Abstract:

Sporulation of the yeast Saccharomyces cerevisiae is a process of cellular differentiation that occurs in MATa/MAT alpha diploid cells in response to starvation. The sporulation-specific genes DIT1 and DIT2, which are required for spore wall formation, are activated midway through the sporulation program, with maximal transcript accumulation occurring at the time of prospore enclosure. In this study, we have identified a negative regulatory element, termed NREDIT, that is located between the start sites of transcription of these divergently transcribed genes. This element, which prevents expression of the DIT1 and DIT2 genes during vegetative growth, reduces expression of a CYC1-lacZ reporter gene more than 1,000-fold and acts in an orientation- and position-independent manner. We found that the ability of NREDIT to turn of expression of the reporter gene and the chromosomal DIT1 and DIT2 genes in vegetative cells requires the Ssn6-Tup1 repression complex. Interestingly, NREDIT-mediated repression of the reporter gene is maintained during sporulation. Derepression during sporulation requires complex interactions among several cis-acting elements. These are present on an approximately 350-bp DNA fragment extending from NREDIT to the TATA box and an approximately 125-bp fragment spanning the TATA box of DIT1. Additionally, a region of NREDIT which is very similar in sequence to UASSPS4, an element that activates gene expression midway through sporulation, contributes both to vegetative repression and to sporulation-specific induction of DIT1. We propose a model to explain the requirement for multiple elements in overcoming NREDIT-mediated repression during sporulation.

Abstract:

Background: Non-enhancing black holes (neBHs) are more common in multiple sclerosis (MS) patients with longer disease durations and progressive disease subtypes. Objective: Our aim was to analyse the added value of neBHs in patients with clinically isolated syndromes (CISs) for predicting conversion to clinically definite MS (CDMS). Methods: Patients were classified based on the presence or absence of neBHs and on the number of Barkhof–Tintoré (B-T) criteria fulfilled. Dissemination in space (DIS) was defined as the presence of at least three of the four B-T criteria. Dissemination in time (DIT)1 was defined by simultaneous presence of enhancing and non-enhancing lesions. DIT2 was defined by simultaneous presence of neBHs and T2 lesions not apparent on T1-weighted images. Results: Focal T2-hyperintense brain lesions were identified in 87.7% of the 520 CIS patients, and 41.4% of them presented at least one neBH. Patients meeting DIS, DIT1, and DIT2 had a significantly higher rate of conversion to CDMS. After adjusting for DIS, only patients who fulfilled DIT1 preserved a significant increase in CDMS conversion. Conclusions: Non-enhancing black holes in CIS patients are associated with a higher risk of conversion to CDMS. However, the predictive value of this finding is lost when added to the DIS criteria.

Abstract:

The dityrosine layer is a unique structure present in the spore wall of the budding yeast Saccharomyces cerevisiae. The primary constituent of this layer is bisformyl dityrosine. A sporulation-specific protein, Dit1 is localized in the spore cytosol and produces a precursor of bisformyl dityrosine. Although Dit1 is similar to isocyanide synthases, the loss of Dit1 is not rescued by heterologous expression of the Pseudomonas aeruginosa isocyanide synthase, PvcA, indicating that Dit1 does not mediate isocyanidation. The product of Dit1 is most likely formyl tyrosine. Dit1 can produce its product when it is expressed in vegetative cells; however, formyl tyrosine was not detected in the crude cell lysate. We reasoned that formyl tyrosine is unstable and reacts with some molecule to form formyl tyrosine-containing molecules in the cell lysate. In support of this hypothesis, formyl tyrosine was detected when the lysate was hydrolyzed with a mild acid. The same property was also found for bisformyl dityrosine. Bisformyl dityrosine molecules assemble to form the dityrosine layer by an unknown mechanism. Given that bisformyl dityrosine can be released from the spore wall by mild hydrolysis, the process of formyl tyrosine-containing molecule formation may resemble the assembly of the dityrosine layer.

