En organismos eucariontes, el inicio de la síntesis de proteínas comienza con el
reclutamiento de la subunidad 40S del ribosoma al mRNA. Sin embargo, dependiendo
de cómo se efectúe este reclutamiento, el inicio de la traducción puede ser dependiente
o independiente de la estructura 5’cap.
El mecanismo cap-dependiente se basa en el reconocimiento de la estructura cap
(7mGpppN), presente en el extremo 5’ de todos los mRNA, por el complejo de
iniciación eIF4F. El complejo eIF4F está constituido por tres proteínas: eIF4E, la
proteína de unión al cap; eIF4A, una RNA helicasa ATP dependiente y la proteína de
andamiaje, eIF4G. La subunidad 40S ribosomal es reclutada al mRNA como parte de
un complejo formado por eIF2-GTP/Met-tRNAi, eIF1A y eIF3. El factor de iniciación
eIF4G cumple la función de proteína puente entre la subunidad 40S del ribosoma (vía
eIF3) y el mRNA (vía eIF4E). Luego del reclutamiento de la subunidad 40S ribosomal
en la vecindad de la estructura cap, el complejo de iniciación migra en dirección 5’ a 3’
hasta encontrar un codón de inicio de la síntesis de proteína, AUG, en un contexto
óptimo.
El estudio del mecanismo de traducción de los mRNA de la familia Picornaviridae, los
cuales carecen de estructura 5’cap, permitió la caracterización de un mecanismo
alternativo de iniciación de la síntesis de proteína. El mecanismo de inicio de la
traducción en los mRNA de Picornavirus está mediado por regiones de RNA altamente
estructuradas que son capaces de reclutar la subunidad 40S ribosomal de manera
independiente a los extremos del mRNA. Estas estructuras de RNA se denominaron
sitios internos de entrada de ribosomas, IRES (por sus siglas en inglés). Desde su
caracterización inicial en los mRNA de la familia Picornaviridae, la existencia de IRES
se ha extendido a otras familias virales incluyendo a la familia Retroviridae.
El virus de la inmunodeficiencia humana de tipo 1 (VIH-1) pertenece al género
Lentivirus de la familia Retroviridae. El genoma de VIH-1 está constituido por dos
hebras idénticas de un RNA de cadena simple de polaridad positiva, unidas entre si por
enlaces no covalentes. El mRNA de VIH-1 posee cap, 3’poli(A) y dos elementos IRES, el primero, IRES-1, en su región 5’ no traducida (5’UTR) y el segundo en su
región codificante para la proteína viral Gag (IRES-40K). Este trabajo se focalizó en el
estudio de la función del IRES-1 de VIH-1 partiendo del postulado que a diferencia de
otros mRNAs virales que poseen un elemento IRES, y sólo pueden iniciar la traducción
de manera IRES dependiente, el mRNA de VIH-1 posee la capacidad de iniciar la
síntesis de proteína de manera dual, es decir, de manera dependiente y/o independiente
de la estructura cap. Este trabajo establece que el mRNA completo de VIH-1 puede
iniciar su traducción utilizando un mecanismo tanto dependiente como independiente
de su estructura 5’cap. En este contexto se establece que el mRNA de VIH-1 comparte
características funcionales descritas sólo para mRNA celulares, diferenciándose de
manera importante de los otros mRNA virales que poseen un elemento IRES que
inician su traducción exclusivamente de manera dependiente de IRES.

In most human cancers, the c-Myc transcription factor is deregulated and/or its levels are elevated, particularly in colorectal cancer (CRC). Earlier studies suggested a direct relationship between ribosome biogenesis and c-Myc-induced tumorigenesis, with recent reports arguing that ribosomal proteins L5 (RPL5) and RPL11 act against c- Myc-driven tumorigenesis as tumor suppressors by inhibiting MDM2 and inducing p53 stabilization. Our laboratory recently showed that upon inhibition of ribosome biogenesis, a nascent pre-ribosomal complex containing RPL5, RPL11 and 5S rRNA is redirected from 60S ribosome biogenesis to the inhibition of MDM2 and p53 stabilization. We have termed this response the impaired ribosome biogenesis checkpoint (IRBC). Here, we demonstrate that c-Myc silencing causes a drop in p53 protein levels through increased proteasome degradation. Moreover, c-Myc depletion significantly reduces the levels of the RPL5/RPL11/5S rRNA complex, even following impaired ribosome biogenesis by treatment with Actinomycin D, a RNA polymerase I inhibitor. Thus, diminished p53 stability appears to be mediated by a reduction of the RPL5/RPL11/5S rRNA complex and a decrease of the inhibition of MDM2. This thesis examines the relationship between c-Myc, p53 and components of the IRBC complex, including the 5S rRNA, defining a mechanism by which cells respond to c-Myc levels.

Publicación a texto completo no autorizada por el autor<br>El gen WRN codifica a la proteína del síndrome de Werner (WRN), una proteína multifuncional con actividad helicasa y exonucleasa. Datos previos indican que WRN está asociada a la maquinaria traduccional y relacionada con las vías metabólicas que regulan la síntesis de macromoléculas, la producción de energía y el balance de óxidoreducción (redox) implicados en la proliferación celular. La proteína ribosomal eucariota S3 (eRPS3) es un elemento importante de la subunidad ribosomal menor 40S que promueve el reconocimiento del codón de inicio y la interacción con el ácido ribonucleico mensajero (ARNm) para el desarrollo de la síntesis proteica. La asociación entre la proteína ribosomal humana S3 (hRPS3) y WRN ha sido descrita previamente mediante ensayos de co-inmunoprecipitación, inmunoprecipitación y pulldown usando extractos totales de células embrionarias de riñón. Se identifica la interacción entre WRN, presente en la fracción citoplasmática de células HeLa, y la hRPS3. Mediante el uso de la tecnología de ADN recombinante se sintetizó en E. coli la proteína hRPS3 fusionada a una cola de seis histidinas (hRPS3-6xHis). Esta proteína de fusión fue inmovilizada por cromatografía de afinidad en una resina de agarosa con iones níquel, y se usó conjuntamente con la fracción citoplasmática de células HeLa que contenía a WRN para llevar a cabo el ensayo de pull-down. El análisis por Western blot del pull-down evidenció la presencia de WRN en la resina que contenía a la proteína de fusión hRPS3-6xHis. Este resultado demuestra la interacción entre WRN presente en el citoplasma y la hRPS3 que es un elemento importante de la maquinaria de traducción.<br>Tesis

Identifica las bacterias celulolíticas productoras de celulasas extracelulares aisladas de ambientes salinos de Perú. Para ello, se utilizaron 140 aislados, 25 de Maras (Cusco), 28 de Chilca (Lima), 42 de Pilluana (San Martín), 25 de San Blas (Junín) y 20 de la bahía de Paracas (Ica), todos fueron sembrados en agar carboximeti lcelulosa 1 % (p/v) suplementado con extracto de levadura 0,5 % y
agua de sales 5%, se incubaron a 37 °C durante 48 h, luego se añadió a las placas solución rojo de congo 1 % (p/v) como agente revelador. Se seleccionaron 20 bacterias con actividad celulolítica, que se caracterizaron en base a pruebas morfológicas, bioquímicas y nutricionales. El análisis de restricción de los genes ribosómicos 16S amplificados por la reacción en cadena de la polimerasa se empleó para analizar la diversidad genética de los aislados productores de celulasas, del cual se obtuvieron 8 genotipos diferentes. Se secuenciaron los genes ribosómicos 16S de las cepas CHR3, CH48, CONT1 y PAR6R01A, las cuales presentaron la mayor actividad celulolítica. Del análisis de las secuencias nucleotídicas se determinó que estas cepas están relacionadas con Staphylococcus cohnii, Bacillus saferensis, Halomonas elongata y Halomonas sp, respectivamente.<br>Tesis

Understanding how the growth rate is regulated in bacteria is an ongoing challenge in biology and its controlled regulation would have a great impact in the biotechnological industry. Growth rates may be regulated by several genetic factors, but despite some of them are known, we are still unable to rationally increase bacterial growth rates. Most studies are done in fast-growing and highly complex bacteria with large and redundant genomes. Mycoplasma pneumoniae, from the Mollicutes class, is a simpler organism with one of the smallest genomes. Furthermore, Mollicutes species have wide range of growth rates and reduced genomes making them appealing for growth studies. In this thesis, we investigated the genetic determinants of growth rates in M. pneumoniae and in other Mollicutes species by different approaches. Our results corroborated some genetic factors reported to be associated to fast growth and found additional translational and metabolic determinants that have not been described before.<br>Entender cómo se regula la tasa de crecimiento en bacterias es uno de los retos en curso en biología y su regulación controlada tendría un gran impacto en la industria biotecnológica. Las tasas de crecimiento pueden ser reguladas por varios factores genéticos, pero a pesar de que algunos de ellos son en parte conocidos, aún somos incapaces de incrementar las tasas de crecimiento racionalmente. La mayoría de estudios se han llevado a cabo en bacterias de crecimiento rápido y complejas con genomas grandes y redundantes. Mycoplasma pneumoniae, de la clase Mollicutes, es un organismo más simple con uno de los genomas más pequeño y con poca redundancia. Adicionalmente, las especies de Mollicutes tienen un amplio rango de tasas de crecimiento y genomas reducidos, lo cual las hace atractivas para estudios de crecimiento. En esta tesis, investigamos los determinantes genéticos de las tasas de crecimiento en M. pneumoniae y en otras especies de Mollicutes por medio de enfoques diferentes. Nuestros resultados corroboraron algunos de los ya reportados factores genéticos asociados a un crecimiento rápido y encontramos además determinantes traduccionales y metabólicos que no habían sido descritos anteriormente.

