Abstract:
The gap between CGRAs and ASIC designs is a major issue for all digital designers. The main objective of the following thesis is developing a method to customize the design according to the application to increase performance and decrease the area of the chip. although there are commercial high level synthesis tools which are able to synthesis an algorithmic level description of an application to ASIC, how ever they are not able to generate recon gurable hardware operating as multi-mode ASIC. In this project a tool has been developed which sweeps the design space between the fully recon gurable CGRA hardware template and ASIC. this tool generates a customized hardware based on the implemented applications and user speci cations by eliminating unused/unwanted components of the design. FFT and CP algorithms are used in this research in order to have some solid results for area and power consumption of the customized design. The results shows up to 44 percent reduction in area of a fabric containing both CP and 2048 points FFT and 20 percent reduction in power consumption for 2048 Point FFT on the very same fabric. Developing this approach on CGRAs can enable designers to have their ASIC designs just by implementing an algorithm on the fabric and then receive a customized fabric close to ASIC with some small automatic steps.

Abstract:
The U.S. Navy currently has no means to conduct sea mine reconnaissance with assets that are organic to Aircraft Carrier Battle Groups or Amphibious Ready Groups. Magic Lanten is an Airborne Laser Mine Detection System (ALMDS) under development, that is designed to search for floating and shallow moored mines using a helicopter- mounted laser-optic sensor. It is the only ALMDS operationally tested by the Navy to date. This thesis develops a Monte Carlo simulation model called ML-Recon, which is intended for use as a tool to plan mine reconnaissance searches using the Magic Lantern system. By entering fundamental initial planning information, the user can determine the number of uniformly-spaced tracks to fly with a Magic Lantern-equipped helicopter to achieve a certain level of assurance that the area contains no floating or shallow moored mines. By employing Monte Carlo methods, ML-Recon models the three primary stochastic processes that take place during a typical search: the location of the mines, the cross-track error of the helicopter, and the detection/non-detection process of the sensor. By running ML-Recon, the user is given performance statistics for many replications of the search plan that he chooses. This approach is unique in that it provides the user with information indicating how much worse than the mean performance his plan may perform. ML- Recon also gives the user an Opportunity to view an animation of his lan, which he can use to look for tendencies in the lan to contain holes, or holidays. (AN)

Os paradigmas emergentes, tais como a grade de frequências flexível métodos so sticados de chaveamento óptico e desfragmentação espectral, atribuem propriedades adaptativas para redes futuras, permitindo seu auto-ajuste às condições de transmissão e tráfego variáveis. De fato, as estatísticas de tráfego agregado em pontos de troca de tráfego da Internet exibem fortes flutuações ao decorrer do dia, sendo o valor médio em torno de 70%, e valor míniimo em torno de 20% do valor pico. No entanto, os sistemas ópticos atuais operam o seu lado linha na taxa nominal, o que leva a um elevado consumo de potência, desperdício de recursos espectrais, e saturação prematura de redes. No intuito de suportar as características de redes extáveis pela camada física, os transceptores ópticos de próxima geração devem ser capazes de ajustar suas taxas de transmissão e ocupação espectral de acordo com as demandas de tráfego variáveis. No entanto, um chaveamento convencional de taxa de transmissão requer interrupção de serviço, altamente indeseável na perspectiva das operadoras. Neste escopo, as principais contribuições dessa tese são dois métodos de chaveamento online sem impacto (hitless) da taxa de transmissão, que permitem reduzir o consumo de potência associado ao processamento digital de sinais durante períodos de baixo tráfego. O primeiro método foi desenvolvido para transceptores, cujos moduladores são alimentados por sinais binários combinados eletronicamente, e atende, principalmente, a cenários de alocação estática de banda. Aqui, a redução de taxa é realizada por meio de repetição de símbolos transmitidos, e o bloco equalizador convencional do receptor é substituído por uma estrutura multi-ramo, em que cada ramo da estrutura opera em uma taxa específica. A perda de sincronização durante chaveamento é evitada utilizando a saída do ramo ativo como sequência de treinamento para o ramo destino. O método pode, adicionalmente, atender à alocação dinâmica de banda, contanto que exista um mecanismo de cooperação entre transceptores ópticos e multiplexadores de inserção -extração ópticos reconfiguráveis. Neste caso, o ajuste espectral do sinal pode ser obtido por meio de uma filtragem óptica pelas chaves seletoras de frequência que suportam operação em grade flexível. O segundo método foi desenvolvido para transceptores com módulos de processamento digital de sinais no lado transmissor. O chaveamento de taxa é obtido por meio de aumento e redução de número de amostras por símbolo transmitido, mantendo a taxa de conversão digital-analógica. Neste caso, uma mudança de taxa de símbolo implica, também, em um ajuste correspondente da banda do sinal. Assim, o método pode suportar propriedades de alocação dinâmica de banda das redes elásticas. Nós demonstramos que, se o chaveamento de taxa e banda do sinal e realizado em passos intermediários suficientemente pequenos, o equalizador dinâmico do lado receptor consegue acompanhar as mudanças do sinal, mantendo a sincronização do sistema. O primeiro método foi validado em um arranjo experimental com transmissão a 100 Gb/s de um sinal modulado por chaveamento de fase e quadratura multiplexado em polarização, e processamento digital de sinais o ine. Ademais, realizamos simulações computacionais extensas, incluindo formatos de modulação por chaveamento de fase e quadratura e modulação de amplitude em quadratura de ordem 16, e investigamos o desempenho do método para sinais não-retorna-a-zero e retorna-a-zero, gerados no domínio óptico, e sinais Nyquist, gerados digitalmente. Os transientes de erros, que aparecem durante chaveamento para taxas mais altas, são evitados usando sequências de treinamento do equalizador su cientemente longas (acima de 40.000 símbolos). O método mostrou-se robusto contra a dispersão dos modos de polarização e ruído de fase dentro de especicacões aceitáveis. A principal vantagem deste método é que ele permite reduzir o consumo de potência associado ao processamento digital de sinais para compensação da dispersão cromática. Os resultados mostraram que uma redução pela metade da taxa de símbolos produz uma redução de em torno de 55% na complexidade computacional, devido à elevada duração de símbolo e aprimoramento da qualidade de sinal. Uma redução adicional de taxa para um quarto da taxa nominal permite desligar o equalizador da dispersão cromática, exceto em caso de pulsos Nyquist, em que o ganho em complexidade está em torno de 80%. O segundo método também foi validado em um arranjo experimental com transmissão a 100 Gb/s de um sinal modulado por chaveamento de fase e quadratura multiplexado em polarização e processamento digital de sinais o ine, utilizando um conjunto para desenvolvimento do conversor analógico-digital. Ao contrário da proposta anterior, este m etodo suporta alta granularidade com apenas um aumento marginal de complexidade computacional. Os resultados experimentais de redução e aumento de taxa em dez passos discretos não apresentaram transientes de erros, garantindo transmissão ininterrupta. O método pode ser usado para reduzir o consumo de potência devido à redução de vazão de dados após a interpolação do lado receptor. Adicionalmente, o consumo pode ser altamente reduzido em sistemas que suportam múlltiplos esquemas de correção de erros, aproveitando o aprimoramento da qualidade do sinal devido à redução de taxa de símbolos. Assim, um código corretor de erros complexo do tipo soft-decision, usado na taxa de transmissão nominal, pode ser substituído por um código do tipo hard-decision, com complexidade computacional reduzida. _________________________________________________________________________________________________ ABSTRACT<br>Much of the latest research in optical communications is directed towards increasing network e ciency, optimizing bandwidth usage and reducing power consumption. Emerging paradigms, such as exible frequency grid, sophisticated optical switching methods and spectral defragmentation, attribute adaptive properties to future networks, enabling them to adjust to the changing transmission and tra c conditions. To support these features, next-generation optical transponders must be capable of adjusting their transmission rate and bandwidth occupation according to the time-varying tra c demands. However, conventional rate-switching requires service interruption, which is highly undesirable from the operators' standpoint. Our contributions in the proposed thesis consist of two methods for hitless online rate switching that allow to reduce power consumption, associated with digital signal processing, during low tra c periods. The rst method is designed for transponders with binary-signal-driven transmit-side modulators, and targets primarily static bandwidth allocation scenarios. Here, rate reduction is achieved by symbol repetition, and a conventional receive-side equalizer block is replaced by a multi-branch structure, where each branch operates at a speci c transmission rate. Synchronization loss is avoided by using the output of the active branch as a training sequence for the target-rate branch. The method can also support dynamic bandwidth allocation, provided there is a cooperation mechanism between the optical transponders and the recon gurable add-drop multiplexers. Here, signal spectral adjustment can be obtained via optical ltering by ex-grid-enabled wavelength-selective switching. The second method targets transponders with transmit-side digital signal processing. Rate changing is achieved by increasing/reducing the number of samples per transmitted symbol, while maintaining a xed digital-to-analog conversion rate. Changing the symbol rate also implies in corresponding signal bandwidth adjustment, so that the method can support dynamic bandwidth allocation features of the next-generations elastic optical networks. We show that if the rate and bandwidth switching is performed in su ciently small discrete intermediate steps, the receive-side dynamic equalizer successfully tracks signal changes, maintaining system synchronism.

