Abstract:
Malgré les vastes études démontrant le rôle de la conformation génomique dans le contrôle transcriptionnel, de nombreuses questions restent en suspens, et en particulier, comment ces structures chromatiniennes sont formées et maintenues. Pour mieux comprendre les liens entre l’état de la chromatine au niveau des éléments régulateurs, la topologie de la chromatine et la régulation de la transcription, nous utilisons la technique CHi-C basée sur la technologie de capture de la conformation chromosomique (3C). En utilisant deux stratégies de capture ciblant deux différentes structure chromatiniennes (les boucles chromatiniennes et les domaines topologiques), nous avons pu décrypter la structure chromatinienne associée à la différenciation des thymocytes et mettre en évidence des mécanismes de contrôle transcriptionnel de certains gènes. Les expériences futures de l’équipe vont consister à examiner les facteurs (hors transcription) qui peuvent influencer l'architecture de la chromatine, comme la liaison différentielle des CTCF, et comment ces facteurs peuvent être coordonnés par le contrôle de transcription
Chromosome folding takes place at different hierarchical levels, with various topologies correlated with control of gene expression. Despite the large number of recent studies describing chromatin topologies and their correlations with gene activity, many questions remain, in particular how these topologies are formed and maintained. To understand better the link between epigenetic marks, chromatin topology and transcriptional control, we use CHi-C technique based on the chromosome conformation capture (3C) method. By using two capture strategies targeting two different chromatin structures (chromatin loops and topological domains), we have been able to decipher the chromatin structure associated with thymocyte differentiation and to highlight mechanisms for the transcriptional control of certain genes. Future experiments of the lab will examine mechanisms other than transcription which may influence chromatin architecture, such as differential binding of CTCF, and how these may interplay with transcriptional control and chromatin architecture

Abstract:
Public housing provides affordable housing for low-income families. However, the physical and social conditions have deteriorated since its inception, resulting in housing environments that are isolated and disconnected from surrounding neighborhoods and often plagued by crime and violence. This study explores opportunities for enhancing residents' sense of ownership, control, and efficacy through the redesign of outdoor spaces at the Fulton public housing development in Richmond, VA. Residents participated in a design process that produced a Conceptual Landscape Master Plan based on their preferences, and a set of guidelines and recommendations for the implementation and maintenance of the proposed external spaces of the Master Plan. The study presents design objectives and criteria addressing public-private spatial delineations, public space, pedestrian and vehicular circulation, development image, and safety considerations. These objectives and criteria were used to evaluate design options and to generate two design concepts from which the residents selected appropriate design solutions for their housing development. The study concludes with the presentation of a preferred Conceptual Landscape Master Plan. The plan presents a hierarchy of public-to-private spaces, clear delineations of semi-public and semi-private spaces, and the location of active and passive public recreational spaces. It also addresses the legibility of pedestrian and vehicular access, circulation, and parking, as well as safety issues such as natural surveillance, access control, and territoriality. The participatory process guided the redesign of the Fulton public housing site, and also provided an understanding of the underlying social conditions that significantly impact the residents and their use of space. The preferred landscape design reflects the residents' needs, concerns, and wishes, and creates opportunities to foster interaction and involvement among the residents and the surrounding communities.

Abstract:
The initial goal of this effort is to develop a discussion on urban design process and thinking that acknowledges the needs of places with meaning in the design of the urban waterfront. The thesis addresses the fact that the problematic of the coastal formulation is intricate, comprising not only aspects related to the spatial organization and design of its domain but also shared properties originated by the presence and movement of the perceiving subject in the area. In this framework, the research attempts to provide an understanding of the main relationships that the subject cultivates inside the coastal space and to offer a broader spatial reading of its narrative function. On the hypothesis that this function is susceptible of interpretation, the thesis develops an interest in examining the effects of the psychospatial nature of meaning on the design and experience of the urban edge, for to interpret a narrative spatial construct is to specify its meaning. To explore the issue of waterfront places that speak of the subject, the research conceives the coastal space as a field of mediated parameters that pertain to three crucial operational premises: the symbolic function of the urban space near the water, the meaning behind the coastal form, and the engagement of the perceiving subject in the conscious or reflexive appropriation of the waterfront setting. These premises, traced as psychophysiological spaces, determine the intermediary, the integrative, and the expressive discourses for the development of places with meaning near the water. Through them, the thesis attempts a reading of the coastal domain based upon the material interpretation of the meanings and messages associated with the immediate experience of the onset of water‐born notions, concepts, and images. Writing about the dialectics between the psychospatial inquiry and the spatial experience of the edge, this thesis suggests that, contrary to the established preconception, the psychology of human‐edge relations submits the perceiving subject to the conception of the coastal form and shape.

