Kvůli stále značnému počtu usmrcených chodců při dopravních nechodách se výrobci automobilů snaží pomocí vhodné konstrukce automobilu zmírnit následky způsobené nehodou. Při srážce impaktoru hlavy s kapotou automobilu dochází ke zpomalení impaktoru a na toto zpomalení je aplikováno HIC kitérium. HIC kritérium vyhodnocuje míru možnosti poranění hlavy při srážce. Cílem diplomové práce je výběr nejvhodnějšího časového průběhu zpomalení dětského impaktoru hlavy při srážce s kapotou automobilu Škoda Superb II z hlediska HIC kritéria a navržení konstrukčních úprav kapoty a okolních částí, které se dostanou do kontaktu tak, aby se skutečný průběh blížil teoretické fyziologicky přípustné variantě. Pro výpočtové modelování úlohy byla použita explicitní varianta metody konečných prvků (MKP). V první části práce jsou analyzovány data ze simulací úderu impaktoru dětské hlavy na kapotu auta, zvlástě pak analýzy částí energie spotřebované kapotou při srážce s impaktorem. Tyto data byly poskytnuté firmou Škoda Auto a.s. Další část se zaobírá návrhem křivek zpomalení se sinusovým, čtvercovým a trojúhelníkým tvarem. Dále je také navržena 2 vrcholová trojúhelníhová křivka zpomalení, jež je pomocí parametrů modifikovatelná. Optimalizací aproximovaného modelu geometrie kapoty automobilu při dopadu impaktoru hlavy na navržený model geometrie kapoty je zajištěno podobné shody s dříve optimalizovanou 2 vrcholovou trojúhleníkovou křivkou zpomalení. V další části je použit originální model geometrie kapoty automobilu Škoda Superb II a další optimalizace modelu geometrie kapoty vůči optimálnímu časovému průběhu zpomalení.

The thesis describes the complex of basic testing procedures conducted by Euro NCAP company with a view to the examination of pedestrian protection in accordance with EEVC WG 17 and topical instruments used at passenger vehicles for pedestrian protection. It includes a detailed procedure of the creation of an adult head impactor including its certification and the formation of its impact on the bonnet of the vehicle. It is specialized in the studies how material properties influence the size of HIC criterion.

This thesis examines how the enrolment of local communities into the palm oil economy is constructing a particular, and complicated, mode of agricultural transformation. I look at the ways that local livelihoods are negotiated in response to diverse palm oil development pathways across three villages in the Kapuas Hulu district of West Kalimantan, Indonesia. The thesis uses a political ecology approach to examine the ways agrarian communities adapt their local economic production and social relations in response to the forthright assertion of a capitalist economy upon their local landscape. I do this by examining: i) the multi-scalar institutional arrangements that shape agrarian change; ii) the processes through which land is made available for large-scale oil palm cultivation; and iii) the implications for local livelihoods and agrarian transformation. I apply ethnographic field work across three villages, with primary data collected through participant observation, semi-structured interviews, group discussion, and household economic survey. I argue that the broader institutional settings of the global value chain for palm oil provide a fundamental framework that limits and shapes possible livelihood pathways for rural communities in Kapuas Hulu. Buyer-driven governance structures also reach into Kapuas Hulu to provide market access opportunities and infrastructure development. I present a critical analysis of the political economy of palm oil that results in land dispossession and social differentiation in Kalimantan, but with a key contribution being the role played by customary Dayak elites in this process. However, I also find that the subjective well-being of many community members to have improved along with the expansion of oil palm, with many households generally appreciative of opportunities to participate and engage in smallholder oil palm production. Importantly, however, this only holds true when the nature of the engagement is on their own terms.

This study is concerned with Iban involvement in commercial handicraft production (CHP). Its aim has been to examine the possibilities of employment expansion through small-scale rural industrialisation in Sarawak, Malaysia and to discuss differential Iban involvement and "success" in CHIP. The pertinent questions are: why do some Iban craftspersons take up CHP, while others do not; and under what conditions do Iban craftspersons succeed in CHIP? By undertaking this research, it is hoped to establish whether rural industrialisation based on craft production is "desirable" and 'feasible" for the rural Iban. Survey methods were employed from 200 Iban craftspersons from 10 longhouses in Kapit Division, Sarawak supported by participant observation in addition to in-depth interview with government personnel and selected entrepreneurs (such as tour operators, Chinese towkays). The thesis argues for a reinterpretation of Iban economic history because previous research on the Than economy has tended to ignore Iban involvement in non-agricultural activities, particularly in commercial activities. Although the Iban have become increasingly oriented to the market, there has been very little attention to the evolving landscape of the Iban economy. The study shows that Iban involvement in commercial activities does not occur in linear evolutionary phases; it is a variable and fluid response to changes in the social, economic, cultural and political environment. The study also shows that CI-[P provides the rural Iban with employment and income earning opportunities which, in turn enables them to sustain their livelihood whilst regenerating interest in Iban culture. Some craftspersons have succeeded in CHIP and have even managed to market their products beyond their local region. The majority, however, have been unable either to initiate, or once involved, to survive in CHIP because of constrains identified in marketing, availability of raw material, capital, labour, lack of entrepreneurship and institutional support, and certain cultural obstacles. Despite these problems, the majority of those Iban surveyed are willing to take up CHIP in the future suggesting that there is potential for the development of rural industrialisation in Sarawak. This study is a first step towards understanding the nature, extent and effects of Iban involvement in commercial activities, which is a neglected subject in development studies in Malaysia and the interplay of factors that promote or hinder their role in economic development.

This thesis deals with the influence of passive safety features during vehicle collisions with pedestrians. The first part focuses on introducing the basic components of active and passive vehicle safety. The second part deals with construction and usage of modern components of passive safety during vehicle collisions with pedestrians. A comparing situation model of vehicle collisions with pedestrian is introduced in the third part for which a simulation programme has been used. At the close of this part there is a result synthesis of these model situations. The last part deals with the possibility of increasing pedestrian safety.

The Māori and Pākehā (non-Māori New Zealander-European descent) bicultural society in a rural community around Mount Maungatautari, New Zealand, seems to have overcome some significant culturally-embedded differences as exhibited in collaboration on a large-scale and complex conservation project that is community-based and driven, with minimal government control and funding. The emergence of this and other such community-initiated projects in New Zealand invites an examination to determine the socio-cultural factors associated with the emergence of such projects. A comparison of Hawaii’s state of community conservation is felt to highlight those key factors. Through the comparison, Polynesian and Western cultural-historical factors emerge as part of a suite of socio-cultural factors contributing to the New Zealand community’s cross-cultural communication and collaboration. Maori-Polynesian culture and values influence the present stage of collaboration with the elements of valuing differences, the maintenance of strong ties to land through tribal organization, tribal land recognition, ever-stronger culture and identity transmission, and a willingness to apply their own notion of tapu (sacred restriction or removal from the sphere of the profane) to suspend other cherished cultural traditions, allowing the regeneration of species in conjunction with community conservation. Pākehā culture in this project is derived from the re-visioning of New Zealand as a nation intended to be a bicultural society by both group’s ancestors in the 1840 Treaty of Waitangi and contemporary Waitangi tribunals, the cultivation of a “kiwi” identity that expresses multiple-generational ties and affection to land, and an increasing valuation of local biota and indigenous tikanga (ways of doing things) through local and international cross-cultural and environmental discourse.<br>Thesis [M.A.] - Wichita State University, College of Liberal Arts and Science, Dept. of Anthropology

L'obiettivo di questo studio è quello di realizzare un'infrastruttura per ambienti industriali che permetta di monitorare e controllare dispositivi appartenenti al mondo dell'Internet of Things, basata su due tecnologie offerte dall'Eclipse Foundation. L'elaborato offre in primo luogo una panoramica sul mondo dell'IIoT e un'analisi approfondita delle piattaforme Eclipse Kura, utilizzata per la realizzazione di un gateway IoT ed Eclipse Kapua utilizzata per la realizzazione di una piattaforma Cloud. Successivamente il focus si sposta sull'implementazione dell'infrastruttura, mostrando nel dettaglio la sua installazione, la sua configurazione e lo sviluppo di componenti aggiuntivi. Lo studio si conclude infine, con l'esecuzione di una serie di test e una valutazione del risultato ottenuto.

