Abstract:

Abstract:

Abstract:
ABSTRACT Recent studies have shown that expression of the Staphylococcus aureus lrgAB operon inhibits murein hydrolase activity and decreases sensitivity to penicillin-induced killing. It was proposed that the lrgAB gene products function in a manner analogous to an antiholin, inhibiting a putative holin from transporting murein hydrolases out of the cell. In the present study the cidAB operon was identified and characterized based on the similarity of the cidA and cidB gene products to the products of the lrgAB operon. Zymographic and quantitative analyses of murein hydrolase activity revealed that mutation of the cidA gene results in decreased extracellular murein hydrolase activity compared to that of S. aureus RN6390, the parental strain. Complementation of cidA expression restored the wild-type phenotype, indicating that expression of the cidAB operon has a positive influence on extracellular murein hydrolase activity. The cidA mutant also displayed a significant decrease in sensitivity to the killing effects of penicillin. However, complementation of the cidA defect did not restore penicillin sensitivity to wild-type levels. Reverse transcriptase PCR also revealed that cidAB is maximally expressed during early exponential growth, opposite of what was previously observed for lrgAB expression. Based on these results, we propose that the cidAB operon encodes the holin-like counterpart of the lrgAB operon and acts in a manner opposite from that of lrgAB by increasing extracellular murein hydrolase activity and increasing sensitivity to penicillin-induced killing.

Abstract:
ABSTRACTIndividuals chronically infected with hepatitis C virus (HCV) commonly exhibit hepatic intracellular lipid accumulation, termed steatosis. HCV infection perturbs host lipid metabolism through both cellular and virus-induced mechanisms, with the viral core protein playing an important role in steatosis development. We have recently identified a liver protein, the cell death-inducing DFFA-like effector B (CIDEB), as an HCV entry host dependence factor that is downregulated by HCV infection in a cell culture model. In this study, we investigated the biological significance and molecular mechanism of this downregulation. HCV infection in a mouse model downregulated CIDEB in the liver tissue, and knockout of the CIDEB gene in a hepatoma cell line results in multiple aspects of lipid dysregulation that can contribute to hepatic steatosis, including reduced triglyceride secretion, lower lipidation of very-low-density lipoproteins, and increased lipid droplet (LD) stability. The potential link between CIDEB downregulation and steatosis is further supported by the requirement of the HCV core and its LD localization for CIDEB downregulation, which utilize a proteolytic cleavage event that is independent of the cellular proteasomal degradation of CIDEB.IMPORTANCEOur data demonstrate that HCV infection of human hepatocytesin vitroandin vivoresults in CIDEB downregulation via a proteolytic cleavage event. Reduction of CIDEB protein levels by HCV or gene editing, in turn, leads to multiple aspects of lipid dysregulation, including LD stabilization. Consequently, CIDEB downregulation may contribute to HCV-induced hepatic steatosis.

Abstract:
Formal ontologies such as CIDOC CRM (Conceptual Reference Model) form part of the central strategy for the medium and longterm integration of cultural heritage data to allow for its greater valorization and dissemination. Despite this, uptake of CIDOC CRM at the ground level of Cultural Heriage (CH) practice is limited. Part of the reason behind this lack of uptake lies in the fact that ontologies are considered too complicated and abstract for application in real life scenarios. This paper presents the rationale behind and the design of a CIDOC CRM game, the intent of which is to provide a learning mechanism to allow learners of wide backgrounds and interests to approach CIDOC CRM in a hands-on and interactive fashion. The CIDOC CRM game consist of decks of cards and game boards that allow players to engage with the concepts of a formal ontology in relation to real data in an entertaining and informative way. It is argued that the CIDOC CRM Game can form an important part of introducing the basic elements of formal ontology and this standard to a wider audience in order to aid wider understanding and adoption of the same.

Abstract:
Improvement of construction industry will contribute to the economy of Malaysia because it is one of the five sectors used to calculate the national GDP. This fact is encouraging the Construction Industry Development Board (CIDB) of Malaysia to prepare many development plans like Roadmap 2003-2010, CIMP 2006-2015, and Roadmap 2011-2015. Adoption of the Industrialized Building System (IBS) is the step stone for all these plans. CIDB has created an indicator to assess the degree on industrialization for applied building system; IBS score. Furthermore, CIDB has specified the minimum values of this score for the building projects of government and private sector. This paper discusses the effects of adjusting these values on the structural design of an office building. The CIDB method of calculating the IBS score, the moment distribution method of structural analysis and BS8110 code of design will be used to analyze the selected case study.