Selon des études comportementales, les comportements complexes sont des processus multi-échelles, souvent composés de sous-éléments (unités fonctionnelles ou primitives). Cette thèse propose des architectures fonctionnelles afin de représenter la structure dynamique des unités fonctionnelles ainsi que celle des comportements multi-échelles résultants. Dans un premier temps, des unités fonctionnelles sont modélisées comme des flux structurés de faible dimension dans l'espace de phase (modes de fonctionnement). Des dynamiques supplémen-taires (signaux opérationnels) opèrent sur ces modes de fonctionnement faisant émerger des comportements complexes et sont classifiés selon la séparation entre leur échelle temporelle et celle des modes. Ensuite, des mesures de complexité, appliquées sur des architectures dis-tinctes composant un mouvement simple, révèlent un compromis entre la complexité des modes de fonctionnement et celle des signaux opérationnels. Celui-ci dépend de la séparation entre leurs échelles temporelles et soutient l'efficacité des architectures utilisant des modes non triviaux. Dans un deuxième temps, une architecture pour le comportement séquentiel (ici l'écriture) est construite via le couplage des modes de fonctionnement (réalisant des lettres) et des signaux opérationnels, ceux-ci beaucoup plus lents ou beaucoup plus rapides. Ainsi, l'importance des interactions entre les échelles temporelles pour l'organisation du comporte-ment est illustrée. Enfin, les contributions des modes et des signaux sur la sortie de l'architec-ture sont déterminées. Ceci semble être uniquement possible grâce à l'analyse du flux de phase (c'est-à-dire, non pas à partir des trajectoires dans l'espace de phase ni des séries temporelles)
Behavioural studies suggest that complex behaviours are multiscale processes, which may be composed of elementary ones (units or primitives). Traditional approaches to cognitive mod-elling generally employ reductionistic (mostly static) representations and computations of simplistic dynamics. The thesis proposes functional architectures to capture the dynamical structure of both functional units and the composite multiscale behaviours. First, a mathe-matical formalism of functional units as low dimensional, structured flows in phase space is introduced (functional modes). Second, additional dynamics (operational signals), which act upon functional modes for complex behaviours to emerge, are classified according to the separation between their characteristic time scale and the one of modes. Then, complexity measures are applied to distinct architectures for a simple composite movement and reveal a trade off between the complexities of functional modes and operational signals, depending on their time scale separation (in support of the control effectiveness of architectures employing non trivial modes). Subsequently, an architecture for serial behaviour (along the example of handwriting) is demonstrated, comprising of functional modes implementing characters, and operational signals much slower (establishing a mode competition and ‘binding’ modes into sequences) or much faster (as meaningful perturbations). All components being coupled, the importance of time scale interactions for behavioural organization is illustrated. Finally, the contributions of modes and signals to the output are recovered, appearing to be possible only through analysis of the output phase flow (i.e., not from trajectories in phase space or time)

Abstract:
Architecture is temporal. It is rooted in time and place and subject to the elements and actors that embody its space. As actors, we are active participants in this dynamic, whether consciously or subconsciously. Spatial comprehension is internalized through vision and augmented by touch – the body, hands, feet, and aural experiences. Within this paradigm, we perceive the passage of time and space as an infinite stream of consciousness, or narrative of events, successively linked through memory. Bernard Tschumi describes this sequence as “space, event, movement”, a fragmentary slice within the infinitely repeating sequence of our experiences. Simply existing in the world weaves us into this sequence. Out of the infinite, architects define space and develop a physical narrative through which actors engage and meaning is derived. Our syntax is the walls, ceilings, floors, solids and voids. And like writing or in film, architectural significance is based upon the juxtaposition and combination of sequential “chapters”. Although this quality is inherent to architecture, architects often undervalue supporting content for critical passages. “Programs fall into three categories: those that are indifferent to the spatial sequences, those that reinforce it, and those that work obliquely or against it” (Tschumi 159). Most architecture seems to follow the first order, or reinforce spatial sequences where it is convenient. Are we not concerned with the journey from point A to point be B?

