We determine the excitations and S matrix of an integrable isotropic antiferromagnetic quantum spin chain of alternating spin 1/2 and spin 1. There are two types of gapless one-particle excitations: the usual spin 1/2 (“spinor”) kink, and a new spin 0 (“scalar”) kink. Remarkably, the scalar-spinor scattering is nontrivial, yet the spinor-spinor scattering is the same as for the Heisenberg chain. Moreover, there is no scalar-scalar scattering.

Abstract Using torsion and compression experiments, the kink behavior of the long period stacking ordered (LPSO) phase under different stress deformation of the Mg-13Gd-4Y-2Zn-0.5Zr alloy were studied. The results show that different stress states have different effects on the kink of LPSO phase. The grain deformation of the shear stress deformed (SSD) alloy is relatively weak, where LPSO phases are mostly C-shaped or S-shaped kinks. The kink forms can be divided into parallel kinks and angular kinks. The grains of compressive stress deformed (CSD) alloy are significantly elongated and perpendicular to the compression direction, in which occur more Z-shaped zigzag kinks. The kink angle and kink times of the shear stress deformed alloy are small, while the relative kink width is larger. There are large number kink bands during compressive stress deformation, almost all of which are distributed in perpendicular to the compression direction. The difference in the kink behavior is due to the non-basal slip of SSD is easy to active, while in the CSD alloy, the non-basal slip is relatively difficult to active, resulting in more dislocation pile-up. Different forms of kinks can release stress concentration, and all of kinks make the grains deflect in the direction with higher non-basal slip schmid factor.

Abstract:
Abstract The discovery of very prominent magnetic kinks/switchbacks in the solar wind within 0.3 au has become a scientific highlight of the Parker Solar Probe (PSP) mission. This discovery points at the promising impact of small-scale solar activity on the inner heliosphere. To address the nature, generation, and dissipation of these kinks, we perform a statistical analysis of the plasma and boundary properties of the kinks using PSP multi-encounter observations and WIND measurements at 1 au. The kinks show strong Alfvénicity and velocity fluctuations of the order of the local Alfvén speed. These findings suggest that the nature of the kinks is consistent with large-amplitude Alfvén pulses, and the steepening of these Alfvén pulses is likely the formation mechanism of these kinks. Based on the angle between the normal direction of the kinks’ boundaries and the background magnetic field vector, PSP kinks and WIND kinks can be divided into two groups: quasi-parallel and quasi-perpendicular kinks. We speculate that quasi-parallel kinks form through the coupling of Alfvén and fast waves as launched from coronal interchange magnetic reconnection. In contrast, quasi-perpendicular kinks may come from the steepening of Alfvén waves launched from both coronal interchange magnetic reconnection and from the more inhomogeneous lower solar atmosphere. We find that the kink velocity perturbation gradually decreases during outward propagation and is much lower than expected from WKB theory, suggesting a progressive dissipation of the kinks. Comparing PSP kinks and WIND kinks, we conjecture that the kinks dissipate through merging with the turbulent energy cascade within 0.25 au.

Abstract:
Kinks are functionally important structural features found in the alpha-helices of many proteins, particularly membrane proteins. Structurally, they are points at which a helix abruptly changes direction. Previous kink definition and identification methods often disagree with one another. Here I describe three novel methods to characterise kinks, which improve on existing approaches. First, Kink Finder, a computational method that consistently locates kinks and estimates the error in the kink angle. Second the B statistic, a statistically robust method for identifying kinks. Third, Alpha Helices Assessed by Humans, a crowdsourcing approach that provided a gold-standard data set on which to train and compare existing kink identification methods. In this thesis, I show that kinks are a feature of long -helices in both soluble and membrane proteins, rather than just transmembrane -helices. Characteristics of kinks in the two types of proteins are similar, with Proline being the dominant feature in both types of protein. In soluble proteins, kinked helices also have a clear structural preference in that they typically point into the solvent. I also explored the conservation of kinks in homologous proteins. I found examples of conserved and non-conserved kinks in both the helix pairs and the helix families. Helix pairs with non-conserved kinks generally have less similar sequences than helix pairs with conserved kinks. I identified helix families that show highly conserved kinks, and families that contain non-conserved kinks, suggesting that some kinks may be flexible points in protein structures.

