Abstract:
Context.— Infectious gastroenteritis is caused by various pathogens, including bacteria, viruses, and parasites. Objective.— To compare the performance of Seegene Allplex Gastrointestinal (24 targets: 13 bacteria, 5 viruses, and 6 parasites in 4 panels), Luminex xTAG Gastrointestinal Pathogen Panel (15 targets: 9 bacteria, 3 viruses, and 3 parasites), and BD MAX Enteric panel (5 bacteria and 3 parasites). We estimated the agreement among 3 molecular assays. Design.— A total of 858 stool samples (554 bacterial/parasite and 304 viral pathogens) were included. A consensus positive/negative was defined as concordant results from at least 2 tests. To evaluate the agreement among the assays, κ value was calculated. Results.— The overall positive percentage agreements of Seegene, Luminex, and BD MAX were 94% (258 of 275), 92% (254 of 275), and 78% (46 of 59), respectfully. For Salmonella, Luminex showed low negative percentage agreement because of frequent false positives (n = 31) showing low median fluorescent intensity. For viruses, positive/negative percentage agreements of Seegene and Luminex were 99%/96% and 93%/99%, respectively. Compared with routine microbiology testing, Seegene, Luminex, and BD MAX additionally identified 39, 40, and 12 pathogens, respectively. Sixty-one cases (16 cases with Seegene, 51 cases with Luminex, and 1 case with BD MAX) showed positive results for multiple pathogens, but only 3 were consensus positive. Conclusions.— These multiplex molecular assays appear to be promising tools for the detection and identification of multiple gastrointestinal pathogens simultaneously. However, careful interpretation of positive results for multiple pathogens is required.

In a head-to-head comparison of the MTBDRplusversion 2.0 (Hain Lifescience), the Xpert MTB/RIF (Cepheid), and the Anyplex MTB/NTM (Seegene) assays, we demonstrated equal sensitivity (59/61; 96.7%) and specificity (53/54; 98.1%) for detecting rifampin resistance with further analysis of discordances. The Xpert assay does not detect isoniazid resistance while the Anyplex assay showed high false positivity.

Abstract:
Enteric viral pathogens causing gastroenteritis include adenovirus and rotavirus, among others. Rotavirus is the leading cause of severe diarrhea in infants and young children worldwide. Among the adenoviruses known to cause gastroenteritis are those of species F (serotypes 40, 41). Here, we describe the development and validation of a laboratory-developed gastrointestinal triplex rRT-PCR (triplex) assay that targets adenovirus and rotavirus. Stool specimens were tested from patients across Ontario. Specimens were previously tested for adenovirus and/or rotavirus by electron microscopy (EM) or immunochromatographic test (ICT). Triplex sensitivity, specificity, positive and negative predictive values compared to Seegene assay (a commercial assay used here as the standard reference method) were 100%, 97.8%, 86.0%, 100% for adenovirus, and 99.1%, 98.4%, 96.3%. 99.6% for rotavirus, respectively. The triplex assay had a 95.2% and 97.3% overall percent agreements (OPAs) when compared to EM for adenovirus or rotavirus detection, respectively, and an OPA of 90.9% when compared to rotavirus ICT for rotavirus detection. Triplex assay exhibited similar performance to the Seegene assay for both adenovirus and rotavirus and detected more adenovirus and rotavirus than traditional testing methods. The high performance along with lower cost and reduced turnaround time makes the triplex assay a desirable testing method for a clinical microbiology laboratory.

