Abstract:
Kinks are functionally important structural features found in the alpha-helices of many proteins, particularly membrane proteins. Structurally, they are points at which a helix abruptly changes direction. Previous kink definition and identification methods often disagree with one another. Here I describe three novel methods to characterise kinks, which improve on existing approaches. First, Kink Finder, a computational method that consistently locates kinks and estimates the error in the kink angle. Second the B statistic, a statistically robust method for identifying kinks. Third, Alpha Helices Assessed by Humans, a crowdsourcing approach that provided a gold-standard data set on which to train and compare existing kink identification methods. In this thesis, I show that kinks are a feature of long -helices in both soluble and membrane proteins, rather than just transmembrane -helices. Characteristics of kinks in the two types of proteins are similar, with Proline being the dominant feature in both types of protein. In soluble proteins, kinked helices also have a clear structural preference in that they typically point into the solvent. I also explored the conservation of kinks in homologous proteins. I found examples of conserved and non-conserved kinks in both the helix pairs and the helix families. Helix pairs with non-conserved kinks generally have less similar sequences than helix pairs with conserved kinks. I identified helix families that show highly conserved kinks, and families that contain non-conserved kinks, suggesting that some kinks may be flexible points in protein structures.

Este trabajo presenta un estudio experimental sistemático de estructuras localizadas llamadas kinks, las que corresponden a conexiones espaciales entre soluciones simétricamente estables en sistemas extendidos. Los objetivos principales de esta tesis son realizar una caracterización acabada de kinks granulares unidimensionales en una cama granular fluidizada mediante un flujo periódico de aire y realizar una descripción cuantitativa de su dinámica. El trabajo de tesis se presenta con una introducción al tema, dándose una descripción general de sistemas fuera del equilibrio y de medios granulares. En la sección siguiente, Marco Experimental, se dan a conocer los detalles del montaje, del forzamiento y la obtención de datos. En la sección Marco Teórico, se presentan las herramientas que se utilizarán en la descripción del comportamiento de la capa granular y del kink en sí. En dicha sección se tratan temas acerca de las bases del comportamiento de un sistema para la existencia de kinks y se dan resultados relativos a sistemas sometidos a fluctuaciones, de suma importancia para la descripción de la dinámica del kink. Luego se dan a conocer los resultados experimentales, donde se describe el espacio de parámetros que se explora, se realiza un estudio del comportamiento oscilatorio de la capa granular presentándose un modo de respuesta crítico el que se estudia mediante el uso de ecuaciones de amplitud. En dicho estudio se caracteriza una inestabilidad paramétrica que da la posibilidad de la existencia de kinks, los que son caracterizados, describiendo cómo cambia su talla y su amplitud en función del parámetro de control. Sobre el kink se presenta una estructura periódica espacial generada por las fluctuaciones inherentes del sistema que influye fuertemente en la dinámica del kink, el precursor. La existencia del precursor, genera que la dinámica del kink sea análoga a la de una partícula browniana que se mueve entre puntos de equilibrio dando saltos entre ellos. La dinámica del kink es estudiada utilizando herramientas estocásticas que permiten mostrar que el promedio de los tiempos que el kink tarda en realizar los saltos crece exponencialmente con el parámetro de control. Finalmente se presentan las conclusiones máas importantes, las proyecciones y un apéndice con las publicaciones que fueron originadas desde este trabajo.

Estudamos autômatos celulares que apresentam quebra de simetria no diagrama espaço temporal que permite visualizar estruturas e partículas que obedecem a um processo de difusão determinística. As regras que geram o mecanismo de difusão estudado neste trabalho, são regras de autômatos binários unidimensionais com vizinhança de três sítios, também conhecidas como regras elementares. Neste trabalho optamos por estudar a regra 18 por ser a mais discutida na literatura, porém existem outras regras elementares que apresentam o mesmo mecanismo de quebra de simetria. Mostramos que as partículas difusivas observadas durante a evolução temporal, também chamadas de kinks, se comportam de maneira análoga aos gliders da regra 20, apresentando três escalas de tempo características durante a evolução temporal. Definimos um critério que permite detectar estas escalas de tempo, baseado na colisão e aniquilação dos kinks. Observamos que as escalas de tempo envolvidas na evolução temporal do autômato são afetadas pela densidade de kinks na condição inicial, que acelera ou retarda as interações entre as partículas. Como ocorre interação entre os kinks, determinamos como a difusão é afetada por estas interações.O tipo de critério que definimos para a detecção das escalas de tempo do autômato revela propriedades a respeito do transiente, ele nada nos informa a respeito do regime periódico do autômato. Estudamos então o comportamento periódico, realizando estatísticas da distribui ção dos períodos para tamanhos de rede pequenos. Encontramos poucos valores de período, sendo que os maiores períodos são múltiplos dos menores.
We study cellular automata which display symmetry breaking in the space-time diagram, allowing one to observe structures and particles which behave according to a deterministic diffusive process. The rules responsible for the diffusion mechanism are those of unidimensional, binary automata, also known as the elementary rules. While many elementary rules exist which present such symmetry breaking mechanism, we have opted to focus on rule 18, as it is the most widely discussed in the literature. We show that the diffusive particles – called kinks – behave analogously as gliders in rule 20, presenting three distinct characteristic time scales. We propose a criterion which discriminates the different time scales, based on the kink’s collision and annihilation. We observe that the time scales involved in the automata’s temporal evolution are affected by the initial kink density, which accelerates or restrains the interactions between particles. As kinks interact, we determine how diffusion is affected by such interactions. The criterion proposed to detect the time scales reveals properties of the initial transients, but provides no information concerning the final periodic regime. Thus, we study the final periodic behavior from distribution statistics for small lattice sizes. A striking result is that asymptotically one finds the presence of just a small number of residual periods, the larger ones being multiples of the smaller.

