Abstract:
The thesis focuses on the creation of functional requirements for an information system based on process analysis of an organization. In the theoretical part introduces the reader to the basic concepts related to business processes, their modeling and relationship with the company information system. Then, two approaches to analysing the functioning of the organization are presented, namely the approach of consultancy company Logio and the MMABP methodology. The practical part describes a real project of process analysis and creation of functional requirements for IS of a trading company. The MMABP approach is then applied to the same company. In conclusion, suitability of both approaches is evaluated and observed differences between them are identified.

Abstract:
Main objective of this graduation thesis is clarification of informations about human emontions and its recognition and classification on basis of generally known methods. Among generally known methods belongs classification based on mimic and pantomimic expression basis and on voice tone basis. This graduation thesis is primary focused on human emotions recoginition and classification on text messages analysis. Specifically anger and joy. A Czech database in lemma form was crated for this method and it contains emotion functional words. It was made by translation of English emotion functional words and it is divided to emotion key words, emotion modification words and emotion phrases. Also was made special database of neutral words, which are removed from emotions classification except emotion phrases comparation. A degrees were assigned to emotion key words and phrases and this assignment was made by more people. That guarantee better objectivity of the database. Values of single emotion words and phrases might be influenced by emotion modification words, words that contains gradation, negation or punctuation. Output of this graduation thesis is application in JAVA language. That application after insertion input text message compare single words with all available databases and count resultant emotion rate for joy and anger emotions. Evaluation involve also single words, sentences and paragraphs. Application was designed in NetBeans with Swing GUI Builder.

Abstract:
The object of this diploma thesis is to perform Functional Hazard Assessment of small four-seat aircraft according to Federal Aviation Regulations Part 23, which would be similar to present aircrafts on market. Input data were acquired by research of systems aircrafts use on current market. On this basis the Functional Hazard Assessment was performed ad aircraft level. Total loss of power supply was qualified as Catastrophic therefore is used in following assessment. A preliminary failure rate assessment of typical parts used in electrical system was performed at the end of diploma thesis. For the most crucial parts a simple model was created and failure rate computed.

Master's thesis focuses on processing fMRI data, which are mapping blood oxygenation level dependence in a state of brain activity. Usable and necessarily preprocessing tech- niques of the data, together with two main analysis approaches are introduced. The area of univariate methods, especially general linear model and multivariate principal or independent component analysis is explained. Practical application of the methods involved on the real fMRI data set is implemented. Relevant results as well as theirs mutual possible comparison is presented.

Abstract:
At the beginning this master's thesis includes of a comprehensive review of aircraft accidents in this category, 2-6-digit aircraft for passenger transport. Since this work focused on autopilot, so naturally there is a basic overview of most common autopilots, which can be found in these aircraft now, but in the future. Functional hazard analysis (FHA) for the 4-seater plane for passenger services primarily investigates cases of catastrophic malfunction, which in most cases accompanied by the likelihood taken from different databases. The airplane, which is created for this analysis will preferably equipped with instruments for IFR flights. There is also a brief overview of the regulations necessary for the installation of these systems in the airplane. At the end of this work is to design the dashboard, a design layout of equipment for future aircraft, with an emphasis on maximum transparency.

Abstract:
This diploma thesis deals with an analysis of subject’s movement during measurements with funcional magnetic resonance imaging (fMRI). It focuses on methods of a movement artifacts detection and their removal in fMRI images. Thesis deals with metrics which are used for the movement rate of measured subjects evaluation. Metrics and a correction of movement are implemented into the programme in MATLAB. Comparison of subjects suffering from Parkinson’s disease with a group of healthy control was carried out. Tresholds of individual metrics were suggested and a criterion for the removal of subjects with high movement rate was determined.

Functional magnetic resonance imaging (fMRI) is recent important method, used in neuroimaging. The aim of this thesis is to develop software tool for comparison of two methods for functional and effective connectivity estimation. In this thesis are described the basics of magnetic resonance imaging, fMRI, basic terms of fMRI experiments and generally are described methods of functional and effective connectivity. Then are more detailed mentioned methods of dynamic causal modeling (DCM), Granger causal modeling (GCM) and independent component analysis (ICA). Practical implementation of DCM in toolbox SMP and ICA in toolbox GIFT is also mentioned. In purpose to describe behavior of DCM and GCM in dependence on several parameters are performed Monte Carlo simulations. Then the concept and realization of software tool for simulating connectivity and comparison of DCM and GCM are described. Finally results of DCM and GCM comparison and results of Monte Carlo simulations are discussed.

