Avec une surface de plus de six millions de kilomètres carrés, l'Amazonie abrite la plus grande forêt tropicale humide au monde, ainsi qu'une grande partie de la diversité terrestre. Cependant, les origines spatiales et temporelles de cette diversité demeurent mal comprises et nécessitent d'être plus étudiées pour identifier les causes de cette impressionnante diversification. Les amphibiens sont un groupe taxonomique particulièrement adapté à l'étude de la biogéographie historique en Amazonie car ils ont diversifié de manière importante dans la région et présentent d'importante variations d'utilisation de l'habitat ainsi que de capacités de dispersion entre groupes. Nous avons d'abord reconstruit l'histoire biogéographique du genre Allobates qui se rencontre principalement dans des forêts de terra-firme et pour lequel l'Amazonie de l'Ouest a joué un rôle important de source de diversification il y a entre 14 et 10 Millions d'années. Ce patron spatio-temporel coïncide avec une période marquée par la présence d'un système de méga-marécage qui recouvrait la plupart de l'Amazonie de l'Ouest il y a entre 23 et 10 Millions d'années. La décharge progressive de ce système marécageux a été suivie par une expansion des forêts de terra-firme en Amazonie de l'Ouest, une disponibilité en habitat favorable qui a probablement contribué à la diversification d'Allobates. Nos résultats suggèrent également que les rivières de l'Ouest Amazonien ont pu promouvoir la diversification au cours des 10 derniers Millions d'années en agissant comme une barrière semi-perméable à la dispersion, permettant la spéciation par dispersion suivie d'isolation géographique. Dans un second temps, nous avons reconstruit l'histoire biogéographique du groupe Pristimantis conspicillatus qui a diversifié de manière continue au cours du temps. Ce groupe présente un patron spatial de diversification particulier, avec quatre clades anciens ayant diversifié dans différentes aires simultanément, avec relativement peu d'évènements de dispersion comparé à Allobates. Ces importantes différences suggèrent que les espèces d'amphibiens ont des capacités de dispersion très variables qui sont probablement liées à leurs traits d'histoire de vie. Pour finir, nous avons comparé les histoires biogéographiques de six clades d'amphibiens partageant des temps d'origines comparables et qui sont représentatifs de la diversité Amazonienne en termes de taxonomie, de traits d'histoire de vie, d'utilisation de l'habitat et de type de reproduction. L'Amazonie de l'Ouest a été identifiée comme la principale source de diversification pour les amphibiens Amazonien, bien qu'elle ne se soit comportée comme tel qu'à partir d'il y a 10 Millions d'années pour les groupes présentant de l'adaptabilité dans la disponibilité de l'habitat ; et seulement entre il y a 10 et 5 Millions d'années pour les groupes conservatifs dans la disponibilité de l'habitat. Cela suggère que les groupes conservatifs dans la disponibilité de l'habitat remplissent la niche écologique plus rapidement que les espèces présentant de l'adaptativité, ce qui se traduit par des phases de diversification plus courtes. Nos résultats suggèrent également que les rivières agissent comme des barrières à la dispersion uniquement pour les groupes conservatifs dans l'utilisation de l'habitat. Nous tenons à souligner que ces résultats doivent être considérés avec prudence car ils ont été obtenus en étudiant une petite fraction de la diversité Amazonienne, ils apportent néanmoins de nouveaux éléments l'influence du conservatisme de niche sur les trajectoires évolutives en Amazonie, ce qui permettra peut-être d'inciter un plus grand effort de recherche sur cette thématique<br>With more than six million square kilometers, Amazonia hosts the largest tract of lowland tropical rainforest in the world and a large portion of the global terrestrial diversity. However, the temporal and spatial origins of this diversity remain poorly understood and need to be better comprehended to identify the processes responsible for this tremendous diversification. Amphibians are a particularly adequate group for investigating patterns of biogeographical history within Amazonia because they extensively diversified within the region and present important disparities in habitat use and dispersal abilities across groups. We first investigated the historical biogeography of the terra-firme genus Allobates and identified western Amazonia as an important source of diversification between 14 and 10 million years ago (Mya). This spatio-temporal pattern was coinciding with the existence of the Pebas system, a mega-wetland system that occupied most of western Amazonia during this period, that was unsuitable for terra-firme species. The Pebas system discharge was likely followed by an extension of terra-firme forests that likely fostered Allobates diversification. Our results also suggested that western Amazonia rivers might have subsequently (after 10 Mya) promoted diversification, by acting as semi-permeable barriers allowing speciation by dispersal and isolation. Secondly, we investigated the biogeographical history of the Pristimantis conspicillatus group which, instead, presented a continuous diversification throughout Neogene. This group displays a striking spatial pattern of diversification with four ancient clades that have diversified concomitantly in distinct areas in Amazonia and the Atlantic Forest, with much fewer dispersal events between areas than in Allobates. These differences suggest that amphibian species display differences in dispersal abilities that can be related to their life history traits. Finally, we compared the biogeographic histories of six frog clades, including the two aforementioned ones, that share comparable crown ages and span the Amazonian frog diversity in terms of life history traits, taxonomy, habitat use and reproduction modes. We identified western Amazonia as the principal source of diversification for Amazonian amphibians, although it acted as such only after 10 Mya for the groups that have adapted to various types of habitats; and only between 10 and 5 Mya for the ecologically conservative groups. This suggest that species with lower habitat availability reach niche filling more rapidly than ecologically adaptive species, resulting in shorter diversification phases. Our results also suggest that riverine barrier effect seems to have affected solely conservative groups particularly when the river course is stable over time. While these results were obtained by considering only a fraction of Amazonian diversity, they provide interesting insights on the influence of niche conservatism upon Amazonian evolutive trajectories, which will hopefully foster further and more ample research in this direction