Este trabajo presenta un estudio experimental sistemático de estructuras localizadas llamadas kinks, las que corresponden a conexiones espaciales entre soluciones simétricamente estables en sistemas extendidos. Los objetivos principales de esta tesis son realizar una caracterización acabada de kinks granulares unidimensionales en una cama granular fluidizada mediante un flujo periódico de aire y realizar una descripción cuantitativa de su dinámica. El trabajo de tesis se presenta con una introducción al tema, dándose una descripción general de sistemas fuera del equilibrio y de medios granulares. En la sección siguiente, Marco Experimental, se dan a conocer los detalles del montaje, del forzamiento y la obtención de datos. En la sección Marco Teórico, se presentan las herramientas que se utilizarán en la descripción del comportamiento de la capa granular y del kink en sí. En dicha sección se tratan temas acerca de las bases del comportamiento de un sistema para la existencia de kinks y se dan resultados relativos a sistemas sometidos a fluctuaciones, de suma importancia para la descripción de la dinámica del kink. Luego se dan a conocer los resultados experimentales, donde se describe el espacio de parámetros que se explora, se realiza un estudio del comportamiento oscilatorio de la capa granular presentándose un modo de respuesta crítico el que se estudia mediante el uso de ecuaciones de amplitud. En dicho estudio se caracteriza una inestabilidad paramétrica que da la posibilidad de la existencia de kinks, los que son caracterizados, describiendo cómo cambia su talla y su amplitud en función del parámetro de control. Sobre el kink se presenta una estructura periódica espacial generada por las fluctuaciones inherentes del sistema que influye fuertemente en la dinámica del kink, el precursor. La existencia del precursor, genera que la dinámica del kink sea análoga a la de una partícula browniana que se mueve entre puntos de equilibrio dando saltos entre ellos. La dinámica del kink es estudiada utilizando herramientas estocásticas que permiten mostrar que el promedio de los tiempos que el kink tarda en realizar los saltos crece exponencialmente con el parámetro de control. Finalmente se presentan las conclusiones máas importantes, las proyecciones y un apéndice con las publicaciones que fueron originadas desde este trabajo.

Estudamos autômatos celulares que apresentam quebra de simetria no diagrama espaço temporal que permite visualizar estruturas e partículas que obedecem a um processo de difusão determinística. As regras que geram o mecanismo de difusão estudado neste trabalho, são regras de autômatos binários unidimensionais com vizinhança de três sítios, também conhecidas como regras elementares. Neste trabalho optamos por estudar a regra 18 por ser a mais discutida na literatura, porém existem outras regras elementares que apresentam o mesmo mecanismo de quebra de simetria. Mostramos que as partículas difusivas observadas durante a evolução temporal, também chamadas de kinks, se comportam de maneira análoga aos gliders da regra 20, apresentando três escalas de tempo características durante a evolução temporal. Definimos um critério que permite detectar estas escalas de tempo, baseado na colisão e aniquilação dos kinks. Observamos que as escalas de tempo envolvidas na evolução temporal do autômato são afetadas pela densidade de kinks na condição inicial, que acelera ou retarda as interações entre as partículas. Como ocorre interação entre os kinks, determinamos como a difusão é afetada por estas interações.O tipo de critério que definimos para a detecção das escalas de tempo do autômato revela propriedades a respeito do transiente, ele nada nos informa a respeito do regime periódico do autômato. Estudamos então o comportamento periódico, realizando estatísticas da distribui ção dos períodos para tamanhos de rede pequenos. Encontramos poucos valores de período, sendo que os maiores períodos são múltiplos dos menores.
We study cellular automata which display symmetry breaking in the space-time diagram, allowing one to observe structures and particles which behave according to a deterministic diffusive process. The rules responsible for the diffusion mechanism are those of unidimensional, binary automata, also known as the elementary rules. While many elementary rules exist which present such symmetry breaking mechanism, we have opted to focus on rule 18, as it is the most widely discussed in the literature. We show that the diffusive particles – called kinks – behave analogously as gliders in rule 20, presenting three distinct characteristic time scales. We propose a criterion which discriminates the different time scales, based on the kink’s collision and annihilation. We observe that the time scales involved in the automata’s temporal evolution are affected by the initial kink density, which accelerates or restrains the interactions between particles. As kinks interact, we determine how diffusion is affected by such interactions. The criterion proposed to detect the time scales reveals properties of the initial transients, but provides no information concerning the final periodic regime. Thus, we study the final periodic behavior from distribution statistics for small lattice sizes. A striking result is that asymptotically one finds the presence of just a small number of residual periods, the larger ones being multiples of the smaller.

Abstract:
In the spontaneous curvature model for two-phase lipid bilayer membranes the shape of vesicles is governed by a combination of an elastic bending energy and an interface energy that penalises the size of phase boundaries. Each lipid phase induces a preferred curvature to the membrane surface, and these curvatures as well as phase boundaries may lead to the development of kinks. In a rotationally symmetric setting we introduce a family of energies for smooth surfaces and phase fields for the lipid components and study convergence to a sharp-interface limit, which depends on the choice of the bending parameters of the phase field model. We prove that, if kinks are excluded, our energies $Gamma$-converge to the commonly used sharp-interface spontaneous curvature energy with the additional assumption of $C^1$-regularity across interfaces. For a choice of parameters such that kinks may appear, we obtain a limit that coincides with the $Gamma$-limit on all reasonable membranes and extends the classical model by assigning a bending energy also to kinks. We illustrate the theoretical result by some numerical examples.

