High-throughput single nucleotide polymorphism genotyping assays conveniently produce genotype data for genome-wide genetic linkage and association studies. For pedigree datasets, the unphased genotype data is used to infer the haplotypes for individuals, according to Mendelian inheritance rules. Linkage studies can then locate putative chromosomal regions based on the haplotype allele sharing among the pedigree members and their disease status. Most existing haplotyping programs require rather strict pedigree structures and return a single inferred solution for downstream analysis. In this re

SummaryThe pattern of the correlation of non-allele descents among linked sites is an important aspect for an insight into the genomic evolution at the population level. Here, we present a new statistical method for estimating two types of non-allele descent correlations. One is the standardized parental descent disequilibrium termed by Cockerham & Weir (1973), the other is the standardized disequilibrium between non-allele descent segments from the same chromosome. Essential to this analysis is the partitioning of the joint identity-by-state probability for a random pair of non-allele gam

Abstract A new model is presented for the genetic structure among a collection of island populations, with fluctuating population sizes and continuous overlapping generations, using a stochastic birth, death and immigration (BDI) process. Immigrants enter each island from a large mainland population, with constant gene frequencies, according to a Poisson process. The average probability of identity by descent (IBD) for two haploid individuals randomly selected from an island population is f0 = (phi f1 + lambda)/(phi + lambda), where f1 is the probability of IBD for two randomly selected immigr

Mixed descent identities span ethnic, religious, and cultural identities as well as race. This thesis addresses the multi-layered identities embodied by young men of mixed descent in relation to their ideas and lived experiences of home. I have adopted a feminist methodological approach to my research and have used three different types of methods to conduct this research: one to one interviewing (with repeat interviews), written electronic diaries and photo-voice. Previous research on mixed descent and the home has located people of mixed descent as 'homeless' (see Ifekwuingwe, 1999, Garimara

Firstly, we describe the algorithm ANCHAP, which scans pairs of multi-point SNP genotypes for sharing IBD of long haplotypes. A comparison with other methods shows that ANCHAP outperforms them in terms of speed or accuracy. The coalescent is a stochastic process that describes the genetic ancestry ofindividuals sampled from a population. It is one of the main tools of theoretical population genetics and has been used as the basis of many sophisticated methods of inferring the demographic history of a population from a genetic sample. This dissertation is presented in four chapters, each developing coalescent theory to some degree. In the first chapter, I investigate how patterns of coalescence are affected by the population pedigree in structured populations, showing that the pedigree has longer-term effects in s

In large-scale population genomic data sets, individual chromosomes are likely to share extended regions of haplotype identity with others in the sample. Patterns of local haplotype sharing can be highly informative about many processes including historical demography, selection and recombination. However, in outbred diploid populations, the identification of extended shared haplotypes is not straightforward, particularly in the presence of low levels of genotyping error. Here, we introduce a model-based method for accurately detecting extended haplotype sharing between sets of individuals fro
