The ichthyofaunal community structure, population dynamics and movement patterns in the small temporarily open/closed (TOCE) Grant’s Valley estuary, situated along the Eastern Cape coastline, were investigated over the period May 2004 to April 2005. Community structure in the littoral zone was assessed, while growth of selected ichthyofaunal species was investigated using the MULTIFAN model. Population size was assessed using mark recapture models and movement within the estuary using the Hilborn (1990) model. Total ichthyofaunal densities and biomass within the littoral zone ranged between 0.31 to 21.45 fish m⁻² and 0.20 to 4.67 g wwt m⁻², with the highest values typically recorded during the summer. Results of the study indicated that the ichthyofaunal community structure within the estuary was closely linked to the mouth phase and the establishment of a link to the marine environment via overtopping events. In the absence of any link to the sea, the ichthyofaunal community was numerically dominated by estuarine resident species, mainly Gilchristella aestuaria and to a lesser extent, by the river goby, Glossogobius callidus which collectively comprised ca. 88% of all fish sampled. The establishment of the link to the marine environment contributed to an increased contribution of marine breeding species (e.g. Rhabdosargus holubi, Myxus capensis and Atherina breviceps) to the total ichthyofaunal abundances. In contrast, total ichthyofaunal biomass was almost always dominated by marine breeding species by virtue of their larger sizes. Results of hierarchical cluster analyses did not identify any spatial patterns in the ichthyofaunal community within the littoral zone. Results of MULTIFAN analysis indicated estuarine resident fish species bred over an extended period with peaks occurring in the summer months. Conversely, marine breeding fish were shown to recruit into the estuary following overtopping and breaching events. Results of the mark-recapture experiment indicated a population of ca. 12 000 (11 219 – 13 311) individuals greater than 50mm SL. Marine-breeding species (R. holubi, Monodactylus falciformis, and two mullet species) numerically dominated the ichthyofauna, possibly as a result of their effective use of overtopping events. The two mullet species, M. capensis and Liza richardsonii, and the Cape stumpnose, R. holubi moved extensively throughout the estuary, while the remaining species exhibited restricted movement patterns possibly due to the preference for refuge and foraging areas associated with reed beds. The observed movement patterns of individual fish species appeared to be associated with both foraging behaviour and habitat selection.

Long-term interannual changes in richness, abundance, diversity and structure of the fish community in the temporarily open/closed East Kleinemonde Estuary, Eastern Cape, are described and the recruitment success of two estuary-dependent marine species assessed. In addition, laboratory experiments were conducted to assess the possible role of olfaction in the recruitment process of an estuary-dependent marine fish species. Multivariate analyses of the annual marine fish communites identified two distinct groups with more species recorded during years that succeeded spring (September to November) mouth opening events than in years following no mouth opening events in spring. Interannual community stability (IMD) and seriation (IMS) also increased from the ‘other’ to the ‘spring’ years. These results highlight the importance of the timing of mouth opening to the marine fish community in a temporarily open/closed estuary. This study also made use of long-term records of daily mouth state and linked them to the recruitment of distinct year-class cohorts in two spardis with contrasting lifehistory characteristics. Lithognathus lithognathus only recruited into the estuary in years when the mouth opened between late August and January. This was linked to the limited spawning season of this species and its inability to enter closed estuaries via wave overwash events. In contrast, recruitment by Rhabdosargus holubi juveniles appeared to be uninterrupted and was not determined by the seasonality of mouth opening. This species dominates the marine-spawning component of the East Kleinemonde Estuary and its success is attributed to an extended spawning season and its ability to recruit into estuaries during both overwash and open mouth conditions. Attraction of postflexion Rhabdosargus holubi larvae to estuary, surf zone and river water was also measured using a rectangular choice chamber. In two sets of experiments, conducted during peak recruitment periods, larvae from both the surf zone and estuary mouth region selected estuary water with a significantly higher frequency than sea water. Larvae collected in the mouth region showed a stronger preference for river water than those collected in the surf zone, thus suggesting that these fish are more attracted to freshwater influenced nursery areas once they have entered the estuary than those in the surf zone. Larvae collected in the marine environment also selected surf zone water with significantly higher frequencies than estuary water or offshore sea water, thus confirming the importance of the surf zone as an interim nursery area for postflexion R. holubi.

The coastal transition zone (CTZ), which links the terrestrial and marine environments, has been identified as a region of high biological diversity and elevated production. Results of studies conducted in the northern hemisphere indicate that the links between estuaries and the adjacent marine environment is critical to ecological functioning within the CTZ. This study assessed the influence of selected estuaries with different hydrodynamic characteristics on the adjacent marine environment along the south-eastern coastline of southern Africa. Four estuaries were examined, including two permanently open systems, the fresh water deprived Kariega and fresh water dominated Great Fish, and two temporarily open/closed estuaries (TOCE), the Kasouga and East Kleinemonde. Results of the study indicated that outflow of estuarine water from the Great Fish Estuary contributed to a plume of less saline water being evident within the adjacent marine environment. The plume of water was associated with increased zooplankton biomass and particulate organic matter (POM) and chlorophyll-a concentrations. Adjacent to the Kariega Estuary, no evidence of fresh water outflow into the marine environment was observed. However, in the sea directly opposite the mouth of the estuary an increase in zooplankton abundance and biomass was evident. Results of numerical analyses indicated that the increase in zooplankton abundance observed adjacent to the mouth of both permanently open estuaries could not be attributed to the export of zooplankton from the estuary, but rather the accumulation of marine species within the region. The mechanisms responsible for this accumulation were not determined, but it was thought to be associated with increased food availability in the estuarine frontal zone. A similar, but less dramatic biological response was also observed in the marine environment adjacent to the two TOCEs. It is suggested that the increase in biological activity within these regions could be ascribed to seepage of estuarine or ground water through the sand bar that separates these estuaries from the sea. Results of stable carbon isotope analyses indicated that both the Great Fish and Kariega estuaries exported carbon to the nearshore marine environment. The area influenced by estuarine derived carbon was dependent on the volume of estuarine outflow to the marine environment. Adjacent to the fresh water dominated Great Fish Estuary, estuarine derived carbon was recorded up to 12km from the mouth, while adjacent to the fresh water deprived Kariega, estuarine derived carbon was only evident directly opposite the mouth. The recruitment of macrozooplankton (> 2cm) into the fresh water deprived Kariega Estuary was in the range recorded for other permanently open southern African estuaries with higher fresh water flow rates. This indicates that the mechanisms which allow estuarine dependent larvae to locate and enter estuaries are not related to fresh water inflow. In conclusion, this study has demonstrated that despite their small size relative to European and North American systems, South African permanently open and temporarily open/closed estuaries also influence biological activity within the adjacent nearshore marine environment.

This investigation had three major objectives; firstly to document the estuarine fishes from several poorly studied Eastern Cape estuaries, secondly, to identify similarities and differences in the fish communities from permanently open and intermittently open estuaries, and thirdly, to establish which physico-chemical or environmental variables are responsible for the structuring of these communities. The study area incorporated 10 estuaries along a 70 km long stretch of the Eastern Cape coastline between the towns of Seafield (33° 32' 42" S, 27° 03' 05" E) in the south-east and Hamburg (33° 16' 45" S, 27° 29' 50" E) in the north-west. The systems investigated included two permanently open estuaries and eight intermittently open systems of varying sizes. Overall fish abundance and species richness in the study area revealed no significant seasonal variation. A contrast between open and closed estuaries was evident in the dominance of species from different estuarine dependence categories. Open estuaries comprised mainly category Ib, lla and IIb species, with a high proportion of category IV species. Closed estuaries were dominated by category IIa species, with few category IV species represented. Clear longitudinal trends in relative abundance were demonstrated for individual species. Margalefs species richness index for seine net catches, and a combination of the seine and gill net data, were significantly correlated with catchment size, mean annual runoff, estuarine area and linear length. Fish assemblages in the permanently open and intermittently open estuaries were significantly different (p<0.001) when analysed on a community and density basis. Similarly, the communities in large and small intermittently open estuaries differed significantly on a community (p=0.01) and density basis (p<0.001). These differences where caused by changes in abundance of the dominant estuarine resident and marine migrant species. The environmental variable that was dominant in accounting for these differences was the estuary mouth status. Estuarine resident species had smaller overall body lengths when compared with the marine migrant species. In addition, the estuarine resident species had smaller modal size classes in the closed estuaries when compared with the open estuaries. These differences may be linked to the foraging strategies of the species, as well as food availability and different levels of predation in the different estuary types. The marine migrant species did not show any trends in this respect although the closed systems had the largest individuals for all four dominant marine species. This finding may be linked to the inability of these species to breed in closed estuaries, thus channelling reproductive energy resources into somatic growth. In addition, prolonged periods of mouth closure prevent the emigration of large individuals back to the sea. Otter trawling was conducted in fiye estuaries and captured mostly demersal species. The otter trawl data confirmed the seine net community analysis, with significantly different communities identified in the permanently open and intermittently open estuaries (p=0.02), as well as in the small and large intermittently open estuaries (p=0.03). The environmental variables responsible for these community differences were mouth status and variables associated with estuarine size. The identification of estuary mouth status by this study as the most influential environmental factor is compounded by this "ariable affecting or being indicative of numerous other physico-chemical features. The large differences in the fish communities in different estuary types indicate the importance of each estuary type to various species. This should be taken into account before allowing any form of commercial fishing in these important nursery areas.