Abstract:
In the spontaneous curvature model for two-phase lipid bilayer membranes the shape of vesicles is governed by a combination of an elastic bending energy and an interface energy that penalises the size of phase boundaries. Each lipid phase induces a preferred curvature to the membrane surface, and these curvatures as well as phase boundaries may lead to the development of kinks. In a rotationally symmetric setting we introduce a family of energies for smooth surfaces and phase fields for the lipid components and study convergence to a sharp-interface limit, which depends on the choice of the bending parameters of the phase field model. We prove that, if kinks are excluded, our energies $Gamma$-converge to the commonly used sharp-interface spontaneous curvature energy with the additional assumption of $C^1$-regularity across interfaces. For a choice of parameters such that kinks may appear, we obtain a limit that coincides with the $Gamma$-limit on all reasonable membranes and extends the classical model by assigning a bending energy also to kinks. We illustrate the theoretical result by some numerical examples.

Resumo: Neste trabalho foram realizadas duas tarefas. Na primeira delas, comparamos a estratégia de Linhares e Oliveira para a evolução temporal do kink ?ø4, que usa o método de Galerkin e um mapeamento, com o método de diferenças finitas em um intervalo finito. Achamos que a dinâmica é diferente nos dois casos. Encontramos que o método com mapeamento não é apropriado para a evolução do sistema. A segunda consistiu em utilizar o método de diferenças finitas para perturbar alguns kinks de um, dois e três campos, em uma dimensão espacial. Foi mostrada a estabilidade ou instabilidade dos kinks. Para o caso em que os kinks foram instáveis, achamos o produto de decaimento deles
Abstract: In this dissertation we did two things. First, we compared the Linhares and Oliveira approach for the temporal evolution of the ?ø4 kink, which uses the Galerkin method and a domain mapping, with the method of finite differences in a finite interval. It was found that the dynamics in these two cases were different. We found that the mapping method was not appropriated for the evolution of these kind of systems. The second part was the use of the finite difference method to perturb some kinks of one, two and three scalar fields in one spacial dimension. It was shown the (in)stability of the kinks. When they were unstable, it was found their decay products

In this dissertation is performed a study of collisions of topological defects in both integrable and non-integrable models of (1+1) dimensional scalar real elds. As integrable theory it is studied the sine-Gordon model; as non-integrable theories it is studied the φ4, double sine-Gordon and φ6 models. The research of collision is make through numerical solution of the motion equation. For this purpose, rst are obtained the topological solutions for each model by using the Bolgomol'nyi-Prasad-Sommerfeld (BPS) formalism. We explained the results analytically through of a exchange energy mechanism, which is associated to the normal vibrational modes of kinks solutions. This mechanism explains the large di erence between dynamics of the integrable and non-integrable models. It is also carried out a study of kinks collision for both φ4 and φ6 on a half line with a Neumann boundary condition. The results show a variety of new features which do not observed for kink-antikink collisions on full line.
Nesta dissertação é realizado um estudo de colisões de defeitos topológicos em modelos de campos escalares reais de natureza integrável e não-integrável, em (1 + 1) dimensões. Como teoria integrável, estuda-se o modelo sine-Gordon; como teorias não-integráveis estuda-se os modelos φ4, duplo sine-Gordon e φ6. O estudo de colisões é realizado através da solução numérica da equação de movimento. Para tanto, as soluções topológicas para cada modelo são primeiramente encontradas por meio do formalismo de Bolgomol'nyi-Prasad-Sommerfeld (BPS). Os resultados são explicados qualitativamente através de um mecanismo de troca de energia que envolve os modos normais de vibração das soluções kinks. Tal mecanismo elucida a grande diferença na dinâmica de modelos integráveis e não-integráveis. Também é realizado um estudo de colisões de kinks em uma semi linha, com condição de contorno de Neumann, para os modelo φ4 e φ6. Os resultados mostram uma variedade de novos comportamentos que não são observados em colisões kink-antikink no espaço ilimitado.