The oncogene MYC is altered and its expression is deregulated in up to 70% of human cancers, including B cell neoplasms. Earlier studies in a mouse model of Eμ-MYC-driven B-cell lymphomas reported that oncogenic MYC relies on aberrant rates of ribosome biogenesis (RiBi) and protein synthesis to sustain rapid growth and proliferation of B-cell lymphomas. As MYC driven B-cell lymphomas are addicted to hyperactivation of RiBi, it has emerged as a potential clinical target. However, it is unclear whether targeting RiBi induces regression of MYC-driven tumors by decreasing translational capacity and/or by inducing the impaired ribosome biogenesis checkpoint (IRBC), leading to p53 stabilization. We set to address this question by generating an inducible system in Eμ-MYC-driven lymphoma cells to deplete either one of two essential 60S ribosomal proteins (RPs), RPL7a or RPL11, the latter a component of the IRBC complex. Depletion of either RP mRNA by ~50% had an equivalent impact on RiBi, protein synthesis and cell growth, however only depletion of RPL7a led to the induction of the IRBC, p53 stabilization, and acute induction of apoptosis. Importantly, we observed that this response is driven by the selective degradation of the antiapoptotic form of MCL1, of the BCL2 family, whose overexpression is critical to sustain survival and growth of Eμ-MYC lymphomas. MCL1 is commonly overexpressed in many human cancers, especially in B cell malignancies, is frequently found co-amplified with MYC, and its overexpression is associated with bad prognosis, resistance to therapy and relapse. Despite the tremendous investment in the development of selective MCL1 inhibitors in the clinic, we show that nanomolar concentrations Actinomycin D (ActD), an FDA approved drug for particular types of cancer, specifically disrupts the synthesis of rRNA and RiBi, leading to IRBC activation, p53 stabilization and degradation of the antiapoptotic form of MCL1, and killing Trp53+/+, but not Trp53-/- Eμ-MYC lymphoma cells. Finally, we provide preclinical data that mice bearing Trp53+/+, but not Trp53-/-, Eμ-MYC lymphomas are exquisitely protected from lymphomagenesis by ActD. Therefore, in MYC-driven tumors, the IRBC elicits p53-dependent apoptosis, which is mediated by the loss of the antiapoptotic form of MCL1.<br>La expresión del oncogen MYC está desregulada en hasta un 70% de los cánceres humanos, incluyendo los neoplasmas de células B. Estudios previos en el modelo murino de linfoma de células B Eμ-MYC demostraron que la expresión oncogénica de MYC requiere de tasas de biogénesis de ribosomas (RiBi) y síntesis de proteínas aberrantes para el rápido crecimiento y proliferación de estos tumores y que son adictos a la hiperactivación de la RiBi, convirtiéndose en una potencial diana terapéutica. Sin embargo, si inhibir la RiBi promueve la regresión tumoral mediante la disminución de la capacidad de traducción y/o por la inducción del punto de control de daño en la biogénesis de ribosomas (IRBC) y la consiguiente estabilización de p53, no está claro. Para resolver esta controversia, generamos un sistema inducible que elimina la proteína ribosomal (RP)L7a o la RPL11 en células Eμ-MYC, las dos constituyentes del ribosoma 60S, pero la última esencial del complejo IRBC. Una reducción del 50% en el mRNA de cualquiera de las dos tiene un impacto similar en la RiBi, la síntesis de proteínas y el crecimiento celular; pero sólo la reducción de la RPL7a induce el IRBC, estabiliza p53 e induce apoptosis. Además, esta respuesta se desencadena mediante la degradación selectiva de la forma antiapoptótica de MCL1, cuya sobreexpresión es crucial para la supervivencia y el crecimiento de los linfomas Eμ-MYC. MCL1 se sobreexpresa en muchos tumores, especialmente en los de células B, frecuentemente co- amplifica con MYC y se asocia a peor prognosis, resistencia y recaída. A pesar de la tremenda inversión en el desarrollo de inhibidores selectivos de MCL1 en la clínica, nosotros demostramos que concentraciones nanomolares de Actinomicina D (ActD), fármaco aprobado por la FDA para tratar ciertos tumores, interrumpe selectivamente la síntesis de rRNA y la RiBi, activa el IRBC, estabiliza p53 y degrada específicamente la forma antiapoptótica de MCL1, acabando con las células de linfoma Eμ-MYC Trp53+/+ pero no con aquellas Trp53-/-. Finalmente, proporcionamos datos preclínicos en los que la ActD protege contra la linfomagénesis a ratones transplantados con linfomas Eμ-MYC Trp53+/+ pero no con linfomas Eμ-MYC Trp53-/-. Por tanto, en estos tumores dirigidos por MYC, el IRBC activa apoptosis por p53, la cual requiere de la degradación de la forma antiapoptótica de MCL1.

The eubacteria, archaebacteria and eucaryota evolved from a common ancestral state, the progenote, approximately 4,000 million years ago. The archaebacteria flourish in extreme environments, exhibiting unusual macromolecular structures and metabolism of which much has recently been elucidated. Less, however, is known of the genetics of archaebacteria. In order to investigate gene structure, organization, regulation and evolution in the archaebacteria a gene cluster encoding the ribosomal proteins of the GTPase domain was cloned from the extremely halophilic archaebacterium Halobacterium cutirubrum, characterized and compared with the homologous genes and proteins from eubacteria and eucaryota.
A clone containing a 5146 basepair insert of genomic Halobacterium cutirubrum NRCC 34001 DNA encoding the GTPase domain ribosomal proteins was characterized and discovered to retain the identical gene order (i.e. L11e, Lie, L10e and L12e) as the homologous Escherichia coli genes and in addition two transcribed upstream open reading frames encoding the potential proteins ORF, of unknown function and NAB, bearing sequence similarity to nucleic acid binding proteins.
The predominant transcripts are monocistronic L11e and tricistronic Lie - L10e - L12e transcripts; monocistronic NAB and bicistronic NAB - L11e transcripts are present at reduced levels and the ORF is present as a very rare transcript. Common elements upstream of the transcription initiation sites include the motif TTCGA ... 4-15 bp ... TTAA ... 20-26 bp ... A or G transcription start. The NAB and some of the ORF transcripts are divergently transcribed from a single TTAA promotor element. The NAB and some of the ORF transcripts initiate 1 nucleotide before the coding region; the L11e monocistronic transcript initiates precisely at the first A of the initiator methionine ATG codon. The Lie - L10e - L12e tricistronic transcript has a 75 nucleotide leader that is probably involved in the autogenous regulation of the transcript at the translational level by the Lie protein. Termination of transcription occurs, with a single exception, within T tracts after GC rich regions. Although classic Shine-Dalgarno (eubacterial) type ribosome binding sites are present upstream of the Lie and L10e genes, the mechanism of translation initiation for transcripts with nil or negligible 5' leaders remains to be elucidated.
Alignments between the deduced amino acid sequences of the L1le, Lie, Ll0e and L12eribosomal proteins and other available homologous proteins of archaebacteria, eubacteria and eucaryota have been made and show that the L11e, Lie and L10e proteins are colinear whereas the L12e protein has suffered a rearrangement through what appears to be gene fusion events. The L11e proteins exhibit (i) sequence conservation in the region interacting with release factor 1, (ii) conserved proline residues (probably contributing to the elongated shape of the molecule) and (iii) sites of methylation in Eco L11 are not conserved in the archaebacterial L11e proteins. The Lie proteins have regions of very high sequence similarity near the center and carboxy termini of the proteins but the relationships between protein structure and function remain unknown. Intraspecies comparisons between L10e and L12e sequences indicate the archaebacterial and eucaryotic L10e proteins contain a partial copy of the L12e protein fused to their carboxy terminus. In the eubacteria most of this fusion has been removed by a carboxy terminal deletion. Within the L12e derived region a 26 amino acid long internal modular sequence reiterated thrice in the archaebacterial L10e, twice in the eucaryotic L10e and once in the eubacterial L10e was discovered. This modular sequence also appears to be present in single copy in all Ll2e proteins and may play a role in L12e dimerization, L10e - L12e complex formation and the function of L10e - L12e complex in translation. From these sequence comparisons a model depicting the evolutionary progression gene cluster and proteins from the primordial state to the contemporary archaebacterial, eucaryotic and eubacterial states is presented.<br>Medicine, Faculty of<br>Biochemistry and Molecular Biology, Department of<br>Graduate

The complexity of translation is a classical dilemma in the evolution of biological systems. Efficient translation requires coordination of complex, highly evolved RNAs and proteins; however, complex, highly evolved RNAs and proteins could not evolve without efficient translation system. At the heart of this complexity is the ribosome, itself a remarkably complex molecular machine. Our work illustrates the ribosome as deconstructed units of modification.
Here we have deconstructed a segment of the ribosome to interacting RNA-protein units. L23 interacts in vivo with both Domain III (DIII) and Domain IIIcore (DIIIcore) independently of the fully assembled ribosome. This suggests that DIIIcore represents the functional rRNA unit in DIII-L23 interaction. Furthermore, L23peptide sustains binding function in vitro with both DIII and DIIIcore independently of any stabilizing effects from the globular domain of L23. The ability of L23peptide to form a 1:1 complex with both DIII and DIIIcore suggests that L23peptide is the functional rProtein unit in DIII-L23 interaction. We believe that our results will stimulate interest and discussions in the significance of 3D architecture and units of evolution in the ribosome. The ubiquity of the ribosome in cellular life prognosticates that our results impact and appeal to biologists, chemists, bioinformaticists, as well as the general scientific community.