The introduction, spread and concomitant impacts of non-native species are a global problem. Fish are among the most widely introduced vertebrate groups, with their impacts affecting multiple levels of organisation- from individuals, populations and communities, to entire ecosystems. In South Africa, the largest perceived threat to range-restricted endemic headwater stream fishes is said to be invasion by non-native fishes, however, as is the case elsewhere, invasive impacts are often a case of risk perception rather than actual risk analysis. Two range-restricted headwater species, the Eastern Cape redfin Pseudobarbus afer and the Border barb Barbus trevelyani are redlisted by the International Union for the Conservation of Nature (IUCN) as ‘Endangered’, primarily due to invasion by non-native fishes. To investigate invasions in South Africa, and provide a quantitative estimate of the impact of non-native fishes on the two imperilled endemics, P. afer and B. trevelyani, the overall aims of this thesis were to: (A) Provide a literature review on non-native fish invasions in South Africa; (B) Using two case studies on the headwaters of the perennial Keiskamma and episodic Swartkops River systems, investigate the naturalisation-invasion continuum to provide a holistic view of the invasion process in these variable environments. The specific thesis objectives were: (1) Reviewing current knowledge of invasive impacts of non-native fishes in South Africa; (2) Investigating invasibility of headwater stream environments by non-native fishes; (3) Determining the establishment success of non-native fishes, (4) Assessing the spatial and temporal impacts of invasion; (5) Understanding mechanisms responsible for non-native fish impacts; (6) Investigating the threat of non-native fish invasion on the genetic diversity of two the two headwater fishes, P. afer and B. trevelyani. Results from the literature review of fish invasions (Chapter 1) showed that South Africa has a long history of non-native fish introductions, spanning two and a half centuries. Currently, 55 species have been introduced or translocated. Many of these introduced species have become fully invasive (36%). Their impacts also span multiple levels of biological organisation. There was a general paucity of studies on fish invasions (38 studies), however, of those conducted, reviewed studies placed emphases on invasive impacts (25 studies) and the transport, introduction, establishment and spread stages of the invasion process were largely ignored. The two study systems, the Swartkops and Keiskamma Rivers, were heavily invaded and numbers of introduced species surpassed that of natives (Chapter 2, 3 and 5). Headwater streams had varying invasibility and a number of non-native species were successfully established (Chapter 2, 3, 5 and 6). The remainder of the invasions were casual incursions into headwater streams from source populations in mainstream and impoundment environments which were invasion hotspots. Irrespective of establishment, four predatory invaders (largemouth bass Micropterus salmoides, smallmouth bass M. dolomieu, brown trout Salmo trutta and rainbow trout Oncorhynchus mykiss) impacted heavily on native fish communities (Chapter 3, 4 and 5). Two broad types of invasion were documented, top down invasion by non-native O. mykiss and S. trutta and upstream invasion by M. salmoides and M. dolomieu (Chapter 3 and 5). Their impacts included changes in community structure, extirpation from invaded stream reaches resulting in contracted distribution, and isolation and fragmentation of native fish populations. The impacts of non-native predatory fishes were particularly acute for P. afer and B. trevelyani. Where non-native predatory fish occurred, P. afer and B. trevelyani had been extirpated (Chapter 3 and 5). As a result both native species exhibited contracted distributions (>20% habitat loss due to invasion). Upstream invasion by centrarchids isolated and fragmented P. afer populations into headwater refugia, while top down invasion by salmonids excluded B. trevelyani from invaded, more pristine stream reaches, by forcing the species into degraded unsuitable lower stream reaches. Predation also disrupted population processes such as adult dispersal for P. afer, and centrarchid-invaded zones acted as demographic sinks, where adults dispersing through invaded reaches were rapidly depleted. While the Mandela lineage of P. afer exhibited little within or between drainage genetic structuring, B. trevelyani was >4% divergent between drainages, and up to 2% divergent between streams within the Keiskamma River system (Chapter 7). The distribution of genetic diversity for B. trevelyani also indicated that the loss of diversity was imminent without immediate conservation interventions. This thesis has provided conclusive evidence that native fishes are vulnerable to invasion and that non-native predatory fishes have significant impacts on native fishes in Eastern Cape headwater streams. If management and conservation measures are implemented, the unwanted introduction and spread of non-native fishes may be restricted, allowing native fishes opportunities for recovery.

This is an account of some aspects of the ecology of the eastern Cape rocky, Sandelia bainsii Castelnau in the Tyume river in the eastern Cape. Previous unpublished work carried out by the Zoology Department of the University of Fort Hare in the mid-seventies indicated that the species was rare in the Tyume river. Because of its uncertain conservation status, its restricted geographic distribution and the lack of information on its biology, demography, feeding and reproductive biology were studied. The species occurs in the upper, middle and lower reaches of the Tyume river and is common in rocky , shallow habitats in the middle reaches of the system. The most important threats to the survival of S. bainsii appear to be habitat alteration and alien species. The presence of these threats and the small size of the population suggest that the species may be vulnerable to local extinction. As the total range of the species extends to only a few rivers in the eastern Cape, the species might face extinction if these threats are faced throughout its range. A detailed study on the autecology of S. bainsii was therefore carried out in order to provide a basis for rational conservation and management of the remaining populations of the species.The age structure and the growth rate of S. bainsii was determined using checks on scales and otoliths. Males grow faster and reach a larger size than females. The maximum length of S. bainsii is compared to that of other anabantids. The longevity of males is 5 years and that of females 3 years. Food preferences were determined by three different methods and the indices of relative importance of food items calculated for different length groups and seasons. S. bainsii was found to be an euryphagous and opportunistic predator whose diet consists largely of insects. A considerable overlap was found between the diet of S. bainsii and that of the two alien species, Salmo gairdneri and Micropterus salmoides which indicates a possibility of competition for food. Mark and recapture experiments showed that S. bainsii is a "sedentary " species which is unlikely to be seriously affected by man-made barriers to fish migration, such as weirs. The species reaches maturity during its second growing season (males 80 - 89mm and females 60 - 69mm) and the length at maturity is related to the modal length of males and females. A large proportion of the fish are thus mature at any given time. The fish spawn repeatedly during the summer breeding season, October to February resulting in near continuous recruitment. The possible adaptive value of this habit is discussed. An attempt is made to evaluate the life history style of S. bainsii in terms of the theory of r - and K- selection and altricial and precocial life history styles

