Abstract:
Oxford Nanopore sequencing can be used to achieve complete bacterial genomes. However, the error rates of Oxford Nanopore long reads are greater compared to Illumina short reads. Long-read assemblers using a variety of assembly algorithms have been developed to overcome this deficiency, which have not been benchmarked for genomic analyses of bacterial pathogens using Oxford Nanopore long reads. In this study, long-read assemblers, namely Canu, Flye, Miniasm/Racon, Raven, Redbean, and Shasta, were thus benchmarked using Oxford Nanopore long reads of bacterial pathogens. Ten species were tested for mediocre- and low-quality simulated reads, and 10 species were tested for real reads. Raven was the most robust assembler, obtaining complete and accurate genomes. All Miniasm/Racon and Raven assemblies of mediocre-quality reads provided accurate antimicrobial resistance (AMR) profiles, while the Raven assembly of Klebsiella variicola with low-quality reads was the only assembly with an accurate AMR profile among all assemblers and species. All assemblers functioned well for predicting virulence genes using mediocre-quality and real reads, whereas only the Raven assemblies of low-quality reads had accurate numbers of virulence genes. Regarding multilocus sequence typing (MLST), Miniasm/Racon was the most effective assembler for mediocre-quality reads, while only the Raven assemblies of Escherichia coli O157:H7 and K. variicola with low-quality reads showed positive MLST results. Miniasm/Racon and Raven were the best performers for MLST using real reads. The Miniasm/Racon and Raven assemblies showed accurate phylogenetic inference. For the pan-genome analyses, Raven was the strongest assembler for simulated reads, whereas Miniasm/Racon and Raven performed the best for real reads. Overall, the most robust and accurate assembler was Raven, closely followed by Miniasm/Racon.

Abstract:
Subject and Purpose. The paper is devoted to the microwave propagation over the sea in the nearshore region. Emphasis is on microwave attenuation measurements in the semi-shade and deep-shade areas with a view to study conditions of the microwave propagation on a beyond-the-horizon path in the nearshore area using a radar method. Methods and Methodology. A radar technique, developed and tested, provides measuring a microwave attenuation coefficient along a 60 km long beyond-the-horizon path in the tropospheric surface layer. High-grade radar and Doppler radar beacons (racons) are employed. Of interest are experimentally obtained temporal dependences of signals from racons situated at different heights and, also, spatial field distribution curves from a steadily moving racon running a height 1 to 27 m for 25 minutes. Results. A prototype of high-grade X-band coherent continuous-wave (Doppler) radar has been designed and fabricated. A radar technique has been developed and tested for the analysis of microwave beyond-the-horizon propagation conditions in the shadow region, which involves continuous-wave (Doppler) radar and Doppler racons with a radar cross section (RCS) of about 60 m2. Conclusions. The technique proposed enables reliable tracking of racon responses up to a double radiohorizon range on over-sea paths. This technique can be used for radar calibrations when dealing with various location problems in the nearshore area, including detection and tracking small-size and low-flying targets and their radar identification.

Abstract:
An oblique cutting model is developed to predict the thrust and torque created by the chisel edge of a drill with an arbitrary point geometry. The chisel edge geometry is modeled using a mathematical representation of the flank grinding parameters and the flute geometry. The varying cutting angles at the chisel edge are determined and used to calculate the force contribution of each element using a mechanistic modeling approach. The model is validated for three commercial point geometries—the conical, helical and Racon® drill points. Model simulations match experimental data well for the geometries tested and show a marked improvement over the orthogonal cutting model.

Abstract:
A mechanistic model is developed to predict the forces for arbitrary drill point geometry. The cutting lips are divided into elements and the elemental forces are determined from a fundamental oblique cutting model. A method is developed to parametrically define the cutting lip in three-dimensional space and to determine the oblique cutting parameters (cutting angles and chip thickness) at each element on the cutting lip. The model does not require calibration experiments for each point geometry. The conical drill is used to determine the model coefficients for a tool and workpiece material combination and these are used for other drill point geometry. Model simulations match experimental data very well for four commercial drill point geometry—the Racon, Helical, Bickford and Double angle drill points.