Ribosome biogenesis is one of the most energy consuming anabolic processes in a cell, required for the generation of the translational machinery to grow and proliferate. Moreover, this process necessitates the coordination of protein and nucleotide synthesis to generate ribosomal proteins (RPs) and ribosomal RNA (rRNA). Critically, increased rates of ribosome biogenesis are a hallmark of c-Myc driven CRC required to sustain exacerbated growth and proliferation, with recent studies showing that drugs that target ribosome biogenesis are clinically efficacious. We have previously shown that upon ribosome biogenesis impairment, a pre‐ribosomal complex formed by RPL11 and RPL5 and noncoding 5S rRNA is re‐directed from the incorporation into the pre-60S ribosome, to bind and inhibit HDM2, leading to p53 stabilization and cell cycle arrest. We have termed this response the Impaired Ribosome Biogenesis Checkpoint (IRBC). In this study I set out to analyze the effect of nucleotide depletion on ribosome biogenesis in c-Myc-driven CRC cell lines, addressing the role of the IRBC. Nucleotide depletion inhibited rRNA synthesis and elicited the IRBC, p53 stabilization, but failed to induce G1 cell cycle arrest as previously reported. I found that this was due to the loss of 5S RNA production, the limiting factor in triggering the IRBC, causing a disruption of the IRBC complex. Moreover, this allowed cells to escape G1 arrest and enter S phase, where they encountered replicative stress. These data support the hypothesis that in nucleotide deprived conditions the IRBC acts to hold cells in G1 to prevent them from replicating their DNA cells and eventually encountering genomic instability.

Ribosomes are ubiquitous and abundant molecular machines composed of ribosomal RNA (rRNA) and ribosomal proteins (r-proteins). They play a central role in the cell by translating the genetic code in mRNA to form polypeptides. Because of their large size and the complexity of molecular interactions within ribosomes, we do not still fully understand how they are synthesized in the cell. Yet, a thorough knowledge of ribosome biogenesis is crucial to understand cellular homeostasis and various disease states including ribosomopathies and cancer. In addition, ribosomes serve as an interesting paradigm to understand the principles that dictate the formation and function of the many different ribonucleoprotein particles that play vital roles in the cell. In addition to the rRNA and r-protein components, trans-acting assembly factors play indispensable roles in synthesizing functional ribosomes. Fundamentally, ribosome biogenesis is driven by a network of molecular interactions that evolve in time and space, as assembly progresses from the nucleolus to the cytoplasm. We sought to gain a deeper understanding of ribosome biogenesis in Saccharomyces cerevisiae by investigating the molecular interactions that drive ribosome assembly. Recent structural studies have revealed a number of such molecular interactions at high resolution. Based on these, our investigation was carried out from the perspectives of all three players that are involved in constructing ribosomes, with a specific emphasis on eukaryote-specific elements of rRNAs and r-proteins. From the standpoint of rRNA, we performed the first systematic study to investigate the potential functions of nearly all of the eukaryotic rRNA expansion segments in the yeast large ribosomal subunit. We showed that most of them are indispensable and play vital roles in ribosome biogenesis. Based on the steps of ribosome biogenesis in which each of them participates, we showed that there is neighborhood-specific functional clustering of rRNA and r-protein interactions that drive ribosome assembly. Further, we found evidence for possible functional co-evolution of eukaryotic rRNA and eukaryote-specific elements of r-protein. From the standpoint of r-protein, we used rpL5 as a paradigm for constantly evolving molecular interactions as assembly progresses. Apart from recapitulating Diamond-Blackfan anemia missense mutations in yeast, we characterized interactions formed by specific regions of rpL5 and propose that these interactions potentially govern the loading of 5S RNP en bloc to the nascent large ribosomal subunit, to ensure proper rotation of the 5S RNP during biogenesis, and to further recruit proteins necessary for the test drive of subunits in the cytoplasm. From the standpoint of assembly factors, we analyzed a so-called group of ITS2 cluster proteins, Nop15, Cic1 and Rlp7 and identified the extensive protein-protein interactions and analyzed protein-RNA interactions that they make. Using our data, we were able to localize Rlp7 to the ITS2 spacer in the pre-rRNA and to identify potential mechanisms for their function. Having identified a network of molecular interactions, we suggest that these proteins orchestrate proper folding of rRNA through this network, and stabilize and facilitate the early steps of assembly. Further, based on their location in the preribosome, these factors might serve to ensure proper progression of early steps of assembly to enable subsequent processing of the ITS2 spacer in the middle steps, possibly by recruiting the ATPase Has1. Thus, we have investigated early nucleolar and late nuclear steps of ribosome assembly in the light of molecular interactions formed by rRNA, r-protein and assembly factors that participate in eukaryotic ribosome assembly. Lessons that emerged from this study and tools developed in the process provide a starting point for further investigations pertaining to the roles of eukaryote-specific segments of molecules that participate in ribosome biogenesis, and serve as a paradigm for how a dynamic network of molecular interactions can drive the assembly of complex macromolecular structures.

In eukaryotes, transcription and RNA processing events are spatially separated from translation by the nuclear envelope. Although ribosomal subunits are synthesised and assembled in the nucleus, it is believed that they are kept inactive whilst in the nucleus. Yet, there were observations from this and other laboratories that suggest translation can occur in the nucleus. To further investigate whether translating ribosomes exist in the nucleus, I employed a bimolecular fluorescence complementation (BiFC) 80S reporter based technique previously developed in our laboratory that detects 80S assembly in \(Drosophila\) cells. The initial characterization indicated that the assay reports ribosomal subunit interaction, but other explanations could not be excluded. My first aim was to assess whether this technique is genuinely reporting translation-dependent subunits association. My results were consistent with the assay reporting 80S ribosomes formed as a consequence of translation. Following up from this, I developed a similar technique with Venus, which resulted in a more sensitive 80S reporter. While the 80S signal was more apparent in the cytoplasm, in both cell culture and fly tissue cells, a fraction of the cells showed a signal in the nucleus, particularly concentrated in the nucleolus. This signal was enhanced by translation elongation inhibitors in both cytoplasm and nucleus indicating that the detected 80S are engaged in translation. Notably, the nucleolar signal was prevented by RNA Pol II inhibition, suggesting that the 80S might be associated with mRNA in the nucleolus.

Ribosome synthesis is a very complex and energy consuming process in which pre-ribosomal RNA (pre-rRNA) processing and folding events, sequential binding of ribosomal proteins and the input of approximately 200 trans-acting ribosome assembly factors need to be tightly coordinated. In the yeast Saccharomyces cerevisiae, ribosome assembly starts in the nucleolus with the formation of a very large 90S-sized complex. This ~2.2MDa pre-ribosomal complex is subsequently processed into the 40S and 60S assembly intermediates (pre-40S and pre-60S), which subsequently mature largely independently. Although we have a fairly complete picture of the protein composition of these pre-ribosomes, still very little is known about the rRNA structural rearrangements that take place during the assembly of the 40S and 60S subunits and the role of the ribosome assembly factors in this process. To address this, the Granneman lab developed a method called ChemModSeq, which made it possible to generate nucleotide resolution maps of RNA flexibility in ribonucleoprotein complexes by combining SHAPE chemical probing, high-throughput sequencing and statistical modelling. By applying ChemModSeq to ribosome assembly intermediates, we were able to obtain nucleotide resolution insights into rRNA structural rearrangements during late (cytoplasmic) stages of 40S assembly and for the early (nucleolar) stages of 60S assembly. The results revealed structurally distinct cytoplasmic pre-40S particles in which rRNA restructuring events coincide with the hierarchical dissociation of assembly factors. These rearrangements are required to trigger stable incorporation of a number of ribosomal proteins and the completion of the head domain. Rps17, one of the ribosomal proteins that fully assembled into pre-40S complexes only at a later assembly stage, was further characterized. Surprisingly, my ChemModSeq analyses of nucleolar pre-60S complexes indicated that most of the rRNA folding steps take place at a very specific stage of maturation. One of the most striking observations was the stabilization of 5.8S pre-rRNA region, which coincided with the dissociation of the assembly factor Rrp5 and stable incorporation of a number of ribosomal proteins.

