Abstract:
String cheese, a Mozzarella cheese, has the unique ability to string in fibrous strands when pulled apart. Graders judge string cheese by its stringy texture; samples with copious amounts of string are awarded high ratings. But just as the texture of natural cheeses softens with time, the stringy texture of string cheese can diminish with age too. Age related softening in cheese is due primarily to an important biochemical event known as proteolysis, which is attributed to inherent milk proteinases, residual coagulant activity, and enzymes from the lysis of starter culture microorganisms. It is hypothesized that a post manufacture heat treatment of string cheese could inactivate these proteolytic enzymes and slow or eliminate proteolysis during storage. Therefore, the main objective of this study was to determine the effects of a post manufacture thermal dip treatment on proteolytic activity in packaged, commercial string cheese. Proteolysis was examined qualitatively by Urea-PAGE electrophoresis, quantitatively by measuring percentage of water-soluble nitrogen (%WSN), and by using a scoring method to analyze stringy texture during refrigerated storage. Fresh, commercial string cheese was sourced on two separate occasions and treated six days after manufacture. Treatment consisted of dipping the packaged cheese sticks in water baths at 55°C, 75°C, and 95°C for 30 and 60 seconds. String cheese that did not undergo treatment served as the control. Treated and control cheeses were stored at 4°C until sampling for Urea-PAGE, WSN extraction, and texture analysis on days 1, 11, 22, 29, 49, 91, and 172 after treatment. The degree of β-CN breakdown was not observed to be different between all treatment levels throughout the storage period. This was not expected since Mozzarella cheese exposed to a higher temperature should have more plasmin activity than that of cheese exposed to a lower temperature. There was a trend of slightly more intact αs1-CN in the most severely treated string cheese (95°C for 60s) when compared to the control at the final time point of the study. This suggests the possibility of successful inactivation of residual coagulant, intracellular enzymes, or other proteolytic enzymes in the string cheese at this treatment. However, only storage time had a significant effect on %WSN (p The research completed in this study provides insight of the proteolytic effects from a thermal treatment process applied post string cheese manufacture. Though relationships between the treatments to the extent of secondary proteolysis and stringy texture were not significant, it was still found that there was more intact αs1-CN due to one of the treatments. These results suggest that it is possible that the use of other heat treatment parameters, longer storage period, or a combination of the two could show a significant relationship between thermal treatment and proteolysis. These results also suggest that further work to improve shelf life of string cheese or other cheese varieties through the concept of a post manufacture heat treatment may be promising.

Abstract:
La domestication est un excellent modèle pour étudier l’adaptation car elle implique une sélection forte et récente pour des caractères connus. Faciles à manipuler et utilisés depuis longtemps dans la fermentation, les micro-organismes sont de bons modèles pour étudier la domestication. Penicillium roqueforti est la moisissure utilisée dans la fabrication de tous les fromages bleus et comporte quatre populations génétiquement et phénotypiquement différenciées in vitro, dont une est utilisée dans la production de Roquefort, une autre dans la production de tous les autres fromages bleus. Dans cette thèse, des fromages de type Roquefort ont été fabriqués avec les quatre populations de P. roqueforti. Il a été observé que les populations fromagères de P. roqueforti produisent des fromages avec plus de surface bleue sur les tranches et des quantités plus élevées de composés volatils positifs que les autres populations. La population Roquefort, en particulier, produit des quantités plus élevées de composés aromatiques positifs dans les fromages, en lien avec une protéolyse et une lipolyse plus efficaces. Une étude de recherche de QTL sur une descendance F1 entre une souche Roquefort et une souche non-Roquefort a identifié une région génomique potentiellement responsable de l’efficacité de la lipolyse. Ces résultats permettent de mieux comprendre l’influence des populations de P. roqueforti sur différents aspects important des fromages ainsi que d’explorer les relations entre génotype et phénotype, et ainsi d’apporter une contribution à notre compréhension des processus de domestication et d’adaptation
Domestication is an excellent framework for studying adaptation because it involves strong and recent selection for known traits. Easily tractable and long used in fermentation, microorganisms are good models for studying domestication. Penicillium roqueforti is the mould used in the production of all blue cheeses and displays four genetically and phenotypically differentiated populations, one of which is used in the production of Roquefort cheeses, another in the production of all other blue cheeses. In this PhD work, Roquefort-type cheeses have been made with all four P. roqueforti populations. Cheese populations produced cheeses with more blue surface area on slice and higher amounts of positive volatile compounds than other populations. The Roquefort population, in particular, produced higher amounts of positive aromatic compounds in cheeses, associated with more efficient proteolysis and lipolysis. In this thesis, a QTL study on a F1 progeny from a cross between a Roquefort strain and a non-Roquefort strain revealed a genetic region potentially controlling lipolysis efficiency. These results provide a better understanding of the influence of the P. roqueforti population on various important aspects of cheeses, as well as the genetic determinants of important traits, and those contribute to our understanding of domestication and adaptation processes

