Abstract:
In the first part of this thesis, we present a new development platform especially tailored to Bioinformatics research and software development called Bias (Bioinformatics Integrated Application Software) designed to provide the tools necessary for carrying out integrative Bioinformatics research. Bias follows an object-relational strategy for providing persistent objects, allows third-party tools to be easily incorporated within the system, and it supports standards and data-exchange protocols common to Bioinformatics. The second part of this thesis is on the design and implementation of modules and libraries within Bias related to transcription factors. We present a module in Bias that focuses on discovering competitive relationships between mouse and yeast transcription factors. By competitive relationships we mean the competitive binding of two transcription factors for a given binding site. We also present a method that divides a transcription factor's set of binding sites into two or more different sets when constructing PSSMs.

Recent technological advances in computer science have contributed to immense data generation in many critical areas of biology. These data can be used in intelligent information systems to better understand biological processes from the atomic details of biological molecules to the interaction of species in an ecosystem. This thesis presents My Crystal Diary (MCD), an integrated software application designed for use in an intelligent decision-support system for planning novel crystallisation experiments. PostgreSQL database server is the information repository containing both the experimental data and general knowledge. Web-based interfaces developed in Plone provide remote access to the database by utilizing a Zope Web application server.

Abstract:
Program Comprehension is a key factor in providing effective software maintenance and enabling successful evolution of software systems. The objective of this research is to provide a framework and mechanism to facilitate the understanding of large software systems. There exist a number of theories and models of Program Comprehension where each favours a different approach to comprehension. It is evident that there is no real consensus on how maintainers understand software systems. The disparities in the comprehension strategies are largely dependent on the personal and circumstantial factors. Factors such as the level of technical competence of the maintainers, the size and complexity of the piece of software, and the types and goals of the maintenance activities can influence the process of comprehension. This research proposes an alternative approach to Program Comprehension. It acknowledges that the process of comprehension is opportunistic, and that the current comprehension theories are inadequate in addressing this. There is a need for a more flexible approach towards comprehension, and the Integrated Approach proposed in this thesis provides a way for the utilisation of the various comprehension theories under a single environment. It recognises that any one of the comprehension theories may become active during comprehension. Under the Integrated Approach, maintainers have the option of selecting and executing the various comprehension strategies as they see fit. The Integrated Approach to comprehension is based on a matrix of Program Relationships between Program Elements of a programming language. In this thesis, these Program Relationships are derived for the C programming language constructs. This work also involves the investigation of the roles of both textual and graphical representations during the comprehension process. Both representations are commonly used to alleviate the problem of information overloading when maintainers trying to understand and maintain a software system. The Integrated Approach is realised in a tool named PUI (program understanding implements) which provides an environment enabling the utilisation of various comprehension theories.

Delivering quality user experience is the most critical goal of any product development and marketing team in any organization. With the advancement of technologies in the fields of data science and data computation, it is now possible to know users more efficiently and create solutions that satisfy their needs to the fullest. In this thesis, I explore how the digital e-commerce and online content provider companies are utilizing many different personalization methods which are helpful in increasing the rate of successful transactions, however, a similar trend is not visible in SaaS applications. Cloud computation has made software both easily accessible and replaceable, putting a lot of stress on both the value of the product as well as the user experience. Many software companies still follow the traditional approach of creating static personas for product design and marketing purposes and create one fits all solution. Machine/application data, which is continuously generated by the software applications, tracking each and every user activity, can be extremely useful in understanding the user behavior and thus giving companies the ability to create more personalized and adaptive solutions. I explore data generated about a pedagogical website at MIT which is used to support instruction in computation-open to students from all the departments. I applied machine learning algorithms to show that there are different clusters/classes of students in a class. By tracking student activity and performance on class website, it can be predicted which class they belong to. This information can be used to develop customized solutions for all the students.