The present work studies the relationship between target and sidewall surfaces of a multi-row, narrow impingement channel at various jet heights with one impingement hole per row. Temperature sensitive paint and constant flux heaters are used to gather heat transfer data on the target and side walls. Jet-to-target distance is set to 1, 2, 3, 5, 7 and 9 jet diameters. The channel width is 4 jet diameters and the jet stream wise spacing is 5 jet diameters. All cases were run at Reynolds numbers ranging from 5,000 to 30,000. Pressure data is also gathered and used to calculate the channel mass flux profiles, used to better understand the flow characteristics of the impingement channel. While target plate heat transfer profiles have been thoroughly studied in the literature, side wall data has only recently begun to be studied. The present work shows the significant impact the side walls provide to the overall heat transfer capabilities of the impingement channel. It was shown that the side walls provide a significant amount of heat transfer to the channel. O objetivo deste estudo foi investigar a participação de receptores canabinóides periféricos, CB1, CB2 e canais de KATP sobre o efeito anti-hiperalgésico da dipirona, 4-MAA ou 4- AA. Para indução de hiperalgesia, PGE2 (100 ng/pata ) foi administrada localmente na pata traseira de ratos Wistar machos, e o limiar hiperalgésico mecânico foi quantificado por Von- Frey eletrônico, antes e três horas após a injeção. Dipirona, 4-MAA ou 4-AA foram administrados 30 minutos antes do Von Frey. Os antagonistas seletivos do receptor CB1 (AM251), CB2 (AM630) e glibenclamida, um bloqueador KATP (80 ug) ou ODQ um inibidor de cGMP (32 ?g) foram administrados 30 minutos antes da Dipirona, 4-MAA ou 4 -AA. O ODN-antisense para reduzir a expressão do receptor CB1 (30 ?g) foi administrado por via intratecal, uma vez por dia durante quatro dias consecutivos. A hiperalgesia mecânica induzida pela PGE2 foi reduzida pela dipirona, 4-MAA, e 4-AA de maneira dose-dependente. AM251 ou ODN-antisense contra o receptor neuronal CB1, mas não AM630, reduziu o efeito anti-hiperalgésico mediado por 4-AA, mas não da dipirona ou 4-MAA. It is metabolized in two bioactive metabolites: 4-methylaminoantipyrine (4-MAA) and 4-aminoantipyrine (4-AA). The aim of this study was to investigate the participation of peripheral CB1 and CB2 cannabinoid receptors activation on the anti-hyperalgesic effect of Dypirone, 4-MAA or 4-AA. For induction of hyperalgesia, PGE2 (100 ng) was locally administrated in hindpaw of male Wistar rats, and the mechanical nociceptive threshold was quantified by electronic von-Frey, before and 3 hours after its injection. Dypirone, 4-MAA or 4-AA was administrated 30 minutes before the von-Frey test. The selective CB1 receptor antagonist AM251, CB2 receptor antagonist AM630, cGMP inhibitor ODQ (32 ?g) or KATP blocker glibenclamide (80 ?g) was administrated 30 minutes before Dypirone, 4-MAA or 4-AA. The antisense-ODN against CB1 receptor expression (30 ?g) was intrathecally administrated once a day during four consecutive days. PGE2-induced mechanical hyperalgesia was inhibited by dypirone, 4-MAA, and 4-AA in a dose-response manner. AM251 or ODN anti-sense against neuronal CB1 receptor, but not AM630, reversed the antihyperalgesic effect mediated by 4-AA, but not by dypirone or 4-MAA. On the other hand, the anti-hyperalgesic effect of dypirone or 4-MAA was reversed by Glibenclamide or ODQ. These results suggest that the activation of neuronal CB1, but not CB2 receptor, in the peripheral tissue is involved in the anti-hyperalgesic effect of 4-aminoantipyrine. Posteriormente procura-se estudar a possibilidade de transformação do graffiti em casas de banho, evoluindo para outras forma de expressão como o design.

The Lihir gold deposit is the world’s largest alkalic low-sulfidation epithermal gold deposit in terms of contained gold (50 Moz). The deposit formed over the past ~500 kyr and records a progression from porphyry to epithermal-style hydrothermal activity. Lihir is located on the eastern shore of Lihir Island, in the TLTF island arc of New Ireland Province, Papua New Guinea. Its formation has been coincident with alkalic magmatism along arc-oblique extensional structures and sinistral rotation in the back-arc of the New Britain subduction zone. The deposit is centered on Luise Volcano, a well-preserved Plio-Pleistocene alkalic volcano with an elliptical, north-northeast-trending sector collapse amphitheater in its core. The major ore zones that make up the deposit (Lienetz, Minifie, Kapit, Coastal and Kapit NE) are situated in the footwall of the sector collapse detachment surface. The Kapit NE and Coastal ore zones are located immediately northeast of the Lienetz open pit and have yet to be mined. The host rocks in these ore zones are dominated by a thick package of northeast-dipping, volcaniclastic debris flows that were deposited on the submarine flank of the locally emergent Luise volcanic edifice. On the same stratigraphic level at Minifie, the volcano-sedimentary sequence is dominated by south-dipping, intercalated volcanic debris flow deposits and minor pyroclastic facies that indicate subaerial deposition close to a vent. Both sequences were intruded by basaltic to andesitic sills and dikes that reflect emplacement into an unconsolidated and water-saturated sedimentary substrate in a submarine setting. A voluminous, north-trending intrusive complex composed predominantly of porphyritic monzonite and latite stocks and dikes crosscuts the volcano-sedimentary sequence in Coastal and Kapit NE. Its emplacement spans the range of magmatic-hydrothermal activity at Lihir. New whole-rock geochemical results confirm that these intrusions have an alkalic and shoshonitic affinity and were emplaced in a supra-subduction zone tectonic setting. Biotite-feldspar-phyric, nepheline-bearing monzonites in Coastal contain abundant magmatic-hydrothermal features (e.g., miarolitic cavities) that provide evidence for volatile phase exsolution; however, there is no evidence that this intrusive phase is linked to gold mineralization. The intrusive complex hosts well-developed stockwork veins and breccia veins, whereas the predominantly clastic volcano-sedimentary sequence typically hosts mineralization of a more diffuse character, including discontinuous veins and alteration patches. Evidence for porphyry-style hydrothermal activity is preserved at depth in the Kapit NE and Coastal ore zones. Porphyry stage features include pervasive alteration domains composed of phlogopite – K-feldspar ± magnetite (potassic) and chlorite – calcite (propylitic) assemblages, and widespread, low grade (<1 ppm Au and <0.3 wt% Cu) anhydrite-rich breccias and veins. In Kapit NE, there is an apparent zonation of pervasive alteration from proximal potassic to distal propylitic assemblages surrounding crystal-poor feldspar-phyric trachyte dikes. No single intrusive center has been identified that can account for the distribution of alteration across the Lihir deposit. New geochronological age constraints suggest that porphyry-style hydrothermal activity occurred in Kapit NE between ~481 ka and 345 ka. The transition from porphyry to epithermal conditions occurred as a result of volcanic sector collapse, which removed at least 1 km of volcano-sedimentary rocks from the top of Luise Volcano. This catastrophic mass wasting event depressurized rocks that had previously been at depth, resulting in extensional fracturing and increasing the hydraulic conductivity of the rock mass. The epithermal stage in Kapit NE and Coastal was characterized by quiescent periods when banded vein infill and small-scale hydraulic breccias were formed, and brief, chaotic periods of tectonism and phreatic brecciation. The epithermal stage generated significant gold mineralization at shallow levels, which is hosted in veins and breccias containing gold-bearing pyrite and marcasite with variably abundant gangue minerals (quartz, chalcedony, adularia, carbonate, anhydrite and/or illite) and up to 10% open space. These veins and breccias are typically accompanied by intense, pervasive adularia – pyrite or quartz – illite – pyrite alteration. Brittle fault zones have locally concentrated or diluted porphyry and epithermal-stage mineralization. Gold is typically refractory, occurring within the crystal lattice of pyrite. Minor native gold and precious metal tellurides occur locally. A period of maar-diatreme volcanism disrupted the Luise amphitheater during the latter stages of epithermal mineralization (between 151 and 55 ka). Phreatomagmatic and phreatic activity was triggered by the intrusion of feldspar-phyric andesite dikes into the ore-forming hydrothermal system and produced seven large volcanic-hydrothermal breccias focused along north- to northeast-trending structures. The diatreme breccia complex truncated several of the epithermal ore zones and was crosscut locally by Au-bearing calcite – quartz – pyrite epithermal veins in Kapit and Kapit NE. Modern geothermal activity has produced a layer of steam-heated smectite – kaolinite (argillic) and kaolinite – alunite (advanced argillic) alteration near surface. Downward percolating steam-heated fluids leached gold from large areas of mineralized rocks, which was reprecipitated within structures in the steam-heated alteration zone, producing thin gold-rich pyrite rims around earlier-formed sulfides. Significant compositional variability exists in pyrite at Lihir, as recorded by LA-ICP-MS raster maps and lines. A principal component analysis of transformed pyrite data and subsequent K-means clustering of the principal components has identified six pyrite clusters that can be linked to different stages of the hydrothermal paragenesis. The porphyry stage is associated with Cluster 1 (high Cu, Co, Pb, Bi and Se; low Sb and Tl) and Cluster 3 (high Ni, Cr, V and Co; low As), which have relatively low concentrations of gold (x̄ = 2.7 ppm Au; maximum 1,445 ppm Au) and total trace elements (x̄ = 5,429 ppm). Texturally, these pyrites form aggregates of coarser-grained, euhedral, cubic and zoned crystals with corrosion vugs and rounded margins. The epithermal stage is associated with Cluster 4 (high Mo, Te, Pb, Ag and Au; low Mn and Zn), Cluster 2 (high Ag and Au; low Co and V), Cluster 6 (high Zn, As, Mn, Tl and Sb; low Au, Cu and Pb) and Cluster 5 (high Tl, Sb, Mn, As, Zn and Au; low Ag and Mo). These pyrites commonly form rims around earlier-formed pyrite, and also occur as finegrained, anhedral to euhedral (equant, acicular, dendritic), porous and inclusion-rich aggregates with colloform, botryoidal or granular habit. Despite their textural variability, epithermal-stage pyrites are ubiquitously associated with high total trace element contents (x̄ = 22,258 ppm). Clusters 2, 4, and 5 contain high concentrations of gold (x̄ = 51.3 ppm Au; maximum 131,619 ppm Au), whereas Cluster 6 contains very low concentrations of gold (below detection limit). Epithermal stage veins and breccias display a characteristic progression from Cluster 4 to Cluster 2 to Cluster 5 pyrite, demonstrating that there was a repeated compositional evolution of the mineralizing fluids throughout the epithermal life cycle.

