Cílem diplomové práce je popsat oxidaci nanotrubic sulfidu wolframičitého za zvýšených teplot v přítomnosti vodní páry. Na jejich povrchu se nejprve vytvoří nanočástice oxidu wolframu, ze kterých potom vyrůstají nanodráty. Na základě in-situ experimentů v rastrovacím elektronovém mikroskopu je navržen mechanismus reakce a ten je zjednodušeně popsán analyticky. Ukazuje se, že elektronový svazek má zásadní vliv na reakci.

Abstract:
The diploma thesis is divided into two main parts. The first part describes the production of chrome and cobalt tips for SP-STM with subsequent testing of chrome tips on the Fe-Ir system (111). Furthermore, the first results from the growth studies of niobium on iridium(111) are presented. In the second part is described in detail the experimental LT-STM microscope of the Faculty of Physical Engineering. The chapter deals with the development of the microscope and its testing on a HOPG sample under atmospheric and vacuum conditions. The chapter describes the biggest problems which were solved when the microscope was puting into operation state. The second part also introduces the design of a new vacuum transport system, which consists of a tip and sample transport pallet. At the end of the second part is described the testing of cooling systems for LT-STM and the design of their modifications.

This thesis is dealing with application of Correlative Probe and Electron Microscopy. All measurements were carried out by atomic force microscope LiteScope which is designed especially to be combined with electron microscopes. Advantages of Correlative AFM/SEM Microscopy are demonstrated on selected samples from field of nanotechnology and material science. Application of the correlative imaging was proposed and then realized particularly in case of low-dimensional structures and thin films. Further, this thesis deals with the possibility of combining Correlative AFM/SEM Microscopy with other integrated techniques of an electron microscope such as Focused Ion Beam and Energy Dispersive X-rays Spectroscopy.

Abstract:
The subject of the PhD thesis is the application of a transmission digital holographic microscope (DHM) which was designed and constructed in the Laboratory of optical microscopy at the IPE BUT for the research of live cells dynamics. First part of the work is concerned with theoretical description of the microscope imaging properties dependent on the coherence of illumination. It is supplemented with experiments of imaging of a model and a real biological specimen. The following part describes construction modifications and innovations of the microscope and its equipment that enabled the utilization of the microscope for live cells observations. In the experimental part the methodology of live cells preparation and DHM imaging was worked out. The methodology was verified by the observation of cell dynamics during an apoptosis induced by the cytostaticum cis-platinum. Further experiments examined the dynamics of live cells in standard conditions and during a deprivation stimulus. A novel method of holographically reconstructed phase, named \uva{dynamic phase differences}, was set up to evaluate quantitative changes of cell mass distribution during the experiments. Depending on the degree of malignancy and density of cell outgrowth, various schemes of cancer cells behaviour during a specific reaction were revealed using this method. For the quantitative analysis of the DHM phase imaging, a suitable statistical characteristic and an interpretation of the measured data were proposed. Both of them were successfully applied for the comparison of cell motility of two cell types: parental and progeny cell lines. On the basis of the proposed processing, hypotheses describing the reaction mechanism of tumour cells to stress life conditions were established. In the conclusions we summarize our findings and suggestions for the construction and the applications of a new generation of the transmission DHM.

