Full textAlgae developments in open-channel networks induce strong constraints for the network management. The physical and chemical nuisances linked to these developments require alternative management strategies. The thesis proposes an original method for these algae management based on the hydraulic control of the system using flushing-flows. These flushes consist in detaching a part of the fixed algae by increasing the hydraulic shear stress exerted on the biomass fixed on the substratum. The re-suspension of algae in the water column induces a turbidity peak which also has to be controlled. The proposed approach aims at characterizing and modelling the processes of algae development, detachment and transport during the flushes. Experimental monitoring of the growth phase is conducted in experimental flumes. The biomass samples are used to calibrate a model of algal growth which integrates the hydrodynamic effect and the algae sensitivity in the Med iterranean region. A model of the fixed and drift algae dynamics in response to a flush is then developed and calibrated on the observerd turbidity plumes. Finally, a control framework based on a linear model is proposed for the turbidity control during a flush. An open-loop control is first developed, then an adaptative feedback controller is tested to estimate unknown parameters such as initial biomass

Full textThe study of lotic invertebrate communities in 220 stations spread over several malagasy hydrological basins has permitted to reveal for the whole group of taxons the presence of : a basic cenotic structure on the Western side, a more complex structure on the Eastern side. Both depending on altitude and plant parameters. Nevertheless, these general structures are only surface similarities and can be influenced by various parameters according to the families observed : Leptoceridae, Hydropsychidae and Baetidae. We have also compared the wildlife structures in the main watercourses with those in the tributaries, and the discovery of vicarions enabled us to make a comparison between the structures of the different communities in the basins composed of microendemic species. Finally, we have determined an index to assess the effects of deforestation by giving a weight of the various kinds of Hydropsychidae- the weight depending then on their sensitivity to the type of plant cover

Full textExploring temporal databases with suitable data mining methods have been the subject of several studies. However, it often leads to an excessive volume of extracted information and the analysis is difficult for the user. We addressed this issue and we specically focused on methods that synthesize and filter extracted information. The objective is to provide interpretable results for humans. Thus, we relied on the notion of partially ordered sequence and we proposed (1) an algorithm that extracts the set of closed partially ordered patterns ; (2) a post-processing to filter some interesting patterns for the user and (3) an approach that extracts a partially ordered consensus as an alternative to pattern extraction. The proposed methods were applied for validation on hydrobiological data from the Fresqueau ANR project. In addition, they have been implemented in a visualization tool designed for hydrobiologists for water course quality analysis

Full textZooplankton play a pivotal role in the energy transfer through the oceanic food webs and in the biogeochemical carbon cycle within marine ecosystems. The entire community recycles CO2 by consuming photosynthetically fixed carbon and respiring it thereafter. Vertical migrants transport stored carbon and respire it at depth, thus, contributing to its export from the epipelagic zone. Active respiratory flux has not been measured in the Arctic despite the high potential for transport due to the strong contribution of the seasonal migrant Calanus hyperboreus to zooplankton biomass. This thesis exploits a quasi-annual time series of zooplankton biomass and respiration profiles to: (1) quantify this process in the Beaufort Sea; (2) improve our knowledge on the seasonal fluctuations of the vertical distribution of seven key arctic copepods; and (3) track the life cycle of Calanus hyperboreus. This large herbivore contributed 45% to the zooplankton biomass and performed the most extensive vertical migration. Its seasonal ascent, ranging about 200 m, and those of lesser magnitude of C. glacialis and the small omnivore Oithona similis, coincided with the ice algae and phytoplankton blooms. Despite vigorous winter reproduction at depth, a precocious ice break-up, and high spring-summer primary production, weak recruitment to copepodite stage caused C. hyperboreus population growth to stagnate. In their mesopelagic habitat, the highly abundant omnivore Metridia longa, and Microcalanus pygmaeus, could have exerted a control on this population by intercepting C. hyperboreus eggs floating toward the surface. The cryophilic Pseudocalanus spp. remained year-round in the cold epipelagic zone while the mesopelagic Triconia borealis, likely a semi-parasite of C. hyperboreus, was associated with it in the warmer Atlantic layer. Temperature had little effect on the vertical displacements of arctic copepods. The Calanus-dominated large zooplankton was responsible for 89% of zooplankton grazing on the April-July gross primary production. Carbon transport below 100 m and 200 m depth, mediated by the Calanus species, was of the same magnitude as the gravitational fluxes of particulate organic carbon to these depths. These results stress the importance of including active transport by large zooplankton migrants in carbon budgets of the Arctic Ocean.