Les membranes lipidiques auto-assemblées présentent une riche phénoménologie de comportements dynamiques, et sont présentes dans de nombreux systèmes biologiques. Au cours de cette thèse nous avons étudié la dynamique de ces membranes dans des situations de fort confinement par des modèles théoriques simples. Nous nous sommes focalisés sur le cas d'un confinement entre deux murs, en présence d'un potentiel double-puits menant à deux états possibles d'adhésion (sur le mur du haut, ou sur celui du bas). A l'aide de modèles de lubrification, nous avons obtenu une équation différentielle nonlinéaire et nonlocale décrivant l'évolution de la morphologie de la membrane. Nous avons surtout étudié son comportement dans les systèmes bidimensionnels, où la membrane est un objet unidimensionnel. Dans ce cadre, nous avons montré que la rigidité de courbure de la membrane mène à une dynamique différente de la dynamique de mûrissement obtenue habituellement en présence d'une tension de surface. En effet, la membrane atteint rapidement une configuration gelée, qui dépend des conditions initiales. L'arrêt de la dynamique la conséquence d'une interaction oscillante entre les kinks –définis ici comme parois de domaines dans les systèmes unidimensionnels. L'organisation spatiale de la configuration finale peut être contrôlée par la perméabilité des murs : par exemple, si la membrane est initialement plane, et à mi-chemin entre les deux murs, des morphologies désordonnées sont obtenues pour des murs perméables, alors qu'un ordre à longue distance est obtenu dans le cas imperméable. Nous avons de plus montré que différents ingrédients physiques tels qu'une tension de membrane, l'asymétrie du potentiel d'adhésion, ou le bruit thermique sont susceptibles de restaurer le mûrissement, généralement au dessus d'un seul fini. Inspirés par la biolubrification, nous avons par ailleurs étudié l'influence d'un cisaillement imposé par le mouvement des murs. Les simulations montrent une dynamique riche de plusieurs régimes, qui influence la friction effective entre les murs. Pour les faibles taux de cisaillements, nous obtenons une dynamique complexe et chaotique qui engendre du mûrissement, et mène à un comportement thixotrope, où la force décroît avec le temps. Pour des taux de cisaillement modérés et fort, nous obtenons respectivement des solutions stationnaires périodiques ou du chaos spatiotemprel. Dans ces deux régimes, le système est rhéo-fluidifiant
Self-assembled lipid membranes exhibit a rich variety of dynamical behaviors, and are ubiquitous in biology. In this thesis, we report on the study of dynamics of membranes in strong confinement, using simple theoretical models. We focus on the case of confinement between two walls, in the presence of a double-well potential leading to two possible states of adhesion (on the upper or the lower wall). Using a lubrication model, we obtained a nonlinear and nonlocal partial differential equation describing the evolution of the membrane morphology. We have mainly studied the twodimensional case, where the membrane is a one-dimensional object. Within this frame, we have shown that the membrane bending rigidity leads to dynamics that are different from the coarsening behavior obtained usually in the presence of surface tension. Indeed, the membrane reaches a frozen state, which depends on the initial conditions. The freezing of the dynamics is the consequence of the oscillatory interaction between kinks –here defined as domain walls in one-dimensional systems. The spatial organization of the final state can be controlled by the wall permeability : as an example, starting from a plane membrane half-way between the two walls, disordered configurations are obtained for very permeable walls, while long range order is obtained with impermeable walls. In addition, we have shown that different physical ingredients such as membrane tension, potential asymmetry, or thermal noise, can restore coarsening, usually above a finite threshold. Inspired by biolubrication, we have also studied the influence of shear imposed by the motion of the two confining walls. Simulations show a rich behavior with several regimes, which influence the effective friction between the walls. For weak shear rates, we obtain complex and chaotic dynamics, which induce coarsening, leading to a thixotropic behavior, where the force decreases with time. For moderate or large shear rates, we respectively obtain frozen periodic stationary solutions, or spatio-temporal chaos. In these two regimes, the system exhibits shear-thinning

The non-linear science is a central topic covering several investigation areas, such as biology, chemistry, mathematics and physics. In the first part of this thesis, we studied the non-linearity in the scope of classical field theory. The discussions are based on static solutions in (1, 1) space-time dimensions, and they are focused on kinks and lumps defects. In the related procedures, we show several techniques which allowed us to determine new models with their respective analytical solutions. The main mathematical tool to obtain these results is the so called deformation method, which was also an essential piece in the construction of a new extension method. This method presents the determination of new two scalar fields models from the coupling between two one scalar field systems. The method was analyzed carefully, as well as the linear stability, the zero modes, the total energy and the superpotentials, related with the new families of potentials. Furthermore, in the second part we presented the basics concepts about the Brownian Motion, where we analised the features of the solution of the Langevin Equation, and we also introduced a path integral approach to this problem in a quantum field theory way.
A ciência não-linear é tema central de diversas linhas de investigação, cobrindo áreas como a biologia, a física, a matemática e a química. Nossa primeira vertente de trabalho nesta tese, consiste no estudo de não-linearidades via abordagem de teoria clássica de campos. As discussões estão baseadas em soluções estáticas em (1, 1) dimensões, com destaque para o chamados defeitos tipo kink e lump. Nos procedimentos relatados, discorremos a respeito de diversas técnicas para a determinação de novos modelos com suas respectivas soluções analíticas. Um ferramental fundamental para a obtenção desses resultados é o chamado método de deformação, o qual também foi parte essencial para a criação de um método de extensão de modelos, onde visamos a construção de modelos de dois campos reais a partir do acoplamento entre dois modelos de um campo. Tal método também foi exposto em detalhes, bem como as análises sobre estabilidade linear, cálculo de modos zeros, determinação da energia total e dos superpotenciais, relativos às novas famílias de potenciais. Já a segunda linha de pesquisa, refere-se aos conceitos básicos do movimento browniano, onde analisamos as propriedades da solução da equação de Langevin, e na introdução de uma abordagem via integrais de trajetória para descrevê-lo nos moldes de teoria de quântica de campos.

Neste trabalho, examinamos a integrabilidade do modelo generalizado de sine-Gordon (GsG), no contexto do teste de Painlevé para equações diferenciais parciais (EDPs). Mostramos que o modelo (GsG) possui certos submodelos como o modelo duplo sine-Gordon (DsG), Bukhvostov-Lipatov (BL) e os modelos integráveis sine-Gordon. O modelo BL possui algumas direções integráveis no espaço dos campos. Classi camos as massas das soluções tipo sólitons (kinks) do modelo (GsG) através dos pesos máximos da álgebra de Lie sl(3), e mostramos que essas massas pertencem a determinados multipletos neste esquema de representação. Abordamos o modelo integrável NLS defocusing e estudamos a colisão de dois sólitons dark, em particular estudamos a mudança de fase após a sua colisão.
In this work the integrability of the generalized sine-Gordon model (GsG) is examined in the context of the Painlevé test for partial di erential equations (PDEs). We show that the (GsG) model possesses certain submodels such as the double sine-Gordon (DsG), Bukhvostov-Lipatov (BL) and the integrable sine-Gordon models. The BL model possesses some integrable directions in the eld space. Moreover, we classify the kink type solutions of the (GsG) model through the highest weight representations of the underlying sl(3) Lie algebra, and we show that these masses belong to certain multiplets in that representation scheme. We discussed the integrable defocusing NLS model and study the collision of two dark solitons, in particular we study the phase shift after their collision.

