Neurodegenerative diseases (NDs) are characterized by the accumulation of misfolded proteins. The hallmarks of protein aggregation in NDs proceed with impairment in the mitochondrial function, besides causing an enhancement in endoplasmic reticulum (ER) stress, neuroinflammation and synaptic loss. As accumulation of misfolded proteins hampers normal neuronal functions, it triggers ER stress, which leads to the activation of downstream effectors formulating events along the signaling cascade—referred to as unfolded protein response (UPRER) —thereby controlling cellular gene expression. Part two uncovers surprising design principles of photonic structures on flower petals and presents research tools to study disordered optical systems. The main theme of this thesis is investigating how a cell’s biological function relates to the topology of its Gene Regulatory Network (GRN). In this context, the limits a biological function places on evolution are examined and also whether genetic networks can evolve the capacity to sense internal mutations. GRNs are modelled using Threshold Boolean Networks (TBNs), abstracting away details so that certain computational approaches become viable. For instance in Chapter 3, all possible TBNs that attain a specified functional path (of the form {v(t)}T t=0) through the expression state space ar

This thesis examines the tolerance and effects of unnatural amino acid (Uaa) incorporation into proteins in Escherichia coli using an expanded genetic code. Uaa incorporation was used to alter or install new properties in the target proteins, superfolder Green Fluorescent Protein (sfGFP) and cytochrome b562. Chapter 3 deals with the technical aspects of Uaa incorporation including orthogonality of the machinery and yield. Substitution of residues in sfGFP for unnatural analogues of tyrosine was shown to be a valuable way of altering the properties of the protein. Variants were generated with r

Abstract:
An organism grows from very small to the whole body, while an engineering product is assembled from elements. An organism is formed autonomously and adaptable to his/her/its environment, while an engineering product can only execute very limited actions. The formation of a product determines its functionality. Nature is the best teacher for learning how structures are formed for specific functionality. This paper compares the design process with the developmental process of embryo and proposes a qualitative development framework that simulates the gene transcription and translation in biology.

Protein microarrays have been employed to screen tens to thousands of proteins simultaneously for the observation of the biochemical activities in the protein-protein, protein-nucleic acid and small molecule interactions. This technology allows high throughput analysis and holds great potential for basic molecular biology research, disease marker identification, toxicological response profiling and pharmaceutical target screening. However, proteins easily malfunction in harsh environments so that they are hardly preserved before the application because of their complex and fragile structures.