Full textThe quality of ecosystem services provided by lakes is related to the ecosystem structure and functioning. Protecting water bodies is therefore a global goal that requires a better understanding of their function, a monitoring and a water quality assessment. Explaining spatio-temporal heterogeneities of physico-chemical parameters and phytoplankton has been a recurrent ecological and hydrobiological issue. Understanding the dynamics of these heterogeneities is an essential prerequisite for objectively assessing, protecting and restoring freshwater ecosystems. Moreover, three-dimensional (3D) and taking into account and drivers of these heterogeneities are essential prerequisites for theoretical and applied limnology. Concerning the monitoring, spatio-temporal heterogeneities are responsible of uncertainties on the representativeness of the data versus the whole lake which might be questionable and needs to be verified. In Europe, the Water Framework Directive (WFD) initiated in 2000 defines a framework for managing and protecting water bodies in Europe. The classification of water bodies into ecological status is a key issue for the implementation of that framework. For lakes and reservoirs, the assessment of this status is based on biological, physico-chemical and hydro-morphological indicators. Physico-chemical and phytoplankton indicators are calculated based on four observations at an unique sampling station over the growing season, this evaluation being assessed one year for a six-year management plan. In this context, this thesis focuses on the complexity of lakes functioning and the capability of three-dimensional (3D) models to reproduce their functioning. The contribution of 3D models is presented i) for understanding the functioning of lakes of different sizes, ii) coupled to satellite observations, for studying of the influence of wind forcing and hydrodynamics on phytoplankton abundance and spatial heterogeneities, iii) in the context of the WFD, for assessing uncertainties in the lake ecological status assessment. To do that, two 3D models have been created and analyzed, one for Lake Créteil (42 ha) and another for Lake Geneva (580 km2). Lake Créteil 3D model was validated by using high frequency data recorded at three stations. It reproduces well the complex hydrodynamic functioning of the lake, its thermal structure, the alternation between thermal stratification episodes and mixing events, and internal waves. Lake Geneva 3D model was validated by using monthly and bimonthly data at two stations. It reproduces also properly the hydrodynamic functioning of the lake and the seasonal variability of biological and physico-chemical parameters. Simulation results highlight physical and hydrodynamic mechanisms responsible for the occurrence of seasonal hot-spots in phytoplankton abundance. In the context of the WFD, simulation results show also a strong spatial variability of lake ecological status depending on the timing of the four sampling dates as well as the location of the sampling station. These results were also used to assess to representativeness of sampling stations. The results of this thesis suggest that i) the functioning of lakes of different sizes is complex and physical processes generates spatio-temporal heterogeneities, ii) wind and hydrodynamics influence the abundance and the spatial distribution of phytoplankton et iii) spatio-temporal heterogeneities can bias our evaluation of lake ecological status in the WFD

Full textIn the past decade, more and more types of cells have been shown to be capable of probing the mechanics of their environment by application of forces. The stiffness of the environment strongly influences a host of cellular parameters including cell adhesion and mechanics. In separate studies, the spatial distribution of ligands, modulated by chemical patterning of a target surface, has been shown to strongly influence cell adhesion and mechanics. However, the cross-talk between the two phenomena has not been much explored, partly because patterned functionalization of soft substrates is an engineering challenge. To address this issue, we have developed a simple and technique named "reverse contact printing" for fabrication of nanometric protein patches on PDMS (polydimethylsiloxane) elastomer. My PhD work consisted of deciphering the molecular mechanisms that underlie this technique. We realized that the rate of transfer crucially depended on the molecular groups on the protein and on the nature of the PDMS surface. We used atomic force microscopy (AFM) force measurements to measure PDMS elasticity as well as protein-substrate interactions to understand the molecular mechanism governing the transfer. We have identified that a successful reverse transfer is facilitated by the grafting of appropriate chemical groups on the protein, and depends on the PDMS surface treatment and elasticity. We also studied adhesion and mechanics of T lymphocytes on PDMS. We found that surprisingly T lymphocytes spread more on softer than on harder PDMS. In on-going pilot experiments, cells on patterned soft PDMS seem to exhibit different behavior as compared to cells on patterned glass