Abstract:

ABSTRACT The divergently transcribed DIT1 and DIT2 genes of Saccharomyces cerevisiae, which belong to the mid-late class of sporulation-specific genes, are subject to Ssn6-Tup1-mediated repression in mitotic cells. The Ssn6-Tup1 complex, which is required for repression of diverse sets of coordinately regulated genes, is known to be recruited to target genes by promoter-specific DNA-binding proteins. In this study, we show that a 42-bp negative regulatory element (NRE) present in the DIT1-DIT2 intergenic region consists of two distinct subsites and that a multimer of each subsite supports efficient Ssn6-Tup1-dependent repression of a CYC1-lacZ reporter gene. By genetic screening procedures, we identified DFG16, YGR122w, VPS36, and the DNA-binding proteins Rim101 and Nrg1 as potential mediators of NRE-directed repression. We show that Nrg1 and Rim101 bind simultaneously to adjacent target sites within the NRE in vitro and act as corepressors in vivo. We have found that the ability of Rim101 to be proteolytically processed to its active form and mediate NRE-directed repression not only depends on the previously characterized RIM signaling pathway but also requires Dfg16, Ygr122w, and components of the ESCRT trafficking pathway. Interestingly, Rim101 was processed in bro1 and doa4 strains but was unable to mediate efficient repression.

Abstract:

Abstract We previously identified a transcriptional regulatory element, which we call NREDIT, that is required for repression of the sporulation-specific genes, DIT1 and DIT2, during vegetative growth of Saccharomyces cerevisiae. Repression through this element is dependent on the Ssn6-Tup1 corepressor. In this study, we show that SIN4 contributes to NREDIT-mediated repression, suggesting that changes in chromatin structure are, at least in part, responsible for regulation of DIT gene expression. In a screen for additional genes that function in repression of DIT (FRD genes), we recovered alleles of TUP1, SSN6, SIN4, and ROX3 and identified mutations comprising eight complementation groups of FRD genes. Four of these FRD genes appeared to act specifically in NREDIT-mediated repression, and four appeared to be general regulators of gene expression. We cloned the gene complementing the frd3-1 phenotype and found that it was identical to SPE3, which encodes spermidine synthase. Mutant spe3 cells not only failed to support complete repression through NREDIT but also had modest defects in repression of some other genes. Addition of spermidine to the medium partially restored repression to spe3 cells, indicating that spermidine may play a role in vivo as a modulator of gene expression. We suggest various mechanisms by which spermidine could act to repress gene expression.

Abstract:

ABSTRACT Abietane diterpenoids are defense compounds synthesized by trees that are abundant in natural environments and occur as significant pollutants from pulp and paper production. Burkholderia xenovorans LB400 has diverse catabolic capabilities and represents an important group of heterotrophic bacteria in soil environments. The genome sequence of LB400 revealed homologs of the dit genes of Pseudomonas abietaniphila BKME-9, which encode abietane diterpenoid degradation. LB400 grew on abietic acid (AbA), dehydroabietic acid (DhA), palustric acid (PaA), and 7-oxo-DhA. A Xeotron microarray set, with probes for 8450 of the estimated 9000 LB400 genes, was used to compare the transcriptomes of LB400 growing on DhA versus on succinate. On DhA, 97 genes were upregulated, 43 of which were within an 80-kb cluster located on the 1.47-Mbp megaplasmid of LB400. Upregulated genes in this cluster encode a permease, a ring-hydroxylating dioxygenase system (DitA), a ring-cleavage dioxygenase (DitC), a P450 monooxygenase (DitQ), and enzymes catalyzing beta-oxidation-type reactions. Disruption of the ditA1 gene, encoding the alpha-subunit of DitA, abolished growth on these abietanes. Analyses of the metabolism of abietanes by cell suspensions of wild-type LB400 and the ditA1 mutant indicate a convergent pathway, with 7-oxo-DhA as a common intermediate for ring hydroxylation by DitA. Also, 7-oxo-PaA was identified as a metabolite of both AbA and PaA. Sequence analysis indicates that genes encoding this pathway have been horizontally transferred among Betaproteobacteria and Gammaproteobacteria.