Ribosome-inactivating proteins (RIPs) are produced by many plants and inhibit ribosome function through an N-glycosidase activity that removes a single adenine residue from a universally-conserved stem-loop structure close to the 3' end of the large subunit rRNA. This site specific action is also retained on 'naked' rRNA, but usually with a much lower catalytic efficiency. Although all known RIPs are active on mammalian ribosomes, their activity on ribosomes from other sources varies considerably. In the work reported, the action of two RIPs with different substrate specificities has been studied on ribosomes and sub-ribosomal derivatives from Escherichia coli. The RIPs are pokeweed antiviral protein (PAP), a single chain RIP from the leaves of Phytolacca americana and the catalytically active A-chain (RTA) from the heterodimeric toxic lectin ricin from the endosperm of the castor oil bean. The former RIP is active on native E. coli ribosomes, whereas the latter is inactive but both are active on naked rRNA. Hence, it is postulated that the ribosomal proteins in the native ribosome either allow, in the case of PAP, or prevent, in the case of RTA, action on the target site in the rRNA. The aim of the work is to use ribosome dissociation and reconstitution techniques to study the relationship between ribosomal proteins and the activity of PAP and RTA. The initial part of the work concerned establishing conditions under which both PAP and RTA show high levels of discrimination in activity between native ribosomes and naked rRNA substrates. A buffer that contained Ca2+ in place of the more usual Mg2+ was shown to produce such discrimination. However, in the case of RTA action, the relatively mild treatments resulting in ribosome dissociation were sufficient to allow action. Various subparticles were prepared from purified 50S subunits through the successive removal of ribosomal proteins by increasing ionic strength. As more proteins were split off, the activity of PAP decreased, whereas the activity of RTA remained nearly constant. This is consistent with the hypothesis that ribosomal proteins modulate the activity of the two RIPs differently. In an attemot to use a small defined RNA substrate with which to studv the [influence?] of ribosomal proteins on RIPs' activity the region encoding domain VI of 23S rRNA (containing the RIP target site) was sub-cloned from a cloned rmB operon using PCR and used as a template for the synthesis of transcripts in vitro. These transcripts were susceptible to depurination by PAP, but for unknown reasons were refractory to RTA. Using gel retardation analysis, it was shown that total 50S ribosomal proteins (TP50) bound to domain VI transcripts in an RNA sequence specific manner, and that the reconstituted complex was relatively stable. However, the activity of PAP on this reconstituted RNP was equivalent to that on the transcript alone, and RTA was inactive on both. These results are discussed in relation to the influences of Mg2+ and Ca2+ ions and to the possible role of ribosomal proteins L3 and L6.

Les proteines Cohésine génèrent la cohésion entre les chromatides sœurs, ce qui est essentiel pour la ségrégation des chromosomes. Scc2 (également connu sous le nom NIPBL) est muté chez les patients atteints du syndrome de Cornelia de Lange, une maladie multi-organique caractérisée par des anomalies du développement du visage, de la developpement mental cardiaque et du tractus gastro-intestinal. Comment les mutations localisées au niveau du gène codant pour la proteine Scc2 conduisent à des anomalies du développement chez les patients n’a pas encore été élucidé. Une des hypothèses est que la liaison de Scc2 / cohésine à différentes régions du génome a une incidence sur la transcription. Chez la levure de bière, il a été montre que Scc2 se lie aux genes transcrits par l'ARN Pol III (les ARNt et spliceosomals) , ainsi qu‘aux gènes transcrits par l'ARN Pol II codant pour des petits ARN nucléolaires et nucléaires (snARN et snoARNs ) et des gènes de protéines ribosomiques. Protein synthesis is a complex process performed by sophisticated cellular particles known as ribosomes. Although RNA constitutes the major structural and functional component, ribosomes from all kingdoms contain an extensive array of proteins with largely undefined functional roles. The work presented in this thesis addresses ribosomal complexity using mutants of Salmonella typhimurium to examine the physiological effects of ribosomal protein (r-protein) removal and orthologous replacement on bacterial fitness and ribosome function. The results of paper I demonstrate that removal of small subunit protein S20 conferred two independent translation initiation defects: (i) a significant reduction in the rate and extent of mRNA binding and (ii) a drastic decrease in the yield of 70S complexes caused by an impairment in subunit association. The topographical location of S20 in mature 30S subunits suggests that these perturbations are the result of improper orientation of helix 44 of the 16S rRNA when S20 is absent. In paper II we show that the major functional impairment associated with loss of large subunit protein L1 manifested as an increase in free ribosomal subunits at the expense of translationally active 70S particles. Furthermore, the formation of free ribosomal subunits was imbalanced suggesting that L1 is required to suppress degradation or promote formation of 30S subunits. Compensatory evolution revealed that mutations in other large subunit proteins mitigate the cost of L1 removal, in one case seemingly via an increase in 70S complex formation. As shown in paper III, the large fitness costs associated with complete removal of r-proteins is in contrast to the generally mild costs of orthologous protein replacement, even in the absence of a high degree of homology to the native protein. This clearly demonstrates the robustness and plasticity of the ribosome and protein synthesis in general and it also implies that functional constraints are highly conserved between these proteins. The findings of paper III also allowed us to examine the barriers that constrain horizontal gene transfer and we find that increased gene dosage of the sub-optimal heterologous protein may be an initial response to stabilize deleterious transfer events. Overall the results highlight the requirement of r-proteins for the maintenance of ribosomal structural integrity.

Les cellules cancéreuses produisent une grande quantité de ribosomes afin de synthétiser les protéines nécessaires à leur prolifération rapide. Les mécanismes qui conduisent à cette augmentation de la production de ribosome ne sont que partiellement compris, mais ils semblent intimement liés à l'acquisition du phénotype tumoral. De plus, une nouvelle théorie propose que les ribosomes ne sont pas des effecteurs neutres de la traduction, mais qu'ils jouent un rôle direct dans la régulation de l'expression génique. Cette théorie se base sur l'observation que la composition des ribosomes est hétérogène en fonction des types cellulaires et des conditions environnementales. Dans ce contexte, j'ai étudié les liens entre les altérations des signaux qui contrôlent la biogenèse des ribosomes, tant au niveau quantitatif que qualitatif, et le développement du phénotype tumoral. Ce manuscrit rapporte trois études effectuées au cours de mon travail de thèse. Ces études ont permis d'identifier : i) un nouveau régulateur de la quantité de ribosomes, la LN-Nétrine-1 et ii) des modifications de la composition et de la fonction des ribosomes induites par des altérations génétiques (perte d'activité de p53) et par l'utilisation d'une molécule chimiothérapeutique, le 5- Fluorouracile. Ces perturbations de la quantité et de la fonction des ribosomes modifient le contrôle de la traduction des cellules et la croissance, la prolifération et la survie cellulaire. Il ressort de ces résultats que les ribosomes sont des éléments qui participent au contrôle de l'expression génique et qui jouent un rôle dans la pathologie cancéreuse et la réponse au traitement chimiothérapeutique<br>Cancer cells produce large amounts of ribosomes to synthesize the proteins required for their rapid proliferation. The mechanisms leading to this increase in ribosome production are only partly understood, but they are related to the acquisition of the tumor phenotype. In addition, a new theory proposes that ribosomes are not neutral effectors of translation, but have a direct role in the regulation of gene expression. This theory is based on the observation that ribosome composition is heterogeneous in different cell types and according to environmental conditions. In this context, I have analyzed the relationships between changes in signals that control ribosome biogenesis, both quantitatively and qualitatively, and the development of the tumor phenotype. This manuscript reports three studies made during this PhD program. These studies identified: i) a novel regulator of the amount of ribosomes, the LN-Netrin-1 and ii) changes in the ribosome composition and function induced by genetic alterations (loss of activity of p53) and by the use of a chemotherapeutic molecule, the 5-Fluorouracil. These perturbations of the amount and the function of ribosomes modify the translation control and cell growth, cell proliferation and cell survival. From these results it can be conclude that ribosomes are elements involved in the regulation of gene expression and play a role in cancer pathology and response to chemotherapy