This project is the first portion of the novel Leper Kings. Frank Nash, a bank robber and historical figure from the jazz age Midwest, is struggling to launch his criminal career and find his place in history. A series of his confidants and cronies records his attempts to gain money and notoriety through violence, only to find that Nash has the uncanny ability to propel them forward through time and into visions of the American future through a carefully manipulated series of robberies, assaults, and murders. Nash, aware that he is destined to die in the Kansas City Union Station Massacre of 1933, desperately seeks ways to launch his associates Lucas Mooney and Vernon Miller further into the future, beyond Nash’s death, to experience and catalogue violent events that press increasingly into our present age. As their methods of soothsaying become gradually more reprehensible, Miller and Mooney question their chrono-magical project and find that their volatile leader and prophet, Frank Nash, is slowly and steadily losing his hold on the present reality and those in it.

This thesis ultimately seeks to present a coherent reading of 1 Kings 13 that is attentive to literary, historical and theological concerns. I begin by summarising and evaluating the overtly theological exposition of the chapter by Karl Barth, as set out in his Church Dogmatics, and then considering how this was received and critiqued by his academic peers (Martin Klopfenstein in particular), whose questions, priorities and methods were very different to those of Barth. In this way, as well as exposing substantive material in the text for further investigation, a range of hermeneutical issues that sometimes undergird exegetical work unseen are brought into the foreground. I then bring a wider scope of opinion into the conversation by reviewing the work of other scholars as well, whose methods and priorities also diverge from those of Barth or Klopfenstein. At the same time, I categorise these studies so as to simultaneously assess different views on what 1 Kings 13 is about, and divergent views on how it is deemed best to approach this subject matter. After considering four additional readings of 1 Kings 13 in some depth, I present a more theoretical discussion about some perceived dichotomies in biblical studies that tend to surface regularly in methodological debates. I then return to Barth’s exposition via the work of David Bosworth, who aims to advocate and develop elements of Barth’s proposal for wider acceptance. After evaluating his work, I conclude with my own reading of 1 Kings 13, drawing on many of the exegetical and methodological insights presented by scholars whose lines of inquiry are not always those I would myself have chosen. Ultimately, my proffered reading, which sees Josiah as a central figure in the narrative, leans on insights from Barth and one of his harshest critics, Martin Noth.

Zu diesem Zweck biete ich zunächst eine Analyse der wichtigsten Herausforderungen, mit denen wissenschaftliche Emotionstheorien konfrontiert sind. Anschließend schlage ich einen metatheoretischen Rahmen vor, indem wissenschaftliche Konzepte von Emotionen als Begriffsexplikationen von Alltagsemotionskonzepten konstruiert werden können. Teil I diskutiert die wichtigsten Herausforderungen für Theorien der Emotionen in der Psychologie und den Neurowissenschaften. Erstens schlage ich eine pluralistische Darstellung der Kategorien oder „scientific kinds“ vor, die induktive Schlussfolgerungen begründen können. Jedes dieser Muster bietet einen Rahmen, um verschiedene Arten von wissenschaftlichen Konzepten zu konstruieren. Ich argumentiere, dass das funktionale Bezugssystem für wissenschaftliche Kategorien oder „scientific kinds“ am besten zur Erläuterung von Emotionskonzepten geeignet ist. Folglich schließe ich mit der Empfehlung, dass Wissenschaftler*Innen funktionalistische Theorien von Emotionen benutzen sollten.
In this dissertation, I address the question of how to construct scientific theories of emotions that are both conceptually sound and empirically fruitful. To do this, I offer an analysis of the main challenges scientific theories of emotions face, and I propose a meta-theoretical framework to construct scientific concepts of emotions as explications of folk emotion concepts. Part I discusses the main challenges theories of emotions in psychology and neuroscience encounter. The first states that a proper scientific theory of emotions must explain all and only the phenomena under the vernacular term ‘emotion’ with a common set of conceptual resources and under an overarching generic concept of emotion. The second demands that each emotion category corresponds to well-coordinated sets of neural, physiological, and behavioral patterns of responses. I argue that none of the best contemporary theories of emotions in psychology and neuroscience overcomes these challenges. As a result, a new theory of emotions is required. In Part II, I develop the meta-theoretical framework to construct a theory of emotions that overcomes the challenges above. First, I propose a pluralistic account of scientific kinds based on different patterns of projection that various disciplines may take to justify inductive inferences. These are essentialist, historical, and social patterns. Each of these patterns provides a framework to construct different types of scientific concepts. I argue that among the frameworks for scientific kinds available, the one that is best suited to explicate emotion concepts is a functional framework. Consequently, I conclude by recommending scientists pursue functionalist theories of emotions over essentialist, historical, or social theories.

Pictorial cues, together with motion and stereoscopic depth fields, can be used for perception and constitute ‘three kinds’ of vision. Edges in images are important features and can be created in either of these attributes. Are local edge and global shape detection processes attribute-specific? Three visual phenomena, believed to be due to low-level visual processes, were used as probes to address these issues. (1) Tilt illusions (misperceived orientation of a bar caused by an inducing grating) were used to investigate possible binding of edges across attributes. Double dissociation of tilt repulsion illusions (obtained with small orientation differences between inducer and bar) and attraction illusions (obtained with large orientation differences) suggest different mechanisms for their origins. Repulsion effects are believed to be due to processes in striate cortex and attraction because of higher level processing. The double dissociation was reproduced irrespective of the attributes used to create the inducing grating and the test-bar, suggesting that the detection and binding of edges across attributes take place in striate cortex. (2) Luminance-based illusory contour perception is another phenomenon believed to be mediated by processes in early visual cortical areas. Illusory contours can be cued by other attributes as well. Detection facilitation of a near-threshold luminous line occurred when it was superimposed on illusory contours irrespective of the attributes used as inducers. The result suggests attribute-independent activation of edge detectors, responding to real as well as illusory contours. (3) The performance in detecting snake-like shapes composed of aligned oriented elements embedded in randomly oriented noise elements was similar irrespective of the attributes used to create the elements. Performance when the attributes alternated along the path was superior to that predicted with an independent channel model. These results are discussed in terms of binding across attributes by feed-forward activation of orientation selective attribute-invariant cells (conjunction cells) in early stages of processing and contextual modulation and binding across visual space mediated by lateral and/or feedback signals from higher areas (dynamic binding).