Coastal transition zones form important interlinking regions where marine ecosystems, rivers and estuarine environments significantly influence each other. Coastal rocky shores are key habitats that sustain a variety of primary producers and invertebrates and due to the dynamic nature of coastal ecosystems, suspension-feeders on rocky shores can be influenced by an array of autochthonous and allochthonous food sources. Fatty acid and stable isotope trophic markers were employed to distinguish between regional and temporal changes in the potential food sources to rocky shore suspension-feeders in the Eastern Cape Province of South Africa. The primary aim was to assess the spatial and temporal influences of contrasting river flows on the available food sources to three indigenous coastal suspensionfeeders, namely the volcano barnacle Tetraclita serrata, brown mussel Perna perna and tubebuilding polychaete Gunnarea capensis. This was done by examining the intra- and interspecific changes in the fatty acid and stable isotope signatures of the barnacles, mussels and polychaetes in the adjacent marine environment of a freshwater-restricted (Kariega) and freshwater-dominated (Great Fish) estuary during austral summer and winter. Multivariate and Kruskal-Wallis analyses of variance on the fatty acid and isotopic signatures, respectively, identified significant regional changes in the barnacles and mussels, while only stable isotopes distinguished between the Kariega and Great Fish polychaetes (P < 0.05). In addition, significant temporal changes were observed in consumer fatty acids and isotope values in both regions (P < 0.05). Bacterial sources, detritus and phytoplankton assemblages, which are influenced by hydrology and vegetation, differed between regions and were mainly responsible for the regional and temporal separations. Principal component analyses on the consumer fatty acid signatures distinguished between animals situated upstream (i.e. north) and downstream (i.e. south) of the Kariega Estuary mouth in summer. The north/south separation was mainly due to greater contributions of diatoms to northernlocated animals and dinoflagellates and detritus to southern-located consumers. In addition, the south-flowing Agulhas Current on the eastern shores of southern Africa appeared to influence the north/south separation in the Kariega region, as water leaving the estuary was probably entrained into the south-easterly flowing currents, thereby depositing estuarinederived detritus to southern populations. In general, diatoms and detritus were essential food sources to the filter-feeders in summer, and flagellates, diatoms, zooplankton and detritus were important in winter. Coastal macroalgae was a key food source in the Kariega and Great Fish regions during both seasons. Consistently large levels of diatom markers (16:1n-7 and 20:5n-3) and dinoflagellate markers (22:6n-3) in consumer tissues in the Kariega and Great Fish regions identified that phytoplankton was their dominant food source. The barnacles, mussels and polychaetes had similar fatty acid markers and a fairly narrow δ¹³C range (-16.5 to -14.4 ‰), suggesting that they probably consumed similar food. Carbon isotope analyses, however, separated the suspension-feeders into slightly depleted (barnacles; -16.5 to -16.1 ‰), intermediate (mussels; -15.8 to -15.0 ‰) and enriched (polychaetes; -15.0 to -14.4 ‰) consumers, but did not provide conclusive evidence of their preferences for specific phytoplankton. Conversely, fatty acid analyses highlighted that barnacles and mussels had greater proportions of dinoflagellate markers (22:6n-3; 7.0-15.3 % TFA), while polychaetes had larger diatom levels (20:5n-3; 15.1-22.2 % TFA). In addition, all three species had consistently large contributions from bacterial fatty acids (15:0, i-16:0, 17:0 and i-18:0; 4.2-13.6 % TFA) in summer and winter, and large proportions of saturated fatty acids (33.3-53.1 % TFA) including those with 14 to 18 carbons, indicating that bacterial and detritus food sources played an important role in their diets. Barnacles had small levels of terrestrial markers (18:2n-6 and 18:3n-3; <2.5 % TFA) and demonstrated increased omnivorous feeding compared with the other suspension-feeders [increased levels of 20:1n-11 and 20:1n-9, higher 18:1n-9/18:1n-7 ratios at ~2.1, enriched δ¹⁵N values at ~10.6 ‰; zooplankton (potentially including microzooplankton, larvae and protists) contribution of up to 61 % of the diet]. Mussels contained significant proportions of the terrestrial markers (18:2n-6 and 18:3n-3; >2.5 % TFA) and exhibited intermediate omnivory (intermediate levels of 20:1n-11 and 20:1n-9, intermediate 18:1n-9/18:1n-7 ratios at ~1.3, less enriched δ¹⁵N values at ~7.9 ‰; zooplankton contribution of 10-15 % of the diet). The more depleted nitrogen signatures in the mussels relative to the barnacles and polychaetes possibly illustrated a stronger preference for autotrophic food. Polychaetes mainly consumed plant food sources (i.e. microalgae, macroalgae and detritus; high levels of i-18:0, 18:1n-9, 18:4n-3 and 20:5n-3) and displayed little omnivory (low levels of 20:1n-11 and 20:1n-9, low 18:1n-9/18:1n-7 ratios at ~0.4, intermediate δ¹⁵N values at ~9.1 ‰; zooplankton contribution of <10 % of the diet). The barnacles, mussels and polychaetes are all suspension-feeders, originally presumed to consume the same food sources. The variations observed among the species, therefore, may result from differences in the proportional contributions of the various food sources to their diets as well as distinctions in metabolism. The distinct changes in the fatty acid and stable isotope signatures in all three filter-feeders in the Kariega and Great Fish regions are likely influenced by the diversity in regional vegetation and hydrology in the different systems, combined with interspecific differences in resource partitioning among the species.

In studies on the bioactivities of selected eastern Cape seaweeds, a suitable extraction solvent, namely methanol was used. The antimicrobial, antineoplastic and antiviral activities were investigated, and a seasonal comparison of antimicrobial activities as well as a scanning electron microscopic study were included. A number of algae were found to display significantly high antibacterial activities, of these, the two red algae Plocamium corallorhiza and Laurencia glomerata and the two brown algae Zonaria subarticulata and Ecklonia biruncinata showed the most potent broad spectrum antibacterial activity. L.glomerata and E.biruncinata were active against all five test bacteria, but were inactive against the yeast Candida albicans. C.albicans was the most resistant organism tested,~with only Peyssonelia capensis, f-corallorhiza and Ulva rigida inhibiting its growth. Of the 17 seaweeds tested, none showed any clear seasonal changes in antimicrobial activity. The microorganisms however did vary in their susceptibility to treatment. Staphylococcus aureus and the Micrococcus species were the most susceptible to treatment by the algal extracts, with the Gram positive endospore former, Bacillus subtilis and the two Gram negative bacteria Escherichia coli and Pseudomonas aeruginosa showing more resistance to treatment. C.albicans however was the most resistant organism. In the antineoplastic studies, the brown algae Z.subarticulata, E.biruncinata and Sargassum heterophyllum showed potent activity against both the normal, LLCMK, and cancerous, mouse melanoma-3S0 cells, reducing cell growth in each case. The green algae showed potent activity against the cancerous cells, lowering growth to 30% that of the normal cells. Normal cell growth was unaffected or was stimulated by the presence of these algal extracts. The red algae showed no antineoplastic activity. Representatives of each of the red, brown and green algae were used in the brine shrimp (Artemia salina) cytotoxicity study. None of the algae showed any toxicity towards the brine shrimp. In the antiviral studies against Polio Type 1, strain L-Sa, a reduction in virus infectivity was used as an indication of the presence of antiviral properties in the seaweeds tested. This was done by comparing the virus titres of algal-treated cells with those of untreated cells. Six of the algae tested displayed antiviral activity, these were the two Rhodophyceae Hypnea spicifera and L.glomerata, the two Phaeophyceae Dictyopteris macrocarpa and Dictyota naevosa, and the two Chlorophyceae U.rigida and Halimeda cuneata. Of these, D.naevosa showed particularly strong activity, recording a log reduction in virus titre of 4.

The spatial and temporal pattern of ichthyofaunal community composition in relation to selected physico-chemical (temperature and salinity) and biological variables (chlorophyll-a and zooplankton) was investigated at ten stations in the temperate temporarily open/closed Kasouga estuary. In addition, the food web structure in the estuary was investigated using stable carbon isotope analysis. Results of the 5 metre seine net survey indicated that ichthyofaunal composition and biomass in the Kasouga estuary was largely determined by seasonality and mouth condition. Maximum abundance and biomass of ichthyofauna was recorded during summer or during those periods when overtopping occurred. Overtopping coincided with the recruitment of marine estuarine dependant species, which dominated the catches both numerically and in biomass. The recruitment of these species resulted in an increase in diversity of the ichthyofaunal community. There were no significant spatial patterns in the distribution of smaller ichthyofauna (<50mm SL) identified in Bray-Curtis similarity matrices using cluster analysis (Primer 5 v5.2.4). Spearman’s correlation analysis revealed that there were no significant correlations between abundance and biomass of ichthyofauna and selected physico-chemical and biological variables other than salinity (P>0.05 in all other cases). There were two distinct spatial patterns in the distribution of the larger ichthyofauna (>50mm SL). These corresponded to a grouping associated with the mouth region and a grouping associated with the remaining regions of the estuary. Stable isotope analysis indicated that the primary source of carbon utilised by the ichthyofauna of the Kasouga estuary was derived from the channel, most likely microphytobenthic algae. The contributions of the riparian and salt marsh vegetation to the total carbon flow appear to be minimal.

