Abstract:
ABSTRACT Coxiella burnetii, the etiological agent of Q fever, is an obligate intracellular pathogen, whereas Legionella pneumophila, the causative agent of Legionnaires' disease, is a facultative intracellular pathogen. During infection of humans both of these pathogens multiply in alveolar macrophages inside a closed phagosome. L. pneumophila intracellular multiplication was shown to be dependent on the icm/dot system, which probably encodes a type IV-related translocation apparatus. Recently, genes homologous to all of the L. pneumophila icm/dot genes (besides icmR) were found in C. burnetii. To explore the similarities and differences between the icm/dot pathogenesis systems of these two pathogens, interspecies complementation analysis was performed. Nine C. burnetii icm homologous genes (icmT, icmS, icmQ, icmP, icmO, icmJ, icmB, icmW, and icmX) were cloned under regulation of the corresponding L. pneumophila icm genes and examined for the ability to complement L. pneumophila mutants with mutations in these genes. The C. burnetii icmS and icmW homologous genes were found to complement the corresponding L. pneumophila icm mutants to wild-type levels of intracellular growth in both HL-60-derived human macrophages and Acanthamoeba castellanii. In addition, the C. burnetii icmT homologous gene was found to completely complement an L. pneumophila insertion mutant for intracellular growth in HL-60-derived human macrophages, but it only partially complemented the same mutant for intracellular growth in A. castellanii. Moreover, as previously shown for L. pneumophila, the proteins encoded by the C. burnetii icmS and icmW homologous genes were found to interact with one another, and interspecies protein interaction was observed as well. Our results strongly indicate that the Icm/Dot pathogenesis systems of C. burnetii and L. pneumophila have common features.

Abstract:
ABSTRACT To investigate the regulation of the Legionella pneumophila icm and dot genes required for intracellular growth, a series of nine icm::lacZ fusions were constructed. These icm::lacZ fusions were found to have different levels of expression in L. pneumophila, and five of them were more highly expressed at stationary phase than at exponential phase. When the expression of these fusions in Escherichia coli was tested, all of them were found to be expressed but three of them had dramatic changes in their levels of expression in comparison to those in L. pneumophila. Site-directed and PCR random mutagenesis with these icm::lacZ fusions was used to identify DNA regulatory elements of icm genes. Four icm genes (icmT, icmP, icmQ, and icmM) that had low levels of expression in L. pneumophila were found to contain a 6-bp sequence (TATACT) essential for their expression. This sequence was shown by primer extension to serve as their −10 promoter elements. A similar sequence, which constitutes the −10 promoter elements of the icmV, icmW, and icmR genes which had high levels of expression in L. pneumophila, was also identified. In addition, regulatory elements that probably serve as binding sites for transcription regulators were found in these genes. Altogether, 12 regulatory elements, 7 of which constitute the −10 promoter elements of the icm genes, were found. Even though all the icm and dot genes are part of one system required for L. pneumophila intracellular growth and even though their promoters are probably recognized by the vegetative sigma factor, it seems that they are subjected to different regulation mediated by several regulatory factors.

ABSTRACT Previously, a collection of mutants of Legionella pneumophila that had lost the ability to multiply within and kill human macrophages was generated by Tn903dIIlacZ transposon mutagenesis and classified into DNA hybridization groups. A subset of these mutants was complemented by a plasmid, pMW100, containing a 13.5-kb genomic DNA insert. This plasmid restored the ability to multiply within and produce cytopathic effects on human macrophages to members of DNA hybridization groups II, IV, VI, and XVII. A region of the genomic insert of pMW100 was sequenced, and eight potential genes were identified and named icmE,icmG, icmC, icmD, icmJ,icmB, icmF, and tphA. None of the genes encode potential protein products with significant homology to previously characterized proteins, except for tphA, whose product has significant homology to a family of metabolite/H+ symport proteins from gram-negative bacteria. The positions of the Tn903dIIlacZ insertions within the genes were determined by nucleotide sequencing. No Tn903dIIlacZ insertions mapped toicmG, icmJ, or tphA; therefore, these loci were mutated to test whether they were required for macrophage killing. Complementation analysis was used to evaluate the roles of the potential gene products and provide information on the organization of transcriptional units within the region. The results indicate that all identified open reading frames excepttphA are required for killing of human macrophages.

