La thrombose veineuse est la principale cause de l'embolie pulmonaire. Cette maladie est fatale si elle n'est pas détectée et soignée à temps. Les approches manuelles utilisées par les spécialistes ne sont pas assez précises pour détecter ces complications. Notre travail concerne la segmentation des thromboses veineuses et la mesure de leurs volumes, afin de fournir aux praticiens un système d'aide au diagnostic robuste et précis. En effet, si plusieurs modalités d'imagerie peuvent être utilisées pour diagnostiquer la thrombose veineuse l'échographie se présente comme l'examen le plus adéquat. Afin d'atteindre nos objectifs, nous proposons un algorithme robuste pour la détection des contours des thromboses veineuses dans des images échographiques 2D. En premier lieu, nous adoptons la diffusion anisotrope pour un pré-traitement de ce type d'image connue par son faible contenu d'information, afin de réduire le bruit appelé speckle. Nous proposons d'utiliser les contours actifs précédés d'une initialisation semi-automatique basée sur un modèle elliptique. Cette initialisation repose sur la génération d'une ellipse à partir de cinq points déterminés au préalable par l'expert. En effet, ce choix est dû à la forme pseudo-elliptique des thromboses veineuses. Une fois les contours obtenus, une modélisation géométrique est nécessaire, pour déterminer leurs surfaces et leurs volumes. Pour ceci, nous proposons une triangulation de Delaunay adaptative suivie d'une projection des normales principales des surfaces triangulées. Cette méthodologie est intégrée dans un système d'acquisition et de positionnement des images 2D dans un espace 3D fixe. Ce positionnement est issu d'une procédure de calibration basée sur l'adoption d'un localisateur électromagnétique. Une première validation avec deux spécialistes sur des fantômes cylindrique en plastic et sur des thrombus in vitro et in vivo a eu lieu. Les résultats obtenus montrent une précision élevée pour la quantification volumique, permettant d'envisager son utilisation en routine clinique, offrant ainsi une assistance fiable aux praticiens.

La réalisation des néphrolithotomies percutanées est essentiellement conditionnée par la qualité dela ponction calicièle préalable. En effet, en cas d'échec de celle-ci, l'intervention ne peut avoir lieu.Réalisée le plus souvent sous échographie, sa qualité est fortement conditionnée par celle du retouréchographique, considéré comme essentiel par la deuxième consultation internationale sur la lithiase pour limiter les saignements consécutifs à l'intervention.L'imagerie échographique est largement plébiscitée en raison de son faible coût, de l'innocuité del'examen, liée à son caractère non invasif, de sa portabilité ainsi que de son excellente résolutiontemporelle ; elle possède toutefois une très faible résolution spatiale et souffre de nombreux artefacts tels que la mauvaise résolution des images, un fort bruit apparent et une forte dépendance àl'opérateur.L'objectif de cette thèse est de concevoir une méthode de filtrage des données échographiques ainsiqu'une méthode de segmentation et de suivi du rein sur des séquences ultrasonores, dans le butd'améliorer les conditions d'exécution d'interventions chirurgicales telles que les néphrolithotomiespercutanées.Le filtrage des données, soumis et publié dans SPIE 2010, est réalisé en exploitant le mode deformation des images : le signal radiofréquence est filtré directement, avant même la formation del'image 2D finale. Pour ce faire, nous utilisons une méthode basée sur les ondelettes, en seuillantdirectement les coefficients d'ondelettes aux différentes échelles à partir d'un algorithme de typesplit and merge appliqué avant reconstruction de l'image 2D.La méthode de suivi développée (une étude préliminaire a été publiée dans SPIE 2009), exploiteun premier contour fourni par le praticien pour déterminer, en utilisant des informations purementlocales, la position du contour sur l'image suivante de la séquence. L'image est transformée pourne plus être qu'un ensemble de vignettes caractérisées par leurs critères de texture et une premièresegmentation basée région est effectuée sur cette image des vignettes. Cette première étape effectuée, le contour de l'image précédente de la séquence est utilisé comme initialisation afin de recalculer le contour de l'image courante sur l'image des vignettes segmentée. L'utilisation d'informations locales nous a permis de développer une méthode facilement parallélisable, ce qui permettra de travailler dans une optique temps réel.La validation de la méthode de filtrage a été réalisée sur des signaux radiofréquence simulés. Laméthode a été comparée à différents algorithmes de l'état de l'art en terme de ratio signal sur bruitet de calcul de USDSAI. Les résultats ont montré la qualité de la méthode proposée comparativement aux autres. La méthode de segmentation, quant-à elle, a été validée sans filtrage préalable, sur des séquences 2D réelles pour un temps d'exécution sans optimisation, inférieur à la minute pour des images 512*512.

Le contexte de ce travail est le traitement d'images échographiques. Plus précisément, on s'est intéressé au filtrage et à la segmentation automatique d'images dégradées par du speckle. La première partie concerne les travaux effectués sur le filtrage du speckle. Ils ont abouti à la conception d'une méthode de diffusion anisotrope robuste, nommée -diffusion. Elle se fonde sur un coefficient de diffusion original qui exploite lui-mˆeme la statistique du coefficient de variation et une adaptation de la fonction de Tukey. Un estimateur robuste du paramètre d'échelle de ce filtre est présenté. L'évolution de la diffusion est modélisée par une équation aux dérivées partielles s'appliquant sur l'enveloppe du signal brut, non compressée logarithmiquement. Cette approche permet de réduire le bruit des images échographiques, tout en préservant les structures importantes pour leur interprétation. Dans la deuxieme partie, nous présentons un contour actif paramétrique de type B-spline snake. L'étude de la continuité géométrique des B-splines nous permet de justifier le choix de l'énergie interne. Nous proposons deux nouvelles énergies externes qui exploitent notamment un champ de flux de vecteurs gradients, nommé s-GVF, calculé sur une carte de coefficients de variation locaux. Une fonction d'inhibition contrôle l'influence respective de ces deux énergies externe lors de l'évolution du snake. Enfin, nous proposons une nouvelle méthode d'initialisation automatique pour contour actif paramétrique. Une application au cas du filtrage des images echographiques et de la segmentation des cavités cardiaques est présentée. Les résultats démontrent une robustesse et une précision accrue par les modèles proposés par rapport aux techniques classiques de filtrage et segmentation par contours actifs.

Le travail présenté dans cette thèse s'inscrit dans le domaine de l'analyse d'images texturées et plus particulièrement d'images 3D (ensembles de voxels). Pour ces dernières, les difficultés d'analyse sont principalement dues à la très grande quantité d'informations à prendre en compte et à traiter, ce qui rend inefficaces les méthodes dédiées aux images 2D. De plus, outre le faible nombre de travaux proposant des méthodes réellement 3D, la majeure partie des méthodes d'analyse de textures existantes n'ont pas une applicabilité très étendue et sont incapables d'identifier certaines classes de textures. En comparaison, le système visuel humain s'adapte à tous types de textures, même en présence d'un contexte défavorable. Les textures sont donc facilement discernées par l'humain, mais très difficiles à définir sous forme d'un modèle mathématique unique offrant une description purement quantitative. Partant de l'hypothèse qu'il est plus pertinent de décrire une texture avec des adjectifs qualificatifs (description qualitative) plutôt qu'avec un modèle mathématique unique, nous avons choisi dans un premier temps de définir un nouvel ensemble de descripteurs de textures permettant une caractérisation qualitative des textures contenues dans les images 3D. Il est difficile de produire une définition consensuelle du terme "texture". Néanmoins, la première contribution de cette thèse est la proposition d'un nouvel ensemble de caractéristiques de textures solides construit à partir de propriétés de textures facilement appréhendable par l'utilisateur humain. Ces nouveaux descripteurs permettent entre autres de décrire des propriétés texturales telles que la directionnalité, la rugosité et le contraste. La deuxième contribution de cette thèse correspond aux techniques multi-résolutions que nous proposons d'exploiter pour extraire ces caractéristiques des images 3D, techniques basées sur une décomposition en ondelette couplée à une analyse des composantes géométriques contenues dans les représentations obtenues. Enfin, le système de segmentation interactif d'images échographiques 3D de la peau, intégrant nos descripteurs de textures solides, couplé à un mécanisme de clustering et à une interface homme-machine adaptée constitue, selon nous, une troisième contribution. Ce système nous a permis de valider expérimentalement la robustesse et la généricité de nos propositions, et intéresse aujourd'hui de nombreux acteurs du monde de la santé (médecins, dermatologues, industriels, ...).