The Mngazana and Mngazi estuaries are situated just south of Port St. Johns close to the biogeographical boundary between the warm temperate and subtropical zones along the east coast of Southern Africa. The Mngazana estuary is a permanently open estuary with three species of mangrove. The Mngazi estuary is a temporarily open/closed system. The ichthyofauna was sampled with seine nets and gillnets during June 2005, August 2005, November 2005, February 2006 and April 2006. The fish community structure was significantly different between the two estuaries with the differences being especially noticeable in the larger fish sampled with gillnets. There were significant differences in the fish community sampled with the seine net on both spatial and temporal scales in both of the estuaries. Certain warm temperate species were less abundant and certain subtropical species were more abundant at the Mngazana estuary than they were during a study conducted in 1975. Stomach content analysis revealed that most species had similar diets in the two estuaries with the only differences occurring among benthic feeding species. The diet of sub-adult piscivores comprised of a large proportion of penaeid prawns while the juveniles feed mainly on mysids. The zooplanktivorous fish feed mainly on copepods and mysids with the proportions varying between the species. Benthic feeding fishes showed the greatest variability in diet with plant material, detritus, crabs and copepods being the main food sources. Stable isotopes revealed that particulate organic matter and microphytobenthos were the most important carbon sources to fish in the Mngazi estuary. In the Mngazana estuary a combination of mangrove material, detritus, particulate organic matter and Zostera material were the most important carbon sources. The importance of each of these sources did, however, vary greatly between the different trophic guilds of the fish in the Mngazana estuary. The distribution of certain fish species was investigated in relation to physical parameters (temperature, salinity, turbidity and depth) and biological parameters (prey and predators) in the environment. It was found that most small fish (< 100 mm SL) were strongly correlated with turbidity where-as they showed weak correlations with their prey. Sub-adult piscivores fell into two groups, i.e. those that could tolerate turbid water and those that were only found in clear water. The group that also occurred in turbid water showed very strong correlations with their prey but the clear water group did not. It would appear that the small and thus vulnerable fish seemed to occur in areas that offered them protection rather than areas where their food supply is most abundant, where-as the piscivores were more influenced by prey distribution, as long as the physical conditions were tolerable to them.

The spatial and temporal patterns in the ichthyofaunal community composition and structure in Taylor’s salt marsh and adjacent eelgrass beds (Zostera capensis) in the Kariega Estuary, was investigated every two months between May 2006 and March 2007. Total ichthyofaunal abundances and biomass in the salt marsh ranged between 0.55 and 21.7 ind.10m-2 and between 0.03 and 1.9 g.wwt.10m⁻², respectively. There were no significant spatial patterns in the values evident (P > 0.05 in all cases) although seasonal trends were marked, with highest values consistently recorded during the warmer summer months. Investigations into the community structure showed that the ichthyofaunal community within salt marsh was composed almost exclusively of juveniles of estuarine dependant (category II) species, mainly juvenile Mugilidae (<20mm SL) that comprised up to 83% of all fish sampled. Hierarchical cluster analysis and multidimensional scaling did not identify any distinct spatial patterns in the ichthyofaunal community within the salt marsh. The absence of any spatial patterns in the community structure could be related to the absence of any significant spatial patterns in the physico-chemical (temperature, salinity and dissolved oxygen concentrations) and biological (water column and microphytobenthic algal concentrations) variables within the salt marsh (P > 0.05 in all cases). Temporal shifts in the ichthyofaunal community structure within the salt marsh were, however, evident largely reflecting the breeding cycles of individual species within the sub-region. Within the adjacent eelgrass beds, total ichthyofaunal abundances and biomass ranged between 8.4 and 49.4 ind.10m⁻² and between 2.9 and 94.5 g.wwt.10m⁻², respectively. Once again there were no distinct spatial patterns in the abundance and biomass values evident although seasonal patterns were marked. In contrast to the salt marsh, within the in the eelgrass community, there were a large number of adult individuals recorded. Again category II species, the estuarine dependent species, were numerically and gravimetrically dominant. The dominance of category II species reflects the marine dominance of Kariega Estuary. The remaining estuarine utilisation categories did not contribute significantly to abundance or standing stock totals. Hierarchical cluster analysis showed that the salt marsh and eelgrass beds represented two distinct habitats within the Kariega Estuary. Within the salt marsh, the family Mugilidae were numerically dominant contributing 83% of the total catch. Within the eelgrass beds, the sparid, Rhabdosargus holubi and representatives of the family Gobidae contributed 36.3% and 33.9% respectively to the total catch. Estuaries with a wide range of microhabitats have been demonstrated to support a more diverse ichthyofaunal community. Shallow water habitats in general are important areas for juvenile fish within estuaries. Taylor’s salt marsh provides an alternative shallow water habitat, occupied by a distinct ichthyofaunal community composition, with increased food availability and decreased predation pressure, for a wide range of fish species.

The aims of this study were to determine the potential use of biomarkers at multiple levels of biological organisation together with a fish community bioindicator to assess the estuarine health status of three temporarily open/closed estuaries. The estuaries investigated were the East Kleinemonde (EK), Old Woman's (OW) and Mtana (MTN), all of which are situated in the Eastern Cape Province. Three biomarkers, the acetylcholinesterase (AChE) assay, lipid peroxidation (LPx) assay, liver histopathology and a condition factor were used to determine sub-organism health and one bioindicator, the Estuarine Fish Community Index (EFCI), was used as a bioindicator of community health. The estuarine-dependent marine species Rhabdosargus holubi was selected as an indicator species for the sub-organism level analyses. The results from the community analyses indicated that the EK and OW estuaries were in 'good' condition, while the MTN was found to be in 'moderate' condition. Histological analyses revealed that R. holubi from all three estuaries showed signs of pathological changes to the liver, with the fish from the MTN eliciting the highest occurrence of these changes. The LPx assay found that R. holubi from both the OW and MTN showed signs of oxidative damage in the liver tissue, but those from the EK did not appear to be affected. The AChE assay showed that only the fish from the OW had been affected by anticholinesterase compounds. A laboratory study was undertaken using R. holubi as a positive control for the AChE and LPx assay. The fish were exposed to 3 μg/L chlorpyrifos, a known cholinesterase inhibitor, for six hours and their tissues were examined for changes to LPx levels and AChE activities. AChE activity was significantly inhibited (Mann Whitney U test, Z = 3.65, n = 38, P < 0.001) by the exposure, but LPx levels were not significantly affected. A composite index incorporating the biomarkers at different biological levels of organisation was developed. The index was designed to assist managers and scientists to determine whether the ichthyofauna of a system was being affected by environmental stressors and what management interventions could be undertaken to ameliorate the water quality in an estuary. The index was applied to the three estuaries investigated during the present study and both the OW and MTN were assessed to be in need of immediate management intervention. The fish in the OW were found to be stressed at all the sub-organism levels measured and the reason for this was hypothesised to be as a result of golf course activities in this adjacent estuary. A number of management actions are proposed to reduce the sub-organism stress observed in the fish from the OW. The livers of fish from the MTN were shown to be under stress; however the causative agent of this stress was unknown because there is no formal development in the MTN catchment. However, a possible contaminant source is proposed and management interventions to alleviate the stress on the biota of the MTN are suggested. The EK does not require immediate management intervention, however, continuous routine monitoring is recommended to ensure that conditions do not deteriorate. Shortcomings of the index were outlined and a number of suggestions were made in terms of other measures of biological health which could be incorporated into the index.