Abstract:
Abstract Motivation In the modern genomics era, genome sequence assemblies are routine practice. However, depending on the methodology, resulting drafts may contain considerable base errors. Although utilities exist for genome base polishing, they work best with high read coverage and do not scale well. We developed ntEdit, a Bloom filter-based genome sequence editing utility that scales to large mammalian and conifer genomes. Results We first tested ntEdit and the state-of-the-art assembly improvement tools GATK, Pilon and Racon on controlled Escherichia coli and Caenorhabditis elegans sequence data. Generally, ntEdit performs well at low sequence depths (<20×), fixing the majority (>97%) of base substitutions and indels, and its performance is largely constant with increased coverage. In all experiments conducted using a single CPU, the ntEdit pipeline executed in <14 s and <3 m, on average, on E.coli and C.elegans, respectively. We performed similar benchmarks on a sub-20× coverage human genome sequence dataset, inspecting accuracy and resource usage in editing chromosomes 1 and 21, and whole genome. ntEdit scaled linearly, executing in 30–40 m on those sequences. We show how ntEdit ran in <2 h 20 m to improve upon long and linked read human genome assemblies of NA12878, using high-coverage (54×) Illumina sequence data from the same individual, fixing frame shifts in coding sequences. We also generated 17-fold coverage spruce sequence data from haploid sequence sources (seed megagametophyte), and used it to edit our pseudo haploid assemblies of the 20 Gb interior and white spruce genomes in <4 and <5 h, respectively, making roughly 50M edits at a (substitution+indel) rate of 0.0024. Abstract:
The whole genome sequencing (WGS) has become a crucial tool in understanding genome structure and genetic variation. The MinION sequencing of Oxford Nanopore Technologies (ONT) is an excellent approach for performing WGS and it has advantages in comparison with other Next-Generation Sequencing (NGS): It is relatively inexpensive, portable, has simple library preparation, can be monitored in real-time, and has no theoretical limits on reading length. Sorghum bicolor (L.) Moench is diploid (2n = 2x = 20) with a genome size of about 730 Mb, and its genome sequence information is released in the Phytozome database. Therefore, sorghum can be used as a good reference. However, plant species have complex and large genomes when compared to animals or microorganisms. As a result, complete genome sequencing is difficult for plant species. MinION sequencing that produces long-reads can be an excellent tool for overcoming the weak assembly of short-reads generated from NGS by minimizing the generation of gaps or covering the repetitive sequence that appears on the plant genome. Here, we conducted the genome sequencing for S. bicolor cv. BTx623 while using the MinION platform and obtained 895,678 reads and 17.9 gigabytes (Gb) (ca. 25× coverage of reference) from long-read sequence data. A total of 6124 contigs (covering 45.9%) were generated from Canu, and a total of 2661 contigs (covering 50%) were generated from Minimap and Miniasm with a Racon through a de novo assembly using two different tools and mapped assembled contigs against the sorghum reference genome. Our results provide an optimal series of long-read sequencing analysis for plant species while using the MinION platform and a clue to determine the total sequencing scale for optimal coverage that is based on various genome sizes.

Abstract: The main goal of this work is to study the behaving of Racon (radiused conventional point) and Conical (conventional) drill points in high speed stell twist drills and analyse their performance, trying to correlate them to their geometrical features. For this purpose, tests with two different machinability materiais, the SAE 4340 and SAE 1045 steeIs, were carried out by using three different cutting speeds associated to an specific feed for each material. The drill points were tested by repeating three times the cutting condictions to each point, avoiding the random influences inherent to them and increasing the obteined samples both in quality and quantity. Cutting length, cutting forces (torque and thrust force), flank wear evolution and widening of the machined holes were supervised through out these tests. Hipoteses to explain toollife behaving and cutting forces (torque and thrust force) were generated with the obtained results. It was verified the superiority of Racon drill point in tool life when the SAE 4340 stell was used. But cutting forces in Racon drill point were inferior when compared to the conventional one in almost all cases, except the thrust force to the third cutting condiction in SAE 1045 steel. Through all these considerations it's presumed that Racon drill point behaving tends to be similar in performance in other cutting condictions in the tested materiaIs and possibly in other materiaIs showing its evolution over the conventional drill point
Mestrado
Engenharia de Fabricação
Mestre em Engenharia Mecânica

