The physics of self-organization and complexity is manifested on a variety of biological scales, from large ecosystems to the molecular level. Protein molecules exhibit characteristics of complex systems in terms of their structure, dynamics, and function. Proteins have the extraordinary ability to fold to a specific functional three-dimensional shape, starting from a random coil, in a biologically relevant time. How they accomplish this is one of the secrets of life. In this work, theoretical research into understanding this remarkable behavior is discussed. Thermodynamic and statistical mech

The asymptotic state of a quantum system, which is in contact with a heat bath, is strongly disturbed by a time-periodic driving in comparison to a time-independent system. To this end the occupation probabilities of the Floquet states are analyzed with respect to their semiclassical property of being either regular or chaotic. This dissertation aims at addressing two important theoretical questions which are still debated in the statistical mechanical community. The first question has to do with the outstanding problem of how to reconcile time-reversal asymmetric macroscopic laws with the time-reversal symmetric laws of microscopic dynamics. This problem is addressed by developing a novel mechanical approach inspired by the work of Helmholtz on monocyclic systems and the Heat Theorem, i.e., the Helmholtz Theorem. This dissertation addresses the delicate problem of establishing the statistical mechanical foundation of complex processes. These processes are characterized by a delicate balance of randomness and order, and a correct paradigm for them seems to be the concept of sporadic randomness. First of all, we have studied if it is possible to establish a foundation of these processes on the basis of a generalized version of thermodynamics, of non-extensive nature. A detailed account of this attempt is reported in Ignaccolo and Grigolini (2001), which shows that this approach leads to inconsistencies.

The project concerns the study of the interplay among quantum mechanics, statistical mechanics and thermodynamics, in isolated quantum systems. The goal of this research is to improve our understanding of the concept of thermal equilibrium in quantum systems. First, I investigated the role played by observables and measurements in the emergence of thermal behaviour. This led to a new notion of thermal equilibrium which is specific for a given observable, rather than for the whole state of the system. Abstract:
Kim, Straub, and Keyes introduced the statistical temperature molecular dynamics (STMD) algorithm to overcome broken ergodicity by sampling a non-Boltzmann flat energy histogram as noted in Kim, Straub, and Keyes, Phys. Rev. Lett. 97: 050601 (2007). Canonical averages are calculated via reweighting to the desired temperature. While STMD is promising, its application has been almost entirely to simple or model systems. In this dissertation the implementation of STMD into the biosimulation package CHARMM is used to simulate the methionine enkephalin pentamer peptide with a methione terminal cap

Abstract:
The work at hand presents a novel approach to transport in closed quantum systems. To this end a method is introduced which is essentially based on projection operator techniques, in particular on the time-convolutionless (TCL) technique. The projection onto local densities of quantities such as energy, magnetization, particles, etc. yields the reduced dynamics of the respective quantities in terms of a systematic perturbation expansion. Especially, the lowest order contribution of this expansion is used as a strategy for the analysis of transport in "modular" quantum systems. The term modular
