Abstract:
A fate map has been constructed for the shoot apical region of the embryo of the dicotyledonous plant Arabidopsis thaliana using spontaneously arising clonal albino sectors caused by the chloroplast mutator 1–2 mutation. Chimeric seedlings exhibiting albino sectors shared between the cotyledons and first true leaves revealed patterns of organ inclusion and exclusion. Frequencies of clone sharing were used to calculate developmental distances between organs based on the frequency of clonal sectors failing to extend between different organs. The resulting fate map shows asymmetry in the developmental distances between the cotyledons (embryonic leaves) which in turn predicts the location of the first post-germination leaf and the handedness of the spiral of leaf placement around the central stem axis in later development. The map suggests that embryonic leaf fate specification in the cotyledons may represent a developmental ground state necessary for the formation of the shoot apical meristem.

Abstract:
We have analyzed lineages of cells labeled by intracellular injection of tracer dye during early zebrafish development to learn when cells become allocated to particular fates during development, and how the fate map is organized. The earliest lineage restriction was described previously, and segregates the yolk cell from the blastoderm in the midblastula. After one or two more cell divisions, the lineages of epithelial enveloping layer (EVL) cells become restricted to generate exclusively periderm. Following an additional division in the late blastula, deep layer (DEL) cells generate clones that are restricted to single deep embryonic tissues. The appearance of both the EVL and DEL restrictions could be causally linked to blastoderm morphogenesis during epiboly. A fate map emerges as the DEL cell lineages become restricted in the late blastula. It is similar in organization to that of an amphibian embryo. DEL cells located near the animal pole of the early gastrula give rise to ectodermal fates (including the definitive epidermis). Cells located near the blastoderm margin give rise to mesodermal and endodermal fates. Dorsal cells in the gastrula form dorsal and anterior structures in the embryo, and ventral cells in the gastrula form dorsal, ventral and posterior structures. The exact locations of progenitors of single cell types and of local regions of the embryo cannot be mapped at the stages we examined, because of variable cell rearrangements during gastrulation.

Abstract:
The product of the maternal effect gene, bicoid (bcd), is a transcription factor that acts in a concentration-dependent fashion to direct the establishment of anterior fates in the Drosophila melanogaster embryo. Embryos laid by mothers with fewer or greater than the normal two copies of bcd show initial alterations in the expression of the gap, segmentation and segment polarity genes, as well as changes in early morphological markers. In the absence of a fate map repair system, one would predict that these initial changes would result in drastic changes in the shape and size of larval and adult structures. However, these embryos develop into relatively normal larvae and adults. This indicates that there is plasticity in Drosophila embryonic development along the anterior-posterior axis. Embryos laid by mothers with six copies of bcd have reduced viability, indicating a threshold for repairing anterior-posterior mispatterning. We show that cell death plays a major role in correcting expanded regions of the fate map. There is a concomitant decrease of cell death in compressed regions of the fate map. We also show that compression of the fate map does not appear to be repaired by the induction of new cell divisions. In addition, some tissues are more sensitive to fate map compression than others.

A segmented body plan is conserved in vertebrates and arthropods. Comparative studies implicate a conserved mode of A-P axis patterning and segmentation among vertebrates: Wnt signaling is involved in fate map patterning along the A-P axis and in segmentation in the posterior region of the embryo. On the other hand, comparative studies in arthropods have revealed distinct modes of development between long and short germ insects, which differ both morphologically and genetically. In the short germ insect Tribolium, a Wnt activity gradient contributes to A-P axis patterning and generates a posterior Tc-cad expression gradient that regulates segmentation through a pair-rule gene clock, forming segments sequentially as in vertebrates. In contrast, instead of Wnt activity, a hierarchy of regulatory genes regionalizes the blastoderm and defines segments simultaneously in the long germ insect Drosophila. In Tribolium, Tc-zen-1, Tc-otd-1 and Tc-cad play key roles in patterning serosa, head and trunk regions, respectively, of the blastoderm fate map, which are impacted by changes in Wnt activity levels. However, interactions between these genetic factors have not been described. My work revealed that cross talk between the Wnt and Dpp signaling pathways regulates the expression of Tc-zen-1 to determine the serosa. Furthermore, mutually repression between Tcotd-1 and Tc-cad defines the head and trunk regions while mutual repression between Tc-zen-1 and cad determines the posterior extent of the dorsal serosa. Analysis of target genes of the posterior Tc-cad gradient indicates that the Tc-cad gradient regulates the serial expression of gap genes, which are predominately regulators of Hox genes. Thus the posterior Tc-cad gradient determines segment formation through regulation of pair-rule genes in the insect segmentation clock, and defines segmental identity through regulation of gap genes. Given its effect on Tc-zen-1 and Tc-cad, the Wnt activity gradient is a key organizer of the Tribolium blastoderm fate map. Since homologs of these genes as well as the Wnt signaling pathway have also been identified in several other short germ band insects, and affect cell fates along the A-P body axis, this work provides a new paradigm for the short germ mode of development to guide studies in other arthropods.