Abstract:

Radon is a hazardous substance that cannot be perceived by our senses. It has long been known that exposure to high radon levels for a long period of time will ultimately cause lung cancer. The Swedish Radiation Safety Authority estimates that 500 people die annually due to this. Although most of them are smokers, even non-smokers suffer from lung cancer caused by radon. The statutory value for radon in homes today is 200 Bq/m³. Several years of research points to the fact that 63% of all those who develop lung cancer have been exposed to radon levels between 100-200 Bq/m³. This is why the WHO has lowered the recommended value to 100 Bq/m³, and The Radiation Safety Authority of Sweden also has the same recommendation today. This study has been rendered to the Municipality of Eskilstuna, and its environmental and emergency management. The study has identified 72 % of the rental properties for radon measurements and action through personal visits to 14 large and medium-sized property managers in Eskilstuna. Several conclusions can be made from the study. Generally, very few measurements have been made and these have shown 6 % of high radon levels. The various property managers are at very different levels regarding their work with radon and there are very big differences amongst them as regards giving priority to the issue with radon. In 2020, the Swedish parliament has decided that no one should be exposed to radon levels above 200 Bq/m³ in their homes. Today there is legislation that applies against radon in apartment buildings as well as effective methods to reduce radon levels. However, the problem is instead the fact that there is a lack of resources at hand for the public health inspectors. Consequently, it seems rather impossible achieving the goal set for 2020. Thus it is of utmost interest to highlight this problem for the politicians that ultimately set the budget for the services in the municipality.

Abstract:

This thesis aims to measure the rate of radon loss from water in a systematic way. The dependence on surface area, temperature and concentration will be investigated. The experiments were done at UWC by creating radon using radium sources and then measuring the radon concentrations inside a vacuum chamber to obtain the speed of radon escape from the water. The results are compared to a model [Cal 2002] where the radon concentration in the air and hence the transfer rate is measured using a RAD7 radon detector. Since the equations cannot be solved analytically, a numerical solution is employed. The radon transfer velocity coefficient is found to be (1.9&plusmn
0.5)&times
10-6m/s. This value indicates that the escape of radon should not be a problem when a sample is open to the air for a minute or two.

Gaskin, Janet. "Radon and Lung Cancer." Thesis, Université d'Ottawa / University of Ottawa, 2019. http://hdl.handle.net/10393/39003.