Abstract:
Background/Aims: Many patients with acute myocardial infarction (AMI) suffer from heart failure due to progressive ischemic left ventricular (LV) remodeling. This study investigated the predictors of ischemic cardiomyopathy (ICMP) in patients with AMI who underwent successful percutaneous intervention.Methods: A total of 547 patients with AMI were divided into two groups: ICMP (n = 66, 67.1 ± 11.9 years, 78.8% males) and non-ICMP (n = 481, 62.5 ± 12.2 years, 70.1% males).Results: On echocardiography, the LVEF was significantly decreased (41.7 ± 10.5 vs. 55.4 ± 10.3%, <i>p</i> < 0.001) but the LV end-diastolic (54.1 ± 7.2 vs. 49.3 ± 5.3 mm, <i>p</i> < 0.001) and systolic (42.1 ± 8.0 vs. 33.5 ± 6.0 mm, <i>p</i> < 0.001) dimensions significantly increased in the ICMP group compared with the non-ICMP group. According to multivariate logistic regression analysis, LVEF < 50% (odds ratio [OR] 8.722, 95% confidence interval [CI] 2.986–25.478, <i>p</i> < 0.001), LV end-diastolic dimension > 55 mm (OR 4.511, 95% CI 1.561–13.038, <i>p</i> = 0.005), and ratio of early mitral inflow velocity to mitral annular early diastolic velocity (E/e’) ≥ 15 (OR 3.270, 95% CI 1.168–9.155, <i>p</i> = 0.024) were independent predictors of ICMP development.Conclusions: The present study demonstrates that a larger LV size, lower LV function, and increased E/e’ (≥ 15) were independent predictors of ICMP. Therefore, the development of ICMP should be carefully monitored in AMI patients with these features.

Abstract:
Aim. To study parameters of collagen myocardial metabolism in patients with ischemic cardiomyopathy (ICMP) and to assess the effect of concomitant chronic obstructive pulmonary disease (COPD) on their levels.Materials and methods. We examined 130 patients with ICMP (mean age 55.5 [43; 63] years) and 42 patients with ICMP and COPD (mean age 54.8 [41; 63] years). Determination of serum levels of matrix metalloproteinase-1 (MMP-1), its tissue inhibitor (TIMP-1), transforming growth factor-β1 (TGF-β1), and autoantibodies to collagen types I and III was carried out with the help of commercial test systems based on the method of solidphase enzyme immunoassay. Calculation of the volume fraction of interstitial collagen (VFIC) of the myocardium was carried out by the method of J. Shirani.Results. In patients with ICMP combined with COPD, as well as in patients with ICMP we found disbalance in the metabolism of collagen of the extracellular matrix. At the same time, in patients with ICMP+COPD, processes of collagen degradation at the background of extracellular matrix fibrosis were found to be even more pronounced than in patients with ICMP. This was evidenced by the absence of statistically significant differences in the myocardial VFIC (p=0.703), and the level of TGF-β1 (p=0.074), as well as statistically significant higher activity of MMP-1 (p=0.037), MMP-1 / TIMP-1 ratio (p=0.045), and production of autoantibodies to collagen types I and III (p=0.042, p=0.039, respectively).Conclusion. The presence of COPD in patients with ICMP is associated with increased disbalance of the proteolysis-antiproteolysis system in the direction of collagen breakdown that can lead to more pronounced structural changes of the myocardium, and, as consequence, to aggravate functional impairment of the organ.

Abstract:
Aim. To assess the influence of concomitant chronic obstructive pulmonary disease (COPD) on the parameters of left ventricular-arterial interaction in patients with ischemic cardiomyopathy (ICMP).Material and methods. We examined 130 patients with ICMP and 42 patients with ICMP and COPD. All patients underwent transthoracic echocardiography using the MyLab 70 (Italy) according standard method, followed by calculation of the left ventricular-arterial interaction and left ventricular (LV) energy. Statistical data processing was performed using the program “Statistica 12.0” (Stat Soft, Inc., USA).Results. We found that patients with isolated ICMP and in combination with COPD often have a functional imbalance between the activity of LV and arterial system, as evidenced by an increase in the left ventricular-arterial interaction ratio. The increase in the left ventricular-arterial interaction ratio is due to an insufficient increase in left ventricular stiffness, but not a change in the elastic properties of the arterial system. This is indicated by a pronounced decrease in left ventricular elasticity against the background of the relative constancy of arterial elasticity. At the same time, in patients with ICMP and COPD we detected significantly more severe impairment in the parameters of left ventricular-arterial interaction and LV energy than in isolated pathology.Conclusion. The presence of COPD in patients with ICMP allows us to consider it as a significant negatively modifying factor that has a negative impact on the functionality of LV and parameters of left ventricular-arterial interaction.