Abstract:
Dynamically Recon gurable Resource Array (DRRA) is a coarse-grained recon gurable architecture (CGRA) platform for multiple, complete radio and multimedia applications, which emphasise on digital signal processing. It is designed at Department of Electronics Systems of KTH. DRRA de- ploys pools of small, simple and agile resources for computation, storage and interconnect and create runtime partitions customised to the needs of applications. In this thesis project, we implemented a correlation module (named \Corre- lation Pool") for WCDMA code generation and scrambling, in DRRA platform. The technical speci cations are based on 3GPP standard [2]. This thesis report covers detailed description of DRRA platform, the design and implementation of \Correlation Pool", as well as the veri cation of the system. In the end, the synthesis and simulation results are summarised and analysed. This project achieved the speci cations and met the requirements, proving the capability of the platform.

Abstract:
Over the past ve decades the use of mobile robotic rovers to perform in-situ scienti c investigations on the surfaces of the Moon and Mars has been tremendously in uential in shaping our understanding of these extraterrestrial environments. As robotic missions have evolved there has been a greater desire to explore more unstructured terrain. This has exposed mobility limitations with conventional rover designs such as getting stuck in soft soil or simply not being able to access rugged terrain. Increased mobility and terrain traversability are key requirements when considering designs for next generation planetary rovers. Coupled with these requirements is the need to autonomously navigate unstructured terrain by taking full advantage of increased mobility. To address these issues, a high degree-of-freedom recon gurable platform that is capable of energy intensive legged locomotion in obstacle-rich terrain as well as wheeled locomotion in benign terrain is proposed. The complexities of the planning task that considers the high degree-of-freedom state space of this platform are considerable. A variant of asymptotically optimal sampling-based planners that exploits the presence of dominant sub-spaces within a recon gurable mobile robot's kinematic structure is proposed to increase path quality and ensure platform safety. The contributions of this thesis include: the design and implementation of a highly mobile planetary analogue rover; motion modelling of the platform to enable novel locomotion modes, along with experimental validation of each of these capabilities; the sampling-based HBFMT* planner that hierarchically considers sub-spaces to better guide search of the complete state space; and experimental validation of the planner with the physical platform that demonstrates how the planner exploits the robot's capabilities to uidly transition between various physical geometric con gurations and wheeled/legged locomotion modes.

