Abstract:
ABSTRACT Legionella pneumophila is a gram-negative facultative intracellular human pathogen that can cause fatal Legionnaires' disease. Polypeptide deformylase (PDF) is a novel broad-spectrum antibacterial target, and reports of inhibitors of PDF with potent activities against L. pneumophila have been published previously. Here, we report the identification of not one but three putative pdf genes, pdfA, pdfB, and pdfC, in the complete genome sequences of three strains of L. pneumophila. Phylogenetic analysis showed that L. pneumophila PdfA is most closely related to the commonly known γ-proteobacterial PDFs encoded by the gene def. PdfB and PdfC are more divergent and do not cluster with any specific bacterial or eukaryotic PDF. All three putative pdf genes from L. pneumophila strain Philadelphia 1 have been cloned, and their encoded products have been overexpressed in Escherichia coli and purified. Enzymatic characterization shows that the purified PDFs with Ni2+ substituted are catalytically active and able to remove the N-formyl group from several synthetic polypeptides, although they appear to have different substrate specificities. Surprisingly, while PdfA and PdfB with Zn2+ substituted are much less active than the Ni2+ forms of each enzyme, PdfC with Zn2+ substituted was as active as the Ni2+ form for the fMA substrate and exhibited substrate specificity different from that of Ni2+ PdfC. Furthermore, the catalytic activities of these enzymes are potently inhibited by a known small-molecule PDF inhibitor, BB-3497, which also inhibits the extracellular growth of L. pneumophila. These results indicate that even though L. pneumophila has three PDFs, they can be effectively inhibited by PDF inhibitors which can, therefore, have potent anti-L. pneumophila activity.

ObjectivesTo assess associations between periductal fibrosis (PDF) and bile duct dilatation (BDD) in ultrasonography (US) screening of population at risk of cholangiocarcinoma (CCA) due to residence in an endemic area for Opisthorchis viverrini. CCA survival rates are low, and early identification of risk factors is essential. BDD is one symptom that can identify patients at risk of CCA. Detection of PDF by US can also identify at-risk patients, at an earlier stage of CCA development. Identification of association between PDF and BDD will inform screening practices for CCA risk, by increasing the viability of PDF screening for CCA risk.SettingNine tertiary care hospitals in Northeast Thailand.DesignCross-sectional study.ParticipantsStudy subjects in the Cholangiocarcinoma Screening and Care Program (CASCAP) in Northeast Thailand. CASCAP inclusion criteria are all residents of Northeast Thailand aged ≥40 years. Participants are recruited through CCA screening centres and through primary healthcare units. So far, 394 026 have been enrolled.MethodsPDF and BDD were identified through US. PDF was categorised into three groups, PDF1, 2 and 3, depending on their high echo locality in the peripheral, segmental and main bile duct, respectively. Associations between PDF and BDD were determined by adjusted OR and 95% CI using multiple logistic regression.ResultsBDD was found in 6.6% of PDF3, 1.7% of PDF2 and 1.4% of PDF1 cases. Among PDF cases, especially in PDF3, BDD was found in men more than in women (8.9% and 4.6%, respectively). Compared with non-PDF, the association between PDF3 and BDD was highly significant (adjusted OR=5.74, 95% CI 4.57 to 7.21, p<0.001).ConclusionsOur findings reveal that there is a relationship between PDF and BDD, which is associated with CCA. Therefore, PDF can also be an indicator for suspected CCA diagnosis through US.

Quasi-crystals shocked the crystallographic world when they were reported in 1984. We now know that they are not a rare exception, and can be found in many alloy systems. One of the richer systems for quasi-crystals and their approximants is Al−Co−Ni. A large series of pseudo-decagonal (PD) approximants have been found. Only two of them, PD4 and PD8, have been solved by X-ray crystallography. We report here the structures of PD1, PD2, PD3 and PD5, solved from the limited information that is provided by electron diffraction patterns, unit cell dimensions and high-resolution electron microscopy images.

