Abstract:
Background Ontologies play a major role in life sciences, enabling a number of applications, from new data integration to knowledge verification. SNOMED CT is a large medical ontology that is formally defined so that it ensures global consistency and support of complex reasoning tasks. Most biomedical ontologies and taxonomies on the other hand define concepts only textually, without the use of logic. Here, we investigate how to automatically generate formal concept definitions from textual ones. We develop a method that uses machine learning in combination with several types of lexical and semantic features and outputs formal definitions that follow the structure of SNOMED CT concept definitions. Results We evaluate our method on three benchmarks and test both the underlying relation extraction component as well as the overall quality of output concept definitions. In addition, we provide an analysis on the following aspects: (1) How do definitions mined from the Web and literature differ from the ones mined from manually created definitions, e.g., MeSH? (2) How do different feature representations, e.g., the restrictions of relations’ domain and range, impact on the generated definition quality?, (3) How do different machine learning algorithms compare to each other for the task of formal definition generation?, and, (4) What is the influence of the learning data size to the task? We discuss all of these settings in detail and show that the suggested approach can achieve success rates of over 90%. In addition, the results show that the choice of corpora, lexical features, learning algorithm and data size do not impact the performance as strongly as semantic types do. Semantic types limit the domain and range of a predicted relation, and as long as relations’ domain and range pairs do not overlap, this information is most valuable in formalizing textual definitions. Conclusions The analysis presented in this manuscript implies that automated methods can provide a valuable contribution to the formalization of biomedical knowledge, thus paving the way for future applications that go beyond retrieval and into complex reasoning. Abstract:
BACKGROUND: The complexity and scale of the knowledge in the biomedical domain has motivated research work towards mining heterogeneous data from both structured and unstructured knowledge bases. Towards this direction, it is necessary to combine facts in order to formulate hypotheses or draw conclusions about the domain concepts. This work addresses this problem by using indirect knowledge connecting two concepts in a knowledge graph to discover hidden relations between them. The graph represents concepts as vertices and relations as edges, stemming from structured (ontologies) and unstructured (textual) data. In this graph, path patterns, i.e. sequences of relations, are mined using distant supervision that potentially characterize a biomedical relation. RESULTS: It is possible to identify characteristic path patterns of biomedical relations from this representation using machine learning. For experimental evaluation two frequent biomedical relations, namely \'has target\', and \'may treat\', are chosen. Results suggest that relation discovery using indirect knowledge is possible, with an AUC that can reach up to 0.8, a result which is a great improvement compared to the random classification, and which shows that good predictions can be prioritized by following the suggested approach. CONCLUSIONS: Analysis of the results indicates that the models can successfully learn expressive path patterns for the examined relations. Furthermore, this work demonstrates that the constructed graph allows for the easy integration of heterogeneous information and discovery of indirect connections between biomedical concepts.