Abstract Objectives Novel point-of-care antigen assays present a promising opportunity for rapid screening of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) infections. The purpose of this study was the clinical assessment of the new Roche SARS-CoV-2 Rapid Antigen Test. Methods The clinical performance of Roche SARS-CoV-2 Rapid Antigen Test was evaluated vs. a reverse transcription polymerase chain reaction (RT-PCR) laboratory-based assay (Seegene AllplexTM2019-nCoV) in nasopharyngeal swabs collected from a series of consecutive patients referred for SARS-CoV-2 diagnostics to the Pederzoli Hospital (Peschiera del Garda, Verona, Italy) over a 2-week period. Results The final study population consisted of 321 consecutive patients (mean age, 46 years and IQR, 32–56 years; 181 women, 56.4%), with 149/321 (46.4%) positive for SARS-CoV-2 RNA via the Seegene AllplexTM2019-nCoV Assay, and 109/321 (34.0%) positive with Roche SARS-CoV-2 Rapid Antigen Test, respectively. The overall accuracy of Roche SARS-CoV-2 Rapid Antigen Test compared to molecular testing was 86.9%, with 72.5% sensitivity and 99.4% specificity. Progressive decline in performance was observed as cycle threshold (Ct) values of different SARS-CoV-2 gene targets increased. The sensitivity was found to range between 97–100% in clinical samples with Ct values <25, between 50–81% in those with Ct values between 25 and <30, but low as 12–18% in samples with Ct values between 30 and <37. Conclusions The clinical performance of Roche SARS-CoV-2 Rapid Antigen Test is excellent in nasopharyngeal swabs with Ct values <25, which makes it a reliable screening test in patients with high viral load. However, mass community screening would require the use of more sensitive techniques.

SUMMARYA panel of 223 faecal samples was analysed to determine the clinical utility of the Seeplex® Diarrhea ACE Detection multiplex PCR system (Seeplex system; Seegene, Korea), a qualitative multiplexing PCR technology that enables simultaneous multi-pathogen detection of four viruses and/or ten bacteria associated with acute gastroenteritis. Conventional diagnostic methods and a norovirus-specific multiplex real-time RT–PCR detected 98 pathogens in 96 samples. The Seeplex system detected 81 pathogens in 75 samples. All samples positive for adenovirus, norovirus, Campylobacter spp., Escherichia coli O157, Shigella spp. or Vibrio spp. were detected by the Seeplex system. Rotavirus, Clostridium difficile toxin B, and Salmonella spp. were not detected in 12·5%, 50% and 15·8% of samples, respectively. Additional multiple infections were detected in 19 samples by the Seeplex system. The Seeplex system provides significant additional diagnostic capability for the syndromic diagnosis of acute gastroenteritis with increased sensitivity for the majority of pathogens.

Abstract:
Uurimuse eesmärk on longituuduuringule tuginedes kirjeldada gümnaasiumiõpilaste loodusteadusliku kirjaoskuse kujunemise protsessi dünaamikat. Töös kasutatud originaalinstrument koosneb neljast osast: neljast kontekstipõhisest ülesandest, teaduse olemuse ja enesehinnangu küsimustikest ning mõistekaardist. Representatiivse valimiga uuringus osalesid õpilased 42 koolist. Uurimistulemustest ilmneb, et õpilaste loodusteadusliku kirjaoskuse tase kasvab gümnaasiumi jooksul minimaalselt. Õpilaste tulemused 10. ja 12. klassis on sarnased nii aineteadmiste reprodutseerimises, kõrgemat järku kognitiivsetes oskustes, teaduse olemuse mõistmises, enesehinnangus ja ka mõistekaardi kasutamises. Seega, kuigi õppekava on kompetentsuspõhine, näitavad uurimistulemused, et õpilaste loodusteadusliku kirjaoskuse taseme muutus tuleneb pigem aineteadmiste juurdekasvust kui muudest komponentidest. Seetõttu on vaja alustada hariduspoliitilist diskussiooni loodusteaduslike õppeainete õpetamise nüüdisajastamiseks. Summary

Community-acquired pneumonia (CAP) is a common infectious disease linked to high rates of morbidity and mortality. Fast and accurate identification of the pathogens responsible for CAP will aid in diagnosis. We established a capillary electrophoresis-based multiplex PCR (CEMP) panel to enable the detection of viral and bacterial pathogens associated with CAP. The assay simultaneously detects and identifies the 13 common unculturable CAP viral and bacterial pathogens within 4 h. We evaluated the performance of a commercially available panel with 314 samples collected from CAP patients. We compared the results to those obtained with the liquid chip-based Luminex xTAG Respiratory Viral Panel (RVP) Fast Kit (for viruses) and the agarose gel-based Seegene PneumoBacter ACE Detection Kit (for atypical bacteria). All positive samples were further verified by the Sanger sequencing method. The sensitivity, specificity, positive predictive value, and negative predictive value of CEMP were 97.31%, 100%, 100%, and 99.85%, respectively. CEMP provides a rapid and accurate method for the high-throughput detection of pathogens in patients with CAP.