Powstaje ona na wczesnym etapie transkrypcji i uczestniczy w wielu ważnych procesach takich jak splicing, poliadenylacja czy transport do cytoplazmy, gdzie pośredniczy we włączaniu mRNA w proces translacji. Kap przyczynia się również do ochrony przed degradacją enzymatyczną eukariotycznego mRNA. Analogi końca 5’ mRNA z uwagi na ich potencjalne zastosowanie terapeutyczne od lat poddaje się różnorakim modyfikacjom wpływającym na pełnione przez kap funkcje np.: zwiększając jego odporność na degradację enzymatyczną czy polepszając właściwości inhibitorowe procesu translacji. Projektuje i otrzymuje się również analogi kapu stanowiące narzędzia molekularne, które nie mają na celu zmiany podstawowej jego roli, tylko umożliwienie zastosowania nowych technik biochemicznych czy biofizycznych w badaniach mechanizmów procesów, w których kap uczestniczy. Jonowa struktura końca 5’ mRNA utrudnia jego translokację przez błonę komórkową, co znacznie ogranicza jego zastosowanie praktyczne. Dlatego też, pożądana jest również funkcjonalizacja analogów kapu w sposób umożliwiający jego transport. Dotychczas zaproponowano analogi końca 5’ mRNA posiadające tylko pojedynczą funkcjonalizację między innymi znacznikami fluorescencyjnymi. Natomiast przydatnym narzędziem w różnych badaniach byłoby otrzymanie analogów posiadających dołączone dwie cząsteczki pełniące różne, dodatkowe funkcje. Jedna z nich umożliwiłaby przykładowo transport analogu przez błonę komórkową a druga jego lokalizację komórkową. Podczas badań prowadzonych w ramach pracy doktorskiej zsyntezowane zostały podwójnie funkcjonalizowane, w obrębie drugiego nukleotydu, dinukleotydowe analogi kapu. Otrzymane analogi końca 5’ mRNA posiadały dwie z trzech wybranych grup funkcyjnych (karboksylowa, alkinowa oraz tiolowa) z których każda wprowadzona była w określoną pozycję w obrębie drugiego nukleozydu. Wybrane modyfikacje umożliwiają selektywną funkcjonalizację z zastosowaniem między innymi wiązania amidowego, cykloaddycji pomiędzy azydkiem i alkinem oraz wiązania disiarczkowego. Dwie pierwsze metody sprzęgania znane są i stosowane w chemii nukleotydów, natomiast synteza wiązania disiarczkowego wymagała znalezienia odpowiednich metod a następnie ich optymalizacji oraz opracowania warunków izolacji i oczyszczania uzyskanych produktów. Umożliwiło to otrzymanie funkcjonalizowanej poprzez mostek disiarczkowy 6-tioguanozyny na poziomie nukleozydu, mononukleotydu oraz dinukleotydu, w tym analogu kapu. Ponadto, otrzymany podwójnie funkcjonalizowany dinukleotydowy analog końca 5’ mRNA z dołączonym peptydem penetrującym błonę komórkową oraz znacznikiem fluorescencyjnym został wykorzystany w badaniach biologicznych pokazujących, że może on wnikać do komórki oraz hamować inicjację translacji, co wskazuje na użyteczność wprowadzonych modyfikacji.<br>All cellular eukaryotic mRNAs have at their 5’ end a unique structure known as a cap. It is formed at an early stage of transcription and participates in many important processes such as splicing, polyadenylation and cytoplasmic transport, where cap mediates the incorporation of mRNA into the translation process. Cap also participates in the protection of eukaryotic mRNA against enzymatic degradation. Analogs of the 5' end of mRNA due to their potential therapeutic use have been subjected to various modifications affecting the functions performed by cap, e.g. increasing its resistance to enzymatic degradation or improving inhibitory properties of the translation process. Cap analogs are also designed and obtained as molecular tools, which are not intended to change its basic role, but to enable the use of new biochemical or biophysical techniques in studying the mechanisms of processes in which cap participates. The ionic structure of the 5' end of mRNA hinders its translocation across the cell membrane, which significantly limits practical use. Therefore, functionalization of cap analogues in a way that facilitates its transport is also desirable. To date, cap analogs having only a single functionalization, for example with fluorescent labels, have been presented. However, it would be desirable to obtain mRNA cap analogs having two different molecules attached which would change them into useful in various studies molecular tools. One of the molecules would allow the transport of an analog across a cell membrane and the other its cell location. During the research conducted as part of the doctoral dissertation, doubly functionalized, within the second nucleotide, dinucleotide cap analog were synthesized. The resulting mRNA cap analogs had two of the three selected functional groups (carboxyl, alkyne and thiol), each of which was introduced into a specific position within the second nucleoside. Chosen modifications allow selective functionalization using amide bond, alkyne-azide cycloaddition and disulfide bond. The first two coupling methods are known and used in nucleotide chemistry, while the synthesis of disulfide bond required finding appropriate methods and then their optimization and the development of conditions for the isolation and purification of the obtained products. It made it possible to obtain 6-thioguanosine functionalized via a disulfide bridge at the level of nucleoside, mononucleotide and dinucleotide, including the cap analogue. In addition, the resulting double functionalized dinucleotide cap analog with attached cell penetrating peptide and fluorescent label has been used in biological studies showing that such cap analog can enter the cell and inhibit translation initiation, indicating the usefulness of introduced modifications.

This diploma thesis is focused on building investment portfolios using Markowitz portfolio theory. For calculating the weights of individual securities in the portfolio will be used the derivation based on Capital Asset Pricing Model (CAPM). From asset classes were chosen shares as a research sample. Shares in each portfolio are set together according to predefined criteria. This thesis examines the effect of beta coefficients on investment returns, further a portfolio is built according to analyst recommendations, taking into account the price estimation and also ran-dom portfolio is selected by computer. The results of this thesis will determine the general recommendations for optimal approach in selecting securities into the in-vestor's portfolio.

The 56 Moz Ladolam gold deposit, with an average gold grade of 2.42 g/t, has previously been recognised as the world’s largest known epithermal gold deposit. It is located on Lihir Island, in the New Ireland Province of Papua New Guinea, and is part of the Tabar- Lihir-Tanga-Feni chain of Pleistocene alkalic volcanoes. Alkalic magmatism occurred in an extensional tectonic regime, in a location where initial arc magmatism was related to subduction with the Manus-Kilimailau trench, but was later reactivated as a back arc due to the subduction of the Solomon Sea plate along the New Britain trench. Lihir island is made up of at least five volcanic blocks, and is surrounded by an uplifted Quaternary limestone reef. The Ladolam gold deposit is located on the eastern side of the island, in the Luise volcanic edifice. Mineralisation is localised along north-dipping structural zones. There are two large ore zones (Minifie and Lienetz) and several smaller (Kapit, Coastal, Pacific and Borefields) in a 3 km2 surface area. The Kapit ore body is hosted by diverse volcano-sedimentary and hydrothermal facies. The coherent facies include basalt, diorite and andesite. The volcaniclastic facies comprises two types of polymict matrix-supported breccia. Hydrothermal breccia facies include anhydrite-carbonate-quartz-cemented breccia and pyrite-cemented breccia. The Kapit ore zone is characterised by five different paragenetic stages. Porphyrystyle stage 1 features were not observed at Kapit, but are preserved at Lienetz and Minifie. Stage 2 anhydrite-cemented breccias and veins at Kapit are associated with porphyrystyle biotite-K-feldspar-magnetite potassic alteration. Stage 3A pyrite-cemented breccia, stage 3B quartz-chalcedony-pyrite-cemented breccias and veins, and stage 3C carbonateanhydrite- quartz-cemented breccias and veins are all associated with phyllic alteration. In contrast, stage 4 disseminated pyrite and pyrite veinlets are associated with intermediate argillic to advanced argillic alteration assemblages. Gold at Kapit, and elsewhere at Ladolam, is contained in refractory pyrite and marcasite. The different types of pyrite and marcasite identified from the Kapit, Lienetz and Minifie ore zones are acicular, banded, colloform, euhedral, framboidal and anhedral. LA-ICPMS analyses have revealed that the colloform, framboidal, anhedral ± acicular marcasite-pyrite grains have the highest contents of gold and other trace elements. Paragenetically, highest gold contents in Fe-sulfides occur in stage 3A (Lienetz), 3B (Kapit) and 3C (Minifie) quartz-chalcedony-pyrite-cemented breccias and veins, stage 3A (Kapit) and stage 3B (Minifie) pyrite-cemented breccias, stage 2B (Lienetz) quartz-anhydritebarite- cemented breccias, and stage 4 (Kapit) disseminated pyrite and pyrite veinlets. At the deposit scale, Au in pyrite is positively correlated with Ag, As, Sb, Cu, Se, Pb, and Tl. Analyses of fluid inclusions, coupled with observed mineralisation and alteration mineral assemblages from stage 2 (Kapit and Lienetz), show that mineralising fluids were relatively hot (>250°C), saline (4-6 wt% NaCl eq. in average) and had near-neutral pH. In contrast, the mineralising fluids from stage 3 (Kapit, Lienetz and Minifie) were significantly cooler (150-250°C), more dilute (1-4 wt% NaCl eq. in average), and acidic. Trends in fluid inclusion data are interpreted to be the result of mixing between magmatic-hydrothermal fluids (5-10 wt% NaCl eq., >350°C) and steam–heated seawater (~3.2 wt% NaCl eq., 150-200°C). Distinct increases of salinity suggests that adiabatic boiling occured during mineralisation; most likely during multiple phases of hydrothermal brecciation. Gold is likely to have been transported as a hydrosulfide complex (e.g. Au(HS)₂¯) and boiling and/ or mixing destabilised the Au-hydrosulfide complex and triggered gold precipitation. Gold contents in the mineralisisng fluids were up to 8 ppm, based on LA-ICPMS analyses, much higher than detected in the modern geothermal waters (up to 16 ppb). The positive correlation of Ag, Tl, As and Sb with Au in fluid inclusions imply that Ag, Tl, As and Sb were transported as hydrosulfide complexes such as H₂As₃S₆¯, HSb₂S₄¯, AgHS(aq) and TlHS(aq). Ladolam is concluded to be a hybrid gold deposit that contains early porphyrystyle alteration features, semi-massive pyritic ores hosted by hydrothermal breccias that have affinities with shallow submarine VHMS-style gold mineralisation, late-stage low sulfidation style epithermal veins and breccias and modern subaerial to submarine geothermal features. The history of the Ladolam deposit, including the Kapit, Lienetz and Minifie ore bodies is composed of a succession of catastrophic events triggering formation of different mineralised breccias and veins in an environment that evolved from submarine to subaerial after a major sector collapse event. Mineralising events can be separated into two distinct phases, transitional porphyry-VHMS (pre-sector collapse) and VHMSepithermal (post-sector collapse).