Abstract:
La bactérie Deinococcus radiodurans se distingue par sa résistance exceptionnelle aux rayonnements γ, UV, à la dessiccation et au stress oxydant. La radiorésistance de D.radiodurans résulte de l’association de plusieurs mécanismes, dont des systèmes efficaces de réparation de l’ADN et de détoxification des ROS, la protection des protéines contre l’oxydation, une structure compacte du nucléoïde et des protéines spécifiques aux Deinococcaceae, qui sont fortement induites après l’exposition des cellules au rayonnement γ. Le gène ddrI (DNA damage response) est fortement induit après exposition des cellules au rayonnement γ et code un régulateur transcriptionnel appartenant à la sous-famille CRP (cAMP receptor protein). Comparée à la souche sauvage, la souche privée de DdrI présente des défauts de division cellulaire et/ou de ségrégation de l’ADN, et est sensible aux agents génotoxiques, au stress oxydant et au choc thermique. La prédiction in silico des cibles potentielles de DdrI suggère que cette protéine régule l’expression d’une centaine de gènes impliqués dans la réplication, la réparation de l’ADN, la transduction de signal, la réponse au stress oxydant et au choc thermique. La séquence consensus 5’TGTGA(N6)TCACA3’, extrapolée à partir des 115 séquences cibles potentielles de DdrI, est spécifiquement fixée par DdrI uniquement en présence d’AMPc. Après un choc thermique, DdrI induit directement ou indirectement l’expression de nombreux gènes codant des protéases, des protéines du métabolisme de l’ADN, des lipides, des carbohydrates ainsi qu’un inhibiteur de la traduction. PprA, une protéine spécifique aux Deinococcaceae, joue un rôle crucial dans la radiorésistance et est impliquée dans la ségrégation des chromosomes et/ou la division cellulaire après réparation de l’ADN. De manière intéressante, l’absence de RecN, une protéine de la famille SMC, supprime la sensibilité du mutant ΔpprA aux agents génotoxiques, aux inhibiteurs de l’ADN gyrase et les défauts de ségrégation observés dans le mutant ΔpprA après irradiation des cellules. Après exposition des cellules au rayonnement γ, l’absence de RecN réduit la fréquence de recombinaison entre ADN chromosomique et plasmidique, suggérant que RecN intervienne dans la réparation de l’ADN par recombinaison homologue. Nous proposons un modèle, dans lequel RecN, en favorisant la réparation de l’ADN par recombinaison homologue, nécessite la présence de PprA pour favoriser le recrutement des ADN topoisomérases et la résolution des contraintes topologiques engendrées par ce mécanisme de réparation d’ADN<br>The Deinococcus radiodurans bacterium exhibits resistance to γ and UV radiation, desiccation and oxidative stress. The molecular mechanisms contributing to the radioresistance of D. radiodurans include very efficient DNA repair mechanisms and ROS detoxification systems, protein protection against oxidation, a compact nucleoid structure and a subset of Deinococcus specific genes which are strongly induced after γ radiation. The ddrI (DNA damage response) gene is highly up-regulated after exposure to γ radiation and encodes a transcription factor belonging to the CRP (cAMP receptor protein) family. Compared to wild type cells, cells devoid of DdrI display defects in cell division and/or DNA segregation and is sensitive to DNA damaging agents, oxidative stress and heat shock treatment. In silico predictions of putative DdrI targets suggest that hundreds of genes,belonging to various cellular processes (DNA replication and repair, oxidative stress and heat shock responses, regulation of transcription and signal transduction) may be regulated by DdrI. The pseudopalindromic 5’TGTGA(N6)TCACA3’ consensus sequence, extrapolated from 115 potential DdrI binding sites, is specifically bound by DdrI only in presence of cAMP. After heat shock treatment, DdrI is involved directly or indirectly, in the induction of heat shock response genes coding proteases, proteins involved in DNA, lipid, carbohydrate metabolism and a translation inhibitor. Among the Deinococcus specific proteins required for radioresistance, the PprA protein was shown to play a major role for accurate chromosome segregation and cell division after completion of DNA repair. Here, we analyzed the cellular role of the RecN protein belonging to the SMC family and, surprisingly, observed that the absence of the RecN protein suppressed the sensitivity of cells devoid of the PprA protein to γ- and UV-irradiation and to treatment with mitomycin C or DNA gyrase inhibitors. The absence of RecN also alleviated the DNA segregation defects displayed by the ΔpprA cells recovering from irradiation. After irradiation, the absence of RecN reduced recombination between chromosomal and plasmid DNA, indicating that the RecN protein is important for recombinational repair of DNA lesions. Here, we propose a model in which RecN, by favoring recombinational repair of DNA double strand breaks, requires the PprA protein to facilitate the recruitment of the DNA topoisomerases to resolve the topological constraints generated by DNA double strand break repair through homologous recombination