Abstract. The subgrid-scale representation of hydrometeor fields is important for calculating microphysical process rates. In order to represent subgrid-scale variability, the Cloud Layers Unified By Binormals (CLUBB) parameterization uses a multivariate probability density function (PDF). In addition to vertical velocity, temperature, and moisture fields, the PDF includes hydrometeor fields. Previously, hydrometeor fields were assumed to follow a multivariate single lognormal distribution. Now, in order to better represent the distribution of hydrometeors, two new multivariate PDFs are formulated and introduced.The new PDFs represent hydrometeors using either a delta-lognormal or a delta-double-lognormal shape. The two new PDF distributions, plus the previous single lognormal shape, are compared to histograms of data taken from large-eddy simulations (LESs) of a precipitating cumulus case, a drizzling stratocumulus case, and a deep convective case. Finally, the warm microphysical process rates produced by the different hydrometeor PDFs are compared to the same process rates produced by the LES.

ABSTRACT Time-series analysis allows for the determination of the Power Spectral Density (PSD) and Probability Density Function (PDF) for astrophysical sources. The former of these illustrates the distribution of power at various time-scales, typically taking a power-law form, while the latter characterizes the distribution of the underlying stochastic physical processes, with Gaussian and lognormal functional forms both physically motivated. In this paper, we use artificial time series generated using the prescription of Timmer & Koenig to investigate connections between the PDF and PSD. PDFs calculated for these artificial light curves are less likely to be well described by a Gaussian functional form for steep (Γ⪆1) PSD indices due to weak non-stationarity. Using the Fermi LAT monthly light curve of the blazar PKS2155-304 as an example, we prescribe and calculate a false positive rate that indicates how likely the PDF is to be attributed an incorrect functional form. Here, we generate large numbers of artificial light curves with intrinsically normally distributed PDFs and with statistical properties consistent with observations. These are used to evaluate the probabilities that either Gaussian or lognormal functional forms better describe the PDF. We use this prescription to show that PKS2155-304 requires a high prior probability of having a normally distributed PDF, $P(\rm {G})~$ ≥ 0.82, for the calculated PDF to prefer a Gaussian functional form over a lognormal. We present possible choices of prior and evaluate the probability that PKS2155-304 has a lognormally distributed PDF for each.

To keep up in the rapidly changing market for smart mobile phones, newways of consuming information is needed. In this master thesis project aPortable Document Format (PDF) viewer with more features than existingPDF viewers for Symbian^3 was developed, called PDF Eagle. PDF Eaglewas implemented using the Qt framework, allowing it to be easily ported todierent platforms. PDF documents have a rich structure and to be fullycompatible with the standard and at the same time responsive enough to berun on a mobile platform is a formidable technical challenge. This reportdescribes the issues that had to be resolved all the way to a functioning "app"that was marketed on the Nokia market in October 2011 with a great success.Among the technical challenges was a way to correctly render coloured objectsin PDFs. A gradient is a way to colour an area in a PDF le. Results of testsshowed that PDF Eagle is more capable of handling gradients, shadows andencrypted PDF les compared to other mobile PDF viewers. The conclusion ofthis report is that PDF Eagle is on par with or outmatches other PDF viewerson the targeted platform. This work also shows the feasibility of incrementallydownloading the pages of a PDF le which provides a better user experienceby faster viewing.

Abstract:
PDF is a widely used text document format used by both the private and the public sector. It is designed to create layouts of text and figures on a virtual page. Research groups often publish reports in this format including raw data in tables. The content of PDF-tables can be difficult to extract, an issue the National Food Agency often runs into. Building a PDF-interpreter from the scratch is a complex and overwhelming task but there are plenty of available PDF-Table extractors. While none meet the specific requirements of the National Food Agency the most effective tool, Tabula, is open source. By analyzing the source code an evaluation of extending Tabula can be made to possibly meet the requirements in the future. However, the lack of documentation and poor class definitions makes the source code arduous to understand. Building a new application using the same library as Tabula appears to be a more promising approach.

