Abstract:

Abstract:
The diagnosis of Mendelian disorders requires labor-intensive literature research. Trained clinicians can spend hours looking for the right publication(s) supporting a single gene that best explains a patient’s disease. AMELIE (Automatic Mendelian Literature Evaluation) greatly accelerates this process. AMELIE parses all 29 million PubMed abstracts and downloads and further parses hundreds of thousands of full-text articles in search of information supporting the causality and associated phenotypes of most published genetic variants. AMELIE then prioritizes patient candidate variants for their likelihood of explaining any patient’s given set of phenotypes. Diagnosis of singleton patients (without relatives’ exomes) is the most time-consuming scenario, and AMELIE ranked the causative gene at the very top for 66% of 215 diagnosed singleton Mendelian patients from the Deciphering Developmental Disorders project. Evaluating only the top 11 AMELIE-scored genes of 127 (median) candidate genes per patient resulted in a rapid diagnosis in more than 90% of cases. AMELIE-based evaluation of all cases was 3 to 19 times more efficient than hand-curated database–based approaches. We replicated these results on a retrospective cohort of clinical cases from Stanford Children’s Health and the Manton Center for Orphan Disease Research. An analysis web portal with our most recent update, programmatic interface, and code is available at AMELIE.stanford.edu.

Abstract:
In many of Amélie Nothomb's autofictional novels, the final step toward regaining the jouissance of her lost childhood is the development of the character Amélie-the-writer. Nothomb depicts in multiple accounts her character Amélie's coming to writing, a process that mirrors her nostalgia for the tube-like identity of her prelinguistic self and her perceived divinity during her childhood in Japan, as well as her desire to return to the womb. This article considers first the characteristics that are associated with Amélie's childhood, her sense of a divine and mythic self, secondly the various scenes in Nothomb's autofictional novels in which the narrator Amélie experiences a moment of death and rebirth through violence at sea, and, finally, how the character Amélie achieves, to some extent, the desired return to the ideal of childhood through the creation of a fictional self in her writing.

Abstract:
The paper presents distributed generation (DG) system in grid connected mode of operation with asymmetric multi-level inverter (AMLI) topology. Cascaded type DC-DC converter is employed to feed proposed AMLI topology. The DG output voltage (generally low voltage) is stepped up to the required level of voltage using high-gain DC-DC converter. Proposed AMLI topology consists of capacitors at the primary side. The output of high-gain DC-DC converter is fed to split voltage balance single-input multi-output (SIMO) circuit to maintain voltage balance across capacitors of AMLI topology. Cascaded DC-DC converters (both high-gain converter and SIMO circuit) are operated in closed-loop mode. The proposed AMLI feeds active power to grid converting DC type of power generated from DG to AC type to feed the grid. PWM pattern to trigger power switches of AMLI is also presented. The inverting circuit of MLI topology is controlled using simplified Id-Iq control strategy in this paper. With the proposed control theory, the active power fed to grid from DG is controlled and power factor is maintained at unity. The proposed system of DG integration to grid through cascaded DC-DC converters and AMLI structure is validated from fixed active power to grid from DG condition. The proposed system is developed and results are obtained using MATLAB/SIMULINK software.

Abstract:
The efficiency and accuracy of estimating the Hurst exponent have been two inevitable considerations. Recently, an efficient implementation of the maximum likelihood estimator (MLE) (simply called the fast MLE) for the Hurst exponent was proposed based on a combination of the Levinson algorithm and Cholesky decomposition, and furthermore the fast MLE has also considered all four possible cases, including known mean, unknown mean, known variance, and unknown variance. In this paper, four cases of an approximate MLE (AMLE) were obtained based on two approximations of the logarithmic determinant and the inverse of a covariance matrix. The computational cost of the AMLE is much lower than that of the MLE, but a little higher than that of the fast MLE. To raise the computational efficiency of the proposed AMLE, a required power spectral density (PSD) was indirectly calculated by interpolating two suitable PSDs chosen from a set of established PSDs. Experimental results show that the AMLE through interpolation (simply called the interpolating AMLE) can speed up computation. The computational speed of the interpolating AMLE is on average over 24 times quicker than that of the fast MLE while remaining the accuracy very close to that of the MLE or the fast MLE.

Abstract:
Created in France in May 2007 by Joseph Kovacik and Sabrina Save, Amélie is a small independent laboratory, staffed and partnered with the best specialists in Europe, providing palaeo-environmental and archaeometric services to the French Archaeology community. During its 13 years of existence, Amélie and its owners have been through many hurdles and run fantastic projects, always trying to be forward-thinking and bring high-level research and academia into commercial archaeology, while ensuring the sustainability of the company. One example of their endeavour to innovate is the theoretical framework and methodology they developed to survey large mechanically-stripped archaeological surfaces with pXRF to investigate human impact on soil chemistry. In February 2018, while the future of Amélie was unclear due to three consecutive years of declining turnover, a short stay in Cambridge as visiting scholars re-focused Joseph and Sabrina, with them deciding to launch a new project: the creation of a new facility dedicated to the production of micromorphological thin sections, Terrascope. Since this Cambridge sabbatical, many exciting projects have emerged and reshaped the future of Amélie, Joseph, and Sabrina. This is their backstory.