Du XIIe à la première moitié du XIVe siècle, un foisonnement sans précédent d’établissements d’assistance caractérisa la création monumentale parisienne. Dans cette étude, l’inscription topographique constitue un pan important de la réflexion : en tant que composantes à part entière du panorama urbain, les complexes influencèrent l’organisation spatiale de la capitale. Leur implantation, résultant de stratégies d’acquisition diverses, procéda de critères d’installation bien définis, et généra des incidences, principalement sur la trame parcellaire et le paysage bâti de leurs quartiers respectifs. L’intégration de ces établissements dans la société médiévale parisienne favorisa des interactions multiples, qui se mesurent à l’étendue de leurs relations économiques, sociales et religieuses. À la dimension topographique du sujet s’est ajoutée une dimension proprement monumentale, et l’étude des établissements dans leur cohérence spatiale et structurelle a fait l’objet d’un examen systématique, tant du point de vue de l’organisation générale que de l’analyse architecturale et fonctionnelle de chacune des composantes. Il en résulte la production d’un corpus de bâtiments des plus hétérogènes, au degré de spécialisation variable, rendant impossible toute tentative de définition d’un plan et d’une architecture types. Aucun vestige ne perdure aujourd’hui ; l’étude méticuleuse d’une documentation certes dense, mais considérablement déséquilibrée selon les établissements, le croisement des sources, ainsi que la comparaison avec d’autres structures hors du cadre parisien ont donc été essentiels. From the twelfth to the first half of the fourteenth century, the Parisian monumental creation was characterised by an unprecedented profusion of assistance institutions. In this survey, important consideration has been given to topographic registration: as whole components of the urban landscape, these complexes influenced the space organization of the city. Although their establishment resulted from various acquisition strategies, it proceeded from a clear set of criteria, and entailed big changes which altered both the land parcel plan and the built landscape in their environment. The integration of care and residential facilities into the Parisian society of the Middle-ages also favoured numerous interactions that can be measured to the scope of their economical, social and religious relationships. A properly monumental dimension was added to the topographical dimension of the topic, and the study of the establishments in their spatial and structural integrity was given detailed consideration. Their general organisation was closely examined, together with the architecture and function of their components. This resulted in a most complex collection of buildings, with various degrees of specialisation, which makes it impossible to define any standard plan or architecture. Not a single trace remains of these buildings nowadays : scanning an extensive, though unbalanced, documentation, cross-referencing the available sources and drawing comparisons with other establishments outside the Parisian framework has then been a crucial task . Medieval hospitals have been dealt with according to a multidisciplinary approach, and they are no longer seen from a purely monographical or historical point of view. Our survey is intended to be a comprehensive approach, including the buildings, the men, and the city in which they fit

This thesis investigates the role of spatial configuration in shaping resident's experience of their neighbourhood. Studies to date have found that spatial configuration affects spatial behaviour and movement patterns (e.g., Hillier et al, 1993), however there has been little investigation of the cognitive processes that might underlie this relationship. Other research into cognition of the urban environment suggests that local spatial factors may play a role in cognitive processes (e.g., Hart & Moor, 1973), however these studies have not addressed global spatial configuration in quantitative terms. No studies to date have sought to integrate cognitive, behavioural and configurational factors within a single framework. Using Hillier's (1996) definition of intelligibility as the relationship between local and global configurational factors, this thesis investigates the relationship between resident's cognition, observed patterns of movement and the spatial configuration of an area. Two adjacent areas in Hampstead Garden Suburb in North London were investigated in detail. One area is relatively intelligible, the other less so. Structured interview surveys were carried out with local residents to elicit aspects of their cognition of the local area and detailed observations were made of movement patterns in the two neighbourhoods. Analysis of the spatial characteristics of the two areas using 'space syntax' methods provided a common basis for analyses of these data. The findings confirm that spatial configuration, spatial cognition and space use patterns are all related to one another. The main finding is that the degree of intelligibility of the area is the most significant intervening variable in relations between the three variables. The more intelligible area showed more powerful correlations between spatial configuration and patterns of movement, as well as giving rise to perceptions of greater legibility and increased neighbourhood size by local residents. Strong correlations were also identified between residents' cognitive maps and observed patterns of movement in the area. The correlations were again found to be stronger in the intelligible area than the unintelligible area. These findings suggest that spatial configuration may play an important role in determining people's daily spatial experience by increasing or reducing their sense of autonomy. By reducing the ability to predict either one's precise location within his/her global context, or the likely behaviour of others in space, unintelligible urban configurations may result in perceptions of a lesser sense of personal control over one's own actions in the environment. The thesis concludes that 'architectural intelligibility' may be a basic aspect in achieving human spatial needs.