The aim of this diploma thesis is real-time fMRI neurofeedback. In this case, the activity of amygdala is monitored and controled by an emotional regulatory visual task. A procedure to process measured data online and to incorporate it into the stimulus protocol has been proposed. A pilot study was carried out. Offline analysis of measured data was performed, including evaluation of the results of the analysis. The data is processed in MATLAB using the functions of the SPM library.

The brain; complex system people want to know about but still they are at the beginning of understanding it. There has been a lot of neuroimaging systems since developement of modern technologies and magnetic resonance imaging is one of them. In last days it isn't enough to examine only structural character of brain, the scientists are dealing with functional states more and more; the functional magnetic resonance imaging is perfectly good tool for this. There is a big amount of researches concerning individual brain regions but also a lot of them dealing with communication across the brain to clear up the causes of human behavior and functional failures. This thesis introduces the brain connectivity exploration, it uses the parcellation by anatomical atlases and it tries to use the knowledge of graph theory as one of the options to determine relations between brain centres and regions. The thesis introduces the software created for extraction of connectivity matrix resulting in graph processing and visualization.

Práce se věnuje problematice zabezpečení fungujícího systému dalšího vzdělávání dospělých. Záměrem práce je vymezit hlavní konstrukční prvky tohoto systému. Východiskem pro stanovení jednotlivých systémotvorných prvků se stala komparační analýza systémů vzdělávání dospělých ve vybraných zemích EU. Reprezentativní skupina byla vybrána na základě srovnání stavu vzdělávání dospělých v jednotlivých zemích EU. Mezinárodní komparace poznatků získaných sekundární analýzou zdrojových materiálů, především zahraniční literatury, statistických údajů a výzkumných zpráv odborných institucí, představuje na příkladech konkrétních zemí hlavní části utvářející strukturu systému dalšího vzdělávání. Analytická zjištění jsou následně využita pro zpracování dalších částí práce, které se zabývají detailním rozpracováním jednotlivých hlavních konstrukčních prvků systému dalšího vzdělávání a sestavením možného návrhu systému vzdělávání dospělých v podmínkách ČR.

Abstract:
This dissertation examines the possibility of private sector involvement in financing the Czech prison system. In the Western World, this form of provision has now become common practice. The paper explores the possibilities of both full and partial participation of the private sector in the provision of one of the restrictive services that in the Czech Republic are delivered exclusively by the state. The theoretical section discusses different alternatives regarding the financial provision through public-private partnerships (PPP projects). These are viewed as part of a wider and comprehensive area of public contracting. Due to the absence of this form of provision in the Czech Republic, all information regarding this alternative has been sourced from foreign prison systems where private forms of prison service have a long tradition (e.g. the concept of privatization by Charles Logan). The findings are then applied and compared with the foundations of the Czech prison system (whose primary role is security and specialist provision) with respect to the economic efficiency of the whole system. A case study is presented which outlines different projections regarding operating costs in a sample of three American prisons with the aim to compare the estimated and real costs depending on the form of provision, i.e. by state or through private management. The research section of the dissertation uses data from the Feasibility study of building a private prison in the Czech Republic. Using calculated values, CBA analysis is employed to evaluate three possible alternatives of financing the construction of a private prison. To evaluate the costs, the following methods were used: the Public Sector Comparator, the DBFO model (Design -- Build -- Finance -- Organize) and the BOT model (Build -- Organize -- Transfer) which primarily utilizes the work potential of prisoners in relation to the increase of return on investment in penitentiary provision. The results of the BOT model showed that the mere existence of participation of a private partner in the Czech prison system can be beneficial as it introduces an important element of competition and basic principles of market economy into the system. However, greater efficiency can only be achieved provided that a more efficient system of settlement of outstanding debts of prisoners is employed. This requires a more sophisticated policy for employing prisoners.