The work reflects the process of the research team formation. For the first time the periodization of formation and development of the Dnepropetrovsk hydrobiological school is proposed and four main periods are highlighted. It is revealed that such recognized scholars as D.A. Svirenko (1927–1941), G.B. Melnikov (1944–1973) A.I. Dvoretsky (from 1976) were leaders of Dnepropetrovsk hydrobiological school at different periods of its development. It is shown that the initial period of the scientific work of the famous scientisthydrobiologist, polar, academician P.P. Shirshov had a significant influence on the formation of a scientific outlook of the scientist in the future. The basic theoretical and practical achievements received by scientists in the study of Kakhovskoe and Dniprodzerghinskoe reservoirs located upon the Dnieper river; rivers of Donbass and Pryazov’ye, water-accumulating reservoirs of the Crimea, water ecosystems of Prydnieprov’ye are outlined. Innovative areas of research, started by scientists from the hydrobiological school, in particular, the study of technical, space hydrobiology and freshwater radioecology in Ukraine are designated.

Full textIn urban area, managed aquifer recharge (MAR) systems raises hydrological connectivity between surface and groundwater. These infiltration practices are the cause of many disturbances in groundwaters (e.g. increase of thermal variations, decrease of dissolved oxygen or enrichment in organic matter) but associated consequences on microbial compartment remains unclear. The main aim of the thesis is to determine the effects of stormwater runoff infiltration on microbial communities of groundwater, in terms of abundance, activities and bacterial diversity. Based on environmental changes associated to MAR practices and bacterial community analyses, a fundamental question is to assess the importance of dispersal (e.g. transfers) and selection by abiotic factors (e.g. nutrients availability) on groundwater communities assemblage. This study is based on field experiments with two complementary strategies of sampling: an active one (i.e. groundwater sampling) and a passive one (incubation of artificial substrate). Communities’ description was made by next-generation sequencing (i.e. Illumina MiSeq) of rrs gene. The results showed a significant influence of MAR practices on microbial communities. Growth, activities and diversity of groundwater micro-organisms were mainly stimulated by biodegradable dissolved organic carbon enrichment associated to MAR practices. Nonetheless, this impact was reduced in systems where the vadose zone is thick (> 10 m) and acts as a physical, chemical and biological filter between the infiltration basin and the aquifer. Low similarities between bacterial communities of infiltration waters and bacterial communities of groundwaters reveal that vadose zone is effective on the retention of bacteria in studied systems. To conclude, this thesis constitutes the first major study that aimed to quantify microbial compartment response to disturbances caused by MAR practices in urban area. It also opens new perspectives on assessment tool for groundwater quality