Full text
Abstract:
Background: Lung cancer was the fifth leading cause of mortality globally in 2010, and the leading cause of cancer mortality in Canada, representing 26% of all cancer deaths for both men and women in 2017. Radon is a very modifiable environmental exposure that is the second most important cause of lung cancer. Objectives: The objectives of this thesis are to quantify the lung cancer burden associated with residential radon and to identify the most cost effective mitigation options to reduce residential radon in Canada. Methods: The global burden of lung cancer mortality attributable to radon in 2012 was estimated from the 66 countries for which a representative national radon survey was available, using several different models for excess relative risk (ERR) of lung cancer from radon studies. Cost-utility analyses are conducted for 20 practical radon interventions scenarios to reduce residential radon exposures in new and existing housing in Canada, each province/territory and 17 census metropolitan areas. A societal perspective and a lifetime horizon are adopted. A Markov cohort model and a discrete event simulation are used to model residents by household, based on a period-life table analysis, at a discount rate of 1.5%. Results: The estimates of the global median PAR were consistent, ranging from 16.5% to 13.6% for the three ERR models based on miners, and the mean estimates of PAR for Canada ranged from 16.3% to 14.6%. It is very cost effective to install radon preventive measures in new construction compared to no radon control in all regions across Canada. At a radon mitigation threshold of 100 Bq/m3, the sequential analysis recommends the combination of the activation of preventive measures in new housing with the mitigation of existing housing at current testing and mitigation rates for cost effectiveness thresholds between 51,889 and 92,072 $/QALY for Canada, between 27,558 and 85,965 $/QALY for Manitoba, and between 15,801 and 36,547 $/QALY for the Yukon. The discounted ICER for screening and mitigation of existing housing at current rates relative to no radon control measures is 62,451 (66,421) $/QALY using a Markov cohort model (discrete event simulation model) for mitigation of housing above a threshold of 200 Bq/m3, and is 58,866 (59,556) $/QALY using a Markov cohort model (discrete event simulation model) for mitigation of housing above a threshold of 100 Bq/m3. Conclusions: Cost effective residential radon interventions should be implemented across Canada to reduce exposures to this very modifiable cause of lung cancer and to help reduce the increasing lung cancer burden in an ageing Canadian population.

Abstract:
AbstractClimate affects the quantity of soil moisture within the surface of the earth and this is obtained by affecting the amount of radon flux density escaping from the land surface. This chapter contains the evaluation of climate change conditions as it affects the variability of soil water for the purpose of estimating the health effects of radon flux density within Ogbomoso metropolis. The simulated soil moisture content around Ogbomoso was done for a period of 34 years using the hydrological model, Soil Water Assessment Tool (SWAT). The calibration and validation of the SWAT model was done using the daily observed soil moisture content. The simulated daily soil moisture within Ogbomoso showed good performance when calibrated and validated. A 20 years prediction of the daily soil moisture content was done using the SWAT model. The estimation of the radon flux density for the study area was obtained using the simulated soil temperature and soil moisture from the SWAT model. In this chapter, the UNSCEAR radon flux formula was used for the radon flux estimate. The result showed that the UNSCEAR radon flux formula performed well in estimating the radon flux density in the study area. The mean value of the radon flux density of 15.09 mBqm−2 s−1 falls below the estimated world average of 33 mBqm−2 s−1 by UNSCEAR stipulated for land surface. The results showed that Ogbomoso region is not prone to high risk of radon exposure to the public. The estimation of the radon flux density value suggested that there is no radiological health hazard such as lung cancer or any other respiratory tract diseases to the inhabitant of Ogbomoso, Nigeria.

In 2018 26th International Conference on Nuclear Engineering. American Society of Mechanical Engineers, 2018. http://dx.doi.org/10.1115/icone26-81189.

Abstract:
The radon from uranium tailings spreads fast and has a wide range of pollution, which poses a potential radiation hazard to the environment and the public in downwind region. In this paper, the open and naked uranium tailings are selected as research object. By setting up multiple Gaussian plume models with single point source, the diffusion of radon in the uranium tailings is simulated with different atmospheric stability, average wind speed, height and downwind distance. The results show that the maximum radon concentration increases while the related downwind distance decreases as the atmospheric becoming stable. The higher wind speed does not affect the downwind distance where the maximum radon concentration occurs, but it decreases the maximum radon concentration. The concentration of radon in residential area decreases but the decreasing rate speeds up with height going up. The distribution of radon in vertical and horizontal direction tends to be homogeneous while the near-surface area concentration decreases rapidly as farther downwind distance.

In 2018 26th International Conference on Nuclear Engineering. American Society of Mechanical Engineers, 2018. http://dx.doi.org/10.1115/icone26-81067.