BACKGROUND: The three-year survival rate of patients with ischemic cardiomyopathy (ICMP) is 535 %; its pathogenesis is poorly understood. Violation of cytokine-dependent differentiation of monocytes/macrophages involved in atherogenesis may play an important role in the development of ICMP. AIMS: To characterize the disorders of monocytes subpopulation composition and mediators spectrum of blood in patients with coronary heart disease (CHD), associated with the development of ICMP. METHODS: A one-stage, clinical, controlled (case-control) study was conducted from February 2017 to December 2018. 45 patients with CHD (all men), who were in a cardiac surgery hospital, were examined before coronary bypass surgery: 19 people suffering from ICMP, and 26 people who do not suffer from ICMP, as well as 14 healthy men. In the blood of the examined individuals CD14++CD16-, CD14++CD16+, CD14+CD16++ and CD14+CD16- monocytes were determined with respect to all CD14-positive cells by flow cytometry, in blood plasma ― concentration of galectin 2 and 9, IL-4, IL-10, IFN-, M-CSF, HIF-1 by enzyme-linked immunosorbent assay (ELISA). RESULTS: The development of the ICMP accompanied by deficiency of HIF-1 and CD14+CD16++ monocytes (0.037 [0.020; 0.045] ng/ml, p = 0.019, and 5.05 [4.08; 6.58] %, p = 0.011) in combination with an excess of IL-10 (30.05 [24.75; 33.50] ng/ml, p = 0.042) in the blood. It is shown in blood of patients without ischemic cardiomyopathy the increase in the content of CD14++CD16+ cells and lack of CD14+CD16- monocytes (25.27 [15.78; 31.39] %, p = 0.038, and 2.68 [2.63; 4.09] %, p = 0.027) at normal concentration of IL-10 and HIF-1. In patients with CHD and ischemic cardiomyopathy and without ICMP in the blood the concentration of M-CSF and galectin-2 (2.00 [1.21; 3.24] pg/ml, p = 0.028, and 0.40 [0.12; 2.37] ng/ml, p = 0.004; 3.00 [1.90; 4.05] pg/ml, p = 0.003, and 3.20 [2.07; 4.00] ng/ml, p = 0.002, respectively) is reduced at normal content of galectin-9, and CD14++CD16- monocytes. IL-4 and IFN- in blood plasma are not determined (zero values). CONCLUSIONS: The development of ICMP is associated with excess of IL-10 and HIF-1 deficiency, which is accompanied by inhibition of CD14+CD16++ monocytes maturation.

Abstract:
The aim of research was to evaluate the impact of erythrocytoses on processes of cardiovascular system’s remodelling in patients with dilated and ishaemic cardiomyopathies. 35 (42,2%) patients with dilated cardiomyopathy (DCMP) with erythrocytoses, 19 (23,5%) without erythrocytosis, 34 (28,4%) patients with ishaemic cardiomyopathy (ICMP) with erythrocytosis and 50 (60,1%) without erythrocytosis were included in the study. It has been established that erythrocytoses don’t wield major influence on the heart’s haemodynamics, they appear as a consequence of main diseases and not as their reason, which confirms the domination of congestive heart failure’s signs of III-IV stages. In patients with DCMP and ICMP signs of tissue hypoxia were established as well as oxygen reduction in arterial blood to 60,70 ± 1,24 mm Hg in cases of DCMP and 59,60 ± 1,24 mm Hg in cases of ICMP (in verification 75,44 ± 0,93) - p ˂ 0,001. Arguably, erythrocytoses in cases of DCMP and ICMP are a consequence of congestive heart failure, leading to hypoxic erythrocytosis.

دودة الإنترنت هو نوع من البرمجيات الخبيثة (البرامج الضارة) التي تكرر نفسها عن طريق توزيع نسخ من نفسها إلى الشبكة. تقوم دودة الإنترنت بهجمات على الضحايا ذات وجهات مختلفة عن طريق بروتوكول الإنترنت والذي يدعم ثلاثة بروتوكولات رئيسية هي TCP و UDP و ICMP حسب بروتوكول النقل و التحكم. هذا البحث يتناول تصميم خوارزمية التي تركز على هجوم المسح ICMP فقط. ان فحص المسح بتركيز على البروتوكولات المختلفة بخوارزمية محددة تجعل من الصعب الكشف عن الدودة, هناك عدة طرق لاكتشاف دودة الإنترنت. معظم هذه الطرق تعتمد على المسح العام للكشف والتي يطلق عليها في هذا البحث مختصر (GPSD), وهذا البحث ركز على أسلوب السلوكية لدودة الإنترنت عندما تستخدم ICMP للمسح واكتشاف الحاسبة الضحية بتركيز على الفشل الاتصال الذي يحدث عند استخدام هكذا نوع من المسح. ولكن تقنية GPSD ركزت على اتصال الفشل العام التي يتم تلقي من بروتوكولات مختلفة، وعندما تم مقارنة GPSD والخوارزمية المقترحة في هذا البحث تبين ان الخوارزمية المقترحة لكشف المسح باستخدام ICMP هو اسرع من الاسلوب الذي يعتمد على .GPSD