ABSTRACT We have cloned and sequenced the dit gene cluster encoding enzymes of the catabolic pathway for abietane diterpenoid degradation by Pseudomonas abietaniphila BKME-9. Thedit gene cluster is located on a 16.7-kb DNA fragment containing 13 complete open reading frames (ORFs) and 1 partial ORF. The genes ditA1A2A3 encode the α and β subunits and the ferredoxin of the dioxygenase which hydroxylates 7-oxodehydroabietic acid to 7-oxo-11,12-dihydroxy-8,13-abietadien acid. The dioxygenase mutant strain BKME-941 (ditA1::Tn5) did not grow on nonaromatic abietanes, and transformed palustric and abietic acids to 7-oxodehydroabietic acid in cell suspension assays. Thus, nonaromatic abietanes are aromatized prior to further degradation. Catechol 2,3-dioxygenase activity of xylEtranscriptional fusion strains showed induction of ditA1and ditA3 by abietic, dehydroabietic, and 7-oxodehydroabietic acids, which support the growth of strain BKME-9, as well as by isopimaric and 12,14-dichlorodehydroabietic acids, which are diterpenoids that do not support the growth of strain BKME-9. In addition to the aromatic-ring-hydroxylating dioxygenase genes, thedit cluster includes ditC, encoding an extradiol ring cleavage dioxygenase, and ditR, encoding an IclR-type transcriptional regulator. Although ditR is not strictly required for the growth of strain BKME-9 on abietanes, aditR::Kmr mutation in aditA3::xylE reporter strain demonstrated that it encodes an inducer-dependent transcriptional activator of ditA3. An ORF with sequence similarity to genes encoding permeases (ditE) is linked with genes involved in abietane degradation.

Abstract:

ABSTRACT The 80-kb dit cluster of Burkholderia xenovorans LB400 encodes the catabolism of abietane diterpenoids. This cluster includes ditQ and ditU, predicted to encode cytochromes P450 (P450s) belonging to the poorly characterized CYP226A subfamily. Using proteomics, we identified 16 dit-encoded proteins that were significantly more abundant in LB400 cells grown on dehydroabietic acid (DhA) or abietic acid (AbA) than in succinate-grown cells. A key difference in the catabolism of DhA and AbA lies in the differential expression of the P450s; DitU was detected only in the AbA-grown cells, whereas DitQ was expressed both during growth on DhA and during growth on AbA. Analyses of insertion mutants showed that ditQ was required for growth on DhA, ditU was required for growth on AbA, and neither gene was required for growth on the central intermediate, 7-oxo-DhA. In cell suspension assays, patterns of substrate removal and metabolite accumulation confirmed the role of DitU in AbA transformation and the role of DitQ in DhA transformation. Spectral assays revealed that DitQ binds both DhA (dissociation constant, 0.98 ± 0.01 μM) and palustric acid. Finally, DitQ transformed DhA to 7-hydroxy-DhA in vitro. These results demonstrate the distinct roles of the P450s DitQ and DitU in the transformation of DhA and AbA, respectively, to 7-oxo-DhA in a convergent degradation pathway.

Abstract:

Sporulation in Saccharomyces cerevisiae includes the processes of meiosis and spore formation. The genes involved in this developmental process are tightly regulated at the level of transcription to ensure that genes are expressed at the correct time and level. The co-ordinated expression of middle sporulation genes is mediated by a key timing promoter element called the middle sporulation element (MSE). While this element sets the timing of gene expression to middle sporulation, in some cases, the level of expression is mediated by cis-acting auxiliary promoter elements. This study has addressed the role that auxiliary transcription factors play in fine-tuning of timing and level of expression of the MSE-regulated middle sporulation genes SPS18 and SPS19 and the mid-late sporulation genes DIT1 and DIT2. The MSE*SPS18/19 was shown previously to set the timing of expression of SPS18 and SPS19 to middle sporulation. In order to achieve the full level of meiotic activation, a novel bipartite auxiliary promoter element called the MAE (MSE-associated element) was required (Dalton, 2004). This study has revealed that proteins bind to specific regions of the MAE motif during sporulation in vitro and has attempted to isolate the proteins by affinity chromatography and identify them by mass spectrometry. The timing of expression of DIT1 and DIT2 during sporulation was of particular interest since two MSE-like elements had been identified in the promoter of the these genes (Hepworth et al., 1995). If these MSEs were functional, it was thought that auxiliary elements may delay expression of these genes until mid-late sporulation. This study has shown that the MSE*NRE confers a normal middle sporulation pattern of expression on a reporter gene. The DRE (DIT repressor element) previously identified by Bogengruber et al. (1998) was further characterised as an element that alters the level of expression conferred by an MSE without altering the timing. Several proteins were shown to bind to specific regions of the DIT promoter surrounding the DRE motif in vitro, with a different set of proteins binding during vegetative growth and sporulation. Attempts to isolate and identify these proteins by affinity chromatography and mass spectrometry are discussed.