The concept of niche is very closely related to this goal. In fact, environmental variables are frequently used to predict the potential distribution of species. Niche amplitude is an important concept which helps us to understand which part of the available environmental space each species occupies, and how much of their niches overlap. Here we used a measure of niche amplitude based on the minimum and maximum tolerances of terrestrial vertebrates (except reptiles) for each variable related to climate. We calculated a single measure of niche amplitude for each species by considering together all chosen environmental variables. We used this number to first investigate the presence of latitudinal gradient in niche amplitude across the study area, which comprised the whole terrestrial globe. There is a significant correlation between niche amplitude and latitude for Old World birds. Second we tried to identify some phylogenetic structure in niche amplitude for birds. For this goal, we calculated the pair-wise niche overlap, and then compared the degree of overlap with pair-wise phylogenetic distances. We found no relationship between niche overlap and phylogenetic distance. We conclude that the absence of phylogenetic signal in niche overlap is due to the high dispersion capability of birds in general. If species have a high geographic range, they consequently have high niche amplitude, and therefore high overlap rates. Finally, we found a clear tendency of positive local spatial autocorrelation in mean niche overlap, as neighbor cells tend to show similar rates of niche overlap between species.<br>Compreender os fatores que determinam a distribuição das espécies no espaço geográfico é uma das questões mais importantes em ecologia. O conceito de nicho é fortemente relacionado a essa questão. Não por acaso, variáveis ambientais são comumente usadas para inferir a distribuição potencial de espécies. Amplitude de nicho é uma medida importante que nos possibilita saber que proporção do espaço ambiental cada espécie ocupa. Assim, podemos também identificar que proporção do espaço ocupado por cada espécie, seu nicho, é sobreposta pelo nicho das espécies coexistentes. No presente trabalho utilizamos uma medida de amplitude de nicho específica baseada na soma das tolerâncias para cada variável climática utilizada. Utilizamos essa medida para investigar, primeiramente, a presença de estrutura espacial, especificamente gradiente latitudinal, na amplitude de nicho de vertebrados terrestres (exceto répteis), numa escala global. Apenas aves do Velho Mundo apresentaram amplitude de nicho negativamente associada à latitude. Posteriormente, investigamos a presença de estrutura filogenética na amplitude de nicho em Aves, baseados na hipótese de conservação de nicho. Para esse objetivo calculamos a sobreposição de nicho par-a-par e então correlacionamos essa medida com as distâncias filogenéticas. Não houve correlação entre proximidade filogenética e sobreposição de nicho. Tal resultado pode estar relacionado à grande capacidade de dispersão de aves. Se a área de ocupação geográfica é ampla, a amplitude das tolerâncias é em geral alta e consequentemente a sobreposição média entre diferentes espécies. Finalmente houve forte indício de autocorrelação espacial positiva na sobreposição média por célula entre células próximas, indicando que áreas próximas tendem a apresentar espécies com taxas semelhantes de sobreposição de nicho.

Thus, closely related species tend to be more akin to each other than to distantly related ones. The propensity of closely related species to conserve climatic niche features over macroevolutionary time can be defined as climatic niche conservatism. Recent studies have shown the importance of environmental variables with regards to the diversity and distribution of anurans with differences in their reproductive traits under an evolutionary perspective. In this work, using frog species in the Hylidae family, we tested the hypothesis that species more independent from main bodies of water for reproduction are restricted to areas with higher temperature and precipitation means. We also investigated the evolution of climatic niche features of species with different degrees of dependence on water for reproduction. Our results corroborate the first hypothesis and show that terrestrial egg-laying species, in the Hylinae subfamily, have more conserved climatic niche position when compared to Hylinae species that deposits their eggs and tadpoles in main water bodies. Thus, we suggest that reproductive modes are associated with variation in the evolution of climatic niches of frogs.<br>A similaridade entre atributos de espécies aparentadas é um padrão tradicional reconhecido em biologia evolutiva. Espécies aparentadas tendem ser mais similares entre si do que com espécies não aparentadas. A tendência de espécies aparentadas conservar as características de seu nicho ao longo do tempo macroevolutivo pode ser definido como conservação filogenética de nicho. Estudos recentes tem mostrado a importância das variáveis climáticas na distribuição de anfíbios anuros com diferentes modos reprodutivos utilizando uma abordagem evolutiva. Neste trabalho, usando as espécies de pererecas da família Hylidae, testamos a hipótese de que espécies menos dependentes dos corpos d'água para reprodução ocorrem em áreas mais quentes e mais úmidas. Além disso, investigamos como foi a evolução dos atributos do nicho climático (posição e amplitude) de espécies, da subfamília Hylinae, com diferentes níveis de dependência dos corpos d'água para reprodução. Nossos resultados corroboram a primeira hipótese e mostram que, espécies da subfamília Hylinae que depositam seus ovos fora da água estão restritas a lugares mais quentes e mais úmidos. Além disso, tais espécies tem o nicho climático mais conservado do que espécies que depositam tanto ovos como girinos em corpos d'água principais. Portanto, sugerimos que os diferentes modos reprodutivos refletem em diferenças na evolução do nicho climático nas espécies da subfamília Hylinae.

Classical niche theory predicts that species coexistence is only possible when they segregate in at least one dimension of the ecological niche, thus leading to ecological differentiation among species. However, recent work has shown that species that are more similar in some ecological traits are the ones more prone to be able to coexist (environmental filter). The knowledge of how these forces act shaping ecological communities can reveal co-existence strategies, providing important information for management and conservation of the species. This study tested these hypotheses using a pair of coexisting species of Herpsilochmus, H. pectoralis and H. sellowi. In this study I use high resolution (50 x 50 m) ecological niche models to Identify which environmental factors best predict species occurrence. Next, I calculate the overlap in habitat use by species and build null models to test the hypothesis of spatial niche segregation. In addition, I obtain the selectivity parameters of habitat use to test whether the species H. pectoralis (larger body size) is less selective than H. sellowi (smaller body size) as stated in the literature for other species. The results reject the ecological equivalence among species, revealing that the species of Herpsilochmus explore the habitat differently, having different environmental niches. The hypothesis of environmental filter was not observed in my analysis, the observed overlap in habitat use among species was lower than expected by chance. Evidence that Herpsilochmus are spatially segregating reinforces the hypothesis of interspecific competition as the predominant force in the selection of microhabitat of the species. Environmentally related selective pressures and community interactions are well-documented drivers for niche differentiation, as natural selection acts on adaptive traits best fit for survival. Here, we investigated niche evolution between and within Pinus taeda, Pinus rigida, and Pinus pungens and sought to identify which climate variables contributed to species divergence. We also sought to describe niche differentiation across genetic groupings previously identified for P. taeda and P. rigida. Ecological niche models were produced using Maximum Entropy followed by statistical testing based on a measure of niche overlap, Schoener’s D. Both niche conservatism and niche divergence were detected, thus leading us to conclude that directional or disruptive selection drove divergence of the P. taeda lineage from its ancestor with P. rigida and P. pungens, while stabilizing selection was associated with the divergence of P. rigida and P. pungens. The latter implies that factors beyond climate are important drivers of speciation within Pinus.