This study set out to explore the possibilities that the Critical Realist concept of a stratified ontology might have for environmental learning and materials development processes. This involved processes of ongoing contextual profiling; the use of picture-based resources and storytelling to support the engagement with the marine harvesting contexts of the villages of Hamburg and Ngqinisa, in the former Ciskei. At the heart of the study was the process of uncovering the empirical, the actual and the real in the context of a community of coastal marine harvesters whose lives and livelihoods are affected by poverty and a history of inequality, and more recently by issues such as HIV/AIDS. Their stories of existing practice changed as we engaged with picture-based narratives, gaining depth and focus in relation to sustainability issues. The learning processes associated with and emerging out of the research processes were enhanced through abductive use of metaphors and graphic illustrations, and through intra- and inter community exchanges, again using picture based narratives. As the study unfolded, the development of environmental education materials receded. Focus turned to how conceptual abstraction processes (of abduction (metaphor) and retroduction) and the stratified ontological framework allowed for learning across epistemological divides.

Two and a half years of data were collected from the Great Fish River and estuary using seine nets and gill nets to determine the fish species composition within these regions. The head region of the Great Fish River estuary was found to have a rich fish fauna, with the euryhaline marine fish component totally dominating the catch in all three regions. Gilchristella aesiuaria was the single most common species and several euryhaline marine species were captured in freshwater for the first time. Physical parameters were also measured in an effort to ascertain the possible factors which may affect the distribution and length frequency of the most common species within this area. Salinity was found to be the single most important factor affecting the species composition, and the sampling area was consequently divided into three regions, viz. river (< I ‰), head (1-4 ‰) and estuary (> 4 ‰). In addition, it was determined that river flow rate during the month prior to sampling also had a profound effect on species composition in all three regions. Based on the available evidence it is suggested that for most species this is related to conductivity levels rather than flow per se.

The spatio-temporal patterns in concentrations of selected metals within the sediment (Cd, Co, Cu, Fe, Pb, Ni and Zn) and water (Cd and Pb) of three permanently open estuaries (Kariega, Kowie, Great Fish) and six temporary open-closed estuaries (Mpekweni, East Kleinemonde, West Kleinemonde, Riet, Kasouga, Boknes) were investigated. The concentrations of metals were influenced by size composition and total organic content of the sediments. Enrichment factors (EFs), using Fe as a reference element, and baseline linear regression models for metals vs. Fe were calculated to assess the extent of metal enrichment in the sediments. The mean concentrations of metals in the sediments(mg·kg⁻¹) showed ranges of 0.28 – 2.31 for Cd, 1.26 – 6.24 Co, 0.69 – 6.93 for Cu, 2119 – 14912 for Fe, 2.29 –14.01 for Ni, 4.81 – 22.20 for Pb and 5.77 – 21.75 for Zn. Mean normalized enrichment factors ranged between 0.75 – 6.19 for Cd, 0.53 – 2.71 for Co, 0.22 – 0.84 for Cu, 0.30 – 1.87 for Ni, 0.99 – 3.17 for Pb and 0.14 – 0.98 for Zn. All nine estuaries had average enrichment factors of greater than 1 for Cd. In general there was no enrichment of Cu and Zn in the sediments of any of the estuaries included in this study (EFs < 1). The Kariega, East Kleinemonde, West Kleinemonde, Riet and Great Fish Estuaries showed some degree of enrichment for Co (1 < EF < 4), Ni (1 < EF < 2) and Pb (1 < EF < 4), while the Mpekweni, Kasouga, Boknes and Kowie Estuaries were unenriched with these metals (EF < 1). Enrichment factors for Cd, Co and Pb typically followed the development gradient along the estuaries, suggesting anthropogenic enrichment. The concentrations of Cd and Pb in the water of the nine estuaries were also determined. The average concentrations of Cd and Pb in the water (μg·ℓ⁻¹) ranged between 0.05 – 3.32 and 0.75 – 34.13 respectively. On average the concentrations of Cd and Pb in the water of all the estuaries were below the South African recommended water quality guidelines for coastal marine waters. Variations in metal concentrations associated with changes in hydrology (wet vs. dry season) were determined in the water and sediment of the Kariega, East Kleinemonde and Riet Estuaries. Cobalt, Pb and Ni enrichment in the Kariega Estuary sediment was significantly higher during the dry season, and the mean concentrations of Pb and Cd in the water column were 19-fold and 66-fold higher in the dry season. The elevated concentration of metals during the dry season could be related to accumulation of diffuse pollution from human activities within the catchment area. Conversely, inflow of fresh water into the estuary had the net effect of reducing the concentration and enrichment of these metals within the Kariega Estuary due to scouring and outflow of estuarine water and sediment into the marine environment. The temporal variations in metal concentrations and enrichment factors were less pronounced in the temporary open-closed estuaries than the permanently open Kariega Estuary. The observed trend can probably be related to the low anthropogenic impact within the catchment areas of these systems, and the relatively smaller size of the catchments. Significant spatial variations existed in metal enrichment in the sediment of both the East Kleinemonde and Riet estuaries, with the highest degrees of enrichment occurring in the sediments from the marine environment and lower reaches.

The growth and accumulation of macroalgae in estuaries are a common sight throughout the world (Boyer and Fong, 2005). Because macroalgae establish such complex but important links with other components within an estuary, it is essential to know which variables control and regulate their occurrences. The type of algae that will occur in an estuary depends however, on the physical and chemical features of the particular estuary (Lobban and Harrison, 1994). The focus of this study was to document and provide a listing of algae from estuaries around the Eastern Cape coast of South Africa and describe the communities which form within each estuarine habitat. The questions posed were: Do algae assemblages differ in estuaries with different environmental conditions? Are different plant communities inhabited by different algae communities? Also, are algae diverse in estuaries that are in a pristine condition? The estuaries were Mngazana, Ngqusi/Nxaxo, Mtati, Mpekweni, East Kleinemonde, West Kleinemonde, Kariega, Bushmans, Kowie and the Sundays estuary. Percentage cover surveys were conducted and environmental parameters recorded to determine community structure of algae and their environmental tolerances. A total of 49 different macroalgal species were identified from 11 estuaries, which were dominated by Chlorophytes (23 species) and Rhodophytes (17 species). The Ochrophytes consisted of 10 species. The highest number of species recorded was 29 at the Bushmans estuary (March 2009), while the lowest number (4 species) was recorded at Mtati (October 2008). Common Chlorophytes found included Ulva prolifera, Chaetomorpha linum and Codium tenue. In the Division Ochrophyta, species from the Genus Ectocarpus were the most common. Of the red algae filamentous reds, Polysiphonia incompta and Polysiphonia kowiensis were the common algae found at estuaries. Salinity (p= 0.029861; n= 49) and temperature (p= 0.037641; n= 49) were the driving environmental parameters of estuaries and significantly influenced richness of species. In ordination analyses, patterns of biogeographic distribution were noticeable and were described by salinity. Four gradients caused by salinity were therefore found – which is inversely correlated to water clarity. Moreover, a clear split between temporarily open/closed and the permanently open estuaries was observed. Samples grouped into four communities presumably based on the similarity in conditions of estuaries. Within each estuarine community and major type of estuary there was a range of environmental conditions. However, the macroalgae within each community may not have been colonists of or found in greatest abundances in the estuaries of these communities per se, but may have grouped together in this manner based on the optimum growing conditions for them. Also, specific algal groups were not directly determined by the type of estuary they were found in; they were driven by environmental ranges rather. The results therefore support hypothesis one which states species distribution and diversity differ and are influenced by environmental gradients of the estuary. Although close species and habitat relationships were apparent from the ordination analyses, providing support for hypothesis two which states “Different plant communities in estuaries will be inhabited by different macroalgae communities”, the evidence was not substantial enough to provide sufficient support for the hypothesis. Lastly, the hypothesis “Macroalgae are diverse in estuaries that are in a pristine condition” was not accepted as highest species numbers were found in estuaries of greatest anthropogenic disturbance (e.g. Bushmans estuary) and not in estuaries which where ecologically more natural (e.g. Mtati estuary). By doing monthly macroalgal sampling over a period of one year for example one would obtain greater information of biodiversity, and patterns of macroalgal seasonality may be uncovered as well. This is an area of reasearch which needs to be investigated in the future as it would greatly add to the understanding of the role macroalge have in an estuarine environment.

