Full textCoastal lagoons are productive ecosystems, which are economically as well as biologically important. Bacteria are largely responsible for key ecosystem functions such as organic matter degradation and nutrient recycling, and studies on their diversity and functional roles are necessary to gain knowledge on the overall ecosystem properties. The main objectif of this thesis was to investigate the temporal and functional diversity of the bacterial communities in the water column and in the sediment of the Havre-aux-Maisons lagoon; a strictly marine coastal system located in the Magdalen Islands in the Gulf of St Lawrence, Canada. In the water column, the attached bacterial community was more diverse than the free-living bacterial community and the two communities were phylogenetically different. The temporal changes in communities were linked to the concentration of particulate organic matter. At the phylum level, the sediment bacterial community structure changed little over time. This community was linked to several biogeochemical cycles, in particular to the sulfur cycle. A stable sediment bacterial community structure was altered by major disturbances such as storms and high concentrations of organic matter. Results from quantitative polymerase chain reaction targeting genes coding for enzymes used in nitrogen and sulfur metabolism indicated the importance of sulfur metabolism and potentially nitrogen-fixation in the sediment. An increase in the organic matter concentration in the form of mussel biodeposits had little influence on transcript concentrations of genes involved in denitrification, nitrogen-fixation and sulfate reduction. However there was evidence of an organic loading threshold at which a change in the diversity of the bacteria involved in denitrification and nitrogen-fixation could occur. Overall this thesis demonstrated that bacterial communities are likely good indicators of the biochemical processes in coastal lagoons and similar studies could be applied to other shallow systems.

Full textThe Mediterranean lagoons host many anthropogenic uses including shellfish aquaculture since the beginning of the 20th century. Imported in 1970, the cupped oyster, Crassostrea gigas, has adapted perfectly and has allowed an important development of oyster’s industry until 2008, the year of occurrence of spat outbreak related to the emergence of an Ostreid Herpes-virus µvar. The scarcity of spat and the speculation on this product changed regionally cultural practices and the supply of juveniles, with in particular the wish of developing a local activity of spat collection. However the cycle of reproduction of the species and the recruitment of juveniles were poorly known in lagoon environments. In this context, the objective of this thesis is to characterize the variability of the reproduction and the recruitment of the cupped oyster in Mediterranean lagoon. The lagoon configuration offers the advantages of productivity for the broodstock and hydrodynamic connectivity for the larvae. However, it appears that the ecological functioning of the system at the base of the primary production plays an essential role on the trophic resources for the success of oyster reproduction. This work takes place in the context of the ecological restoration under oligotrophication, which first effects we describe on the oyster's reproductive cycle

Full textMediterranean coastal lagoons are considered as major nursery areas for several coastal fish species. In Vassova lagoon (Kavala Prefecture, Greece), this continuous input of juveniles, along with the lagoons’ naturalfood resources, sustain local extensive aquaculture. Therefore, in order to optimise the fisheries’ yield, thefactors affecting juveniles’ growth and survival in the lagoon need to be assessed. The objectives of this research work are to identify the organic matter sources sustaining growth of a common commercial Mediterranean species (Liza saliens, Mugilidae) juveniles’ (15 – 50 mm, total length / TL) and to assess their nutritional quality in terms of polyunsaturated fatty acids (PUFAs). In that aim, fish (L.saliens juveniles and principal resident fish species), their potential preys, and basal organic matter sources where sampled monthly during L. saliens settlement in Vassova lagoon (June - November). The origin of carbon assimilated by L. saliens was assessed using lipid and isotopic biomarker approaches as well as stomach content analysis. Moreover, lipid analyses allowed understanding the influence of diet on the fatty acid (FA) composition of L. saliens storage (neutral lipids : NLs) and membrane lipids (polar lipids: PLs) during early life in the lagoon. Finally, the isotopic composition of the PUFAs assimilated by L. saliens juveniles was determined by GC-C-IRMS and allowed the assessment of the sources of these compounds in the ecosystem. Results indicate that at their arrival at the lagoons’ mouth L. saliens juveniles (~15 mm, TL) feed on planktonic organisms. When juveniles reach the size of 20 mm (TL), they progressively shift towards benthic prey. This dietary shift is followed by an important decrease of the dietary levels of DHA. Indeed, in Vassova lagoon, this PUFA seems to be mainly produced by planktonic microorganisms. Therefore, during the transition from the marine planktonic environment towards the lagoons’ demersal habitat, L. saliens juveniles probably experience a decrease in the nutritional quality of their food. However, 22:6ω3 as well as 20:4ω6 appear to be actively retained in L.saliens membrane lipids (PLs). More interestingly, 20:4ω6 seems also to be retained by other fish species found in the lagoon. The latter suggests that this essential compound, which in fish is implicated in resistance processes to environmental stressors, has an important physiological role for fish in estuarine environments