Assuming that the form of a building shell and its content the spatial form are distinct dimensions of architecture - however indivisible and interdependent -, this study focus, in the light of the Social Logic of Space (HILLIER; HANSON, 1984), on the intrinsic properties through which domestic space was structured in a sample of single-family dwellings built in Jo?o Pessoa (PB) during the 1970s - when the vocabulary of modern architecture still prevailed in Brazil though sharing the urban scene with other architectural trends -, in order to investigate regularities or divergences underlying their conception. These dwellings were originally classified (ARA?JO, 2010a) in five categories defined according to the form of their building shells and to their prevailing construction techniques: (1) Brazilian modern legacy (considered as truly Brazilian modern style); (2) Paulista architecture (that refers to the modern production of S?o Paulo, Brazil, from the 1950s through the 1970s); (3) experiences of rationalization and prefabrication ; (4) experiences of adaptation to the climate (referring to a design strongly influenced by the hot and humid climate of North-eastern Brazil); and (5) hybrid (to account for a kind of stylistic hybridism that includes formal attributes, which evoke our colonial past). This study aims to determine, through the analyses of nineteen cases that represent each category, whether this taxonomy corresponds to distinct modes of spatial configuration. This research therefore proposes an approach to the classification of domestic architecture based on topological properties. The dwellings spatial organization was represented, quantified and analyzed, their spatial properties explored in consonance with one another and with the literature. Results pointed out that there is no evidence of a reciprocal relationship between the formal look of the built shells and their respective spatial structures

This thesis investigates generative methods of architectural form finding in matter force fields that produce spatial subdivision and organizational variation. Unlike the style driven contemporary free-form architecture or decorative computational form making processes, this thesis is interested in inventing methods of informing architectural forms with constraints of matter realities, namely mechanics of matter. The consideration of matter mechanics in a conventional design process is only a post-rationalization design input. The initial form is assumed to be the datum to work with and not re-configured after the engineering input beyond thickening material. This approach resembles the mindset of the modern era architect who desires to shape the world with their own ideas of how the world should be like rather than incorporating material realities in making forms. On the other hand, in a pure material efficiency driven design process, the designer generates form that is only able to provide a single shell space of a certain span distance and height. The latter process is neither able to provide organizational variation nor programmatic subdivisions. Given the advancements in computational tools, the designer is now able to create his own tools to evaluate both material and visual performance while thinking of organizational principles. This thesis investigates opportunities that work with the constraints of material force fields to generate organizational rules for spatial constraints by inventing its own computational procedures. Topology formations, pattern formations within topological boundaries and aggregated topology formations are three main categories of form finding methods being explored throughout the thesis. The goal of this particular thesis is not to find ways to achieve optimum structural efficiency with minimum material, but rather to attain the medium between the two while generating new aesthetics and organizational rules.

This thesis concerns both static and dynamic modeling in a spatial computable general equilibrium setting. First, we have applied a static framework for the assessment of economic impacts of the Öresund bridge. Secondly, we make an attempt to enhance the static framework through the introduction of economic dynamics. Third, we introduce the STRAGO model, incorporating monopolistic competition, dynamics and additive transport costs. STRAGO is applied to the analysis of effects from a kilometer tax on freight. The thesis examines Chinese architectural practice within the city of Vancouver as a means of identifying the historical extent of Chinese lived social space and to challenge the notion that Vancouver's Chinatown existed as a clear and separate spatial category. By using a definition of space that includes its temporal dimension the thesis argues that Chinatown spatially is a dynamic phenomenon that has exhibited tremendous changes over the last 130 years. The intention of the thesis is two part, first it illustrates the historical significance of early Chinese architectural practice, and secondly, it begins to construct a spatial discourse that considers the totality of Chinese lived social space and its influence on the formation of the city of Vancouver. The research specifically examines Chinese hybrid architectural practices that have been organized as a genealogy in an attempt to provide a means to identify and explain multiple points of origin from multiple sources. These practices have been placed within a series of maps defined by the Canadian Pacific Railway's subdivision of District Lot 196 and include Chinese land occupation, city zoning boundaries and major urban development proposals. The study is divided into fourteen discrete architectural cases. Although the cases are organized into three general periods the intention of the research is to identify the specific historical and contextual circumstances that produced and inform each case. The intention was to identify how hybrid architectural practices were used to negotiate space and produce new social practices. The thesis reaffirms the social, historical and cultural significance of the architecture produced around the area identified as Chinatown. The area is populated with a number of historically significant buildings, comprising a number of distinct architectural practices that have produced some unique spatial conditions. The study also clearly refutes the conceptualization of Chinatown as a coherent or accurate historical image of Chinese lived social space within the city of Vancouver. The research identifies fundamental problems in the conception and historical description of Chinatown as a discretely defined space.