Abstract:
Tato práce se zabývá mikroskopickými technikami využívajícími elektronový a iontový svazek pro přípravu a charakterizaci plazmonických nanostruktur. Analytická elektronová mikroskopie je představena se zaměřením na aplikace v oblasti plazmoniky. Důraz je kladen na spektroskopii energiových ztrát elektronů (EELS) a katodoluminiscenci. Dále je diskutována výroba plazmonických vzorků pro transmisní elektronovou mikroskopii, přičemž je kladen důraz na litografii iontovým svazkem a na přípravu vzorků za použití chemicky syntetizovaných částic ve vodném roztoku. Hlavní výzkumné výsledky práce jsou rozděleny do čtyř částí. První část se věnuje komparativní studii plazmonických antén vyrobených elektronovou a iontovou litografií. Přestože obě techniky jsou vhodné pro výrobu plazmonických antén, elektronová litografie by měla být upřednostňována před iontovou litografií díky lepší kvalitě výsledných antén a jejich silnější plazmonické odezvě. Antény vyrobené iontovou litografií mají neostré okraje, vykazují výrazné kolísání tloušťky a jsou také silně kontaminovány nejen organickými kontaminanty, ale také rezidui po iontové litografii včetně implantovaných iontů z iontového svazku a atomů titanové adhezivní vrstvy. Ve druhé části je zkoumán Babinetův princip komplementarity pro plazmonické nanostruktury na sérii zlatých diskových antén a komplementárních apertur ve zlaté vrstvě s různými průměry. Komplementarita je potvrzena pro základní plazmonické vlastnosti jako rezonanční energie, ale rozdíly způsobené omezenou platností Babinetova principu jsou patrné například pro prostorové rozložení blízkého pole plazmonových polaritonů. Třetí část shrnuje studii nanostruktur s funkčními vlastnostmi souvisejícími s lokálním zesílením elektrického a magnetického pole. Obzvlášť silné lokální zesílení pole vykazují plazmonické antény tvaru bowtie a diabolo, a to jak ve formě částic, tak ve formě apertur. Naše studie umožnila identifikovat několik módů lokalizovaných povrchových plazmonů v těchto anténách a charakterizovat jejich vlastnosti včetně energie módu, rozložení elektrické a magnetické složky blízkého pole módu, a kvalitativní rozložení uzlů náboje a proudu souvisejících oscilací elektronového plynu. Dále jsme studovali laditelnost energií módů v blízké infračervené a viditelné spektrální oblasti a zaměřili jsme se na Babinetovskou komplementaritu mezi přímými a invertovanými anténami. Poslední část je zaměřena na stříbrný amalgám, nový a velmi perspektivní plazmonický materiál. Změnou velikosti stříbrných amalgámových nanostruktur může být jejich plazmonová rezonance laděna od oblasti ultrafialového záření přes celou viditelnou až po infračervenou oblast. Jelikož stříbrný amalgám je dobře prozkoumán v oblasti elektrochemie, stříbrné amalgámové nanočástice otevírají možnost kombinovat plazmoniku a elektrochemii dohromady.

