Ribozymes are catalytic RNA molecules capable of performing functions normally attributed to proteins. The hairpin ribozyme is derived from the (-) strand of the satellite RNA of Tobacco Ringspot Virus, where it functions in processing rolling circle transcription intermediates. The hairpin ribozyme catalyzes the breaking of a phosphodiester bond to form a 2'-3' cyclic phosphate and a 5' OH on the product termini. RNA substrates are recognized through Watson Crick base pairs. In theory, ribozymes are able to cleave any RNA that forms the correct secondary structure. Therefore, ribozymes have b

The hairpin ribozyme is a small catalytic RNA that cleaves a phosphodiester bond. In order for cleavage to occur, the hairpin ribozyme must properly fold into its docked conformation, in which the two loops interact to form the active site. The work presented in this thesis attempts to investigate the metal-ion dependence of the docking of the four-way junction construct of the hairpin ribozyme. The factors that determine RNA structure formation, stability, and dynamics are inexorably linked to RNA function. The Hammerhead ribozyme (HHRz) has long served as a model for studying metal-dependent folding and catalysis in RNA. The HHRz consists of three helices meeting at a common junction of conserved nucleotides that form the active site of the ribozyme. Current models of metal-dependent HHRz function involve a requirement for divalent metals to globally fold the ribozyme at low metal concentrations, followed by a second metal-dependent process which activates the HHRz for catalysis.