In the last decades, the spatial organization of services has become a key issue in the urban planning literature. The basic reasons for this significance are the difficulties not only in understanding this complex and context-dependent organization, but also in developing planning interventions for this organization. Moreover, author believes that the existing theoretical frameworks have some inabilities in interpreting the spatial organization at the intra-metropolitan scale. Therefore, this study basically aims to redefine the spatial organization of service activities in Ankara with a relational perspective, and consequently, to develop an information-base for new types of planning interventions. For this purpose, first, the concepts and the fields of concepts that are integral to the spatial organization of services are examined. These concepts are the spatial patterns of concentration and dispersion and the spatial cohesiveness. Thereafter, the analytical framework that is required to study these concepts empirically, is introduced by stating the advantages of using descriptive mathematical techniques, indicators and methodological procedures in relational perspective. In the case study, the spatial organization of services in Ankara is redefined basically with reference to the spatial patterns of concentration and dispersion and the spatial cohesiveness of services. This redefinition displays the monocentric structure of Ankara and the differentiated parts within the spatial organization of services according to the activity compositions. Afterwards, this redefinition is utilized as the starting point for the reformulation of a new planning approach and new regulations directed towards the differentiated parts of the spatial organization of services. Finally, the methodological and contentual contributions, and also the possible further studies are presented as concluding remarks.

L’obiettivo è la creazione di una sensibilità progettuale autonoma del sistema, scaturita dalle interazioni multiple fra i diversi attori nel processo di costruzione. Il sistema digitale è stato progettato con due agenti principali che comunicano indirettamente seguendo regole di stigmergia, quindi modificando l’ambiente con il proprio “segnale”, riconosciuto dai loro simili e dagli altri agenti. Questi hanno specificità differenti così come organismi diversi instaurano rapporti simbiotici in uno stesso habitat. Vengono introdotte nel sistema una popolazione di agenti costruttori il cui scopo è depositare elementi in funzione della quantità di segnale rilevata, ed una seconda di agenti regolatori che, alterando il segnale dei primi, stabilizza il processo di deposizione. Questo dualismo apparente risulta essere una continua negoziazione per l’occupazione dello spazio che viene nel tempo modificato sia fisicamente, sia a livello informativo. Gli elementi depositati si assemblano in funzione dei possibili agganci previsti dalla geometria, memorizzando inoltre la quantità di segnale locale. Questi non rimangono però “inerti” e rilasciano anch’essi un segnale capace di attrarre le altre popolazioni presenti dello spazio. L’assemblaggio che ne deriva viene poi tradotto in unità spaziali composte da set di partizioni architettoniche che variano in funzione del segnale immagazzinato dagli elementi. Les progrés scientifiques et techniques ainsi que la necessité de maintenir un environnement harmonieux et esthétique placent les problèmes de l'organistion et de la composition polychrome de l'architecture et de la ville au premier plan. Suite à notre étude, nous pouvons dire que la formation de l'image chromatique d'une ville dépend des spécificités chromatiques régionales, caractère naturel du paysage,des préférences ethniques. Notre analyse historique, esthétique et interculturelle de la polychromie en architecture nous permet de lier le rôle de la couleur à l'organisation structurelle de la ville suivant trois axes : fonctionnelle, tectonique et socio-artistique. Les composants principaux de l'environnement polychrome de la ville intègre la couleur de l'architecture et des structures fonctionnelles de la ville, les composants supplémentaires incluent la polychromie de la nature et du paysage artificiel. La polychromie du mobilier urbain, la couleur des lumières artificielles de la vie nocturne. Ces éléments entrent en interaction pour créer un environnement polychrome qui correspond aussi bien aux spécificités géographiques qu'aux caractéristiques de la planification urbaine, aux racines sociales et culturelles des régions. By analyzing the localization patterns of multiple segregated genetic loci and locus pairs in fixed cells, I demonstrated that the left (L) and the right (R) replichores of the circular chromosome locate to opposite halves of each daughter chromosome with 1 replication origin (oriC) in the middle. Furthermore, loci on each replichore locate in a linearmannerfromonCto one of the chromosome edge, roughly recapitulating their genetic positions on the genome map.