L'échographie est un outil qui s'impose de plus en plus dans le domaine des Gestes Médico-Chirurgicaux Assistés par Ordinateur (GMCAO). Les médecins et les chirurgiens disposent en conséquence d'un excellent outil de travail qui les aide à planifier et surtout à réaliser des interventions chirurgicales. Pour cela, ils ont besoin également de logiciels automatiques et faciles à utiliser fondés sur d'algorithmes robustes, précis et rapides. L'objectif majeur de cette thèse est d'exploiter la dualité segmentation- recalage pour extraire de l'information pertinente des images échographiques. Cette information permettra ensuite le recalage automatique et précis des structures anatomiques contenues dans le modèle pré-opératoire issu de l'imagerie TDM/IRM et des données per-opératoires contenues dans les images échographique. Le résultat du recalage sera utilisé ultérieurement pour prêter assistance à un outil guidé par ordinateur. Dans une première partie, nous proposons des méthodes de filtrage, segmentation et calibrage des images échographiques. Un intérêt majeur a été accordé au développement des algorithmes de traitement robustes, précis et rapides. Une deuxième partie a été dédiée à la dualité segmentation-recalage et à la compensation des déformations élastiques des tissus mous. Des algorithmes de segmentation de haut niveau des images échographiques ont été développés. Ils se fondent sur la fusion des résultats fournis par la segmentation de bas niveau, des connaissances anatomiques a priori et de l'information apportée par le modèle pré-opératoire. La troisième partie est réservée à la description détaillée des applications et à l'interprétation des résultats. Les applications traitées sont : l'orthopédie du rachis - visée pédiculaire, l'orthopédie du bassin - visée sacro-iliaque, la radiothérapie de la prostate et la ponction d'un épanchement péricardique. Finalement, les développements futurs de cette approche sont discutés.

Ce travail traite le problème de la segmentation d'images échographiques de prostate acquises en condition per-opératoire dans le cadre de la destruction de tumeurs effectuée par une technique d'ultrasons haute intensité (HIFU). L'objectif est de délimiter précisément les tissus cible de façon à concentrer l'échauffement induit par les ultrasons tout en réduisant leur impact sur les structures voisines. L' étude bibliographique de l'état de l'art montre que toutes les méthodes de segmentation se référant aux dernières avancées méthodologiques ont été tentées sans pour autant apporter de réponses complètement satisfaisantes au problème du fait de la variabilité des situations rencontrées et surtout de la qualité toute relative des images dans le cas des HIFU. Les différentes solutions proposées dans cette thèse s'appuient sur les modèles déformables discrets enrichis de recherche de points d'ancrage basés gradient, couplés ou pas à une approche de détection de surface optimale. Ces solutions sont testées sur une trentaine de bases de données et analysées à la fois qualitativement et quantitativement par comparaison à des contours définis par des experts. Par ailleurs, une étude préliminaire est conduite sur la caractérisation de texture par différents types de moments (Zernike, Legendre, etc.). Les résultats obtenus montrent un comportement globalement correct et satisfaisant les temps de calcul imposés.

L'objectif des travaux présentés dans ce document est de développer de nouvelles méthodes de traitement d'images pour améliorer la planification et le guidage d'une thérapie par voie transœsophagienne de la fibrillation auriculaire à l'aide d'Ultrason Focalisé Haute Intensité. Le document est divisé en deux parties : la planification du traitement et le guidage de la thérapie. Pour la planification de la thérapie, l'idée est d'exploiter l'information acquise au stade préopératoire par un scanner X ou IRM afin de retrouver l'anatomie spécifique du patient et à y définir le futur geste thérapeutique. Plus particulièrement, nos différentes contributions ont porté sur une approche multi-atlas de segmentation de l'oreillette gauche et des veines pulmonaires ; le tracé des lignes de lésions sur le volume initial ou segmenté ; et la reconstruction d'un volume adapté à la future navigation transœsophagienne. Pour le guidage de la thérapie, nous proposons une nouvelle approche de recalage qui permet d'aligner les images échographiques peropératoires 2D et l'information 3D CT préopératoire. Dans cette approche, dans un premier temps nous avons sélectionné la mesure de similarité la plus adaptée à notre problématique à l'aide d'une évaluation systématique puis nous avons tiré profit des contraintes imposées à la sonde transœsophagienne par l'anatomie du patient pour simplifier la procédure de recalage. Toutes ces méthodes ont été évaluées sur des fantômes numériques ou physiques et sur des données cliniques<br>The work presented in this document aims at developing new image-processing methods to improve the planning and guidance of transesophageal HIFU atrial fibrillation therapy. This document is divided into two parts, namely therapy planning and therapy guidance. We first propose novel therapy planning methods that exploit high-resolution pre-operative CT or MRI information to extract patient-specific anatomical details and to define future therapeutic procedures. Our specific methodological contributions concern the following: an automatically-refined atlas-based segmentation approach to extract the left atrium and pulmonary veins; the delineation of the lesion lines on the original or segmented volume; and the reconstruction of a volume adapted to future intraoperative transesophageal navigation. Secondly, our proposal of a novel registration approach for use in therapy guidance aligns intraoperative 2D ultrasound with preoperative 3D CT information. This approach first carries out a systematic statistical evaluation to select the best similarity measure for our application and then takes advantage of the geometrical constraints of the transesophageal HIFU probe to simplify the registration process. L’analyse d’images médicales joue un rôle essentiel en cardiologie pour la réalisation du diagnostique cardiaque clinique et le suivi de l’état du patient. Parmi les modalités d’imagerie utilisées, l’imagerie par ultrasons, temps réelle, moins coûteuse et portable au chevet du patient, est de nos jours la plus courante. Malheureusement, l’étape nécessaire de segmentation sémantique (soit l’identification et la délimitation précise) des structures cardiaques est difficile en échocardiographie à cause de la faible qualité des images ultrasonores, caractérisées en particulier par l’absence d’interfaces nettes entre les différents tissus. Pour combler le manque d’information, les méthodes les plus performante, avant ces travaux, reposaient sur l’intégration d’informations a priori sur la forme ou le mouvement du cœur, ce qui en échange réduisait leur adaptabilité au cas par cas. De plus, de telles approches nécessitent pour être efficaces l’identification manuelle de plusieurs repères dans l’image, ce qui rend le processus de segmentation difficilement reproductible. Dans cette thèse, nous proposons plusieurs algorithmes originaux et entièrement automatiques pour la segmentation sémantique d’images échocardiographiques. Ces méthodes génériques sont adaptées à la segmentation échocardiographique par apprentissage supervisé, c’est-à-dire que la résolution du problème est construite automatiquement à partir de données pré- analysées par des cardiologues entraînés. Grâce au développement d’une base de données et d’une plateforme d’évaluation dédiées au projet, nous montrons le fort potentiel clinique des méthodes automatiques d’apprentissage supervisé, et en particulier d’apprentissage profond, ainsi que la possibilité d’améliorer leur robustesse en intégrant une étape de détection automatique des régions d’intérêt dans l’image<br>The analysis of medical images plays a critical role in cardiology. Ultrasound imaging, as a real-time, low cost and bed side applicable modality, is nowadays the most commonly used image modality to monitor patient status and perform clinical cardiac diagnosis. However, the semantic segmentation (i.e the accurate delineation and identification) of heart structures is a difficult task due to the low quality of ultrasound images, characterized in particular by the lack of clear boundaries. To compensate for missing information, the best performing methods before this thesis relied on the integration of prior information on cardiac shape or motion, which in turns reduced the adaptability of the corresponding methods. Furthermore, such approaches require man- ual identifications of key points to be adapted to a given image, which makes the full process difficult to reproduce. In this thesis, we propose several original fully-automatic algorithms for the semantic segmentation of echocardiographic images based on supervised learning ap- proaches, where the resolution of the problem is automatically set up using data previously analyzed by trained cardiologists. From the design of a dedicated dataset and evaluation platform, we prove in this project the clinical applicability of fully-automatic supervised learning methods, in particular deep learning methods, as well as the possibility to improve the robustness by incorporating in the full process the prior automatic detection of regions of interest