Digitehnoloogia on kujunenud hariduse osaks alates lasteaiast ning ka kutsestandardis on koolieelse lasteasutuse õpetaja läbiva pädevusena sätestatud digipädevus. Paljud lasteaiaõpetajad on aga õppinud ajal, mil digitehnoloogia polnud veel õppekavas. Artikli eesmärk on selgitada ja võrrelda lasteaiaõpetajate ning kooli eelse lasteasutuse õpetajaks õppivate üliõpilaste hinnanguid oma aine-, pedagoogika- ja tehnoloogiateadmistele TPACKi raamistikust lähtudes. Andmeid koguti 2014.–2015. aastal Eesti kontekstis valideeritud ankeedi abil 62-lt Tartu Ülikooli koolieelse lasteasutuse õpetaja õppekava üliõpilaselt ja 136-lt Tartu lasteaia õpetajalt. Tulemused näitavad, et kui pedagoogika- ja aineteadmisi hindavad lasteaiaõpetajad kõrgemalt kui üliõpilased, siis tehnoloogia integreerimise teadmistes puudub uuritavate rühmade vahel oluline erinevus. Seega tuleks pöörata enam tähelepanu juba töötavate lasteaiaõpetajate täienduskoolitustele. Summary

Lühike ülevaade indiviidile suunatud käsitlusviisist (person-oriented approach) koostati juhendmaterjaliks selle meetodi kasutamisest huvitatud uurijatele. Artiklis arutletakse meetodi teoreetiliste, metodoloogiliste ja praktiliste kaalutluste üle. Esiteks osutatakse mõningatele ajaloolistele juurtele. Sellele järgneb lühiülevaade holistlik-interaktsioonilisest uurimisparadigmast, mis moodustab indiviidikeskse käsitlusviisi üldise raami. Sellel käsitlusviisil on olemas nii teoreetiline kui ka metodoloogiline pool. Peale peamiste teoreetiliste tõekspidamiste tutvustatakse ka enam levinud indiviidikeskseid meetodeid. Indiviidile suunatud käsitlusviisi tuumaks on süsteemne vaade, mille kohaselt moodustavad süsteemi komponendid mustri, mida võiks pidada jagamatuks. Seda mustrit tuleks mõista ja uurida ühe tervikuna, mitte jagada tükkideks (variaabliteks/muutujateks), et neid tükke seejärel eraldiseisvate ühikutena uurida. Seega kasutatakse selliseid metodoloogilisi vahendeid, mis võimaldavad analüüsida tervikut (nt klasteranalüüs). Samuti esitatakse empiiriline näide koolihinnete arengumustrite uurimise kohta. A total of 84 nasopharyngeal swab specimens were collected from 84 patients. Viral nucleic acid was extracted by three automated extraction systems: QIAcube (Qiagen, Germany), EZ1 Advanced XL (Qiagen), and MICROLAB Nimbus IVD (Hamilton, USA). Fourteen RNA viruses and two DNA viruses were detected using the Anyplex II RV16 Detection kit (Seegene, Republic of Korea). The EZ1 Advanced XL system demonstrated the best analytical sensitivity for all the three viral strains. The nucleic acids extracted by EZ1 Advanced XL showed higher positive rates for virus detection than the others. Meanwhile, the MICROLAB Nimbus IVD system was comprised of fully automated steps from nucleic extraction to PCR setup function that could reduce human errors. For the nucleic acids recovered from nasopharyngeal swab specimens, the QIAcube system showed the fewest false negative results and the best concordance rate, and it may be more suitable for detecting various viruses including RNA and DNA virus strains. Each system showed different sensitivity and specificity for detection of certain viral pathogens and demonstrated different characteristics such as turnaround time and sample capacity. Therefore, these factors should be considered when new nucleic acid extraction systems are introduced to the laboratory.