La biogenèse du ribosome est un processus indispensable à la prolifération cellulaire car elle permet la synthèse protéique assurant la croissance avant la division cellulaire. Les ribosomopathies telles que le syndrome myélodysplasique 5q- et l’anémie de Blackfan-Diamond sont dues respectivement à une mutation d’un gène codant une protéine ribosomique (RP) et à l’haploinsuffisance en RPS14, RP de la petite sous-unité du ribosome. Les patients atteints de l’une de ces ribosomopathies présentent un défaut de l’érythropoïèse suggérant que celle-ci est particulièrement dépendante du ribosome. L’érythropoïèse est le processus qui permet la formation de globules rouges à partir de cellules souches hématopoïétiques et consiste en différents stades de différenciation appelés érythroblastes. C’est dans ce contexte que je me suis intéressée au ribosome au cours de l’érythropoïèse. Dans un premier temps, nous avons caractérisé la biogenèse du ribosome dans des cellules érythroïdes primaires humaines et murines. Pour cela nous avons adapté une technique de SILAC pulsé et mis au point la ribomique, technique de protéomique permettant l’analyse de la biogenèse du ribosome dans des échantillons de cellules primaires basée sur l’identification presque exhaustive des protéines ribosomiques. À l’aide de la ribomique et par d’autres techniques, nous avons mis en évidence une diminution de la biogenèse du ribosome après le stade érythroblaste basophile. Nous avons également montré que cette biogenèse du ribosome est en partie sous le contrôle de la voie mTORC1 régulée par les deux cytokines fondamentales de l’érythropoïèse : le Stem Cell Factor (SCF) et l’érythropoïétine (EPO). L’expression par l’érythroblaste des récepteurs des deux cytokines permet une biogenèse du ribosome optimale. L’inhibition de la biogenèse du ribosome par le CX-5461, inhibiteur spécifique de l’ARN polymérase I, ou par la rapamycine, inhibiteur de mTORC1, entraîne une accélération de la différenciation érythroïde soulignant un rôle de la biogenèse du ribosome au cours de l’érythropoïèse. L’inhibition de la voie mTORC1 modifie l’ordre de clivage de l’ARNr, reflet d’une modification de sa maturation. Les expériences de ribomique dans les érythroblastes humains ont également permis de mettre en évidence la présence de paralogues de RP et la sous-représentation de certaines RPs au sein des ribosomes suggérant une hétérogénéité des ribosomes dans les érythroblastes humains. Parallèlement, un modèle mimant le syndrome 5q- a été développé par une approche shRPS14 dans une lignée humaine érythroleucémique dépendante de l’EPO. L’inhibition de RPS14 entraîne un défaut de biogenèse de la sous-unité 40S du ribosome aboutissant à une diminution des ribosomes entiers formés et une diminution de la traduction globale. Cependant une traduction est maintenue. Le défaut de biogenèse de la sous-unité 40S entraîne une augmentation de la quantité de c-KIT, récepteur du SCF et une diminution de la quantité de GATA1, facteur de transcription spécifique de l’érythropoïèse. Nous avons mis en évidence que la diminution de GATA1 est due à une diminution de sa traduction tandis que la traduction d’autres protéines est conservée dans ce contexte d’altération de la biogenèse du ribosome. Nous avons ensuite réalisé une analyse des transcrits présents dans les fractions polysomales correspondants à la traduction la plus efficace. Nous avons montré grâce à ce traductome que les propriétés thermodynamiques des parties 5’ et 3’UTR des ARNm modulent leur traduction dans le contexte d’inhibition de RPS14. Ces données suggèrent que l’altération de la biogenèse du ribosome peut aboutir à une modification du programme traductionnel. Ce travail montre que la biogenèse du ribosome diminue au cours de l’érythropoïèse et participe à la différenciation érythroïde. La voie mTORC1 participe au contrôle de cette biogenèse<br>Ribosome biogenesis is a key event allowing cell growth before division. Defective RB recognized in ribosomopathyinherited Diamond-Blackfan anemia and 5q- syndrom. In this study, we aimed at investigating the regulatory role of RB during the erythroid precursor maturation which is characterized by a cell size reduction during 2 to 3 rapid cell divisions. We used two in vitro systemsé of expansion and differentiation of erythroblasts (E.) derived of immature hematopoietic progenitors from human mobilized peripheral blood or mouse fetal liver. The expansion step is supported by the Stem Cell Factor (SCF) and the second step depends on erythropoietin (EPO). The structure of the nucleolus was studied by electron microscopy. Compared to immature proerythroblasts (proE), a dramatic size reduction and change in nucleolar structure (ie. the disappearance of fibrillar and dense fibrillar components) is observed at the stage of mature polychromatophilic E. suggesting a loss of functionality. RB was measured by a pulsed SILAC (Stable Isotopic Labeling by Amino acids in Culture cell) proteomic assay that quantified the incorporation of newly synthesized ribosomal proteins in the ribosome. Both in mouse and human models, immature proE expanded upon SCF and EPO demonstrate a maximal RB with a renewal rate of 60% and 50% every 14h and 24h, respectively. By contrast, RB rapidly interrupted with the disappearance of proE and basophilic E after the switch to EPO alone. Consistently, the quantities of ribosomal RNA (rRNA) 45S precursor estimated by qPCR are maximal in proE and almost null in orthochromatophilic E. Inhibition of RB at proE stage by RNApol I specific inhibitor (CX-5461) accelerates the onset of terminal erythroid differentiation suggesting that RB is a rate limiting factor for final maturation. We then hypothesize that degree of signaling intensity in response to SCF and EPO may control the level of RB. To address this question, we investigated the mTORC1 (mechanistic Target Of Rapamycin Complex 1) pathway which is directly involved in RB through its substrate p70S6Kinase. Activation of P-p70S6Kinase and P-Rps6, as well as ribosome renewal, are twice more elevated in response to SCF and EPO than to EPO alone. Furthermore, inhibition of mTORC1/p70S6K/Rps6 pathway by rapamycin disrupts RB and leads to an acceleration of terminal erythroid differentiation.This study demonstrates that the collapse of RB promotes erythroid cell terminal maturation and shows the regulatory role of mTORC1 pathway on RB during erythropoiesis

The bacterial ribosome is essential to cell growth yet little is known about how its proteins attain their mature structures. Recent studies indicate that certain Staphlyococcus aureus bacteriophage protein sequences contain specific sites that may be cleaved by a non-bacteriophage enzyme (Poliakov et al. 2008). The phage cleavage site was found to bear sequence similarity to the N-terminus of S. aureus ribosomal protein L27. Previous studies in E. coli (Wower et al.1998; Maguire et al. 2005) found that L27 is situated adjacent to the ribosomal peptidyl transferase site, where it likely aids in new peptide formation. The predicted S. aureus L27 protein contains an additional N-terminal sequence not observed within the N-terminus of the otherwise similar E. coli L27; this sequence appears to be cleaved, indicating yet-unobserved ribosomal protein post-translational processing and use of host processes by phage. Phylogenetic analysis shows that L27 processing has the potential to be highly conserved. Further study of this phenomenon may aid antibiotic development.