Les articulations du cheval de sport de haut niveau sont très sollicitées, ce qui peut entraîner
de multiples tendinopathies telles que la déchirure ou la rupture du Tendon Fléchisseur
Superficiel du Doigt (SDFT). L’imagerie par échographie, peu coûteuse, non invasive et
propice à l’exploration de la structure interne du SDFT est régulièrement utilisée pour
évaluer l’intégrité du tendon. Cependant, le pronostic fonctionnel sur l’état des tendons à
partir des examens cliniques est souvent difficile à poser. Cette difficulté résulte du manque
d’information a priori des structures visibles sur les images échographiques cliniques qui
peut entraîner une interprétation subjective ou erronée sur l’état du tendon. Une autre
difficulté est le manque d’outils en imagerie pour supporter les vétérinaires dans leur prise de
décision.
Dans cette recherche, nous nous intéressons à développer une méthode d’analyse pour
évaluer objectivement la structure interne des SDFTs à partir des examens cliniques. Deux
axes de recherche sont privilégiés :
− La simulation, dans des conditions réalistes, de la propagation des ondes ultrasonores à
travers la structure tendineuse, dans le but de reproduire l’aspect général clinique des
images échographiques. Les résultats de la simulation nous aideront à déduire
l’information sur le contenu structural observé sur les images cliniques des tendons sains
et lésés. Cette information servira ensuite à :
− L’élaboration de méthodes de segmentation de la structure interne et de la quantification
de la densité des faisceaux fibreux des tendons SDFTs à partir des examens cliniques.
La simulation nous a permis de noter d’une manière objective que les structures
hyperéchogènes observées sur les échographies des tendons normaux sont les résultats de la
rétrodiffusion des ondes ultrasonores sur les interstices qui entourent les faisceaux fibreux.
Les interstices qui génèrent les structures hyperéchogènes à une fréquence de 7,5 MHz sont
ceux qui ont des épaisseurs supérieures à la longueur d’onde acoustique λ (~256 μm) selon
l’axe de propagation des ondes ultrasonores. Les méthodes de segmentation utilisées se
résument en deux approches principales : une première méthode est dédiée exclusivement à
la segmentation des échographies du SDFT et combine une méthode de décompression
logarithmique et des opérations morphologiques. Une deuxième approche, plus générale, est
dédiée à la segmentation des échographies et des macrophotographies du SDFT. Elle se base
essentiellement sur un nouvel algorithme d’amincissement morphologique.
La quantification de la structure interne des tendons SDFT a permis de discerner
objectivement les tendons normaux des lésés. L’analyse statistique sur la densité des
faisceaux fibreux, évaluée à partir des examens cliniques sur des sites préférentiels des
SDFTs normaux a montré une faible densité sur le site distal. Cette analyse a été corroborée
par l’application de la même approche de segmentation et de quantification sur une base de
données d’images macrophotographiques des SDFTs. Cela peut traduire une faiblesse en
traction mécanique du site distal et expliquer la fréquence élevée des blessures sur ce site.
Ces résultats pourront éventuellement être adaptés à l’étude des tendons et des ligaments
chez l’humain.

L’anesthésie loco-régionale présente une alternative intéressante à l’anesthésie générale dans de nombreuses interventions chirurgicales. L’atout majeur de cette technique est qu’elle réduit grandement les scores de douleurs et améliore par la même la mobilité post-opératoire. L’anesthésie locorégionale écho-guidée (UGRA) devient aujourd’hui, la méthode de référence dans le domaine de l’anesthésie, offrant de nombreux avantages par rapport aux autres méthodes comme la neurostimulation. Cependant, cette technique nécessite en contrepartie un apprentissage spécifique afin d’éviter des complications sévères liées à une erreur de localisation visuelle du nerf dans les images échographiques. L’objectif de cette thèse est de faciliter et de sécuriser la pratique de l’anesthésie loco-régionale écho-guidée. Dans un premier temps, nous avons proposé une méthode de détection du nerf mettant en oeuvre un algorithme qui suite à un prétraitement à partir de filtres fréquentielles, réalise une analyse de texture par apprentissage. Dans ce cadre, deux nouvelles approches ont été explorées : l’une concerne la caractérisation du nerf qui s’appuie sur la prise en compte du bruit présent dans une image ultrasonore, bruit ayant été au préalable atténué partiellement. L’autre propose une technique de sélection des caractéristiques mettant en avant celles qui sont les moins redondantes et les plus pertinentes. Dans un second temps, après étude fine du comportement variable de la morphologie du nerf tout au long d’une séquence d’images ultrasonores, nous avons développé un modèle dynamique ayant comme paramètres des informations en lien avec la cohérence temporelle de la position, de la forme et la confiance de classification des ROI potentielles afin de générer une segmentation robuste. Il est proposé également dans cette partie, un nouveau modèle de forme prenant en compte un ensemble d’intervalles de points de repères du contour, permettant ainsi de s’adapter aux variations de la forme du nerf dans le temps<br>Regional anesthesia presents an interesting alternative or complementary act to general anesthesia in many surgical procedures. It reduces pain scores, improves postoperative mobility and facilitates earlier hospital discharge. Ultrasound-Guided Regional Anesthesia (UGRA) has been gaining importance in the last few years, offering numerous advantages over alternative methods of nerve localization (neurostimulation or paraesthesia). However, nerve detection is one of the most difficult tasks that anesthetists can encounter in the UGRA procedure. The context of the present work is to provide practitioners with a method to facilitate and secure the practice of UGRA. However, automatic detection and segmentation in ultrasound images is still a challenging problem in many medical applications. This work addresses two main issues. The first one, we propose an algorithm for nerve detection and segmentation in ultrasound images, this method is composed of a pre-processing, texture analysis and machine learning steps. In this part of work, we explore two new approaches ; one to characterize the nerve and the second for selecting the minimum redundant and maximum relevant features. The second one, we studied the nerve detection in consecutive ultrasound frames. We have demonstrated that the development of an algorithm based on the temporal coherence of the position, the shape and the confidence measure of the classification, allows to generate a robust segmentation. L'imagerie médicale échographique présente plusieurs avantages comme son innocuité, sa facilité d'emploi, la diversité des organes concernés et le faible coût de ce mode d'imagerie. Cependant les images obtenues par échographique souffrent d'une résolution plutôt faible comparées à celle que l'on peut obtenir avec un appareil d'IRM ou en utilisant des rayons X. Le défi majeur de l'échographie médicale est donc de réussir à produire des images avec une résolution beaucoup plus fine, à fréquence nominale fixe.Des travaux ont été entrepris dans ce sens depuis longtemps. Plusieurs pistes ont été explorées. La majorité des travaux effectués jusqu'à présent a consisté à travailler sur l'échographe et particulièrement sur les sondes ultrasonores, avec principalement pour objectif d'augmenter la fréquence des ultrasons utilisés. Cette approche a conduit à l'existence de l'échographie haute résolution, avec cependant une limite importante qui est celle de la profondeur d'exploration.Une autre approche consiste à traiter numériquement des images échographiques classiques pour améliorer leur résolution. Cette méthode a plusieurs avantages, elle permet notamment de contourner la difficulté causée par la réduction de profondeur de champ liée à l'augmentation de la fréquence ultrasonore.Dans cette thèse, nous présentons une méthode permettant d'améliorer la résolution des images échographiques. Le travail de thèse à consister à adapter cette méthode à l'imagerie échographique et à proposer une estimation de la résolution théorique maximale atteinte par cette méthode en fonction de paramètres de l'image dont le SNR, et la largeur de bande de la PSF. Nous avons également proposé une méthode de superrésolution adaptée aux ultrasons. However, the images obtained by ultrasound suffer from relatively low resolution compared to others than can be obtain with an MRI or using X-rays. The major challenge of medical ultrasound is the ability to produce images with a resolution much finer, without modifying the nominal frequency.Work has been undertaken in this direction for some time. Several approaches have been explored. Most of the work done so far has been to work on the ultrasound acquiring device and particularly on ultrasonic probes, with main objective to increase the frequency of ultrasound used. This approach has led to the existence of high-resolution ultrasound, but with the reduction of the depth of exploration as an important limitation.Another approach is to treat numerically conventional ultrasound images to improve resolution. This method has several advantages, it allows to circumvent such difficulties caused by the reduction of depth of field due to the increase in the ultrasonic frequency.In this thesis, we present a method to improve the resolution of ultrasound images. The thesis to be to adapt this method to ultrasound imaging and to provide an estimate of the maximum theoretical resolution achieved by this method based on image parameters including SNR and the bandwidth of the PSF. We also proposed a method of superresolution suitable for ultrasound. This study is dedicated to the problem of segmenting monochrome images into distinct homogeneous regions by texture properties. The principle of the approaches to texture segmentation adopted in this thesis is mapping a textured image into a grey level image so that conventional segmentation techniques by intensity can be applied. Three novel approaches to texture segmentation have been developed in this thesis. They are called the Local Feature Statistics Approach (LFS), the Local Spectral Mapping Approach (LSM) and the Multichannel Spatial Filtering Approach (MSF). In the LFS approach, a multiresolution scheme for extracting texture features is introduced. This scheme produces features which can describe texture characteristics at different resolution levels. The gradient vector at each resolution level is used as the local texture feature. Based on the population statistics of gradient magnitude and direction in a local observation window, two novel texture measures, named as the Linear Gradient Magnitude Enhancement Measure (LGME) and the Linear Gradient Direction Enhancement Measure (LGDE), are developed to enhance different texture characteristics. In the LSM approach, the new scheme for the extraction of local texture features is based on performing transformations on the power spectra of local regions. The power spectrum of a local region is divided into a number of rings or wedges, and local spectral vectors are formed by summing the energy in these rings or wedges as vector elements. Two new texture measures, named as the Linear Radial Feature Enhancement Measure (LRFE) and the Linear Angular Feature Enhancement Measure (LAFE), are developed to highlight different texture characteristics. The MSF approach is based on the Multichannel Spatial Filtering Model (MSFM) for the human visual cortex. It is assumed in this approach that a texture can be characterised by its principal spatial frequency components, and that these components can be captured by a number of narrowband spatial filters. A new class of filters, called the Gaussian-Smoothed Fan (GSF) filters, is developed to perform channel filtering operations. The passband characteristic of these GSF filters is flatter than that of the Gabor filters, thus their bandwidths are inherently better defined. Computational algorithms based on these three new approaches are implemented and applied to a set of textured images. Good segmentation results are obtained, with more than 92% of the pixel population of each of the test images (derived from Brodatzs texture album) being correctly classified by all the three approaches. By comparison, the newly-developed GSF filters used in the MSF approach have an important advantage over the Gabor filters in that they can produce better defined boundaries between texture regions.