Digital search engine, taking a search request from user and then returning a result responded to the request to the user, is indispensable for modern humans who are used to surfing the Internet. On the other hand, the digital document PDF is accepted by more and more people and becomes widely used in this day and age due to the convenience and effectiveness. It follows that, the traditional library has already started to be replaced by the digital one. Combining these two factors, a document based search engine that is able to query a digital document database with an input file is urgently needed. This thesis is a software development that aims to design and implement a prototype of such search engine, and propose latent optimization methods for Loredge. This research can be mainly divided into two categories: Prototype Development and Optimization Analysis. It involves an analytical research on sample documents provided by Loredge and a multi-perspective performance analysis. The prototype contains reading, preprocessing and similarity measurement. The reading part reads in a PDF file by using an imported Java library Apache PDFBox. The preprocessing processes the in-reading document and generates document fingerprint. The similarity measurement is the final stage that measures the similarity between the input fingerprint with all the document fingerprints in the database. The optimization analysis is to balance resource consumptions involving response time, accuracy rate and memory consumption. According to the performance analysis, the shorter the document fingerprint is, the better performance the search program presents. Moreover, a permanent feature database and a similarity based filtration mechanism are proposed to further optimize the program. This project has laid a solid foundation for further study in the document based search engine by providing a feasible prototype and enough relevant experimental data. This study figures out that the following study should mainly focuses on improving the effectiveness of the database access, which involves data entry labeling and search algorithm optimization.<br>Digital sökmotor, som tar en sökfråga från användaren och sedan returnerar ett resultat som svarar på den begäran tillbaka till användaren, är oumbärligt för moderna människor som brukar surfa på Internet. Å andra sidan, det digitala dokumentets format PDF accepteras av fler och fler människor, och det används i stor utsträckning i denna tidsålder på grund av bekvämlighet och effektivitet. Det följer att det traditionella biblioteket redan har börjat bytas ut av det digitala biblioteket. När dessa två faktorer kombineras, framgår det att det brådskande behövs en dokumentbaserad sökmotor, som har förmåga att fråga en digital databas om en viss fil. Den här uppsatsen är en mjukvaruutveckling som syftar till att designa och implementera en prototyp av en sådan sökmotor, och föreslå relevant optimeringsmetod för Loredge. Den här undersökningen kan huvudsakligen delas in i två kategorier, prototyputveckling och optimeringsanalys. Abstract:
An accurate PDF of irradiance for a FSO channel is important when designing a laser radar, active laser imaging, or a communications system to operate over the channel. Parameters such as detector threshold level, probability of detection, mean fade time, number of fades, BER, and SNR are derived from the PDF and determine the design constraints of the receiver, transmitter, and corresponding electronics. Current PDF models of irradiance, such as the Gamma-Gamma, do not fully capture the effect of aperture averaging; a reduction in scintillation as the diameter of the collecting optic is increased. The Gamma-Gamma PDF of irradiance is an attractive solution because the parameters of the distribution are derived strictly from atmospheric turbulence parameters; propagation path length, Cn2, l0, and L0. This dissertation describes a heuristic physics-based modeling technique to develop a new PDF of irradiance based upon the optical field. The goal of the new PDF is three-fold: capture the physics of the turbulent atmosphere, better describe aperture averaging effects, and relate parameters of the new model to measurable atmospheric parameters. The modeling decomposes the propagating electromagnetic field into a sum of independent random-amplitude spatial plane waves using an approximation to the Karhunen-Loeve expansion. The scattering effects of the turbulence along the propagation path define the random-amplitude of each component of the expansion. The resulting PDF of irradiance is a double finite sum containing a Bessel function. The newly developed PDF is a generalization of the Gamma-Gamma PDF, and reduces to such in the limit. An experiment was setup and performed to measure the PDF of irradiance for several receiver aperture sizes under moderate to strong turbulence conditions. The propagation path was instrumented with scintillometers and anemometers to characterize the turbulence conditions. The newly developed PDF model and the GG model were compared to histograms of the experimental data. The new PDF model was typically able to match the data as well or better than the GG model under conditions of moderate aperture averaging. The GG model fit the data better than the new PDF under conditions of significant aperture averaging. Abstract:
The thesis presents a Probability Density Function (PDF)-derived Eulerian/Eulerian model for the prediction of dispersed two-phase (solid/gas) flows. Continuum equations for the dispersed phase are formulated from the Kinetic Model (KM) PDF transport equations. The Kinetic stresses of the dispersed phase are determined from an algebraic stress model (ASM) together with a KM-based transport equation for the fluctuating kinetic energy. The continuum equations for the continuous phase are assumed to be the same as those in the Eulerian two-fluid model except for the interfacial momentum and energy transfer terms. Closures for these terms are derived from the PDF KM and mirror their counterparts in the dispersed phase equations. Also, the carrier phase turbulence is modelled by the standard k-ε model. These transport equations are solved using the numerical framework of an existing two-fluid approach. Furthermore, the current two-fluid model practice of applying wall functions to impose boundary conditions is adapted for application to the particulate phase. Such wall functions are calculated from the PDF KM itself. In this approach, the PDF equations are pre-integrated using the fully developed flow assumption along the wall to relate wall fluxes to values of the relevant variables in the interior of the flow. Such integration is utilised to create a wall functions database for a range of mean flow conditions. The model is validated against a range of both unbounded and bounded flow cases. Comparisons are made with experimental data as well as the results of other computational methods. It was found that the proposed model performs very well in capturing particulate behaviour and improves, in certain aspects, on the performance of traditional two-fluid models while retaining the practicality of the latter model for industrial applications. In particular, a reasonable capture of the particulate dispersion was observed within jet flows. Improvements were also seen in the prediction of mass flux distribution in shear layers and an accurate capture of near-wall mass distributions in bounded flows.