Abstract:
The present thesis is concerned with the character of kinds in human somatic pathology and the relation that these kinds and their members have with function-based explanations. More precisely, in the first part of the thesis I investigate whether diseased organisms, grouped together on grounds of their shared pathological features, could form natural kinds, taking into account that the paradigmatic natural kinds are the kinds of the exact sciences. The second part of the thesis has as a backdrop the Humean/anti-Humean debate over causation (and the specific construal of explanations according to which to explain is to pinpoint causes). In this backdrop, I enquire into what sort of function-based explanations we could provide for the symptoms and pathological behaviours exhibited by diseased organisms, if we construe such organisms as members of natural kinds. I argue in the first part of the thesis that from a metaphysical point of view, the organisms dealt with in somatic medicine form natural kinds in the same sense in which we take the kinds dealt with in the exact sciences as natural. By comparing a 'classical', exact science kind with a kind of disease, I show that whatever features are associated with natural kind membership (e.g, involvement in laws or inductions, explanatory relevance, possession of 'essential' properties, instantiation of substantive universals, etc.) there is no 'ontological gap' between disease kinds and the kinds in the exact sciences. The conclusion that diseases are natural kinds has a certain proviso regarding the question of whether the identity of the individual members of natural kinds is dependent upon their kind membership. Should diseases not be natural kinds, the proviso says, it would be because the properties characteristic of natural kinds must have an identity-influence over the kind members. I present in addition serious problems posed by outlining such identity bearing properties. In the second part of the thesis, I argue that function based explanations concerned with diseased organisms - if we construe such organisms as being members of natural kinds - should illuminate positive causes for the symptoms and pathological behaviours they exhibit. We could obtain such function-based explanations, I suggest, if we interpret the functioning of biological items as the manifesting of causal powers. Against the background of the Humean vs. anti-Humean debate on causation, I show that Nancy Cartwright's capacities are a plausible variant for the powers at work in 'pathological' functioning. I argue that one could track down these capacities if one viewed healthy organisms as nomological machines, in the sense in which Cartwright understands this notion. I also suggest that capacities are necessary in order to vindicate general and, more importantly, singular causal claims involved in medical diagnosis and hence to found satisfactory functional explanations.

The Kinds of Mathematical Objects is an exploration of the taxonomy of the mathematical realm and the metaphysics of mathematical objects. I defend antireductionism about cardinals and ordinals: the view that no cardinal number and no ordinal number is a set. Instead, I suggest, cardinals and ordinals are sui generis abstract objects, essentially linked to specific abstraction functors (higher-order functions corresponding to operators in abstraction principles). Sets, in contrast, are not essentially values of abstraction functors: the best explanation of the nature of sethood is given by a variation on the standard iterative account. I further defend the theses that no cardinal number is an ordinal number and that the natural numbers are, as Frege maintained, all and only the finite cardinal numbers. My case for these conclusions relies not on the well-known antireductionist argument developed by Paul Benacerraf, but on considerations about ontological dependence. I argue that, given generally accepted principles about the dependence of a set on its elements, ordinal and cardinal numbers have dependence profiles that are not compatible with any version of set-theoretic ontological reductionism. In addition, a formal framework for set theory with sui generis abstract objects is developed on a type-theoretical basis. I give a philosophical defence of the choice of type theory and discuss various questions relating to the nature of its models.

The purpose was to show the effects of the illustrated artistic style and produce an effective emotional and story in motion without realistic animation look. Inspiration for the story comes from a true story based on Iranian history and an epic story that occurred just thousands of years ago. I focused my work on the context of Iran's history.

This Thesis is divided into three parts. The first part describes a novel mathematical framework for decomposing a real world network into layers. A network is comprised of interconnected nodes and can model anything from transportation of goods to the way the internet is organized. Two key numbers describe the local and global features of a network: the number of neighbors, and the number of neighbors in a certain layer, a node has. Our work shows that there are other numbers in-between the two, that better characterize a node. We also give explicit means of computing them. Finally, we show that these numbers are connected to the way information spreads on the network, uncovering a relation between the network’s structure and dynamics on said network. The last two parts of the thesis have a common theme and study the same mathematical object. In the first part of the two, we provide a new model for the way riboswtiches organize themselves. Riboswitches, are RNA molecules within a cell, that can take two mutually opposite conformations, depending on what function they need to perform within said cell. They are important from an evolutionary standpoint and are actively studied within that context, usually being modeled as networks. Our model captures the shapes of the two possible conformations, and encodes it within a mathematical object called a topological space. Once this is done, we prove that certain numbers that are attached to all topological spaces carry specific values for riboswitches. Namely, we show that the shapes of the two possible conformations for a riboswich are always characterized by a single integer. In the last part of the Thesis we identify what exactly in the structure of riboswitches contributes to this number being large or small. We prove that the more tangled the two conformations are, the larger the number. We can thus conclude that this number is directly proportional to how complex the riboswitch is.