Full textThe assessment of water quality in the Rio Grande, a tributary basin of the Paraíba do Sul, was performed by monitoring physical-chemical, microbiological and hydrobiological parameters to check their correlation with changes in the diversity of habitats and microhabitats and determine the impact of modification of water quality on biological communities in the future. Monitoring physical, chemical and biological water was conducted at eleven points in Bom Jardim, São Sebastião do Alto and Santa Maria Madalena (RJ) in eight collection campaigns in the months of June, August and December 2008, May, April , July and October 2009 and January 2010. The parameters analyzed include metals (arsenic, barium, cadmium, lead, copper, chromium, mercury and zinc), phenols, dissolved oxygen, fecal coliforms, pH, biochemical oxygen demand, total nitrogen, ammonia, nitrites, nitrates, total phosphorus, temperature, turbidity, total solids and phytoplankton, zooplankton and zoobenton. Collections and analyses were performed according to Standard Methods for the Examination of Water and Wastewater (APHA, 2005). The data was converted to quality indexes - water quality index (WQI), toxicity index (TI), trophic state index (TSI), index of water quality for protection of aquatic life and aquatic communities (LAI) and Shannon-Wiener index (H'). Examination of the and relationships among variables and indices showed that while the WQI and LAI consistently pointed to good water quality, the biological indices indicated poor water quality. It was also verified that at points where there were higher concentrations of toxic substances, phosphorus and organic matter, non-tolerant species were absent from the hydrobiological communities (phytoplankton, zooplankton and zoobenton), suggesting contamination by industrial wastes.
A avaliação da qualidade da água do Rio Grande, afluente da bacia do Rio Paraíba do Sul, foi realizada através do monitoramento de parâmetros físicos e químicos, microbiológicos e hidrobiológicos para verificar sua correlação com alterações na diversidade de habitats e microhabitats e determinar o impacto da modificação da qualidade de água sobre as comunidades biológicas. O monitoramento da qualidade da água foi realizado em onze pontos nos municípios de Bom Jardim, São Sebastião do Alto e Santa Maria Madalena (RJ) em oito campanhas de coleta nos meses de junho, agosto e dezembro de 2008; maio, abril, julho e outubro de 2009 e janeiro de 2010. Os parâmetros quantificados incluem metais (arsênio, bário, cádmio, chumbo, cobre, cromo, mercúrio e zinco), fenóis, oxigênio dissolvido, coliformes termotolerantes, pH, demanda bioquímica de oxigênio, nitrogênio total, amônia, nitritos, nitratos, fósforo total, temperatura, turbidez, sólidos totais e fitoplâncton, zooplâncton e zoobenton. As coletas das amostras e as análises físicas e químicas, microbiológicas e hidrobiológicas foram realizadas conforme os procedimentos dispostos no Standard Methods for the Examination of Water and Wastewater (APHA, 2005). Os dados gerados foram convertidos em índices de qualidade índice de qualidade da água (IQA), índice de toxicidade (IT), Índice do Estado Trófico (IET), Índices de Qualidade das Águas para Proteção da Vida Aquática e de Comunidades Aquáticas (IVA) e índice Shannon-Wiener (H ) sendo realizada a interpretação das variáveis individuais e a relação com os demais. Enquanto IQA e IVA apontontaram para qualidade regular a ótima durante o período e monitoramento, os índices biológicas apontaram para qualidade de ruim a péssimo na maioria do tempo. Foi possível verificar que nos pontos onde foram observados maiores concentrações de substâncias tóxicas, fósforo e matéria orgânica, houve ausência de espécies não tolerantes e presença de espécies tolerantes nas comunidades hidrobiológicas (fitoplâncton, zooplâncton e zoobenton), evidenciando efeitos de contaminação por despejos industriais.

Full textFish communities remain underused in the domain of lentic ecosystem bioindication, even though water managers need such tools in the current context of the Water Directive Framework. The objective of this thesis was to analyse the fish communities’ response to various anthropogenic pressures, in order to define the candidate biological variables in bioindication and to develop an index to evaluate the ecological status of French natural lakes and reservoirs. Several questions are raised.First of all, the means available to select fish-based metrics responding to catchment-scale anthropogenic pressures are analysed using a typological approach. This analysis consists in classifying lentic ecosystems using classifications, and then, within each homogenous group of ecosystems identified based on environmental criteria, performing linear regressions between candidate fish-based metrics and anthropogenic pressures. The results clearly show that fish communities could be used as good bioindicators for the lentic ecosystems, but they also underline the limits of typological approaches.To test how a bioindicator shared by natural lakes and reservoirs could be developed, an alternative site-specific method was subsequently developed. Statistical modeling was applied to control the natural environmental effects on lentic fish communities. This analysis shows that fish-based metrics responding to catchment-scale anthropogenic pressures differ in the two types of lentic ecosystems.The last part reports the development of an index, based on the reference condition approach, using a hindcasting statistical approach. This method, still infrequently used, enables one to sidestep the problem related to the selection of reference sites in France. Furthermore, this method allows modeling biological reference conditions, i.e. conditions without anthropogenic pressures. Fish communities’ characteristics are then compared for both undisturbed sites and sites that are more or less impacted by anthropogenic pressures. Both catchment-scale and local anthropogenic pressures were considered in this analysis. Following this protocol, a lake fish-based index resulting from the combination of metrics that respond jointly to global and local anthropogenic pressures was developed for natural lakes and reservoirs. Finally, the advances made as a result of this research and its perspectives are discussed with regards to the European context of aquatic ecosystem management