Ettevõtluse kontekstis on oluline uurida, mis motiividel alustavad ettevõtjad tegutsemist ning kuidas need mõjutavad edasist ettevõtlusprotsessi. Motiivide uurimine seotuna teiste ettevõtluses oluliste pädevustega (nt enesejuhtimine, algatusvõime ja loovus) võimaldab paremini mõista motivatsiooni olemust ning pöörata kõne alustele teemadele tähelepanu juba ettevõtlusõppes. Uurimusega soovitakse rakendada eri valdkondades (nt haridus, psühholoogia, tervishoid) levinud ise määramisteooriat ettevõtlusõppes. Selleks uuritakse 497 kutse- ja kõrgkoolideõppija kogemust ning motiive ettevõtlusega alustamisel, lähtudes autonoomse ja kontrollitud motivatsiooni teooriast ning sidudes valitud teoreetilise lähtekoha varem ettevõtluse kontekstis esile tõstetud pädevustega. Uurimistulemusena ilmneb, et õppijad, kes lähtuvad ettevõtlusega alustamisel pigem autonoomsele motivatsioonile viitavatest põhjustest, annavad kõrgemaid hinnanguid oma enese juhtimisoskuste, algatusvõime ja loovuse kohta. Viimaste aastakümnete hariduspoliitilist arengut läänemaailmas on suunanud neoliberalistlikud initsiatiivid, mille tulemusel on suurenenud muutustele keskenduvate uuringute arv. Siinses uurimuses kasutatakse muutustega kaasnenud mõju uurimiseks murrangute kontseptsiooni, seades eesmärgiks selgitada ja mõista neoliberaalsete haridusreformide trajektoore Eestis aastatel 1987–2017. Selleks loodi esmalt muutuste tausta kirjeldavad süsteemi ja tööelu narratiivid, mille alusel tehti kindlaks toimunud murrangud ning nende mõju õpetajate tööelule. Olgugi et süsteemi narratiiv toetas neoliberalistliku initsiatiivi rakendamist, esines nende trajektoorides arvukaid murranguid. Süsteemi ja tööelu narratiivi kõrvutades ilmnes, kuidas reformid töötasid sageli õpetajate kogemuse ja töö ajaloo konteksti vastu, selgitades nii murrangute tagamaid. Mõned negatiivsed tagajärjed – näiteks kogukonna killustumine või kogukonnasisese hierarhia tekke tajumine – ei ole seega otseselt mõne reformi või initsiatiivi tulemus, vaid toimunud murrangu esilekutsutud muutuse tagajärg. Kokkuvõte. Artiklis analüüsime eesti keele demonstratiivide referentsiaalseid omadusi sellistes konstruktsioonides, kus demonstratiivid kuuluvad definiitse määratlejana nimisõnafraasi koosseisu. Otsime vastust küsimusele, mille poolest erinevad demonstratiivadverb (nt siin, seal) ning demonstratiivpronoomen (see, too), kui need esinevad määratlejana koos kohakäändes nimisõnafraasiga (vrd siin koolis ja selles koolis). Oleme püstitanud hüpoteesi, et demonstratiivadverbid seostuvad ruumitähendust väljendavate substantiividega, demonstratiivpronoomenid esinevad aga nende substantiividega, mille referent on mitteruumiline. Uurimuse andmestik pärineb 2017. aasta eesti keele ühendkorpusest, kust oleme võtnud 100 lauset iga demonstratiivi kohta igas kohakäändes, seega kokku 2400 lauset. Materjali analüüsime kvantitatiivselt (tingimuslike otsustuspuude ja juhumetsadega) ning kvalitatiivselt. Uurimuse tulemused kinnitavad, et substantiivi semantilised omadused, täpsemalt substantiivi semantiline klass ning konkreetsus, on seotud määratleja valikuga. Kohatähenduses substantiividega esineb määratlejana sagedamini demonstratiivadverb, mittekoha tähenduses substantiivide määratlejana kasutatakse aga demonstratiivpronoomenit. Mittekohta tähistavate substantiivide korral mõjutab määratleja valikut omakorda sõna konkreetsus. Seega on võimalik demonstratiivseid määratlejaid eesti keeles kasutada referenti looval viisil. We investigate the variation of definite determiner constructions in Estonian: noun phrases with a demonstrative pronoun (see ‘this’, too ‘that’) or demonstrative adverb (siin ‘here’, seal ‘there’) as a determiner are contrasted. The question is what differentiates the use of a demonstrative pronoun and a demonstrative adverb if used in a determiner position in an NP. The data from Estonian National Corpus 2017 were tagged for semantic class of a noun, noun concreteness, and verb type. We collected 100 clauses for each sub-construction (six spatial cases crossed with four determiner forms), 2400 clauses in total. For statistical analysis, we used conditional random forests and inference trees. We show that nouns expressing spatial meaning prefer demonstrative adverbs as determiners, while non-spatial nouns combine with demonstrative pronouns. Spatiality-wise polysemous nouns exhibit more varied preferences. Adverbial determiners are more probably used with concrete nouns, and abstract nouns co-occur with pronominals. Overall, the frequency of demonstrative adverbs as NP attributes confirms that demonstrative adverbs are productive determiners in Estonian.