Abstract:
Functional brain connectivity is a marker of the brain state. Growing interest in the examination of large-scale brain network functional connectivity dynamics is accompanied by an effort to find the electrophysiological correlates. The commonly used constraints applied to spatial and spectral domains during EEG data analysis may leave part of the neural activity unrecognized. A proposed approach blindly reveals multimodal EEG spectral patterns that are related to the dynamics of the BOLD functional network connectivity. The blind decomposition of EEG spectrogram by Parallel Factor Analysis has been shown to be a useful technique for uncovering patterns of neural activity where each pattern contains three signatures (spatial, temporal, and spectral). The decomposition takes into account the trilinear structure of EEG data, as compared to the standard approaches of electrode averaging, electrode subset selection or using standard frequency bands. The simultaneously acquired BOLD fMRI data were decomposed by Independent Component Analysis. Dynamic functional connectivity was computed on the component’s time series using a sliding window correlation, and functional connectivity network states were then defined based on the values of the correlation coefficients. ANOVA tests were performed to assess the relationships between the dynamics of functional connectivity network states and the fluctuations of EEG spectral patterns. Three patterns related to the dynamics of functional connectivity network states were found. Previous findings revealed a relationship between EEG spectral pattern fluctuations and the hemodynamics of large-scale brain networks. This work suggests that the relationship also exists at the level of functional connectivity dynamics among large-scale brain networks when no standard spatial and spectral constraints are applied on the EEG data.

Abstract:
This study is an attempt to identify the general principles and the functions of animation and investigate the possibilities of combining two separate genres: documentary and animation. Its central focus is "What can animation bring into the field of documentary film?" Chapter Two glances at the long-lasting relationship of animation and documentary, comparing a number of definitions for both fields, looks for a definition. Additionally, it lists various handmade animation techniques with several examples and tries to categorize different functions of animation. The Third Chapter analyzes a selection of films (A Is for Autism, Doctors' Life Between Life and Death, Ecumenopolis: City Without Limits and The People Who Try to Save the World) in the light of these functions. These case studies also include interviews with the directors, which explain their thinking processes and reasons for some of their choices. As a result, this study concludes in the thought that combining animation within the documentary film can create a meaningful form; a whole which is far more than sum of its parts.

Diploma thesis deals with solving of the problem with heat shield used in a turbocharger for heavy duty vehicles. The description of the problem origin with focus on environmental standarts and therefore a need of changes in turbocharger construction, is included. Further, the procedure for finding the component failure causes using the results of stress tests and analyses performed is described step by step. Most of the practical part is focused on a use of quality tools for finding a root cause of heat shield failure and also on advanced material analysis, verifying the results from quality analysis performed. An the end of the thesis there are suggested and accepted measures for elimination of similar failure recurrence and recommendations for further development.

This work deals with using modern active functional blocks in electronic circuits. These blocks have better features than classical operational amplifiers and are characterized especially by working in current mode. Therefore these blocks can be used in higher frequencies. Using those blocks it is possible to design e.g. electronically variable-frequency filters of types low-pass filter, high-pass filter, band-pass filter, etc. Then it is also possible to easily realize electronically variable-frequency oscillators. This work is focused on some of these blocks, their basic characteristics and principles. Also three oscillators with current conveyors of second generation are designed. Its made simulation, sensitivity and tolerance analysis and magnitude stabilization. Everything is performed in OrCAD PSpice program. These made oscillators are electronic tunable in the band frequency ones of MHz.

The diploma thesis covers themes of pollution intensity of production, informal environmental regulation and voluntary approaches. The theoretical part of thesis consists of main theories and empirical results of environmental regulation and impacts on manufacturing production. In the practical part author presents the econometric model of emission intensity equilibria is designed. Plants observations are gathered from IRZ registry in period 2005-2011 and air pollution is proxied by PM10 and C8H8 emissions. Following econometric analysis of emission intensity equilibria measures an influence by factors of production function and environmental regulation variables on intensity. As results have shown, significance of factors such as voluntary approaches, IPPC and socio-economic specifics haven't been proved. On the other hand statistically significant factors are firm's size and average wage of employees.

