Abstract:
This article discusses a methodology for assessing the effectiveness of a high-performance research platform. The assessment is carried out for the example of the "Informatika" Center for Collective Use (CCU) established at the Federal Research Center of the Institute of Management of the Russian Academy of Sciences, for solving new materials synthesis problems. The main objective of the "Informatika" Center for Collective Use is to conduct research using the software and hardware of the data center of the FRC IU RAS, including for the benefit of third-party organizations and research teams. The general characteristics of the "Informatika" Center for Collective Use are presented, including the main characteristics of its scientific equipment, work organization and capabilities. The hybrid high-performance computing cluster of the FRC CSC RAS (HHPCC) is part of the data center of the FRC IU RAS and also part of the “Informatika” Center for Collective Use. HHPCC provides computing resources in the form of cloud services as software (SaaS) and platform (PaaS) services. With the aid of special technologies, scientific services are delivered to researchers in the form of subject-oriented applications. Based on the analysis of the structure and operation principles of the Informatika Center, key performance indicators of the Center have been developed taking into account its specific tasks in order to characterize its various activity aspects (development, activities and performance). CCU efficiency evaluation implies calculation, on the basis of the developed indicators, of overall (generalized) indicators that characterize the CCU operation efficiency in various areas. An integral indicator is also calculated showing the overall CCU efficiency. To develop the overall performance indicators and the integral performance indicator, it is suggested to use the methods of weighted average and analysis of hierarchies. The procedure of determining partial performance indicators has been considered. Specific features of the choice of CCU performance indicators for solving new materials synthesis problems have been identified that characterize computing complex capabilities in the creation of a virtualization environment (peak performance of a computing system, real performance of a computing system on specialized tests, equipment loading with applied tasks and program code efficiency).

Abstract:
The RUNX1/AML1 gene encodes a developmental transcription factor that is an important regulator of haematopoiesis in vertebrates. Genetic disruptions to the RUNX1 gene are frequently associated with acute myeloid leukaemia. Gene regulatory elements (REs), such as enhancers located in non-coding DNA, are likely to be important for Runx1 transcription. Non-coding elements that modulate Runx1 expression have been investigated over several decades, but how and when these REs function remains poorly understood. Here we used bioinformatic methods and functional data to characterise the regulatory landscape of vertebrate Runx1. We identified REs that are conserved between human and mouse, many of which produce enhancer RNAs in diverse tissues. Genome-wide association studies detected single nucleotide polymorphisms in REs, some of which correlate with gene expression quantitative trait loci in tissues in which the RE is active. Our analyses also suggest that REs can be variant in haematological malignancies. In summary, our analysis identifies features of the RUNX1 regulatory landscape that are likely to be important for the regulation of this gene in normal and malignant haematopoiesis.

Abstract:
Abstract Background Radiology reports are a permanent record of patient's health information often used in clinical practice and research. Reading radiology reports is common for clinicians and radiologists. However, it is laborious and time-consuming when the amount of reports to be read is large. Assisting clinicians to locate and assimilate the key information of reports is of great significance for improving the efficiency of reading reports. There are few studies on information extraction from Chinese medical texts and its application in radiology information systems (RIS) for efficiency improvement. Objectives The purpose of this study was to explore methods for extracting, grouping, ranking, delivering, and displaying medical-named entities in radiology reports which can yield efficiency improvement in RISs. Methods A total of 5,000 reports were obtained from two medical institutions for this study. We proposed a neural network model called Multi-Embedding-BGRU-CRF (bidirectional gated recurrent unit-conditional random field) for medical-named entity recognition and rule-based methods for entity grouping and ranking. Furthermore, a methodology for delivering and displaying entities in RISs was presented. Results The proposed neural named entity recognition model has achieved a good F1 score of 95.88%. Entity ranking achieved a very high accuracy of 99.23%. The weakness of the system is the entity grouping approach which yield accuracy of 91.03%. The effectiveness of the overall solution was proved by an evaluation task performed by two clinicians based on the setup of actual clinical practice. Conclusions The neural model shows great potential in extracting medical-named entities from radiology reports, especially for languages, that lack lexicons and natural language processing tools. The pipeline of extracting, grouping, ranking, delivering, and displaying medical-named entities could be a feasible solution to enhance RIS functionality by information extraction. The integration of information extraction and RIS has been demonstrated to be effective in improving the efficiency of reading radiology reports.