La fotografia congela en un instant les dades que després es poden extreure, interpretar i transformar amb el pas del temps per comunicar informació en diferents formats. Fer mapes a partir de fotografies va ser una revolució en la cartografia. Els avenços en Computer Vision ajuden a provocar la propera revolució d’aquesta disciplina, que té com a objectiu la informació geogràfica cada cop més detallada que es requereix en períodes de temps més curts. D’aquesta manera, el procés que va de la imatge a un mapa ha esdevingut cada cop més automàtic. Les imatges, ja capturades amb càmeres digitals d’alta resolució, se situen automàticament en la posició correcta del terreny com si fossin un full que el cobreixi, gràcies als models digitals del terreny, obtenint així ortofotomapes. En aquestes circumstàncies, l’única càrrega que queda per alleugerir és l’extracció dels elements topogràfics, sense perdre la precisió i la qualitat d’interpretació que fins ara han proporcionat els operadors humans.
Aquesta investigació se centra en el desenvolupament de nous mètodes informàtics que facilitin aquestes tasques d’extreure informació d’imatges aèries. Comencem amb el desenvolupament d’una estratègia d’extracció semi-automàtica de parcel·les de les imatges. Aquest enfocament utilitza la resposta gairebé homogènia dels camps i com aquesta resposta es diferencia de la que proporcionen els veïns. El procés es porta a terme mitjançant el mètode en el qual les regions adjacents competeixen per posseir un píxel. Quan també es tenen en compte les línies de contrast de les imatges, és possible ampliar la metodologia anterior per extreure carreteres. En ambdós casos cal guiar tot el procés, no només pels punts donats per un operador, sinó pel model de l’element que s’ha d’extreure. El model ajuda a perfeccionar els resultats obtinguts. Quan Deep Learning va irrompre a l'escena de la Visió per Computador, es van millorar tots els processos de classificació d'imatges. Així doncs, proposem una aventura conjunta entre una xarxa profunda i un mètode de minimització d'energia adreçat per un model que millora els beneficis de cada component. Las imágenes ya capturadas con cámaras digitales de alta resolución se colocan automáticamente en la posición correcta del terreno como si fuera una hoja que lo cubre, gracias a los modelos digitales del terreno, obteniendo así ortofotomapas. En estas circunstancias, la única carga que queda por aligerar es la extracción de los elementos topográficos, sin perder la precisión y la calidad de la interpretación que hasta ahora ha sido proporcionada por operadores humanos.
Esta investigación se centra en el desarrollo de nuevos métodos por ordenador que facilitan estas tareas de extracción de información de imágenes aéreas. Comenzamos con el desarrollo de una estrategia para extraer parcelas semi-automáticamente de las imágenes. Este enfoque utiliza la respuesta casi homogénea de las parcelas y cómo esta respuesta difiere de la obtenida de sus vecinas. El proceso se lleva a cabo mediante el método en el que las regiones adyacentes compiten para poseer un píxel. Cuando las líneas de contraste de las imágenes también se tienen en cuenta, es posible ampliar la metodología anterior para extraer carreteras. En ambos casos es necesario guiar todo el proceso, no sólo por los puntos dados por un operador, sino por el modelo del elemento a extraer. El modelo ayuda a refinar los resultados obtenidos. Cuando Deep Learning irrumpió en la escena de Visión por Computador, todos los procesos de clasificación de imágenes mejoraron. Proponemos una aventura conjunta entre una red profunda y un método de minimización de energía guiado por un modelo que mejore los beneficios de cada componente. Este enfoque reduce al mínimo la necesidad de interacción humana y obtiene buenos resultados.<br>Photography freezes in an instant the data that can later be extracted, interpreted and transformed over time to communicate information in different formats. Making maps from photographs was a revolution in cartography. Advances in Computer Vision are helping to bring about the next revolution in this discipline, which aims at more and more detailed geographic information which is required in shorter periods of time. In this way, the process that goes from image to a map has become increasingly automatic. The images already captured with high-resolution digital cameras are automatically placed in the correct position of the terrain as if they were a sheet that covers it, thanks to the digital terrain models, thus obtaining orthophotomaps. In these circumstances, the only burden that remains to be lightened is the extraction of the topographic elements, without losing the precision and quality of interpretation that until now has been provided by human operators.
This research focuses on the development of new computerized methods that facilitate these tasks of extracting information from aerial images. We start with the development of a strategy to semi-automatically extract fields from the images. This approach uses the almost homogeneous response of the fields and how this response differs from that obtained from their neighbors. The process is carried out by means of the method in which adjacent regions compete to own a pixel. When the contrast lines of the images are also taken into account, it is possible to extend the previous methodology to extract roads. In both cases it is necessary to guide the entire process, not only by the points given by an operator, but by the model of the element to be extracted. The model helps to refine the results obtained. When Deep Learning burst onto the Computer Vision scene, all the processes of image classification were upended. So, we propose a joint venture between a deep network and an energy-minimization model-guided radiometric method that improves the benefits of each component. This approach reduces to a minimum the need for human interaction and obtains reliable results.

various illnesses. Medical image segmentation plays an important role in
converting medical images into anatomically, functionally or surgically
identifiable structures, and is used in various applications. In this study,
some of the major medical image segmentation methods are examined and
applied to 2D CT images of upper torso for segmentation of heart, lungs,
bones, and muscle and fat tissues. The implemented medical image
segmentation methods are thresholding, region growing, watershed
transformation, deformable models and a hybrid method<br>watershed
transformation and region merging. Moreover, a comparative analysis is
performed among these methods to obtain the most efficient segmentation
method for each tissue and organ in torso. Some improvements are
proposed for increasing accuracy of some image segmentation methods.

point in the observed scene, instead of the colour information. They provide a convenient storage
format for 3-D point cloud information captured from a single point of view. Range image
segmentation is the process of grouping the pixels of a range image into regions of points that
belong to the same surface. Segmentations are useful for many applications that require higherlevel
information, and with range images they also represent a significant step towards complete
scene reconstruction.
This study considers the segmentation of range images into planar surfaces. It discusses the
theory and also implements and evaluates some current approaches found in the literature. The
study then develops a new approach based on the theory of graph cut optimization which has
been successfully applied to various other image processing tasks but, according to a search of
the literature, has otherwise not been used to attempt segmenting range images.
This new approach is notable for its strong guarantees in optimizing a specific energy function
which has a rigorous theoretical underpinning for handling noise in images. It proves to be very
robust to noise and also different values of the few parameters that need to be trained. Results
are evaluated in a quantitative manner using a standard evaluation framework and datasets that
allow us to compare against various other approaches found in the literature. We find that our
approach delivers results that are competitive when compared to the current state-of-the-art,
and can easily be applied to images captured with different techniques that present varying noise
and processing challenges.<br>AFRIKAANSE OPSOMMING: Dieptebeelde is beelde wat vir elke piksel die afstand tussen die sensor en ’n spesifieke punt in die
waargenome toneel, in plaas van die kleur, stoor. Dit verskaf ’n gerieflike stoorformaat vir 3-D
puntwolke wat vanaf ’n enkele sigpunt opgeneem is. Die segmentasie van dieptebeelde is die proses
waarby die piksels van ’n dieptebeeld in gebiede opgedeel word, sodat punte saam gegroepeer
word as hulle op dieselfde oppervlak lê. Segmentasie is nuttig vir verskeie toepassings wat hoërvlak
inligting benodig en, in die geval van dieptebeelde, verteenwoordig dit ’n beduidende stap
in die rigting van volledige toneel-rekonstruksie.
Hierdie studie ondersoek segmentasie waar dieptebeelde opgedeel word in plat vlakke. Dit bespreek