The utilisation of estuary headwater environments by young estuary- and marine-spawned fish species was investigated together with the effects of riverflow alteration, in-stream barrier effects and non-native ichthyofauna on the nursery function of these habitats. The distribution and abundance of young estuary- and marine-spawned fish were sampled using seine and fyke nets in the headwater environments of four permanently open Eastern Cape systems, namely the Great Fish, Kowie, Kariega and Sundays Estuaries. Within the suite of study systems, the first of two case studies focussed on barrier effects of in-stream structures on fish migration. This was undertaken in the Sundays River. In the second case study, predation and competition dynamics of the non-native piscivorous Micropterus salmoides on estuary-dependent fish was investigated in the estuary headwater regions of the Kowie River system. In all four estuaries, young estuary-spawned fish species dominated the ichthyofaunal community followed by marine-spawned species, despite varied freshwater inflow resulting in headwaters varying in salinity from fresh to hypersaline. Fish community structure however, differed largely between estuaries, with both freshwater abstraction and unnatural elevation of freshwater into estuaries, as a result of inter-basin transfers, affecting these communities. In-stream structures were found to effect upstream movement of fish in two ways, dependent on the type of barrier. Partial (size-dependent) and complete (species-dependent) restriction to upstream migration of fish by causeway-type instream structures were observed. Weir-type in-stream structures acted as a complete barrier to most species, regardless of fish size. Predation of estuary- and marine-spawned fish species by large sized M. salmoides was recorded, although these fish did not contribute significantly to their diet during this study. However, the main dietary components found in smaller sized M. salmoides stomachs overlap with those of juvenile estuary- and marinespawned fish species, suggesting feeding competition between the juveniles of indigenous and non-native fish species.

Globally largemouth bass Micropterus salmoides is one of the most widely introduced game fish species which has now become invasive in many countries. Well researched in its native North America, there are few studies on this species in its introduced range. This study aims to improve the understanding of the biology and ecology of M. salmoides in temperate southern Africa, where it threatens native biota and supports a popular recreational fishery. This aim was addressed by assessing the age, growth, maturity, reproductive seasonality, feeding, mortality and movement, of two M. salmoides populations from Wriggleswade (1000 ha, 723 m amsl, 32º35'S; 27º33'E) and Mankazana (35 ha, 66 m amsl, 33º09'S; 26º57'E) Dams in the Eastern Cape of South Africa. The most suitable structure for ageing M. salmoides was determined by comparing the accuracy and precision of otoliths and scales. Scales tended to underestimate the age of fish older than five years. Sectioned sagittal otoliths were the more precise structures for ageing (otoliths CV = 15.8 vs. scales CV = 21.9). The periodicity of growth zone formation was validated as annual for otoliths using both edge analysis (EA), and mark recapture of chemically tagged fish (MRCT). EA indicated one annual peak in the frequency of opaque margins between September and January using a periodic logistic regression and a binomial model linked with a von Mises distribution for circular data. MRCT showed the linear relationship between time at liberty and number of growth zones distal to the fluorescent band was not significantly different from one (slope = 0.89). Reproduction was similar to that in native and non-native populations with fish reaching age at 50% maturity at ca. two years, and length at 50% maturity at 259-290 mm FL depending on growth rate. Spawning season occurred in the spring months of August to October. The Wriggleswade Dam population reached similar ages (14 yrs) to populations in temperate North America. Growth was described using the von Bertalanffy growth equations of (Lt = 420(1-ᵉ⁻°·³³⁽ᵗ⁺°·²¹⁾) mm FL in Wriggleswade and (Lt = 641(1-ᵉ⁻°·²²⁽ᵗ⁺°·⁷⁶⁾) mm FL in Mankazana. Growth performance of both populations, described using the phi prime index, seemed to be correlated with temperature and the Wriggleswade Dam population (Φ’ = 2.8) grew similarly to those native temperate North American populations and the non-native populations of Japan and Italy. The Mankazana population had a higher growth performance (Φ’ = 2.9) compared to Wriggleswade and growth was comparable to other nonnative African populations. Both populations utilised all available food resources, with the Mankazana population being in better condition than the Wriggleswade population as a result of a more diverse diet, highly abundant food sources throughout the year, and potentially the adoption of a more conservative ambush feeding strategy. The Wriggleswade population, which was utilised by competitive anglers, showed low mortality rates (Z = 0.43 yr⁻¹), and translocated fish dispersed from the common release site, travelling an average distance of 4km over the study time of 494 days. These results indicated that M. salmoides are successful in these environments, growing at expected temperature dependant rates, maturing at two years, using all available food groups, and suffering from low mortality. It is therefore likely that they will persist in South Africa and establish where introduced.

The primary aim of this study was to investigate the population dynamics of the fishes associated with a small (17.5 hectares) temporarily open/closed estuary on the south east coast of South Africa. The results are based on the findings of an intensive sampling programme conducted over a period of four years in the East Kleinemonde estuary (33° 32' S : 27° 03' E). By adopting a quantitative approach, this study addresses the need for information on estuarine-associated fish population sizes, standing stock (biomass) estimates and productivity. The ichthyoplankton assemblage in the surf zone adjacent to the mouth of the estuary was dominated by postflexion larvae representing at least 21 taxa in 14 families. Rhabdosargus holubi of sizes ranging between 9 mm and 21 mm BL was the most abundant species with a mean density of 7.3 individuals per 100 m'. This species, which accounted for 77.6% of the catch composition, was recorded throughout the year but revealed a distinct peak in abundance in spring (August - September). The ichthyofaunal community within the East Kleinemonde estuary was dominated by juvenile marine-spawning species and typical of a warm temperate southern African estuary. A total of 30 species in 17 families was recorded, including the endangered estuarine pipefish Syngnathus watermeyeri. Multivariate analyses (classification and ordination) of the catch assemblages revealed a high degree of similarity (> 70%) throughout the estuary, with two distinct groups being identified on the basis of substratum type. The sampling stations near the mouth with a sandy substratum were distinguished from all other sampling sites in the estuary. The dominant estuarine-spawning species were represented by all life-history stages, suggesting that they bred successfully in the estuary. This group was numerically and gravimetrically dominated by the two zooplanktivorous shoaling species Gilchristella aestuaria and Atherina breviceps with density extrapolated population size estimates of 420 973 and 198 275 individuals, and biomass estimates of 1.6 and 0.6 g m⁻² respectively. The total population size of all estuarine-spawning species with a mean biomass 00.4 g m⁻² was estimated at 754 217 individuals. Population size estimates of the marine-spawning species were calculated using data obtained from three independent mark-recapture experiments. The assumptions for the mark-recapture analyses were adequately met and it was concluded that the techniques provided reliable estimates of population size. However, estimates obtained from density extrapolation revealed enormous variability and were considered to be unreliable. The total population size was estimated at 63 342, 18 592 and 13 5 192 during the three mark-recapture experiments respectively. The numerically dominant species during all three experiments was Rhabdosargus holubi. Biomass production of the marine-spawning species was evaluated over a 123 day census period when population sizes and estimates of growth rates were known. Productivity for all fishes with a standing stock of 26.2 g m⁻² was calculated at 4.5 g m⁻² month01 Rhabdosargus holubi accounted for more than 75% of the total marine fish productivity. This study draws attention to the success of Rhabdosargus holubi in the East Kleinemonde estuary, which is ascribed to aspects of its biology. These include an extended breeding season, the ability to recruit into the estuary under adverse open mouth conditions and its omnivorous food habits. The dominance of this migratory species suggests that it plays an important role in the transfer of energy to the coastal marine environment when the mouth of the East Kleinemonde estuary opens. Predation by birds and a dominant piscivorous fish (Lichia amia) was quantitatively assessed over a period of two years. Monthly food consumption by all piscivorous birds revealed large temporal variability, ranging from 32 to 466 kg month-I An unusual invasion of Cape cormorants during the winter of 1994 accounted for large scale mortality (2246 kg of fish) over a relatively short period. The predatory impact of this episodic event was reflected in the findings of the fish mark-recapture experiments, which revealed a 70% reduction in the total population of marine-spawning fishes (above a certain minimum size) in the estuary subsequent to this invasion. Monthly food consumption by the Lichia amia population in the estuary was calculated at 68 and 58 kg month-I for two distinct time periods when the population size was known. These findings suggest that this species is the top piscivorous predator in the East Kleinemonde estuary. Finally, the findings of this study highlight the temporal variability of fish populations within a single estuary. It is suggested that predation and estuary mouth conditions are the main factors influencing the abundance (and its variability) of individual species in the East Kleinemonde estuary.