Abstract:
La réplication fidèle de l’ADN au cours du cycle cellulaire est essentielle au maintien de l’intégrité du génome à travers les générations. Toutefois, de nombreux éléments peuvent perturber et compromettre la réplication et donc cette intégrité. La mitomycine C (MMC) est une molécule génotoxique utilisée en chimiothérapie. Elle forme des liaisons covalentes entre les deux brins d’ADN, ce qui est un obstacle à la bonne réplication de l’ADN. La rencontre de la fourche de réplication avec une liaison covalente entre les deux brins d’ADN va aboutir à une cassure double brin. Escherichia coli (E.coli) est un modèle d’étude très étendu car facile d’utilisation, permettant d’aborder des notions complexes. E coli possède divers mécanismes pour réparer ces lésions dont le régulon SOS. Le régulon SOS est un ensemble de gènes sous contrôle d’un promoteur réprimé par la protéine LexA. En réponse à des dommages à l’ADN, LexA est dégradé et les gènes du régulon sont activés.En utilisant une technique de biologie moléculaire qui permet de quantifier l’interaction entre deux chromatides sœurs restées cohésives derrière la fourche de réplication (étape appelée cohésion des chromatides sœurs), nous avons montré qu’en réponse à des cassures double brin générées par la MMC, la cohésion entre les chromatides sœurs nouvellement répliquées est maintenue. Ce phénomène est dépendant de RecN, une protéine induite de façon précoce dans le régulon SOS. RecN est une protéine de type SMC (structural maintenance of chromosomes), un groupe de protéines impliqué dans la dynamique et la structure du chromosome. En parallèle, des techniques de microscopie confocale et de marquage du chromosome par des protéines fluorescentes ont permis de montrer que la protéine RecN est impliquée dans une condensation globale du nucléoide suite à un traitement par la MMC. Cette condensation du nucléoide s’accompagne d’un rapprochement des chromatides sœurs ségrégées. Ces deux phénomènes, médiés par RecN pourraient permettre une stabilisation globale des nucléoides et favoriser l’appariement des chromatides sœurs pour permettre la recombinaison homologue.De façon intéressante, l’inhibition de Topoisomérases de type II (Topoisomerase IV et Gyrase) permettent de restaurer le phénotype d’un mutant recN en viabilité et en cohésion des chromatides sœurs. Les Topoisomérases sont des protéines qui prennent en charge les liens topologiques générés par la réplication et la transcription). However, many factors can compromise this replication and thus the genome integrity. Mitomycin C is a genotoxic agent that creates a covalent link between the two DNA strands. When the replication fork encounters the DNA crosslink, it breaks and creates a DNA double strand break (DSB). Escherichia coli (E.coli) is a widely used model for studying complex DNA mechanisms. When facing a DNA DSB, E. coli activates the SOS response pathway. The SOS response comprises over 50 genes that are under the control of a LexA-repressed promoter. Upon a DSB induction, RecA, a central protein of the SOS response will trigger the degradation of LexA and all the SOS genes will be expressed.We have developed a novel molecular biology tool that reveals contacts between sister chromatids that are cohesive. It has been shown in the lab (Lesterlin et al. 2012) that during a regular cell cycle, the two newly replicated sister chromatids stay in close contact for 10 to 20 min before segregating to separate cell halves thanks to the action of Topoisomerase IV. This step is called sister chromatid cohesion. We have used this molecular biology tool to study sister chromatid cohesion upon a genotoxic stress induced by mitomycin C (MMC). We have shown that sister chromatid cohesion is maintained and prolonged when the cell is facing a DSB. Moreover, this sister chromatid cohesion is dependent on RecN, an SOS induced structural maintenance of chromosome-like (SMC-like) protein. In the absence of RecN, the proximity between both sister chromatids is lost and this has a deleterious effect on cell viability. By tagging the chromosome with fluorescent proteins, we have revealed that RecN can also mediated a progressive regression of two previously segregated sister chromatids and this is coordinated with a whole nucleoid compaction. Further studies showed that this genome compaction is orderly and is not the result of a random compaction in response to DNA damage.Interestingly, inhibiting TopoIV in a recN mutant fully restores viability and sister chromatid cohesion suggesting that RecN’s action is mainly structural. Preserving cohesion through precatenanes is sufficient to favor repair and cell viability even in the absence of RecN.An RNA-seq experiment in a WT strain and a recN mutant revealed that the whole SOS response is downregulated in a recN mutant. This suggests that RecN may have an effect on the induction of the SOS response and thus RecA filament formation. This is in good agreement with the change in RecA-mcherry foci formation we observed. In the WT strain, the RecA-mcherry foci are defined as described in previous work. However, in the recN, the RecA-mcherry foci seemed to form bundle like structures. These RecA bundles were previsously described by Lesterlin et al. in the particular case of a DSB occurring on a chromatid that has already been segregated from its homolog. This could mean that in the absence of recN, the sister chromatids segregate and RecA forms bundle like structures in order to perform a search for the intact homologous sister chromatid.Altogether, these results reveal that RecN is an essential protein for sister chromatid cohesion upon a genotoxic stress. RecN favors sister chromatid cohesion by preventing their segregation. Through a whole nucleoid rearrangement, RecN mediates sister chromatid regression, favoring DNA repair and cell viability

Il lavoro di tesi si basa sull'analisi del database pubblico ReconX, il quale costituisce lo stato dell'arte della ricostruzione in silico del metabolismo umano. Il modello che se ne può estrarre è stato impiegato per simulazioni di metabolismo cellulare in condizioni di ossigeno variabile, valutando l'impatto della carenza di ossigeno sulle reazioni e su i pathways metabolici. Le tecniche impiegate appartengono alla systems biology e sono di tipo bioinformatico e riguardano flux balance analysis e flux variability analysis. I risultati trovati vengono quindi confrontati con la letteratura di settore. E' stato inoltre possibile estrarre dei sotto network dal modello principale, analizzando la rete di connessioni esistente fra i metaboliti e fra le reazioni separatamente. Viene estratto e studiato anche il network di interazione fra pathways, su cui è introdotta una misura ad hoc per valutare la forza di connessione fra i vari processi. Su quest'ultimo network viene anche effettuata un'analisi di tipo stocastico, mostrando che tecniche di tipo markoviano possono essere applicate per indagini diverse da quelle più in uso basate sui flussi. Infine viene mostrata una possibile soluzione per visualizzare graficamente i network metabolici così costituiti.

