Full textUsing high-throughput technologies is changing scientific practices and landscape in microbiology. On one hand, mass spectrometry is already used in clinical microbiology laboratories. On the other hand, the last ten years dramatic progress in sequencing technologies allows cheap and fast characterization of microbial diversity in complex clinical samples. Consequently, the two technologies are approached in future diagnostics solutions. This thesis aims to play a part in new in vitro diagnostics (IVD) systems based on high-throughput technologies, like mass spectrometry or next generation sequencing, and their applications in microbiology.Because of the volume of data generated by these new technologies and the complexity of measured parameters, we develop innovative and versatile statistical learning methods for applications in IVD and microbiology. Statistical learning field is well-suited for tasks relying on high-dimensional raw data that can hardly be used by medical experts, like mass-spectrum classification or affecting a sequencing read to the right organism. Here, we propose to use additional known structures in order to improve quality of the answer. For instance, we convert a sequencing read (raw data) into a vector in a nucleotide composition space and use it as a structuredinput for machine learning approaches. We also add prior information related to the hierarchical structure that organizes the reachable micro-organisms (structured output)

Full textTerminal differentiation of keratinocytes is an oriented program of gene expression from the basal layer to the surface of the epidermis. Keratinocytes express specific proteins in a sequential manner and undergo a series of structural and metabolic modifications resulting in the formation of corneocytes. Accumulation of these cells forms the stratum comeum and establishes a protective barrier. Tubulo-vesicular structures, called lamellar bodies (LB) are present in the cytoplasm of keratinocytes and play a major role in the stratum comeum homeostasis and function, secreting their content at the stratum granulosum/stratum corneum interface: lipids, proteases, protease-inhibitors and anti-microbial peptides. The identification of proteins transported in epidermal LB is still far from complete, and the way their secretion is controlled is unknown. In this study, we describe the first proteomic characterization by nanoLC/MS-MS of a fraction enriched in epidermal LB. We identified 984 proteins, including proteins known or thought to be secreted by LB. Many of the newly found proteins could play a role in the epidermal barrier and LB trafficking. We focused here on restin, a protein that mediates interactions between organelles and microtubules. We showed by confocal microscopy analysis that restin is expressed in differentiated keratinocytes, first at the periphery of the nucleus then with a granular cytoplasmic labelling evocative of LB. Our study strongly suggests a new function for restin its involvement together with Cdc42 and/or Rab 7 in the intracellular trafficking of LB

Full textIn biology, mass spectrometry has become an indispensable tool for protein identification. Associated with separation techniques, it can also be used to measure the variation of protein abundance between different samples. However, due to the huge quantity and complexity of the data produced by this kind of analysis, sophisticated and suitable computer programs are needed. My PhD work was to address the different issues related to the processing of nanoLC-MS/MS data, namely the validation of the identification results, and the relative quantification of proteins using approaches based or not on isotopic labeling. The MFPaQ program, two versions of which are presented here, is the main result of this work. Version 3 includes features such as Mascot data validation, generation of non-redundant protein lists and quantification of ICAT analyses. Version 4, which represents a major upgrade of the software, incorporates additional algorithms for quantitative analysis of label-free MS data, as well as for the handling of the 14N/15N and SILAC labeling strategies. This bioinformatic tool has been used for various proteomic studies, some of which are discussed here. In order to meet future IT challenges in proteomics, I undertook later the development of the Prosper software, which is based on an optimized architecture for organizing data, and allows performing cross-queries on all analysed samples. It also constitutes a prototype tool for the development and evaluation of new algorithms

Full textThis memoir describes work concerning the treatment and analysis of high-throughput mass spectrometry. Mass spectrometry is a tried and tested method of chemical measurement in a sample. Applied to biological samples, mass spectrometry becomes a metabolomic measurement technique, meaning that it measures the metabolites contained in a sample, which are small molecules present in the biological fluid that interact with the individual’s metabolism. The project that is presented here is a partnership with Hema-Québec in order to conceive new quality control tests from mass spectrometry measurements. The application of the LDTD ionisation source in mass spectrometry makes the acquisition of spectra in high-throughput possible. This represents a large benefit in terms of experimental costs and in time. Large datasets of mass spectra can then be obtained in a short period of time. The computer science domain of machine learning can then be applied to this data. Statistical machine learning can then be used to classify the spectra of blood product samples and provide statistical guarantees on this classification. The use of sparse and interpretable machine learning algorithms can also lead to the discovery of biomarkers. The work presented in this memoir concerns the design of two methods of treatment of mass spectra. The first of these methods is the correction by virtual lock masses, used to correct any uniform shift in the masses in a spectra. The second is a new method of peak alignment used to correct slight measuring errors. In addition, a new kernel method, a method to mathematically compare examples, was designed specifically for application on mass spectra data. Finally, results of classification on mass spectra acquired with an LDTD ionisation source and by liquid chromatography mass spectrometry will be presented.

Full textIncrease in losses of lives and properties due to flooding in recent decades has driven the search for efficient flood management strategies. At the watershed scale, zones of interest are found dispersed and intensified due to development pressures. Protection against flooding for the entire watershed is thus necessary. Appropriate mitigation strategies at watershed scale through dispersed dry dams are explored presently. Dry dams are flood mitigation structures, which reduce flood peaks while respecting the normal river regime. During flooding, the dam holds back excess flood volume and depreciates them to manageable levels for downstream areas. A chain of models are employed to test potential mitigation strategies at watershed scale, on a French basin. The chain is constituted by a rainfall generator for the simulation of space-time variable rainfall fields (TBM), a distributed rainfall-run-off model to simulate surface run-off (MARINE) and a hydraulic model (MAGE) to route the surface run-off to the watershed outlet. The aim is to simulate representative instantaneous discharge-frequency regimes of the watershed, at points of interest and then introduce dry dams along the drainage network, to simulate mitigated instantaneous discharge-frequency regimes. An attenuation factor is defined to measure the domain of achievable mitigation efficiency. Using this approach, it is possible to gauge the flood frequencies which can be mitigated given the parameters of available storage volume, location and dimensions of the dry dams. Thus the efficiency and performance limit of dry dam mitigation projects is illustrated. The importance of working at watershed scale and discharge-frequency regime scale is shown in the present work