Now, it is the world that high and new technology industries dominate. With the expansion of different industry chains and the trend of economic globalization, thousands of innovative solutions enter into the life of people. However, with the appearance of these ideas, initiators always face the challenge of presenting them. An intuitive and absorbing presentation plays the most important role of making the ideas accepted. As the saying goes, “No matter how good a movie is, it is boring without voice”. No matter how superior the products are, they will not be understood without perfect technical documents. This thesis presents the latest information typing architecture – DITA (Darwin Information Typing Architecture) which gives you an overview of technical presentations. As a newly developing XML-based (Extensible Markup Language) standard, DITA is not as popular as it ought to be. Seldom people even technical writers know about DITA and its characteristics. So far, the lack of practical materials leads to the difficulty for beginners to study DITA. The aim of this thesis is mainly to introduce DITA and make a technical tutorial. In order to strengthen the comprehension about DITA, the thesis makes a comparison with DocBook, another popular XML-based standard for technical writing and the most competitive standard of DITA. In the thesis, we collect a large number of materials of DITA and DocBook, and refine them for their comparison. For the practical tutorial, we make some simple examples in a DITA project and implement them on Serna Free, an XML editor. As a result, the thesis presents the detailed comparison between DITA and Docbook, and the tutorial includes the basic and vital part of DITA features. Abstract:

O presente estudo apresenta-se como um convite para a reflexão sobre o fazer psicológico e sua prática profissional. Trata-se de um exercício em que a pesquisa propõe-se a reverberar cristalizações e problematizar modelos e formas. O recorte empírico utilizado foram as vivências da pesquisadora como psicóloga no hospital psiquiátrico, no presídio, no consultório particular, na psicologia escolar, na saúde escolar, na educação especial, na formação de psicólogos, na saúde pública e no “divã eletrônico” das comunicações contemporâneas. Para cumprir este propósito, um memorial permitiu o percurso de exploração conceitual, seguindo pela intensidade de vivências, descrevendo e registrando a singularidade da pesquisadora em cada momento de experimentação. A genealogia se colocou como a oportunidade de detecção de emergências ante aquilo que se põe como molde ao exercício profissional regulamentado e aos protocolos de trabalho do fazer psicológico nas instituições de educação ou de saúde. Além dos afetos, desconfortos e dúvidas sentidos no percurso memorial, a escrita sistemática permitiu trazer as agitações e as intensidades do outro-em-nós, dando ao texto o atributo da interrogação vivencial. São interrogações vivenciais as pistas que conduzem ao texto autoral da tese, onde o plano teórico é o da experiência de habitar e ser habitado por terceiros-em-nós. A escrita sistemática se faz relatando/reavendo as sensações abertas pelo trabalho psicológico, revelando alguns dispositivos de poder/saber/subjetivação que compõem o quadro complexo da trama “psico-lógica” que fabrica seus outros. Deixando de lado os discursos classificatórios e prescritores das Psicologias, a tese apresentada versa sobre a alteridade e o devir humano, seguindo a trilha de autores como Nietzsche, Foucault, Deleuze, Guattari e Heidegger, entre outros. As conclusões são pela emergência de um fazer nômade, que não habite uma forma ou um lugar, mas que se faça em reinvenção incessante, estratégia de busca por uma ética da alteridade, que crie e recrie continuamente o psico-lógico. Esta reinvenção incessante ou auto produção permanente se estabeleceria por meio da conexão de espaços de escuta, acolhendo o estranhamento e experimentando, com alegria, a diferenciação. A tese se afirma pela defesa de uma abordagem que aceite e proponha a Psicologia como lugar criativo, capaz de destravar a máquina de guerra nas instituições de ensino ou de saúde contra preconceitos, segregações e classificações identitárias, ousadas na invenção de entornos, de si e de mundos.<br>El presente estudio es una invitación a la reflexión sobre el hacer psicológico e su práctica profesional. Es un ejercicio en que la investigación tiene como objetivo reverberar cristalizaciones y cuestionar modelos y formas. La corte empírica usada fueron las experiencias de la investigadora como psicóloga en el hospital psiquiátrico, en la prisión, en la clínica privada, en la psicología escolar, en la salud escolar, en la educación especial, en la formación de los psicólogos, en la salud pública y en el “diván electrónico” de las comunicaciones contemporáneas. Para lograr este propósito, un texto de memorias permitió lo curso de exploración conceptual, seguindo la intensidad de las existencias, describiendo y registrando la singularidad de la investigadora en cada momento de experimentación. La genealogía se puso como la oportunidad de descubrimiento de emergencias ante de eso que si pone como el molde al ejercicio profesional regulado y los protocolos de trabajo del hacer psicológico en las instituciones de educación o de salud. Además de los afectos, las dudas y el malestar experimentado en el trayecto de memoria, la escritura sistemática permitió traer las agitaciones y las intensidades del otro-en-nosotros, dando al texto el atributo vivencial interrogativo. Las interrogaciones vivenciais son las pistas que conducen al texto de la tesis, realizado por el cartógrafo y psicodramatista Lerinha, dónde lo plan teórico es el de la experiencia de habitar y ser habitado por terceros-en-nosotros. La escritura sistemática és hecha relatando/reavendo las sensaciones creadas por el trabajo psicológico, revelando algunos dispositivos del poder/saber/subjetivación que componen el cuadro complejo de la trama “psico-lógica”, que fabrica sus otros. Dejando al lado los discursos calificativos y prescritores de las Psicologías, el presente estudio discute el alteridad y el devir humano, siguiendo los pasos de autores como Nietzsche, Foucault, Deleuze, Guattari y Heidegger, entre otros. Las conclusiones son por la emergencia de un hacer nómade, que no habita una forma o un lugar, pero eso se hace en el reinvenção incesante, una estrategia de la búsqueda para una ética del alteridad que crea y recrea continuamente el psico-lógico. La reinvenção incesante o la autoprodução permanentes se establecerían por la conexión de espacios de escucha, dando la bienvenida a el estranhamento e intentando, con felicidad, la diferenciación. El presente estudio se afirma por la defensa de un espacio que acepta y propone la Psicología como el lugar creativo, capaz de desbloquear la máquina de guerra en las instituciones de educación o de salud contra lo prejuicio, la segregación y las clasificaciones identitárias, atreviéndose en la invención del entornos, de sí mismo y de mundos.

Abstract:

Detta kandidatarbete fokuserar på att undersöka aspekter som kan förstärka en användares upplevelse inom digitala spel. De aspekter som vi valt att fokusera på är användandet av Oculus Rift och Motion Capture då de tar upp viktiga punkter som Virtual Reality, närvaro och inlevelse i spel. Vi valde även att fokusera vår produktion mot skräckgenren då detta är ett område vi båda har stor passion för i diverse media. I vårt arbete har vi fått fram en hypotes om att spel som fokuserar på att lämna karaktären i ett tomt skal (ingen personlighet), lämnar en större chans för inlevelse hos spelaren då användarens egna känslor speglas på karaktären. Användandet av Oculus Rift och realistiska röresler via Motion Capture har en tendens att även stärka detta.<br>Detta är en reflektionsdel till en digital medieproduktion.