Objective: The aim of this study was to investigate hypoglycemic and hypolipidemic effects of Annona muricata leaf ethanol extract. This study also investigated phytochemical analysis of the extract and improvement in the islet of Langerhans. Methods: Hypoglycemic and hypolipidemic effects were evaluated using alloxan induced diabetic rats. Twenty-five Wistar rats devided into five groups, that are normal group, control group that induced by alloxan 125 mg/kg body weight and given CMC (carboxymethyl cellulose), and three treatment group that induced by alloxan and given Annona muricata leaf ethanol extract (AMLEE) with 50, 100 and 200 mg/kg body weight. Blood glucose and total cholesterol levels were measured before and after alloxan induction, and 21 d after AMLEE treatment. At the end of the study, all of the animals experiment were sacrificed for histopathological examination. Results: Phytochemical analysis revealed that flavonoids, tannins, saponins, phytosterols and phenols were present in ethanol extract of Annona muricata L. leaf. At the end of the study, blood glucose and total cholesterol levels in all AMLEE treated group were decreased significantly (p<0.05). Final blood glucose level in the groups that given AMLEE 50 mg/kg body weight (86.7±14.6 mg/dl) was almost the same with that of the normal group (91.25±28.38 mg/dl). The result of the histopathological examination is not showed an improvement of the islet of Langerhans in AMLEE treated groups. Conclusion: In conclusion, the ethanol extract of Annona muricata L. leaf have hypoglycemic and hypolipidemic effects. However, there was no improvement in the islet of Langerhans damage.

Abstract:
ABSTRACT Ammonia production is of great importance for the gastric pathogen Helicobacter pylori as a nitrogen source, as a compound protecting against gastric acidity, and as a cytotoxic molecule. In addition to urease, H. pylori possesses two aliphatic amidases responsible for ammonia production: AmiE, a classical amidase, and AmiF, a new type of formamidase. Both enzymes are part of a regulatory network consisting of nitrogen metabolism enzymes, including urease and arginase. We examined the role of the H. pylori amidases in vivo by testing the gastric colonization of mice with H. pylori SS1 strains carrying mutations in amiE and/or amiF and in coinfection experiments with wild-type and double mutant strains. A new cassette conferring resistance to gentamicin was used in addition to the kanamycin cassette to construct the double mutation in strain SS1. Our data indicate that the amidases are not essential for colonization of mice. The search for amiE and amiF genes in 53 H. pylori strains from different geographic origins indicated the presence of both genes in all these genomes. We tested for the presence of the amiE and amiF genes and for amidase and formamidase activities in eleven Helicobacter species. Among the gastric species, H. acinonychis possessed both amiE and amiF, H. felis carried only amiF, and H. mustelae was devoid of amidases. H. muridarum, which can colonize both mouse intestine and stomach, was the only enterohepatic species to contain amiE. Phylogenetic trees based upon the sequences of H. pylori amiE and amiF genes and their respective homologs from other organisms as well as the amidase gene distribution among Helicobacter species are strongly suggestive of amidase acquisition by horizontal gene transfer. Since amidases are found only in Helicobacter species able to colonize the stomach, their acquisition might be related to selective pressure in this particular gastric environment.

Abstract:
ABSTRACTMany Gram-negative bacteria useN-acyl-l-homoserine lactones (AHLs) as quorum-sensing signal molecules. We have reported thatAcinetobacterstrains isolated from activated sludge have AHL-degrading activity. In this study, we cloned theamiEgene as an AHL-degradative gene from the genomic library ofAcinetobactersp. strain Ooi24. High-performance liquid chromatography analysis revealed that AmiE functions as an AHL acylase, which hydrolyzes the amide bond of AHL. AmiE showed a high level of degrading activity against AHLs with long acyl chains but no activity against AHLs with acyl chains shorter than eight carbons. AmiE showed homology with a member of the amidases (EC 3.5.1.4) but not with any known AHL acylase enzymes. An amino acid sequence of AmiE from Ooi24 showed greater than 99% identities with uncharacterized proteins fromAcinetobacter ursingiiCIP 107286 andAcinetobactersp. strain CIP 102129, but it was not found in the draft or complete genome sequences of otherAcinetobacterstrains. The presence of transposase-like genes around theamiEgenes of these threeAcinetobacterstrains suggests thatamiEis transferred by a putative transposon. Furthermore, the expression of AmiE inPseudomonas aeruginosaPAO1 reduced AHL accumulation and elastase activity, which were regulated by AHL-mediated quorum sensing.

Abstract:
AMIE+ is a state-of-the-art algorithm for learning rules from RDF knowledge graphs (KGs). Based on association rule learning, AMIE+ constituted a breakthrough in terms of speed on large data compared to the previous generation of ILP-based systems. In this paper we present several algorithmic extensions to AMIE+, which make it faster, and the support for data pre-processing and model post-processing, which provides a more comprehensive coverage of the linked data mining process than does the original AMIE+ implementation. The main contributions are related to performance improvement: (1) the top-k approach, which addresses the problem of combinatorial explosion often resulting from a hand-set minimum support threshold, (2) a grammar that allows to define fine-grained patterns reducing the size of the search space, and (3) a faster projection binding reducing the number of repetitive calculations. Other enhancements include the possibility to mine across multiple graphs, the support for discretization of continuous values, and the selection of the most representative rules using proven rule pruning and clustering algorithms. Benchmarks show reductions in mining time of up to several orders of magnitude compared to AMIE+. An open-source implementation is available under the name RDFRules at https://github.com/propi/rdfrules.