Differences in plumage and vocalization suggest that there are more than one species involved in this complex. Thus this and other subspecific taxa need urgent revision, the disjunct distribution of this species also allows us to infer the relationship between birds that occur in this biome and / or different centers of endemism. This study aims to make a taxonomic revision of the taxa included in the complex time Herpsilochmus rufimarginatus based on morphological, morphometric, vocals and geographical distribution of this bird. Besides creating distribution models current potential and make the reconstruction of the distribution bygone using ecological niche modeling, and testing the niche conservatism and divergence between different subspecies. Consultations for examination of the skins of specimens of the museums: Museum of Zoology, University of S?o Paulo (MZUSP), National Museum of Rio de Janeiro (MN) and Emilio Goeldi Museum of Par? (MPEG), and the skins deposited at the collection of Ornithological Federal University of Rio Grande do Norte (COUFRN). We studied the following measures length of specimens: exposed culmen, culmen and total culmen nostril, tarsus, wing and tail flattened. The potential distribution models performed well (AUC> 0.80), and its distribution associated with environmental characteristics of the Amazon forest and Atlantic forest (forests of south and southeast, northeast and forest). The reconstruction of the distribution indicates a possible contact between the southern part of the Atlantic forest in the northern part of the Amazon. The analysis of niche overlap showed a low overlap between taxa and comparisons between the null model and the generated overlay link probably occurring niche conservatism. Al?m criar modelos de distribui??o potencial atual e fazer a reconstru??o da distribui??o pret?rita usando modelagem de nicho ecol?gico, e testar o conservadorismo e diverg?ncia de nicho entre as diferentes subesp?cies. Foram realizadas consultas para exame das peles dos esp?cimes presentes nos museus: Museu de Zoologia da Universidade de S?o Paulo (MZUSP), Museu Nacional (MN) e Museu Paraense Emilio Goeldi (MPEG), e as peles depositadas na Cole??o de Ornitol?gica da Universidade Federal do Rio Grande do Norte (COUFRN). Foram verificadas as seguintes medidas de comprimento dos esp?cimes: culmen exposto, culmen total e culmen narina, tarso, asa achatada e cauda. A an?lise vocal foi realizada com vocaliza??es de bancos digitais e/ou de bancos pessoas, onde foram mensurados 17 par?metros vocais. Essas informa??es e mais as dispon?veis em literatura serviram para montar um bando de dados sob o limite de distribui??o dos t?xons e gerar os modelos de nicho ecol?gico. As an?lises realizadas no programa Maxent, tendo como crit?rio de sele??o de modelo os valores de AUC, sendo os modelos que tiveram valores maiores que 0,80 s?o considerados bons modelos. Os dados ambientais para realiza??o da modelagem foram baixados no site do WorldClim. As informa??es morfom?tricas, vocais e distribui??o geogr?fica apontam para a para a separa??o desses t?xons seja levando em considera??o an?lises multivariadas e uni variadas. Os modelos de distribui??o potencial tiveram bom desempenho (AUC > 0,80), sendo a sua distribui??o associada a caracter?sticas ambientais da floresta Amaz?nica e Mata Atl?ntica (florestas do sul e sudeste, e floresta do nordeste). A reconstru??o da distribui??o aponta um poss?vel contato entre a parte sul da Mata Atl?ntica com a parte norte da Amaz?nica. A an?lise de sobreposi??o de nicho apontou uma baixa sobreposi??o entre os t?xons e as compara??es entre modelo nulo e os gerados de sobreposi??o apontam provavelmente que ocorre conservadorismo de nicho. However, it can be used as models to study the ecological and evolutionary causes of biogeography patterns and access whether the niche conservatism is the determinant of the species limits distribution. The main purpose of this study is to evaluate the difference between pools of exotic fish species in biogeographical regions of the world based on the theories of Niche Conservatism and Evolutionary Dynamics of Latitudinal Gradients of Diversity. We found a strong tendency of the niche conservatism with exotic fishes, but no phylogentic structures of the invaders fishes were found. Therefore, predictive models that purpose to evaluate the potential invasion of fishes has to, include extrinsic factors as climatic conditions, propagule pressure, environmental disturbance, human use and intrinsic factors as parental care and body size of the species.<br>Os estabelecimentos de espécies exóticas são muito conhecidos por seus impactos, contudo podem servir como modelo de estudo das causas ecológicas e evolutivas dos padrões biogeográficos e avaliar se a conservação de nicho é determinante dos limites de distribuições das espécies. Este estudo tem por objetivo avaliar a diferença entre o conjunto de espécies exóticas de peixes nas diferentes regiões biogeográficas do planeta tendo como base as teorias de conservação filogenética e da dinâmica evolutiva de gradientes latitudinais de diversidade. Encontramos uma forte tendência de conservação de nicho, mas nenhum sinal de estruturação filogenética da invasão. Portanto, modelos preditivos que possuem o intuito de avaliar o potencial invasor de peixes têm, necessariamente, têm que incluir fatores extrínsecos às espécies e à condição climática da região nativa, pressão de propágulos, distúrbios no ambiente, uso humano e fatores intrínsecos como cuidado parental e tamanho corporal das espécies.