Thus, it aims to address the political, economic, and cultural determinations underlying the centrality of the research article as the most valued product of the Brazilian public university; its implications for scholars’ working conditions; the effects of research and intellectual production for the academic career. This study is grounded on the neoliberal paradigm within the context of globalisation, a paradigm which has determined economic changes in Brazil since the 1990s and imposed a productivist logic as a way to regulate global reorganisation of the economy and of labour. Work productivity is viewed as central to this form of capital accumulation, transforming the general conditions of production and of labour. The implementation of a neoliberal policy in Brazil in the last two decades has promoted a higher education reform and a new configuration of public universities. Discussing the role of universities in a neoliberal world from a Marxist perspective reveals, therefore, the process of neoliberalisation in public universities and the significant changes brought about to the work of scholars. By addressing the nature of academic work and its productivist logic, this study examines the leading role of the research article within Brazilian scientific production and the homogenisation of forms and values assigned by the metrication of productivity assessment. It offers a discussion of assessment notions guiding current political interventions, the role of the Coordenação de Aperfeiçoamento de Pessoal de Nível Superior (Capes) in implementing an assessment policy that acts as an instrument of control and regulation, and the research article as a form of academic merchandise.<br>Esta pesquisa de doutorado, desenvolvida no Programa de Pós-Graduação em Educação, na linha de pesquisa Fundamentos dos Processos Educativos. Ao identificar o artigo científico como um dos meios mais privilegiados da construção e comunicação do conhecimento produzido na universidade, o presente trabalho tem como objetivo compreender como a atividade científica passa a ser organizada e direcionada com base em classificações que se focam em resultados e produtos, influenciada por um modelo produtivista. A partir dessa premissa, o trabalho buscou situar no processo de produção e publicização do conhecimento, o papel do artigo científico como um dos meios mais privilegiados nos processos de avaliação do trabalho docente e discutir: quais foram as determinações constitutivas da centralidade do artigo científico, como produto mais valorado, na universidade pública brasileira e como ele se torna uma mercadoria acadêmica, que implicará nas condições do trabalho e carreira docentes. Trata-se de um estudo teórico com base na análise do trabalho produtivo na perspectiva marxista e em parte documental, a partir das análise de documentos oficiais do Mec e da Capes que estruturaram as alterações nos processos avaliativos do trabalho docente, a partir de 1995. Esse estudo busca apontar para um construto que permita discutir e entender as mudanças sócio históricas no meio universitário que levaram à tendência do artigo científico se transformar em mercadoria nos processos de avaliação acadêmicos. A pesquisa se pauta pela compreensão da concepção neoliberalista no contexto da globalização, que impulsionou mudanças econômicas, no Estado brasileiro, a partir da década de 1990. Essas mudanças impõem uma lógica produtivista como forma de regular a reorganização mundial da economia e do trabalho. Com isso, a produtividade no processo de trabalho é o ponto central dessa forma de acumulação do capital, que altera as condições gerais de produção e do mundo do trabalho. Dessa forma, a implementação da política neoliberal no Estado brasileiro, nesse período, promove profundas alterações na universidade brasileira e reconfigurando o trabalho acadêmico. Na discussão sobre a universidade no mundo neoliberal, fica claro tanto o processo de neoliberalização na universidade pública quanto as significativas alterações operadas no trabalho docente, tendo por fundamento a análise do trabalho produtivo, sob a perspectiva marxista. Essa discussão abrange tópicos como a natureza do trabalho acadêmico e o produtivismo nele materializado. Assim, caracteriza-se o protagonismo do artigo científico na produção científica no Brasil e o processo de homogeneização de formas e valores com base na metrificação da avaliação da produtividade. Nesses meandros, questionam-se as concepções de avaliação que orientam as intervenções políticas contemporâneas, a atuação da Capes na implantação de uma política de avaliação como instrumento de controle e regulação, e o artigo científico como forma de mercadoria acadêmica.

Xenobiotics are of human and environmental concerns due to their potential toxicity. Octylphenol is one of the very common and daily used xenobiotics in door and out door activities of human beings. Toxicity of octylphenol to aquatic organisms, especially to zooplankton (e.g. Daphnia magna) was investigated but not fully understood. In this study we evaluated the chronic effects of octylphenol at the concentrations of 5, 50 and 500 μg L-1 on Daphnia magna over a period of 14 days. The results showed that low concentration of octylphenol (5 μg L-1) stimulated the maturation while high concentrations of the chemical (50 and 500 μg L-1) caused a significant mortality to the Daphnia. Besides, all the tested concentrations of octylphenol had serious impacts on fecundity and growth of the animals. Investigations on the presence, distribution, fate and toxicity of xonobiotics including octylphenol in the developing country environment are suggested for human, environmental and ecological health protection.<br>Những hợp chất tổng hợp đang là mối quan ngại cho con người và môi trường vì khả năng gây độc của chúng. Octylphenol là một trong những hợp chất tổng hợp được sử dụng phổ biến và thường xuyên trong những hoạt động của con người trong nhà và ngoài trời. Độc tính của octylphenol đối với thủy sinh vật, đặc biệt đối với động vật phù du (vd. Daphnia magna) mặc dù đã được nghiên cứu nhưng vẫn chưa được hiểu biết đầy đủ. Trong nghiên cứu này, chúng tôi đánh giá ảnh hưởng mãn tính của octylphenol ở các nồng độ 5, 50 và 500 μg/lít lên Daphnia magna trong thời gian 14 ngày. Kết quả cho thấy ở nồng độ octylphenol thấp (5 μg/lít) kích thích sự thành thục của sinh vật trong khi ở nồng độ cao hơn (50 và 500 μg/lít) gây chết đáng kể Daphnia. Bên cạnh đó, tất cả các nồng độ ocytlphenol dùng trong thí nghiệm gây ảnh hưởng nghiêm trọng lên sức sinh sản và sinh trưởng của sinh vật. Nghiên cứu về sự hiện diện, phân bố, phát tán và độc tính của những chất tổng hợp bao gồm octylphenol ở các nước đang phát triển nên được tiến hành vì mục tiêu bảo vệ sức khỏe con người, môi trường và hệ sinh thái.