Ce travail de thèse est consacré au développement d'une approche numérique permettant de conduire des simulations "low Mach number" d'écoulements réactifs. L'algorithme d'intégration retenu pour procéder à la résolution des équations de transport repose sur une méthode implicite de prédiction-correction (méthode de projection). Une contrainte physique est retenue pour garantir que le champ de vitesse est résolue correctement. Le code de calcul est soumis à plusieurs séries de vérifications préliminaires basées sur l'emploi de la méthode solution manufacturées pour des conditions incompressibles d'abord puis à masse volumique variable qui permettent de statuer quant à la bonne implémentation des schémas numériques retenus. Les performances de l'outil numérique en terme de stabilité et de robustesse sont elles-aussi analysées dans des situations simples : couche de mélange à densité variable en développement spatial et temporel. Le modèle numérique final repose sur l'emploi d'une méthode hybride LES/PDF. Pour ce qui concerne la représentation de la turbulence, deux fermetures sont implémentées pour représenter l'effet des fluctuations de vitesse non résolues. Il s'agit du modèle de Smagorinsky dans sa version dynamique ou non. La spécification de conditions aux limites turbulentes réalistes est elle-aussi analysée en détail et trois approches différentes sont considérées. Pour ce qui concerne la combustion, l'influence des fluctuations de composition aux échelles non résolues est pris en compte par le biais d'une résolution de la PDF scalaire de sous maille. Le modèle de PDF correspondant repose sur l'emploi d'une méthode de Monte Carlo. Des équations différentielles stochastiques, équivalentes aux équations de Fokker-Planck, sont résolues pour la variable de progrès de la réaction chimique. L'objectif final est aussi de pouvoir procéder, à moyen terme, à des simulations LES en géométries complexes et l'emploi du calcul distribué est essentiel. De ce point de vue, la méthode de décomposition de domaine retenue dans ce travail montre des niveau de performances relativement satisfaisants. Les capacités du modèle numérique résultant de ces développements sont illustrées sur deux configurations expérimentales. La première géométrie correspond à un écoulement très fortement turbulent de réactifs pré-mélangés dans un canal bidimensionnel. La seconde correspond à un jet rapide et non confiné de réactifs pré-mélangés<br>The present work is devoted to the development and implementation of a computational framework to perform numerical simulations of low Mach number turbulent reactive flows. The numerical algorithm designed for solving the transport equations relies on a fully implicit predictor-corrector integration scheme. A physically consistent constraint is retained to ensure that the velocity field is solved correctly, and the numerical solver is extensively verified using the Method of Manufactured Solutions (MMS) in both incompressible and variable-density situations. The final computational model relies on a hybrid Large Eddy Simulation / transported Probability Density Function (LES-PDF) framework. Two different turbulence closures are implemented to represent the residual stresses: the classical and the dynamic Smagorinsky models. The specification of realistic turbulent inflow boundary conditions is also addressed in details, and three distinct methodologies are implemented. The crucial importance of this issue with respect to both inert and reactive high fidelity numerical simulations is unambiguously assessed. The influence of residual sub-grid scale scalar fluctuations on the filtered chemical reaction rate is taken into account within the Lagrangian PDF framework. The corresponding PDF model makes use of a Monte Carlo technique: Stochastic Differential Equations (SDE) equivalent to the Fokker-Planck equations are solved for the progress variable of chemical reactions. With the objective of performing LES of turbulent reactive flows in complex geometries, the use of distributed computing is mandatory, and the retained domain decomposition algorithm displays very satisfactory levels of speed-up and efficiency. Finally, the capabilities of the resulting computational model are illustrated on two distinct experimental test cases: the first is a two-dimensional highly turbulent premixed flame established between two streams of fresh reactants and hot burnt gases which is stabilized in a square cross section channel flow. The second is an unconfined high velocity turbulent jet of premixed reactants stabilized by a large co-flowing stream of burned products

