AbstractOver the past decade a plethora of noncoding RNAs (ncRNAs) have been identified, initiating an explosion in RNA research. Although RNA sequencing methods provide unsurpassed insights into ncRNA distribution and expression, detailed information on structure and processing are harder to extract from sequence data. In contrast, northern blotting methods provide uniquely detailed insights into complex RNA populations but are rarely employed outside specialist RNA research groups. Such techniques are generally considered difficult for nonspecialists, which is unfortunate as substantial technical advances in the past few decades have solved the major challenges. Here we present simple, reproducible and highly robust protocols for separating glyoxylated RNA on agarose gels and heat denatured RNA on polyacrylamide–urea gels using standard laboratory electrophoresis equipment. We also provide reliable transfer and hybridization protocols that do not require optimization for most applications. Together, these should allow any molecular biology lab to elucidate the structure and processing of ncRNAs of interest.

AbstractRNA molecules play important roles in almost every cellular process, and their functions are mediated by their sequence and structure. Determining the secondary structure of RNAs is central to understanding RNA function and evolution. RNA structure probing techniques coupled to high-throughput sequencing allow determining structural features of RNA molecules at transcriptome-wide scales. Our group recently developed a novel Illumina-based implementation of in vitro parallel probing of RNA structures called nextPARS.Here, we describe a protocol for the computation of the nextPARS scores and their use to obtain the structural profile (single- or double-stranded state) of an RNA sequence at single-nucleotide resolution.

Specific examples have already been discussed in the context of dosage compensation (see book ► Chap. 10.1007/978-3-030-68670-3_4 of Wutz) and genomic imprinting (see book ► Chap. 10.1007/978-3-030-68670-3_5 of Grossniklaus). In this Chapter, we will take a closer look at a particular class of RNAs implicated in gene silencing. Although the focus will lie on RNA-based silencing mechanisms in plants, many of its components, such as RNase III-related DICERLIKE endonucleases or small RNA-binding ARGONAUTE proteins, are conserved in animals, plants, and fungi. On the one hand, small RNAs are involved in post-transcriptional silencing by targeting mRNAs for degradation or inhibiting their translation, a feature that has been exploited for large-scale genetic screens. On the other hand, they also play a central role in transcriptional gene silencing, for instance in the repression of transposable elements across a wide variety of organisms. In plants, this involves a complex system whereby small RNAs derived from transposons and repeats direct DNA-methylation and repressive histone modifications in a sequence-specific manner. Recent results link this so-called RNA-dependent DNA-methylation to paramutation, a classical epigenetic phenomenon where one allele directs a heritable epigenetic change in another.

This chapter revisits the biogenesis of these two types of RNAi, miRNA and siRNA, and notably their involvement in plant gene regulation. Following their sequential transcription and their specific involvement, we will consider the sources and roles of RNA interference in plants and we will look at their detection in fruit crops. We discuss their applications and the risk assessment studies in fruit crops.

A one standard deviation demand shock increases the net employment rate by 6 percentage points in the long run, while a technology shock increases it by 0.5. Transitory demand shocks have much smaller impacts. When hit by a permanent demand shock, firms adjust fast and symmetrically. Most of the labor change occurs within a year. If the shock is positive, firms adjust by increasing hires. If the shock is negative, they increase separations without reducing hires.
