Abstract:
Many factors may explain why certain transposable elements (TEs) spread in some species and not others. On the one hand, they include processes that affect the rate of transposition, such as differences in the regulation of expression; on the other hand, they include characteristics of a genome that affect the consequences of transposition. In particular genome size may have an effect: a genome that is large due to non-essential repetitive DNA may be permissive for TE movement, as insertion events are less likely to be deleterious. Genome size may also help explain the pattern of TE distributi

The genomes of a further four B. fragilis strains, LS66, GNAB92, RD48 and BE1 were sequenced and analysed. Bacteria's ability to pass entire genes between one another, a process called Horizontal Gene Transfer (HGT), has a major impact on bacterial evolution. In an ongoing project at Harvey Mudd, computational methods have been used to catalogue the HGT events that have impacted a group of closely related bacteria. This thesis builds on that project, by improving our ability to identify gene families --- groups of genes in different strains that are related. The dinoflagellates are a diverse group of mostly marine eukaryotes that have a propensity for both HGT and plastid endosymbiosis. Many dinoflagellates are predators and can ac

Abstract:
This study is the first to define the S. violaceoruber species group and shows that a number of named species including S. coelicolor, S. lividans and S. griseoruber, amongst others, to be the same species, forming a tight clade in a multigene analysis. Comparisons were made to strains of S. grisells to determine the overall similarity in the context of studying horizontal gene transfer of the streptomycin biosynthetic gene cluster. All type strains grouping with S. violaceorllber-are considered to be synonyms of this species. Phylogenetic analysis was done using the house-keeping genes 16S rR

Thesis (Ph. D.)--Massachusetts Institute of Technology, Dept. of Biology, 2006.<br>"February 2006."<br>Includes bibliographical references.<br>Horizontal gene transfer plays an important role in bacterial evolution. Although acquisition of foreign DNA can be beneficial to cells, it can also be detrimental. Therefore, cells that possess mechanisms to regulate horizontal gene transfer likely have a competitive advantage. Similarly, several mobile genetic elements possess mechanisms that regulate transfer. This regulation maintains stability and promotes dissemination of the element, thereby ensu

Abstract:
Experimental evolution has been used to investigate both general and specific evolutionary processes. More recently, it has also been used to resolve protein-protein interactions. Viruses assemble through a series of protein-protein interactions which must remain more favorable than any competing off-pathway reaction. By constructing chimeric viruses with genes or segments of genes from another species, foreign elements are introduced into this system of assembly. Characterization of the resulting chimeras provides information about which proteins interact, the protein-protein interacting inte