Staphylococcus aureus is a Gram-positive bacterium predominantly found on human skin and in nasal passages with 20 to 40 percent of the population carrying this organism. Although S. aureus is an unspectacular, non-motile coccoid bacterium, it is a perilous human pathogen associated with both nosocomial and community-acquired infections and it is increasingly becoming virulent and resistant to most antibiotics. It is responsible for several infections such as osteomyelitis, toxin-mediated diseases and bacteraemia, with severe infections arising from strains harbouring antibiotic resistance genes together with virulence genes. S. aureus has been largely confined to hospitals and long-term care facilities, but it is now emerging in the community in places such as recreational beach waters, and occurring in healthy individuals with no associated risk factors. This organism has been reported to be released by swimmers in beaches, suggesting that recreational waters are a potential source of community-acquired S. aureus infections. It is possibly the pathogen of greatest concern due to its intrinsic virulence, its capacity to cause various life-threatening infections, and its ability to adapt to varying environmental conditions. This study was aimed at characterizing S. aureus and methicillin-resistant S. aureus (MRSA) in Port Elizabeth, Port Alfred, Kenton-on-sea and East London beaches of the Eastern Cape Province of South Africa. This was done by investigating the occurrence, antibiotic susceptibilities, antibiotic-resistant genes and virulence genes profiles of S. aureus in the selected beaches. To achieve this aim, 249 beach sand and water samples were obtained from the beaches during the period of April 2015 to April 2016. Physico-chemical parameters of beach water was investigated on site using a multi-parameter ion specific meter during sample collection. Samples were filtered and inoculated on m-Endo agar, m-FC agar and bile aesculin azide agar for total and faecal coliform as well as Enterococci respectively. For isolation of S. aureus and MRSA, samples were cultured on Mannitol salt agar and Staph 24 agar. S. aureus was identified using morphological, Gram staining and molecular (PCR) methods. The isolates were further characterized by determining their antimicrobial resistance profiles, antibiotic resistant genes (mecA, rpoB, blaZ, ermB and tetK genes) and detection of virulent genes encoding intracellular adhesion (icaA), enterotoxin (seaA) and cytolytic toxins (PVL). The majority of study sites passed the directives of physico-chemical standards levels set by WHO during the study period. A total of 143 presumptive isolates were obtained of which 30 (30 percent) were confirmed as S. aureus with 22 (73.3 percent) of these confirmed isolates from marine water and 8 (26.7 percent) from marine sand. Upon culturing on MRSA 2 agar, 15 (50 percent) of isolates showed phonotypic resistance to methicillin. Based on Antimicrobial susceptibility tests, (22/30) 73.3 percent of the isolates showed phonotypic resistance to oxacillin. Out of the 30 isolates, 16 (53.3 percent) were mecA positive and were considered methicillin-resistant S. aureus. S. aureus showed high susceptibility to gentamycin, cefoxithin, levofloxacin, ciprofloxacin, imipenem, and chloramphenicol. A large proportion (36.67 percent to 96.7 percent) of the S. aureus isolates was resistant to penicillin G, ampicillin, oxacillin, tetracycline, clindamycin, rifampicin, vancomycin, sulfamethoxazole-Trimethoprim and erythromycin. Multiple antibiotic resistance (MAR) phenotypes were generated from 7 S. aureus isolates showing resistance to three or more antibiotics. The mecA, rpoB, blaZ, ermB and tetM genes coding for methicillin, rifampicin, βeta-lactam, erythromycin and tetracycline antibiotics resistance was detected in 5 (22.7 percent), 11 (45.8 percent), 16 (55.2 percent), 15 (71.4 percent) and 8 (72.7 percent) respectively. The PVL, icaA and seaA genes coding for virulent determinants were detected in 50, 20 and 13.3 percent of the confirmed isolates respectively. Physico-chemical and faecal indicator bacteria results obtained from this study can assist municipal authorities in developing appropriate management strategies for beaches in the study area. The findings of this study showed that the investigated beaches were contaminated with toxigenic and multi-drug resistant S. aureus strains. This emphasizes the need for the implementation of better control measures to reduce the occurrence of antibiotic resistant S. aureus and of virulent S. aureus strains in recreational waters. In our study it was established that the potential of recreational waters to be reservoirs of S. aureus should not be taken for granted, and it is important that beach goers be educated about this organism as well as other related pathogens that could affect human health, especially immuno-compromised individuals. The community should be educated on antibiotic stewardship and the detrimental effects of antibiotics abuse.

This thesis examines small-scale rural fisheries which were initiated in two villages by the Department of Ichthyology and Fisheries in conjunction with the Institute of Social and Economic Research in 1997. The main objective for undertaking the study was to determine the potential of the fisheries to serve as viable and sustainable options that could contribute towards rural development in the area of study. To examine the contribution made by the small-scale fisheries towards rural development in the villages, it is imperative to have an understanding of the context in which they were established as well as the prospects for sustainable development. It is argued in this study that despite the significant contribution made by inland rural fisheries in improving rural livelihoods they are still accorded minimal support and attention in South Africa. As an illustration of the important role played by rural fisheries, case studies from Malawi and Zimbabwe have been drawn into the study with a view to providing lessons for rural areas of South Africa. The study took place at a time when natural resources in the villages were significantly declining and environmental degradation reaching uncontrollable proportions, so there is an urgent need to secure an alternative mode of subsistence for the population in the villages. Development interventions by the state and non-governmental organisations in the study area have not been sustainable and they collapsed within a short period of time. A case in point is the Tyefu irrigation scheme, which was initiated in the villages but, owing to various factors, it failed leaving the villagers with a diminished mode of subsistence, thus providing the impetus for the implementation of small-scale rural fisheries. In order for small-scale fisheries to be sustainable it is essential to adopt models that are aimed at sound natural resource use and management. This study has raised various issues pertinent to natural resource use and management in the study area. A model for management of natural resources that involves and aims to empower local communities in the management of the fisheries is presented in the study. It has also been demonstrated that rural fisheries in the study area comply with the model. Finally, the study draws the conclusion that small-scale fisheries in the villages contribute towards rural development, however, there are constraints that need to be eradicated.

The spatial and temporal patterns in selected components of the ichthyofauna and piscivorous avifauna in the small temporarily open/closed Riet River Estuary located on the eastern seaboard of southern Africa was investigated monthly over the period August 2005 to July 2006. The ichthyofauna within the littoral zone of the estuary was sampled using a 5 m seine net (8 stations) while a 30 m seine net (4 stations) was employed to sample the fish in the channel. Bird counts were made along repeat transects along the length of the estuary. Total ichthyofaunal abundances and biomass ranged between 1.60 and 8.67 individuals m⁻² and 0.45 to 21.76 g wwt m⁻² within the littoral zone, and between 0.08 and 0.44 individuals m⁻² and 0.58 and 36.52 g wwt m⁻² in the channel of the estuary. The highest values were generally recorded during the summer months. Results of the numerical analysis indicated that the breaching events recorded over the study period did not lead to a common trend in the ichthyofaunal community. In the absence of a link to the marine environment, the ichthyofaunal community in the littoral zone was numerically dominated by the estuarine resident species, Gilchristella aestuaria and to a lesser extent by Glossogobius callidus, which collectively accounted for ca. 54% of the total ichthyofauna sampled. The establishment of a link to the marine environment coincided with increased numbers of marine breeding species including Atherina breviceps and Rhabdosargus holubi to total fish counts within the estuary. Hierarchical cluster analysis did not identify any spatial patterns in the community structure of the ichthyofauna in the littoral zone or channel zone of the estuary, which could likely be linked to the absence of any distinct horizontal patterns in salinity and temperature within the system. A total of thirteen piscivorous bird species was recorded over the study period. Of the recorded species, six species were wading piscivores, four species were aerial divers and the remaining three species were pursuit swimmers. There were no significant correlations between the estimates of the ichthyofaunal abundance and biomass and bird numbers evident during the study (P> 0.05 in both cases). The Reed Cormorant (Phalacrocorax africanus) was the dominant species throughout the study, with a mean of 8.25 (SD ± 7.90) individuals per count. Mean values of the Pied Kingfisher (Ceryle rudis) and Giant Kingfisher (Megaceryle maximus) were 3.42 (SD ± 1.20) and 1.17 (SD ± 0.60) individuals per count, respectively. The remaining species revealed mean values < 0.5 individuals per count. The highest bird numbers were recorded in winter reflecting the migration of large numbers of the Reed Cormorant into the system. Breaching events were associated with a decrease in total bird numbers, which was most likely due to loss of potential foraging habitat (littoral zone) for waders resulting from reduced water levels. Monthly food consumption by all piscivorous birds revealed large temporal variability, ranging from 26.35 to 140.58 kg per month. The observed variability could be linked to mouth phase and bird numbers.