Many architects report about mentally visualizing 3D aspects of their design ideas while simply working with 2D sketches of them. Indeed, in architecture, the general practice of conveying 3D building information by means of 2D drawings bears on the assumptions that every architect can mentally visualize a building in 3D by looking at its 2D drawings or sketches and that architects, as many report, can capture the 3D aspects of a building design during such 3D mental visualization practices. Additionally, many intuitively believe that the levels at which architects perform such 3D mental visualization practices is highly correlated to their spatial visualization abilities as defined by existing measures of spatial visualization ability. This thesis presents the outcomes of protocol studies and analyses that were conducted with the aim of developing an in-depth understanding about such 3D mental visualization practices and capabilities of architects on the basis of four research questions. First, what might be the nature of the 3D mental visualization phenomena that architects claim to experience: what are the features of these 3D mental visualizations as evidenced in specific tasks; and what might be the nature of the mental representations created during these visualization processes? Second, can every architect carry out these 3D mental visualization practices; might there be individual differences among architects' performances? Third, might 3D mental visualization of buildings be only an architectural skill; can non-architects, who can read 2D architectural drawings, visualize a building in 3D based on its 2D drawings and can they do so to the same levels of performance of those of architects? Fourth, might performance in 3D mental visualization tasks be related to/predicted by spatial visualization ability? The major conclusions of this thesis with regard to the first research question include that (1) architects can be visualizing the buildings in one of the two major forms or by alternatively switching between them: by imagining themselves situated within (almost) the actual size 3D building environment or by imagining a 3D small scale model of the building; (2) the mental representations they create during these visualization processes capture the various visual and spatial aspects of the buildings with a structure similar to that of an actual size or small scale model of the visualized space/form, yet the way they capture these aspects is not like the way these aspects would be captured from a certain viewpoint in reality; and (3) what they experience during these visualization processes is not like the continuous holistic visuospatial experience that one would have when looking at a building or walking inside/around a building. With regard to the second, third and fourth research questions this thesis concludes that (question 2) architects differ in their 3D mental visualization skills; (question 3) 3D mental visualization is an architectural skill in that it relies on certain abilities that become heightened in architects, possibly during education; and (question 4) 3D mental visualization skills are not related to spatial visualization ability as defined by the standard paper-folding test of spatial visualization ability.

Architectural lighting design is created to serve human needs. The human needs are constantly present and evaluated in all architectural light design-disciplines, such as natural and artificial light, interior- and exterior-wise, it highlights the human response and thereof the perceived experience. The standardized terminology does not declare the human response in terms of perceived experience. Another field of knowledge with both scientific and experience features are acoustics, where the different features are equally present and developed when designing. The fundamental difference between light and sound is that light is perceived by the vision and sound is perceived by hearing. Also, within the field of acoustics there is a well-developed terminology used for describing the perceived experiences of sound. The experience-based terminology explains how a certain environment is understood by those who is living within it and it is called “Soundscape”. The terminology soundscape and what it entails is what the lighting industry is missing in terms of describing the perceived experience of architectural light. The aim with the study was to explore the perceptual experiences of spatiality and develop the ability to create an architectural lighting design and hence an experience based language. In this study, the concept of perceived experience of spatial light denotes attentive observed light, which all of the widened terminologies with concepts and methods implies. However, little is explained about the spatial context and thereof the coherent perceived experience in today’s standards. Standards provide a foundation for concepts to establish and be communicated across disciplines. However, by raising mutual awareness of different approaches there is a great opportunity to constantly create a living language. A living language enables possibilities when considering how to turn, twist and share ideas of what has been done before and what can be developed. The study did not only consider the creation of a living language, but it also tracks the process of translating the very abstract source of information into a physical presence, in other words the physical demonstration of a concepts meaning. A living language is a shared language which is created by movements that is turning ourselves to each other. By breaking through a surface, there is a possibility of reconstructing where we are collectively and we are able to have a shared language through shared experiences.