In a fine scale, this is useful to identify processes of microevolution. We used phylogenetic and ecological data to investigate the determinant factors of the relationships among 15 anuran species in temporary ponds in Caatinga. Phylogenetically close species used the same categories of microhabitat, but they differed in usage proportion. Considering diet, overlap values were high in phylogenetically related species and these species tended to form concise groups. Analysis based on null models indicated no significant values of overlap in microhabitat usage and diet composition, showing that competition is unlikely to regulate assemblage structure. Species belonging to the same phylogenetic lineage occupied the same morphological space, suggesting that morphometry may be a conservative trait; however, some close related species have diverged in this pattern. The joint observation of microhabitat usage, diet composition, and morphology indicated the existence of similarities among phylogenetically related species. Canonical Phylogenetic Correlation Analysis revealed the presence of niche phylogenetic conservatism in microhabitat usage in Hylidae and Leptodactyliformes basal dichotomy and in diet composition of the Physalaemus genus. In this work, it is considered that the phylogenetic relationships influence assemblage structure. However, the observation of differences in resource usage among closely related species and similarities among unrelated species suggests the existence of ecological factors acting at some moment of the evolution of these organisms.<br>Teoricamente a influência da filogenia na estrutura de comunidades implica que espécies próximas filogeneticamente podem apresentar características semelhantes determinadas pela sua história evolutiva. Em uma escala fina isto é útil na identificação de processos de micro-evolução. Aqui utilizamos dados ecológicos e filogenéticos para investigar os fatores determinantes das relações entre 15 espécies de anuros em poças temporárias na Caatinga. Espécies próximas filogeneticamente utilizaram as mesmas categorias de microhábitats, mas diferiram na proporção do uso. Considerando a dieta, valores de sobreposição foram altos em espécies relacionadas filogeneticamente e estas tenderam a formar grupos concisos. Uma análise baseada em modelos nulos indicou valores não significativos de sobreposição no uso do microhábitat e na composição da dieta, evidenciando que a competição não parece regular a estrutura da taxocenose. Espécies damesma linhagem filogenética ocuparam o mesmo espaço morfológico sugerindo que a morfometria pode ser um traço conservativo, no entanto, algumas espécies próximas divergiram deste padrão. A observação conjunta do uso do microhábitat, composição da dieta e morfologia indicou a existência de similaridades entre espécies relacionada filogeneticamente. Análise de Correlação Filogenética Canônica revelou presença de conservação filogenética de nicho no uso do microhábitat na dicotomia basal Hylidae eLeptodactyliformes e na composição da dieta do gênero Physalaemus. Aqui consideramos que as relações filogenéticas exercem influência sobre a estrutura da taxocenose, no entanto, a observação de diferenças no uso dos recursos entre espécies próximas e similaridades entre espécies não relacionadas sugere a existência de fatores ecológicos atuando em algum momento da evolução destes organismos.

Numerous lineages of the Western Cape of South Africa show affinities with the flora of tropical Africa and with Australasia. Recent work suggests that most migrations between the Western Cape and tropical Africa occur in a northward direction, and that connections between the flora of regions in the Southern Hemisphere are maintained by wind-assisted long-distance dispersal. The Fluitantes clade of lsolepis (Cyperaceae: Cypereae) is distributed throughout these areas and provides a useful study group to assess the general validity of published biogeographical trends. Furthermore, the cooccurrence of several closely related species in the Cape floristic region allows geographical and ecological patterns to be used for inference of speciation processes in the clade. Sequence data of the ITS and atpi-H gene regions were collected for 82 specimens; these were used to construct haplotype networks and phylogenies. By using the Tristan da Cunha endemics in the genus, as well as results from higher-level studies, a dated phylogeny for the Fluitantes clade was constructed and allowed for ancestral character state optimization of distributions by maximum likelihood. Ecological data were extracted from geographic information systems map to test for environmental differentiation in the Cape taxa. The Fluitantes were found to have originated in the Cape 7 million years ago. From there, they spread east and northwards onto the mountains of East Africa and to the islands of the Indian Ocean. Multiple dispersal events to Australia were recorded. Incongruence between the plastid and nuclear gene trees indicate hybridization to have taken place in Australasia, with possible subsequent speciation. Although the multivariate analysis found some ecological differentiation between the three Cape species, there was substantial overlap in all variables, and interpretation of habitat differences was difficult. It is suggested that, instead, differentiation may have taken place at the microhabitat scale, as I. rubicunda occupies low-lying sandy depressions, I. striata occurs at higher altitudes floating in water, and I. Judwigii inhabits the edges of streams and wetlands.

I investigated the origin of western Amazonian white-sand vegetation and the evolution of plant habitat specialization to different edaphic conditions in Neotropical lowland forests. In order to address these goals I used complementary ecological as well as molecular phylogenetic approaches. Amazonian white-sand forests harbour a flora specialized to nutrient-poor sandy soils, which is distributed as habitat-islands across the Amazon and Guiana Shield regions. This flora has been suggested to have many local and regional endemics, therefore making an important contribution to overall Neotropical plant diversity. The role of habitat specialization in the origin of this flora and its relationships with other floras within the Amazon- Guiana regions is not well understood. To shed light onto these questions, this thesis studies the floristic composition of these forests as well as molecular phylogenetic patterns of selected plant lineages containing white-sand species. The floristic study focused on the white-sand forests of the western Amazon region, which contained 1180 species of vascular plants whereas the non-white-sand Amazon and Guiana Shield dataset consisted of 26,887 vascular plant species. 77% of these species occurred outside white-sand habitats, in other habitat types of the Amazon region, while 23% were white-sand specialists. This demonstrates lower endemism in western Amazonian white-sand forests than previously estimated. 88% of the total westen Amazon white-sand specialist occur within the limits of the Guiana Shield region with the remaining 12% being endemics to the white-sand forests of the western Amazon. Within the Guiana-Shield region, Caquetá Moist Forests (56%), Guayanan Highlands (55%), and Negro-Branco Moist Forests (53%) were the biogeographic regions with the highest proportions of western Amazonian whitesand specialists. Cluster analysis of province level floristic checklists across the Amazon and Guiana regions showed that western Amazonian white-sand forests are nested within floras of the western Guiana-Shield region compared to other floras in the Amazon. Molecular phylogenetic analyses were carried out for the widespread and species-rich families Sapotaceae and Chrysobalanaceae, which display an uneven number of white-sand specialists. Sapotaceae had only three white-sand specialists but Chrysobalanaceae had a larger number of white-sand specialists (14 species). Phylogenetic analysis showed that white-sand specialist species in both studied families were scattered across the phylogenies. Both families show a marked absence of edaphic niche conservatism, suggesting that evolutionary switching amongst habitat types has been frequent. Ancestral state reconstruction of habitat specialization under a maximum likelihood approach suggests that preference for poor soils may be ancestral in these clades, especially in Chrysobalanaceae, but that the evolution of species entirely restricted to white-sand soils is in general much more recent and has multiple origins. For the white-sand flora of the western Amazon in particular, there is little evidence that it comprises ancient lineages as previously hypothesized. The historical construction of the Amazonian white sand flora is more likely to be the result of a gradual accumulation of species with different degrees of edaphic specialization, both by on-going speciation driven via habitat switching from non-white-sand specialists and via regional dispersal events after these habitats became available in regions such as the western Amazon. Edaphic transitions between different habitat types were not evolutionary constrained, which may have favoured edaphic niche evolution and the accumulation of plant species diversity in Neotropical lowland forests.