The master thesis deals with the joint EEG-fMRI analysis based on a heuristic model that describes the relationship between changes in blood flow in active brain areas and in the electrical activity of neurons. This work also discusses various methods of extracting of useful information from the EEG and their influence on the final result of joined analysis. There were tested averaging methods of electrodes interest, decomposition by principal components analysis and decomposition by independent component analysis. Methods of averaging and decomposition by PCA give similar results, but information about a stimulus vector can not be extracted. Using ICA decomposition, we are able to obtain information relating to the certain stimulation, but there is the problem in the final interpretation and selection of the right components in a blind search for variability coupled with the experiment. It was found out that although components calculated from the time sequence EEG are independent for each to other, their spectrum shifts are correlated. This spectral dependence was eliminated by PCA / ICA decomposition from vectors of spectrum shifts. For this method, each component brings new information about brain activity. The results of the heuristic approach were compared with the results of the joined analysis based on the relative and absolute power approach from frequency bands of interest. And the similarity between activation maps was founded, especially for the heuristic model and the relative power from the gamma band (20-40Hz).

The aim of this thesis is to create an exploratory tool for functional magnetic resonance imaging data, which allows quickly and easily making a selection of persons and areas suitable for group analysis of connectivity. In the first chapters of this work is mentioned history of brain research and comparison of methods used in functional imaging. Next they are discussed the theoretical basis of fMRI methods, such as the formation of BOLD signal, acquisition parameters of MRI images and methods for designing experiments. The following chapter describes in detail the analysis of recorded data from the pre-processing to the interpretation of results. The last chapter of the first part describes problems of group analysis in SPM8 software. The second half of this work is dedicated to the description of developed program from data input to saving the results, including detailed descriptions of key features. In conclusion, there is a chapter characterizing the application of developed program on real data from clinical studies, including the results and evaluation of the usability of program. The program will mainly be used in neuroscience research.