This thesis is a critical reconsideration of the relationship of architectural production with its modes of representation. Historically, the representation of architecture has been signifying an interval where the displacement between the mental conception and its material expression has taken place. The group composed of plan, section and elevation is called orthographic set, which has been accepted as a universal code in architecture since it is attributed with the basic premise of its being objective and international. It is this attributed character of the drawings, which will be investigated in respect to the act of sectioning. Section displays an ambiguous character that it is the picture plane and the act of cutting at once. This study is a critical redefinition of section as a spatial act of framing. The construction of picture plane is discussed as a specific condition of framing, thus of sectioning. Like the specificity of the perspectival representation, the section constructs its own frame, in which the physical cut into the body of architectural object and its flattened spatial depth overlap. Therefore, section is redefined as the operation of a spatial framing, which rather hides than displays. It is in this hidden dimension that the epistemological value in architectural representation lies. The significance of the picture plane, that is the incision plane, is revealed by its relation to the constitution of perspective and projective drawings. The related concept of projection, whose mode strictly corresponds to the distance stimulated by the mode of projection, provides not only a critical distance but also brings about the operations to overcome that distance. In this respect, acknowledging section in architectural representation as a conceptual spatial frame, the study tries to reveal the inherent depth of the medium of representation, which is sometimes more promising than what is displayed in.

Abstract:
Cell adhesion to extracellular matrix (ECM) is critical to various cellular processes like cell spreading, migration, growth and apoptosis. At the tissue level, cell adhesion is important in the pathological and physiological processes that regulate the tissue morphogenesis. Cell adhesion to the ECM is primarily mediated by the integrin family of receptors. The receptors that are recruited to the surface are reinforced by structural and signaling proteins at the adhesive sites forming focal adhesions that connect the cytoskeleton to further stabilize the adhesions. The functional roles of these focal adhesions extend beyond stabilizing adhesions and transduce mechanical signals at the cell-ECM interface in various signaling events. The objective of this research is to analyze the role of the spatial distribution of the focal adhesions in stabilizing the cell adhesion to the ECM in relation to cell's internal force balance. The central hypothesis was that peripheral focal adhesions stabilize cell adhesion to ECM by providing for maximum mechanical advantage for resisting detachment as explained by the membrane peeling mechanism. Micropatterning techniques combined with robust hydrodynamic shear assay were employed to test our hypothesis. However, technical difficulties in microcontact printing stamps with small and sparse features made it challenging to analyze the role of peripheral focal adhesions in stabilizing cell adhesion. To overcome this limitation, the roof collapse phenomenon in stamps with small and sparse features (low fill factor stamps) that was detrimental to the reproduction of the adhesive geometries required to test the hypothesis was analyzed. This analysis lead to the valuable insight that the non-uniform pressure distribution during initial contact caused by parallelism error during manual microcontact printing prevented accurate replication of features on the substrate. To this end, the template of the stamp was modified so that it included an annular column around the pattern zone that acted as a collapse barrier and prevented roof collapse propagation into the pattern zone. Employing this modified stamp, the required geometries for the cell adhesion analysis were successfully reproduced on the substrates with high throughput. Adhesive areas were engineered with circular and annular patterns to discern the contribution of peripheral focal adhesions towards cell adhesion strength. The patterns were engineered such that two distinct geometries with either constant adhesive area or constant spreading area were obtained. The significance of annular patterns is that for the same total adhesive area as the circular pattern, the annular pattern provided for greater cell spreading thereby increasing the distance of the focal adhesions from the cell's center. The adhesion strength analysis was accomplished by utilizing hydrodynamic shear flow in a spinning disk device that was previously developed. The results indicate that for a constant total adhesive area, the annular patterns provide for greater adhesion strength by enhancing cell spreading area and providing for greater moment arm in resisting detachment due to shear. The next examination was the effect of the cell's internal force balance in stabilizing the cell adhesion. The working hypothesis was that microtubules provide the necessary forces to resist the tensile forces expressed by the cell contractile machinery, thereby stabilizing cell adhesion. Since microtubule disruption is known to enhance cell contractility, its effect on the cell adhesion strength was examined. Moreover, the force balance in cells was altered by engineering adhesive areas so that the cells were either spherical or completely spread and then disrupted microtubules to understand the significance of the force balance in modulating the cell adhesion strength. The results indicated that disruption of microtubules in cells on adhesive islands resulted in a 10 fold decrease in adhesion strength compared to untreated controls whereas no significant change was observed in completely spread cells between treated and untreated controls. This is in surprising contrast to the previous contractility inhibition studies which indicate a less pronounced regulation of adhesion strength for both micropatterned and spread cells. Taken together, these findings suggest that the internal force balance regulated by cell shape strongly modulates the adhesion strength though the microtubule network. In summary, this project elucidates the role of peripheral focal adhesions in regulating the cell adhesion strength. Furthermore, this study also establishes the importance of the internal force balance towards stabilizing the cell adhesion to the ECM through the microtubule network.