Aquesta tesi està emmarcada dins la detecció precoç de masses, un dels símptomes més clars del càncer de mama, en imatges mamogràfiques. Primerament, s'ha fet un anàlisi extensiu dels diferents mètodes de la literatura, concloent que aquests mètodes són dependents de diferent paràmetres: el tamany i la forma de la massa i la densitat de la mama. Així, l'objectiu de la tesi és analitzar, dissenyar i implementar un mètode de detecció robust i independent d'aquests tres paràmetres. Per a tal fi, s'ha construït un patró deformable de la massa a partir de l'anàlisi de masses reals i, a continuació, aquest model és buscat en les imatges seguint un esquema probabilístic, obtenint una sèrie de regions sospitoses. Fent servir l'anàlisi 2DPCA, s'ha construït un algorisme capaç de discernir aquestes regions són realment una massa o no. La densitat de la mama és un paràmetre que s'introdueix de forma natural dins l'algorisme.<br>This thesis deals with the detection of masses in mammographic images. As a first step, Regions of Interests (ROIs) are detected in the image using templates containing a probabilistic contour shape obtained from training over an annotated set of masses. Firstly, PCA is performed over the training set, and subsequently the template is formed as an average of the gradient of eigenmasses weighted by the top eigenvalues. The template can be deformed according to each eigenmass coefficient. The matching is formulated in a Bayesian framework, where the prior penalizes the deformation, and the likelihood requires template boundaries to agree with image edges. In the second stage, the detected ROIs are classified into being false positives or true positives using 2DPCA, where the new training set now contains ROIs with masses and ROIs with normal tissue. Mass density is incorporated into the whole process by initially classifying the two training sets according to breast density. Methods for breast density estimation are also analyzed and proposed. The results are obtained using different databases and both FROC and ROC analysis demonstrate a better performance of the approach relative to competing methods.

<p>This paper describes a case based reasoning system that is used to guide the parameters of a segmentation algorithm. Instead of using a fixed set of parameters that gives the best average result over all images, the parameteres are tuned to maximize the score for each image separately. The system's foundation is a set of 20 cases that each contains one 3D MRI image and the parameters needed for its optimal segmentation. When a new image is presented to the system a new case is generated and compared to the other cases based on image similarity. The parameters from the best matching case are then used to segment the new image. The key issue is the use of an iterative approach that lets the system adapt the parameters to suit the new image better, if necessary. Each iteration contains a segmentation and a revision of the result, and this is done until the system approves the result. The revision is based on metadata stored in each case to see if the result has the expected properties as defined by the case. The results show that combining case based reasoning and segmentation can be applied within image processing. This is valid for choosing a good set of starting parameters, and also for using case specific knowledge to guide their adaption. A set of challenges for future research is identified and discussed at length.</p>

There is no general solution for the problem, and depending on the image characteristics the segmentation can be performed in different ways. Bright-field images add some complications to the problem; the color of some elements of the image is close to the color of the nuclei, making the segmentation difficult. In this thesis some methods are presented to complete this task, two classifiers, minimum distance classifier and multilayer perceptron are tested to enhance the nuclei. After the classification, threshold methods together with morphological operations are used to get the segmentation of the nuclei with an accuracy around 85%.</p>

The usage of 3D modelling is increasing fast, both for civilian and military areas, such as navigation, targeting and urban planning. When creating a 3D model from satellite images, clouds canbe problematic. Thus, automatic detection ofclouds inthe imagesis ofgreat use. This master thesis was carried out at Vricon, who produces 3D models of the earth from satellite images.This thesis aimed to investigate if Support Vector Machines could classify pixels into cloud or non-cloud, with a combination of texture and color as features. To solve the stated goal, the task was divided into several subproblems, where the first part was to extract features from the images. Then the images were preprocessed before fed to the classifier. After that, the classifier was trained, and finally evaluated.The two methods that gave the best results in this thesis had approximately 95 % correctly classified pixels. This result is better than the existing cloud segmentation method at Vricon, for the tested terrain and cloud types.

This thesis develops a methodology for the segmentation of anatomical structures within "sparse" MR images. Sparse images were acquired in large numbers prior to the emergence of high-resolution MRI and they form the basis of many long term imaging studies. The term sparse refers to the fact that the volumetric image has very poor spatial resolution in the direction perpendicular to the slice plane. This leads to a significant degradation in image quality and effectively destroys the spatial continuity of the imaged object. Consequently, generic segmentation schemes --- particularly those based on voxel classification --- will yield poor results unless they have been augmented in some manner. Our Segmentation approach is based on a deformable simplex mesh surface, which iteratively interpolates extracted boundary point data. Prior information is mobilised at two levels. Boundary points are found using a matching algorithm based on a database of pre-specified piecewise constant models. These models represent possible idealised intensity profiles for the object boundary. In addition to the boundary model, there is a shape template. The template is generated from a training set of pre-segmented structures, which means that only shapes similar to those in the training set will be recovered. The segmentation proceeds in two phases. The first recovers the normal shape component, determined by the training set, whilst the second deforms smoothly from this constrained solution to produce a more veridical boundary representation. The segmentation scheme is applied to a number of sparse brain images. Qualitative validation --- accomplished by registering the surface extracted from the sparse data to a high resolution scan acquired at the same time-point --- indicates that a good approximation to the underlying boundary is obtainable from such images.

Segmentation is a hot issue in the domain of medical image analysis. It has a wide range of applications on medical research. A great many medical image segmentation algorithms have been proposed, and many good segmentation results were obtained. However, due to the noise, density inhomogenity, partial volume effects, and density overlap between normal and abnormal tissues in medical images, the segmentation accuracy and robustness of some state-of-the-art methods still have room for improvement. This thesis aims to deal with the above segmentation problems and improve the segmentation accuracy. This project investigated medical image segmentation methods across a range of modalities and clinical applications, covering magnetic resonance imaging (MRI) in brain tissue segmentation, MRI based multiple sclerosis (MS) lesions segmentation, histology based cell nuclei segmentation, and positron emission tomography (PET) based tumour detection. For the brain MRI tissue segmentation, a method based on mutual information was developed to estimate the number of brain tissue groups. Then a unsupervised segmentation method was proposed to segment the brain tissues. For the MS lesions segmentation, 2D/3D joint histogram modelling were proposed to model the grey level distribution of MS lesions in multimodality MRI. For the PET segmentation of the head and neck tumours, two hierarchical methods based on improved active contour/surface modelling were proposed to segment the tumours in PET volumes. For the histology based cell nuclei segmentation, a novel unsupervised segmentation based on adaptive active contour modelling driven by morphology initialization was proposed to segment the cell nuclei. Then the segmentation results were further processed for subtypes classification. Among these segmentation approaches, a number of techniques (such as modified bias field fuzzy c-means clustering, multiimage spatially joint histogram representation, and convex optimisation of deformable model, etc.) were developed to deal with the key problems in medical image segmentation. Experiments show that the novel methods in this thesis have great potential for various image segmentation scenarios and can obtain more accurate and robust segmentation results than some state-of-the-art methods.

Atlas-Based Segmentation of medical images is an image analysis task which involves labelling a desired anatomy or set of anatomy from images generated by medical imaging modalities. The overall goal of atlas-based segmentation is to assist radiologists in the detection and diagnosis of diseases. By extracting the relevant anatomy from medical images and presenting it in an appropriate view, their work-flow can be optimised. This portfolio-style thesis discusses the research projects carried out in order to evaluate the applicability of atlas-based methods to a variety of medical imaging problems. The thesis describes how atlas-based methods have been applied to heart segmentation, to extract the heart for further cardiac analysis from cardiac CT images, to kidney segmentation, to prepare the kidney for automated perfusion measurements, and to coronary vessel tracking, in order to improve on the quality of tracking algorithms. This thesis demonstrates how state of the art atlas-based segmentation techniques can be applied successfully to a range of clinical problems in different imaging modalities. Each application has been tested using not only standard experimentation principles, but also by clinically-trained personnel to evaluate its efficacy. The success of these methods is such that some of the described applications have since been deployed in commercial products. While exploring these applications, several techniques based on published literature were explored and tailored to suit each individual application. This thesis describes in detail the methods used for each application in turn, recognising the state of the art, and outlines the author's contribution in every application.