Abstract:
Key physicochemical properties for a wide spectrum of chemical pollutants are unknown. This thesis analyses the prospect of assessing the environmental distribution of chemicals directly from supervised learning algorithms using molecular descriptors, rather than from multimedia environmental models (MEMs) using several physicochemical properties estimated from QSARs. Dimensionless compartmental mass ratios of 468 validation chemicals were compared, in logarithmic units, between: a) SimpleBox 3, a Level III MEM, propagating random property values within statistical distributions of widely recommended QSARs; and, b) Support Vector Regressions (SVRs), acting as Quantitative Structure-Fate Relationships (QSFRs), linking mass ratios to molecular weight and constituent counts (atoms, bonds, functional groups and rings) for training chemicals. Best predictions were obtained for test and validation chemicals optimally found to be within the domain of applicability of the QSFRs, evidenced by low MAE and high q2 values (in air, MAE≤0.54 and q2≥0.92; in water, MAE≤0.27 and q2≥0.92).
Las propiedades fisicoquímicas de un gran espectro de contaminantes químicos son desconocidas. Esta tesis analiza la posibilidad de evaluar la distribución ambiental de compuestos utilizando algoritmos de aprendizaje supervisados alimentados con descriptores moleculares, en vez de modelos ambientales multimedia alimentados con propiedades estimadas por QSARs. Se han comparado fracciones másicas adimensionales, en unidades logarítmicas, de 468 compuestos entre: a) SimpleBox 3, un modelo de nivel III, propagando valores aleatorios de propiedades dentro de distribuciones estadísticas de QSARs recomendados; y, b) regresiones de vectores soporte (SVRs) actuando como relaciones cuantitativas de estructura y destino (QSFRs), relacionando fracciones másicas con pesos moleculares y cuentas de constituyentes (átomos, enlaces, grupos funcionales y anillos) para compuestos de entrenamiento. Las mejores predicciones resultaron para compuestos de test y validación correctamente localizados dentro del dominio de aplicabilidad de los QSFRs, evidenciado por valores bajos de MAE y valores altos de q2 (en aire, MAE≤0.54 y q2≥0.92; en agua, MAE≤0.27 y q2≥0.92).

Taste buds are chemosensory endorgans embedded in the oral epithelium composed of cells that undergo continuous replacement. Mature taste cells live on average 10-14 days and are replaced by new cells when they die. However, the mechanism by which taste cells are produced and integrated into the taste bud as mature taste cells remains unknown. Previous studies approached this issue from either cell cycle gene expression properties or lineage tracing of precursor cells. In our study, we apply a new fate mapping technique that combines these two ideas. This technique, Mosaic Analysis with Double Markers, allows for simultaneous gene knockout and subsequent tracking of single cells. This allows us to study the potency of precursor cells supplying the taste bud while analyzing how gene function regulates the maturation pathway these taste cells take. The following experiments illustrate the initial phase of this investigation.

This work is a computational mapping of the phase space of iterated maps. Initially, a review of the real Hénon map is presented, aiming at the identification of patterns in the stability regions of the parameter space. Then, the algorithm developed is extended to allow complex variables, while still requiring parameters to be real. This procedure permits the observation of different stable loci in phase space. Finally, developed tools and observations are applied in a comparative study of the generalized cubic Hénon map.
Este trabalho lida com o mapeamento computacional do espaço de fase de mapas iterativos. Inicialmente é feita uma revisão sobre o mapa de Hénon real, tendo por objetivo a identificação de padrões nas regiões de estabilidade de seu espaço de parâmetros. Em seguida, o algoritmo desenvolvido para tal intento é estendido para o caso em que as variáveis da transformação são considerados como números complexos. Os parâmetros, contudo, serão mantidos no domínio dos reais durante esse processo. Esse procedimento permitirá a observação de áreas estáveis antes não encontradas no espaço de fase. Por fim, as ferramentas e observações feitas serão utilizadas para o estudo do mapa generalizado de Hénon de ordem cúbica.

Abstract:
This thesis describes a doctoral project which has addressed some of the problems of automatically performing cartographic generalization in a holistic manner, that is, processing the map features in the context of the whole map rather than individual features in isolation. The approach is based on two key ideas: firstly, that the map surface can be represented by a structure based on simplicial complexes which provides useful relationships for topology and proximity and facilitates many of the fundamental generalization operations. Secondly, that the epistemological structures needed for generalization can be represented by a hierarchy of "context" frames, each of which encapsulate the knowledge required to recognize, generalize and resolve a cartographic situation. A data structure that uses simplicial complexes to represent map objects has been designed and implemented. Each object is described by a set of two-dimensional simplices (triangles) that are maintained in the form of a constrained Delaunay triangulation. This structure gives a fully connected two-dimensional plenum that stores important spatial relationships such as "enclosed", "adjacent" and "between" explicitly. This simplicial data structure (SDS), as it is called, can be used directly to perform several types of operations necessary for automatic generalization, for example, automatic overlap detection, displacement, merging, enlargement, simplification of building outlines and skeletonization. Algorithms for many of these operators have been implemented while others are proposed. Pseudo-code and descriptions are used to document many of these operators, results are given and discussed. A frame-based architecture is proposed which provides a framework for the representation and application of knowledge for generalization. The project was funded by an EPSRC CASE studentship in collaboration with the Ordnance Survey.