La biogenèse du ribosome est un processus complexe et dynamique qui nécessite de nombreuses étapes de maturation et de modification des ARNr ainsi que l’assemblage et le transport des RNPs précurseurs. Un ribosome mature contient une centaine de pièces, ARN et protéines confondus, mais son assemblage requiert l’intervention de plus de 400 facteurs de synthèse. De part le coût énergétique important de ce processus, plusieurs voies de régulation interviennent pour contrôler la biogenèse des ribosomes en fonction des conditions nutritives. L’une des voies les plus connue est la voie TOR (Target of rapamycin). Cette voie de régulation agît principalement au niveau de la transcription des différents intervenants de la biogenèse :les ARNr, les protéines ribosomiques mais aussi les facteurs de synthèse. Ces facteurs, ayant une action transitoire dans la maturation des ribosomes, sont, par économie, recyclés pour la synthèse de nouveaux ribosomes. Nous nous sommes donc intéressés au devenir de ces facteurs, plus particulièrement de ceux intervenants dans la biogenèse de la petite sous unité, lorsque les conditions environnementales sont inadaptées à la croissance cellulaire. Ainsi, nous avons pu montré, pour quatre facteurs particuliers :Dim2, Rrp12, Hrr25 et Fap7, que leur localisation est dépendante de la synthèse ribosomique. Ainsi, lors de carence en sources nutritives, l’inhibition de la synthèse et de l’activité ribosomique entraîne un confinement de ces facteurs ribosomiques dans le nucléole ou dans des corps cytoplasmiques. L’anémie de Blackfan-Diamond (ABD) est une érythroblastopénie congénitale rare secondaire à un blocage de la maturation des cellules érythroïdes entre les stades BFU-e (EPO indépendant) et CFU-e (EPO dépendant). La maladie se manifeste par une anémie arégénérative, le plus souvent macrocytaire. Dans 50% des cas, à l’anémie s’associe un syndrome malformatif affectant l’aire céphalique et les extrémités et incluant un retard de croissance. Bien que très hétérogène tant phénotypiquement que génotypiquement, l'ABD est due à des mutations toujours hétérozygotes dans des gènes de protéines ribosomiques (RP) pour 80% des cas. Le premier gène identifié comme impliqué dans l’ABD est le gène de la RPS19 (RPS19), faisant de l’ABD la première ribosomopathie décrite. A ce jour, 20 gènes de RP ont été identifiés. L'haplo-insuffisance en RP entraîne un défaut de maturation des ARN ribosomiques (ARNr) générant un stress nucléolaire, qui lui-même conduit à la stabilisation de la protéine p53. La p53 stabilisée induit l’apoptose et l'arrêt du cycle cellulaire qui sont responsables en grande partie de l’érythroblastopénie. Plus rarement, l’ABD peut être la conséquence de mutations présentes sur le gène GATA-1 (facteur de transcription majeur de l’érythropoïèse), le gène TSR2 (interagissant avec la protéine RPS26 et intervenant dans la biogenèse des ribosomes) ou encore le gène EPO (cytokine clé de l’érythropoïèse). Cependant, 20% des patients atteints d’ABD ne sont toujours pas génotypiquement diagnostiqués : de nouveaux gènes candidats sont encore à découvrir chez ces patients. Dans cette perspective, l’objectif de ma thèse a donc été de caractériser le rôle fonctionnel de nouveaux gènes candidats afin de confirmer leur lien avec l’ABD. Nous avons procédé à un séquençage d’exomes chez 25 familles ce qui a permis d’identifier 8 gènes candidats. Nous présentons ici quatre de ces gènes dont deux gènes codant pour un chaperon ribosomique : HSPA14 et HEATR3, un gène codant pour une RP : RPL9 et un gène codant un facteur de croissance : CECR1.Les protéines chaperons du ribosome représentent un nouveau groupe de gènes pouvant être associé à la maladie. Mes travaux de thèse ont permis d’étudier la prolifération, la division, l’amplification, la différenciation et la viabilité des cellules primaires érythroïdes issues des patients porteurs de variations alléliques dans ces gènes. Ces expériences ont permis de mettre en évidence un défaut de prolifération érythroïde chez l’ensemble des patients testés accompagné d’une diminution de l’amplification et de la division cellulaire ainsi qu’un retard de différenciation. Ces résultats sont objectivés par la persistance des marqueurs d’immaturité CD34 et IL-3R ainsi que d’un retard d’apparition des marqueurs terminaux tels que la BAND3 ou l’alpha4-intégrine. L’étude transcriptionnelle et protéique met en évidence une stabilisation de p53, conduisant à une activation de ces cibles p21 et de bax. Le travail est finalisé pour HEATR3 (manuscrit en préparation) et en cours de finalisation pour HSPA14.L’étude sur le gène RPL9 grâce à un travail collaboratif a permis de mettre en évidence deux phénotypes différents en fonction du variant allélique identifié : un phénotype ABD pour un variant allélique de la 5’UTR ou un phénotype associé à un risque de cancer. L’étude de la différenciation érythroïde montre un impact sur la différenciation et la prolifération pour le variant lié à l’ABD uniquement. Parallèlement, une étude en collaboration sur le gène RPL13, a permis de confirmer le rôle spécifique de certaines protéines RP dans d’autres pathologies que l’ABD et d’ajouter une nouvelle maladie à la liste des ribosomopathies.Le facteur de croissance CECR1, identifié comme muté chez plusieurs familles du consortium EURODBA, représente un nouveau groupe de gènes pouvant être associés à la maladie<br>Diamond-Blackfan anemia (DBA) is a congenital rare erythroblastopenia due to a blockage in the maturation of erythroid cells between the BFU-e and CFU-e stages. DBA is characterized by an aregenerative, usually macrocytic, anemia, associated with the total absence or less than 5% of erythroid precursors in the bone marrow. In 50% of DBA cases, anemia is associated with congenital malformations affecting the cephalic area and the extremities of the limbs and a growth delay. The DBA phenotype and genotype are heterogeneous, however a mutation in a ribosomal protein (RP) gene, always at heterozygous state, is found in 80% of cases. Up to date, 20 RP genes have been associated with DBA pathophysiology, establishing DBA as the first identified ribosomopathy. Mutations of these RP induce a defect in rRNA maturation. Therefore, for ribosome dysfunction, cell cycle arrest and p53-mediated apoptosis induction are responsible for erythroblastopenia in patients. More rarely, DBA may be the consequence of mutations present on a non-PR gene: the GATA-1 gene (major transcription factor of erythropoiesis), the TSR2 gene (interacting with the RPS26 protein and involved in ribosome biogenesis) or the EPO gene (erythropoiesis key cytokine) have been identified so far. However, 20% of the DBA patients are still not genotypically diagnosed, leaving room for the discovery of new candidate genes. In this perspective, the aim of my PhD was therefore to identify new candidate genes involved in DBA etiology and characterize their functional roles of in order to confirm their link with DBA. For this purpose, we sequenced exomes on 25 families and identified 8 candidate genes. In this manuscript, I will present my work as part of a bigger project to validate four new genes involved in BDA pathophysiology.RPL9 is a RP of the large 60S ribosomal subunit. Mutations in this gene lead to two different phenotypes depending on the allelic variant: a DBA phenotype for an allelic variant of the 5' UTR or a phenotype associated with a cancer risk. As part of a collaborative work that compared the two RPL9 variants, I showed that the DBA variant only has an impact on erythroid differentiation Compared to a healthy individual, patients presenting the DBA variant exhibit a reduced proliferation rate and a delay in the acquisition of erythroid markers. P53-dependent activation of p21 in those cells is most likely responsible for the cell cycle arrest. Activation of caspases sign an induction of apoptosis and is consistent with the reduced viability of erythroid progenitors. A collaborative study on the RPL13 gene confirmed the specific role of certain RP proteins in non-DBA diseases and added a new disease to the list of ribosomopathiesXRibosome chaperone proteins represent a new group of genes that may be associated with DBA. I investigated the proliferation, division, amplification, differentiation and viability of primary erythroid cells from patients with allelic variations in one of these genes: HEATR3. These experiments revealed a lack of erythroid proliferation, with a defect in cell division. The mRNA and protein quantifications showed a stabilization of p53, leading to an activation of its targets: p21, controlling cell cycle, and Bax, involved in apoptosis induction. We also observed a delay in differentiation with the persistence of CD34 and IL-3R immaturity markers and a delay in the appearance of terminal markers such as BAND3 or alpha4-integrin. The role of HSP70 controlling GATA1 localization in early stages of the erythroid differentiation was recently elucidated. In this work, I identified as a new candidate gene for DBA, a HSP70 family member, HSPA14, and I characterized the defects in erythroid differentiation induced by this variant. Furthermore, I was able to identify an association of DBA with a variant in CECR1 gene encoding an adenosine deaminase in several families of the EURODBA consortium

Il est maintenant clairement établi que la biogenèse des ribosomes est l’un des nombreux processus cellulaires qui voit sa régulation profondément modifiée au cours de la transformation cellulaire.Toutefois, si il est bien décrit que le taux synthèse des ribosomes est augmenté au cours du processus tumoral, de plus en plus de données suggèrent que les étapes posttranscriptionnelles peuvent aussi être altérées. Dans ce contexte biologique, les objectifs de cette thèse sont de déterminer si : i) la maturation de l’ARNr est altérée en plus de l’augmentation de sa synthèse ; ii) cette altération peut conduire à la synthèse de ribosomes modifiés dont la fonction est altérée ; iii) ces modifications participent directement à la dérégulation traductionnelle observée dans les cellules cancéreuses. Pour cela, nous avons étudié les principales étapes de la biogenèse des ribosomes ainsi que la composition des ribosomes et leurs capacités fonctionnelles dans différents modèles de progression et/ou d’agressivité tumorale. Les résultats obtenus montrent qu’en plus de l’augmentation du taux de synthèse des ribosomes, les étapes post-transcriptionnelles sont modifiées, en particuliers le niveau de méthylation de l’ARNr. Ces modifications sont associées à des défauts importants de traduction (saut de codon stop, incorporation erronée des acide-amines) et particulièrement à une augmentation de la traduction IRES-dépendante de facteur clefs de la tumorigénèse. Dans leur ensemble, ces résultats suggèrent que les modifications de la biogenèse des ribosomes pourraient être une étape clef de la cancérogenèse, en modifiant les capacités traductionnelles des ribosomes cytoplasmiques<br>Ribosome biogenesis is a fundamental and extremely complex cell process. In mammals, ribosome synthesis coordinates the assembly of 80 proteins and 4 rRNA to form the two ribosomal sub-units. The maturation of the ribosome is a multi-step post-transcriptional process essential to obtain functional ribosomes. It is now well demonstrated that ribosome biogenesis and its regulation is altered during transformation process. However, if the increase of ribosome synthesis in cancer cell is well documented, there are numerous recent data suggesting that post-transcriptional steps could also be altered. In this biological context, the objectives of my Ph.D were to determine if: i) the maturation of rRNA is altered during the increase of ribosome synthesis; ii) these alterations could modify the ribosomes and alter their function and iii) these modifications directly participate to the deregulation of translation observed in cancer cells. We have explored the major steps of ribosome biogenesis as well as the structure of the cytoplasmic ribosomes and their functional capacity in different cellular models of tumor progression and/or aggressively. The results obtained show that in addition of the increase of the level of ribosome synthesis, post-transcriptional modifications are altered, particularly the level of rRNA methylation. These modifications are associated with strong defect of translation (stop codon bypass, misincorporation of amino-acid) and an increase of the IRES-dependant translation of important factors playing a crucial role in tumorigenesis. These results suggest that modifications of ribosome biogenesis could be a key step of cancer cell transformation

