Biobanks are collections of biological samples and associated data for future use. The day to day activities in a biobank laboratory is underpinned by a laboratory information management system (LIMS). For example, the LIMS manages the execution of tests on biospecimens and track their movement and processing through the laboratory. There are a range of commercially available Biobank LIMS systems on the market but their costs are prohibitive in a resource limited setting. The cost of Commercial off-the-shelf software includes the initial cost of acquiring the system, as well as the cost of maintenance and support throughout the software's life cycle. The Bika LIMS system on the other hand is Free and open source software (FOSS) with decreased license cost, used routinely in non-medical laboratories. Ideally, if Bika LIMS could be customised to handle human biospecimens, then both biobanks and genetics laboratories could benefit. Central to any biobank functionality in Bika LIMS is the ability to import information from routine biomedical equipment. We identified two instruments that are key to human biobanking and are lacking in Bika LIMS namely BioDrop ?LITE and the Qubit Fluorometric instrument. Import interfaces for importing DNA/RNA concentration analyses from these instruments and management of the results with associated sample information would add value to the LIMS. The aim of the thesis was to customise Bika LIMS for utility in a biomedical laboratory. In collaboration with colleagues at Tygerberg medical school, the Bika LIMS software was customised to accommodate the DNA and RNA concentration analyses results for a pathology laboratory and the LIMS workflows customised for use at Tygerberg medical school. In this process the manual operations of Tygerberg medical school laboratory would migrate to the use of Bika LIMS. The analytical module in Bika LIMS was implemented using PYTHON, by using logic that allows importing of specific analyses. A template was created for the BioDrop ?LITE and Qubit Fluorometric instruments used for developing the interface for an analysis import form. The instruments generate results in CSV file format. A parser was created to read and parse the files uploaded from the import form, by splitting them into parts, extracting the data, and populating key-value pairs. The controller manages the submission of the form by initialising the parser that imports the specific file into the LIMS where it is managed by the configured Bika LIMS workflow.

A laboratory information management system (LIMS) is central to the informatics infrastructure that underlies biobanking activities. To date, a wide range of commercial and open source LIMS are available. The decision to opt for one LIMS over another is often influenced by the needs of the biobank clients and researchers, as well as available financial resources. However, to find a LIMS that incorporates all possible requirements of a biobank may often be a complicated endeavour. The need to implement biobank standard operation procedures as well as stimulate the use of standards for biobank data representation motivated the development of Baobab LIMS, an open source LIMS for Biobanking. Baobab LIMS comprises modules for biospecimen kit assembly, shipping of biospecimen kits, storage management, analysis requests, reporting, and invoicing. Baobab LIMS is based on the Plone web-content management framework, a server-client-based system, whereby the end user is able to access the system securely through the internet on a standard web browser, thereby eliminating the need for standalone installations on all machines. The Baobab LIMS components were tested and evaluated in three human biobanks. The testing of the LIMS modules aided in the mapping of the biobanks requirements to the LIMS functionalities, and furthermore, it helped to reveal new user suggestions, such as the enhancement of the online documentation. The user suggestions are demonstrated to be important for both LIMS strengthen and biobank sustainability. Ultimately, the practical LIMS evaluations showed the ability of Boabab LIMS to be used in the management of human biobanks operations of relatively different biobanking workflows.

Specialized laboratory information management systems (LIMS) are widely used by scientific research groups to store and manage experimental data. Smaller research laboratories' LIMS often lack support for automatic task execution, an omission that becomes more critical as experiments become increasingly automated. This thesis describes Exp-WF, a workflow management module specifically designed to be easily incorporated into a typical small-scale LIMS. Scientists describe the execution order of experiments as a workflow model. Exp-WF then automatically selects experiments for execution and dispatches them to the people or machines responsible for performing them. Exp-WF can be incorporated into an existing web-based LIMS in a non-intrusive way by using servlet filter technology to observe user actions and act upon them. Exp-WF uses agent-based technology with asynchronous communication to dispatch tasks to remote machines. This guarantees correctness even if the machines are not available all the time.

In this project, the Laboratory Information Management System (LIMS) for Staff and Users of small business have been designed and developed using Throwaway Prototyping methodology with the web architecture. Different types of development platforms are available in the market to develop this application, but as per the company requirements, this application was developed with the .net framework. This web application allows us to access application data on different devices like a tablet, a desktop, a smartphone from the remote location all over the world. The main feature of this application offers to monitor the application activity like which activity was performed by the user with the corresponding date, time and short description. Therefore, this software uses an industry standard relational database management system (RDBMS) combined with a platform-independent web browser interface for data entry and the retrieval. (The 3-tier technology) The laboratory workflow steps facilitate the management and tracking of all test and test results, which ensures that the right information is available at the right time to a right person. The management of information is therefore becoming increasingly important as the effectiveness and profitability of the water laboratory is largely measured against its management systems and continual improvement programmes. Effective information management forms an important part of laboratory management to ensure that data are updated and remain current. One way of proving its effectiveness, the laboratory must provide proof of a controlled and procedurised documentation system and the availability of updated data and information. The effective control of data and information in the water laboratory by using some kind of information management system is therefore essential. Laboratory managers are becoming aware of the need for an effective, computerised laboratory data and information management system as the entry of data and results into a manual system has several disadvantages. The laboratory manager is increasingly seeking for ways to improve the efficiency of his laboratory and more time must therefore be spent on managing the laboratory, rather than to facilitate the distribution and control of information.