Vocal tract morphology is an important factor in voice production. Its analysis has potential implications for educational matters as well as medical issues like voice therapy. The knowledge of the complex adjustments in the spatial geometry of the vocal tract during phonation is still limited. For a major part, this is due to difficulties in acquiring geometry data of the vocal tract in the process of voice production. In this study, a centerline-based segmentation method using active contours was introduced to extract the geometry data of the vocal tract obtained with MRI during sustained vowel phonation. The applied semiautomatic algorithm was found to be time- and interaction-efficient and allowed performing various three-dimensional measurements on the resulting model. The method is suitable for an improved detailed analysis of the vocal tract morphology during speech or singing which might give some insights into the underlying mechanical processes.

Abstract:
The thesis explores the persuasive power of contextualisaton in research article (RA) introductions. Contextualisation is understood within the framework of systemic functional grammar (SFL). It refers to the interpersonal working of meanings at the interface of discourse semantics and lexicogrammar, as these meanings frame and shape discourse participants and processes, to evoke particular understandings that serve the text's social purpose. A corpus of six RA introductions from the disciplines of history, social science and inorganic chemistry was selected. Analysis included transitivity, periodicity, Theme and appraisal. The thesis argues that in the corupus, contextual meanings fulfil crucial interpersonal tasks, such as framing inquiry, engaging communities, establishing research importance and foregrounding critical issues. Findings suggest contextual meanings work in several ways, with varying densities and on multiple levels, to create interpersonal impacts. Analysis indicates the conglomeration of contextual meanings at particular points is a significant indication of persuasive risk, where precise meaning is required, such as in research claims. It is intended the research will be pedagogically useful in informing development of resources for students who struggle with academic English and experience difficulty, and even failure, in effectively foregrounding their work.

Writing a research article is not an easy task for novice researchers, who begin their study as outsiders in the academic community and who must deal with both the apprenticeship in their fields and the challenge of writing in a new genre. Moreover, PhD thesis is a genre which is very frequently &ldquo<br>recontextualized&rdquo<br>as a research article by the novice researcher. The aim of this study was to conduct a contrastive analysis of the genre-specific features of introductions in a corpus of theses written in PhD programs in ELT offered by Turkish universities and in a corpus of published research articles in ELT written by expert authors of different nationalities, in order to specify the similarities and differences in the authors&rsquo<br>use of lexico-grammatical, discoursal and rhetorical features in the two corpora. The analyses included both a hand-tagged and a computerized analysis of the two corpora. Specifically, the vocabulary profiles, the readability statistics, the use of verb tenses and citations, the move-step structures and the author presence markers of the two corpora were subject to contrastive analyses. The analyses revealed that the language of the RA introductions was structurally more academic, lexically dense, and thus, more difficult to read compared to the PhDT introductions. Moreover, although the CARS Model (Swales, 2005), to a large extent described the move-step structure of the RA introductions, it could not account for the move-step structure of the PhDT introductions. With respect to these variations, proposals were made to increase the effectiveness of the target PhD programs in empowering the novice researchers in their access to the discourse community of ELT.

Abstract:
Algae provide an important role in aquatic food web and biochemical cycles in aquatic systems. They are affected by different environmental factors, such as pH, light, temperature and nutrients. This study aimed to describe the composition abundance and density of phytoplankton in the Hoa Binh reservoir during period from March to December 2011. Phytoplankton samples were collected monthly at four sampling stations. Result obtained showed that 6 phytoplankton classes were recorded: Cyanobacteria, Chlorophyceae, Bacillariophyceae, Euglenophyceae, Dinophyceae and Cryptophyceae. Bacillariophyceae and Cyanobacteria were the most abundant phytoplankton families constituting 61% and 32% respectively of total phytoplankton community. Colony-forming and solitary filamentous-forming of Cyanobacteria group (e.g. Microcystis aeruginosa, M. wesenbergi and Oscillatoria sp. respectively) were a common component of phytoplankton community in the early summer and autumn periods (April and September). The total cell densities of phytoplankton varied seasonally from 84210 to 100x106 cell/L. Phytoplankton density varied with season with high values in early summer and winter (April and December) and low values in summer – autumn periods (from June to October).<br>Tảo đóng vai trò quan trọng trong mạng lưới thức ăn và chu trình sinh địa hóa của thủy vực và chúng chịu sự chi phối của nhiều yếu tố môi trường như ánh sáng, pH, nhiệt độ và dinh dưỡng. Nghiên cứu này trình bày đa dạng thành phần loài và biến động sinh khối thực vật phù du tại hồ chứa Hòa Bình từ tháng 3 đến tháng 12 năm 2011. Các mẫu thực vật nổi được thu thập hàng tháng tại 4 điểm. Kết quả đã xác định được 6 lớp tảo chính bao gồm: Vi khuẩn lam, tảo lục, tảo silic, tảo mắt, tảo giáp và tảo lông roi hai rãnh. Nhóm tảo silic và Vi khuẩn lam chiếm ưu thế với độ phong phú tương đối là 61% và 32% tương ứng trong quần xã thực vật nổi. Vi khuẩn lam dạng tập đoàn và dạng sợi (Microcystis aeruginosa, M. wesenberg, Oscillatoria sp. tương ứng) chiếm ưu thế trong quần xã thực vật nổi vào các thời điểm đầu hè và mùa thu (tháng 4 và tháng 9). Tổng mật độ tế bào thực vật nổi dao động từ 84210 đến 100 x106 cell/L. Mật độ thực vật nổi biển động theo mùa với sinh khối tê bào cao vào đầu hè và mùa đông (tháng 4 và tháng 12) và sinh khối tế bào thấp vào các mùa hè và thu (tháng 6 đến tháng 10).