Experience has shown that effective fisheries governance requires a sound understanding of fisheries as systems incorporating both ecological and human dimensions. The Ecosystem Approach to Fisheries requires that the human components of these systems be considered when developing management and governance frameworks. While the potential for inland fisheries to contribute towards societal welfare and the development of rural livelihoods is becoming increasingly apparent, developing South African inland fisheries requires a careful consideration of both their positive and negative impacts, given that they revolve mainly around five of the world‟s top 100 invasive species. This thesis aimed to explore the value of inland recreational fisheries to rural livelihoods in the Amathole District of South Africa, to the regional economy, and to anglers themselves. Three methods were used to isolate this value. Economic impact analysis was used to estimate the combined total economic impact of the 2011 Divisional Tournament (n=31) and the 2012 Amatola Bass Classic (n=100) on the regional economy of the Amathole District, estimated to be R106 625. The travel cost method was applied to data from the 2012 Amatola Bass Classic in order to estimate the social welfare generated by this tournament. The Negative Binomial model, corrected for truncation and endogenous stratification, estimated this value at R 1 960 090. The sustainable livelihoods framework was used to conduct a broad-based analysis of the value of Amatola Wild Trout, the firm which constitutes the fishery surrounding the rural village of Cata. It was found that the fishery had been responsible for a modest pecuniary impact on the community of Cata within its first two years of establishment, although significant improvements in human capital were found to have resulted from the development of the fishery. These results provide insights into the economic dimension of fisheries in the Amathole District, and will prove useful when weighing up the positive and negative impacts of non-native fish species, particularly when informing decisions regarding their potential eradication.

The fish community structure of two contrasting estuaries, one with a well developed mangrove forest (Mngazana) and the other without mangroves (Mngazi) was compared. Both the Mngazi and Mngazana estuary fish communities were dominated by marine species, reflecting the importance of these systems as nursery areas for marine fishes. The Mngazi Estuary contained 18% more estuarine fishes in terms of catch per unit effort (CPUE) than the Mngazana Estuary. The reduced tidal influence due to the narrow mouth opening is a possible reason for the heightened CPUE of estuarine species in the Mngazi estuary. The recorded higher diversity of fish species in the Mngazana Estuary when compared with the Mngazi Estuary was attributed to the greater influence of the marine environment due to the wide permanently open mouth, as well as the presence of a variety of habitats in this system. In both estuaries tropical and temperate species were captured, confirming the transitional nature of their biogeographic location which is situated close to the boundary between the subtropical and warm temperate regions of the Southern African coastline. Contrary to previous studies, which recorded seasonal changes in the proportions of tropical and temperate species, the proportions of tropical species remained unchanged at approximately 70% during the January and June sampling occasions. Global warming as a possible reason for the increased dominance of tropical species is discussed. Although several studies in southern Africa have investigated estuarine food web structure, none have compared mangrove and non-mangrove estuaries. In this study, the primary sources of carbon utilised by the fish fauna in the Mngazi and Mngazana estuaries was investigated. The carbon isotopic values of fishes in both estuaries displayed a continuum rather than a tight clustering around particular energy sources. Most detritus feeders of the family Mugilidae (mullets) from both estuaries were relatively more enriched than other fish taxa. The isotopic values of the mullet species suggest a diet derived from relatively enriched carbon sources such as benthic microalgae, the eelgrass Zostera capensis and associated epiphytes. Based on the isotopic values, piscivorous fishes from both estuaries could not be linked to specific prey fish taxa, but clearly the mullet species were not their main food source. The invertebrate feeders that were found in both estuaries showed greater isotopic variations in the Mngazana Estuary than in the Mngazi Estuary, probably reflecting the higher diversity of habitats (carbon sources) and invertebrate prey species in the Mngazana system. Generally the isotopic signatures of fishes from the Mngazi Estuary were more enriched than those from the Mngazana Estuary, thus indicating the possible effect of δ¹³C depleted mangrove derived carbon in the latter system.

The zooplankton community of the main channel of the Mngazana estuary was investigated on six occasions over one year. Spatial and temporal variability in zooplankton abundance and distribution were sampled using two slightly modified WP2 plankton nets of 200 μm mesh and 57 cm mouth diameter. Nets were fitted with calibrated Kahlsico 005 WA 130 flow meters. A set of environmental variables were also measured at each site. The water column of the main channel of Mngazana estuary was stratified in summer but well mixed in winter. Temperature progressively increased from the lower stations to the upper reaches of the estuary. Maximum vertical temperature differences occurred in the middle estuarine reaches. Salinity progressively decreased from the lower reaches to the upper reaches, but was generally above 26 from Station 3 to Station 8. Only during November 2005, were salinity readings low due to heavy rains. Summer salinity values were always lower than the winter salinity values as a result of summer rainfall. A total of 76 zooplankton taxa were identified. The estuarine copepods Acartia natalensis and Pseudodiaptomus hessei dominated the assemblage, with maximum abundances in the middle to upper reaches. Acartia natalensis reached high densities in winter (> 50 000 m-3) although lowest abundances were recorded when maximum rainfall was received (November 2005). Wooldridge (1977) and Deyzel (2004) recorded maximum densities during summer. Pseudodiaptomus hessei reached high densities (> 17 000 m-3) during the highest rainfall month. Previous studies indicated that this pioneer species is able to recover quickly after a flood and subsequently increase rapidly in numbers. The mysid, Mesopodopsis africana reached high densities (> 5 000 m-3) in the middle estuarine reaches during summer. Ichtyofauna, brachyura and anomura were important contributors to the merozooplankton component of the community. The maximum number of species was recorded during winter in the lower estuarine reaches, when vertical differences in salinities were minimal.

Dusky kob Argyrosomus japonicus is a wide-ranging estuarine-dependent Sciaenid and an important fishery species throughout most of its distribution. It is one of South Africa’s most valuable coastal fishery species. High levels of juvenile exploitation in estuaries and ineffective management regulations have led to stock collapse, highlighting the need to better understand the spatial and temporal aspects of estuarine-dependency and multiple habitat use. Habitat connectivity is a critical property of estuarine-associated fishes and it therefore follows that knowledge of this link is fundamental in understanding population dynamics and the nursery role of estuarine and/or marine habitats. While dusky kob occur in both estuaries and nearshore coastal zones, limited information on connectivity among these habitats exists. The aim of this study is to assess the role of estuarine nursery habitats in the life cycle of the dusky kob by examining multiple habitat connectivity and determining the drivers associated with estuarine use. A total of 96 dusky kob (237–1280 mm total length) were tagged with acoustic transmitters in both the estuarine and marine environments of Algoa Bay, Eastern Cape, South Africa between May 2008 and September 2010. Abstract (sommario):
Subsistence fishing is impacting on freshwater and marine biodiversity to the extent of extinction of some fish species. These illegal subsistence fishermen have created a huge impact on marine biodiversity, irrespective of marine and riverine laws that are put in place and practiced. There have been attempt to provide subsistence fishing extension officer services to facilitate in bringing subsistence fishermen fully into the management system, in an orderly and equitable manner, by facilitating the granting of formal subsistence fishing right, providing permits via policy management and effective rules via permit applications. However the follow up process as to whether these policies and rules administered is effective or not has not been measured. This investigation attempts to identify potential fishing that should be considered as suitable for subsistence fisheries in selected highly exploitable areas. Though it cannot be confirmed from previous studies that some relevant organizations are not fully taking their responsibilities, the study will further enable exploration of options and challenges associated with future management of subsistence fisheries and provide recommendations to enable proper implementation of the policies and legislations.