Resumo: Um kick, por definição, é um influxo indesejável de fluído do reservatório portador de hidrocarbonetos para o interior do poço. Este trabalho faz uma modelagem de circulação de kick de gás em plataforma flutuante localizada em águas profundas, utilizando correlações para fluxo bifásico gás-líquido vertical, e na qual as propriedades da fase gasosa são determinadas através da pressão média da região bifásica. Para a região monofásica (fluido de perfuração) são utilizados os conceitos do modelo reológico binghamiano. A partir da variação da pressão no espaço anular do poço que está sendo perfurado, determina - se uma vazão de circulação de fluido de perfuração considerada ideal para a circulação do kick, possível de ser executada pelas bombas de perfuração disponíveis, em função da profundidade do mar na região. O modelo prevê ainda as pressões na parte inferior do último revestimento descido, indicando se estas serão ou não superiores a resistência do solo na parte não revestida do poço, possibilitando que o controlador do poço tenha em mãos todos os problemas que afetarão o controle do poço com antecedência

I Kina ökar konsumtionen i takt med välfärden och det finns ett behov av en mer hållbar attityd i landet, både för konsumenter och producenter. Det blir mer och mer viktigt för vår globala hälsa och miljö med hållbar design. I den här rapporten försöker jag förtydliga vad hållbarhet innebär genom att förhålla mig och mitt examensarbete till den kinesiska marknaden. Hur skulle en hållbar möbeldesign tänkas se ut för en kinesisk marknad? I mitt examensarbete fokuserar jag på våningssängen. Det är en möbel som är lite bortglömd formmässigt men som trots allt verkar sälja väldigt bra i Kina. Jag hoppas kunna hitta en mer stilren lösning som också är mer köns och åldersneutral än de våningssängar som finns idag. Mitt arbete börjar med att försöka skapa en generell förståelse för landet som helhet och att leta efter likheter och olikheter mellan våra kulturer som kan ha betydelse för min frågeställning. I min designprocess utgår jag från olika designstrategier som fungerar som en checklista för utvecklingen av min möbel. I en funktionsanal listar jag sedan önskade funktioner som alla har egenskaper att påverka en bättre global miljö eller mänskligt välbefinnande. Mitt slutgiltiga förslag, Tortoise, är en våningssäng ämnad för unga familjer i Kina. Den är i första hand tänkt att användas i barnkammaren för en familj med 1 till 2 barn eller för en familj som ofta får besök av mor och farföräldrar, men kan lika väl stå i ett kombinerat gästrum/kontor. Sängen kan vara en stabil och rolig klätterställning på dagen, en mysig soffa för en eller flera på kvällen och en mysig och fantastiskt skön säng på natten. Sängen ser kanske inte ut som en sköldpadda, Tortoise, men den har egenskaper som stämmer väl överens med sköldpaddans symbolik, som värnar om trygghet, stabilitet och ett lång liv.  Genom mitt examensarbete med sängen i fokus har jag lagt grunden för en framtida verksamhet på en arena utanför Sverige, i en annan kultur med andra förutsättningar både beträffande kundunderlag, produktionsvillkor och attityder till hållbarhetsfrågor. Detta har också varit mitt syfte med uppgiften på längre sikt.

This thesis proposes that 1 and 2 Kings might be read as a work of written history, produced with the explicit purpose of shaping the communal identity of its first readers in the Babylonian exile. For those readers, much of what it had meant to be Israel had been lost in the events of 587 BCE, including the temple, the land promised to the ancestors, and the Davidic king. By drawing on sociological approaches to the role historiography plays in the construction of political identity, I propose the book of Kings is intended to reconstruct a sense of Israelite identity in the context of these losses. I argue that the book of Kings moves beyond providing a reason for the exile in Israel’s history, and beyond even connecting its exilic audience to that history. The book recalls the past in order to demonstrate what it means to be Israel in the (exilic) present, and to encourage hope for the Israelite nation in the future. After developing a reading strategy for 1–2 Kings that treats the book as a coherent narrative, I examine the construction of Israelite identity within Kings under the headings of covenant, nationhood, land, and rule. In each case I argue that the narrative of the book creates room for a genuine but temporary expression of Israelite identity in exile: genuine to show that it remains possible for Israel to be Yahweh’s people during the exile, but temporary to encourage hope for a future restoration.

Abstract:
The purpose of this essay is to explain China’s growing economic presence in Africa through a case study regarding the relationship with Kenya, as well as to highlight the specific features of this presence. In order to achieve this goal, two theoretical perspectives will be applied to examine the data. These two perspectives are the “world-systems theory” developed by Immanuel Wallerstein, and the theory of “Imperialism” as defined by Johan Galtung.     Through a textual analysis of the sources used, the essay has found that Chinese outward FDI finances projects in Africa that are commercially viable and mutually beneficial in economic terms. Research has also shown that Chinese outward FDI also attracts an alignment in voting patterns of African countries towards the Chinese in the UN General Assembly. Neither of these phenomena are consistent with the common misconception that China acts with imperialistic ambitions. Culturally, an influx of Chinese workers in Kenya have resulted in a heated debate concerning racial discord, as well as a change to working conditions within the affected African countries, defined as ‘’The Shanghai effect’’. According to the world-systems theory, the core state - in this case China, has an unequal relationship with Kenya, the peripheral state.    Our data suggests that China’s growing economic presence in Africa is not fueled by imperialistic ambitions. Therefore, we conclude that China utilises their position of being a core state with a long-term perspective - seeking and utilising mutual benefits where they can be found.

This study seeks to understand what kink is, exploring this question using narratives and experiences of gay and bisexual men who engage in kink in the UK. In doing so, contemporary understandings of the gay kinky subcultures in the UK are provided. It discusses the role of the internet for these subcultures, highlighting the use of socio-sexual networking sites. It also recognises the existence of kink dabblers who engage in kink activities, but do not immerse themselves in kink communities. A qualitative analysis is used consisting of semi-structured in-depth interviews with 15 individuals who identify as part of a kink subculture and 15 individuals who do not. Participants were recruited through a mixture of kinky and non-kinky socio-sexual networking sites across the UK. Complimenting this, the author attended kink events throughout the UK and conducted participant observations. The study draws on subcultural theory, the leisure perspective and social constructionism to conceptualise how kink is practiced and understood by the participants. It is one of the first to address the gap in the knowledge of individuals who practice kink activities but who do so as a form of casual leisure, akin to other hobbies, as well as giving due attention to the increasing presence and importance of socio-sexual networking sites and the Internet more broadly for kink subcultures. Community and non-community members were shown to possess similarities as well as distinct differences. The Internet was shown to play a significant role in all participants’ kink narratives. The research calls for further explorations of different aspects of the UK kink subculture which recognises the important role of the Internet for kink practitioners in shaping both the offline and online kink communities. The study also calls for research related to kink practitioners who are not embedded within subcultural kink communities.