Principalement étudiée chez la levure Saccharomyces cerevisiae, la biogenèse des ribosomes est un processus ubiquitaire encore peu décrit chez les mammifères. Les études menées ces dernières années dans ces organismes ont décrit de nouvelles étapes de maturation des ARNr au sein des métazoaires. Les différences dans les étapes de ce processus entre homme et levure ainsi que le nombre croissant de maladies liées à des défaut de biogenèse des ribosomes soulèvent l'intérêt de l'étude de ces mécanismes dans des organismes pluricellulaires, en particulier chez l'homme. Le but de ma thèse consistait à préciser les étapes de la maturation et de l'assemblage de petite sous-unité ribosomique, dont la production est plus simple que celle de la grande sous-unité. Pour cela, je me suis intéressée à deux orthologues humains de facteurs pré-ribosomiques de S. Cerevisiae, Enp1p et Tsr1p, intervenant à des étapes distinctes, i. E. Précoce et nucléaire pour Enp1p, et tardive et cytoplasmique pour Tsr1p. Les résultats obtenus ont montré la conservation de ces protéines en tant que facteurs pré-ribosomiques requis pour la maturation de la petite sous-unité chez l'homme. Nous avons ainsi décrit une nouvelle étape de maturation de l'ARNr 18S dans les cellules humaines, le pré-ARNr 21S-C, ainsi qu'un couplage export-maturation de la particule pré-40S spécifique à l'homme. Lors de la perte d'expression de la bystine et de certaines protéines ribosomiques, nous avons observé de manière inattendue un défaut de résorption des corps pré-nucléolaires en sortie de mitose. Les corps pré-nucléolaires (ou PNBs) sont des structures transitoires, décrites jusque là comme des plates-formes d'assemblage pour la reformation des nucléoles. Nos résultats mettent en évidence pour la première fois que la maturation des ribosomes reprend au sein même des PNBs. Ceci nous amène à proposer que ce soit ce mécanisme qui oriente la résorption ordonnée et progressive des PNBs en début de phase G1. De manière intéressante, la perte d'expression de certaines protéines ribosomiques impliquées dans la DBA entraîne des défauts de résorption des PNBs ainsi qu'un délai dans la progression en phase G1, ce qui soulève la question de la conséquence des défauts de la réorganisation post-mitotique du noyau dans les mécanismes physiopathologiques. L'ensemble de ces résultats mettent donc en exergue des spécificités de la biogenèse des ribosomes chez les mammifères et précisent une partie des mécanismes mis en œuvre lors de la nucléologenèse post-mitotique. These differences between yeast and human pre-rRNA processing together with the increasing number of diseases linked to ribosome biogenesis defects have fueled interest for these mechanisms in pluricellular organisms, especially Human. The objective of this thesis was to better define the mechanism underlying assembly and maturation of the small subunit, the production of which is simpler than that of the large subunit. This study was focused in two human orthologs of yeast pre-ribosomal factors, Enp1p and Tsr1p, known to be required at distinct steps of 40S particle maturation, i. E. Early and nuclear step for Enp1p and late and cytoplasmic step for Tsr1p. Our results show that these two proteins have conserved functions in mammalian small subunit biogenesis compared to yeast. However, we also find differences in the coordination between the export and the maturation of the pre-40S particle, and we describe a new 18S rRNA processing intermediate in human cells, the 21S-C pre-rRNA. After depletion of bystin or ribosomal protein, we unexpectedly observed a defect in pre-nucleolar bodies resorption at the end of the mitosis. Pre-nucleolar bodies (PNBs) are transient structures, described as assembly platforms for nucleoli reformation. Our results show for the first time that ribosome maturation is reactivated in PNBs. This leads us to propose that the ordered and progressive resorption of PNBs at the unset of the G1 phase is directed by pre-rRNA processing. Interestingly, depletion of some ribosomal proteins involved in DBA prevents resorption of PNBs and delays progression through G1 phase, which raises the issue of the possible involvement of post-mitotic nuclear organization defects in pathophysiological mechanisms. These results highlight ribosome biogenesis specificities in mammals and define part of post-mitotic nucleologenesis mechanisms

Le deuxième volet est consacré aux structures cristallographiques de deux familles d’inhibiteurs spécifiques des eucaryotes, les glutarimides et les trichothecenes, en complexe avec le ribosome. Le ribosome bactérien (70S) catalyse la formation de la liaison peptidique et représente une cible majeure pour les antibiotiques. Le peptide synthétisé passe à travers le tunnel de sortie de la sous-unité 50S du ribosome avant d’être libéré dans le cytoplasme. Des peptides spécifiques peuvent inhiber la traduction en agissant en cis (peptides naissants) ou en trans (peptides antimicrobiens riches en proline, PrAMPs) sur ce tunnel. Il a été montré que les PrAMPs inhibent la synthèse des protéines en se liant au ribosome 70S. Au cours de ma thèse, j’ai résolu les structures cristallines de quatre PrAMPs en complexe avec le ribosome 70S. J’ai ainsi pu révéler que tous ces peptides recouvrent le centre peptidyl transferase (PTC) et se lient avec le tunnel dans une orientation inverse par rapport au peptide naissant. J’ai aussi pu conclure que les PrAMPs inhibent la traduction en bloquant la transition de la phase d’initiation vers l'élongation. L'arrêt de la traduction induit par le peptide naissant se produit lorsqu'un peptide naissant interagit avec le tunnel, entraînant l'inactivation du PTC. L'arrêt peut être uniquement dû à la séquence du peptide ou peut nécessiter un co-inducteur, tel un antibiotique. Les mécanismes d'action des peptides d'arrêt courts (motifs polyproline ou M+X(+)) restent inconnus. Afin d'étudier ces peptides de manière biochimique et structurale, j’ai formé des complexes ribosomaux bloqués avec un peptidyl-ARNt d'arrêt préparé à l'aide d'un ribozyme appelé flexizyme. J’ai ainsi pu obtenir une structure par cryo-EM d’un 70S bloqué par un motif M+X(+) en présence d'érythromycine et de formuler un modèle expliquant l'inactivation allostérique du PTC<br>The bacterial (70S) ribosome catalyzes peptide bond formation and represents a major target for antibiotics. The synthesized peptide passes through the exit tunnel of the large ribosomal subunit before it is released into the cytoplasm. Specific peptides can inhibit translation by acting in cis (nascent peptide) or in trans (proline-rich antimicrobial peptides; PrAMPs) due to interactions with the tunnel. PrAMPs were reported to inhibit protein biosynthesis and bind to the 70S ribosome. During my thesis, I solved the crystal structures of four different PrAMPs in complex with the bacterial ribosome, revealing that all peptides cover the peptidyl transferase center (PTC) and bind in a reverse orientation within the exit tunnel relative to a nascent chain. From this, I concluded that PrAMP binding inhibits the transition from initiation towards elongation. Nascent chain-mediated translational arrest occurs when a nascent peptide interacts with the exit tunnel, leading to the rearrangement and inactivation of the PTC. Arrest can be solely due to the peptide’s sequence or may require a small molecule co-inducer, such as a drug. The underlying mechanisms of action for short arrest peptides (polyproline or M+X(+) motifs) remain unknown. In order to study these short arrest peptides biochemically and structurally, I adopted a strategy to form arrested ribosomal complexes through the direct addition of the arrest peptidyl moiety to tRNAiMet with the help of a small ribozyme known as flexizyme. I was able to solve the cryo-EM structure of a ribosome arrested by an M+X(+) motif in the presence of erythromycin and to propose a model for the allosteric inactivation of the PTC

La biogenèse des ribosomes eucaryotes est un processus complexe qui implique la production et l'assemblage de 4 ARNr et 80 protéines. La production des deux sous-unités du ribosome, 40S et 60S, débute dans le nucléole par la synthèse d'un long précurseur commun contenant les séquences des ARNr matures et se termine dans le cytoplasme où ont lieu les dernières étapes d'assemblage des protéines ribosomiques et de clivage des ARNr. La production de ribosomes nécessite la participation de plus de 200 co-facteurs, qui catalysent les clivages et modifications des ARNr, coordonnent leur repliement et leur association aux protéines ribosomiques, et assurent des étapes de contrôle-qualité. Ces protéines sont associées aux particules en cours de maturation et absentes des sous-unités matures. Cette voie de synthèse, globalement conservée chez les eucaryotes, a été principalement étudiée chez la levure. Cependant, des études récentes ont montré des différences importantes de ce processus entre levure et mammifères. Un des verrous importants pour comprendre la fonction des co-facteurs, est l'absence de données sur la structure des précurseurs des sous-unités ribosomiques. J'ai donc entrepris une étude structurale de l'assemblage cytoplasmique de la petite sous-unité ribosomique chez l'homme par cryo-microscopie électronique à transmission. Le but de ma thèse était de déterminer la structure 3D des précurseurs de la petite sous-unité ribosomique purifiés à différentes étape de leur maturation. Ce travail a été conduit en collaboration avec l'équipe du Pr. Ulrike Kutay (ETH Zurich) pour la purification des particules pré-40S à partir de cellules humaines. La première structure 3D de particule pré-40S intermédiaire purifiée en étiquetant le co-facteur LTV1 a été déterminée à 19Å de résolution. Dans un deuxième temps, la structure 3D de la particule pré-40S tardive purifiée à via RIO1(KD) a aussi été déterminée à 15Å de résolution. Ces données nous ont permis de proposer un modèle de localisation des co-facteurs sur les précurseurs de la petite sous-unité ribosomique et de montrer une nouvelle différence dans la formation de la petite sous-unité chez l'Homme comparé à la levure, du fait de la présence de la protéine RACK1 sur les particules pré-40S humaines. La comparaison des structures des précurseurs de la petite sous-unité obtenues a permis de mettre en lumière l'existence de remodelages structuraux de la particule pré-40S au cours de sa maturation. Ce travail met en lumière les premières structures 3D de particules pré-40S humaines et pose les fondements méthodologiques d'explorations futures de la dynamique structurale des particules pré-ribosomiques<br>Ribosome biogenesis is a complex process that requires the production and the correct assembly of the 4 rRNAs with 80 ribosomal proteins. In Human, the production of the two subunits, 40S and 60S, is initiated by the transcription of a pre-ribosomal rRNA precursor to the mature 18S, 5.8S, and 28S rRNAs by the RNA polymerase I, which is chemically modified and trimmed by endo- and exoribonuclease, in order to form the mature rRNAs. The nascent pre rRNA associated with ribosomal proteins, small ribonucleoprotein particles (snoRNP) and so called co-factors leading to the assembly of an initial 90S particle. This particle is then split into pre-40S and pre-60S pre-ribosomal particles that fallow independent maturation to form the mature subunit into the cytoplasm. Production of eukaryotic ribosomes implies the transient intervention of more than 200 associated proteins and ribonucleoprotein particles, that are absent from the mature subunits. Synthesis of ribosome, globally conserved in eukaryotes, has been principally studied in yeast. However, recent studies reveal that this process is more complex in human compared in yeast. An important bottleneck in this domain is the lack of structural data concerning the formation of intermediate ribosomal subunits to understand the function of assembly factors. Determination of the structural remodeling of pre-ribosomal particles is crucial to understand the molecular mechanism of this complex process. So I have undertaken a structural study on the assembly of the small ribosomal subunit using cryo-electron microscopy and image analysis. The goal of my thesis is to determine the 3D structures of human pre-40S particles at different maturation stages to see the structural remodeling that occurs during the biogenesis of the small ribosomal subunit. We are collaborating with the group of Pr Ulrike Kutay at ETH Zurich, who purify human pre-40S particles. The 3D structures of human pre-40S particles purified at an intermediate and late maturation stages, has been determined with a resolution of 19 and 15Å respectively. Supplementary densities, compared to the mature subunit, indicate the presence of assembly factors and show the unexpected presence of the RACK1 protein in the precursor of the human small ribosomal subunit in the cytoplasm. The comparison of the 3D structures of human pre-40S particle allows showing the structural remodeling that occur during the maturation of the small ribosomal subunit. This work provides the first 3D structure of human pre-40S particles and laid the methodological foundations for future exploration of the structural dynamics of pre-ribosomal particles