Resumo: Neste trabalho foram realizadas duas tarefas. Na primeira delas, comparamos a estratégia de Linhares e Oliveira para a evolução temporal do kink ?ø4, que usa o método de Galerkin e um mapeamento, com o método de diferenças finitas em um intervalo finito. Achamos que a dinâmica é diferente nos dois casos. Encontramos que o método com mapeamento não é apropriado para a evolução do sistema. A segunda consistiu em utilizar o método de diferenças finitas para perturbar alguns kinks de um, dois e três campos, em uma dimensão espacial. Foi mostrada a estabilidade ou instabilidade dos kinks. Para o caso em que os kinks foram instáveis, achamos o produto de decaimento deles
Abstract: In this dissertation we did two things. First, we compared the Linhares and Oliveira approach for the temporal evolution of the ?ø4 kink, which uses the Galerkin method and a domain mapping, with the method of finite differences in a finite interval. It was found that the dynamics in these two cases were different. We found that the mapping method was not appropriated for the evolution of these kind of systems. The second part was the use of the finite difference method to perturb some kinks of one, two and three scalar fields in one spacial dimension. It was shown the (in)stability of the kinks. When they were unstable, it was found their decay products

In this dissertation is performed a study of collisions of topological defects in both integrable and non-integrable models of (1+1) dimensional scalar real elds. As integrable theory it is studied the sine-Gordon model; as non-integrable theories it is studied the φ4, double sine-Gordon and φ6 models. The research of collision is make through numerical solution of the motion equation. For this purpose, rst are obtained the topological solutions for each model by using the Bolgomol'nyi-Prasad-Sommerfeld (BPS) formalism. We explained the results analytically through of a exchange energy mechanism, which is associated to the normal vibrational modes of kinks solutions. This mechanism explains the large di erence between dynamics of the integrable and non-integrable models. It is also carried out a study of kinks collision for both φ4 and φ6 on a half line with a Neumann boundary condition. The results show a variety of new features which do not observed for kink-antikink collisions on full line.
Nesta dissertação é realizado um estudo de colisões de defeitos topológicos em modelos de campos escalares reais de natureza integrável e não-integrável, em (1 + 1) dimensões. Como teoria integrável, estuda-se o modelo sine-Gordon; como teorias não-integráveis estuda-se os modelos φ4, duplo sine-Gordon e φ6. O estudo de colisões é realizado através da solução numérica da equação de movimento. Para tanto, as soluções topológicas para cada modelo são primeiramente encontradas por meio do formalismo de Bolgomol'nyi-Prasad-Sommerfeld (BPS). Os resultados são explicados qualitativamente através de um mecanismo de troca de energia que envolve os modos normais de vibração das soluções kinks. Tal mecanismo elucida a grande diferença na dinâmica de modelos integráveis e não-integráveis. Também é realizado um estudo de colisões de kinks em uma semi linha, com condição de contorno de Neumann, para os modelo φ4 e φ6. Os resultados mostram uma variedade de novos comportamentos que não são observados em colisões kink-antikink no espaço ilimitado.