Introduction. Cervical cancer is the most common cancer among Mexican women. The goal of the present study was to determine the prevalence and distribution of HPV types in women from Mexico City.Methods. Our study was conducted in the Clinica de Especialidades de la Mujer de la Secretaría de la Defensa Nacional, Mexico. Random samples were taken from 929 healthy women requesting a cervical Papanicolaou examination. Detection and genotyping of HPV were performed by multiplex PCR, with the HPV4A ACE Screening kit (Seegene).Results. 85 of nine hundred twenty-nine women (9.1%) were infected with HPV. Of HPV-positive women, 99% and 1% had high- and low-risk HPV genotypes, respectively. The prevalence of the 16 high-risk (HR) HPV types that were screened was 43% : 42% (18) were HPV positive and 14% (16) were HPV positive, which includes coinfection. Multiple infections with different viral genotypes were detected in 10% of the positive cases. Abnormal cervical cytological results were found in only 15.3% of HPV-positive women, while 84.7% had normal cytological results.Conclusions. We found a similar prevalence of HPV to previous studies in Mexico. The heterogeneity of the HPV genotype distribution in Mexico is evident in this study, which found a high frequency of HPV HR genotypes, the majority of which were HPV 18.

Accurate and timely diagnosis of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) is clinically essential, and is required also to monitor confirmed cases aiming to prevent further spread. Positive real-time PCR results at late time points following initial diagnosis may be clinically misleading as this methodology cannot account for the infection capabilities and the existence of whole genome sequences. In this study, 47 serial respiratory samples were tested by Allplex-nCoV test (Seegene), a triplex of three assays targeting the SARS-CoV-2 RdRP, E and N genes and subsequently assessed by next generation sequencing (NGS). COVID19 patients were tested at an early stage of the disease, when all these viral gene targets were positive, and at an advanced stage, when only the N gene target was positive in the Allplex-nCoV test. The corresponding NGS results showed the presence of complete viral genome copies at both early and advanced stages of the disease, although the total number of mapped sequences was lower in samples from advanced disease stages. We conclude that reduced viral transmission at this late disease stage may result from the low quantities of complete viral sequences and not solely from transcription favoring the N gene.