En 2010, la Thirty Meter Telescope Corporation, représentée par une alliance interuniversitaire de chercheurs en astronomie, a présenté le projet du Thirty Meter Telescope ayant comme lieu de prédilection la montagne sacrée Mauna Kea, située sur l’île d’Hawai’i. S’inspirant de Idle No More, un mouvement d’activisme Hawaiien est né afin d’empêcher la désacralisation de ce temple naturel. Rapidement, un mouvement est né : ‘A’ole TMT, signifiant « non au TMT ». Ce mémoire illustre les raisons motivant cette initiative sociale et les outils mobilisés par les agents actifs de ce mouvement. Cette dissertation montre comment – s’inscrivant dans le contexte, d’abord, du Mouvement des Droits Civiques aux États-Unis et, ensuite, du mouvement de justice sociale et environnementale Idle No More – les activistes du ‘A’ole TMT Movement ont su procéder au re-branding de leurs attributs culturels et spirituels et, ainsi raviver l’authenticité de leur nation et de leur environnement, caractérisée par la réappropriation des lieux de mémoire hawaiiens.<br>In 2010, the Thirty Meter Telescope Corporation, composed of an inter-university alliance of researchers in astronomy, presented the Thirty Meter Telescope project, proposed to be built on the sacred mountain Mauna Kea, located on Hawai’i Island. Inspired by Idle No More, a grassroots Hawaiian activism movement was formed in an attempt to stop the desecration of this natural temple. Rapidly, a movement was born: ‘A’ole TMT, meaning “No to the TMT”. This dissertation shows the reasons motivating such a social initiative and presents the resources that active agents to the ‘A’ole TMT Movement mobilized to formally halt the TMT project. This thesis establishes how – in the context, first, of the accomplishments of the American Civil Rights Movement and, second, of the social and environmental justice movement Idle No More – Hawaiians have managed to re-brand their cultural and spiritual attributes and hence revive the authenticity of their nation as a singular and unique place through a renewed connection with Hawaiian lieux de mémoire.

Trimetyloguanozyno (TMG) kap wystepuje na 5’ koncu małych jadrowych RNA (sn RNA) u organizmów wyzszych. Jego główna funkcja jest transport małych jadrowych rybonukleoprotein (snRNP) do jadra komórkowego poprzez oddziaływanie z białkiem adaptorowym – snurportyna1. Struktura TMG kapu zbudowana jest z N2,N2,N7-trimetyloguanozyny połaczonej mostkiem 5’,5’-trifosforanowym z pierwszym nukleozydem łancucha RNA. Głównym celem badan zawartych w niniejszej rozprawie doktorskiej, było opracowanie metod syntezy chemicznej analogów kapu, posiadajacych rózne modyfikacje w obrebie mostka 5’,5’- trifosforanowego oraz zbadanie jak dana modyfikacja wpływa na ich własciwosci biologiczne – oddziaływanie ze snurportyna oraz odpornosc na degradacje enzymatyczna. Wazne jest takze, by wprowadzona modyfikacja nie zaburzała funkcjonowania kapu. Analogi o zwiekszonym badz porównywalnym powinowactwie do snurportyny, odporne na degradacje enzymatyczna (o przedłuzonym czasie zycia in vivo, w systemach biologicznych) stanowia potencjalne narzedzie do wprodzania terapeutyków do jadra komórkowego. Ponadto zarówno analogi modyfikowane w mostku fosforanowym, jak i znakowane fluorescencyjnie, mozna takze wykorzystac do badan nad mechanizmem procesów, w które zaangazowany jest TMG kap: transport dojadrowy makromolekuł, biosynteza TMG kapu, powstawanie agregatów snRNA w chorobie Alzheimera. Niniejsza rozprawa podzielona została na trzy główne czesci: Wstep Literaturowy, Badania Własne i Dyskusje Wyników oraz Czesc Eksperymentalna. We Wstepie Literaturowym czytelnik zostaje szczegółowo wprowadzony w role jaka odgrywa struktura TMG kapu w organizmach zywych: gdzie wystepuje, w jaki sposób powstaje, z jakimi białkami oddziałuje oraz na jakiej drodze zostaje zdegradowana. Omówione w tej czesci zostały takze własciwosci fizykochemiczne struktury TMG kapu. Przedstawiono równiez liczne przykłady syntez zarówno TMG kapu, jak i przykładowe sposoby wprowadzania modyfikacji mostka fosforanowego do struktury dinukleotydów. Koncowe rozdziały wprowadzaja czytelnika w zagadnienia zwiazane z absorpcja oraz fluorescencja struktury TMG kapu oraz białek, co jest bardzo przydatne do zrozumienia metod oraz wyników badan opisanych w dalszych rozdziałach. W czesci Badania Własne i Dyskusja Wyników w pierwszej kolejnosci przedstawiono cele pracy, nastepnie przedstawiona została synteza chemiczna analogów TMG kapu modyfikowanych w mostku 5’,5’-trifosforanowym, oraz znakowanych fluorescencyjnie. Przedstawiona została takze charakterystyka własciwosci spektroskopowych zsyntezowanych analogów. Nastepnie opisane zostały wyniki badan biofizycznych majacych na celu wyznaczenie powinowactwa analogów TMG kapu do snurportyny. W tej czesci zostały takze opisane wyniki badan biologicznych nad stabilnoscia zsyntezowanych analogów TMG kapu w warunkach in vitro, które nie były wykonane przez autorke. Wyniki te ukazuja jednak zasadnosc załozen niniejszej pracy oraz podjetych syntez chemicznych. I jednoczesnie ukazuja potencjał zsyntezowanych zwiazków. Wtrzeciej czesci – Czesci Eksperymentalnej- przedstawiony został szczegółowy opis wykonywanych eksperymentów. Poczawszy od syntez chemicznych oraz charakterystyki otrzymanych zwiazków (MS i NMR), poprzez opis metody biofizycznych, termodynamicznych, a skonczywszy na wyprowadzeniach wzorów, które niezbedne były w otrzymaniu niektórych wyników (wymienic jakich). The structure of 5’ mRNA end, so called cap, participates in most important processes of RNA metabolism, mainly by interacting with proteins and protecting mRNA from premature degradation. Because of its crucial biological role it became the object of chemical modifications aimed at obtaining useful tools for selective modulation of cap-dependent processes. Particularly desired effect of such modifications is the enhancement of affinity to translation initiation factor, eIF4E, as its interaction with the structure of 5’ mRNA end is the prerequisite of the initiation of protein biosynthesis. For free dinucleotide cap analogues enhanced affinity to eIF4E means the possibility of their application as translation inhibitors in anticancer therapy. On the other hand, after incorporation at the 5’ end of mRNA such compounds, strongly interacting with eIF4E protein, may have a beneficial influence on the efficiency of translation of therapeutic transcripts which may be applied i.a. as RNA vaccines in innovative strategies of cancer treatment. In both these and other potential applications of cap analogues traditional time-consuming and labour-intensive methods of their synthesis are a significant limitation. The aim of PhD project was to verify if one of currently most popular synthetic strategies, which is “click chemistry”, may serve as an alternative method of the synthesis of functional mimics of the cap structure. Applying the most important “click” reaction, Cu(I)-catalysed azide-alkyne cycloaddition, and properly functionalised nucleotide and nucleoside analogues, a new class of cap analogues containing triazole moiety within oligophosphate bridge was obtained. Then, the compounds were subjected to biological studies to see what influence the new type of modification has on properties characteristic for cap structure and to verify if cap analogues obtained in such different way have any chances for applications similar to the ones of already known modified cap analogues, particularly in the design of therapeutic mRNA with enhanced translational potential. The literature part of this dissertation begins with the characterisation of the structure of 5’ mRNA end by depicting its biosynthesis, most significant properties and biological functions and then presenting it as an object of chemical modifications, giving the examples of therapeutic applications of modified analogues and describing methods of their chemical synthesis. Also, this part includes a chapter about “click chemistry”, its applications in modification of nucleosides, nucleotides and nucleic acids, paying much attention to modifications within the structure of 5’ mRNA end. In the part concerning self-performed studies synthetic methods applied at different steps of the preparation of the library of more than 40 phosphotriazole cap analogues are described. Then, the results of the studies on the influence of the new modification on interactions with cap-binding proteins, including translation initiation factor eIF4E, and on the pH-dependent stability are presented. Next, two methods of incorporation of cap analogues at 5’ end of mRNA, one of which being an innovative post-transcriptional method applying “click chemistry”, as well as the results of translation of mRNA capped with phosphotriazole analogues are depicted. The following chapters contain the presentation of synthesis and biological characterisation of cap analogues designed based on conclusions derived from previously presented studies on the relationship between the type of modification and the properties of modified analogues. A few analogues with most attractive properties in terms of potential applications are identified and the direction of later optimisation of such type of compounds is proposed. The experimental part of the dissertation contains detailed descriptions of synthetic procedures along with interpretation of NMR spectra and descriptions of biological experiments.<br>Struktura 5’ końca mRNA, tzw. kap, bierze udział w najważniejszych procesach związanych z metabolizmem RNA głównie poprzez oddziaływanie z białkami lub ochronę mRNA przed przedwczesną degradacją. Ze względu na swoją ważną rolę biologiczną stał się obiektem chemicznych modyfikacji mających na celu uzyskanie użytecznych narzędzi do selektywnego modulowania procesów zależnych od kapu. Szczególnie pożądanym efektem takich modyfikacji jest zwiększenie powinowactwa do czynnika inicjacji translacji, eIF4E, którego oddziaływanie ze strukturą końca 5’ mRNA ma kluczowe znaczenie dla rozpoczęcia procesu biosyntezy białka. Dla wolnych dinukleotydowych analogów kapu zwiększone powinowactwo do eIF4E oznacza możliwość zastosowania jako inhibitory translacji w terapii przeciwnowotworowej. Z kolei po inkorporacji na 5’ końcu mRNA związki tego typu, silnie oddziałujące z białkiem eIF4E, mogą korzystnie wpływać na wydajność translacji terapeutycznego transkryptu, który można wykorzystać m.in. jako szczepionkę RNA w nowatorskiej strategii zwalczania nowotworów. Zarówno w tych, jak i w innych potencjalnych zastosowaniach znaczącym ograniczeniem są tradycyjne czasochłonne i wymagające dużego nakładu pracy metody syntezy analogów kapu. Celem projektu doktoranckiego było sprawdzenie, czy jedna z najpopularniejszych obecnie strategii syntetycznych, jaką jest chemia „click”, może stanowić alternatywną metodę syntezy funkcjonalnych mimików struktury końca 5’ mRNA. Wykorzystując najważniejszą reakcję „click”, czyli katalizowaną jonami miedzi(I) azydkowo-alkinową cykloaddycję, oraz odpowiednio sfunkcjonalizowane wcześniej analogi nukleotydów i nukleozydów, otrzymano zupełnie nową klasę analogów kapu, które zawierają pierścień triazolowy w obrębie mostka oligofosforanowego. Następnie związki te poddano badaniom biologicznym w celu sprawdzenia, jaki wpływ na właściwości charakterystyczne dla struktury kapu ma nowy typ modyfikacji oraz czy otrzymane w taki nietypowy sposób analogi kapu mają szanse na zastosowania podobne do znanych już modyfikowanych analogów kapu, a w szczególności w projektowaniu terapeutycznych mRNA o zwiększonym potencjale translacyjnym. Część literaturową niniejszej pracy rozpoczęto od scharakteryzowania struktury końca 5’ mRNA, przedstawiając jej biosyntezę, najważniejsze właściwości oraz funkcje biologiczne, a następnie zaprezentowano ją jako obiekt modyfikacji chemicznych, opisując przykłady terapeutycznych zastosowań modyfikowanych analogów kapu oraz metody ich syntezy chemicznej. W części tej zawarty jest również rozdział dotyczący chemii „click”, jej zastosowań w modyfikacji nukleozydów, nukleotydów i kwasów nukleinowych ze szczególnym uwzględnieniem modyfikacji w obrębie struktury końca 5’ mRNA. W części poświęconej badaniom własnym opisano metody syntetyczne zastosowane na poszczególnych etapach otrzymywania biblioteki ponad 40 fosfotriazolowych analogów kapu. Następnie zaprezentowano wyniki dotyczące wpływu nowego typu modyfikacji na oddziaływania z białkami wiążącymi kap, w tym z czynnikiem inicjacji translacji eIF4E, oraz stabilność chemiczną zależną od pH. W dalszej kolejności przedstawiono dwie metody inkorporacji nowych analogów kapu na 5’ końcu RNA, z których jedna stanowi nowatorską metodę post-transkrypcyjną wykorzystującą chemię „click”, oraz wyniki translacji mRNA zawierających na 5’ końcu analogi fosfotriazolowe. W kolejnych podrozdziałach opisano syntezę i charakterystykę biologiczną analogów kapu zaprojektowanych na podstawie wniosków wyciągniętych z przedstawionych wcześniej badań nad zależnością między typem modyfikacji a właściwościami analogów. Zidentyfikowano przy tym analogi o najbardziej atrakcyjnych z punktu widzenia potencjalnych zastosowań właściwościach, a także zaproponowano kierunek dalszej optymalizacji tego typu związków. W części eksperymentalnej zawarte są szczegółowe opisy syntez wraz z opisami widm NMR oraz eksperymentów biologicznych.

