Abstract:
Mass Spectrometry (MS) and Ion Mobility - Mass Spectrometry (IM-MS) can be used to investigate protein structure and dynamics and are ideally positioned to study intrinsically disordered and amyloidogenic proteins, whose diverse conformational space and/or oligomeric state is hard to track accurately. This thesis uses hybrid MS approaches including IM-MS, Cross-linking IM-MS and ECD-FT-ICR MS to probe the structure of alpha-Synuclein and Amyloid-beta (Abeta). For alpha-Synuclein, the effect of solution pH and ionisation polarity on the species observed by MS and IM-MS is investigated. Conformational families observed by Cross-linking IM-MS provides a link between the solution and gas phase structures of alpha-Synuclein observed here and our data correlates with that reported by other groups. MS, IM-MS and HDX-MS are used to probe alpha-Synuclein during the early stages of aggregation. A specific aggregation competent conformer is not observed suggesting that the solution constituents remain conformationally dynamic. We observe shifts in the species observed by MS and IM-MS between samples and our data contributes to an array of conflicting structural studies indicating that alpha-Synuclein adopts a diverse range of species with significant variation. For Abeta(1-42) and Abeta(1-40) Collision Induced Unfolding and ETD/ETcaD demonstrate that Abeta(1-42) adopts a compact conformation bound by intramolecular interactions. Changes to the Abeta(1-42) and Abeta(1-40) ATDs following SID are correlated to known structure influencing intermolecular interactions and demonstrate the large structural difference between Abeta(1-42) and Abeta(1-40) despite differing by only two C-terminal amino acids. IM-MS is used to classify the mode of action of anti-aggregation drug candidates on Abeta(1-42). The anti-aggregation capacity of the retro-inverso peptide, RI-OR2 is shown to result from inducing the compaction or extension of Abeta(1-42), preventing the adoption of an aggregation competent structure. In contrast, the flavonoid Rutin is shown to act solely through inducing Abeta(1-42) compaction. This thesis demonstrates the power of MS based methods to investigate the diverse range of structures of intrinsically disordered aggregating proteins implicated in disease.

Abstract:
Peptide sequencing by surface-induced dissociation (SID) on a MALDI-Ion Mobility-orthogonal-TOF mass spectrometer is demonstrated. The early version of the instrument used for proof-of-concept experiments achieves a mobility resolution of approximately 20 and TOF mass resolution better than 200. Peptide sequences of four peptides from a tryptic digest of cytochrome c (ca. 1 pmol deposited) were obtained. The advantage of IM-SID-o-TOFMS is that a single experiment can be used to simultaneously measure the molecular weights of the tryptic peptide fragments (peptide mass mapping) and partial sequence analysis, (real time tandem mass spectrometry.) Optimization of the MALDI-IM-SID-o-TOF mass spectrometer for peptide sequencing is discussed. SID spectra obtained by using stainless steel, Au grids, and fluorinated self-assembled monolayers (F-SAM) on Au are compared. Optimum collision energies differ for the various surfaces. The fragmentation patterns observed for a series of peptides and protein digests using the Nd:YAG laser (355 nm) for MALDI ion formation and an FSAM surface for ion activation is compared to the fragmentation patterns observed for CID and photodissociation. The fragmentation patterns observed in all cases are strikingly similar. Photodissociation produced a greater abundance of ions resulting from side-chain cleavages. As a general rule optimized SID spectra contain fewer immonium ions than either photodissociation or CID. Evaluation of an instrument incorporating a new hybrid drift cell is discussed. Spectra for a digest of hemoglobin is compared to that acquired with an ABI 4700 TOF-TOF. The performance of the instrument is also evaluated using a micro-crystal Nd:YAG laser (355 nm) for MALDI operated at 400 Hz. Experiments were performed to determine the sensitivity and overall performance of the instrument. The reproducibility of the MS/MS spectra for gramicidin S is shown to be 94% run-to-run. The best mobility resolution obtained for a neat deposition of the dye Crystal Violet was 60 t/∆t. Sensitivity was tested with the peptide fibrinopeptide A (m/z 1537, AA sequence ADSGEGDFLAEGGGVR). Data acquired for sixty seconds with approximately sixty femtomoles deposited. Abundant [M+H]+ ions where observed as well as [M+H]+-NH3 ions. The S/N for this short run was insufficient to identify any SID fragments