Deinococcus radiodurans est une bactérie à gram-positive connue pour son extrême résistance à une grande variété d'agents endommageant l'ADN. Parmi ces derniers, les rayonnements ionisants et la dessiccation sont les plus nocifs pour la cellule, car ils introduisent des cassures dans le génome. Les cassures double brin (CDB) sont particulièrement dangereuses et doivent être réparées de façon très efficace, afin d'éviter l'apparition de mutations pouvant mener à la mort de la cellule ou de l'organisme. La recombinaison homologue (RH) est le mécanisme le plus efficace pour la réparation des CDBs. D. radiodurans est capable de restaurer entièrement son génome en à peine 3 heures, et elle accomplit la totalité du processus par la voie RecFOR. Afin d'être réparées, les CDBs doivent d'abord être reconnu. Cette étape importante, qui a lieu peu de temps après l'apparition du dommage dans la cellule, implique la protéine RecN. RecN est recrutée dès les premières étapes de la réparation de l'ADN et des études in vivo ont démontré qu'elle avait tendance à se localiser dans des foyers discrets. Des études in vitro suggèrent également que RecN favorise l'assemblage de fragments d'ADN, une fonction décrite précédemment pour les protéines SMC (telle que cohesin), qui sont structurellement similaires à RecN. De nombreuses études structurales ont été effectuées sur la protéine de type SMC, Rad50, alors qu'à présent aucune information structurale n'est disponible pour RecN. Le travail présenté ici a porté sur la caractérisation structurale de RecN et de ses domaines. Nous avons obtenu les structures cristallines de trois constructions (se chevauchant partiellement) de RecN et une étude de diffusions des rayons X aux petits angles a été effectuée sur les domaines séparés de RecN et sur la protéine entière. Les données obtenues en solution ont complété notre étude cristallographique et nous ont permis de construire un modèle atomique de la protéine entière. Des mutations ont été conçues et les protéines mutées ont été produites et utilisées pour la caractérisation de l'activité d'hydrolyse de l'ATP caractéristique de cette famille de protéines. Des études biochimiques approfondies ont été effectuées sur les différentes constructions et mutants de RecN afin de déterminer le rôle de chacun des ses domaines. Nos résultat nous ont permis de proposer un modèle qui explique comment RecN reconnaît les CDB, maintient les deux extrémités de l'ADN, et prépare l'ADN pour la réparation par les protéines RecFOR.

Abstract:
A DNA double-strand break is an exceptionally toxic lesion that threatens the structural and functional integrity of the genome. In this thesis the repair of DSBs was investigated using the bacterium Escherichia coli, which repairs DNA breaks almost exclusively by homologous recombination. The studies described focus on the repair of damage induced by reactive oxygen species, but especially on the RecN protein, which is associated specifically with the repair of double-strand breaks. The RecN protein is highly conserved across bacterial species and in E. coli has been identified as a key factor in the repair of DNA breaks. In this thesis three RecN homologs were analysed. RecN from Haemophilus influenzae is shown to be capable of replacing the functions of E. coli RecN in vivo. However, homologs from Aquifex aeolicus and Bacteriodes fragilis cannot do so. Biochemical analysis of all three RecN homologs was undertaken. The H. influenzae RecN and A. aeolicus RecN were shown to have weak ATPase activity and an ability to interact with single-stranded DNA. ATPase deficient mutants of the RecN proteins were created and used to demonstrate the functional importance of the ATP hydrolysis. In the case of E. coli and H. influenzae, the ATPase defective mutants failed to function in vivo. In vitro, the ATPase deficient H. influenzae RecN mutant and a similar mutant of A. aeolicus RecN failed to interact with single-stranded DNA. These data are discussed in terms of a relationship between RecN and the structural maintenance of chromosome family of proteins. Finally, a model for RecN activity is presented based on those developed to explain the function of structural maintenance of chromosome proteins and the new data presented here. In this model, RecN is suggested to trap DNA molecules holding a break site and repair template in close proximity, facilitating the repair of DNA breaks by homologous recombination. The possibility of RecN acting as a global, damage induced cohesin is also discussed.

