Waste Stabilization Ponds (WSPs) are used to treat wastewater largely in developing countries, though their ecology is not well understood. Past studies have used taxonomic microscopy methods to assess the photosynthetic organisms vital for WSPs functioning. There has been little use of molecular methods based on evolutionary classification in this field. This thesis sets out to develop molecular methods to study the ecology of these systems. Performance of waste stabilization ponds and aerated lagoons greatly depends on their hydraulics. Flow visualization experimentation showed that, for basin with a 0.1-m wide open channel inlet, the change in Re from 210 to 1076 did not affect the location of the dead-water region in the middle of the basin. An increase in Re, from 12 to 24 in the presence of one baffle, and from 18 to 36, in the presence of two baffles, did not apparently affect the dead-water regions within the basin.