Cette thèse concerne l’estimation du mouvement dans des séquences d’images échographiques, avec comme application médicale l’élastographie statique de la thyroïde. Le principe de l’élastographie, dont l’objectif est de caractériser l’élasticité des tissus biologiques, consiste à estimer les déplacements qui apparaissent au sein des tissus lorsque ceux-ci sont soumis à une contrainte mécanique externe. Discriminer les tissus pathologiques des tissus sains sur des critères d’élasticité nécessite une grande précision d’estimation du mouvement. Pour cela, nous proposons une méthode 2-D d’estimation du mouvement appliquée à des images radiofréquences dont la formation de voies est adaptée à l’imagerie du mouvement. Notre méthode travaille avec quatre images de phase, construites en utilisant des signaux analytiques multidimensionnels. Cette approche originale nous a permis de proposer une solution analytique à l’estimation locale des déplacements. Notre méthode s’avère plus performante que les approches classiques en terme de réduction d’erreur, de performances avec des images faiblement échantillonnées et de rapidité. Afin de prendre en compte la complexité des mouvements à estimer, engendrée par la diversité anatomique et par les spécificités de l’élastographie ultrasonore (compression des tissus exercée manuellement avec la sonde échographique), nous proposons d’utiliser un maillage déformable, régi par un modèle paramétrique bilinéaire. Une analyse spatio-temporelle du mouvement nous permet d’étendre cette méthode à l’estimation du déplacement dans des séquences d’images et de proposer une nouvelle carte paramétrique adaptée à la visualisation des tumeurs thyroïdiennes<br>This PhD work deals with motion estimation in ultrasound image sequences and its application to static elastography of the thyroid. The aim of elastography is to characterize the elasticity of biological soft tissues. For this, motion tracking is processed between images acquired while a compressive force is applied to the examined medium. Ln order to discriminate the healthy and diseased tissues, a high level of motion estimation accuracy is required. To achieve this accuracy we propose a 2-D motion estimation method applied to radiofrequency images issued from a specifie beamforming technique. Our method uses four phase images obtained with multidimensional analytic signais. This original approach allowed us to propose an analytic solution to the local motion estimation problem. Our method is shown to be more efficient than classical techniques in terms of accuracy, applicability of low sampled images and computation lime. Moreover, we propose the use of a bilinear displacement model in order to take into account the complexity of tissue movements under freehand compression. A spatio-temporal approach allows us to extend our method to motion estimation with ultrasound image sequence We also propose a novel parameter more appropriate for visualizing thyroid tumors

This thesis analyses the current strategies to segment breast lesions in Ultra-Sound (US) data and proposes a fully automatic methodology for generating accurate segmentations of breast lesions in US data with low false positive rates. The proposed approach targets the segmentation as a minimization procedure for a multi-label probabilistic framework that takes advantage of min-cut/max- flow Graph-Cut (GC) minimization for inferring the appropriate label from a set of tissue labels for all the pixels within the target image. The image is divided into contiguous regions so that all the pixels belonging to a particular region would share the same label by the end of the process. From a training image dataset stochastic models are built in order to infer a label for each region of the image. <p>KTH, Division of Neuronic Engineering, have a finite element model of the head. However, this model does not contain detailed modeling of the brain. This thesis project consists of finding a method to extract brain tissues from T1-weighted MR images of the head. The method should be automatic to be suitable for patient individual modeling.</p><p>A summary of the most common segmentation methods is presented and one of the methods is implemented. The implemented method is based on the assumption that the probability density function (pdf) of an MR image can be described by parametric models. The intensity distribution of each tissue class is modeled as a Gaussian distribution. Thus, the total pdf is a sum of Gaussians. However, the voxel values are also influenced by intensity inhomogeneities, which affect the pdf. The implemented method is based on the expectation-maximization algorithm and it corrects for intensity inhomogeneities. The result from the algorithm is a classification of the voxels. The brain is extracted from the classified voxels using morphological operations.</p>

Cette thèse porte sur la segmentation des tumeurs du foie sur des images tomodensitométriques. Ce sujet présente un intérêt certain pour le domaine médical puisque les médecins pourraient ainsi bénéficier d’une méthode reproductible et fiable pour segmenter de telles lésions. Une segmentation précise des tumeurs du foie permettrait en effet d’aider les médecins lors de l’évaluation des lésions (détection, localisation, quantification), du choix d’un traitement, et de sa planification. Les méthodes développées dans ce cadre doivent faire face à trois principales difficultés scientifiques: (i) la grande variabilité de l’apparence et de la forme des structures recherchées, (ii) leur ressemblance avec les régions environnantes et finalement (iii) la faiblesse du rapport signal sur bruit observé dans les images dans lesquelles on travaille. Ce problème est abordé dans une optique d’application clinique et est résolu en suivant une approche en deux temps commençant par le calcul d’une enveloppe du foie, avant de segmenter les tumeurs présentes à l’intérieur de cette enveloppe. Nous commençons par proposer une approche basée sur des atlas pour le calcul d’une enveloppe des foies pathologiques. Tout d’abord, un outil de traitement d’image a été développé pour calculer une enveloppe autour d’un masque binaire, afin d’essayer d’obtenir une enveloppe du foie à partir d’une estimation du parenchyme sain. Un nouvel atlas statistique a ensuite été introduit, puis utilisé pour la segmentation à travers son recalage difféomorphique avec une image. La segmentation est finalement réalisée en combinant les coûts d’appariement des images avec des a priori spatiaux et d’apparence, le tout en suivant une approche multi échelle basée sur des MRFs. La deuxième étape de notre approche porte sur la segmentation des lésions contenues dans ces enveloppes en combinant des techniques d’apprentissage par ordinateur avec de méthodes basées sur des graphes. Un espace d’attributs approprié est tout d’abord défini en considérant des descripteurs de textures déterminés à travers des filtres de diverses tailles et orientations. Des méthodes avancées d’apprentissage automatique sont ensuite utilisées pour déterminer les attributs pertinents, ainsi que l’hyperplan qui sépare les voxels tumoraux des voxels correspondant à des tissus sains dans cet espace d’attributs. Pour finir, la segmentation est réalisée en minimisant une énergie sous forme de MRF, laquelle combine les probabilités d’appartenance de chaque voxel à une classe, avec celles de ses voisins. Des résultats prometteurs montrent les potentiels de notre méthode<br>This thesis is dedicated to 3D segmentation of liver tumors in CT images. This is a task of great clinical interest since it allows physicians benefiting from reproducible and reliable methods for segmenting such lesions. Accurate segmentation would indeed help them during the evaluation of the lesions, the choice of treatment and treatment planning. Such a complex segmentation task should cope with three main scientific challenges: (i) the highly variable shape of the structures being sought, (ii) their similarity of appearance compared with their surrounding medium and finally (iii) the low signal to noise ratio being observed in these images. This problem is addressed in a clinical context through a two step approach, consisting of the segmentation of the entire liver envelope, before segmenting the tumors which are present within the envelope. We begin by proposing an atlas-based approach for computing pathological liver envelopes. Initially images are pre-processed to compute the envelopes that wrap around binary masks in an attempt to obtain liver envelopes from estimated segmentations of healthy liver parenchyma. A new statistical atlas is then introduced and used to segmentation through its diffeomorphic registration to the new image. This segmentation is achieved through the combination of image matching costs as well as spatial and appearance priors using a multiscale approach with MRF. The second step of our approach is dedicated to lesions segmentation contained within the envelopes using a combination of machine learning techniques and graphbased methods. First, an appropriate feature space is considered that involves texture descriptors being determined through filtering using various scales and orientations. Then, state of the art machine learning techniques are used to determine the most relevant features, as well as the hyperplane that separates the feature space of tumoral voxels to the ones corresponding to healthy tissues. Segmentation is then achieved by minimizing an MRF energy that combines class probabilities and neighbor constraints. Promising results demonstrate the potentials of our method

Brain image segmentation is an active research in computer image analysis. The challenge lies in the fact that the brain anatomy is not identical for all normal subjects let alone subjects with abnormal tissue.<br>In this thesis, we explain the research we have implemented to extract the brain from T1-weighted MRI images, and then segment the brain into the three prominent compartments (i.e. the cerebellum and the two hemispheres of the cerebrum). The brain extraction is implemented using morphological operations after thresholding. The brain segmentation, however, is implemented in two separate steps. The first step segments the two hemispheres by approximating the midsagittal surface using mainly Radon transform. The second step segments the cerebellum using an atlas-based contour as an initial contour for the gradient vector flow active contour algorithm.<br>Validation tests have been performed for the brain extraction and cerebellum segmentation methods.