La synthèse du ribosome est un processus compliqué, très hiérarchisé et essentiel à toutes les cellules vivantes. La complexité de ce processus tient notamment au fait que les différentes étapes de la biogenèse du ribosome eucaryote sont temporellement et spatialement organisées dans des compartiments cellulaires différents (le nucléole, le nucléoplasme et le cytoplasme). Il est toutefois connu que le pré-ARNr 35S (le précurseur de trois des quatre ARNr, les ARNr 18S, 5.8S et 25S) est pris en charge dès sa synthèse par des facteurs impliqués dans sa maturation. Ainsi, la formation d’un ribosome requiert l’association, sur le transcrit naissant, des facteurs de synthèse, au nombre de 400. Ces facteurs essentiels interagissent transitoirement avec l’ARNr et ne font pas partie des particules ribosomiques matures impliquées dans la traduction. Leur rôle est d’assister le remodelage constant du pré-ribosome et le processus d’assemblage des sous-unités.<p>Parmi ces facteurs de synthèse, nous avons caractérisé en détail, chez la levure et chez l’homme, la protéine Las1 impliquée dans la maturation des deux extrémités de l’ITS2, séquence qui sépare les ARNr 5.8S et 25S/28S. Chez la levure, en absence de la protéine Las1, les analyses de profils de polysomes révèlent un déficit de sous-unité 60S et l’apparition d’« halfmères ». Les techniques de purification d’affinité et de gradient de sédimentation nous indiquent que Las1 est associée aux pré-ribosomes 60S et qu’elle interagit avec de nombreux facteurs de synthèse de la petite, de la grande sous-unité ou des deux. De plus, Las1 copurifie avec des pré-ribosomes qui contiennent aussi les exoribonucléases 5’-3’ Rat1/Rai1 et Xrn1. Rai1 coordonne la maturation aux deux extrémités de l’ARNr 5.8S. Nous suggérons que Las1 appartient à un macrocomplexe connectant spatialement des sites de clivages éloignés sur la séquence primaire du pré-ARNr qui seraient rapprochés suite au reploiement de l’ITS2.<p>Un autre aspect de ce travail de thèse consiste en l’étude de l’assemblage des particules ribonucléoprotéiques et plus spécifiquement du pré-ribosome et des sous-unités ribosomiques eucaryotes. Nous avons utilisé la technique d’immunoprécipitation de chromatine (Ch-IP) pour caractériser l’assemblage d’une structure appelée le « SSU processome ». Celui-ci correspond à un pré-ribosome en formation ainsi que l’assemblage des protéines ribosomiques sur l’ARNr naissant.<p>Enfin, nous avons étudié le rôle d’une plateforme d’activation de méthyltransférases d’ARN et de protéines, la protéine Trm112 dans la ribogenèse. Nous avons montré que chez la levure, Trm112 est impliquée dans la synthèse du ribosome et dans la progression de la mitose. En absence de cette protéine, les pré-ARNr sont dégradés par un mécanisme de surveillance. Trm112 copurifie avec plusieurs facteurs de synthèse du ribosome dont la méthyltransférase Bud23, impliquée dans la modification post-transcriptionnelle de l’ARNr18S. La traduction est une étape clef de l’expression des gènes, et mon travail a consisté à étudier l’implication de la protéine ribosomique S1 d’Escherichia coli dans l’initiation de la traduction des ARNm structurés. Mes résultats montrent que 1) S1 est requise pour la formation du complexe d’initiation des ARNm portant une séquence SD faible et/ou des structures stables, 2) elle est dotée d’une activité chaperonne, débobinant les ARNm afin de les placer dans le canal de décodage ; et 3) le ribosome favorise son action. Par la suite, j’ai montré un rôle inattendu de S1 dans la régulation post-transcriptionnelle médiée par les ARNnc. En effet, la dégradation rapide de l’ARNm sodB, induite par l’ARNnc RyhB en absence de fer, est perdue dans une souche dont l’extrémité C-terminale de S1 a été supprimée, montrant ainsi un lien fonctionnel entre S1 et le dégradosome. Ainsi, S1 exerce de multiples fonctions qui se placent au carrefour de la traduction et de la régulation de l’expression des gènes<br>The translation is a key step for the gene expression, and the aim of my PhD was to analyze the involvment of Escherichia coli ribosomal protein S1 in the translation initiation of structured mRNAs.My results show that 1) S1 is required for the establishment of the active translation initiation complex involving mRNAs with a weak SD sequence and/or stable structures, 2) S1 has a RNA chaperone activity, unwinding the mRNA in order to accommodate it in the decoding channel, and 3) the ribosome promotes its activity.In the second part of my thesis, I unexpectedly showed that S1 is involved in the ncRNAmediated regulation. Indeed, the fast degradation of sodB mRNA, induced by RyhB ncRNA under iron depletion, is impaired in a strain depleted of the C-terminal part of S1 protein, thus highlighting a functional link between S1 and the degradosome.All in one, my results show that S1 is endowed with multiple functions, at the cross-road between translation and regulation of gene expression

Les cellules souches (CS) se démarquent des progéniteurs et cellules différenciées à de nombreux égards. Notamment, les CS présentent des caractéristiques particulières dans des processus cellulaires fondamentaux, et il a été récemment proposé que la biogenèse des ribosomes (BiRi) participe à la régulation des CS. Pendant ma thèse, j’ai utilisé diverses approches pour étudier le rôle et la régulation de la BiRi dans des populations de CS, in vivo et ex vivo dans des modèles murins.Grâce à un modèle d’inactivation génétique du facteur de BiRi Notchless (Nle), j’ai participé à l’étude de son rôle dans le lignage hématopoïétique et l’épithélium intestinal adultes, et cours du développement embryonnaire précoce. In vivo, la perte constitutive de Nle entraîne une létalité embryonnaire, et j’ai montré ex vivo que l’inactivation de Nle dans des CS embryonnaires induit une réponse au stress ribosomique médiée par le suppresseur de tumeur p53, et des défauts de prolifération/survie. L’induction de la perte de Nle chez l’adulte active également p53 dans les CS hématopoïétiques et intestinale, entraînant leur rapide élimination.En parallèle, j’ai utilisé plusieurs méthodes pour mesurer l’activité de BiRi des progéniteurs immatures et CS hématopoïétiques (CSH) à l’homéostasie, in vivo chez la souris adulte. J’ai ainsi mis en évidence des variations de l’activité de BiRi dans ces populations, révélant notamment une activité de BiRi des CSH jusqu’ici insoupçonnée du fait de leur quiescence.Dans l’ensemble, mon travail renforce l’idée d’un rôle de la BiRi dans la régulation des CS, et apporte une meilleure compréhension de la régulation de ce processus dans le lignage hématopoïétique<br>Stem cells (SCs) differ from progenitors and differentiated cells on many aspects. Notably, SCs display particular characteristics in fundamental cellular processes, and ribosome biogenesis (RiBi) has recently been proposed to play an important role in the regulation of SCs. During my thesis, I have used various approaches to study the role and regulation of RiBi in SC populations, using in vivo and ex vivo mouse models.Using genetic inactivation of the RiBi factor Notchless (Nle), I have participated to the analysis of its role in the adult hematopoietic system and intestinal epithelium, and in the establishment of the first cell lineages during early embryogenesis. In vivo, constitutive Nle deficiency causes early embryonic lethality, and I showed ex vivo that Nle inactivation in embryonic SCs induces a ribosomal stress response mediated by the tumor suppressor p53, and proliferation/survival defects. Conditional Nle inactivation in the adult mouse also induces activation of p53 in hematopoietic and intestinal SCs in vivo, leading to their rapid elimination.In parallel, I have used different methods to analyze the RiBi activity of hematopoietic SCs (HSCs) and immature progenitors at homeostasis, in vivo in the adult mouse. Thus, I have unraveled variations in the RiBi activity of these populations, and notably uncovered previously unsuspected RiBi activity in HSCs despite their quiescent state.Altogether, my work supports the hypothesis of a role for RiBi in the regulation of SCs and provides better understanding of the activity of this process during hematopoietic differentiation