Abstract API SC2 has issued integrity management recommended practices to compliment the planning, design and construction standards that has led to a GOM installed base of 50 floating production facilities. Integrity management involves risk-based inspections in which the collection and analysis of characteristic and conditional data determines if integrity can be assured. Abstract:
Abstract Most unitized Pipelines in Nigeria are Trunk lines which take crude oil from flow stations to the Terminals. Very few International Oil and Gas Companies own and operate trunk lines in Nigeria. As a result, marginal field owners, independent producers, and some JV partners share the trunk line for the sale of their crude. But because of the use of wide range of non-compliant meters by the injectors into the trunk lines a lot of line losses due to measurement errors are introduced. Another major feature is that trunk lines are exposed to leakages due to sabotage, aged pipeline and valve failures. The issue here is how does the owner of the trunk line back allocate these losses to their respective injectors. The Reverse Mass Balanced Methodology (RMBM) is currently in use having replaced Interim Methodology (IM) in 2017. In RMBM, the crude trunk line losses have been found to be unaccountable and it's proportionate rule for distribution of the losses to the producers are inequitable as the field owners expressed dissatisfaction with unfair deduction from trunk line operators. This study developed a procedure and an algorithm for estimation of crude contributions from each producer at the Terminal and equitable distribution of crude trunk line losses to the producers irrespective of the type of meters, meter factor and leakages and sporadic theft on the trunk lines. This study also identified two alternatives to the RMBM, the use of Artificial Intelligence (AI) and Flow based models. The results showed that flow-based model accounts for both individual and group losses, not accounted for in the RMBM, and allocates and corrects for leak volumes at the point of leak instead of at the terminal. This is a significant improvement from the RMBM.

Aim/Purpose: [This Proceedings paper was revised and published in the 2018 issue of the journal Issues in Informing Science and Information Technology, Volume 15] This paper investigates the new technical skills that are needed for Data Engineering. Past research is compared to new research which creates a list of the 20 top tech-nical skills required by a Data Engineer. The growing availability of Data Engineering jobs is discussed. The research methodology describes the gathering of sample data and then the use of Pig and MapReduce on AWS (Amazon Web Services) to count occurrences of Data Engineering technical skills from 100 Indeed.com job advertisements in July, 2017. Background: A decade ago, Data Engineering relied heavily on the technology of Relational Database Management Sys-tems (RDBMS). For example, Grisham, P., Krasner, H., and Perry D. (2006) described an Empirical Soft-ware Engineering Lab (ESEL) that introduced Relational Database concepts to students with hands-on learning that they called “Data Engineering Education with Real-World Projects.” However, as seismic im-provements occurred for the processing of large distributed datasets, big data analytics has moved into the forefront of the IT industry. As a result, the definition for Data Engineering has broadened and evolved to include newer technology that supports the distributed processing of very large amounts of data (e.g. Hadoop Ecosystem and NoSQL Databases). This paper examines the technical skills that are needed to work as a Data Engineer in today’s rapidly changing technical environment. Research is presented that re-views 100 job postings for Data Engineers from Indeed (2017) during the month of July, 2017 and then ranks the technical skills in order of importance. The results are compared to earlier research by Stitch (2016) that ranked the top technical skills for Data Engineers in 2016 using LinkedIn to survey 6,500 peo-ple that identified themselves as Data Engineers. Methodology: A sample of 100 Data Engineering job postings were collected and analyzed from Indeed during July, 2017. The job postings were pasted into a text file and then related words were grouped together to make phrases. For example, the word “data” was put into context with other related words to form phrases such as “Big Data”, “Data Architecture” and “Data Engineering”. A text editor was used for this task and the find/replace functionality of the text editor proved to be very useful for this project. After making phrases, the large text file was uploaded to the Amazon cloud (AWS) and a Pig batch job using Map Reduce was leveraged to count the occurrence of phrases and words within the text file. The resulting phrases/words with occurrence counts was download to a Personal Computer (PC) and then was loaded into an Excel spreadsheet. Using a spreadsheet enabled the phrases/words to be sorted by oc-currence count and then facilitated the filtering out of irrelevant words. Another task to prepare the data involved the combination phrases or words that were synonymous. For example, the occurrence count for the acronym ELT and the occurrence count for the acronym ETL were added together to make an overall ELT/ETL occurrence count. ETL is a Data Warehousing acronym for Extracting, Transforming and Loading data. This task required knowledge of the subject area. Also, some words were counted in lower case and then the same word was also counted in mixed or upper case, thus producing two or three occur-rence counts for the same word. These different counts were added together to make an overall occur-rence count for the word (e.g. word occurrence counts for Python and python were added together). Fi-nally, the Indeed occurrence counts were sorted to allow for the identification of a list of the top 20 tech-nical skills needed by a Data Engineer. Contribution: Provides new information about the Technical Skills needed by Data Engineers. Findings: Twelve of the 20 Stitch (2016) report phrases/words that are highlighted in bold above matched the tech-nical skills mentioned in the Indeed research. I considered C, C++ and Java a match to the broader cate-gory of Programing in the Indeed data. Although the ranked order of the two lists did not match, the top five ranked technical skills for both lists are similar. The reader of this paper might consider the skills of SQL, Python, Hadoop/HDFS to be very important technical skills for a Data Engineer. Although the programming language R is very popular with Data Scientists, it did not make the top 20 skills for Data Engineering; it was in the overall list from Indeed. The R programming language is oriented towards ana-lytical processing (e.g. used by Data Scientists), whereas the Python language is a scripting and object-oriented language that facilitates the creation of Data Pipelines (e.g. used by Data Engineers). Because the data was collected one year apart and from very different data sources, the timing of the data collection and the different data sources could account for some of the differences in the ranked lists. It is worth noting that the Indeed research ranked list introduced the technical skills of Design Skills, Spark, AWS (Amazon Web Services), Data Modeling, Kafta, Scala, Cloud Computing, Data Pipelines, APIs and AWS Redshift Data Warehousing to the top 20 ranked technical skills list. The Stitch (2016) report that did not have matches to the Indeed (2017) sample data for Linux, Databases, MySQL, Business Intelligence, Oracle, Microsoft SQL Server, Data Analysis and Unix. Although many of these Stitch top 20 technical skills were on the Indeed list, they did not make the top 20 ranked technical skills. Recommendations for Practitioners: Some of the skills needed for Database Technologies are transferable to Data Engineering. Recommendation for Researchers: None Impact on Society: There is not much peer reviewed literature on the subject of Data Engineering, this paper will add new information to the subject area. Future Research: I'm developing a Specialization in Data Engineering for the MS in Data Science degree at our university.