The Zimbabwean government recognizes the critical role laboratories play in ensuring the health of the nation. Well-resourced and functioning laboratories are the sine qua non of effective diagnosis, treatment and clinical monitoring of medical problems such as HIV/AIDS, tuberculosis and malaria. In Zimbabwe, frequent unavailability of essential laboratory reagents and consumables have been reported but less well-reported are the factors associated with these "stockouts" at medical laboratories. Applying qualitative research methodologies, this study sought to explore the bottlenecks to the availability of laboratory consumables at state-owned medical laboratories in Harare Province. Semi-structured interviews were used to elicit stakeholders' perspectives and experiences with regard to the availability of laboratory consumables. These were complemented by observation of procurement, supply and distribution processes and individual follow-up interviews in 7 facilities where medical laboratory scientists were purposively selected. Rigour was ensured through data-source triangulation, provision of thick descriptions of the setting, maintaining an audit trail and transcribing data verbatim. Data analysis identified recurring themes and key suggestions made by respondents. A complex web of economic, human resources and supply chain factors affect laboratory commodity availability in Harare. Salient factors negatively affecting commodity availability included inadequate funding, human resources, poor communication and coordination among stakeholders, lack of transport, long lead times and limited inventory management skills. A comprehensive approach to resolving the challenge is warranted through advocating for more funding, complementing donor efforts on staff retention, improved coordination and collaboration among stakeholders and re-designing the laboratory supply chain. Further research would assist in determining ways of efficiently utilizing the limited available resources.

L'objectif de mon travail de thèse était de développer des outils bio informatiques permettant d'améliorer la traditionnelle gestion de l'information scientifique au sein d'un grand centre de recherche et en particulier au sein d'une plateforme de génomique. Trois outils ont été développés: un cahier de laboratoire électronique, un système de gestion de l'information de laboratoire pour des applications de génomique dont le séquençage de nouvelle génération, ainsi qu'un système de gestion des échantillons pour de grandes bio-banques. Ce travail a été réalisé en étroite collaboration avec des biologistes, épidémiologistes et informaticiens. Il a également inclus la mise en place d'interactions entre les différents outils pour former un système informatique intégré. Les trois outils ont été rapidement adoptés par l'ensemble des scientifiques du centre de recherche et sont désormais utilisés au quotidien pour le suivi de toutes les activités de laboratoire mais aussi plus globalement pour les autres activités scientifiques du centre de recherche. Ces outils sont transposables dans d'autres instituts de recherche
The aim of my thesis work was to develop bioinformatics tools to improve the traditional scientific information management within a large research centre and especially within a genomics platform. Three tools have been developed: an electronic laboratory notebook, a laboratory information management system for genomics applications including next generation sequencing, as well as a sample management system for large biobanks. This work has been conducted in close collaboration with biologists, epidemiologists and IT specialists. It has also included the setup of interactions between the different tools to make an integrated IT system. The three tools have been rapidly adopted by all the scientists of the research centre and are now daily used for the tracking of all the laboratory’s activities but also more globally for the research centre’s other scientific activities. These tools are transposable in other research institutes

Este trabalho teve por base um enquadramento teórico do setor de atividade e respetivo produto, assim como também da Gestão de relacionamento com o Cliente, Gestão de Capital Humano e Conhecimento. A descrição do projeto propriamente dito surge de seguida, desde a sua versão inicial até à versão final atual ainda existente, incluindo a descrição da implementação e operacionalização do respetivo upgrade. A nível de metodologia, foi efetuada uma revisão bibliográfica sobre o upgrade de um produto existente assim como sistemas LIMS, de forma a fundamentar os passos seguidos no projeto. Foi também consultada informação interna do Laboratório Químico Ambiental e revisitada a experiência vivida pelo autor deste trabalho durante o período de implementação e operacionalização deste projeto na Sucursal em Portugal. Tendo como foco os clientes existentes, tornou-se num produto crítico para a simplificação da gestão da informação no contacto entre o cliente e o Laboratório Químico Ambiental assim como para a sua fidelização, sendo também uma importante ferramenta de Marketing junto de potenciais clientes por diferenciação dos concorrentes.
This thesis project aims to describe and share the upgrade of a Laboratory Management Information System (LIMS) web interface, under the Marketing strategy implemented by the Portuguese office of an Environmental Chemistry Laboratory, as well corresponding Customer Relationship, Human Capital and Knowledge Management in loyalty using this same system. This work was based on a theoretical framework of the respective activity sector and product, followed as well by Customer Relationship, Human Capital and Knowledge Management. The description of the project arises then, since its initial release until the current final version that in fact still exists, including the description of the corresponding upgrade implementation and operation tasks. In terms of methodology, a literature review on the upgrade of an existing product and LIMS systems was carried out to support the steps of the project. Query internal information of the Environmental Chemistry Laboratory and this project author lived revisited experience during the period of implementation and operation in Portuguese branch was consulted as well. Focusing on existing Customers, this upgrade of the LIMS web interface became a critical product for information management simplifying during the contact between Customer and the Environmental Chemistry Laboratory provider as well as for their loyalty, and at the same time also treated as an important marketing tool near Prospects as differentiation from competitors.

Abstract:
This diploma thesis deals with application of business process management principles to the order processing in chemical laboratory. In the first section of the work is accounted history and evolution of business process management and launching methodology as well. In further section was analyzed wider neighborhood of the company. It was necessary to find appropriate processes suitable for the optimization. Primary activities were identified using newly modeled value added chain diagram. Primary activities were decomposed to the key processes. These processes were described using event-driven process chain diagrams. Strategic goals were determined by internal and external organization aspects. The influence of the strategic goals on the key processes was evaluated to find a process attributes which can be improved using business process management. The goal of this work was to propose possible solution for the controlling and communication infrastructure allowing operational control over nondeterministic flow of orders and further reporting. The result of this work is new structure of key processes concerning orders and their passing the organization.