Abstract:
Over the last years, many projects and institutions have worked on transforming object documentation from several existing cataloguing systems into a CIDOC Conceptual Reference Model (CIDOC CRM) compliant graph representation, as expressed in RDF. There were also various attempts to provide a generally valid path for the transfer of data from Lightweight Information Describing Objects (LIDO), CIDOC’s recommended XML Schema for metadata harvesting, into representations that are suitable for the Semantic Web. They all face the challenge that a detailed mapping, which fully exploits the CRM’s expressiveness and requires semantic assumptions that may not always turn out to be valid. Broad mappings, on the other hand, fail to leverage the potential of Semantic Web technologies. In this paper, we propose a method for using LIDO combined with an associated terminology as a means of evolving existing object documentation into CRM-based RDF representations. By clearly distinguishing between controlled vocabulary and ontology, it is possible to transform object data relatively easily into a minimized, though efficient structure using the CIDOC CRM ontology. This structure will open up the whole world of Semantic Web technologies to be used for further semantic refinement and data quality analysis through exploiting the underlying controlled vocabularies

Abstract:
Purpose The purpose of this paper is to present the development of an ontological model consisting of terms and relationships between these terms, creating a conceptual information model for the Built Cultural Heritage (BCH) domain, more specifically for preventive conservation. Design/methodology/approach The On-To-Knowledge methodology was applied in the ontology development process. Terms related to preventive conservation were identified by means of a taxonomy which was used later to identify related existing ontologies. Three ontologies were identified and merged, i.e. Geneva City Geographic Markup Language (Geneva CityGML), Monument Damage ontology (Mondis) and CIDOC Conceptual Reference Model (CIDOC-CRM). Additional classes and properties were defined as to provide a complete semantic framework for management of BCH. Findings A BCH-ontology for preventive conservation was created. It consists of 143 classes from which 38 originate from the Mondis ontology, 38 from Geneva CityGML, 37 from CIDOC-CRM and 30 were newly created. The ontology was applied in a use case related to the New cathedral in the city of Cuenca, Ecuador. Advantages over other type of systems and for the BCH-domain were discussed based on this example. Research limitations/implications The proposed ontology is in a testing stage through which a number of its aspects are being verified. Originality/value This ontological model is the first one to focus on the preventive conservation of BCH.

Abstract:
ABSTRACTTheStreptococcus mutanslrgABandcidABoperons have been previously described as a potential model system to dissect the complexity of biofilm development and virulence ofS. mutans. Herein, we have attempted to further characterize the Cid/Lrg system by focusing on CidB, which has been shown to be critical for the ability ofS. mutansto survive and persist in a nonpreferred oxygen-enriched condition. We have found that the expression level ofcidBis critical to oxidative stress tolerance ofS. mutans, most likely by impactinglrgexpression. Intriguingly, the impaired aerobic growth phenotype of thecidBmutant could be restored by the additional loss of either CidA or LrgA. Growth-dependent expression ofcidandlrgwas demonstrated to be tightly under the control of both CcpA and the VicKR two-component system (TCS), regulators known to play an essential role in controlling major catabolic pathways and cell envelope homeostasis, respectively. RNA sequencing (RNA-Seq) analysis revealed that mutation ofcidBresulted in global gene expression changes, comprising major domains of central metabolism and virulence processes, particularly in those involved with oxidative stress resistance. Loss of CidB also significantly changed the expression of genes related to genomic islands (GI) TnSmu1 and TnSmu2, the CRISPR (clustered regularly interspaced short palindromic repeats)-Cas system, and toxin-antitoxin (T/A) modules. Taken together, these data show that CidB impinges on the stress response, as well as the fundamental cellular physiology ofS. mutans, and further suggest a potential link between Cid/Lrg-mediated cellular processes,S. mutanspathogenicity, and possible programmed growth arrest and cell death mechanisms.IMPORTANCEThe ability ofStreptococcus mutansto survive a variety of harmful or stressful conditions and to emerge as a numerically significant member of stable oral biofilm communities are essential elements for its persistence and cariogenicity. In this study, the homologouscidABandlrgABoperons, previously identified as being highly balanced and coordinated duringS. mutansaerobic growth, were further characterized through the functional and transcriptomic analysis of CidB. Precise control of CidB levels is shown to impact the expression oflrg, oxidative stress tolerance, major metabolic domains, and the molecular modules linked to cell death and lysis. This study advances our understanding of the Cid/Lrg system as a key player in the integration of complex environmental signals (such as oxidative stress) into the regulatory networks that modulateS. mutansvirulence and cell homeostasis.