The ecological niche is multidimensional, which means that is a function of several species characteristics. These characteristics can change fastly or can vary very slowly, remaining conserved throughout the evolutionary time, which characterizes the niche conservatism (i.e., the tendency of the species retaining the ancestral niche along the evolutionary time). Retaining the ancestral niche implies a smaller group capacity. Retaining the ancestral niche implies that the group is less able to adapt outside the distribution boundaries defined by the ecological niche. Therefore, the way that characteristics linked to the niche evolved along the time is determinant to generate differential patterns of diversity among taxa. In fact, niche conservatism has been raised as a relevant factor to explain the latitudinal gradient of diversity, as well as the biota formation of different habitats. Conservation of ecological tolerances implies an inheritance of a limited ability to colonize and establish in different habitats. On the other hand, some groups can be ecologically more flexible and colonize new habitats through the niche evolution, probably related to specific functional adaptations that allow the establishment of species. The objective of this work was to evaluate the diversity patterns of terrestrial mammals to infer about the main ecological, evolutionary and historical-biogeographical processes.<br>O conceito de nicho ecológico descreve o conjunto de condições bióticas e abióticas nas quais as espécies podem manter populações e define a área de distribuição das espécies. O nicho ecológico é multidimensional e, desse modo, é função de várias características das espécies. Essas características podem mudar rapidamente ou podem variar de forma muito lenta, permanecendo conservadas ao longo do tempo evolutivo, o que caracteriza a conservação de nicho (i.e., a tendência de as espécies manterem o nicho ancestral ao longo do tempo evolutivo). Reter o nicho ancestral implica em menor capacidade do grupo em se adaptar fora dos limites de distribuição definidos pelo nicho ecológico. Portanto, o modo como as características ligadas ao nicho evoluíram ao longo do tempo é determinante para gerar padrões diferenciais de diversidade entre táxons. De fato, a conservação de nicho tem sido levantada como fator relevante para explicar o gradiente latitudinal de diversidade, bem como a formação da biota de diferentes habitats. A conservação de tolerâncias ecológicas em algumas linhagens implica na herança de uma capacidade limitada de colonizar e se estabelecer em diferentes habitats. Por outro lado, alguns grupos podem ser ecologicamente mais flexíveis e colonizar novos habitats através da evolução de nicho, provavelmente relacionada a adaptações funcionais específicas que possibilitam o estabelecimento das espécies. Este trabalho teve como objetivo geral avaliar padrões de diversidade de mamíferos terrestres para inferir acerca dos principais processos ecológicos, evolutivos e histórico-biogeográficos atuantes. No primeiro capítulo, testei a hipótese de conservação de nicho climático (Grinnelliano) de Chiroptera. Encontrei fortes evidências de que a estase evolutiva pode ter sido importante para algumas famílias do grupo, o que chama a atenção para a importância da não-estacionariedade na evolução de nicho ambiental. No segundo capítulo, investiguei o gradiente global de dissimilaridade filogenética de mamíferos terrestres. Identifiquei regiões onde a perda de linhagens (diferença de diversidade filogenética) é o que determina o gradiente de dissimilaridade (transições com desertos e limites entre regiões biogeográficas), bem como regiões onde a troca de linhagens foi mais importante para gerar padrões de diversidade beta filogenética (elevadas altitudes). Esses padrões foram diferentes entre três ordens de mamíferos analisadas, demonstrando a importância da capacidade de dispersão e da capacidade de estabelecimento, possivelmente condicionada à evolução nicho. No terceiro capítulo, investiguei padrões locais de diversidade filogenética e funcional de mamíferos africanos. Concluí que a história de colonização e diversificação diferencial entre grupos de mamíferos parece estar relacionada com a flexibilidade ecológica e a habilidade de lidar com mudanças climáticas. De forma geral, os resultados dos três capítulos convergiram para a importância da história evolutiva de diferentes grupos taxonômicos (desde ordem até gênero e espécie) para compreender os padrões de diversidade atuais.

Amphibians are a group in worldwide decline. The factors that are causing this decline are not well known, but could be multifactorial, related to the recent expansion of pathogens and habitat disturbance. One of these factors related to the loss of habitat quality is the introduction of alien species. These species can compete with or prey on species of the recipient community, producing deep changes in the structure of these communities. For this reason it is a priority to know which factors act by facilitating the invasion process and which species could be more affected by the presence of this alien species. In Catalonia has become established an alien frog, the painted frog. Introduced in the extreme south of France in the early XXth century, this species has expanded gradually, reaching the Llobregat delta to the south and Llanguedoc to the north. This region is rich in native species of amphibians, some of them endemic, and therefore it is necessary to know how this newcomer species interacts with each of these species. We have used a novel approach when analyzing these interactions, applying the theory of morphospaces. The morphospace is the range of morphological variation observed within a community. This morphology is correlated with the use of a niche, and hence the morphological similarities between the invasive and native species serve as a proxy to assess the functional overlap. These analogies in morphospace were evaluated also in the area of native species and among other species of Discoglossus. The question asked is "Does the invasive species occupy a vacant niche, maintaining a similar morphological gap than that observed in the source assemblage and in the case of other species of the genus Discoglossus?”.<br>Els amfibis són un grup en declivi a nivell mundial. Els factors que estan causant aquest declivi no són coneguts, però podria ser multifactorial, en relació amb l'expansió recent de certs patògens i les alteracions dels hàbitats. Un d'aquests factors que es relacionen amb la pèrdua de qualitat dels hàbitats és la introducció d'espècies exòtiques. Aquestes espècies poden competir o depredar sobre les espècies de la comunitat recipient, produint profundes alteracions en l'estructura d'aquestes comunitats. Per aquesta raó és prioritari conèixer que factors actuen facilitant el procés invasiu i quines espècies es poden veure més afectades per la presència d'una espècie exòtica. A Catalunya s'ha establert una espècie de anur d'origen africà, la granota pintada. Introduïda a l'extrem sud de França a inicis del segle XX, aquesta espècie s'ha anat expandint de forma progressiva, fins a arribar pel sud al delta del Llobregat i pel nord el Llenguadoc. Aquesta regió és rica en espècies natives d'amfibis, algunes d'elles endèmiques, i per tant cal conèixer com interacciona aquesta espècie recent arribada amb cadascuna d'aquestes espècies. Nosaltres hem utilitzat un enfocament nou en el moment d'analitzar aquestes interaccions, aplicant la teoria dels morfoespais. El morfoespai és el rang de variació morfològica que s'observa dins d'un acoblament. Aquesta morfologia es correlaciona amb l'ús d'un nínxol, i per tant les analogies morfològiques entre l'espècie invasora i les espècies natives poden servir com una aproximació per valorar el solapament funcional. Aquestes analogies en el morfoespai s'han avaluat també en l'area nativa de l'espècie i entre altres espècies de Discoglossus. La pregunta formulada és "ocupa l'espècie invasora un nínxol vacant, mantenint una distància morfològica similar que a l'acoblament d'origen i que altres espècies del gènere Discoglossus?".