Abstract:
Seven strains, ICMP 19430T, ICMP 19429, ICMP 19431, WSM4637, WSM4638, WSM4639 and WSM4640, were isolated from nitrogen-fixing nodules on roots of the invasive South African legume Dipogon lignosus (subfamily Papilionoideae, tribe Phaseoleae) in New Zealand and Western Australia, and their taxonomic positions were investigated by using a polyphasic approach. All seven strains grew at 10–37 °C (optimum, 25–30 °C), at pH 4.0–9.0 (optimum, pH 6.0–7.0) and with 0–2 % (w/v) NaCl (optimum growth in the absence of NaCl). On the basis of 16S rRNA gene sequence analysis, the strains showed 99.0–99.5 % sequence similarity to the closest type strain, Burkholderia phytofirmans PsJNT, and 98.4–99.7 % sequence similarity to Burkholderia caledonica LMG 19076T. The predominant fatty acids were C18 : 1ω7c (21.0 % of the total fatty acids in strain ICMP 19430T), C16 : 0 (19.1 %), C17 : 0 cyclo (18.9 %), summed feature 3 (C16 : 1ω7c and/or C16 : 1ω6c; 10.7 %) and C19 : 0 cyclo ω8c (7.5 %). The polar lipid profile consisted of a mixture of phosphatidylethanolamine, phosphatidylglycerol, diphosphatidylglycerol and several uncharacterized aminophospholipids and phospholipids. The major isoprenoid quinone was Q-8 and the DNA G+C content of strain ICMP 19430T was 63.2 mol%. The DNA–DNA relatedness of the novel strains with respect to the closest neighbouring members of the genus Burkholderia was 55 % or less. On the basis of 16S rRNA and recA gene sequence similarities and chemotaxonomic and phenotypic data, these strains represent a novel symbiotic species in the genus Burkholderia, for which the name Burkholderia dipogonis sp. nov. is proposed, with the type strain ICMP 19430T ( = LMG 28415T = HAMBI 3637T).

Abstract:
The diploma thesis ’Virtualization of Operating Systems’ deals with a general description of virtualization technology and briefly discusses its use cases and advantages. The thesis also mentions examples of different types of virtualization technologies and tools, including more thorough description of the two technologies used for measurement: Docker and KVM. The second part of this thesis descibes the preparation, installation and configuration of all the tools and services that are necessary for measurement of the influence of the aforementioned virtualization technologies on network services running on the virtual machines, including analysis and discussion of the resulting data. Moreover, a custom application for fully automated measurement of the parameters of network services was created, and is also described in this thesis. The conclusion of this thesis summarizes and discusses the achieved results and acknowledges the influence of virtualization on network services, where the Docker application containers, which are with their low overhead comparable to a "bare" system without any virtualization, managed to achieve much better performance results than the traditional virtual machines on KVM.

Abstract:
A model to allow the design and evaluation of encapsulated ionic polymer transducers is developed. This model in based on a linearly coupled, two port, electrical equivalent circuit model (Newbury, 2002). The proposed model incorporates multilayer beam theory to model the passive stiffness effects of the encapsulation layer and attempts to increase the prediction accuracy of the model by using distributed parameter system modeling to create the mechanical terms used in the model. Modal expansion is used to extend the applicability of the mechanical impedance terms through multiple resonances of the transducer. The test setup as well as the mathematical approach to characterize the viscoelastic properties of Nafion TM as they relate to this work is described and the results presented. The model simulation is then compared to measured experimental data taken for a number of ionic-polymer-metal composites before and after encapsulation. The applicable frequency range of the model is explored as well as data trends seen above previous frequency ranges (approximately 1 kHz).

Free deflection was predicted to reduce by an order of magnitude when the transducers were encapsulated with Kapton TM. This trend was observed and correlates well with the measured response. Charge sensing and blocked force were found to increase for a transducer after encapsulation; this could be due to the higher coherence obtained in testing after encapsulation and is not predicted by the model. The model predicts charge sensing and blocked force should remain constant with encapsulation. Low frequency blocked force data for any given transducer was observed to be roughly an order of magnitude greater than the sensing response, before and after encapsulation. There is no explanation for this observation, future work should investigate this phenomena.