Abstract:
This dissertation research attempts to explore efficient algorithms and engineering methodologies of analyzing the overall reliability and availability of networks integrated with software failures and hardware failures. Node failures, link failures, and software failures are concurrently and dynamically considered in networks with complex topologies. MORIN (MOdeling Reliability for Integrated Networks) method is proposed and discussed as an approach for analyzing reliability of integrated networks. A Simplified Availability Modeling Tool (SAMOT) is developed and introduced to evaluate and analyze the availability of networks consisting of software and hardware component systems with architectural redundancy. In this dissertation, relevant research efforts in analyzing network reliability and availability are reviewed and discussed, experimental data results of proposed MORIN methodology and SAMOT application are provided, and recommendations for future researches in the network reliability study are summarized as well.

Bias is an OpenSource project and is freely available to all interested users.

A temperature sensor is a device to measure the temperature through an electrical signal. It requires a thermocouple or resistance temperature detectors (RTD) and will interface with a programmable logic controller (PLC). A temperature transmitter is a device that connects to a temperature sensor to transmit the signal elsewhere for monitoring and control purposes that its role is to convert the temperature sensor's signal to a 0-10V DC voltage in the PLC. The PLC voltage signal setting is compared to the temperature deviation after the Proportional Integral Derivative (PID) operation. Then, the system will issue a temperature control signal to achieve the cooling system voltage control so that it implements continuous monitoring and temperature control. The temperature control system in the industrial field has a certain value that it is an important factor for controlling temperature. A certain value of the temperature of the desired environment has to be set with a minimum and maximum set-point temperature which is suitable for that environment and the set-point value can be variable and can be changed with Human Machine Interface (HMI) easily.

This thesis describes a method for the automatic generation of appli- cation speci_c processors. The thesis was organized into three sepa- rate but interrelated studies, which together provide: a justi_cation for the method used, a theory that supports the method, and a soft- ware application that realizes the method. The _rst study looked at how modern day microprocessors utilize their hardware resources and it proposed a metric, called core density, for measuring the utilization rate. The core density is a function of the microprocessor's instruction set and the application scheduled to run on that microprocessor. This study concluded that modern day microprocessors use their resources very ine_ciently and proposed the use of subset processors to exe- cute the same applications more e_ciently. The second study sought to provide a theoretical framework for the use of subset processors by developing a generic formal model of computer architecture. To demonstrate the model's versatility, it was used to describe a number of computer architecture components and entire computing systems. The third study describes the development of a set of software tools that enable the automatic generation of application speci_c proces- sors. The FiT toolkit automatically generates a unique Hardware Description Language (HDL) description of a processor based on an application binary _le and a parameterizable template of a generic mi- croprocessor. Area-optimized and performance-optimized custom soft processors were generated using the FiT toolkit and the utilization of the hardware resources by the custom soft processors was character- ized. The FiT toolkit was combined with an ANSI C compiler and a third-party tool for programming _eld-programmable gate arrays (FPGAs) to create an unconstrained C-to-silicon compiler.

