Abstract:
The WEB has spread out the use of heterogeneous distributed databases. Sometimes, the answer to a query demands the use of more than one database. Some level of integration among these databases is desired. However, frequently, the bases were not designed according a unique semantic pattern. Thus, it seems essential to relate the different data, in the respective base, in order to provide an adequate answer to the query. The process of building this relationship is often called data integration. The Data Base community has acquired enough knowledge to deal with this in the context of Data Base Heterogeneous Federation. Nowadays, there are more expressive model descriptions, namely ontologies. The Data Base community has also considered ontologies as a tool to contribute as part of a solution to the data integration problem. The Semantic WEB community defined alignment or merge of ontologies as one of the possible solutions to the some of this integration problem. This work has the aim of using merge of ontologies methods as a mean to define the construction of a Federation of ontologies as a mean to integrate source of data. The dissertation includes a case study written in the Protegé tool. From this case study, a discussion follows on the scalability and applicability of the proposal as a feasible technological solution for data integration.

Abstract:
A SEMantic Integration System (SemIS) allows a query over one database to be answered using the knowledge managed in multiple databases in the system. It does so by translating a query across the collaborative databases in which data is autonomously managed in heterogeneous schemas. In this thesis, we investigate the challenges that arise in enabling domain heterogeneous (DH) databases to collaborate in a SemIS. In such a setting, distributed databases modeled as independent data sources are pairwise mapped to form the semantic overlay network (SON) of the SemIS. We study two problems we believe are foremost to allow a SemIS to integrate DH data sources. The first problem tackled in this thesis is to efficiently organize data sources so that query answering is efficient despite the increased level of source heterogeneity. This problem is modeled as an “Acquaintance Selection” problem and our solution helps data sources to choose appropriate acquaintances to create schema mappings with and therefore allows a SemIS to have a single-layered and flexible SON. The second problem tackled in this thesis is to allow aggregate queries to be translated across domain heterogeneous (DH) data sources where objects are usually represented and managed at different granularity. We focus our study on relational databases and propose novel techniques that allow a (non-aggregate) query to be answered by aggregations over objects at a finer granularity. The new query answering framework, named “decomposition aggregation query (DAQ)” processing, integrates data sources holding information in different domains and different granularity. New challenges are identified and tackled in a systematic way. We studied query optimizations for DAQ to provide efficient and scalable query processing. The solutions for both problems are evaluated empirically using real-life data and synthetic data sets. The empirical studies verified our theoretical claims and showed the feasibility, applicability (for real-life applications) and scalability of the techniques and solutions.

Abstract:
Studying and modelling biology at a systems level requires a large amount of data of different experimental types. Historically, each of these types is stored in its own distinct format, with its own internal structure for holding the data produced by those experiments. While the use of community data standards can reduce the need for specialised, independent formats by providing a common syntax, standards uptake is not universal and a single standard cannot yet describe all biological data. In the work described in this thesis, a variety of integrative methods have been developed to reuse and restructure already extant systems biology data. SyMBA is a simple Web interface which stores experimental metadata in a published, common format. The creation of accurate quantitative SBML models is a time-intensive manual process. Modellers need to understand both the systems they are modelling and the intricacies of the SBML format. However, the amount of relevant data for even a relatively small and well-scoped model can be overwhelming. Saint is a Web application which accesses a number of external Web services and which provides suggested annotation for SBML and CellML models. MFO was developed to formalise all of the knowledge within the multiple SBML specification documents in a manner which is both human and computationally accessible. Rule-based mediation, a form of semantic data integration, is a useful way of reusing and re-purposing heterogeneous datasets which cannot, or are not, structured according to a common standard. This method of ontology-based integration is generic and can be used in any context, but has been implemented specifically to integrate systems biology data and to enrich systems biology models through the creation of new biological annotations. The work described in this thesis is one step towards the formalisation of biological knowledge useful to systems biology. Experimental metadata has been transformed into common structures, a Web application has been created for the retrieval of data appropriate to the annotation of systems biology models and multiple data models have been formalised and made accessible to semantic integration techniques.

Abstract:
A semantic model oriented transformation mechanism is developed for the centralization of intra-enterprise data integration. Such a mechanism is especially crucial in the banking domain which is selected in this study. A new domain ontology is constructed to provide basis for annotations. A bottom-up approach is preferred for semantic annotations to utilize existing web service definitions. Transformations between syntactic web service XML responses and semantic model concepts are defined in transformation files. Transformation files are stored and executed in a separate central transformation repository to enhance abstraction and reusability. An RDF-Store is implemented to store transformed RDF data. Inference power of semantic model is exposed by executing semantic queries in the RDF-Store.

Lewis, Richard. "A semantic approach to railway data integration and decision support." Thesis, University of Birmingham, 2015. http://etheses.bham.ac.uk//id/eprint/5959/.

Abstract:
The work presented in this thesis was motivated by the desire of the railway industry to capitalise on new technology developments promising seamless integration of distributed data. This includes systems that generate, consume and transmit data for asset decision support. The primary aim of the research was to investigate the limitations of previous syntactic data integration exercises, creating a foundation for semantic system development. The objective was to create a modelling process enabling domain experts to provide the information concepts and semantic relationships between those concepts. The resulting model caters for the heterogeneity between systems supplying data that previous syntactic approaches failed to achieve and integrate data from multiple systems such that the context of data is not lost when centralised in a repository. The essence of this work is founded on two characteristics of distributed data management; the first is that current Web tools, like XML, are not effective for all aspects of technical interoperability because they do not capture the context of the data; and second, there is little relationship between conventional database management systems and the data structures that are utilised in Web based data exchange which means that a different set of architecture components are required.