Abstract:
Partial Reconfigurable FPGA provides ability of reconfigure the FPGA duringrun-time. But the reconfigurable part is disabled while performing reconfiguration. In order to maintain the functionality of system, data stream should be hold for RP during that time. Due to this feature, the reconfiguration time becomes critical to designed system. Therefore this thesis aims to build a functional partial reconfigurable system and figure out how much time the reconfiguration takes. A XILINX ML605 evaluation board is used for implementing the system, which has one static part and two partial reconfigurable modules, ICMP and HTTP. A Web Client sends different packets to the system requesting different services. These packets’ type information are analyzed and the requests are held by a MicroBlaze core, which also triggers the system’s self-reconfiguration. The reconfiguration swaps the system between ICMP and HTTP modules to handle the requests. Therefore, the reconfiguration time is defined between detection of packet type and completion of reconfiguration. A counter is built in SP for measuring the reconfiguration time. Verification shows that this system works correctly. This thesis deals with the design of three labs in the simulation environment OPNET IT Guru. The first lab demonstrates the differences between the RM OSI transport layer protocols - TCP and UDP. The second lab discusses the role of ICMP protocol and its most famous feature - PING. The third lab is devoted to Application Characterization Environment (ACE) module, which is included in OPNET IT Guru. Theoretical background is provided for all of the mentioned topics. All designed labs can be used to teach at the Faculty of Electrical Engineering and Communication of BUT on subjects dealing with network technologies.

Abstract:
The thesis discusses about modern geolocation methods and it describes the basic principles of their work. The work is divided into 2 parts - the theoretical one and the practical one. The first part of the thesis is focused on the description of these methods and on the explanation of its basic concepts which are used for determining of the physical position of the station according to its IP address. The second more extensive part of the work focuses on the description of the realization of algorithm in the Octant method in the programming language of Java and its use in the experimental net of PlanetLab. One important thing is to create a set of reference points and targets, which are necessary for the testing of the whole algorithm of the Octant Method. The results of estimated accuracy of target location obtained by the Octant method and their comparison with the results obtained by active methods of CBG, SOI and with the passive method of GeoIP are listed at the end of this work.

Abstract:

The use of microcontrollers and FPGAs is getting more and more wide spread in electronic designs. A recent developmenthas been to implement microcontrollers onboard the FPGA, there are a lot of benefits but also disadvantages with this. Often the microcontroler requires a lot of resources in the expensive FPGA. This is where PicoBlaze, a microcontroller provided by Xilinx, fits in. It is designed with one main object, keep it as small and powerful as possible.

In this report PicoBlaze is evaluated and documented. Two implementations have been done. One smaller to show how to use PicoBlaze and one larger implementation of an Ethernet network interface. The function of the implementations have been verified on a experiment board utilizing a Virtex-II FPGA.

The conclusion is that PicoBlaze is a very powerful microcontroller in comparison to the resources it uses on the FPGA. It uses only a little more than 80 slices on a Virtex II FPGA. This is its main advantage, the disadvantages of PicoBlaze is its limited program memory and the limited address space.

Abstract:
This thesis discusses the load testing tool JMeter and its opportunities for expansion by modules carrying out cyber attacks of the type Denial of Service (DoS). To begin with, there is a theoretical overview of cyber attacks of this type. The following chapter, talks about the JMeter tool, namely its functions and expansion options. After that, it is proceeded to the actual design and realization of the modules. The module implementing the attack HTTP Flood is created first. This module uses internal functions of the program JMeter. This new module is tested. Next chapter folows the procedure of creating modules, that use external generator of network traffic. Modules SYN Flood, ICMP Flood and NTP Flood are implemented using the generator Trafgen. Module implementing attack Slowloris uses a Python script as a generator of the attack. Finally, all the new modules are tested.

Diploma thesis deals with four laboratory tasks in simulation environment GNS3. Designed tasks are primarily focused on comparison of IPv4 and IPv6 protocols. In the first task the subject is concerned about OSPFv2 and OSPFv3 routing protocols. Next themes are transit techniques like NAT-PT and tunneling like GRE and 6to4. The second task is focused on configuration of routing protocols like EIGRP and EIGRPv6. Next sections are concerned about DHCP and ICMP protocols within IPv4 and IPv6 protocol suits. The third task is primarily focused on security relations of protocol suite IPv6. It contains OSPFv3 authentication, access lists and Cisco stateful IOS firewall. Content of the fourth task is protocol MPLS. First part of this task is concerned about basic configuration of this protocol and second part is focused on MPLS within IPv6 environment. All tasks contain test questions and individual part task.