Neste trabalho serão discutidas novas ferramentas para a construção de um espectrômetro de Ressonância Magnética (RM) totalmente digital. A motivação parte das dificuldades encontradas pelos pesquisadores no momento de programar um equipamento de RM, incluindo a falta de ferramentas para desenvolvimento de metodologias, as quais não são oferecidas pelos softwares atuais. Em particular tratamos do desenvolvimento de uma biblioteca, a PyMR (Python Magnetic Resonance), de uma API (Application Program Interface) e de um IDE (Integrated Development Environment). Nesta estrutura, a biblioteca PyMR é o front-end para programação e setup dos equipamentos de RM enquanto a API constitui o back-end. O IDE, por sua vez, é uma ferramenta de auxílio especializado para criação e gerenciamento das metodologias e protocolos de RM de forma funcional e amigável. O desenvolvimento baseado no estado-da-arte das tecnologias de Computação e Ressonância Magnética garante a qualidade, robustez, adaptabilidade e ainda assim, a simplicidade para uso dos menos experientes. Para a validação do sistema, além de métricas de software, foi montada uma sequência de pulsos conhecida como CPMG (Carr-Purcell-Meiboom-Gill) executada no espectrômetro local sobre uma amostra de CuSO4 em solução, o qual mostrou valores de T2 compatíveis com os valores esperados. Os resultados do novo sistema mostram sua capacidade de atender as principais exigências dos usuários e desenvolvedores de metodologias de RM, oferecendo um amplo conjunto de ferramentas. Em suma, este projeto provê a estrutura básica e funcional de uma nova forma de se programar e utilizar equipamentos de RM, gerando um poderoso instrumento para a pesquisa na área.
In this study we discuss new tools for the building of a fully digital Magnetic Resonance (MR) spectrometer. The research was motivated by several difficulties experienced by researchers in programming MR machines, which include the lack of tools for the development of methodologies that are not currently offered by companies. In particular, we treat the development of a library, PyMR (Python Magnetic Resonance), an API (Application Program Interface) and an IDE (Integrated Development Environment). In this structure, the PyMR library acts as a front-end for MR equipment programming and setup while the API is a back-end. Finally, the IDE is a user-friendly tool that helps the developer to create and manage methodologies and protocols. The state-of-the-art of Computer Sciences and Magnetic Resonance technologies adopted here has ensured the quality, robustness and adaptability keeping simplicity for non-experienced users. For the validation of the system, besides software metrics, a pulse sequence known as CPMG (Carr-Purcell-Meiboom-Gill) was assembled and performed on an onsite spectrometer, using a solution of CuSO4 as a sample, which exhibited compatible T2 values. The results show that the system can meet the main requirements of both users and developers and offer a large set of tools. This project provides a basic and functional structure of a new way to program and use the MR equipment and a powerful tool for researchers in this area.

In recent years, the uncertainty of a software project has been increasing due to the increases of project sizes, complexities of communication between project team members, and technology innovation, etc. Therefore, how to manage the software project risk becomes a key for the success of software project management. In this research, we summarize the factors of risk assessment from the past literature reviews and develop a software project risk assessment model based on the types of project control and sources of risk coming from the internal and external business. An integrated software project risk assessment model is proposed to solve the issue mentioned above. Fuzzy AHP is used to compute the weight of risk assessment during the process of software project risk assessment. In addition, we develop a software project risk assessment system according to proposed model to support decision makers on the aspect of risk assessment. An integrated model of developing 59 risk assessment factors concerning the needs of project control and sources of risk coming from the internal and external business is developed. A simulation study was conducted in a software project management center of a university of science and technology in Taiwan to examine the feasibility and applicability of the developing software project risk assessment system. Therefore, risk assessment of software projects can be carried out according to the requirements of different industries. The operational quality and the performance of risk assessment of software projects can be effectively improved due to the transparency of risk assessment process, objective and quantitative approach. For instance, the times spent on the computation of risk assessment of software projects can be reduced about 58 percentages when the numbers of software projects arrives to 1000. Findings of our empirical study indicate that a software project risk assessment system can effectively reduce the risk of a software project and improve decision making on the project investment for a software project manager.