Os gradientes de riqueza e diversidade foram extensivamente explorados por ecólogos, estudando as interações dos organismos com o meio em escalas locais, e biogeógrafos, que buscam entender como os organismos se distribuem atualmente e no passado na superfície da terra em relação a dinâmicas de extinção, especiação e dispersão. Mas tão fundamental quanto saber o que determina o número de espécies em um determinado local, é saber o que determina quem são as espécies que ocorrem ali, ou seja, a composição de espécies. Nas últimas décadas, os ecólogos têm reconhecido que a organização das comunidades não é determinada apenas pelo ambiente atual e por interações biológicas, mas também pela história evolutiva dos clados que compõem as comunidades e pelo histórico biogeográfico da região. Os caminhos evolutivos de cada linhagem que compõe o pool de espécies se tornam as peças chave na explicação dos padrões de riqueza e diversidade atuais. Eu avaliei fatores ambientais e espaciais que influenciaram a organização dos clados de tiranídeos em sítios distribuídos ao longo da área de ocorrência da floresta com Araucaria, e como os gradientes de estrutura filogenética, juntamente com variáveis espaciais, ambientais e de disponibilidade de recurso, afetam a distribuição dos tiranídeos frugívoros naquele bioma. Os resultados mostraram que fatores históricos são os principais determinantes da organização dos clados e da variação espacial da frugivoria por Tyrannidae ao longo do gradiente de distribuição da floresta com Araucaria. Os resultados indicam que os processos ecológicos de organização das diferentes comunidades localizadas nesse tipo florestal são, de maneira geral, determinados pela dinâmica histórica de retração e expansão da floresta com Araucaria como um todo. A utilização de gradientes filogenéticos ajudou a elucidar alguns mecanismos históricos, como dinâmicas passadas de dispersão e especiação dos grupos, por trás de padrões de variação na frugivoria, que indicam uma possível conservação filogenética de nicho.<br>Gradients of richness and diversity were extensively addressed by ecologists studying the interactions between organisms and the environment in local scales, and by biogeographers seeking to understand the current and past distribution of organisms in relation to extinction, speciation and dispersal dynamics. Besides untangling the drivers of species richness in a certain site, it is also important to understand what species occur in that site, i.e. species composition. Recently, ecologists have recognized that community assembly is not only influenced by current environment and biological interactions, but also by the evolutionary history of clades in the community and by the biogeographical history of the region. The evolutionary path of each lineage within the species pool is now considered important to explain the current richness and diversity patterns. I evaluated how environmental and spatial factors drive Tyrannidae phylogenetic assembly in sites distributed along Araucaria forest range and how phylogenetic gradients, together with resource availability, spatial and environmental variables, affect the frugivorous Tyrannidae in that biome. The results showed that historical factors are the main determinants of phylogenetic assembly and of spatial variation in frugivory by Tyrannidae in the distribution range of the Araucaria forests. The results indicated that ecological processes that structure community assemblies in the Araucaria forests are, in a general way, determined by the historical dynamic of expansion and contraction of Araucaria forest as a hole. The use of phylogenetic information helped us to elucidate some historical mechanisms behind the variation pattern of frugivory, which indicated possible phylogenetic niche conservatism.

The genus Uca, composed by 97 species, has a worldwide distribution on coastal marine regions, mainly in tropical environments. Many researches have used the genus Uca as a model of study, although the actual scientific knowledge about this group is dispersed. Moreover, few studies have investigated its global and evolutive patterns. In this sense, considering that the genus Uca has no taxonomic problems (there is a consensus about its distribution and species identification), presents wide geographical distribution and has phylogenetic topologies, this group can be used as an excellent model to test macroecological and evolutionary hypotheses, and to discuss the effects of climate change on coastal organisms. The aim of this study was to detect trends and biases in scientific literature about the genus Uca, as well as to assess macroecological patterns (at a global scale) and to evaluate the influence of climate change on the geographical range size and species richness. Moreover, we associated the information generated to improve conservation strategies for species of the genus Uca. Considering our goals, we generated four papers in this thesis. Among the most prominent results, we observed that, the number of papers about the genus Uca indexed in Thomson ISI database, did not increase between 1991 and 2007, which may indicate the lack of interest of the scientific community on this taxonomic group. Moreover, the majority of the scientific production about the genus Uca came from institutions in the USA. The studies about the genus Uca were mainly characterized as population papers (which analyzes population attributes such as density, distribution and ecological interactions). The results of species accumulation curve demonstrated that the total number of Uca species currently know (97 described species) is substantially lower than the number predicted by the asymptote of the Gompertz model (134 species predicted), suggesting that new species need to be described. However, a new species of Uca is not described since 1987. Models were generated to explain the date of species description based on the body size, geographical range size, human influence and the type of habitat of each species. These models were selected using the Akaike Information Criteria (AIC). The best model among the candidate ones (explaining 37% of the total variance) was composed by variables representing the geographical range size of species, their body size and the human influence on them. In other words, large-bodied species and those widely distributed, mainly in regions with elevated human influence, were described earlier. In another paper of this thesis, we evaluated the levels of phylogenetic heritability of species of the genus Uca on their geographical range size, shape and position. If a strong phylogenetic signal of geographic range sizes exists between close related species, we can predict the unknown geographic range of species through the known geographic range of its relatives, which is useful for conservation purposes. However, the absence of phylogenetic signal was evidenced for this trait. On the other hand, there was a strong phylogenetic pattern considering the position of the range (mainly along longitudinal axis), probably due to mechanisms of vicariant allopatric speciation and to the geographical structure of the