Full text
Abstract:
The closed chamber method is widely used in measuring radon exhalation rate, which can avoid the error caused by the leakage and anti-diffusion phenomena. Firstly, considering the actual situation that uranium ore is difficult to obtain and have a high radioactivity, the uranium-like rock was made according to the similarity theory. Secondly, the diffusion length and intrinsic radon exhalation rate were obtained by using the closed chamber method. Thirdly, the theoretical values of radon exhalation rate made by uranium-like ore block were calculated, compared with the measured values. This study shows that the uranium-like rock block made by the best mass ratio is helpful for the subsequent experiment, and the error between the theoretical calculation and the measured value is no more than 9.14%. This indicates it is reliable to estimate radon exhalation rate by diffusion length and intrinsic radon exhalation rate and can also provide a foundation for rapidly gaining radon exhalation rate of the same type material by the closed chamber method. This study can further promote the study of the radon exhalation rate under the complex physical conditions and then better guide the protection work of radon radiation in underground mining.

Full text
Abstract:
This paper mainly illustrates the radon impact of the closed uranium mine site remediated in 2007. The site remediated is the waste rock site located on the steep slope of a hill about 1.5 km upstream from a residential area along a main ravine. Major remedial action was to cover these waste rock yards with weathering granite soil. The radon flux density after remediation was intended to be 0.1 Bqm−2s−1 in consideration with the natural background level around Ningyo-toge because there is no value of radon flux density regulated in Japan. Our action decreased the radon concentration in the site to natural background level, approximately from 10 to 40 Bqm−3, although relatively high concentration in excess of 100 Bqm−3 was observed before remediation. On the other hand, our action did not decrease the radon concentrations around the site in general. This fact proved that the limited source such as waste rocks affected the radon concentrations at neighboring area only. The similar tendencies were also observed in other environmental data such as radon progeny concentrations. In conclusion, these findings proved that our remedial action was successful against radon. This fact will lead to more reasonable action plans for other closed mine sites.

Abstract:
Abstract Building material is one of the main sources of indoor radon in China. Radon exhaled from building materials enters the indoor atmosphere and transports in the indoor air space driven by buoyancy-driven airflow. This paper established a numerical model to reveal natural-convective effects on radon transport from building materials into the indoor air space. The building wall is approximated by a rectangular porous medium with uniform porosity and isotropic permeability. The buoyancy-driven flow is assumed to be turbulent and incompressible, ignoring viscous dissipation. The model can predict the dynamic coupling of radon in building materials and indoor atmosphere at different temperature gradient. This paper focuses on the analysis of radon transport with average Nusselt number and Sherwood number of interface between the building wall and the indoor atmosphere, which reveal the mechanism of radon exhalation from building materials into indoor atmosphere.

Abstract:
A brief analysis of the state of knowledge of radon waters in the vicinity of the city of Novosibirsk is given. The main studies of the composition of radon waters were carried out in the 70–80s of the last century by the efforts of «Novosibirskgeologiya»; 12 deposits of radon waters were identified. To date, there are no scientific publications on the synthesis of data obtained more than 40 years ago. In this regard, the task of studying the radon waters of the largest Siberian metropolis at the current level is extremely urgent.

In 2018 26th International Conference on Nuclear Engineering. American Society of Mechanical Engineers, 2018. http://dx.doi.org/10.1115/icone26-81068.

Full text
Abstract:
Based on the principle of similarity, uranium ore samples were prepared from raw materials such as uranium tailings, quartz sand and refined iron powder, and then the samples were treated with different packages for measuring the sample accumulated radon concentration. In the actual measurement process, due to the characteristics of radionuclide decay, instrument reasons and human factors, the data will be a certain deviation. Therefore, the method of wavelet analysis is used to denoise the accumulated radon concentration and obtain radon exhalation rate. The results of the study show: the correlation coefficient of cumulative radon concentration fitted by wavelet denoising is improved greatly, and all of them are above 0.99, the recalculated radon exhalation rate of the single side of the sample is decreased by 0.06Bq · m−2 · s−1, and double-edged is decreased by 0.02Bq · m−2 · s−1. The experiment proved that wavelet theory can be used to correct calculated value of radon exhalation rate of uranium-like rock. At the same time, it provides a new method for further study of uranium mine radiation protection parameters.