Na końcu 5’ informacyjnego RNA (mRNA) wszystkich eukariontów (a więc i u ludzi) znajduje się wyjątkowa struktura zwana kapem (ang. 5’ cap), pełniąca wiele kluczowych funkcji w procesach biochemicznych związanych z ekspresją informacji genetycznej. Niektóre z białek wiążących kap zostały zidentyfikowane jako potencjalne cele terapeutyczne (eIF4E: terapie przeciwnowotworowe; DcpS: rdzeniowy zanik mięśni), jednak praktyczne wykorzystanie analogów struktury kapu w terapii wymaga jej chemicznej modyfikacji w celu poprawy właściwości farmakologicznych, opracowania metod dostarczania do wnętrza komórek oraz oznaczania i śledzenia kapu w komórce. Z tego względu konieczne jest lepsze poznanie wpływu chemicznych modyfikacji struktury kapu na jej właściwości biologiczne. Ogólnym celem projektu będącego podstawą niniejszej rozprawy doktorskiej było stworzenie narzędzi molekularnych do badania procesów biologicznych, w które zaangażowany jest koniec 5’ mRNA oraz ich wykorzystanie do badań strukturalnych nad odpowiednimi procesami komórkowymi. Projekt ten składał się z dwóch głównych i równorzędnych części, obejmujących syntezę chemiczną analogów kapu oraz badania strukturalne ich kompleksów z białkami metodą krystalografii rentgenowskiej. Pierwsza z nich miała na celu otrzymanie szeregu di- oraz oligonukleotydowych analogów końca 5’ mRNA, zawierających różnego rodzaju modyfikacje chemiczne, zapewniające zwiększoną wydajność translacji zakończonych tak mRNA, odporność na hydrolizę przez specyficzne enzymy, bądź umożliwiające znakowanie i koniugację kapu. Celem badań strukturalnych natomiast była charakteryzacja na poziomie molekularnym oddziaływań z najważniejszymi białkami wiążącymi kap, tj. eIF4E, DcpS i Dcp2, możliwie szerokiego spektrum modyfikowanych analogów kapu, ze szczególnym uwzględnieniem modyfikacji zlokalizowanych w obrębie mostka oligofosforanowego. Punktem wyjścia była krystalizacja opisanych wcześniej analogów kapu, o znanych właściwościach biologicznych (w szczególności analogów β-tiofosforanowych o dużym potencjale terapeutycznym), w kompleksach z czynnikiem inicjującym translację 4E. Uzyskane dzięki temu informacje na temat geometrii oraz rozkładu ładunku w obrębie poszczególnych modyfikacji były motywacją do syntezy nowych analogów kapu i/lub krystalizacji kolejnych kompleksów. Projekt ten w założeniu łączy dwie dziedziny nauki, jakimi są synteza chemiczna oraz biologia strukturalna, odnosząc je do konkretnego obiektu, jakim jest struktura kapu i białka ją wiążące. Na niemal każdym etapie realizacji projektu aspekty te silnie się przenikały – badania strukturalne dostarczały informacji pomocnych przy projektowaniu nowych związków, ale niekiedy również stawiały nowe pytania, podczas gdy synteza chemiczna dostarczała narzędzi umożliwiających bardziej szczegółowe badanie danego zagadnienia lub weryfikację wniosków z analizy strukturalnej. Pierwszą część rozprawy stanowi krótki wstęp wprowadzający w tematykę struktury i funkcji końca 5’ mRNA, zastosowań chemicznie modyfikowanych nukleotydów oraz badań strukturalnych nad kompleksami białek z nukleotydami. W kolejnym rozdziale omówiono metody badawcze wykorzystywane podczas realizacji projektu, takie jak synteza chemicznie modyfikowanych analogów kapu, synteza oligonukleotydów na podłożu stałym, a także wybrane aspekty zastosowanych metod biofizycznych – krystalografii rentgenowskiej, spektroskopii magnetycznego rezonansu jądrowego oraz termoforezy mikroskalowej. W części poświęconej badaniom własnym szczegółowo opisano strategię syntezy nowych związków, wyniki badań nad ich właściwościami biochemicznymi i biologicznymi, struktury przestrzenne kompleksów chemicznie modyfikowanych analogów kapu z białkami, a także informacje strukturalne uzyskane na podstawie spektroskopii NMR wodnych roztworów analogów kapu. Po zwięzłym podsumowaniu najważniejszych efektów pracy, opisano procedury doświadczalne wraz z charakterystyką nowych związków chemicznych oraz zamieszczono spis cytowanej w rozprawie literatury.<br>The 5’ end of messenger RNA (mRNA) in eukaryotes (including humans) is modified by a unique structure called 5’ cap, which plays a crucial role in several biochemical processes associated with expression of genetic information. Some of the cap-binding proteins involved in those processes were identified as potential therapeutic targets (e.g. eIF4E in cancer treatment, DcpS in spinal muscular atrophy). However, practical application of cap analogues in therapy requires chemical modification of that structure to improve its pharmacokinetics, cellular delivery of the therapeutic molecules, as well as to allow for their localization and quantification in cells. For that purpose, it is beneficial to investigate the structure-activity relationship of cap upon its chemical modification. The main objective of this project was to create molecular tools suitable for investigation of biological processes involving mRNA 5’ end and their application in structural studies on appropriate cellular processes. The project consists of two main and equivalent parts: chemical synthesis of cap analogues and X-Ray studies of their complexes with cap-binding proteins. The first part included synthesis of a series of di- and oligonucleotide analogues of mRNA 5’ end, bearing various chemical modifications providing increased translation efficiency of such capped mRNAs, resistance to hydrolysis by specific enzymes, or allowing for labeling and conjugation. The aim of the structural studies was to characterize molecular interactions between chemically modified (especially within oligophosphate bridge) caps and major cap-binding proteins, i.e. eIF4E, DcpS and Dcp2. The starting point was crystallization of eukaryotic translation initiation factor (eIF4E) in complexes with analogues synthesized and characterized earlier (including β-phosphorothioate analogues tested in clinical trials). The results of that studies provided useful information on the geometry and charge distribution in different analogues and so gave motivation to synthesis of new analogues and/or co-crystallization of other complexes. In principle, this project combines two fields of science – chemical synthesis and structural biology – and applies them to a specific objects, which are cap structure and cap-binding proteins. Those two aspects intersected at almost every stage of the project: structural studies provided information useful for the design of new compounds and sometimes also raised new questions, while chemical synthesis provided molecular tools that enabled more detailed studies of a particular problem or allowed verification of conclusions drawn from structural analysis. The first part of the dissertation is a short introduction to structure and function of mRNA 5’ end, application of chemically modified nucleotides and structural studies on protein-nucleotide complexes. The next chapter describes the methods that were particularly useful in the project, including chemical synthesis of modified cap analogues, solid-phase oligonucleotide synthesis, as well as some biophysical methods, such as X-Ray crystallography, nuclear magnetic resonance spectroscopy, and microscale thermophoresis. Then, the results obtained during realization of this project were described in details: the synthetic strategy to new compounds, their biological and biochemical properties, crystal structures of chemically modified caps in complexes with proteins, and supplementary information on the geometry of free ligands obtained by solution NMR. After brief summary of the results, a detailed experimental protocols and compound characterization were described, and the literature cited in dissertation was listed.

