The determination of lead (Pb) and cadmium (Cd) levels in sediment samples in Spermonde waters has been determined. Sampling was carried out in river and sea estuary waters. The method used in the analysis of Pb and Cd is the one specified by SNI 06-6992.3-2004 and SNI 06-6992.4-2004. Based on the Decree of the Minister of Environment No. 51 of 2004, the general condition of Spermonde waters still supports the activities of marine organisms. The results showed that Spermonde waters received more Pb metal input than Cd metal. Pb metal content in river estuary and sea waters averaged 17.38 ppm.

Coastal soft sediments are closely linked to human activity both on the land and at sea and consequently they are subjected to a wide array of human impacts. Looking for some general patterns in the consequences of impacts, this chapter identifies a range of different ecological changes as a result of direct impacts and then moves to address indirect effects. The chapter looks at the connections between local and global impacts focussing on eutrophication, fishing impacts, sediment run-off from land and plastic pollution. This leads to an introduction into the challenges of addressing multiple stressor effects, cumulative effects and the stress and disturbance-induced homogenisation of seafloor habitats and communities. The history of impact in coastal ecosystems often means that we have no appreciation for what has been lost in terms of biodiversity and ecosystem function. The chapter emphasises that to address the challenges of human-induced changes in soft sediments, we need good knowledge of how seafloor ecosystems function and how ecological systems as a network of interactions respond to change.

Phosphorus (P) is one of the most well-studied nutrients in aquatic ecosystems because of its role in limiting primary production on ecological and geological timescales (van Capellen and Berner, 1989; Holland, 1994; Tyrell, 1999; van Cappellen and Ingall, 1996). Other key linkages to biological systems include the role of P as an essential constituent of genetic material (RNA and DNA) and cellular membranes (phospholipids), as well as in energy-transforming molecules (e.g., ATP, etc.). Consequently, marine P has received considerable attention in recent decades, with particular emphasis on source and sink terms in budgets (Froelich et al., 1982; Meybeck, 1982; Ruttenberg, 1993; Sutula et al., 2004). Excessive loading of N to estuarine waters can result in P limitation in systems that are generally considered to be N limited. In such cases where primary production is limited by P, N:P ratios are expected to exceed the Redfield value of 16:1 but can be replenished by sediment efflux of P due to redox changes. For example, after the initial N loading of a system there will be an increase in primary production, which can cause the system to become P limited. Then, the phytodetritus from these early stages of N loading can be remineralized in sediments resulting in anoxic conditions in surface sediments, which can then enhance P release from sediments to the overlying waters where primary production is once again enhanced. Evidence for the role of sediment-derived P on primary production in estuaries with high N loading has been shown to occur particularly in shallow water systems (Timmons and Price, 1996; Cerco and Seitzinger, 1997). On the other hand, many coastal areas have also been subjected to high P loading from anthropogenic sources, where in some cases inputs of P are 10 to 100 times greater than in preindustrial times (Caraco et al., 1993). In many cases, P and N loading to estuarine systems will occur simultaneously and decoupling or isolating their individual effects can be difficult (e.g., HELCOM, 2001). The cycling and availability of P in estuaries is largely dependent upon P speciation.

Abstract:
A widely accepted definition of marine pollution is “the introduction by man, directly or indirectly, of substances or energy into the marine environment (including estuaries) resulting in such deleterious effects as harm to living resources, hazards to human health, hindrance to marine activities including fishing, impairment of the quality for use of seawater, and reduction of amenities”. (Wells et al. 2002). This differs from contamination since it results in biological damage, whether to the natural or human system, whereas contamination can be regarded merely as the introduction of substances by human activities (McLusky and Elliott 2004). Furthermore, pollution and pollutants can refer to biological and physical materials as well as chemicals (Gray 1992, Elliott 2003). In the case of the benthos, there is an extensive literature indicating that every type of pollutant has an effect on the benthos and so it is not surprising that the benthos is the mainstay of any monitoring and investigative programme. Pollution can affect organisms living in sediments by physical variables associated with the pollution source, such as increased sedimentation of particles, which leads to smothering of the fauna. In such cases the effect can in fact be regarded as a disturbing factor if the effects lead to mortality of individuals (Gray 1992). Alternatively, pollution can affect the fauna by toxicity where increased concentrations of contaminants lead to biochemical and physiological effects and ensuing mortality if certain thresholds for adaptation are exceeded. Here, however, we first treat the effects of the most widespread form of pollution affecting the marine environment— increased organic matter in sediments. Excess organic matter enters the marine environment principally as sewage, although it can also include waste from paper pulp mills or changed river run-off, for example. Excess organic matter causes physical effects such as smothering and also leads to reduced oxygen concentrations in the water column or pore-water in sediments. Sewage discharged into confined bodies of water frequently leads to the well-known symptoms termed eutrophication, resulting, in the most extreme cases, in a total lack of oxygen and the presence of hydrogen sulfide in the sediment, with a corresponding absence of fauna (e.g. de Jonge and Elliott 2001).

This chapter examines nucleic acids, polymers of RNA and DNA, which act as the templates for protein synthesis. High levels of nucleic acids in microbes contribute to their elevated nitrogen and phosphorus contents. In recent years, isotopic signatures of nucleic acids have provided new insights about the sources of carbon-supporting bacterial activity. The chapter discusses recent efforts to bridge the fields of organic geochemistry and molecular ecology. The coupling of biomarker information to molecular (genetic) data has the potential to provide new insights about specific sediment microbial communities and their effects on sediment organic matter. Recent studies have provided information about the evolutionary basis of biosynthetic pathways, which influence the capabilities of microorganisms to utilize specific substrates and the synthesis of unique biomarkers. Such efforts demonstrate the impact that microorganisms have on organic geochemistry.