cladogenesis of the group. In the last paper, the impact of global changes on geographic range size of genus Uca were modeled, producing a comprehension about a poleward shift and elaborating maps of species richness based in two scenarios of global change. The models generated presented good performance, and predictions are that the species will probably have reduced the geographical range size and some species will be extinct (considering two scenarios until 2050), mainly in the tropical regions. Moreover, the range of species with midpoints in both hemispheres changed towards to poles in the future scenarios of climatic changes. Finally, the results of this set of papers highlighted the urgency of detailed studies for some species of Uca, and in some coastal marine regions (e.g. Indo-West Pacific) to evaluate the actual status of the distribution of species of the genus Uca and the real species richness of this genus. This is essential to generate local strategies aiming to minimize impacts of global change on coastal organism<br>O gênero Uca é composto atualmente por 97 espécies, distribuídas mundialmente, ocupando ambientes costeiros marinhos, principalmente da região tropical. Diversos campos de pesquisa têm desenvolvidos trabalhos usando o gênero Uca como modelo, entretanto, atualmente o conhecimento científico sobre esse grupo apresenta-se disperso, além disso, estudos sobre padrões globais e evolutivos ainda são incipientes. Dessa forma, considerando que o gênero Uca é taxonomicamente resolvidos (i.e., consenso na distribuição e identificação das espécies), apresenta ampla distribuição geográfica e existem topologias filogenéticas, estes tornam-se excelentes modelos para testar hipóteses macroecólogicas, evolutivas e discutir efeitos de mudanças climáticas sobre organismos costeiros. O objetivo geral desse trabalho foi avaliar tendências e detectar vieses da literatura científica global de caranguejos do gênero Uca, bem como investigar padrões macroecológicos em escala global e a influência das mudanças climáticas na distribuição geográfica e riqueza de espécies desse grupo de caranguejo, além disso, associar as informações geradas para avançar em estratégias de conservação para essas espécies. Dessa forma, considerando o objetivo geral desse trabalho, foram gerados quatro artigos apresentados nessa tese. Dentre os resultados mais importantes, observamos que o número de artigos sobre Uca indexados na base Thomson ISI não aumentou ao longo dos anos (1991 até 2007), o que pode indicar que não houve aumento de interesse da comunidade científica com esse grupo de organismo, além disso, a maior parte da produção científica sobre Uca foi desenvolvidas por instituições dos Estados Unidos. Os estudos sobre Uca foram principalmente caracterizados como artigos de cunho populacional (i.e. analisaram atributos como densidade, distribuição e interações ecológicas). Apesar de um longo tempo não serem descritas novas espécies de Uca (última espécie foi descrita em 1987), os resultados da curva de acumulação de espécies demonstraram que o número total de espécies de Uca atualmente descrito é menor do que o número de espécies predito pela assíntota do modelo de Gompertz (preditos 134 espécies), sugerindo que existem novas espécies de Uca para serem descritas. Além disso, foram gerados modelos para explicar a data de descrição de espécies, baseado no tamanho da carapaça, tamanho da área de distribuição geográfica, influência humana nos locais de ocorrência das espécies e o tipo de habitat da espécie. Esses modelos foram confrontados e selecionados de acordo com o Critério de Informação de Akaike (AIC). O melhor modelo foi composto pelo tamanho da distribuição geográfica, tamanho do corpo e influência humana, explicando 37% da variação total dos dados, dessa forma, as espécies descritas primeiramente apresentaram maior tamanho corpóreo, maiores áreas de distribuição geográfica e ocorrem em regiões de elevada influência humana. Em outro artigo desenvolvido nessa tese, foi avaliado os níveis de herdabilidade filogenética do tamanho, forma e posição da distribuição geográfica de espécies de Uca. A existência do sinal filogenético para o tamanho da distribuição geográfica pode auxiliar em estratégias para conservação, pois é possível prever o tamanho da distribuição geográfica de uma espécie caso se conheça o tamanho da distribuição de uma espécie filogeneticamente próxima. Entretanto, para as espécies de Uca, foi observado ausência de sinal filogenético para esse caráter. Somente a posição da distribuição geográfica (ao longo do eixo longitudinal) apresentou um forte padrão filogenético, possivelmente devido ao processo de especiação alopátrica vicariante e a estrutura geográfica dos clados. Para o último artigo, foram modelados os impactos das mudanças climáticas globais sobre a distribuição geográfica das espécies de Uca, gerando uma compreensão do deslocamento das espécies em direção aos pólos e ainda produzindo um mapa de riqueza de espécies com base em cenário otimistas e pessimistas de mudanças climáticas globais. Os modelos gerados apresentaram bom desempenho, e grande parte das espécies de Uca apresentarão diminuição da distribuição geográfica acarretando perda de espécies (para cenários projetados para 2050), principalmente nas regiões tropicais, ainda assim, as espécies com pontos médios de ocorrência em ambos os hemisfério, tenderão a direcionar-se para os pólos nos cenários futuros de mudanças climáticas. Por fim, os resultados desse conjunto de artigos evidenciam a urgência de estudos ambientais para diversas espécies de Uca e de regiões costeiras (e.g. Indo-Oeste Pacífico) a fim de gerar um painel atualizado da distribuição e riqueza de espécies de Uca, que permitirão gerar estratégias locais para minimizar impactos das mudanças climáticas

Em ambientes florestais, a luz é o recurso que com mais frequência limita o crescimento, a sobrevivência e a reprodução em plantas. Assim, a variação na disponibilidade de luz no sub-bosque influencia a composição local de espécies lenhosas, que se segregam em diferentes nichos de luz de acordo com suas preferências e tolerâncias, conferidas através de suas adaptações e plasticidade fenotípica. Os atributos das espécies atuais, além de serem adaptados ao ambiente onde vivem, são um legado de seus ancestrais, motivo pelo qual espécies mais próximas filogeneticamente, com frequência compartilham atributos semelhantes e, por consequência, ocupam nichos similares, padrão conhecido como conservação filogenética. Estudos recentes mostram que atributos funcionais relacionados à captação de luz teriam se diversificado através de diferentes grupos filogenéticos, conferindo a estes capacidades distintas para a conquista de novos ambientes de luz. Nosso trabalho teve como objetivo detectar a presença de padrões filogenéticos na distribuição e nas respostas ecofisiológicas de oito espécies lenhosas co-ocorrentes e de seus respectivos clados em um sub-bosque florestal, a partir da comparação do nicho de luz e do desempenho de plantas juvenis em resposta ao gradiente luminoso existente. Assim nossas hipóteses são de que 1) as espécies filogeneticamente próximas tem maior semelhança em estratégias adaptativas do que espécies filogeneticamente distantes; 2) a amplitude de nicho e 3) a plasticidade de atributos em resposta à luz aumentam em clados mais derivados. Os resultados apresentados aqui mostraram uma maior similaridade entre as espécies mais relacionadas do que entre aquelas que são filogeneticamente distantes, sugerindo conservação filogenética do nicho. Quanto à amplitude de nicho, também há uma influência filogenética, porém, contrário ao esperado, os clados mais antigos apresentaram um nicho mais amplo. Para a plasticidade dos atributos os resultados aqui apresentados mostram que não há padrões filogenéticos na plasticidade das respostas de espécies e clados estudados, sugerindo o efeito de outros fatores sobre a plasticidade das plantas, como efeitos ontogenéticos ou estresse ambiental.