Full textLes éléments majeurs et les isotopes stables de l'eau sont utilisés pour caractériser les processus de mélange au sein de l'aquifère de surface (0-30m). Nos résultats mettent en évidence la restriction de la salinisation de l'aquifère à une étroite bande côtière (<1km), en bon accord avec les résultats des travaux de modélisation hydrodynamique. En amont, le système de canaux constitue une barrière efficace de l'intrusion saline, malgré la subsidence de la zone, et le système d'irrigation/drainage permet un rafraîchissement permanent.
Les apports d'eau souterraine dans la lagune sont quantifiés en utilisant les traceurs des isotopes du radium et du radon. Leurs activités mesurées dans la lagune sont en excès par rapport à la mer et nécessitent un apport d'eau souterraine enrichie en ces traceurs, ce qui est confirmé par une approche de modélisation géochimique. Un bilan de masse à l'état stationnaire permet de calculer un flux variant entre 8.1x10^5 et 1.5x10^7 m3.j-1, dépendant fortement de la composition du pôle d'eau souterraine choisi. Ce flux, principalement dû à la recirculation d'eau lagunaire au sein des sédiments, est 2 à 10 fois plus élevé que le flux de surface, et représente potentiellement une source significative d'éléments dans les eaux côtières.

Full textThe coastal zone is only taken into account since recently in global carbon budgeting efforts. Although covering globally modest surface areas, carbon and nutrient fluxes in the coastal zone appear significant at the global scale. However, little is known about the CO2 behaviour in lagoons and even less in intertidal zones where exchanges with the atmosphere occur alternatively with the water and the sediment. The purposes of this work are, on one hand, to establish the carbon budget between the Arcachon lagoon, the atmosphere and the terrestrial watershed and on the other hand, to link these fluxes with the net ecosystem production (NEP) and better characterize its metabolic status along with the relevant environmental factors. For the first time, CO2 flux measurements by Eddy Correlation have been carried out at different seasons and stations in the tidal flat. In parallel, the total terrestrial carbon export from river waters has been quantified throughout a complete hydrological cycle in nine watercourses flowing into the lagoon. The total carbon export from the watershed through surface river waters is estimated at 116 t C km-2 yr-1 on which 39% is exported to the lagoon as dissolved organic carbon (DOC) owing to the predominance of podzols in the watershed. Intense organic matter mineralization in soils and groundwaters largely over-saturate river waters in CO2 on which export accounts for 21% as dissolved inorganic carbon (DIC). The mathematical “StreamCO2-DEGAS” model formulation based on water pCO2, DIC concentrations and isotopic composition measurements permits to show that 43% of the total carbon export was degassed as CO2 from the riverine surface waters to the atmosphere, lowering then this latter to 66 t C km-2 yr-1. With respect to the CO2 flux measurements in the lagoon, cospectral analysis and the well accordance of results with physical and biological controls at the tidal, diurnal and seasonal time scales permit to validate the Eddy Correlation technique over tidal coastal zone. CO2 fluxes with the atmosphere, during each period, were generally weak and ranged between -13 and 19 µmol m-2 s-1. Low tide and daytime conditions were always characterized by an uptake of atmospheric CO2. In contrast, during the immersion and during low tide at night, CO2 fluxes where either positive or negative, or close to zero, depending on the season and the site. The concomitant analysis of CO2 fluxes with satellite images of the lagoon at low tide during the day clearly discriminate the relative importance of the two distinct metabolic carbon cycling involving the main primary producers, i.e. (1) the Zostera noltii seagrass meadow predominance on the NEP in autumn and summer in the more central station, with an annual cycling and (2) the microphytobenthos community predominance on the gross primary production (GPP) in spring at the same station and in autumn in the inner part of the bay where a rapid carbon cycling during the immersion and the emersion was clearly highlighted. The different results obtained with the Eddy Correlation technique over tidal flats opens interesting perspectives on the knowledge of the carbon budget and the biogeochemical and ecological processes within the coastal zone

Full textCoastal lagoons are semi-enclosed ecosystems at the interface between land and ocean and under the influence of these two compartments. Owing to these characteristics these ecosystems are submitted to spatial and seasonal variations in their trophic resources. Because of their enclosed and shallow nature, lagoons amplify the intensity of processes conditioning the availability of food resources and consequently the ecophysiology of the benthic organisms which compose associated assemblages. This thesis aims to characterize the trophic ecophysiology of two species of suspension feeding bivalves (Nodipecten subnodosus and Spondylus crussisquomo) within a lagoon of Northeast Pacific (Baja California, Mexico). A mufti-tissue and multi-tracer approach (stable isotopes, fatty acids, sterols, and isotope analysis on fatty acids) was used in order to characterise the trophic ecology of both species, as well as their physiological regulations against environmental variations. Two key factors have been found to explain the observed spatio-temporal variability: the period (winter vs summer), and the location in the lagoon with respect to the distance from the mouth. The importance of oceanic phytoplankton inputs has been highlighted throughout the lagoon, with a greater contribution of oceanic diatoms particularly during the summer period for individuals near the mouth. Bivalves from the inner lagoon seemed more dependent of local organic matter, in particular resulting from bacterial recycling, or even from the production of eelgrass. These spatial contrasts were also reflected in the composition of cell membranes, highlighting the interactions between trophic contributions and metabolic regulation of fatty acid composition in both bivalves. This thesis presents an integrated approach to understand spatial and seasonal variations of the trophic resources of a lagoon ecosystem, as well as their trophic and physiological repercussions on benthic assemblages