Stratified mucin-producing intraepithelial lesion (SMILE) is a rare high-grade cervical precancerous lesion designated a variant of adenocarcinoma in situ (AIS) in the WHO classification. We aimed to determine HPV genotypes, immunohistochemical phenotype and mucin presence in SMILE. Between 2010 and 2018, SMILE was diagnosed in 34 out of 6958 (0.5%) cervical biopsies, in 23 patients. Twenty-six tissue samples from twenty-one patients were available for further analysis, including 13 with SMILE alone, 12 with SIL and/or AIS and one with HSIL, AIS and endocervical adenocarcinoma. HPV genotyping was performed using the Seegene Anyplex II HPV 28 assay. Of the 26 samples, a single HPV genotype was identified in the majority of cases (n = 22), including 12/13 SMILEs associated with SIL/AIS. All but one were high-risk HPV genotypes (23/24; 96.8%). We identified seven different HPV genotypes, the most common being HPV16 (n = 10; 43.5%), HPV18 (n = 8, 34.8%) and HPV 31 (n = 5, 21.7%). All SMILEs showed a strong positive reaction to p16, CK7, CK19 and high Ki67 expression comparable to adjacent HSIL and/or AIS if present. SMILE showed variable mucin presence and p40-positive squamous differentiation suggesting phenotypic diversity in cervical precancerous lesions infected by single HPV.

Samas suureneb tähelepanu õpetaja omanikutundele õppekava suhtes ning õpetaja kaasamisele õppekava arendamisse, kuna mõistetakse, et need on riikliku õppekava eduka rakendamise eeltingimused. Seega on õpetaja tegevus õppekava arendamisel oluline uurimisteema. Uurimuse eesmärk on selgitada, millised on Eesti lasteaiaõpetajate kogemused koolieelse lasteasutuse õppekava koostamisel ja nende ootused seoses õppekava arendamise protsessiga ning milliseks nad hindavad õppekava koostamise protsessi mõju oma professionaalsele arengule ja demokraatliku professionalismi süvenemisele. 32 lasteaiaõpetajaga tehtud poolstruktureeritud intervjuudest selgus, et õpetajate hinnangul aitas lasteaia õppekava koostamise protsessis osalemine kaasa õppekava olemuse mõistmisele, suurendas motivatsiooni osaleda õppekavaarenduses ning toetas õpetaja üldist professionaalset arengut. Viimase olulisimaks osaks oli koostöövõime ehk demokraatliku professionalismi lisandumine. Artikli eesmärk on vaadelda, kuidas õpetajad tajuvad koostöise koolikultuuri aspekte esimesel ja viiendal tööaastal. Pikiuuringu raames täitsid Eesti esimese kutseaasta programmi läbinud õpetajad ankeedi kahel korral: esmalt siis, kui nad tööd alustasid (2004/2005. õa), ja teist korda siis, kui nad olid õpetajana töötanud viis aastat (2010). Valim koosnes kõigist 2004/2005. õppeaastal kutseaasta programmis osalenust. Vastas 107 inimest, kellest aga osa oli õpetajaametist loobunud (24) või lapsehoolduspuhkusel (29). Võimalik vastajate arv võinuks seega olla 76, küsimustiku täitis teist korda 54 õpetajat. Uuringus osalejatel paluti mõlemal korral samadele väidetele hinnanguid andes peegeldada koolikultuuri kolme aspekti: kaasatust, koostööd ja juhtkonna tuge. Selgus, et koolijuhi tugi on seotud õpetajate kaasamisega kooliarendusse, aga koostöö edendamise valdkonnas on juhtide toetus oluline vaid kooli sisekliima kujundamisel, mitte tööalase õppimise toetamisel. Julgus juhtkonnale ettepanekuid teha on seotud kooliarendusse kaasatusega, enda tundmisega kollektiivi täisväärtusliku liikmena ning tajutud juhtkonnapoolse toega. Summary