Abstract:
Poröse Materialien sind von großer Bedeutung in verschiedenen Anwendungsbereichen und sind weit verbreitet sowohl in natürlicher oder technischer Herkunft. Ihre Eigenschaften werden in hohem Maße von der Struktur des Porenraumes bestimmt, die durch quantitative Parameter wie Porosität oder Porengrößenverteilung beschrieben werden kann. Für die Untersuchung poröser Materialien stehen verschiedene indirekte Porosimetrieverfahren zur Verfügung, die jedoch bei sehr großen Poren in der Größenordnung oberhalb von 10 um nur eingeschränkt anwendbar sind. Aus diesem Grund war das Ziel dieser Arbeit die Entwicklung eines Verfahrens zur direkten Charakterisierung großporiger Werkstoffe. Dabei sollte die NMR- Mikroskopie zur dreidimensionalen Abbildung des Porensystems verwendet werden und mit einer anschließenden Bildverarbeitung quantitative Parameter wie die Porengrößenverteilung ermittelt werden. Für die experimentellen Untersuchungen wurden zwei unterschiedliche Filtermaterialien ausgewählt, die Porengrößen oberhalb von 10 µm aufwiesen. Für die NMR-mikroskopische Abbildung des Porenraumes wurden die Materialien mit unterschiedlichen Intrusionsflüssigkeiten gefüllt, wobei dest. Wasser, Octamethylcyclotetrasiloxan und Dimethylsulfoxid verwendet wurden. Die NMR-mikroskopische Abbildung des Porenraumes erfolgte anhand der Protonen der verwendeten Intrusionsflüssigkeit, wobei eine 3D-Spinechopulssequenz verwendet wurde. Die maximal erreichte räumliche Auflösung lag bei einer Größe der isotropen Voxel von ca. 12 um. Weiterhin wurde von ausgewählten Proben dreidimensionale Aufnahmen mit der Röntgencomputertomographie angefertigt, sowie für einige Proben Messungen mit der Quecksilberporosimetriemessungen durchgeführt. Für die Auswertung der NMR-Mikroskopieaufnahmen wurde auf der Basis der kommerziellen Softwarebibliothek HORUS ein eigenes Bildverarbeitungsprogramm entwickelt. Dieses Programm analysiert schichtweise den 3D-Bilddatenstatz und ermittelt daraus Porengrößenverteilungen und Porenkanäle senkrecht zur Bildebene. Die Ergebnisse der Bildverarbeitung der NMR-Mikroskopieaufnahmen zeigen für die Glasfilterproben gute Übereinstimmungen mit den Herstellerangaben zu den Materialien. Die für die unterschiedlichen Glasfiltersorten ermittelten Porengrößenverteilungen widerspiegeln sowohl in ihren absoluten Werten als auch im Verhältnis zueinander gut die nominellen Porenweiten der ausgewählten Materialien. Die mit der Quecksilberintrusion ermittelten Porengrößenverteilungen zeigen eine Beziehung zu den durch die Bildverarbeitung ermittelten minimalen Weiten der Porenkanäle. Für die untersuchten Polyethylensintermaterialien wurden Porengrößenverteilungen ermittelt, die von den Herstellerangaben abweichen. Untersuchungen mit Quecksilberintrusionsmessungen und Elektronenmikroskopieaufnahmen ergaben ähnliche Resultate und stützten dadurch die NMR-mikroskopisch ermittelten Ergebnisse. Im Rahmen der Arbeit konnte gezeigt werden, daß sich die NMR-Mikroskopie in Verbindung mit der digitalen Bildverarbeitung gut für die quantitative Charakterisierung großporiger nichtmetallischer Systeme eignet. Es wurden entsprechende Bildverarbeitungsroutinen entwickelt und die experimentellen Bedingungen hinsichtlich der Steigerung der räumlichen Auflösung optimiert.
Porous materials are of great importance for many application and are widespread as well in their natural as in their technical occurence. Their properties are determined to a high degree by the structure of the pore space, which can be described quantitativly with parameters like porosity or pore size distribution. There are a number of indirect porosimetry methods for porous materials, however most of them are less suitable for large pores in the range above 10 microns. For this reason it was the purpose of the undertaken investigations to develop a method for the direct characterization of materials with large pores. The intention was to use the nmr microscopy for the three-dimensional imaging of the pore system and to determine quantitative parameters like the pore size distribution with a suitable image processing algorithm. For the experimental investigations two different filter materials were selected, which had pore widths larger than 10 microns. For the nmr microscopy imaging of the pore space the materials were filled with different intrusion fluids using distilled water, octamethylcyclotetrasiloxane, and dimethylsulfoxide. For the nmr microscopy imaging of the pore space the protons of the intrusion fluid were selected, using a three-dimensional spin echo sequence. The highest spatial resolution in the nmr microscopy experiments was at a size of approximately 12 microns for an isotropic voxel. Furthermore for a selected range of glass filter samples three-dimensional images were acquired with X-ray tomography and a number of samples were investigated with mercury porosimetry. For the analysis of the nmr microscopy data an image processing algorithm was programmed basing on the commercial imaging software library HORUS. This program sequentially analyses the slices of the 3D imaging dataset and calculates pore size distributions and extracts pore channels perpendicular to the slice plane. The results of the image processing of the nmr microscopy data show a good agreement with the manufactures specification for the glass filter, regarding the absolute values for the calculated pore size distributions and the relative values for different glass filter materials. The pore size distributions which were determined with mercury porosimetry show a good agreement with the minimal pore channel widths as they were determined from the image processing of the nmr microscopy data. The calculated pore size distributions of the investigated polyethylene sinter materials differed from the manufacturers specification. Investigations with mercury intrusion experiments and electron microscopy images gave similar results thus supporting the results from the nmr microscopy experiments. Within the scope of this work it could be demonstrated, that nmr microscopy in connection with a digital image analysis is very suitable for the quantitative characterization of non-metallic systems with large pores. The necessary image processing algorithms have been developed and the experimental parameters have been optimised in order to maximise the spatial resolution of the nmr microscopy images.

Abstract:
The thesis deals with magnetic force microscopy of soft magnetic nanostructures, mainly NiFe nanowires and thin-film elements such as discs. The thesis covers almost all aspects related to this technique - i.e. from preparation of magnetic probes and magnetic nanowires, through the measurement itself to micromagnetic simulations of the investigated samples. We observed the cores of magnetic vortices, tiny objects, both with commercial and our home-coated probes. Even domain walls in nanowires 50 nm in diameter were captured with this technique. We prepared functional probes with various magnetic coatings: hard magnetic Co, CoCr and soft NiFe. Hard probes give better signal, whereas the soft ones are more suitable for the measurement of soft magnetic structures as they do not influence significantly the imaged sample. Our probes are at least comparable with the standard commercial probes. The simulations are in most cases in a good agreement with the measurement and the theory. Further, we present our preliminary results of the probe-sample interaction modelling, which can be exploited for the simulation of magnetic force microscopy image even in the case of probe induced perturbations of the sample.