Matelio dokumentinis filmas „Prieš parskrendant į Žemę“. Tema aktuali tuo, kad vadinamoji „lietuvių kino mokykla“ praranda savitumą, tampa vis labiau Europietiška, veikiama Vakarų kultūros. Tikslui pasiekti iškelti tokie uždaviniai: apžvelgti dokumentinio kino kaitą Lietuvoje nuo atsiradimo iki šių dienų; aprašyti atsiradusios televizijos įtaką dokumentinio kino tolesniam vystymuisi; išanalizuoti naujosios „lūžio“ kartos dokumentinio kino supratimą, tematiką; ištirti, kaip naujieji dokumentininkai prisitaikė prie vis stiprėjančių masinės komunikacijos priemonių; palyginti A. Matelio dokumentinį filmą „Prieš praskrendant į Žemę“ su televizijos reportažu. Tyrimo metodai. Šiame darbe panaudotas turinio ir lyginamosios analizės, istorinis metodai. Pagrindinė šio darbo išvada yra, kad kinas šiais laikais pasuko masinės kultūros keliu, pakito jo scenarijus, kadrų ilgumas, montažas. Kino filmas supanašėjo su televizijos reportažu. Tuo pačiu įrodoma iškelta hipotezė, kad A. Matelis laimėjo daugybę apdovanojimų ne tik dėl pasirinktos temos apie vėžiu sergančius vaikus, bet ir dėl pateikiamo didelio kiekio objektyvios informacijos, kas nebūdinga senajam lietuviškam dokumentiniai kinui, tačiau tai daro televizijos reportažas. The aim of this paper is to demonstrate the changes that the Lithuanian documentary film genre underwent from its beginnings to nowadays, and to argue that today it bears resemblance to the television reportage genre. The argument is based on the analysis of Arūnas Matelis film "Prieš parskrendant į Žemę" (Before Flying Back to Earth). This argument is important because it implies that the so-called "Lithuanian film school" is loosing its unique identity, that it is becoming "Europeanized", i.e. strongly influenced by the Western culture, and that its impact on the documentary film in Lithuania is weaker than in earlier decades. In order to achieve the above-mentioned aim, the current paper comprises the following elements: an overview of the evolution of the Lithuanian documentary film from its beginnings to our day; analysis of the documentary film concept of the new, the "watershed" generation; description of the influence of television on the further development of documentary film; analysis of the ways in which the new authors of documentary film adapted to the increasingly influential mass media; comparative analysis of A. Matelis' documentary film "Before Flying Back to Earth" and the reportage genre. This study examines representations of virtual reality within Western and Westernised culture. Particular attention will be given to the 1980s and 1990s when representations of virtual reality were prolific. Semiotic analysis will be used as a theoretical tool with which to study these representations in order to question such concepts as simulacra, simulation, hyperreality, the virtual and the real. This study has some interdisciplinary aspects as it draws upon representations of virtual reality in art history, cultural studies, film studies, computer science, cognitive science and philosophy. Three case studies are presented to provide an in-depth exploration of representations of virtual reality, these are: Neuromancer (1986), a science fiction novel by William Gibson, The Matrix (dir. A. & L. Wachowski, 1999), a major Hollywood Film and Osmose (1995) and Ephemere (1998) by Char Davies, which are virtual works of art. During this study attention is given to the relationships between perception, embodiment and virtual reality in order to move beyond binary notions of the mind versus the body. Upon investigation representations of virtual reality indicate that there is a sense of ambivalence surrounding this technology, particularly in relation to embodiment. In some instances there are claims that the body can be repressed or somehow denied; whilst in some cases the human body is denigrated as 'meat'. There are even calls for a post embodied and possibly post-human existence via immersion in virtual reality environments. Countering these dismissals of embodiment this study calls for a returned emphasis on the body as the ground of human experience. Embodiment cannot be repressed or denied; it is central to the immersive and interactive experiences that are made possible by virtual reality technology. In summary it is possible that embodiment both encompasses signification and interaction in virtual environments and the world around us.

This thesis proposes a new school of literary analysis: Kinky Criticism. This critical theory will examine the presence in literature of themes related to BDSM, an acronym referring to bondage/discipline, domination/submission, and sadism/masochism. My purpose in examining this power exchange and sadomasochism in literature is threefold. Firstly, I aim to reveal the presence of kinky themes in not only a range of literary works, but also leave the reader aware of kink present in everyday human interactions. Secondly, through this application to literature, Kinky Criticism sheds new light on the techniques of characterization and adds complexity to the dynamics between characters. Finally, Kinky Criticism provides a new perspective that leads to unexpected conclusions about hotly debated topics in literature, such as the infamous sodomites of Dante’s Inferno. Although a few scholars have commented on kinky themes, their analyses have not yet gained the coherence of a critical movement. This thesis aims to outline the tenets of Kinky Criticism and to establish not only its legitimacy as a critical lens, but also Kinky Criticism’s unique contributions to the interpretation of three major literary works: Dante Alighieri’s Divine Comedy, Ernest Hemingway’s For Whom the Bell Tolls, and D.H. Lawrence’s Women in Love.