Segmentation is a preliminary but important stage in most applications that use medical image data. The work in this thesis mainly focuses on branching structure segmentation on 2D retinal images, by applying image processing and statistical pattern recognition techniques. This thesis presents a vascular modelling algorithm based on a multiresolution image representation. A 2D Hermite polynomial is introduced to model the blood vessel profile in a quad-tree structure over a range of spatial/spatial-frequency resolutions. The use of a multi-resolution representation allows robust analysis by combining information across scales and to help improve computational efficiency. A Fourier based modelling and estimation process is developed, followed by an EM type of optimisation scheme to estimate model parameters. An information based process is then presented to select the most appropriate scale/model for modelling each region of the image. In the final stage, a deterministic graph theoretic approach and a stochastic approach within a Bayesian framework are employed for linking the local features and inferring the global vascular structure. Experimental results on a number of retinal images have been shown to demonstrate the effective application of the proposed algorithms. Some preliminary results on 3D data are also presented showing the possible extension of the algorithms.

This study approaches the problem of colour image segmentation as a pattern recognition task. This leads to the problem being broken down into two component parts: feature extraction and classification algorithms. Measures to enable the objective assessment of segmentation algorithms are considered. In keeping with this pattern-recognition based philosophy, the issue of texture is approached by a consideration of features, follwed by experimentation based on classification. Techniques based on Gabor filters and fractal dimension are compared. Also colour is considered in terms of its features, and a systematic exploration of colour features in undertaken. The technique for assessing colour features is also used as the basis for a segmentation algorithm that can be used for combining colour and texture. In this study, several novel techniques are presented and discussed. Firstly a methodology for the judgement of image segmentation algorithms. Secondly a technique for segmenting images using fractal dimension is presented, including a novel application of information dimension. thirdly an objective assessment of colour spaces using the techniques discussed as the first point of this study. Finally strategies for combining colour and texture in the segmentation process are discussed and techniques presented.

Malignant melanoma is one of the most fatal forms of skin cancer. It has also become increasingly common, especially among white-skinned people exposed to the sun. Early detection of melanoma is essential to raise survival rates, since its detection at an early stage can be helpful and curable. Working out the dermoscopic clinical features (pigment network and lesion borders) of melanoma is a vital step for dermatologists, who require an accurate method of reaching the correct clinical diagnosis, and ensure the right area receives the correct treatment. These structures are considered one of the main keys that refer to melanoma or non-melanoma disease. However, determining these clinical features can be a time-consuming, subjective (even for trained clinicians) and challenging task for several reasons: lesions vary considerably in size and colour, low contrast between an affected area and the surrounding healthy skin, especially in early stages, and the presence of several elements such as hair, reflections, oils and air bubbles on almost all images. This thesis aims to provide an accurate, robust and reliable automated dermoscopy image analysis technique, to facilitate the early detection of malignant melanoma disease. In particular, four innovative methods are proposed for region segmentation and classification, including two for pigmented region segmentation, one for pigment network detection, and one for lesion classification. In terms of boundary delineation, four pre-processing operations, including Gabor filter, image sharpening, Sobel filter and image inpainting methods are integrated in the segmentation approach to delete unwanted objects (noise), and enhance the appearance of the lesion boundaries in the image. The lesion border segmentation is performed using two alternative approaches. The Fuzzy C-means and the Markov Random Field approaches detect the lesion boundary by repeating the labeling of pixels in all clusters, as a first method. Whereas, the Particle Swarm Optimization with the Markov Random Field method achieves greater accuracy for the same aim by combining them in the second method to perform a local search and reassign all image pixels to its cluster properly. With respect to the pigment network detection, the aforementioned pre-processing method is applied, in order to remove most of the hair while keeping the image information and increase the visibility of the pigment network structures. Therefore, a Gabor filter with connected component analysis are used to detect the pigment network lines, before several features are extracted and fed to the Artificial Neural Network as a classifier algorithm. In the lesion classification approach, the K-means is applied to the segmented lesion to separate it into homogeneous clusters, where important features are extracted; then, an Artificial Neural Network with Radial Basis Functions is trained by representative features to classify the given lesion as melanoma or not. The strong experimental results of the lesion border segmentation methods including Fuzzy C-means with Markov Random Field and the combination between the Particle Swarm Optimization and Markov Random Field, achieved an average accuracy of 94.00% , 94.74% respectively. Whereas, the lesion classification stage by using extracted features form pigment network structures and segmented lesions achieved an average accuracy of 90.1% , 95.97% respectively. The results for the entire experiment were obtained using a public database PH2 comprising 200 images. The results were then compared with existing methods in the literature, which have demonstrated that our proposed approach is accurate, robust, and efficient in the segmentation of the lesion boundary, in addition to its classification.

This increasingly vast and detailed amount of information constitutes a great challenge for the medical imaging community, and requires significant innovations in all aspect of image processing. To achieve accurate and topologically-correct delineations of anatomical structures from medical images is a critical step for many clinical and research applications. In this thesis, we extend the theoretical tools applicable to the segmentation of images under topological control, apply these new concepts to broaden the class of segmentation methodologies, and develop generally applicable and well-founded algorithms to achieve accurate segmentations of medical images under topological constraints. First, we introduce a digital concept that offers more flexibility in controlling the topology of digital segmentations. Second, we design a level set framework that offers a subtle control over the topology of the level set components. Our method constitutes a trade-off between traditional level sets and topology-preserving level sets.<br>(cont.) Third, we develop an algorithm for the retrospective topology correction of 3D digital segmentations. Our method is nested in the theory of Bayesian parameter estimation, and integrates statistical information into the topology correction process. In addition, no assumption is made on the topology of the initial input images. Finally, we propose a genetic algorithm to accurately correct the spherical topology of cortical surfaces. Unlike existing approaches, our method is able to generate several potential topological corrections and to select the maximum-a-posteriori retessellation in a Bayesian framework. Cardiovascular disease is one of the leading causes of the morbidity and mortality in the western world today. Many different imaging modalities are in place today to diagnose and investigate cardiovascular diseases. Each of these, however, has strengths and weaknesses. There are different forms of noise and artifacts in each image modality that combine to make the field of medical image analysis both important and challenging. The aim of this thesis is develop a reliable method for segmentation of vessel structures in medical imaging, combining the expert knowledge of the user in such a way as to maintain efficiency whilst overcoming the inherent noise and artifacts present in the images. We present results from 2D segmentation techniques using different methodologies, before developing 3D techniques for segmenting vessel shape from a series of images. The main drive of the work involves the investigation of medical images obtained using catheter based techniques, namely Intra Vascular Ultrasound (IVUS) and Optical Coherence Tomography (OCT). We will present a robust segmentation paradigm, combining both edge and region information to segment the media-adventitia, and lumenal borders in those modalities respectively. By using a semi-interactive method that utilizes "soft" constraints, allowing imprecise user input which provides a balance between using the user's expert knowledge and efficiency. In the later part of the work, we develop automatic methods for segmenting the walls of lymph vessels. These methods are employed on sequential images in order to obtain data to reconstruct the vessel walls in the region of the lymph valves. We investigated methods to segment the vessel walls both individually and simultaneously, and compared the results both quantitatively and qualitatively in order obtain the most appropriate for the 3D reconstruction of the vessel wall. Lastly, we adapt the semi-interactive method used on vessels earlier into 3D to help segment out the lymph valve. This involved the user interactive method to provide guidance to help segment the boundary of the lymph vessel, then we apply a minimal surface segmentation methodology to provide segmentation of the valve.