La réplication fidèle de l’ADN au cours du cycle cellulaire est essentielle au maintien de l’intégrité du génome à travers les générations. Toutefois, de nombreux éléments peuvent perturber et compromettre la réplication et donc cette intégrité. La mitomycine C (MMC) est une molécule génotoxique utilisée en chimiothérapie. Elle forme des liaisons covalentes entre les deux brins d’ADN, ce qui est un obstacle à la bonne réplication de l’ADN. La rencontre de la fourche de réplication avec une liaison covalente entre les deux brins d’ADN va aboutir à une cassure double brin. Escherichia coli (E.coli) est un modèle d’étude très étendu car facile d’utilisation, permettant d’aborder des notions complexes. E coli possède divers mécanismes pour réparer ces lésions dont le régulon SOS. Le régulon SOS est un ensemble de gènes sous contrôle d’un promoteur réprimé par la protéine LexA. En réponse à des dommages à l’ADN, LexA est dégradé et les gènes du régulon sont activés.En utilisant une technique de biologie moléculaire qui permet de quantifier l’interaction entre deux chromatides sœurs restées cohésives derrière la fourche de réplication (étape appelée cohésion des chromatides sœurs), nous avons montré qu’en réponse à des cassures double brin générées par la MMC, la cohésion entre les chromatides sœurs nouvellement répliquées est maintenue. Ce phénomène est dépendant de RecN, une protéine induite de façon précoce dans le régulon SOS. RecN est une protéine de type SMC (structural maintenance of chromosomes), un groupe de protéines impliqué dans la dynamique et la structure du chromosome. En parallèle, des techniques de microscopie confocale et de marquage du chromosome par des protéines fluorescentes ont permis de montrer que la protéine RecN est impliquée dans une condensation globale du nucléoide suite à un traitement par la MMC. Cette condensation du nucléoide s’accompagne d’un rapprochement des chromatides sœurs ségrégées. Ces deux phénomènes, médiés par RecN pourraient permettre une stabilisation globale des nucléoides et favoriser l’appariement des chromatides sœurs pour permettre la recombinaison homologue.De façon intéressante, l’inhibition de Topoisomérases de type II (Topoisomerase IV et Gyrase) permettent de restaurer le phénotype d’un mutant recN en viabilité et en cohésion des chromatides sœurs. Les Topoisomérases sont des protéines qui prennent en charge les liens topologiques générés par la réplication et la transcription). An recon&#64257;gurable architecture possess some goals, among these the increase of performance. The use of recon&#64257;gurable architectures to increase the performance of systems is a well known technology, specially because of the possibility of implementing certain slow algorithms in the current processors directly in hardware. Amongst the various segments that use recon&#64257;gurable architectures the recon&#64257;gurable processors deserve a special mention. These processors combine the functions of a microprocessor with a recon&#64257;gurable logic and can be adapted after the development process. Recon&#64257;gurable Instruction Set Processors (RISP) are a subgroup of the recon&#64257;gurable processors, that have as goal the recon&#64257;guration of the instruction set of the processor, involving issues such formats, operands and operations of the instructions. This work possess as main objective the development of a RISP processor, combining the techniques of con&#64257;guration of the set of executed instructions of the processor during the development, and recon&#64257;guration of itself in execution time. The project and implementation in VHDL of this RISP processor has as intention to prove the applicability and the ef&#64257;ciency of two concepts: to use more than one set of &#64257;xed instructions, with only one set active in a given time, and the possibility to create and combine new instructions, in a way that the processor pass to recognize and use them in real time as if these existed in the &#64257;xed set of instruction. The creation and combination of instructions is made through a recon&#64257;guration unit, incorporated to the processor. This unit allows the user to send custom instructions to the processor, so that later he can use them as if they were &#64257;xed instructions of the processor. <p>Den här uppsatsen har initierats av en upplevd känsla att spaningsförbanden i den svenska armén på senare tid har eftersatts vad gäller antal och hur de nyttjas. Från att ha funnits i stor mängd vid flertalet förband finn nu endast vissa bataljonsspaningsförband kvar.</p><p>Hur dessa nyttjas kopplat till manöverbataljonernas strävan att tillämpa manövertänkande är också svårt att finna svar på i den litteratur som är aktuell i den svenska försvarsmakten.</p><p>Mitt syfte med uppsatsen är att skapa en vetenskaplig text som redogör för hur bataljonsspaningen vid den luftburna bataljonen skulle kunna utnyttjas för att stödja bataljonen i dess strävan att lyckas med manöverkrigföring.</p><p>Med min uppsats gör jag en ansats för att skapa en vetenskaplig text som svarar på frågan:</p><p><em>Hur bör bataljonsspaningsplutonen nyttjas för att stödja bataljonen i dess genomförande av manöverkrigföring?</em></p><p>För att svara på frågan använder jag mig i uppsatsen av en kvalitativ textanalys som jag i vissa fall kompletterar med intervjuer av inom området kunniga individer.</p><p>Det resultat jag kommit fram till är tätt kopplat till hur bataljonen kan använda sig av bataljonsspaningsplutonen för att stödja det dynamiska beslutsfattandet i syfte att maximera möjligheten att tillskansa sig ett ledningsöverläge gentemot motståndaren. Till exempel vikten av att använda bataljonsspaningsplutonen på djupet mot bataljonens andrahands mål och beredduppgifter i syfte att möjliggöra ett högt stridstempo.</p><br><p>This essay discusses how the Swedish air assault battalion could use its recon platoon to maximise their efforts to achieve manoeuvre warfare. The purpose with this essay is to clarify how to use the recon platoon in an effective way and to bring up some thoughts about the need for a manual on how to use recon platoons in light infantry battalions.</p><p>I have used literature that discusses the use of similar units to the air assault recon platoon and also literature that discusses how to lead a battalion in my efforts to clarify how the platoon should be used to support the battalions’ effort to achieve manoeuvre warfare. With help of the literature I have made a discussion and finally I came to some conclusions about how to use the battalions’ recon platoon in order to support the battalions´ effort to achieve manoeuvre warfare. For example one conclusion is the importance to use the recon platoon towards the battalions´ secondary objectives in order to gain a high tempo in operations.</p>