The production network of automotive industry is a case in lead firm-led. When automotive lead firms invested in less developed countries, they used to built and organize their reconfigured production networks with their "follow-source" suppliers and intermediaries according to the requirements of local government. Accordingly, a rich body of literature exists on the characteristics of temporal process and spatial organization of automotive lead firm-led reconfigured production networks because their organization is directly significant for local economic development. Additionally, the underlying dynamics mainly emphasize the role of the automotive lead firms or local government and governance with their "follow-source" suppliers focused on a firm-centered analysis. However, these studies overlook the different characteristics of the temporal process and spatial organization of the various automotive lead firms-led reconfigured production networks formed that can dynamically trigger diverse local economic development. Additionally, the underlying dynamics behind the formation of reconfigured production networks ignore the intra-firm dynamics such as assemblers, R&D centers and engines of lead firms and the extra-firm dynamics such as different lead firms interplaying with various levels of states in host regions. This thesis employs quantitative methods such as firm-level data analysis and indicators measuring by Location Quotient index, Global Moran's I and Geographic Information System techniques, as well as semi-structured in-depth interviews analyzing by coding. It examines the temporal process and spatial organization of Japanese reconfigured production networks, particularly the organization with their suppliers in the automotive industry led by various lead firms. It illustrates that the organization of reconfigured production networks of various Japanese lead firms-led in Guangzhou can be regarded as "exclusive networks" characterized by close organization with their "follow-source" suppliers in the formation of trust and long-term relationship whilst displaying relatively weak ties with local suppliers, although the extent of them are different. The most exclusive network is Toyota, followed by Honda and Nissan. Spatially, there exist close inter-firm supply linkages in Japanese automotive firms, centering on their lead firms, having shaped tripartite confrontation of Japanese automotive investment within Guangzhou in terms of the extent of agglomeration, co-location effects, firm-size distribution within the agglomerations, and the effect of spatial autocorrelation. Drawing upon the "strategies" concept of global production networks (GPNs) theory, this thesis further demonstrates the differing extent of exclusive networks led by various lead firms can be interpreted by the different inter-firm partnership strategies between Japanese lead firms and their suppliers or intermediaries; the different agglomeration of spatial organization in the tripartite confrontation can be elucidated by the different three intra-firm coordination strategy of Japanese lead firms, and extra-firm bargaining strategy between Japanese firms (usually lead firms and largest suppliers) and local government. As a result of weak organization with local suppliers, the reconfigured Japanese automotive production networks cannot substantially accelerate the development of Guangzhou's local suppliers industry.

Abstract:
The goal of synthetic biology is to engineer biological systems in order to solve industrial and medical challenges, as well as to learn about these systems by building. Cyanobacteria, a chassis for such engineering, are major players in the global carbon cycle and their ability to fix carbon has been harnessed to produce various chemicals, including biofuels. In addition, cyanobacteria possess remarkable spatial and temporal organization in the cell. In this dissertation, I monitor, break down, and rebuild the molecular components necessary for this spatial and temporal coordination of cyanobacterial growth. These studies give us a better understanding of basic cyanobacterial biology and enable the further development of cyanobacteria for synthetic biology applications. In chapter 1, I describe the arrangement of the cyanobacterial chromosomes over time, showing the mechanisms regulating chromosome duplication and segregation. The polyploid nature of cyanobacteria make this study relevant to their efficient genome engineering. In chapter 2, I elucidate the assembly of the primary carbon fixation machinery, carboxysomes. I show that the internal cargo of carboxysomes, RuBisCO, seeds assembly, followed by the recruitment of shell proteins, which form a solvent-protected microenvironment. Finally, in chapter 3, I engineer a synthetic circadian clock from cyanobacterial components in a heterologous organism, E. coli. I demonstrate the clock's modularity and pave the way for its use in medical and industrial applications. Taken together, this work furthers our understanding of cyanobacterial physiology and forms a foundation for their efficient engineering to increase their carbon fixation capabilities. Furthermore, the fundamental spatial and temporal organization strategies elucidated here can serve as inspiration for the engineering of heterologous systems that can serve similar purposes in different contexts.