Abstract:
The regulation of the serum triglyceride responses to fat ingestion have been examined in normolipidemic men. To evaluate the existing methods for comparing chylomicron-triglyceride clearance, the oral and intravenous fat tolerance tests and a steady state duodenal perfusion method were compared. Good correlations (r > 0.8) were found between each of these methods. Since the intravenous fat tolerance test is independent of fat absorption, these data suggested that the serum triglyceride response to fat feeding was largely determined by the rate of chylomicron-triglyceride clearance. To determine the influence of the quantity and type of meal fat on postprandial serum triglyceride concentrations, the serum triglyceride responses to three different doses of dairy cream, and to standard doses of olive and sunflower oil were examined. For a given type of fat, the magnitude of postprandial lipemia (the integrated serum triglyceride excursion) varied directly with the quantity of fat in the meal. This finding suggested that the chylomicron- triglyceride clearance system(s) did not become saturated even after large fat meals. In addition, it appeared that the hormonal factors released in response to fat ingestion (some of which are known to increase lipoprotein lipase activity in vitro) did not increase the rate of chylomicron-triglyceride clearance. If the quantity of fat in a meal was fixed, then postprandial lipemia increased with increasing saturation of the triglyceride fatty acids. These differences did not appear to reflect differences in triglyceride absorption. Since acute fat feeding per se did not appear to stimulate chylomicron-triglyceride clearance, the effects of dietary proteins and carbohydrates were studied. The addition of up to 35g protein to a standard test meal did not affect postprandial lipemia. These results were supported by the observation that protein ingestion did not affect intravenous fat tolerance. Postprandial serum triglyceride concentrations were significantly influenced by carbohydrate ingestion. Fructose (50g) and sucrose (100g) markedly increased postprandial lipemia, although glucose ingestion did not. In agreement with earlier studies, glucose ingestion decreased serum triglyceride concentrations 2 hours after the meal. This effect was abolished by intraduodenal fat administration and by substituting starch for glucose in the test meal. The effects of glucose could be reproduced by iso-osmotic quantities of urea, however. These findings suggested that glucose ingestion did not increase chylomicron -triglyceride clearance. It is more likely that glucose delayed the absorption of triglycerides by slowing gastric emptying, and that this effect was partly related to the increased osmolarity of glucose- containing meals. The effects of chronic exercise on postprandial lipemia and chylomicron-triglyceride clearance were determined in endurance- adapted athletes. The serum triglyceride responses to large and small fat meals were lower in athletes than in sedentary men with comparable fasting triglyceride concentrations. These differences were not eliminated by a single bout of acute exercise in the sedentary men. The clearance of intravenously administered lntralipid, and chylomicron -triglyceride clearance assessed from steady state chylomicron-triglyceride concentrations during duodenal fat perfusion were faster in athletes than in the sedentary men. These data suggested that the low postprandial lipemia in athletes reflects increased chylomicron-triglyceride clearance caused by increased activity of the triglyceride clearing system(s). Given these considerations. it appears that the pathway(s) for chylomicron triglyceride clearance are extremely efficient in normal men and that these pathways are not subject to acute physiological regulation.

Recent gas discoveries in the eastern Mediterranean Sea have led to multiple operations with substantial economic interest, and they are accompanied by the risk of oil spills and their potential environmental impacts. In this this study we compute the probability of an area being polluted by oil. The first stage of this computation is to determine what the likely scenarios for oil spills are, where the areas of higher oil spill probability are and what the expected size of the spill is. This study was performed as part of the RAOP-MED project, which considered ship collision scenarios, other accidental spill from ships and rigs, and accidents that might occur during fueling operations. The results of the project include a map of oil spill probability for the eastern Mediterranean that details different scenarios, as well as a map of the maximal spill size. We use these results to create possible oil spill scenarios and run Monte-Carlo simulations of the oil spill’s fate. The simulations use the MEDSLIK oil spill propagation model, forced by the realistic atmospheric and oceanic conditions that exist off the Israeli coast, as outlined by the SKIRON and SELIPS numerical models. Potential risk sources in the area are the ship traffic that enters and leaves the Suez channel, as well as the offshore platforms on the Nile Delta and in the Israeli exclusive economic zone. We also examine the impact of the alongshore current on the probability and severity of the pollution.

Abstract:
A model framework for natural water has been developed using computational chemistry techniques to elucidate the interactions between solvated munition compounds and eight common ions in naturally occurring water sources. The interaction energies, residence times, coordination statistics, and surface preferences of nine munition related compounds with each ion were evaluated. The propensity of these interactions to increase degradation of the munition compound was predicted using accelerated replica QM/MM simulations. The degradation prediction data qualitatively align with previous quantum mechanical studies. The results suggest that primary ions of interest for fate and transport modeling of munition compounds in natural waters may follow the relative importance of SO₄²⁻, Cl⁻ ≫ HCO₃⁻, Na⁺, Mg²⁺ > Ca²⁺, K⁺, and NH₄⁺.