Abstract:
Afin de préserver leur niche de vie, les bactéries produisent et sécrètent des antibiotiques avec des propriétés génotoxiques. Divers processus moléculaires maintiennent l’intégrité génomique de tous les organismes vivants. Ces évènements sont primordiaux car la structure de l’ADN est endommagée en permanence par le métabolisme cellulaire (tel que le stress oxydatif ou lors de sa réplication), ou d’autres agents de l’environnement. Les antibiotiques sont utilisés pour des applications cliniques afin de traiter les infections ou le cancer. Dans le travail ici présenté, nous analysons la réponse au stress génomique (GSR) induit par deux antibiotiques génotoxiques : la Bléomycine (BLM) et la Mitomycine-C (MMC). Ces deux antibiotiques altèrent l’ADN de différentes manières tout en conduisant à des cassures doubles brins (DSB). Les DSB sont suspectées d’être la cause principale de la mort cellulaire. Les DSB sont réparées par recombinaison homologue (HR). Des études récentes ont révélé que la HR est essentielle pour survivre aux lésions causées par la BLM et la MMC. Les premiers travaux sur le sujet, ainsi que les premiers modèles présentés dans les livres d’éducation, attribuent une voie de réparation particulière, selon le type de lésion à l’ADN. La protéine RecN, induite par le régulons SOS, joue un rôle important dans la réparation de l’ADN et le traitement des lésions générées par ces deux antibiotiques. Cependant, la fonction de RecN dans ces deux processus n’est pas clairement comprise. RecN est une protéine qui joue un rôle dans la maintenance structurelle du chromosome (SMC). Elle se lie sur de l’ADN simple brin (ADNsb) (et qui peut attraper une seconde molécule d’ADN ?). In vitro, RecN stimule la ligation de molécules d’ADN. In vivo, RecN arrête la ségrégation des chromatides soeurs, et induit une compaction extrême du nucléoide. La sur-expression de RecN est toxique pour les cellules et son niveau est régulé par l’enzyme ClpXP, faisant partie du protéasome. RecN interagit avec RecA, toutes deux sont requises pour survivre aux DSB induites par l’endonucléase I-SCE 1. Elles sont généralement associées dans le même groupe épistatique. Des résultats récents suggèrent que RecA et RecN pourraient également avoir des voies d’actions distinctes, toutes deux importantes pour la réparation de l’ADN. Dans l’étude que l’on présente, nous avons utilisé à notre avantage, son implication dans le processus de réparation de deux types de lésions, pour questionner l’implication de RecN dans la réponse génomique au stress (GSR). Nous avons démontré que la dynamique des chromatides soeurs et que le changement de conformation du nucléoïde induit par RecN, est différent selon l’antibiotique utilisé. En présence de lésions induites par la MMC, RecN est requise en pre-traitement des lésions par « réparation par excision de nucléotide » (NER), et son activité sur les chromatides soeurs se manifeste tôt dans le processus de réparation. A l’inverse, en présence de lésions induites par la BLM, l’activité de RecN ne nécessite pas de traitement par le NER, et se manifeste plus tard, durant les phases de récupération. L’analyse par transposition insertion (TIS) a révélé que recN est un des rares gènes du SOS impliqué dans le GSR des deux antibiotiques. L’absence de RecN perturbe grandement le GSR, notamment par l’augmentation de la pression sur le système de réparation par excision de base (BER), tout en réduisant l’importance de la HR. L’analyse du TIS a également mis en évidence, l’implication extrême de multiples voies telles que : les pompes à efflux, la gestion du stress oxydatif, et le contrôle du cycle cellulaire, pour permettre une récupération de l’altération des dommages à l’ADN. L’activité de RecN est un point de bascule entre différentes solutions de réparation. Plus généralement, ce travail illustre que le GSR est un processus intégré que la cellule déploie pour générer les conditions de sa survie<br>To preserve their niche, bacteria frequently produce and secrete antibiotics with genotoxic properties. Molecular processes that maintain genomic integrity are essential for all organisms. This is necessary because DNA damage can arise during every round of genome duplications. These antibiotics have been used for clinical application to treat infections or cancers. In the present work, we analyzed the Genomic Stress Response (GSR) induced by two genotoxic antibiotics: Bleomycin (BLM) and Mitomycin C (MMC). Although MMC and BLM alter DNA in different ways, they both lead to double strand breaks (DSB). The DSBs are suspected to be the major cause of cell death repaired by homologous recombination (HR). Earlier studies revealed that HR is essential to bacteria to survive BLM and MMC toxicity. Pioneer works and recent textbooks tend to attribute a particular DNA damage response (DDR) to each type of lesions. The RecN protein, induced by the SOS regulon, appeared to play important roles in the processing and repair of DNA lesions generated by MMC and BLM. However, the function of RecN in these two repair processes is not yet understood. RecN is a structural maintenance chromosome (SMC)-like protein that binds on single strand DNA where it can catch a second DNA molecule. In vitro, RecN stimulates the ligation of DNA molecules. In vivo, RecN prevents sister chromatid segregation and promotes an extreme nucleoid compaction. RecN overexpression is toxic for the cell and its level is regulated by ClpXP proteasome. Because RecN interacts with RecA and both are equally required to survive I-SCE 1 mediated DSB, they are generally associated in the same epistatic group. However, recent data suggest that RecA and RecN may also function in genetically distinct pathways, important for the DNA repair. In the present study, we took advantage of RecN involvement in the repair of two different types of DNA lesions to investigate the GSR. We demonstrated that sister chromatid dynamics and nucleoid management by RecN differ according to the drug considered. In presence of MMC-induced lesions, RecN requires a pre-processing of the lesions by the nucleotid excision repair (NER) and its activity on sister chromatids occurs early in the repair process. By contrast, in presence of BLM-induced lesions, RecN activity does not require NER processing and occurs later in the recovery phase. Transposition insertion (TIS) analysis revealed that recN is one of the rare DDR genes involved in the GSR of both drugs. A lack of RecN significantly disturbed the GSR, by increasing notably the pressure on the base excision repair (BER) pathway, while reducing concomitantly the importance of homologous recombination. The TIS analysis also highlighted how important drug tolerance pathways such as: efflux systems, oxidative stress management and cell cycle controllers, are for successful recovery from DNA alterations. Moreover, RecN activity influences the balance between different solutions. More generally, this work illustrates that GSR is an integrated process that cells adopt to create the most appropriate conditions for their survival

Abstract:
In the pool of women over the age of 50, the likeliness of an atypical fracture increase drastically, partly due to osteoporosis. With a pre-existing implant in the femur bone, inserted due to a prior atypical fracture, treating a later femoral neck fracture is complex and risky. Currently, a fractured femoral diaphysis is treated using an intermedullary nail which is fixed to the femur bone either through the femoral neck (Recon locking method)or through the lesser trochanter (Antegrade locking method). In a study conducted by Bögl et.al. JBJS102.17 (2020), pp. 1486-1494, it is found that the fixation of the intermedullary nail through the femoral neck reduces the risk of future femoral neck fractures. The study also states that more than 50% of the patients with atypical femoral fractures related to bisphosphonate treatment for osteoporosis (within the study sub population) were treated with the Antegrade locking implant. There does not exist much literature that reasons as to how one locking method is showing lesser risk of re-operation as compared to the other. The purpose of this study is to look into the effects these two implants have on the femur bone using the Finite Element Analysis (FEA). The study presented is aimed at comparing the results of the finite element analysis for the Recon implant model (Recon model) and Antegrade implant model (Antegrade model). The femur model without the implants (native bone model) is used to verify material behavior, while the other two are used for the comparison to study the stress-strain distribution, primarily in the neck region. This is a patient specific study, hence the femur bone model is generated using patient Computed Tomography (CT) scans. The bone model was assigned a heterogeneous isotropic material property derived from patient CT data. The finite element (FE) model of the bone was meshed using Hypermesh. The peak loading condition including the muscle forces were applied on the native bone model along with the Recon and the Antegrademodel. While the loading conditions during normal walking cycle were only applied to theRecon and the Antegrade model to compare the impacts of the two implant types. Both loading conditions were simulated by fixing the distal condyle region of the bone. The analysis results show that the Antegrade implant experiences much higher stresses and strains in the neck region as compared to Recon implant. Also, the presence of the intermedullary nail through the femur diaphysis helps to distribute the stresses and strains in the anterior distal diaphysis region of the bone. For the case of no implants, the model showed strains and stresses in the lateral distal region of femoral diaphysis.