Nowoczesne terapie oparte o mRNA, takie jak immunoterapia przeciwnowotworowa czy terapia genowa, budzą coraz większe zainteresowanie jako możliwe opcje terapeutyczne. Wciąż jednak jedną z głównych przeszkód stojących na drodze skutecznego zastosowania terapeutycznego mRNA in vivo jest jego niewystarczająca stabilność oraz zbyt niski poziom translacji w warunkach komórkowych. W związku z tym, istnieje potrzeba opracowywania nowych skutecznych metod poprawiających właściwości farmakokinetyczne i farmakodynamiczne mRNA. Celem zrealizowanego przeze mnie projektu była synteza i wykorzystanie niehydrolizowalnych pochodnych nukleotydów do stabilizacji cząsteczki mRNA oraz zwiększenia jej potencjału translacyjnego w warunkach komórkowych. Cząsteczki mRNA zbudowane są z kilku elementów strukturalnych takich jak 5’ kap, region nieulegający translacji 5’ UTR, region kodujący, region nieulegający translacji 3’ UTR oraz ogon poli A. W pracy podjęto zagadnienie odpowiedniego projektowania i modyfikowania tych elementów za pomocą metod chemicznych jako jednej z potencjalnych metod optymalizacji stabilności i potencjału translacyjnego mRNA. Przeprowadzone badania skupiają się na syntezie i ocenie właściwości biologicznych nowych analogów 5’ kapu oraz prekursorów ogona poli A zaprojektowanych pod kątem zwiększenia odporności na dekaping i deadenylację oraz zwiększenia potencjału translacyjnego mRNA in vivo. W ramach pracy udało się otrzymać szereg oryginalnych związków (nukleotydów zawierających odpowiednie modyfikacje łańcucha oligofosforanowego) łączących się w cztery odrębne typy molekularnych narzędzi przydatnych do stabilizacji mRNA. Opracowano również nową metodę syntezy modyfikowanych nukleotydów umożliwiającą otrzymanie wielu cennych biologicznie związków zawierających modyfikacje tio-, borano-, selenofosforanowe, imidodifosforanowe i metylenobisfosfonianowe oraz ich kombinacje. Ponadto, przeprowadzono eksperymenty pozwalające na zbadanie wpływu nowych związków na zachowanie mRNA in vitro oraz w ludzkich niedojrzałych komórkach dendrytycznych (hiDC) oraz wyselekcjonowano najbardziej obiecujące związki odporne na degradację enzymatyczną oraz stymulujące translację mRNA. Jako że podwyższona stabilność i wydajna translacja mRNA w hiDC są pożądanym efektem w immunoterapiach antynowotworowych, otrzymane związki stanowią cenne potencjalne narzędzie do produkcji użytecznego terapeutycznie mRNA.<br>mRNA-based therapies such as anti-cancer immunotherapies or gene therapies receive more and more attention as a new potential option of medical treatment. One limiting obstacle for in vivo and therapeutic applications of mRNAs is their instability and insufficient translation in the cellular environment. Therefore, mRNA-based therapies need simple methods of mRNA modification which would improve pharmacokinetic and pharmacodynamic properties of mRNA. The main goal of this work was a synthesis and application of nonhydrolizable nucleotides derivatives to synthesis of stable and efficiently translated mRNA in vivo. mRNA molecules consist of several important structural elements such as a 5’cap, 5’ untranslated region, coding region, 3’ untranslated region and polyA tail. This work explores the concepts of logic-driven design and engineering of these elements by chemical methods as one potential method to increase stability and translational capabilities of mRNA. The research is focused on the synthesis and evaluation of biological properties of novel 5’ cap analogs and polyA precursors designed to inhibit decapping and deadenylation and enhance mRNA potential in vivo. A number of original compounds (nucleotides containing appropriate oligophosphate chain modifications) were obtained and divided in four types of molecular tools useful for mRNA stabilization. In addition, a new synthetic method was developed which enabled the synthesis of many biologically important nucleotides containig phosphorothioate, boranophosphate, selenophosphate, imidodiphosphate and methylenebisphosphonate modifications and their combinations. Finally, the influence of new compounds on behavior of mRNA in vitro and in human immature dendritic cells (hiDCs) were examined and the most promising compounds, resistant to enzymatic hydrolysis and enhancing translation of mRNA, were selected. Since increased stability and translatability of mRNA in hiDCs is a desired effect in anti-cancer immunotherapies, the new compounds become potential tools for therapeutic mRNA production.

Kap jest strukturą znajdującą się na 5’ końcu eukariotycznego mRNA mającą istotną rolę w metabolizmie komórki. Białka usuwające strukturę kapu takie jak kompleks Dcp1/2 mają natomiast znaczącą funkcję procesach degradacji mRNA. Jednak do tej pory ich mechanizm działania oraz sposoby regulacji aktywności nie zostały dokładnie poznane. Badania biochemiczne nad Dcp1/2 pokazały, że oddziałuje on specyficznie z m7GDP – produktem reakcji hydrolizy kapu. Zasugerowało to, że struktura m7GDP może być punktem wyjściowym dla syntezy nukleotydów mających większe powinowactwo do Dcp1/2, które mogą być wartościowymi narzędziami w badaniach biochemicznych. Przeprowadzono syntezy chemiczne oraz przebadano właściwości biologiczne serii analogów kapu opartych na strukturach nukleotydów takich jak m7GDP, m7GTP, oraz m7Gppppm7G. Związki te posiadają różnorodne modyfikacje w łańcuchu fosforanowym, takie jak grupa borano- lub tiofosforanowa, mające zwiększyć ich powinowactwo do białek wiążących kap. Otrzymano także szereg fluorescencyjnie znakowanych analogów kapu posiadające fluorofor o niewielkiej zawadzie sterycznej jako sondy molekularne w badaniach biofizycznych oraz narzędzia do syntezy fluorescencyjnego RNA. Po wykonaniu badań przesiewowych odkryto, że część z związków to inhibitory kompleksu Dcp1/2. Dalsze badania biochemiczne i strukturalne wykonano na najsilniejszym z inhibitorów (m7GpSpppSm7G izomer D3). Eksperymenty NMR pokazały położenie miejsca wiążącego inhibitor oraz powinowactwo tego związku do Dcp2. Badania kinetyczne pokazały, że badany inhibitor wiąże się zarówno z wolnym enzymem jak i kompleksem ES. Zaobserwowano też, że analogi kapu o wydłużonym łańcuchu fosforanowym są hydrolizowane przez Dcp2. Inne badania biochemiczne pokazały, że część z uzyskanych analogów kapu wykazuje silne powinowactwo do białka inicjującego translację eIF4E oraz posiadają obniżoną podatność na degradację enzymatyczną. Otrzymane fluorescencyjne analogi kapu są pierwszymi tego rodzaju związkami, które są inkorporowane do RNA in vitro. Niektóre z nich są także selektywnie odporne na działanie enzymów dekapujących Dcp1/2 bądź DcpS. Wstępne rezultaty badań biochemicznych świadczą, że znakowane fluorescencyjnie analogi kapu mogą być pomocne w badaniach oddziaływań kap-białko. W pracy opisano także przykładowe zastosowania modyfikowanych chemicznie analogów kapu w badania nad degradacją eukariotycznego mRNA. W ramach tych badań wykorzystano egzogenne mRNA zawierającego niehydrolizowany kap do śledzenia mechanizmów degradacji mRNA histonów w komórkach ssaczych. Dzięki temu poznano lepiej rolę Dcp1/2 w tym procesie oraz wpływie poliurydylacji 3’ końca mRNA na jego stabilność.<br>The cap is a structure located on 5’ terminus of eukaryotic mRNA and it has a substantial role in cellular homeostasis. Hence proteins involved in cap removal, such as Dcp1/2 complex play a vital function in mRNA degradation. Nevertheless their mechanisms of both action and regulation remains obscure. Biochemical studies on Dcp2 protein have shown that Dcp2 interacts specifically with m7GDP (a product of the cap cleavage). It suggested that m7GDP structure could be a starting point for preparation of nucleotides displaying higher affinity to Dcp2, which could become valuable tools for biochemical research. A number of cap analogues based on m7GDP, m7GTP or m7Gppppm7G structures was synthesised and their biological properties were examined. These compounds possess a variety of chemical modifications in their phosphate chain, including tio- or boranophosphate groups, which are expected to increase their affinity to cap-interacting proteins. Furthermore, a set of fluorescently labelled cap analogues was also prepared. Since their fluorophores are very compact these nucleotides should be useful for preparation of fluorescent mRNA or as molecular probes. A screening assay revealed that some of prepared nucleotides are inhibitors of Dcp1/2. Further biochemical and structural researches were conducted using the most potent inhibitor (m7GpSpppSm7G, isomer D3). NMR experiments allowed to unravel the nucleotide binding site and its affinity to Dcp2. Kinetic studies showed that the inhibitor is bind by both free enzyme and ES complex. It also have been observed that cap analogues with elongated phosphate chain are hydrolysed by Dcp2. Other biochemical studies showed that some of prepared cap analogues display high affinity to eIF4 translation factor and lower susceptibility to enzymatic degradation. Fluorescent cap analogues obtained in this study are the first such compounds which can be incorporated into RNA in vitro. Some of them are also selectively resistant to either Dcp2 or DcpS decapping enzymes. Preliminary biochemical experiments indicated that these fluorescent cap analogues could be applied to studies on cap-protein interactions. Exemplary applications of chemically modified cap analogues to study mRNA degradation was also desribed in this study. These experiments were based on usage of egzogenous mRNA, containing a non-hydrolysable cap analogue, to monitor the degradation of histone mRNA in mammalian cells. Obtained results provided a better understanding of the role of Dcp2 in these processes and the influence of 3’ mRNA uridylation on its stability.