Abstract:
<p>Modelling cultural heritage is a research topic shared by a broad scientific community. Although this subject has been widely studied, it seems that some aspects still have to be tackled. This paper describes two CIDOC (ICOM’s International Committee for Documentation) Conceptual Reference Model (CRM) extension proposals (A & B) dedicated to structuring knowledge concerning historical objects and historical events. It focuses on multiple interpretations and sequential reality, this last being a concept which does not exist in CIDOC CRM but was originally developed in another conceptual model, the Multiple Interpretation Data Model (MIDM). To begin, an extensive description of MIDM concepts is given as well as a recall of its main peculiarities. It is followed by a mapping proposed to translate MIDM concepts into ontologies devoted to describing cultural heritage entities and activities, the CIDOC CRM and compatible models. Unfortunately, some MIDM concepts are not covered by this mapping because they do not match with existing CRM entities and properties, and this paper explains why an extension is necessary. It describes how the two versions of the extension proposal cover the missing MIDM concepts. One of these two versions, the proposal A, has been implemented as ontology in Protégé and has been tested through an instantiation phase using a real example. This instantiation phase is fully detailed. It shows that proposal A works coherently with CRM ontologies. On another hand, instantiation phase highlights improvements needs such as recording chronology in a structured way.</p><p><strong>Highlights:</strong></p><ul><li><p>Cultural Heritage modelling involves two different ontological concepts: reality and information held about it.</p></li><li><p>Historical Objects existence is a sequence made by events, stability periods and changes affecting it.</p></li><li><p>Multiple Interpretation Data Model mapping to CIDOC CRM and its extension proposal take into account difference between reality and information. Abstract:
Cell death-Inducing DNA Fragmentation Factor Alpha (DFFA)-like Effector (CIDE) proteins have emerged as lipid droplet-associated proteins that regulate fat metabolism. There are three members in the CIDE protein family—CIDEA, CIDEB, and CIDEC (also known as fat-specific protein 27 (FSP27)). CIDEA and FSP27 are primarily expressed in adipose tissue, while CIDEB is expressed in the liver. Originally, based upon their homology with DNA fragmentation factors, these proteins were identified as apoptotic proteins. However, recent studies have changed the perception of these proteins, redefining them as regulators of lipid droplet dynamics and fat metabolism, which contribute to a healthy metabolic phenotype in humans. Despite various studies in humans and gene-targeting studies in mice, the physiological roles of CIDE proteins remains elusive. This review will summarize the known physiological role and metabolic pathways regulated by the CIDE proteins in human health and disease.

Abstract:
The online dissemination of datasets is becoming common practice within the archaeology domain. Since the legacy database schemas involved are often created on a per-site basis, cross searching or reusing this data remains difficult. Employing an integrating ontology, such as the CIDOC CRM, is one step towards resolving these issues. However, this has tended to require computing specialists with detailed knowledge of the ontologies involved. Results are presented from a collaborative project between computer scientists and archaeologists that created lightweight tools to make it easier for non-specialists to publish Linked Data. Archaeologists used the STELLAR project tools to publish major excavation datasets as Linked Data, conforming to the CIDOC CRM ontology. The template-based Extract Transform Load method is described. Reflections on the experience of using the template-based tools are discussed, together with practical issues including the need for terminology alignment and licensing considerations.

Abstract:
Background. Infants whose mothers experience greater psychosocial stress and environmental chemical exposures during pregnancy may face greater rates of preterm birth, lower birth weight, and impaired neurodevelopment. Methods. ECHO.CA.IL is composed of two cohorts, Chemicals in Our Bodies (CIOB; n = 822 pregnant women and n = 286 infants) and Illinois Kids Development Study (IKIDS; n = 565 mother-infant pairs), which recruit pregnant women from San Francisco, CA and Urbana-Champaign, IL, respectively. We examined associations between demographic characteristics and gestational age, birth weight z-scores, and cognition at 7.5 months across these two cohorts using linear models. We also examined differences in biomarkers of exposure to per- and polyfluoroalkyl substances (PFAS), measured in second-trimester serum, and psychosocial stressors by cohort and participant demographics. Results. To date, these cohorts have recruited over 1300 pregnant women combined. IKIDS has mothers who are majority white (80%), whereas CIOB mothers are racially and ethnically diverse (38% white, 34% Hispanic, 17% Asian/Pacific Islander). Compared to CIOB, median levels of PFOS, a specific PFAS congener, are higher in IKIDS (2.45 ng/mL versus 1.94 ng/mL), while psychosocial stressors are higher among CIOB. Across both cohorts, women who were non-white and single had lower birth weight z-scores relative to white women and married women, respectively. Demographic characteristics are not associated with cognitive outcomes at 7.5 months. Conclusions. This profile of the ECHO.CA.IL cohort found that mothers and their infants who vary in terms of socioeconomic status, race/ethnicity, and geographic location are similar in many of our measures of exposures and cognitive outcomes. Similar to past work, we found that non-white and single women had lower birth weight infants than white and married women. We also found differences in levels of PFOS and psychosocial stressors based on geographic location.