Abstract:
L’endocrinologie microbienne a pour objet d’étude les interactions qui peuvent survenir entre les bactéries et les molécules sécrétées par l’hôte. Pseudomonas aeruginosa et Enterococcus faecalis sont deux pathogènes opportunistes impliqués dans des infections nosocomiales. Leur présence au sein du corps humain, les place donc au contact de molécules eucaryotes, dont les catécholamines (épinéphrine et norépinéphrine) qui sont produites en cas de réponse « combat-fuite » mais aussi lors de trauma, ou d’actes chirurgicaux. Ces substances sont connues pour être capables de moduler la physiologie bactérienne, notamment la virulence et la formation de biofilm. Les travaux menés au cours de cette thèse ont permis de montrer que l’épinéphrine pouvait moduler la physiologie de P. aeruginosa et de souches probiotiques et pathogènes d’E. faecalis. L’épinéphrine stimule, entres autres, la formation de biofilm et l’adhésion et pourrait, chez P. aeruginosa, jouer le rôle de xénosidérophore, favorisant ainsi la mise en place d’une infection par un apport de fer. Nous avons aussi émis l’hypothèse de la présence de senseurs adrénergiques putatifs, respectivement chez P. aeruginosa et E. faecalis, PmrB et VicK. Ces travaux de thèse ont permis d’approfondir les connaissances sur la communication hôte/pathogènes, et de mieux connaître l’effet de l’épinéphrine sur des bactéries présentes au sein du microbiote humain. Ceci pourrait permettre à l’avenir d’aider à la découverte de nouvelles cibles thérapeutiques
Microbial endocrinology studies the interactions that can occur between bacteria and molecules secreted by the host. Pseudomonas aeruginosa and Enterococcus faecalis are two opportunistic pathogens involved in nosocomial infections. Their presence in the human body puts them in contact with eukaryotic molecules, including catecholamines (epinephrine andnorepinephrine) which are produced in the event of a "Fight of Flight" response but also during trauma or surgical procedures. These substances are known to be able to modulate bacterial physiology, including virulence and biofilm formation. The present study has shown that epinephrine could modulate the physiology of P. aeruginosa and E. faecalis probiotic and pathogenic strains. Epinephrine stimulates, among other things, biofilm formation andadherence, and could play, in P. aeruginosa, the role of xenosiderophore, thus promoting the development of infection by iron intake. We also hypothesized the presence of putative adrenergic sensors in P. aeruginosa and E. faecalis, PmrB and VicK, respectively. This work has increased our knowledge on host/pathogen communication and the effect of epinephrine on bacteria within the human microbiota. This may help in the future to discover novel therapeutic targets

Abstract:
Este trabalho visa a estudar o modelo de percolação independente, de Bernoulli, em grafos, tendo como objetivo principal obter condições que garantam a ocorrência de transição de fase. Iniciamos apresentando as definições e algumas técnicas fundamentais para o modelo de percolação (de elos ou de sítios) em um grafo infinito, conectado e localmente finito. Demonstramos então dois resultados essenciais: os fatos do parâmetro crítico não depender da escolha do vértice e da existência de um aglomerado infinito ter probabilidade 0 ou 1. Também obtemos um limitante inferior para o parâmetro crítico quando o grafo é de grau limitado. Para finalizar esta parte introdutória, analisamos a percolação em grafos particulares, a saber, a rede hipercúbica Z^d (para a qual mostramos a existência de transição de fase em dimensão d >= 2 e a unicidade do aglomerado infinito na fase supercrítica) e alguns tipos de árvores (para as quais apresentamos os parâmetros críticos). Na parte mais importante da dissertação, tendo como base os trabalhos de Benjamini e Schramm, de Häggström, Schonmann e Steif e de Lyons e Peres, introduzimos os conceitos de transitividade, amenabilidade e amenabilidade forte para um grafo. Fazemos uma detalhada discussão destas definições: provamos que a constante de Cheeger ancorada não depende do vértice em que é ancorada, estudamos relações entre os conceitos (amenabilidade e amenabilidade forte são noções distintas, bem como condições necessárias e suficientes para ambas) e calculamos a constante de Cheeger e a constante de Cheeger ancorada para alguns grafos. Finalmente, utilizando a técnica de crescimento do aglomerado, apresentamos para a probabilidade crítica um limitante superior que depende da constante ancorada. Isto nos permite concluir que ocorre transição de fase para qualquer grafo infinito, conectado, fracamente não-amenável (de constante de Cheeger ancorada positiva) e de grau limitado.
This work intends to study independent Bernoulli percolation model on graphs; the main purpose is obtaining conditions for phase transition. We begin presenting the definitions and some basic techniques for bond percolation and site percolation models on infinite, connected, locally finite graphs. We prove two essential results: the critical parameter is independent of the choice of the vertex and the probability that there exists an infinite cluster takes the values 0 and 1 only. We also obtain a lower bound for critical parameter when the graph is of bounded degree. To finish this preliminary part, we analyze percolation on particular graphs, namely the d-dimensional cubic lattice Z^d (for which we prove that there exists phase transition in dimension d >= 2 and the uniqueness of the infinite cluster in supercritical phase) and some trees (for which we present the critical parameters). In the most important part of this essay, founded in the works of Benjamini and Schramm, Häggström, Schonmann and Steif and Lyons and Peres, we introduce the concepts of transitivity, amenability and strong amenability. We discuss in detail these definitions: we prove that anchored Cheeger constant does not depend on the choice of the vertex, we study some relations (amenability and strong amenability are distinct notions, and necessary and sufficient conditions for both) and we obtain Cheeger constant and anchored Cheeger constant for some graphs. Finally, using the growing cluster technique, we present for the critical probability an upper bound that depends on the anchored constant. This permits us to conclude that there exists phase transition on infinite, connected, weakly non-amenable graphs of bounded degree.