Skin diseases, such as melanoma and non-melanoma cancer, have increased significantly over the last decade. Fortunately, with the evolution of innovative technologies, such as image analysis detection, diagnostic aid computers (CAD systems) and self-vigilance applications, (targeted to detect skin diseases) have emerged exponentially. This dissertation aims to build an integrated medical information system targeting dermatological health, involving an artificial intelligence tool, to assist in the deification of skin diseases. The intelligent tool, based on deep learning methods, was developed in previous academic works under the project DeepSKinCare, where they show promising results for skin cancer detection. For this intelligent tool to be introduced into the dermatological working world, an integrated information system is developed. This system is targeted at two main actors: the dermatologist and the patient. Thus, this system is composed of two software applications. The one on the patient side is based on a client-server architecture in which the main functionality of the client (mobile app) is to take photos of skin moles and send them to the server (general-purpose computer). In case of any suspicious condition, the patient should, without delay, send the specific image to the server, so that their dermatologist can follow up the case. The dermatologist-side application works as a complementary diagnostic tool to assess skin cancer risk, intending to function as a decision support tool and access to clinical data belonging to patients (interaction through a screen web-based portal, which is also based on a client-server architecture). The tasks performed by the server include serving the needs of both the actors and their software, archiving medical data and running the computationally demanding algorithms on the images sent by the patient. In this way, the server is able to create a clinical support diagnosis for the dermatologist. At the end of the development, a proof of concept of the whole integrated system is carried out, thus ensuring that all the software works and meets its objectives.
As doenças de pele, tais como melanoma e cancro não melanoma, aumentaram significativamente durante a última década. Felizmente, com a evolução de tecnologias inovadoras, tais como a deteção por análise de imagem, computadores de ajuda ao diagnostico (sistemas CAD) e aplicações de autovigilância (destinadas a detetar doenças de pele), surgiram exponencialmente. Esta dissertação visa construir um sistema integrado de informação médica direcionado para a saúde dermatológica, envolvendo uma ferramenta de inteligência artificial, para ajudar na identificação de doenças de pele. A ferramenta inteligente, baseada em métodos de aprendizagem profunda, foi desenvolvida em trabalhos académicos anteriores sob o projeto DeepSkinCare, onde apresentam resultados promissores para a deteção do cancro da pele. Para que esta ferramenta inteligente seja introduzida no mundo de trabalho dermatológico, é desenvolvido um sistema de informação integrado. Este sistema é direcionado para dois atores principais: o dermatologista e o paciente. Assim, este sistema é composto por duas aplicações de software. A do lado do paciente baseia-se numa arquitetura cliente-servidor em que a principal funcionalidade do cliente (aplicação móvel) é tirar fotografias de sinais de pele e enviá-las para o servidor (computador de uso geral). Em caso de qualquer condição suspeita, o paciente deve, sem demora, enviar a imagem específica para o servidor, para que o seu dermatologista possa acompanhar o caso. A aplicação do lado do dermatologista funciona como uma ferramenta de diagnóstico complementar para avaliar o risco de cancro da pele, pretendendo funcionar como uma ferramenta de apoio à decisão e acesso a dados clínicos pertencentes aos pacientes (interação através de um portal baseado na web, que também se baseia numa arquitetura cliente-servidor). As tarefas desempenhadas pelo servidor incluem servir as necessidades tanto dos atores como do seu software, arquivamento de dados médicos e a execução dos algoritmos computacionalmente exigentes sobre as imagens enviadas pelo paciente. Desta forma, o servidor consegue criar um diagnóstico de apoio clínico para o dermatologista. No final do desenvolvimento, é feita uma prova de conceito de todo o sistema integrado, garantindo assim que todo o software funciona e cumpre os seus objetivos.

ABSTRACTA very common problem facing Information Systems (ISs) managers is the situation that there are constantly many more software maintenance requests than there are resources (IS staff time) to support them. Software maintenance has taken on an increasing importance as the IS community recognizes its economic impact. Software maintenance management is as same as production and operation management that includes plan, organization, leadership and control. The cost of maintaining application software is currently estimated to comprise 50% to 80% of all corporate IS department budgets. Looking at the full lifetime of application software, maintenance activities often total twice the original development cost. Information System researchers see software maintenance as a problem, thus monitoring and controlling maintenance costs has received much attention in the literature. However, software maintenance includes much professional knowledge and its performance relates with software maintenance engineer. It is worth research how to create, identify, collect, share, adoption and use software maintenance knowledge to promote efficiency of software maintenance. We successfully induct knowledge management into information center. Using rule base or case base via information technical and Intranet to build an “integrated knowledge management to the information center software maintenance”. The aim of the thesis was to design and develop a unified application for installation and integration of the software management tools into a single comprehensive and functional unit. The application should also allow export of the project metadata via the RESTful API. The goals of the thesis were fulfilled relatively well. A set of installation scripts was created, as well as a functional web application built using the JavaEE platform. The application can be deployed in a small company after performing minor modifications. Less common deployment scenarios for CGI based applications on Apache Tomcat were also examined. Minor enhancements in the open-source project NetBeans were implemented as well. Also, a branded version of Bugzilla was created and deployed in an existing small software company.