No. of bitstreams: 2 515.pdf: 1408433 bytes, checksum: 608f803979e2a5605fc728df43592d5d (MD5) license.txt: 1748 bytes, checksum: 8a4605be74aa9ea9d79846c1fba20a33 (MD5) Previous issue date: 2005<br>Esta tese apresentada no formato de três artigos científicos procurou compreender como os fonoaudiólogos vêm enfrentando o problema da violência familiar contra crianças e adolescentes e como este tema vem sendo abordado na produção científica da área.O pressuposto central deste trabalho é de que existem especificidades da atuação e da formação fonoaudiológica que propiciam a experiência com os maus-tratos no cotidiano profissional, mas ao mesmo tempo, dificultam o enfrentamento destes casos.O primeiro artigo teve o objetivo de chamar a atenção do fonoaudiólogo para esse grave problema, discutindo seu papel enquanto profissional integrante da rede de proteção à infância e sua importância na identificação, condução e prevenção dos maus tratos.Por se tratar de um assunto ainda pouco tematizado na área, este trabalho procurou ser didático nos seus propósitos de orientar os profissionais brasileiros sobre a importância de se capacitarem para um melhor atendimento.O segundo e o terceiro artigo foram baseados em dados originais de um inquérito realizado com fonoaudiólogos do município do Rio de Janeiro no ano de 2003. Estes trabalhos procuraram compreender as dificuldades enfrentadas por este profissional diante dos casos de maus-tratos buscando outras vias explicativas, além da falta de informação e qualificação. Além disso, os resultados deste inquérito possibilitaram conhecer a ocorrência da violência familiar na população que recebe atendimento fonoaudiológico.Além do caráter descritivo e exploratório deste estudo inédito no país e na literatura de língua inglesa, a tese como um todo, teve também um caráter bibliográfico já que analisou todos os estudos encontrados sobre Fonoaudiologia, distúrbios da comunicação e violência familiar revelando uma escassez de publicações internacionais e nacionais acerca deste problema.<br>O isolamento que caracteriza a atuação do fonoaudiólogo, a tradição de uma prática corretivo-normatizadora, uma prática clínica pouco embasada teórica e metodologicamente e ainda, o distanciamento das instituições públicas fizeram com que o problema dos maus-tratos permanecesse à margem da pauta de debates da Fonoaudiologia no Brasil. A compreensão destes fatores é fundamental para que o processo de capacitação e disseminação de informação para esta categoria profissional seja efetivo.

O objetivo geral foi o de propor um trabalho a partir do gênero meme em aulas de Língua Portuguesa, com foco em análise linguística/semiótica. Como objetivos específicos elencamos, definir o que é meme, analisar memes sob uma perspectiva dialógica, multimodal e multissemiótica. A aplicação da proposta de trabalho ocorreu em uma escola da Rede Estadual de Ensino de São Paulo, localizada no município de Mogi das Cruzes, na zona periférica. A turma escolhida para a aplicação é do 9º ano do Ensino Fundamental. Abordamos, além do meme, outros gêneros textuais para abarcar a intertextualidade presente neste tipo de texto. Como metodologia realizamos 8 aulas com foco em uma exposição final de curadoria. Como referencial teórico, propomos criar uma definição formal de "Meme de Internet" que pode ser usada para caracterizar e estudar mensagens instantâneas em contextos acadêmicos, como ciências sociais, comunicação e humanidades. Para isso realizamos um estudo a partir das pesquisas sobre memes de Dawkins (1993), Blackmore (1999) e Sperber (1996). Para o estudo do meme da perspectiva do gênero discursivo, nos apoiamos nos estudos teóricos de Miller (2009), Bakhtin (1997), Bazerman (2005) e Kristeva (2005). The general objective was to propose a work from the meme genre in Portuguese Language classes, focusing on linguistic / semiotic analysis. As specific objectives, we define meme, analyze memes from a dialogic perspective, multimodal and multisemiotic. The application of the work proposal occurred in a school of the State Educational Network of São Paulo, located in the municipality of Mogi das Cruzes, in the peripheral zone. The class chosen for the application is the 9th grade of Elementary School. We address, in addition to meme, other textual genres to encompass the intertextuality present in this type of text. As a methodology, we conducted 8 classes focusing on a final curatorial presentation. As a theoretical reference, we propose to create a formal definition of "Internet Meme" that can be used to characterize and study instant messages in academic contexts such as social sciences, communication and the humanities. For this, we performed a study based on the research on memes by Dawkins (1993), Blackmore (1999) and Sperber (1996).