Les membranes lipidiques auto-assemblées présentent une riche phénoménologie de comportements dynamiques, et sont présentes dans de nombreux systèmes biologiques. Au cours de cette thèse nous avons étudié la dynamique de ces membranes dans des situations de fort confinement par des modèles théoriques simples. Nous nous sommes focalisés sur le cas d'un confinement entre deux murs, en présence d'un potentiel double-puits menant à deux états possibles d'adhésion (sur le mur du haut, ou sur celui du bas). A l'aide de modèles de lubrification, nous avons obtenu une équation différentielle nonlinéaire et nonlocale décrivant l'évolution de la morphologie de la membrane. Nous avons surtout étudié son comportement dans les systèmes bidimensionnels, où la membrane est un objet unidimensionnel. Dans ce cadre, nous avons montré que la rigidité de courbure de la membrane mène à une dynamique différente de la dynamique de mûrissement obtenue habituellement en présence d'une tension de surface. En effet, la membrane atteint rapidement une configuration gelée, qui dépend des conditions initiales. L'arrêt de la dynamique la conséquence d'une interaction oscillante entre les kinks –définis ici comme parois de domaines dans les systèmes unidimensionnels. L'organisation spatiale de la configuration finale peut être contrôlée par la perméabilité des murs : par exemple, si la membrane est initialement plane, et à mi-chemin entre les deux murs, des morphologies désordonnées sont obtenues pour des murs perméables, alors qu'un ordre à longue distance est obtenu dans le cas imperméable. Nous avons de plus montré que différents ingrédients physiques tels qu'une tension de membrane, l'asymétrie du potentiel d'adhésion, ou le bruit thermique sont susceptibles de restaurer le mûrissement, généralement au dessus d'un seul fini. Inspirés par la biolubrification, nous avons par ailleurs étudié l'influence d'un cisaillement imposé par le mouvement des murs. Les simulations montrent une dynamique riche de plusieurs régimes, qui influence la friction effective entre les murs. Pour les faibles taux de cisaillements, nous obtenons une dynamique complexe et chaotique qui engendre du mûrissement, et mène à un comportement thixotrope, où la force décroît avec le temps. Pour des taux de cisaillement modérés et fort, nous obtenons respectivement des solutions stationnaires périodiques ou du chaos spatiotemprel. Dans ces deux régimes, le système est rhéo-fluidifiant
Self-assembled lipid membranes exhibit a rich variety of dynamical behaviors, and are ubiquitous in biology. In this thesis, we report on the study of dynamics of membranes in strong confinement, using simple theoretical models. We focus on the case of confinement between two walls, in the presence of a double-well potential leading to two possible states of adhesion (on the upper or the lower wall). Using a lubrication model, we obtained a nonlinear and nonlocal partial differential equation describing the evolution of the membrane morphology. We have mainly studied the twodimensional case, where the membrane is a one-dimensional object. Within this frame, we have shown that the membrane bending rigidity leads to dynamics that are different from the coarsening behavior obtained usually in the presence of surface tension. Indeed, the membrane reaches a frozen state, which depends on the initial conditions. The freezing of the dynamics is the consequence of the oscillatory interaction between kinks –here defined as domain walls in one-dimensional systems. The spatial organization of the final state can be controlled by the wall permeability : as an example, starting from a plane membrane half-way between the two walls, disordered configurations are obtained for very permeable walls, while long range order is obtained with impermeable walls. In addition, we have shown that different physical ingredients such as membrane tension, potential asymmetry, or thermal noise, can restore coarsening, usually above a finite threshold. Inspired by biolubrication, we have also studied the influence of shear imposed by the motion of the two confining walls. Simulations show a rich behavior with several regimes, which influence the effective friction between the walls. For weak shear rates, we obtain complex and chaotic dynamics, which induce coarsening, leading to a thixotropic behavior, where the force decreases with time. For moderate or large shear rates, we respectively obtain frozen periodic stationary solutions, or spatio-temporal chaos. In these two regimes, the system exhibits shear-thinning

The non-linear science is a central topic covering several investigation areas, such as biology, chemistry, mathematics and physics. In the first part of this thesis, we studied the non-linearity in the scope of classical field theory. The discussions are based on static solutions in (1, 1) space-time dimensions, and they are focused on kinks and lumps defects. In the related procedures, we show several techniques which allowed us to determine new models with their respective analytical solutions. The main mathematical tool to obtain these results is the so called deformation method, which was also an essential piece in the construction of a new extension method. This method presents the determination of new two scalar fields models from the coupling between two one scalar field systems. The method was analyzed carefully, as well as the linear stability, the zero modes, the total energy and the superpotentials, related with the new families of potentials. Furthermore, in the second part we presented the basics concepts about the Brownian Motion, where we analised the features of the solution of the Langevin Equation, and we also introduced a path integral approach to this problem in a quantum field theory way.
A ciência não-linear é tema central de diversas linhas de investigação, cobrindo áreas como a biologia, a física, a matemática e a química. Nossa primeira vertente de trabalho nesta tese, consiste no estudo de não-linearidades via abordagem de teoria clássica de campos. As discussões estão baseadas em soluções estáticas em (1, 1) dimensões, com destaque para o chamados defeitos tipo kink e lump. Nos procedimentos relatados, discorremos a respeito de diversas técnicas para a determinação de novos modelos com suas respectivas soluções analíticas. Um ferramental fundamental para a obtenção desses resultados é o chamado método de deformação, o qual também foi parte essencial para a criação de um método de extensão de modelos, onde visamos a construção de modelos de dois campos reais a partir do acoplamento entre dois modelos de um campo. Tal método também foi exposto em detalhes, bem como as análises sobre estabilidade linear, cálculo de modos zeros, determinação da energia total e dos superpotenciais, relativos às novas famílias de potenciais. Já a segunda linha de pesquisa, refere-se aos conceitos básicos do movimento browniano, onde analisamos as propriedades da solução da equação de Langevin, e na introdução de uma abordagem via integrais de trajetória para descrevê-lo nos moldes de teoria de quântica de campos.