Struktura kapu (m7GpppN) znajdująca się na końcu 5’ mRNA poprzez specyficzne oddziaływanie z białkami wiążącymi kap warunkuje procesy składające się na ekspresję genów. Nieprawidłowa aktywność białek wiążących kap może prowadzić do zaburzeń ekspresji genów, a w konsekwencji do chorób nowotworowych lub neurodegeneracyjnych. Regulowanie aktywności białek wiążących kap może następować poprzez dostarczanie małocząsteczkowych ligandów (analogów kapu), które będą wiązać się z białkami, jednocześnie uniemożliwiając ich wiązanie z końcem 5’ mRNA. Z uwagi na potencjalne znaczenie terapeutyczne ligandów białek wiążących kap rozwijane są metody do ich efektywnego poszukiwania i charakteryzowania. Metody standardowo używane w tym celu, takie jak: miareczkowanie fluorescencyjne zsynchronizowane czasowo i izotermiczne miareczkowanie kalorymetryczne, są żmudne i czasochłonne. Do poszukiwania inhibitorów białek coraz częściej wykorzystuje się podejście wysokoprzepustowe, w którym testuje się jednocześnie ok. 80 lub więcej nowych związków chemicznych pod względem powinowactwa do białka. Podejście to w znaczący sposób zwiększa wydajność poszukiwania modyfikacji chemicznych kluczowych do oddziaływania z białkiem, jak i samych inhibitorów. Głównym celem pracy doktorskiej było opracowanie metod opartych na fluorescencji do poszukiwania i badania ligandów białek wiążących strukturę końca 5’ mRNA, czyli strukturę kapu. W pracy można wyróżnić dwie naturalnie współistniejące ze sobą części: pierwszą dotyczącą rozwoju metodologii badania oddziaływania białko-ligand oraz drugą, czyli zastosowania opracowanych metod do charakterystyki związków o nieznanych właściwościach względem białek wiążących kap. W pracy duży nacisk położono na rozwój metod wysokoprzepustowych, umożliwiających wydajne przeszukiwanie bibliotek związków w celu znalezienia tych o pożądanych właściwościach. Pierwszym podejściem rozwiniętym w ramach pracy doktorskiej do badania inhibicji enzymu DcpS jest metoda oparta na śledzeniu aktywności enzymatycznej poprzez pomiar stężenia jonów fluorkowych uwalnianych w trakcie reakcji. W metodzie wykorzystuje się nienaturalny substrat enzymu DcpS – analog m7GMPF, który jest hydrolizowany do m7GMP i jonu fluorkowego. Aby zmierzyć stężenie jonów fluorkowych wykorzystuję się sondę fluorogeniczną, w tym przypadku pochodną fluoresceiny, której grupy hydroksylowe są zabezpieczone grupami tertbutylodimetylosililowymi. Opracowana metoda była pierwszym wysokoprzepustowym podejściem do poszukiwania i charakteryzowania inhibitorów DcpS. Została ona wykorzystana do poszukiwania nowych inhibitorów tego enzymu, zarówno wśród bibliotek związków dostępnych komercyjnie, jak i tych, zsyntetyzowanych w Laboratorium Chemii Bioorganicznej. W sumie użyto jej do przetestowania 1346 związków. Wśród nich zidentyfikowano inhibitor silnie oddziałujący z enzymem DcpS (m7GSppSpSG D2), o powinowactwie zbliżonym do RG3039 – związku, który brał udział w badaniach klinicznych jako terapeutyk w leczeniu rdzeniowego zaniku mięśni. Jest to jednocześnie największe osiągnięcie projektu doktorskiego. Kolejną opracowaną metodą była anizotropia fluorescencji. Jest to podejście szeroko stosowane do badania oddziaływań białko:ligand, które w przeciwieństwie do powyżej przedstawionej metody jest jednoetapowe, a co jednocześnie oznacza, że charakterystyka ligandów z wykorzystaniem metody anizotropii fluorescencji jej szybsza. Celem mojej pracy było opracowanie metody anizotropii fluorescencji dla 3 białek: cN-IIIB, eIF4E i DcpS. W sumie przetestowano 23 układy białko:ligand do opracowania metody anizotropii fluorescencji. W przypadku enzymu cN-IIIB nie udało się opracować metody anizotropii fluorescencji ze względu na zbyt niskie powinowactwo sond fluorescencyjnych do białka. Zaś z powodzeniem metoda anizotropii fluorescencji została opracowana na białek DcpS i eIF4E, którą można używać do wysokoprzepustowego poszukiwania ligandów oraz ich charakterystyki. W przypadku badań z białkiem eIF4E, udało się rozszerzyć aplikacyjność metody - może być ona również wykorzystana do badania ligandów allosterycznych białka eIF4E, a także do oceny powinowactwa krótkich oligonukleotydów. Z uwagi na szybkość i prostotę metody anizotropii fluorescencji, stanowi ona konkurencyjne narzędzie do poszukiwania ligandów. Innym zagadnieniem poruszonym w pracy doktorskiej była charakterystyka analogów kapu modyfikowanych w pozycji C8 Guo lub m7Guo. Scharakteryzowano 14 związków pod kątem ich użyteczności jako sond do badania oddziaływania z białkami wiążącymi kap. Przeprowadzono analizę ich właściwości spektroskopowych, stabilności, a także przebadano je pod kątem oddziaływania z białkami eIF4E i DcpS. A także sprawdzono jak zmienia się intensywność fluorescencji pod wpływem aktywności hydrolitycznej enzymów DcpS i Nudt16. Największą uwagę skupiono na 6 analogach kapu charakteryzujących się wyższą wydajnością kwantową w porównaniu do naturalnej struktury kapu, były to związki zawierające znaczniki -Py, -Ph, -CNPh i DMAPh. Związki te działają jak molekularne rotory (są wrażliwe na zmiany lepkości środowiska), co można wykorzystać do badań oddziaływania z białkami. Dla każdego białka: eIF4E, DcpS i Nudt16 udało się wyłonić analog kapu, który zmienia swoje właściwości emisyjne pod wpływem wiązania z białkiem lub w wyniku zachodzącej reakcji enzymatycznej. Przedstawione badania stanowią podstawę do rozwoju nowych metod fluorescencyjnych z wykorzystaniem analogów modyfikowanych w pozycji C8 Guo lub m7Guo jako sond. Drugą część pracy doktorskiej stanowiła charakterystyka nowych analogów kapu jako ligandów białek eIF4E i DcpS z wykorzystaniem opracowanych metod fluorescencyjnych, a także standardowej metody miareczkowania fluorescencyjnego. Jako wynik prac scharakteryzowano 34 fosfotriazolowe analogi kapu, 3 analogi kapu z modyfikacją w postaci 1,5-anhydroaltritolu, 15 fosfotioestrowych analogów kapu i 17 benzylowych analogów kapu. Wykorzystanie metod fluorescencyjnych dostarczyło cennych informacji na temat wpływu modyfikacji na stabilizację kompleksy białko-ligand. Ponadto badania pozwoliły ustalić, które pozycje struktury kapu są krytyczne dla efektywnego oddziaływania białko:ligand, a także wytyczyć nowe kierunki badań.<br>The cap structure (m7GpppN) at the 5 'end of the mRNA determines the processes involved in gene expression through specific interaction with cap-binding proteins. Abnormal activity of cap binding proteins may lead to abnormal gene expression and, consequently, to cancer or neurodegenerative diseases. Regulation of the activity of cap-binding proteins can be accomplished by providing small-molecule ligands (cap analogs) that will bind to proteins while preventing their binding to the 5' end of mRNA. Due to the potential therapeutic importance of ligands of cap-binding protein, methods for their effective search and characterization are being developed. Standard methods used for this purpose, such as time-synchronized fluorescence titration and isothermal calorimetric titration, are tedious and time-consuming. In the search for protein inhibitors, the high-throughput approach is increasingly used, in which approximately 80 or more new chemical compounds are tested simultaneously for protein affinity. This approach significantly increases the efficiency of searching for chemical modifications that are crucial for interaction with the protein, as well as for the inhibitors themselves. The main goal of the dissertation was to develop fluorescence-based methods for the search and characterization of protein ligands binding the 5 'end structure of mRNA, i.e. the cap structure. Two naturally coexisting parts can be distinguished in the study: the first one concerning the development of the methodology for studying the protein-ligand interaction, and the second, i.e. the application of the developed methods to characterize compounds with unknown properties towards to cap-binding proteins. In this work, great emphasis was placed on the development of high-throughput methods that enable efficient searching of compound libraries to find those with desired properties. The first approach described in the PhD thesis to study the inhibition of the DcpS enzyme is a method based on monitoring enzymatic activity by measuring the concentration of fluoride ions released during the reaction. The method uses an unnatural substrate for the DcpS enzyme - m7GMPF analog, which is hydrolyzed to m7GMP and fluoride ion. To measure the concentration of fluoride ions, a fluorogenic probe is used, in this case a fluorescein derivative whose hydroxyl groups are protected with tert-butyldimethylsilyl groups. The developed method was the first high-throughput approach to search for and characterize DcpS inhibitors. It was used to search for new inhibitors of this enzyme, among libraries of commercially available compounds and those synthesized in the Laboratory of Bioorganic Chemistry. In total, it was used to test 1346 compounds. Among them, an inhibitor that interacts strongly with the DcpS enzyme (m7GSppSpSG D2) was identified, with affinity similar to RG3039, a compound that has participated in clinical trials as a therapeutic for the treatment of spinal muscular atrophy. It is also the greatest achievement of the this project. Another developed method was fluorescence anisotropy (FA). This approach is widely used to study protein: ligand interactions, which, in contrast to the above-presented method, is one-step, and which also means that the characterization of ligands using the fluorescence anisotropy method is faster. The aim of my work was to develop a fluorescence anisotropy method for 3 proteins: cN-IIIB, eIF4E and DcpS. A total of 23 protein:ligand systems were tested to develop a fluorescence anisotropy method. In the case of the cN-IIIB enzyme, it was not possible to develop a FA method due to the too low affinity of the fluorescent probes to the protein. In contrast, FA method was developed for DcpS and eIF4E proteins, and can be used for high-throughput search of ligands and their characterization. In the case of studies with the eIF4E protein, the applicability of the method was extended, it can also be used to study allosteric ligands of the eIF4E protein, as well as to assess the affinity of short oligonucleotides. Due to the speed and simplicity of the fluorescence anisotropy method, it is a competitive tool for ligand search. Another issue addressed in the dissertation was the characterization of cap analogs modified at the C8 position of Guo or m7Guo. Fourteen compounds were characterized in terms of their usefulness as probes for studying the interaction with cap-binding proteins. Their spectroscopic properties, stability were analyzed, as well as their binding affinities towards eIF4E and DcpS. It was also checked how the fluorescence intensity changes under the influence of the hydrolytic activity of the enzymes DcpS and Nudt16. The greatest attention was paid to 6 cap analogs characterized by higher quantum yields in comparison to the natural cap structure, these were compounds containing -Py, -Ph, -CNPh and DMAPh fluorophores. These compounds act as molecular rotors (they are sensitive to changes in viscosity), which can be used to study the interaction with proteins. For each protein: eIF4E, DcpS and Nudt16, it was possible to find a cap analog that changes its emission properties due to binding to the protein or as a result of an enzymatic reaction. The presented research is the basis for the development of new fluorescence methods using analogs modified at the C8 Guo or m7Guo position as fluorescent probes. The second part of the dissertation was the characterization of new cap analogs as ligands of eIF4E and DcpS proteins using the developed fluorescence based methods, as well as the standard fluorescence titration method. As a result of the work, 34 phosphotriazole cap analogs, 3 cap analogs with 1,5-anhydroaltritol modification, 15 phosphothioester cap analogs and 17 benzyl cap analogs were studied. The use of fluorescent methods provided valuable information on the influence of modifications on the stabilization of protein-ligand complexes. In addition, the research allowed to determine which positions of the cap structure are critical for effective protein: ligand interaction, as well as to set new research directions.