The aim of the present study was to investigate the expression, localization, and function of organic cation transporter 3 (OCT3, Slc22a3) and multidrug and toxin extrusion protein 1 (MATE1, Slc47a1) in the rat placenta. Using qRT-PCR, Western blotting and immunohistochemical techniques, we demonstrated abundant expression of OCT3 on the basolateral, i.e., fetus-facing side of the placenta, and MATE1 on the apical, i.e., maternal side of the placenta. It's malfunctions result in severe growth disorders and even lethality of affected cells. On the contrary, plant cells do not exhibit such dramatic phenotype of ARP2/3 complex mutations like it is by animals. It is possible that just the different life strategies of plants and animals contribute to differences in a way how animal and plant cells use their cytoskeleton, where ARP2/3 complex is it's part as well. It is highly conserved 7 protein complex from yeast to human. His main functions are creation of new "de novo" actin filaments, actin branched filaments network. Some of the parasite organisms are capable of missusing its nucleator activity to actively move inside of host cell. Pavel Jůda - Abstract The cell nucleus is a complex cellular organelle. The nucleus and nuclear processes are organized into functionally and morphologically separated nuclear subcompartments. This thesis is particularly concerned with the three following nuclear subcompartments: sites of DNA replication, Polycomb bodies and nuclear inclusions constituted of inosine monophosphate dehydrogenase 2 (IMPDH2). First, we examined the relationship between MCM proteins and DNA replication. Using immunofluorescent labeling of cells extracted prior fixation and applying cross-correlation function analysis, we showed that MCM proteins are present at the sites of active DNA synthesis. Our results contributed to the solving of the first part of so-called MCM paradox. Second, we studied the structural basis of the Polycomb bodies. Based on fluorescence microscopy studies, Polycomb bodies have been considered to be the nuclear subcompartments formed by the accumulation of Polycomb proteins in the interchromatin compartment. Arabidopsis thaliana trichomes are large unicellular epidermal outgrowths with a specific development and intriguing shape, which makes them an excellent cell type for our research of cell polarization mecha- nisms. Cell polarity is essential for plant development and the exocyst complex is one of its key regulators. It is an octameric protein complex that mediates polarized exocytosis and growth by targeted tethering of secretory vesicles to the plasma membrane. Its EXO70 subunit functions as a landmark for exocytosis site and physically binds the target membrane through interaction with phospholipids. A remarkable multipli- cation of EXO70 subunit paralogs in land plant genomes is well documented, but the functional diversity of these paralogs remains to be described. In trichomes we revealed the specific role of the EXO70H4 paralog in secondary cell wall deposi- tion, especially in callose synthase delivery. Grazing seems to be not only means of conserving species diversity of grasslands but also - in many cases - of its increasing. This thesis tries to find out the mechanisms of grazing that result in increased or decreased species diversity. The experiment was proceeded in Slupenec, a part of Český Krumlov, where horse pastures are situated. In order to compare grazing and mowing I collected phytosociological data from plots 1 x 1 mš. I also collected data about soil moisture, composition and pH in order to find out the main gradients in vegetation. The vegetation data from plots 20 x 20 cmš were collected before and after grazing on three pasturelands. In the chosen locality, higher level of plant species diversity have been proven on pastures in comparison with meadows. There is significantly higher percentage of plots contributing to the higher level of ß diversity on pastures than on meadows. At the same time the variability of vegetation was in most cases explained by the categorial variable pasture / meadow. Concerning selectivity of grazing, it has been proven that horses prefer grazing on species with greater cover abundance. The plots with lower rate of grazed species have got higher ß diversity. Due to two experimental models, in which was tested the influence of selected Eds, my work is divided into two parts: A) On the boar model (Sus scrofa) was tested effect of selected EDs (zearalenone (ZEN), di(2-ethylhexyl) phthalate (DEHP), vinclozolin (VIN) on the course of capacitation, acrosome responses in vitro and changes in the detection and localization of selected proteins. B) On the fish model (Perca fluviatilis L.) was tested the influence of the selected ED- bisphenol A (BPA) on the motility and velocity of fish sperm movement. Results Mammalian model In mammalian model the course of capacitation and acrosome reaction was significantly influencing by the examined EDs in comparision with control samples. The increase of the number of marked cells during capacitation and reduce of the number of marked cells after AR compared with the differences between experimental and control samples was confirmed by the flow cytometry method. At higher concentrations EDs clearly inhibited acrosome response and thus reduce the number of sperm capable of fertilization. 4 Abstract Mechanism of fusion of intracellular membranes in eukaryotic cells involves several protein families including soluble N-ethylmaleimide-sensitive-factor attachment protein receptor (SNARE) proteins and Sec1/Munc-18 related proteins (SM proteins). It is known that the transport is evolutionary conserved from yeast to man. Therefore for facilitating of the research, we can use simple eukaryotes Saccharomyces cerevisiae. Mammalian SNARE protein syntaxin 16 has a yeast homologue Tlg2p which is used in this study as a model for studying affects of phosphorylation to the syntaxin 16 function. Also their binding partners, SM proteins mVps45p (mammalian) and yeast Vps45p are homologous. Phosphorylation of SNARE proteins is known as a possible way of regulation of membrane fusion. Abolishment of one of the putative phosphorylation sites in Tlg2p protein, serine 90 leads to dominant effects on the exocytic and endocytic pathways. The work presented in this study shows some phenotypes of mutants based on this phosphorylation site of protein Tlg2p. Those mutants are S90A (cannot be phosphorylated) and S90D (phosphomimetic - acid carboxyl group mimics phosphate group). BACKGROUND: The inactivation of the tumor suppressor gene BRCA1 is a predisposing factor for a breast/ovarian cancer development. Formation of cancer-specific alternative splicing variants with aberrant biological properties can represent additional mechanism decreasing the overall BRCA1 activity in DNA double strand break (DDSB) repair. In this study, we analyzed BRCA1 alternative splicing variants BRCA114-15 and 17-19 ascertained previously during the screening of high-risk breast cancer individuals. METHODS: We established a stable MCF-7 cell line-based model system for an in vitro analysis of BRCA1 variants. Using this system, we analyzed the impact of BRCA114-15 and 17-19 variants on DNA repair kinetics using comet assay and confocal immunomicroscopy. The capacity of DNA repair was assessed directly by an in vitro NHEJ assay and indirectly by a mitomycin C sensitivity test. The proliferation activities were determined by a clonogenic assay and growth curves. RESULTS: Overexpression of BRCA114-15 and 17-19 increases the endogenous level of DNA damage, slows down the DDSB repair, and decelerates the initial phase of radiation-induced foci formation and prolongs their persistence. Understanding the mechanisms of transcriptional regulation and the constraints that operate in gene promoter sequences is the key step in understanding the evolutionary conservation of transcriptional regulation. It is well known that regulatory regions with the same expression outputs do not have to share the sequence similarity. The most important elements in regulatory sequences are transcription factor binding sites and their position relocation does not usually influence the expression output. The least complex transcriptional regulation is characteristic for housekeeping genes. For their expression they require only basal core promoter elements (sometimes only CpG islands are sufficient) and general transcription factors, so they can be transcribed easily and immediately whenever they are needed. In this study we focused on transcriptional regulation of invertebrate amphioxus (Branchiostoma floridae) housekeeping genes in vertebrate systems. hPrp8 is an essential pre-mRNA splicing factor. This highly conserved protein is a component of the U5 small ribonucleoprotein particle (U5 snRNP), which constitutes one of the building blocks of the spliceosome. hPrp8 acts as a key regulator of spliceosome activation and interacts directly with U5 snRNA and with the regions of pre-mRNA that are involved in the transesterification reactions during splicing. Mutations in hPrp8 have been shown to cause an autosomal dominant form of retinitis pigmentosa (RP), an inherited disease leading to progressive degeneration of retina. In this study, we analyzed the effects of the RP-associated mutations on the function of hPrp8. Using BAC recombineering, we created mutant variants of hPrp8-GFP construct and we generated stable cell lines expressing the recombinant proteins. The mutant proteins were expressed and localized to the nucleus. However, one of the missense mutations affected the localization and stability of hPrp8. Further experiments suggested that RP-associated mutations affect the ability of hPrp8 to interact with other components of the U5 snRNP and with pre-mRNA. Proper eye development depends on expression and mutual regulation of many genes. Anterior segment dysgenesis (ASD) are a highly heterogeneous group of diseases exhibiting all types of Mendelian inheritance, which manifest as combination of congenital abnormalities of the cornea, iris, anterior chamber angle or lens. Screening of genes associated with ASD does not often lead to the identification of the underlying genetic cause implying that there are still novel variants or genes to be discovered. Molecular genetic analysis in 12 probands with ASD using Sanger and whole-exome sequencing were performed. Functional analysis by Exon trapping assay was provided in variants predicted to effect pre-mRNA splicing. Four PAX6 mutations evaluated as pathogenic or likely pathogenic in a heterozygous state were found in four probands c.183C˃G; p.(Tyr61*), c.1032+1G>A, c.1183+1G>T and c.622C>T; p.(Arg208Trp). One proband was found to be a compound heterozygote for c.244A>G; p.(Met82Val) and c.541delG; p.(Glu181Lysfs*26) mutations in FOXE3. In 7 probands, no potentially pathogenic variants were identified. Schistosomiasis is a serious infectious disease that afflicts over 200 million people in tropical and subtropical regions. It is caused by Schistosoma blood flukes that live in human blood vessels and obtain nutrients from host hemoglobin, which is degraded by digestive proteases. Current therapy relies on a single drug and concern over resistance necessitates new drug development. In Schistosoma mansoni, cathepsin B1 (SmCB1) is a critical digestive protease that is a target molecule for therapeutic interventions. This thesis provides a comprehensive characterization of SmCB1 focused on structure-activity relationships and inhibitory regulation based on six crystal structures solved for SmCB1 molecular forms and complexes. Abstract:
IST2 is known as a gene encoding in the model yeast Saccharomyces cerevisiae a membrane protein, that is studied thanks to a unique way of biogenesis and trafficking that apparently does not use classical secretory pathway. Although the gene was named more than ten years ago according to the phenotype of cells with its deletion (Increased Sodium Tolerance), the role of this protein in cell tolerance to toxic sodium has not been elucidated. Our searches in databases revealed that similar proteins are encoded in the genomes of other species of yeast, but none of them has been studied so far. In this work, four new strains lacking IST2 have been constructed in the genetic backgrounds differing by the presence of genes encoding transport systems for accumulation of potassium (Trk1, Trk2), for export of surplus potassium cations (Tok1, Ena1-5, Nha1) and for export of toxic cations lithium and sodium (Ena1-5, Nha1). Plasmid carrying the gene coding IST2 sequence has also been conctructed. The effect of IST2 deletion in different genetic backgrounds was studied by phenotypic tests on solid and liquid media. It was found that IST2 probably does not play a role in osmotolerance in general (absence of the phenotype of IST2 deletion on high concentrations of KCl), but its presence affects ability of the cells...