<br>In forest environments, light is the resource that most often limits the growth, survival and reproduction in plants. Thus, the variation in light availability, regarded as one of the most important resources for woody plants in the understory, results in differences in species composition, which segregate in different light niches according to their preferences and tolerances, conferred by their adaptations and phenotypic plasticity. Extant plant traits are not only adapted to the present environment, they are also a legacy from their ancestors and, for that reason, phylogenetically related species often share similar attributes and consequently occupy similar niches, pattern known as phylogenetic conservatism. Recent studies show that functional traits related to the capture of this resource have diversified across different phylogenetic groups, giving them distinct abilities to occupy new light environments. The present study aimed to detect the presence of phylogenetic patterns in species distribution along a light gradient and in ecophysiological responses of eight co-occurring woody species and their respective clades in a forest understory. This was accomplished by comparing the light niche of juvenile plants in response to the existing light gradient, as well as their physiological plasticity in response to understory light variations. We hypothesized that (1) phylogenetic related species have greater similarity of adaptive strategies, and consequently of their niche, than more distantly related ones; and that (2) the niche breadth is wider and (3) traits plasticity is greater in more recent than in more basal clades. The results presented here showed that there is a greater niche similarity between closely related species than between those that are phylogenetically distant, suggesting niche conservatism. Regarding to niche amplitude, there is also a phylogenetic influence but, contrary to our expectations, the older clades showed a greater niche breadth. For plasticity of selected plant traits, results showed no phylogenetic pattern for the studied species and clades, suggesting that other factors act on the phenotypic plasticity of plants, such as ontogenetic effects and/or environmental stress.

Le moustique tigre, Aedes albopictus, originaire d’Asie du Sud-Est, a colonisé l’ensemble des continents excepté l’Antarctique depuis les dernières décennies. En revanche, les raisons du succès invasif des populations à l’échelle mondiale sont encore peu connues. Nous nous sommes concentrés sur l’invasion de l’Europe, et avons combiné différentes méthodes d’analyse et des données multi-sources afin de distinguer le rôle des processus historiques et contemporains, neutres et adaptatifs, dans la structuration de la variabilité génétique des populations invasives. L’analyse de la variabilité génétique de 1000 individus appartenant à 150 populations invasives et natives a révélé trois introductions indépendantes en Europe (en Albanie, au Nord de l’Italie, et au Centre de l’Italie), à partir des Etats-Unis (aire envahie) et de la Chine (aire native). Les populations initialement introduites ont constitué des centres de dispersion en Europe et les voies de migration corrèlent avec la géographie des transports humains. Différents évènements d’admixture au moment de l’introduction ou durant l’expansion subséquente, ainsi qu’une forte connectivité des populations, ont favorisé le maintien d’une forte diversité génétique. Des adaptations au froid préexistantes dans l’aire native de l’espèce et un fort conservatisme de niche entre les populations introduites et leurs sources suggèrent que les populations introduites étaient déjà pré-adaptées pour coloniser les environnements tempérés de l’Europe. Néanmoins, des changements de fréquences alléliques le long des gradients environnementaux en Europe suggèrent également une réponse adaptative après l’introduction. Le potentiel adaptatif des populations, ainsi que la dispersion longue distance assistée par l’homme, ont favorisé l’expansion rapide en Europe. Bien que souvent négligée dans le contexte des invasions biologiques, la dispersion naturelle semble également jouer un rôle dans l’expansion des populations à l’échelle du paysage. L’étude des caractéristiques démo-génétiques des populations invasives et des caractéristiques environnementales de l’aire envahie en Europe a permis d’identifier les processus favorisant deux étapes clés du processus d’invasion: l’établissement et l’expansion<br>The Asian tiger mosquito, Aedes albopictus, is native to Southeast Asia and has colonized all continents but Antarctica in the last decades. However, the factors determining the invasive success of populations at the global scale remain to be elucidated. Focusing on the European invasion, we used a comprehensive framework and multi-source data for distinguishing the role of historical and contemporary processes, both neutral and adaptive, in structuring the genetic variability of invasive populations. Examining the genetic variability of 1,000 individuals from 150 invasive and native populations revealed three independent introduction events in Europe (in Albania, North Italy, and Central Italy), from the United States (previously invaded area) and from China (native range). Primary introduced populations constituted dispersal centers for the colonization of Europe, and migration routes correlate with the geography of human transportation networks. Several admixture events either during introduction or subsequent expansion, as well as high connectivity between invasive populations, promoted the maintenance of high levels of genetic diversity. Pre-existing cold adaptation within the native range of the species and niche conservatism between introduced populations and their sources suggest that these populations were already prepared for establishing under temperate European climate. Nonetheless, shifts in allele frequencies along environmental gradients within Europe suggest post-introduction adaptive changes. The adaptive potential of populations and long-distance human-aided dispersal facilitated the rapid expansion of populations. Although often neglected in the context of biological invasions, natural dispersal at the landscape scale further contributed to range filling in range edge populations.