Abstract:
Currently, no standard method exists for analyzing insensitive munition (IM) compounds in environmental matrices, with or without concurrent legacy munition compounds, resulting in potentially inaccurate determinations. The primary objective of this work was to develop new methods of extraction, pre-concentration, and analytical separation/quantitation of 17 legacy munition compounds along with several additional IM compounds, IM breakdown products, and other munition compounds that are not currently included in U.S. Environmental Protection Agency (EPA) Method 8330B. Analytical methods were developed to enable sensitive, simultaneous detection and quantitation of the 24 IM and legacy compounds, including two orthogonal high-performance liquid chromatography (HPLC) column separations with either ultraviolet (UV) or mass spectrometric (MS) detection. Procedures were developed for simultaneous extraction of all 24 analytes and two surrogates (1,2-dinitrobenzene, 1,2-DNB; o-NBA) from high- and low-level aqueous matrices and solid matrices, using acidification, solid phase extraction (SPE), or solvent extraction (SE), respectively. The majority of compounds were recovered from four tissue types within current limits for solids, with generally low recovery only for Tetryl (from 4 to 62%). A preparatory chromatographic interference removal procedure was adapted for tissue extracts, as various analytical interferences were observed for all studied tissue types.

Abstract:
No standard method exists for determining levels of insensitive munition (IM) compounds in environmental matrices. This project resulted in new methods of extraction, analytical separation and quantitation of 17 legacy and 7 IM compounds, daughter products of IM, and other munition compounds absent from USEPA Method 8330B. Extraction methods were developed for aqueous (direct-injection and solid-phase extraction [SPE]), soil, sediment, and tissue samples using laboratory-spiked samples. Aqueous methods were tested on 5 water sources, with 23 of 24 compounds recovered within DoD QSM Ver5.2 limits. New solvent extraction (SE) methods enabled recovery of all 24 compounds from 6 soils within QSM limits, and a majority of the 24 compounds were recovered at acceptable levels from 4 tissues types. A modified chromatographic treatment method removed analytical interferences from tissue extracts. Two orthogonal high-performance liquid chromatography-ultraviolet (HPLC-UV) separation methods, along with an HPLC–mass spectrometric (HPLC-MS) method, were developed. Implementing these new methods should reduce labor and supply costs by approximately 50%, requiring a single extraction and sample preparation, and 2 analyses rather than 4. These new methods will support environmental monitoring of IM and facilitate execution of risk-related studies to determine long-term effects of IM compounds.