Utilising agency theory, this research used primary data to identify the depth of the underlying structure and test the relationship between the variables. In addressing these issues, the study applied logistic regression to data collected from questionnaires, the study identifies the underlying structure of 9 items via factor analysis. The relationships between board committee size, board composition, remuneration committee, gender diversity, risk management committee, ownership concentration, audit committee, duality and firm’s performance measured by return on assets (ROA) were analysed by using logistic regression with the application of SAS(9.4) on data collected from 380 small and medium enterprises under the Construction Industry Development Board (CIDB) Malaysia. It was found that board size, board composition, remuneration committee, risk management committee and gender diversity has no significant impact on firm’s performance. While duality and audit committee have a significant positive relationship with firm’s performance. Meanwhile, ownership concentration has a significant negative relationship with firm’s performance. As a conclusion, the corporate governance mechanism has a significant impact on firm’s performance in the CIDB construction industry in Malaysia. The contribution of this study is deemed significant as this is the first study applied on CIDB registered enterprises in the Klang Valley, using a quantitative research design.

Abstract:
The perception of our heritage is based on sign-functions, which relate visual representations to cognitive types, allowing us to make perceptual judgements over physical objects. The recording of these types of assertions is paramount for the comprehension and analysis of our heritage. The article investigates a theoretical framework for the organization of information related to visual works on the basis of the identity and symbolic value of their single constituent elements. The framework developed is then used as a driver for the grounding of a new ontology called VIR (Visual Representation), constructed as an extension of CIDOC-CRM (CIDOC Conceptual Reference Model). VIR sustains the recording of statements about the different structural units and relationships of a visual representation, differentiating between object and interpretative act. The result, tested with data describing Byzantine and Renaissance artworks, presents solutions for describing symbols and meanings of iconographical objects, providing new clustering methods in relation to their constitutive elements, subjects or interpretations.

Abstract:
In this article we describe the use of the international standard for museum ontologies, CIDOC-CRM, to build a concrete ontology for ME, a virtual museum for the Emigration phenomena. Although the digital document repository is a conventional relational database, more abstract data models should be used to enable conceptual navigation over the information to help end-users (the museum visitors) to extract knowledge from the navigation (the visit). Thus, we will emphasize the design of a Reduced CRM-compatible form to describe the objects of our assets (people that emigrate in some moment to some other country), and the relations holding among them that better express the emigration movements. We also discuss the choice of RDF to expose the ontology triples via Apache Jena Fuseki server, a SPARQL end-point accessible over HTTP, and an engine (Jena ARQ) to query the RDF data. Finally, it was possible to transform these data into RDF and apply SPARQL queries, returning the desired results.

Abstract:
Abstract. In the heritage domain, capturing facts and knowledge for preventive conservation of Built Cultural Heritage (BCH) requires access to a large variety of data. It is a multidisciplinary activity and uses heterogeneous terminologies. In this regard, the BCH-ontology has been developed to facilitate integration and exchange of heterogeneous built cultural heritage information. The BCH-ontology reuses three already developed ontologies: Geneva City Geographic Markup Language (Geneva CityGML), Monument Damage ontology (Mondis), and CIDOC Conceptual Reference Model (CIDOC-CRM). Additionally, it provides a complete semantic framework by defining some classes and properties for improving BCH management. This paper presents the validation of the BCH-ontology ontological model to determine whether the ontology is able to represent BCH data under a preventive conservation approach. The San Luis seminary is a historical building built in the late XIX century in Cuenca-Ecuador and it is employed as use case. This validation allowed the identification of further use cases where the ontology offers a potential additional value in the BCH-domain.

Abstract:
The Cultural Heritage (CH) domain encompasses a wide range of different disciplines, serving the study, interpretation, curation, and preservation of objects, collections, archives, sites, and the dissemination of related knowledge. In this context, stakeholders generate, retrieve, and share a vast amount of diverse information. Therefore, information interoperability has been considered a crucial task, especially in terms of semantics. In this way, the CIDOC CRM (International Committee for Documentation Conceptual Reference Model) has been widely used as an underlying model that offers interoperability between CH domain metadata standards and ontologies. To the best of our knowledge, an overall review of mapping, merging, and extending this core ontology, as well as an aggregate table which classifies and correlates those ontologies and standards, has not yet been presented. Our study conducts an aggregate review of relevant published efforts and outlines the various associations between them, encapsulating the CIDOC CRM and its specialized models, as well. This work aims to further clarify the field and scope of the different works, identify their methods, and highlight the semantic overlap, or differences, between them.

By connecting via CIDOC CRM information about people, events, finds and places the goal was not only to make this information interoperable, but also to integrate the resulting knowledge graph into the exhibition, thus providing a further navigation level and enhancing the visitors’ experience.First, a short introduction to the existing exhibition and the presented project is given. In the second part, the scientific background of CIDOC CRM and its semantically enriched 3D content is outlined. In the third part the implementation and the project as a use case is described with respect to the data modelling and the integration of the semantic network into the 3-dimensional environment as well as the integration of spatial aspects and other internet resources.