Many data scientists make use of Linked Open Data (LOD) as a huge interconnected knowledge base represented in RDF. However, the distributed nature of the information and the lack of a scalable approach to manage and consume such Big Semantic Data makes it difficult and expensive to conduct large-scale studies. As a consequence, most scientists restrict their analyses to one or two datasets (often DBpedia) that contain at most hundreds of millions of triples. LOD-a-lot is a dataset that integrates a large portion (over 28 billion triples) of the LOD Cloud into a single ready-to-consume file that can be easily downloaded, shared and queried with a small memory footprint. This paper shows there exists a wide collection of Data Science use cases that can be performed over such a LOD-a-lot file. For these use cases LOD-a-lot significantly reduces the cost and complexity of conducting Data Science.

Abstract:
Simulation models are approximations of real-world physical systems. Therefore, simulation model validation is necessary for the simulation-based design process to provide reliable products. However, due to the cost of product testing, experimental data in the context of model validation is limited for a given design. When the experimental data is limited, a true output PDF cannot be correctly obtained. Therefore, reliable target output PDF needs to be used to update the simulation model. In this paper, a new model validation approach is proposed to obtain a conservative estimation of the target output PDF for validation of the simulation model in reliability analysis. The proposed method considers the uncertainty induced by insufficient experimental data in estimation of predicted output PDFs by using Bayesian analysis. Then, a target output PDF and a probability of failure are selected from these predicted output PDFs at a user-specified conservativeness level for validation. For validation, the calibration parameter and model bias are optimized to minimize a validation measure of the simulation output PDF and the conservative target output PDF subject to the conservative probability of failure. For the optimization, accurate sensitivity of the validation measure is obtained using the complex variable method (CVM) for sensitivity analysis. As the target output PDF satisfies the user-specified conservativeness level, the validated simulation model provides a conservative representation of the experimental data. A simply supported beam is used to carry out the convergence study and demonstrate that the proposed method establishes a conservatively reliable simulation model.

En el diseño del software se tuvieron en cuenta los requerimientos encontrados haciendo el cruce de las temáticas abordadas por cursos académicos afines y las áreas de cobertura del simulador. Para realizar el diseño se utilizaron diagramas del lenguaje de modelado unificado UML además del modelo relacional de bases de datos. En adelante se procede a explicar el proceso de diseño del simulador y su respectiva justificación de acuerdo con las necesidades del proyecto.