The modification of the radiation pattern and radiative lifetime of dye molecules in three-dimensional colloidal photonic crystals is studied, using high-resolution optical microscopy and spectroscopy. Abstract:
This thesis deals with imaging through diffuse media in coherence-controlled holographic microscope (CCHM) developed in IPE FME BUT. The mutual coherence function as well as the signal dependence on the lateral mutual shift between both arms of the CCHM are calculated. Both functions are related to each other. The latter dependence is measured experimentally. A principle of imaging with CCHM through diffuse media with both ballistic and diffuse light is explained by a simple geometrical model. This model is then verified experimentally by imaging a sample through diffuse medium. The point spread function (PSF) of CCHM for imaging through diffuse media is then calculated. Results of PSF calculation are proved experimentally.

Abstract:
This thesis describes an innovative method for topographic measurement of diffuse surfaces. Tested surface is measured indirectly using nanoparticles distributed across the studied area. An image of every particle is captured by CCD camera as a double helix point spread function whose angular rotation corresponds to local surface height. Used point spread function is the result of an interference of non-diffracting vortex beams that are formed by a spiral phase mask from light originating from a nanoparticle. Diploma thesis presents an overview of current techniques for surface topography measurement. Next, working principle of proposed method is described and its experimental application is discussed. An influence of signal-to-noise ratio and image sampling on reconstruction precision is studied using numerical simulations and, as a result, optimal experimental parameters are proposed. Practical potential of the method is demonstrated by 3D reconstruction of planar and spherical surfaces in the depth range of up to 9 times the depth of focus of used microscope objective.

Abstract:
This diploma thesis deals with an experimental analysis of lubrication of total hip joint replacement using fluorescence microscopy, focusing on so-called soft bearing pairs. Experiments were realized using a hip joint simulator, which was modified and refined for fluorescence microscopy. The aim of this diploma thesis was to determine the effect of the individual components of the synovial fluid on the lubrication mechanisms. For this purpose, different model fluids were designed to represent the composition of proteins and other synovial fluid constituents to elucidate the effect of albumin, -globulin and hyaluronic acid on the resulting lubrication performance. The experiments were separate into two categories different in type of load, dynamic (representative walking) and combined (representing standing with short walk). The experimental results were time-dependent fluorescence intensity values, representing dimensionless film thickness parameters. The values were recorded on the graphs and supplemented with fluorescence images taken during the characteristic sections of the measurements. The measured data was subsequently confronted with previously published articles. It was found that the dominant constituent responsible form film thickness is albumin, while -globulin and hyaluronic acid forms thin stable layer enhancing adsorption ability of albumin which contributes to increase of film thickness eventually.

Methods for examination of the crystal structure of crystalline materials include the X-Ray, neutron and synchrotron-radiation diffraction, electron backscattered diffraction in the scanning electron microscope, scanning transmission electron microscopy, transmission electron microscopy and focused ion beam microscopy. The scanning low energy electron microscopy (SLEEM) is less known as yet but already has proven itself very powerful tool for studies of the crystal lattice. By means of very slow electrons reflected from the sample and effectively detected in their full angular and energy distribution the crystalline structure is imaged at high spatial resolution and high contrast is obtained between differently oriented grains in polycrystals. Because of high sensitivity of the image signal to the inner potential distribution in the sample even details like subgrains or twins as well as strain at the microstructural level can be visualized. The aim of this thesis is to demonstrate the scanning low energy electron microscopy as an effective tool for investigation of wide range of materials like steels, non-ferrous alloys and ultra-fine grained materials.