Renata Kasprzyk STRESZCZENIE ROZPRAWY DOKTORSKIEJ Metody badania białek związanych z metabolizmem końca 5’ mRNA oparte na nukleotydowych sondach molekularnych Informacyjny RNA (mRNA) jest makrocząsteczką reprezentującą kopię informacji genetycznej, która ulega translacji w celu produkcji białka. Koniec 5’ mRNA, tzw. kap jest nietypową strukturą nukleotydową zbudowaną z 7-metyloguanozyny połączonej mostkiem 5’-5’ trifosforanowym z pierwszym transkrybowanym nukleotydem. Ze względu na obecność łańcucha dodatniego w pierścieniu 7-metyloguanozyny kap specyficznie oddziałuje z wieloma białkami zaangażowanymi w istotne procesy biologiczne, jak dojrzewanie mRNA, transport nukleocytoplazmatyczny oraz inicjacja translacji, a także stabilizuje transkrypt. Białka wiążące kap odgrywają ważną rolę regulatorową w ekspresji genu i często są celem terapeutycznym sprawiając, że kap jest interesującym obiektem badań. Monitorowanie procesów angażujących 5’ kap jest możliwe z użyciem np. znakowania fluorescencyjnego. Fluorescencyjne analogi kapu działają jak sondy molekularne, składające się z jednej części odpowiedzialnej za specyficzne oddziaływania (kap) oraz drugiej za produkcję sygnału analitycznego (znacznik). Głównym celem projektu było zastosowanie prostych syntetycznie metod do otrzymania uniwersalnych narzędzi, przeznaczonych do opracowania szybkich i wydajnych metod fluorescencyjnych do badań nad takimi celami terapeutycznymi, jak: eukariotyczny czynnik inicjacji translacji 4E (eIF4E), enzym degradacji kapu (DcpS) oraz mRNA kap N7-guanino metylotransferaza (N7-MTaza). W oparciu o zmiany fluorescencji w trakcie wiązania, hydrolizy lub biosyntezy kapu możliwe jest wyznaczenie parametrów fizycznych oddziaływania nukleotyd–białko. Ponadto metody wysokoprzepustowe (HTS) mogą być wykorzystane w eksperymentach przesiewowych bibliotek małocząsteczkowych ligandów o potencjalnych właściwościach przeciwnowotworowych (eIF4E, N7-MTaza), przeciwwirusowych (N7-MTaza) lub możliwych do zastosowania w leczeniu schorzeń genetycznych, np. rdzeniowej atrofii mięśniowej (DcpS). Projekt doktorski jest interdyscyplinarny i łączy takie obszary nauki, jak synteza nukleotydów, spektroskopia, biofizyka oraz fizyka nanostruktur węglowych. W pierwszej części rozprawy zamieszczono krótki opis biologicznej roli 5’ kapu włączając w to charakterystykę białek eIF4E, DcpS i N7-MTazy, będących głównym obiektem badań. W kolejnym rozdziale przybliżono podstawy metod szczególnie istotnych dla projektu. Opisano techniki fluorescencyjne: intensywność fluorescencji, polaryzacja/anizotropia fluorescencji (FP/FA) i termoforeza mikroskalowa (MST), a także ich potencjalne zastosowania. Przedstawiono również metody użyteczne w charakterystyce koniugatów molekuł biologicznych z nanomateriałami (spektroskopie w podczerwieni, ramanowska i fotoelektronów promieniowania X). W następnej części opisano główne wyniki uzyskane w ramach projektu. Opracowano cztery metody oparte o oddziaływanie nukleotyd–piren, przystosowane do formatu HTS. Niektóre z zsyntetyzowanych sond wykorzystano do rozwoju metod MTS i FA do badań białek metabolizmu nukleotydów (w tym transglutaminazy II). Następnie przedstawiono koncepcję podwójnie znakowanych analogów nukleotydów stosujących oddziaływania pomiędzy dwoma znacznikami fluorescencyjnymi. Wykonano charakterystykę spektroskopową i enzymatyczną nukleotydów opartych o formowanie ekscymeru, FRET lub oddziaływania fluorofor–wygaszacz, aby pokazać potencjalne zastosowania in vivo. Ostatnią część wyników stanowią próby chemicznej modyfikacji warstw grafenu odłożonych na węgliku krzemu oraz synteza koniugatu kap–tlenek grafenu, w celu rozwoju biosensora do oznaczania stężenia białka eIF4E (marker nowotworowy) z użyciem zmian przewodnictwa. Część eksperymentalna składa się ze szczegółowych protokołów syntezy nukleotydów, pomiarów spektroskopowych oraz obliczeń parametrów fizycznych. Ostatni rozdział stanowi lista pozycji literaturowych cytowanych w rozprawie doktorskiej.<br>Renata Kasprzyk ABSTRACT OF DISSERTATION Methods of studies on proteins interacting with 5' mRNA end based on nucleotide molecular probes Messenger RNA (mRNA) is a macromolecule representing a copy of genetic information that undergoes translation in order to produce a protein. The 5’ mRNA end, so called cap, is an untypical nucleotide structure consisting of 7-methylguanosine linked by a 5’-5’ triphosphate bridge with the first transcribed nucleotide. Due to the presence of a positive charge within the 7-methylguanosine ring cap specifically interacts with proteins participating in essential biological processes, such as mRNA maturation, nucleocytoplasmic transport, and translation initiation, and promotes transcript survival. Cap binding proteins play important regulatory role in gene expression and they are often of therapeutic interest, making 5’ cap an interesting research target. Monitoring of processes involving cap is possible using e.g. fluorescent labelling. Fluorescently labelled cap analogs act as molecular probes, consisting of one part responsible for specific interactions (cap) and other generating measurable analytical signal (fluorescent tag). The main aim of the project was to apply simple synthetic methods to obtain versatile tools to develop fast and efficient fluorescent assays for studies on such therapeutic targets as: eukaryotic initiation translation factor 4E (eIF4E), decapping scavenger enzyme (DcpS) and mRNA cap N7-guanine methyltransferase (N7-MTase). Based on fluorescence changes appearing upon cap binding, hydrolysis or synthesis it is possible to determine physical parameters representing nucleotide–protein interactions. Moreover, high–throughput screening (HTS) methods can be utilized for screening experiments of small-molecule ligand libraries with possible antitumor (eIF4E, N7-MTase) or antiviral (N7-MTase) properties, or that can be used in treatment of genetic diseases, such as spinal muscular atrophy (DcpS). The project is interdisciplinary and combines such fields of science as nucleotide synthesis, spectroscopy, biophysics and physics of carbon nanostructures. In the first part of the dissertation a short description of biological role of 5’ cap is presented, including characteristics of proteins such as eIF4E, DcpS and N7-MTase, which were the main focus of the studies. The next chapter explains the basics of methods especially important for the project. Fluorescent techniques, such as fluorescence intensity, fluorescence polarization/anisotropy (FP/FA) and microscale thermophoresis (MST) were depicted as well as their potential applications. In similar manner methods useful for studies on conjugates of nanomaterials with biological molecules were characterized (infrared, Raman and X-ray photoelectron spectroscopies). In the next section the main results of the project were described. Four methods in total based on pyrene–nucleotide quenching interactions were developed and adapted to HTS format. Some synthesized probes were used to develop MST methods and FA assay for studies on protein involved in nucleotide metabolism (transglutaminase II). Then, the concept of double–labelled nucleotide analogs relying on interactions between two fluorescent tags was introduced. Three sets of nucleotides using excimer formation, FRET or fluorophore–quencher interactions were characterized spectroscopically and enzymatically to exhibit their potential in vivo applications. The final part of results describes attempts of chemical modifications of graphene flakes exfoliated on silicon carbide and synthesis of cap–graphene oxide conjugate as parts of development of biosensor designed for eIF4E protein (tumor marker) concentration determination using changes of conductivity. Experimental section consists of detailed protocols of nucleotide synthesis, spectroscopic measurements and physical parameters calculations. The last chapter contains the list of literature cited throughout the dissertation.