Balanced Scorecard (BSC) has been an important strategic management tool in recent years. It helps companies build strategic indicators in four perspectives composed of financial , customer, internal business processes, as well as learning and growth perspectives. Besides, BSC can also be used to indicate the strategic development direction of the company. Business Intelligence Systems (BIS) integrate the information located in various places. BIS enhance the company’s capability of explanation and analysis of the information thoroughly, improving decision efficiency and decision quality in a higher level. If we can integrate BSC and BIS properly, the gap between strategic perspective and execution perspective would be largely narrowed. The objective of this study is to integrate BSC and BIS, combined by the implement of an application system. First of all, we collect related information to build BSC and the strategy map for a software company. Secondly, a detailed feedback flow is developed by the operation flow of balanced scorecard, sufficiently integrating and applying to BIS composed of data warehouse, business intelligence portal, OLAP, data mining, and related statistics tools. It requires three steps, including viewing, analysis, and decision-making.

Due to the dynamic and competitive nature of business environment, in term with advancement of information technology, the demand and supply of information manpower must not only be re-evaluated on the quality of information professional personnel, but also be reduced the gap of skills between practical need and the institution provided. The main purpose of this study was twofold. First, it examined the Technology Acceptance Model (TAM) in combination with Task Technology Fit (TTF) in an attempt to gain a better understanding of the factor affecting the use of MS-Office 97/2000 system by the second level of computer software application technician. Second, it heeded the call for theoretically based empirical work to pursue better measures and models on task-technical fit and performance in terms of task characteristic, technical function, and individual characteristic. 331 usable respondents were collected. The Structured Equation Model (SEM) was used to establish TAM, TTF and the combination of TAM and TTF model. The results revealed that the attitude of use of MS-Office 97/2000 system was positive affected by usefulness, ease of use, and subject norm. Use of office 97/2000 system was positive affected by the attitude and negative affected by subject norm. Task-technical fit was positive affected by task characteristic, technical function, individual characteristic and has direct positive affected on performance. Ease of use was negative affected by economical function and individual characteristic, and positive affected by task-technical fit. Performance was positive affected by use of MS-Office 97/2000 system. Based on the above findings, it is imperative that the industry must re-define the task requirements, institution of given skill certification must re-formulate standards of the abilities according to task requirements and technical function, and the curriculums of vocational schools must re-arrange to make sure the students have gained adequate the knowledge and ability of the skills