Es wird ein "off-axis" Aufbau zur digitalholographischen Mikroskopie in Durchlicht- und Auflichtanordnung vorgestellt, der gleichzeitig hoch aufgelöste "full-field" Amplituden- und quantitative Phasenkontrastmikroskopie ermöglicht. Dabei werden verschiedene Algorithmen zur numerischen Rekonstruktion der komplexen Objektwelle bzgl. ihrer Eignung für die mikroskopische Anordnung miteinander verglichen. Durch Kombination eines beugungsfreien räumlichen Phasenschiebeverfahrens, das die Rekonstruktion ohne "Twin-Image" und nullte Beugungsordnung ermöglicht, und der Auswertung des Fresnel-Kirchhoff''schen Beugungsintegrals mit der Faltungsmethode werden die besten Ergebnisse erzielt. Die gleichzeitige Rekonstruktion der Amplitude und der Phase der Objektwelle aus einem einzigen Hologramm erfordert die mathematische Beschreibung der räumlichen Phasenverteilung in der Hologrammebene. Zur Bestimmung der Modellparameter wurde ein effizienter Algorithmus entwickelt und hinsichtlich seiner Genauigkeit getestet. Darüber hinaus wurde der Zusammenhang zwischen axialer Probenposition und dem Rekonstruktionsabstand, dessen Kenntnis zur quantitativen Auswertung und für eine rein numerische Fokussierung notwendig ist, hergeleitet. Anhand von Untersuchungen an technischen Objekten werden die laterale Auflösung und die Phasenauflösung des Systems quantifiziert und weitere experimentelle Parameter optimiert. Transparente biologische Proben, wie lebende Zellen, werden in Durchlichtanordnung analysiert. Dabei ist zur Bestimmung der Zelldicke die Kenntnis der Brechungsindizes von Zelle und Medium erforderlich. Hierfür wird ein experimentelles Verfahren vorgestellt, das die Abschätzung des integralen Brechungsindexes von Einzelzellen anhand ihrer rekonstruierten räumlichen Phasenverteilung ermöglicht. Exemplarisch wird Zelldifferenzierung aufgrund morphologischer Eigenschaften nachgewiesen und es werden Ergebnisse dynamischer Untersuchungen an lebenden Zellen gezeigt und diskutiert.
An off-axis setup for digital holographic microscopy in incident and transmission light arrangement for simultaneous high resolution full field amplitude and quantitative phase contrast microscopy is presented. Different kinds of algorithms for numerical reconstruction of the complex object wave are compared concerning their applicability to the microscopy arrangement. By combining a non-diffractive spatial phase shifting algorithm that performs reconstruction without the disturbing terms twin image and zero order with the numerical evaluation of the Fresnel-Kirchhoff diffraction integral by a convolution method we achieve best results. The simultaneous reconstruction of the object wave''s amplitude and phase from a single hologram requires a mathematical model of the spatial phase distribution within the hologram plane. An efficient numerical algorithm has been developed for determining the model''s parameters automatically and tested concerning its accuracy. Furthermore, the relation between the axial position of the object and the distance of reconstruction which is required for the quantitative evaluation of the reconstructed images and the application of a pure numerical focus is derived. Technical objects were used to quantify the lateral resolution and the phase resolution of the system and to optimize several parameters of the setup. Biological probes such as living cells are analyzed in transmission light arrangement. As a result the knowledge of the refractive index of the medium and the cell is required to derive the cell''s thickness from the reconstructed phase. Thus a special experimental method for the approximation of the integral refractive index of single cells from the reconstructed phase has been developed. Finally results of cell differentiation by morphological varieties as well as results of stimulated dynamic morphological changes are presented and discussed.

The master´s thesis deals with the study of optical properties of thin transparent layers on the organic materials (PPV, P3HT, TiO2, DPP) and especially with the determination of dispersion dependences of refractive index of prepared thin layers. In the theoretical part there are described principles of deposition thin layers of the analyzed materials and their properties. In addition, there are also described methods of optical properties measurements (optical and interference microscopy and ellipsometry). The combination of interference microscope with digital camera was used for determination of refractive index. The image analysis was used for the determination of parameters (with help of the software HarFA). The images of thin layers surfaces were analyzed from the side of the metal contact as well as from the side of glass. In conclusion, there are presented results of the refractive index of the thin layers obtained from the measured values.

This work deals with problems of lithium-ion batteries. In the theoretical part are described electrochemical sources in general and their division. The main representatives of individual types of electrochemical sources are described in more detail. In the next part the thesis focuses specifically on lithium-ion accumulators, their history, electrochemical reactions taking place inside and materials of individual parts of which the accumulator consists. Next part focuses on electron microscopy and its division into scanning and transmission. Basic parts and the principle of operation are described. The practical part is focused on creating a small cell for examination under an electron microscope.
