Abstract:
The development of high-throughput genome sequencing and protein structure determination techniques have provided researchers with a wealth ofbiological data. However, providing an integrated analysis can be difficult due to the incompatibilities of data formats between providers and applications, the strict schema constraints imposed by data providers, and the lack ofinfrastructure for easily accommodating new semantic information. To address these issues, this thesis first proposes to use Extensible Markup Language (XML) [26] and its supporting query languages as the underlying technology to facilitate a seamless, integrated access to the sum of heterogeneous biological data and services. XML is used due to its semi-structured nature and its ability to easily encapsulate both contextual and semantic information. The tree representation of an XML document enables applications to easily traverse and access data within the document without prior knowledge of its schema. However, in the process ofconstructing the framework, we have identified a number of issues that are related to the performance ofXML technologies. More specifically, on the performance ofthe XML query processor, the data store and the transformation processor. Hence, this thesis also focuses on finding new solutions to address these issues. For the XML query processor, we proposes an efficient structural join algorithm that can be implemented on top of existing relational databases. Experiments show the proposed method outperforms previous work in both queries and updates. For complicated XML query patterns, a new twig join algorithm called CTwigStack is proposed in this thesis. In essence, the new approach only produces and merges partial solution nodes that satisfy the entire twig query pattern tree. Experiments show the proposed algorithm outperforms previous methods in most cases. For more general cases, a propose a mixed mode twig join is proposed, which combines CTwigStack with the existing twig join algorithms and the extensive experimental results have shown the superior effectiveness of both CTwigStack and the mixed mode twig join. By combining with existing system information, the mixed mode twig join can be served as a framework for plan selection during the process of XML query optimization. For the XML transfonnation component, a novel stand-alone, memory conscious XSLT processor is proposed in this thesis, such that the proposed XSLT processor only requires a single pass of the input XML dataset. Consequently, enabling fast transfonnation of streaming XML data and better handling of complicated XPath selection patterns, including aggregate predicate functions such as the XPath count function. Ultimately, based on the nature of the proposed framework, we believe that solving the perfonnance issues related to the underlying XML components can subsequently lead to a more robust framework for integrating heterogeneous biological data sources and services.

Abstract:
This thesis describes a new optimisation and new heuristics for automatically marking up XML documents, and CEM, a Java implementation, using PPM models. CEM is significantly more general than previous systems, marking up large numbers of hierarchical tags, using n-gram models for large n and a variety of escape methods. Four corpora are discussed, including the bibliography corpus of 14682 bibliographies laid out in seven standard styles using the BibTeX system and marked up in XML with every field from the original BibTeX. Other corpora include the ROCLING Chinese text segmentation corpus, the Computists' Communique corpus and the Reuters' corpus. A detailed examination is presented of the methods of evaluating mark up algorithms, including computation complexity measures and correctness measures from the fields of information retrieval, string processing, machine learning and information theory. A new taxonomy of markup complexities is established and the properties of each taxon are examined in relation to the complexity of marked up documents. The performance of the new heuristics and optimisation are examined using the four corpora.

De, Villiers Peter. "CBiX a model for content-based billing in XML environments." Thesis, Port Elizabeth Technikon, 2003. http://hdl.handle.net/10948/208.

Full text
Abstract:
The new global economy is based on knowledge and information. Further- more, the Internet is facilitating new forms of revenue generation of which one recognized potential source is content delivery over the Internet. One aspect that is critical to ensuring a content-based revenue stream is billing. While there are a number of content-based billing systems commercially available, as far as can be determined these products are not based on a common model that can ensure interoperability and communication between the billing sys- tems. This dissertation addresses the need for a content-based billing model by developing the CBiX (Content-based Billing in XML Environments) model. This model, developed in a phased approach as a family of billing models, incorporates three aspects. The rst aspect is access control. The second as- pect is pricing, in the form of document, element and inherited element level pricing for content. The third aspect is XML as the platform for information exchange. The nature of the Internet facilitates information interchange, exible web business models and exible pricing. These facts, coupled with CBiX being concerned with billing for content over the Internet, leads to a number of decisions regarding the model: The CBiX model has to incorporate exible pricing. Therefore pricing is evolved through the development of the family of models from doc- ument level pricing to element level pricing to inherited element level pricing. The CBiX model has to be based on a platform for information inter- change that enables content delivery. XML provides a broad family of standards that is widely supported and creating the next generation Internet. XML is therefore selected as the environment for information exchange for CBiX. The CBiX model requires a form of access control that can provide access to content based on user properties. Credential-based Access Control is therefore selected as the method of access control for CBiX, whereby authorization is granted based on a set of user credentials. Furthermore, this dissertation reports on the development of a prototype. This serves a dual purpose: rstly, to assist the author in understanding the technologies and principles involved; secondly, to illustrate CBiX0 and therefore present a proof-of-concept of at least the base model. The CBiX model provides a base to guide and assist developers with regards to the issues involved with developing a billing system for XML- based environments.

West, Philip. "A framework for responsive content adaptation in electronic display networks." Thesis, Rhodes University, 2006. http://hdl.handle.net/10962/d1004824.

Full text
Abstract:
Recent trends show an increase in the availability and functionality of handheld devices, wireless network technology, and electronic display networks. We propose the novel integration of these technologies to provide wireless access to content delivered to large-screen display systems. Content adaptation is used as a method of reformatting web pages to display more appropriately on handheld devices, and to remove unwanted content. A framework is presented that facilitates content adaptation, implemented as an adaptation layer, which is extended to provide personalization of adaptation settings and response to network conditions. The framework is implemented as a proxy server for a wireless network, and handles HTML and XML documents. Once a document has been requested by a user, the HTML/XML is retrieved and parsed, creating a Document Object Model tree representation. It is then altered according to the user’s personal settings or predefined settings, based on current network usage and the network resources available. Three adaptation techniques were implemented; spatial representation, which generates an image map of the document, text summarization, which creates a tree view representation of a document, and tag extraction, which replaces specific tags with links. Three proof-of-concept systems were developed in order to test the robustness of the framework. A system for use with digital slide shows, a digital signage system, and a generalized system for use with the internet were implemented. Testing was performed by accessing sample web pages through the content adaptation proxy server. Tag extraction works correctly for all HTML and XML document structures, whereas spatial representation and text summarization are limited to a controlled subset. Results indicate that the adaptive system has the ability to reduce average bandwidth usage, by decreasing the amount of data on the network, thereby allowing a greater number of users access to content. This suggests that responsive content adaptation has a positive influence on network performance metrics.