Video applications are becoming ubiquitous in recent times due to an explosion in the number of devices with video capture and display capabilities. Traditionally, video applications are implemented on a variety of devices with each device targeting a specific application. However, the advances in technology have created a need to support multiple applications from a single device like a smart phone or tablet. Such convergence of applications necessitates support for interoperability among various applications, scalable performance meet the requirements of different applications and a high degree of reconfigurability to accommodate rapid evolution in applications features. In addition, low power consumption requirement is also very stringent for many video applications. The conventional custom hardware implementations of video applications deliver high performance at low power consumption while the recent MPSoC implementations enable high degree of interoperability and are useful to support application evolution. In this thesis, we combine the best features of custom hardware and MPSoC approaches to design a Polymorphic ASIC. A Polymorphic ASIC is an integrated circuit designed to meet the requirements of several applications belonging to a particular domain. A polymorphic ASIC consists of a fabric of computation, storage and communication resources, using which applications are composed dynamically. Although different video applications differ widely in the internal de-tails of operation, at the heart of almost every video application is a video codec (encoder and decoder). The requirements of scalability, high performance and low power consumption are very stringent for video decoding. Therefore this thesis focuses mainly on the architectural design of a Polymorphic ASIC for video decoding. We present an unified software and hardware architecture (USHA) for Polymorphic ASIC. USHA is a tiled architecture which uses loosely coupled processor and hardware tiles that are software programmable and hardware reconfigurable respectively. The distinctive feature of Polymorphic ASIC is the static partitioning of the application and dynamic mapping of ap-plication processes onto the computational tiles. Depending on the application scenarios, a process may be mapped onto one of the hardware or processor tiles. Polymorphic ASIC incor-porates a network–on–chip (NoC) to achieve flexible communication across different tiles. Formulation of a programming framework for Polymorphic ASIC requires an implementation model that captures the structure of video decoder applications as well as the properties of the Polymorphic ASIC architecture. We derive an implementation model based on a combination of parametric polyhedral process networks, stream based functions and windowed dataflow models of computation. The implementation model leads to a process network oriented compilation flow that achieves realization agnostic application partitioning and enables seamless migration across uniprocessor, multi–processor, semi hardware and full hardware configurations of a video decoder. The thesis also presents an application QoS aware scheduler that selects a decoder configuration that best meets the application performance requirements, thereby enabling dynamic performance scaling. The memory hierarchy of Polymorphic ASIC makes use of an application specific cache. Through a combined analysis of miss rate and external memory bandwidth, we show that the degradation in decoder performance due to memory stall cycles depends on the properties of the video being decoded as well as the behavior of the external memory interface. Based on this observation, we present the design of a reconfigurable 2–D cache architecture which can adjust its parameters in accordance with the characteristics of the video stream being decoded. We validate the Polymorphic ASIC using a proof–of–concept implementation on an FPGA. The performance of H.264 decoder on Polymorphic ASIC is evaluated for uniprocessor, multi processor, hardware accelerated and full hardware configurations. The scaling in performance delivered by these configurations shows that the Polymorphic ASIC enables the application to achieve super linear speedups [1]. The experimental results show that different implementations of a H.264 video decoder on the Polymorphic ASIC can deliver performance comparable to a wide spectrum of devices ranging from embedded processor like ARM 9 to MPSoCs like IBM Cell. We also present the energy consumption of various configurations of video decoders on Polymorphic ASIC and an application to configuration mapping aimed at minimizing the overall energy consumption of a Polymorphic ASIC.

As disclosed by the Port of Melbourne Corporation in 2015, full import containers significantly outnumber full export containers in the port of Melbourne, indicating that the port has become a major import container location experiencing acute pressures to manage the disequilibrium in trade flows. The report further points to increased container volumes through the port of Melbourne over the decade 2005-2015 – an increase of 650,000 twenty-foot containers. This growth in port-related containerised volumes creates capacity constraints in landside transport infrastructures and container parks’ facilities resulting from increased truck movements in and around the port of Melbourne. As specified by the Australian Competition and Consumer Commission in 2011, these capacity constraints at container parks resulted from random truck arrivals patterns, which caused depots to alternate periods of low truck traffic activity with periods of excess demand that generated major delays. Also, transport carriers often arrived at container parks to be notified of the unavailability of stocks to attend to empty collections, that is, futile trips occurred on a regular basis. In this line, previous industry studies had noted in as early as 2004 and 2005 the need to implement a vehicle booking system with a view to deliver superior visibility and thus operational gains for the empty-container supply chain in an effort to address the capacity challenges already experienced in and around the port of Melbourne. This thesis examines the proposition that the adoption of information technology is central in integrating and thus streamlining container chain operations resulting in superior supply chain efficiency. For this purpose this research will explore, in a detailed case study, the adoption of the Containerchain portal by some of the empty-container parks in the port of Melbourne. In particular, this thesis seeks to shed light on the impacts this web-based application is having on the integration of chain activities and operational chain efficiency given differentiated empty-container parks and empty-container chains.