Abstract:
Purpose The purpose of this paper is to use the sociology of time to understand how time is perceived by academic librarians who provide reference and information service (RIS). Design/methodology/approach This study is a qualitative secondary analysis (QSA) of two phenomenological studies about the experience of RIS in academic libraries. The authors used QSA to re-analyze the interview transcripts to develop themes related to the perception of time. Findings Three themes about the experience of time in RIS work were identified. Participants experience time as discrete, bounded moments but sometimes experience threads through these moments that provide continuity, time is framed as a commodity that weighs on the value of the profession, and time plays an integral part of participants’ narratives and professional identities. Research limitations/implications Given that the initial consent processes vary across organizations and types of studies, the researchers felt ethically compelled to share only excerpts from each study’s data, rather than the entire data set, with others on the research team. Future qualitative studies should consider the potential for secondary analysis and build data management and sharing plans into the initial study design. Practical implications Most discussions of time in the literature are presented as a metric – time to answer a query, time to conduct a task – The authors offer a more holistic understanding of time and its relationship to professional work. Social implications The methodology taken in this paper makes sense of the experiences of work in RIS for librarians. It identifies commonalities between the experience of time and work for RIS professionals and those of other professionals, such as physicians and software engineers. It suggests revising models for RIS, as well as some professional values. Originality/value This paper contributes a better understanding of time, understudied as a phenomenon that is experienced or perceived, among RISs providers in academic libraries. The use of secondary qualitative analysis is an important methodological contribution to library and information science studies.

Abstract:
Purpose – The purpose of this paper is to present a thorough analysis of three complementary features of real-scale really simple syndication (RSS)/Atom feeds, namely, publication activity, items characteristics and their textual vocabulary, that the authors believe are crucial for emerging Web 2.0 applications. Previous works on RSS/Atom statistical characteristics do not provide a precise and updated characterization of feeds’ behavior and content, characterization that can be used to successfully benchmark the effectiveness and efficiency of various Web syndication processing/analysis techniques. Design/methodology/approach – The authors empirical study relies on a large-scale testbed acquired over an eight-month campaign from 2010. They collected a total number of 10,794,285 items originating from 8,155 productive feeds. The authors deeply analyze feeds productivity (types and bandwidth), content (XML, text and duplicates) and textual content (vocabulary and buzz-words). Findings – The findings of the study are as follows: 17 per cent of feeds produce 97 per cent of the items; a formal characterization of feeds publication rate conducted by using a modified power law; most popular textual elements are the title and description, with the average size of 52 terms; cumulative item size follows a lognormal distribution, varying greatly with feeds type; 47 per cent of the feed-published items share the same description; the vocabulary does not belong to Wordnet terms (4 per cent); characterization of vocabulary growth using Heaps’ laws and the number of occurrences by a stretched exponential distribution conducted; and ranking of terms does not significantly vary for frequent terms. Research limitations/implications – Modeling dedicated Web applications capacities, Defining benchmarks, optimizing Publish/Subscribe index structures. Practical implications – It especially opens many possibilities for tuning Web applications, like an RSS crawler designed with a resource allocator and a refreshing strategy based on the Gini values and evolution to predict bursts for each feed, according to their category and class for targeted feeds; an indexing structure which matches textual items’ content, which takes into account item size according to targeted feeds, size of the vocabulary and term occurrences, updates of the vocabulary and evolution of term ranks, typos and misspelling correction; filtering by pruning items for content duplicates of different feeds and correlation of terms to easily detect replicates. Originality/value – A content-oriented analysis of dynamic Web information.

Abstract:
Distributed environments consist of a huge number of entities that cooperate to achieve complex goals. When interactions occur between unknown parties, intelligent techniques for estimating agent reputations are required. Reputation management systems (RMS's) allow agents to perform such estimation in a cooperative way. In particular, distributed RMS's exploit feedbacks provided after each interaction and allow prediction of future behaviors of agents. Such systems, in contrast to centralized RMSs, are sensitive to fake information injected by malicious users; thus, predicting the performance of a distributed RMS is a very challenging task. Although many existing works have addressed some challenges concerning the design and assessment of specific RMS's, there are no simulation environments that adopt a general approach that can be applied to different application scenarios. To overcome this lack, we present DRESS, an agent-based simulation framework that aims to support researchers in the evaluation of distributed RMSs under different security attacks.