Ces informations suggérées par un utilisateur permettent de modéliser, de manière formelle, des contraintes spatiales plus ou moins dures quant à la segmentation sémantique produite par le système. Ceci permet de se défaire de deux principaux écueils inhérents aux méthodes d'analyse de façades existantes qui concernent d'une part la coûteuse fidélité de la segmentation résultante aux données visuelles de départ, d'autre part, la spécificité architecturale des règles imposées lors du processus de traitement. Nous proposons d'explorer au travers de cette thèse, différentes méthodes alternatives à celles proposées dans la littérature en exploitant un formalisme de représentation d'à priori de haut niveau d'abstraction, les propriétés engendrées par ces nouvelles méthodes ainsi que les outils de résolution mis en œuvres par celles-ci. Le système résultant est évalué tant quantitativement que qualitativement sur de multiples bases de données standards et par le biais d'études comparatives à des approches à l'état de l'art en la matière. Parmi nos contributions, nous pouvons citer la combinaison du formalisme des grammaires de graphes exprimant les variations architecturales de façades de bâtiments et les modèles graphiques probabilistes modélisant l'énergie attribuée à une configuration paramétrique donnée, dans un schéma d'optimisation par minimisation d'énergie; ainsi qu'une nouvelle approche par programmation linéaire d'analyse avec à priori de formes. Enfin, nous proposons un formalisme flexible de ces à priori devançant de par ses performances les méthodes à l'état de l'art tout en combinant les avantages de la généricité de contraintes simples manuellement imposées par un utilisateur, à celles de la précision de la segmentation finale qui se faisait jusqu'alors au prix d'un encodage préliminaire restrictif de règles grammaticales complexes propres à une famille architecturale donnée. Le système décrit permet également de traiter avec robustesse des scènes comprenant des objets occultants et pourrait encore être étendu notamment afin de traiter l'extension tri-dimensionnelle de la sémantisation d'environnements urbains sous forme de nuages de points 3D ou d'une analyse multi-image de bâtiments<br>The aim of this work is to propose a framework for facade segmentation with user-defined shape priors. In such a framework, the user specifies a shape prior using a rigorously defined shape prior formalism. The prior expresses a number of hard constraints and soft preference on spatial configuration of segments, constituting the final segmentation. Existing approaches to the problem are affected by a compromise between the type of constraints, the satisfaction of which can be guaranteed by the segmentation algorithm, and the capability to approximate optimal segmentations consistent with a prior. In this thesis we explore a number of approaches to facade parsing that combine prior formalism featuring high expressive power, guarantees of conformance of the resulting segmentations to the prior, and effective inference. We evaluate the proposed algorithms on a number of datasets. Since one of our focus points is the accuracy gain resulting from more effective inference algorithms, we perform a fair comparison to existing methods, using the same data term. Our contributions include a combination of graph grammars for expressing variation of facade structure with graphical models encoding the energy of models of given structures for different positions of facade elements. We also present the first linear formulation of facade parsing with shape priors. Finally, we propose a shape prior formalism that enables formulating the problem of optimal segmentation as the inference in a Markov random field over the standard four-connected grid of pixels. The last method advances the state of the art by combining the flexibility of a user-defined grammar with segmentation accuracy that was reserved for frameworks with pre-defined priors before. It also enables handling occlusions by simultaneously recovering the structure of the occluded facade and segmenting the occluding objects. We believe that it can be extended in many directions, including semantizing three-dimensional point clouds and parsing images of general urban scenes

Environ 15 millions d’enfants naissent prématurément chaque année dans le monde. Ces patients peuvent présenter des anomalies du développement cérébral qui peuvent causer des troubles du neuro-développement : paralysie cérébrale, surdité, cécité, retard du développement intellectuel, … Des études ont montrées que la quantification du volume des structures cérébrales est un bon indicateur qui permet de réduire ces risques et de les pronostiquer pour orienter les patients dans des parcours de soins adaptés pendant l’enfance. Cette thèse a pour objectif de montrer que l’échographie 3D pourrait être une alternative à l’IRM qui permettrait de quantifier le volume des structures cérébrales chez 100 % des prématurés. Ce travail se focalise plus particulièrement sur la segmentation des ventricules latéraux (VL) et des Thalami, il apporte trois contributions principales : le développement d’un algorithme de création de données échographiques 3D à partir d’échographie transfontanellaire 2D du cerveau du prématuré, la segmentation des ventricules latéraux et des thalami dans un temps clinique et l’apprentissage par des réseaux de neurones convolutionnels (CNN) de la position anatomique des ventricules latéraux. En outre, nous avons créé plusieurs bases de données annotées en partenariat avec le CH d’Avignon. L’algorithme de création de données échographiques 3D a été validé in-vivo où une précision de 0.69 ± 0.14 mm a été obtenue sur le corps calleux. Les VL et les thalami ont été segmentés par apprentissage profond avec l’architecture V-net. Les segmentations ont été réalisées en quelques secondes par ce CNN et des Dice respectifs de 0.828 ± 0.044 et de 0.891 ± 0.016 ont été obtenus. L’apprentissage de la position anatomique des VL a été réalisée via un CPPN (Compositional Pattern Producing Network), elle a permis d’améliorer significativement la précision de V-net lorsqu’il était composé de peu de couches, faisant passer le Dice de 0.524 ± 0.076 à 0.724 ± 0.107 dans le cas d’un réseau V-net à 7 couches. Cette thèse montre qu’il est possible de segmenter automatiquement, avec précision et dans un temps clinique, des structures cérébrales de l’enfant prématuré dans des données échographiques 3D. Cela montre qu’une échographie 3D de haute qualité pourrait être utilisée en routine clinique pour quantifier le volume des structures cérébrales et ouvre la voie aux études d’évaluation de son bénéfice pour les patients<br>About 15 million children are born prematurely each year worldwide. These patients are likely to suffer from brain abnormalities that can cause neurodevelopmental disorders: cerebral palsy, deafness, blindness, intellectual development delay, … Studies have shown that the volume of brain structures is a good indicator which enables to reduce and predict these risks in order to guide patients through appropriate care pathways during childhood. This thesis aims to show that 3D ultrasound could be an alternative to MRI that would enable to quantify the volume of brain structures in all premature infants. This work focuses more particularly on the segmentation of the lateral ventricles (VL) and thalami. Its four main contributions are: the development of an algorithm which enables to create 3D ultrasound data from 2D transfontanellar ultrasound of the premature brain, the segmentation of thigh quality he lateral ventricles and thalami in clinical time and the learning by a convolutional neural networks (CNN) of the anatomical position of the lateral ventricles. In addition, we have created several annotated databases in partnership with the CH of Avignon. Our reconstruction algorithm was used to reconstruct 25 high-quality ultrasound volumes. It was validated in-vivo where an accuracy 0.69 ± 0.14 mm was obtained on the corpus callosum. The best segmentation results were obtained with the V-net, a 3D CNN, which segmented the CVS and the thalami with respective Dice of 0.828± 0.044 and 0.891±0.016 in a few seconds. Learning the anatomical position of the CVS was achieved by integrating a CPPN (Compositional Pattern Producing Network) into the CNNs. It significantly improved the accuracy of CNNs when they had few layers. For example, in the case of the 7-layer V-net network, the Dice has increased from 0.524± 0.076 to 0.724±0.107. This thesis shows that it is possible to automatically segment brain structures of the premature infant into 3D ultrasound data with precision and in a clinical time. This proves that high quality 3D ultrasound could be used in clinical routine to quantify the volume of brain structures and paves the way for studies to evaluate its benefit to patients

In this dissertation, I investigated some fundamental issues related to medical image
segmentation, registration, and watermarking. I used color retinal fundus images to
perform my study because of the rich representation of different objects (blood vessels,
microaneurysms, hemorrhages, exudates, etc.) that are pathologically important
and have close resemblance in shapes and colors. To attack this complex subject, I
developed a divide-and-conquer strategy to address related issues step-by-step and to
optimize the parameters of different algorithm steps.
Most, if not all, objects in our discussion are related. The algorithms for detection,
registration, and protection of different objects need to consider how to differentiate
the foreground from the background and be able to correctly characterize the
features of the image objects and their geometric properties.
To address these problems, I characterized the shapes of blood vessels in retinal
images and proposed the algorithms to extract the features of blood vessels. A tracing
algorithm was developed for the detection of blood vessels along the vascular network.
Due to the noise interference and various image qualities, the robust segmentation
techniques were used for the accurate characterization of the objects shapes and verification.
Based on the segmentation results, a registration algorithm was developed,
which uses the bifurcation and cross-over points of blood vessels to establish the correspondence between the images and derive the transformation that aligns the images.
A Region-of-Interest (ROI) based watermarking scheme was proposed for image authenticity.
It uses linear segments extracted from the image as reference locations for
embedding and detecting watermark. Global and locally-randomized synchronization
schemes were proposed for bit-sequence synchronization of a watermark. The scheme
is robust against common image processing and geometric distortions (rotation and
scaling), and it can detect alternations such as moving or removing of the image
content.

Neuroradiologists rely on scanned images of the human brain to diagnose many pathologies. The images, even those collected in 3-dimensions, are typically displayed as a 2-dimensional collage of slices and much of the intrinsic 3-D structure of the data is lost. Image Atlases are commonly used to delineate and label Volumes Of Interest (VOIs) in 3-dimensional, slice-type, medical data sets. They can serve many purposes: to highlight important regions, to quantify the size and shape of structures in the images, to define a surface for 3-D rendering and to help in navigation through a series of images. To perform these functions, an individual atlas is required for each data set. The purpose of this thesis is to develop a link between the volume data and the individual atlas associated with each set of images. An automatic method of building an individual atlas from the volume data is proposed. The method uses a data-driven, bottom-up segmentation to produce a primitive atlas followed by a knowledge-driven, top-down merging and labelling stage to refine the primitive atlas into an individual atlas. The system was implemented in software using an object-oriented approach which allowed for a high quality user interface and a flexible and efficient implementation of the concepts of an atlas and a VOI. Tests were performed to judge the quality of the segmentations and of the atlas labellings. The results prove that the individual atlases created using the proposed method are sufficiently accurate to aid in visualizing 3-D structures in medical data sets and to quantify the sizes of these structures.