Abstract:
Whole cells of Vibrio cholerare serotype Inaba and serotype Ogawa (strains I389 and O395) were injected into rabbits to obtain antiserum. The antiserums were used for immune reaction with antigenic components of 25 strains of V.cholerae isolated from five provinces of Vietnam and the two standard strains I389 and O395 by Western-blot technique. Analysis of immune hybrid results showed that there were 11 antigenic components with molecular weights approximately 79kDa, 62kDa, 52kDa, 45kDa, 42kDa, 38kDa, 35kDa, 31kDa, 26kDa, 23kDa and 20kDa. In which the antigens of 45kDa, 42kDa, 31kDa and 20kDa were similar to OmpT, OmpS, Omp-31kDa and TcpA that have been considered as vaccine-candidate antigens. Among 25 V.cholerae strains, there were 6 antigenic components in common including 79kDa, 62kDa, 45kDa, 35kDa, 31kDa and 20kDa. 23/25 strains contained 42kDa antigen; 5/25 strains contained 38kDa and 23kDa antigens; 11/25 had 26kDa antigen. In addition, 7/25 strains contained antigens identical to V.cholerae I389 serotype Inaba; 6/25 strains contained antigens of I389 and O395; 12/25 strains had changes of antigenic components. These changes were actually the lack of antigens, not appearing new antigens. These results are considered as basis for researches about immune response and prevention of cholera disease.<br>Toàn bộ tế bào của các chủng Vibrio cholerare typ huyết thanh Inaba và typ huyết thanh Ogawa (chủng I389 và O395) được sử dụng để gây miễn dịch trên thỏ để thu kháng huyết thanh. Các kháng huyết thanh được dùng để thực hiện phản ứng miễn dịch với các thành phần kháng nguyên của 25 chủng V.cholerae phân lập từ 5 tỉnh thành của Việt Nam và hai chủng chuẩn I389 và O395 bằng kỹ thuật Western-blot. Phân tích kết quả lai miễn dịch cho thấy, có tổng số 11 thành phần kháng nguyên có kích thước khoảng 79kDa, 62kDa, 52kDa, 45kDa, 42kDa, 38kDa, 35kDa, 31kDa, 26kDa, 23kDa và 20kDa. Các kháng nguyên này chủ yếu là các protein màng ngoài (Omp) và kháng nguyên lông (TcpA). Trong đó các kháng nguyên 45kDa, 42kDa, 31kDa và 20kDa trùng với các kháng nguyên OmpS, OmpT, Omp-31kDa và TcpA được xem là những kháng nguyên dự tuyển vacxin tả. Có 6 kháng nguyên chung giữa 25 chủng với kích thước 79kDa, 62kDa, 45kDa, 35kDa, 31kDa và 20kDa. 7/25 chủng có các kháng nguyên giống với kháng nguyên của chủng V. cholerae I389 typ huyết thanh Inaba; 6/25 chủng có các kháng nguyên giống với kháng nguyên của cả hai chủng V.cholerae I389 và O395; 12/25 chủng có sự biến đổi thành phần kháng nguyên. Tuy nhiên, sự biến đổi này thực chất là sự thiếu hụt chứ không phải là sự xuất hiện các thành phần kháng nguyên mới. Các kết quả nghiên cứu này có thể được xem là nền tảng ban đầu cho các nghiên cứu về miễn dịch và dự phòng bệnh tả.