Abstract:
Many insects can detect carbon dioxide (CO 2 ) plumes using a conserved receptor made up of members of the gustatory receptor (Gr) family Gr1, Gr2 and Gr3. Mosquitoes are attracted to host animals for blood meals using plumes of CO 2 in the exhaled breath using the receptor expressed in the A neuron of the capitate peg sensilla type on the maxillary palps. The receptor is known to also detect several other classes of odorants, including ones emitted from human skin. Here, we discover that a common skin odorant, butyric acid, can cause a phasic activation followed by an unusually prolonged tonic activity after the stimulus is over in the CO 2 neurons of mosquitoes. The effect is conserved in both Aedes aegypti and Anopheles gambiae mosquitoes. This raises a question about its role in a mosquito's preference for the skin odour of different individuals. Butyric acid belongs to a small number of odorants known to cause the prolonged activation of the CO 2 receptor. A chemical informatic analysis identifies a specific set of physico-chemical features that can be used in a machine learning predictive model for the prolonged activators. Interestingly, this set is different from physico-chemical features selected for activators or inhibitors, indicating that each has a distinct structural basis. The structural understanding opens up an opportunity to find novel ligands to manipulate the CO 2 receptor and mosquito behaviour.

Abstract:
Currently, localization has been one of the research hot spots in Wireless Sensors Networks (WSNs). However, most localization methods focus on the device-based localization, which locates targets with terminal devices. This is not suitable for the application scenarios like the elder monitoring, life detection, and so on. In this paper, we propose a device-free wireless localization system using Artificial Neural Networks (ANNs). The system consists of two phases. In the off-line training phase, Received Signal Strength (RSS) difference matrices between the RSS matrices collected when the monitoring area is vacant and with a professional in the area are calculated. Some RSS difference values in the RSS difference matrices are selected. The RSS difference values and corresponding matrix indices are taken as the inputs of an ANN model and the known location coordinates are its outputs. Then a nonlinear function between the inputs and outputs can be approximated through training the ANN model. In the on-line localization phase, when a target is in the monitoring area, the RSS difference values and their matrix indices can be obtained and input into the trained ANN model, and then the localization coordinates can be computed. We verify the proposed device-free localization system with a WSN platform. The experimental results show that our proposed device-free wireless localization system is able to achieve a comparable localization performance without any terminal device.

Abstract:
Indoor localization technologies based on Radio Signal Strength (RSS) attract many researchers’ attentions, since RSS can be easily obtained by wireless devices without additional hardware. However, such technologies are apt to be affected by indoor environments and multipath phenomenon. Thus, the accuracy is very difficult to improve. In this paper, we put forward a method, which is able to leverage various other resources in localization. Besides the traditional RSS information, the environmental physical features, e.g., the light, temperature, and humidity information, are all utilized for localization. After building a comprehensive fingerprint map for the above information, we propose an algorithm to localize the target based on Naïve Bayesian. Experimental results show that the successful positioning accuracy can dramatically outperform traditional pure RSS-based indoor localization method by about 39%. Our method has the potential to improve all the radio frequency (RF) based localization approaches.

Abstract:
SummaryBackground: Task analysis is a valuable research method for better understanding the activity of anaesthetists in the operating room (OR), providing evidence for designing and evaluating improvements to systems and processes. It may also assist in identifying potential error paths to adverse events, ultimately improving patient safety. Human observers are the current ‘gold standard’ for capturing task data, but they are expensive and have cognitive limitations. Objectives: Towards Automated Detection of Anaesthetic Activity (TADAA) – aims to produce an automated task analysis system, employing Radio Frequency Identification (RFID) technology to capture anaesthetists’ location, orientation and stance (LOS). This is the first stage in a scheme for automatic detection of activity. Methods: Active RFID tags were attached to anaesthetists and various objects in a high fidelity OR simulator, and anesthetic procedures performed. The anaesthetists’ LOSs were calculated using received signal strength (RSS) measurements combined with machine learning tools including Self-Organizing Maps (SOMs). These LOSs were compared to those derived from video recordings. Results: SOM clustering was effective at determining anaesthetists’ LOS from RSS data for each procedure. However cross-procedure comparison was less reliable, probably because of changes in the environment. Conclusions: Active RFID tags provide potentially useful information on LOS at a low cost and with minimal impact on the work environment. Machine learning techniques may be employed to handle the variable nature of RFID’s radio signals. Work on mapping LOS data to activities will involve integration with other sensors and task analysis techniques.