Töökohal õppimise soodustamiseks ja töötajate heaolu suurendamiseks katsetati ühes ettevõttes kaasava õpikeskkonna (ELE) mudelit. Uuringus osales 107 keskastmejuhti, kes jagati kolme rühma: e-õppe rühma (n = 42), võrdlusrühma (n = 42) ja ettevõtte moodustatud kaasava õpikeskkonna põimõppe rühma (n = 23), milles kasutati nii e-õpet kui ka kontaktõpet. Kõik rühmad osalesid eel- ja järeltestimises. Osalejate teadmisi hinnati 16 valikvastustega küsimuse põhjal ja teadmiste rakenda mise oskusi juhtumitel põhineva keeruliste suhtlusolukordadega toimetuleku meetodi abil. Kirjeldusi selle kohta, kuidas käituda juhtumina esitatud olukordades, analüüsiti sisuanalüüsi põhimõtetest lähtudes. Seda, kas osavõtjate teadmised ja oskused koolituse tulemusena muutusid ja kas kuulumine ühte või teise rühma avaldas muutustele mõju, hinnati kordusmõõtmiste üldistatud lineaarsete mudelitega. A nalüüsist ilmnes, et e-õppe rühma tulemused paranesid enam kui võrdlusrühma omad ning kaasava õpikeskkonna põimõppe rühma tulemused paranesid kõige rohkem. Respiratory infections are caused by an array of viruses, and limited information is available about viral coexistence, comparative symptoms, and the burden of illness. This retrospective cohort study aimed to determine the etiological agents responsible for respiratory tract infections by Anyplex II RV16 detection kit (RV16, Seegene), involving 2266 pediatric patients with respiratory infections admitted to the Department of Pediatrics at King Abdul-Aziz Medical City, Ministry of National Guard, Riyadh, from July 2014 to June 2015. The most frequent respiratory infections were recorded in the 1 to 5 year age group (44.7%). Rhinovirus (32.5%), Adenovirus (16.9%), and Respiratory syncytial virus (RSV) B (10.4%) were most common. In single viral infections, Rhinovirus (41.2%), Metapneumovirus (15.3%), and Bocavirus (13.7%) were most frequent. In multiple viral infections, Rhinovirus (36.7%), Adenovirus (35.2%), Bocavirus (11.2), RSV B (7.8%), and RSV A (6.7%) were most frequent. No significant difference was observed in clinical presentations; however, rhinorrhea and hypodynamia were significantly associated with viral respiratory infections. Most respiratory viral pathogens peaked during December, January, March, and April. Rhinovirus, Adenovirus, and Bocavirus circulations were detected throughout the year. Winter peaks were recorded for Rhinovirus, RSV B, Adenovirus, and RSV A, whereas the Metapneumovirus, and the Bocavirus peaked in March and April. These findings enhance understanding of viral etiology and distribution to improve respiratory infection management and treatment.

Abstract:
The spread of new SARS-CoV-2 variants represents a serious threat worldwide, thus rapid and cost-effective methods are required for their identification. Since November 2020, the TaqPath COVID-19 assay (Thermo Fisher Scientific) has been used to identify viral strains of the new lineage B.1.1.7, since it fails to detect the S-gene with the ∆69/70 deletion. Here, we proposed S-gene mutations screening with the Allplex SARS-CoV-2 assay (Seegene), another widely used RT-PCR test that targets Sarbecovirus E, SARS-CoV-2 N, and RdRp/S genes. Accordingly, we evaluated the S gene amplification curve pattern compared to those of the other genes. Exploiting an Allplex assay-generated dataset, we screened 663 RT-PCR digital records, including all SARS-CoV-2 respiratory samples tested in our laboratory with the Allplex assay between January 1st and February 25th, 2021. This approach enabled us to detect 64 samples with peculiar non-sigmoidal amplification curves. Sequencing a selected group of 4 RNA viral genomes demonstrated that those curves were associated with B.1.1.7 variant strains. Our results strongly suggest that B.1.1.7 variant spread has begun in this area at least since January and imply the potential of these analytical methods to track and characterize the spread of B.1.1.7 strains in those areas where Allplex SARS-CoV-2 datasets have been previously recorded.