Nesse contexto, ferramentas de reconhecimento de locutor capazes de identificar automaticamente um indivíduo pela sua voz são de grande relevância. Este trabalho apresenta uma nova abordagem de reconhecimento de locutor modelado como um cenário de recuperação e usando algoritmos de aprendizado não supervisionado recentes. A abordagem proposta considera Coeficientes Cepstrais de Frequência Mel (MFCCs) e Coeficientes de Predição Linear Perceptual (PLPs) como características de locutor, em combinação com múltiplas abordagens de modelagem probabilística, especificamente Quantização Vetorial, Modelos por Mistura de Gaussianas e i-vectors, para calcular distâncias entre gravações de áudio. Em seguida, métodos de aprendizado não supervisionado baseados em ranqueamento são utilizados para aperfeiçoar a eficácia dos resultados de recuperação e, com a aplicação de um classificador de K-Vizinhos Mais Próximos, toma-se uma decisão quanto a identidade do locutor. Experimentos foram conduzidos considerando três conjuntos de dados públicos de diferentes cenários e carregando ruídos de diversas origens. Resultados da avaliação experimental demonstram que a abordagem proposta pode atingir resultados de eficácia altos. Adicionalmente, ganhos de eficácia relativos de até +318% foram obtidos pelo procedimento de aprendizado não supervisionado na tarefa de recuperação de locutor e ganhos de acurácia relativos de até +7,05% na tarefa de identificação entre gravações de domínios diferentes.<br>The huge amount of multimedia content accumulated daily has demanded the development of effective retrieval approaches. In this context, speaker recognition tools capable of automatically identifying a person through their voice are of great relevance. This work presents a novel speaker recognition approach modelled as a retrieval scenario and using recent unsupervised learning methods. The proposed approach considers Mel-Frequency Cepstral Coefficients (MFCCs) and Perceptual Linear Prediction Coefficients (PLPs) as features along with multiple modelling approaches, namely Vector Quantization, Gaussian Mixture Models and i-vector to compute distances among audio objects. Next, rank-based unsupervised learning methods are used for improving the effectiveness of retrieval results and, based on a K-Nearest Neighbors classifier, an identity decision is taken. Several experiments were conducted considering three public datasets from different scenarios, carrying noise from various sources. Experimental results demonstrate that the proposed approach can achieve very high effectiveness results. In addition, effectiveness gains up to +318% were obtained by the unsupervised learning procedure in a speaker retrieval task. Limited government supports under the Personal Responsibility and Work Opportunity Reconciliation Act (PRWORA) of 1996 could cause low-income immigrants to struggle with housing affordability. Thus, this study examined housing challenges of Asian and Pacific Island elders, focusing on government assistance, and demographic, housing, and neighborhood characteristics. The research framework was based on the theory of housing adjustment (Morris & Winter, 1975, 1978). When investigating housing challenges, housing satisfaction was considered a representative term, as the dependent variable. The sample was Asian and Pacific Island households with a head 65+ who responded to the American Housing Survey (AHS) from 1995 through 2007 (N = 1,039). Asian and Pacific Island elders included those who lived in the U.S. for a long time as well as recent immigrants. Several statistical methods were employed: descriptive statistics, one-way ANOVA, Pearson correlation, crosstabs, multiple regression, and simple regression. Overall housing satisfaction level of the sample tended to be high from 1995 to 2007. However, there was no statistically significant impact of the PRWORA of 1996 on housing satisfaction and on the government assistance, and demographic, housing, and neighborhood characteristics of Asian and Pacific Island elders since 1996. Variables influencing satisfaction levels, and thus housing challenges, included qualifying for Food Stamps, education, family income, Census region, household size, housing quality, structure size, and neighborhood rating. Other significant findings included the impact of government assistance, geographical location and household size by year. An additional value of this study are the profiles of demographic, housing, and neighborhood characteristics and government assistance of Asian and Pacific Island elders from 1995 to 2007. Data analyses with the secondary datasets can assist housing researchers, educators, nonprofit organizations, or policymakers in their future studies or policies.<br>Ph. D.

碩士<br>國立臺灣藝術大學<br>廣播電視學系碩士班廣播電視組<br>104<br>This report aims to address the making of an episode of the documentary series “Special Forces”, titled “Taiwan Amphibious Marine Recon”, produced by AETN Network and aired on History Channel. The documentary series is an insight to the training process of special forces units of the military of several Asian countries. In this one hour episode, we follow the last part of the training of the Taiwan Marine Amphibious Recon, also known as ‘frogmen’, with a strong focus on the last and hardest week of training, known as Hell Week. The precious opportunity of being able to witness the training period and interview the recruits without almost any interference from the military, was on the other hand balanced by the essence of this documentary, an example of factual entertainment, combining the need to conform to common practices in producing international content for audiences across the world, and content supervision to adhere to the series’ format. The shooting took place during the months of November and December 2013, while the post-production process ended in March 2014. The documentary finally premiered on History Channel on the night of May 5th, 2014. This report is not only an account of the theories and techniques taken into consideration when scripting, directing and editing the documentary, but also of the difficulties, editorial and production problems encountered during the production of the documentary. The author aims to use this report to expose the process of film making and production for international broadcasters, as well as provide with insight on the advantages and the limits of this process from an author’s point of view.

The Pentagon Channel, a media outlet funded and controlled by the U.S. Department of Defense, has continuously disseminated Pentagon approved programming to American audiences since 2004. Although the content created for The Pentagon Channel encompasses a variety of genres, the core justification for the channels existence is its ability to provide members of the armed forces with credible military news and information not otherwise available. At the same time, the channel is expected to function as an advocate of the Pentagon. This thesis is focused on Recon and Soldiers Journal, two of the news and information programs on The Pentagon Channel. By analyzing the way these programs frame sensitive issues including injury, violence, and death, this project argues that The Pentagon Channel privileges its role as Pentagon advocate above its mandate to provide credible information to servicemembers.<br>text