Classifications are useful and efficient. We group things into kinds to facilitate the acquisition and transmission of important, often tacit, information about a particular entity qua member of some kind. Whilst it is universally acknowledged that classifications are useful, some scientific classifications (e.g. chemical elements) are held to higher epistemic standards than folk classifications (e.g. bugs). Scientific classifications in terms of 'natural kinds' are considered to be more reliable and successful because they are highly projectible and support law-like and inductive generalisations. What counts as a natural kind is, however, controversial: according to essentialists (e.g. Putnam, Kripke, Ellis) natural kinds are mind-independent and possess essential characteristics; according to promiscuous realists (e.g. Dupre ) there are 'countless legitimate, objectively grounded ways of classifying objects in the world'; and according to scientific realists (e.g. Boyd, Psillos) natural kinds are grounded in the 'causal structure of the world'. More specifically, realism about kinds can be understood as a commitment to the existence of natural divisions (kinds) in the world that we come to know as a result of mature scientific investigation into the nature of such kinds. Realism about natural kinds is supported and articulated in terms of three main arguments, metaphysical, semantical, and epistemological. In the first part of my thesis I offer a sustained and systematic investigation of these three main arguments, with their respective promises and prospects for the viability of realism about kinds and I find them wanting, whilst in the second part of the thesis I pursue an unexplored line of inquiry regarding natural kinds and propose a mild realism about natural kinds via the ontology of real patterns.

Up to now, analyses of shakuhachi koten honkyoku accentuated mainly the melodious component of musical structure. However, a no less important component of the musical structure of all Japanese traditional music is by all means also timbre (tone quality). In my research of the timbre of shakuhachi, I combined three major methodological approaches: Ethnomusicology, Music Theory and Music Acoustics. The ethnomusicological approach wascharacterised by close orientation on one interpretation tradition within the framework of the Kinko School, the Chikumeisha Goro Yamaguchi´s tradition. The positions of music theory appeared mainly as a result of deep structural analysis, which made it possible for detailed description of the musical structure oriented on the appearance of concrete playing techniques and their application to the individual phrases of each of the honkyoku compositions. Within the scope of musical acoustic approach, we jointly with colleagues from the HAMU sound studio did a series of spectral analyses of two matrices of shakuhachi basic tones and some playing techniques. The matrices were recorded by Vlastislav Matoušek and Christopher Yonhmei Blasdel. The spectral analyses fully confirmed the changes of timbre of the shakuhachi in Kinko honkyoku.

Kink has a long history of being condemned in Western society. Even though kink is prevalent in popular culture (and in many people’s bedrooms) it continues to be considered abnormal and associated with deviance. Through nine in-depth qualitative interviews, this thesis explores the experiences of kinksters with kink, their engagement with the kink community, and their negotiations of stigma in everyday life. These experiences are analyzed using Foucault’s theories on discourse and technologies of the self and Goffman’s conceptualization of stigma. The thesis found that while the social condemnation of kink has resulted in members of the kink community struggling to manage their identity as kinksters, they also find joy and a sense of belonging within the kink community. Moreover, through the kink community, kinksters learn to conceptualize and practice consent in a new way; one that is rooted in being an ethical subject. The thesis concludes with a call to challenge the normative tropes and stigmatic assumptions of deviance that continue to marginalize and oppress kinksters.

Every year, large numbers of patients in National Health Service (NHS) care suffer because of a patient safety incident. The National Patient Safety Agency (NPSA) collects large amounts of data describing individual incidents. As well as being described by categorical and numerical variables, each incident is described using free text. The aim of the work was to find quite small groups of similar incidents, which were of types that were previously unknown to the NPSA. A model of the text was produced, such that the position of each incident reflected its meaning to the greatest extent possible. The basic model was the vector space model. Dimensionality reduction was carried out in two stages: unsupervised dimensionality reduction was carried out using principal component analysis, and supervised dimensionality reduction using linear discriminant analysis. It was then possible to look for groups of incidents that were more tightly packed than would be expected given the overall distribution of the incidents. The process for assessing these groups had three stages. Firstly, a quantitative measure was used, allowing a large number of parameter combinations to be examined. The groups found for an ‘optimum’ parameter combination were then divided into categories using a qualitative filtering method. Finally, clinical experts assessed the groups qualitatively. The transition probabilities model was also examined: this model was based on the empirical probabilities that two word sequences were seen in the text. An alternative method for dimensionality reduction was to use information about the subjective meaning of a small sample of incidents elicited from experts, producing a mapping between high and low dimensional models of the text. The analysis also included the direct use of the categorical variables to model the incidents, and empirical analysis of the behaviour of high dimensional spaces.

In this study I will consider the instrumentation for three central movements of Heinrich Schutz's late work, Historia der freuden- und gnadenreichen Geburt Gottes und Marien Sohnes Jesu Christi, SWV 435, commonly called Weihnachtshistorie, to see whether there exists only one possible instrumental complement for the fourth Intermedium, or scene - two violine and one bassoon, as in primary source material and many editions - or whether it may be equally or even more valid to assign the coloristic consort lines to two sackbuts (trombones, in modern application) and a bassoon. In so doing, I will address a select but typical set of decisions that preparing a Schutz work engenders, in order to equip conductors to apply similar methodology and evidence when approaching works of this composer and of the early Baroque era in general.I will demonstrate that using three sackbuts in an historically enlightened performance - or trombones, their modern analogues - would be preferable to the violine and bassoon the extant manuscript prescribes in the fourth Intermedium (each Intermedium consists of sinfonia [optional], recitative, and chorus) of Heinrich Schutz's Weihnachtshistorie.

The structure of protein is essentially important for life activities. Proteins can perform their functions only by specific structures. In this thesis, the kink and multi-kink model for protein description are reviewed. It is shown that most of the loop parts in Protein Databank (PDB) can be described by very limited number of kinks within the experimental precision. Furthermore, by applying the model into two well studied real proteins (myoglobin and villin headpiece HP35), it is shown that the multi-kink model gives correct folding pathway and thermal dynamical properties compared with the experimental results for both proteins. In particular, the kink model is computationally inexpensive compared with other existing models. In the last chapter, a new visualization method for the heavy atoms in the side-chain is presented.
